Nuclear-encoded chloroplast RNA polymerase sigma factor SIG2 activates chloroplast-encoded phycobilisome genes in a red alga, Cyanidioschyzon merolae

The phycobilisome (PBS) is a photosynthetic light-harvesting complex in red algae, whose structural genes are separately encoded by both the nuclear and chloroplast genomes. While the expression of PBS genes in both genomes is responsive to environmental changes to modulate light-harvesting efficiency, little is known about how gene expression of the two genomes is coordinated. In this study, we focused on the four nuclear-encoded chloroplast sigma factors to understand aspects of this coordination, and found that SIG2 directs the expression of chloroplast PBS genes in the red alga Cyanidioschyzon merolae.

The dependence of exciton transport efficiency on spatial patterns of correlation within the spectral bath

Spatial correlations in spectral bath motions have been proposed to explain long-lived coherence in exciton transport. Systems of interest, ranging from photosynthetic complexes to organic photovoltaics, contain inhomogeneous environments. We consider the possibility that the degree of spatial correlation varies throughout an exciton transport system. We model exciton transport in the Fenna–Matthews–Olson complex (FMO), a photosynthetic light-harvesting complex. Although it remains unclear whether significant spatial correlations exist in FMO, its very high exciton transport efficiency makes it an interesting case for studies of exciton transport. We also simulate a highly symmetric ten-site model system. We use an extension of the environment-assisted quantum transport model to simulate transport, allowing the spatial correlation function to vary throughout the system. We demonstrate both via analysis and via simulation that exciton transport efficiency is most sensitive to changes in correlation between the site coupled to the trap and its neighboring sites. This asymmetry in sensitivity is highly robust and appears irrespective of changes in parameters such as transition dipole orientations and initial conditions. Our results suggest that in the design of exciton transport systems, efforts to increase efficiency by controlling spatial correlation should be focused on the region near the site of exciton trapping.

Fluorescence Micro-Spectroscopy Study of Individual Photosynthetic Membrane Vesicles and Light-Harvesting Complexes

Single-molecule spectroscopy, by getting rid of unwanted ensemble averaging effects, has proved to be a very valuable tool in the research of individual photosynthetic light-harvesting (LH) complexes. However, to learn about real photosynthetic processes the minimal unit to study is a single photosynthetic membrane complete with all elements of its machinery. In the present work, the fluorescence spectra of excitons in lone intracytoplasmic (IC) photosynthetic membrane vesicles of the wild type purple bacterium Rhodobacter sphaeroides that involve peripheral (LH2) and core (RC-LH1-PufX) antenna pigment-protein complexes were investigated at ambient temperature under continuous-wave laser excitation into the Q(x) absorption band of the bacteriochlorophyll-a (BChl) chromophores at 594 nm. In parallel, the spectra of mutant membrane vesicles occupied by just one type of complexes (either LH2 or RC-LH1-PufX) and the spectra of individual purified LH2 and RC-LH1-PufX complexes were measured. The fluorescence from full IC membranes shows a high sensitivity to excitation intensity, being varied over more than four orders of magnitude between 0.1 W/cm(2) and 2 kW/cm(2). At low to moderate excitation intensities, the spectra of IC membranes could be well reproduced by its component spectra, the ratio of the spectra related to peripheral and core complexes being the only adjustable parameter. The spectra of both intact chromatophores and individual membrane components recorded over 1-50 s experimental time frames are robust, strongly suggesting that large spectral fluctuations hardly play a role in the functional photosynthetic process. The significant, up to 14 times, variation of the LH2 and LH1 emission ratio observed in individual IC membranes could be related to variations in the stoichiometric ratio of the peripheral and core complexes. Evidence was found for the presence of LH2 parts that are detached from efficient energy transfer pathways. Upon strong and prolonged illumination, the membrane spectra reveal significant permanent modifications. These alterations, which mostly concern peripheral antenna complexes, were shown to be due to photo-oxidation of various numbers of BChl molecules in the B850 compartment of LH2.

Fluorescence blinking of single major light-harvesting complexes

Recent time-resolved studies have revealed the switching behavior of single photosynthetic light-harvesting complexes. In this work, we suggest a conceptual diffusion-controlled model, which is able to describe essential protein dynamics underlying this switching phenomenon. The calculated blinking statistics is compared with the experimental results measured under various experimental conditions and not only reproduces the power-law behavior at intermediate times, but also follows the experimentally observed deviations from such behavior on a shorter timescale. We find that even under ordinary light-harvesting conditions, some antenna complexes are quenched and their fraction noticeably increases in a more acid environment. As a result, the lability of the protein scaffold allows the coexistence of light-harvesting and excitation-quenching states and therefore gives rise to regulatory switching known as non-photochemical quenching.

Hydrogen peroxide and nitric oxide trigger redox-related cyst formation in cultures of the dinoflagellate Lingulodinium polyedrum

The dinoflagellate Lingulodinium polyedrum is a toxin producer that shows the ability of turning to resting cysts as a survival strategy when exposed to environmental unfavorable conditions, such as nitrogen and phosphorus depletion, abrupt changes in temperature or light, and chemical or mechanical stress. Algal adaptation to all these conditions involves hydrogen peroxide (H2O2) and nitric oxide (NO) as key redox signals for housekeeping cellular processes. Thus, we aim here to shed light on the role of H2O2 and NO (from aqueous decomposition of sodium nitroprusside, SNP) as prooxidant agents and putative redox signals for encystment of the dinoflagellate L. polyedrum. Harsh oxidative stress imposed by 500μM H2O2 treatment forced L. polyedrum cells to rapidly encyst, in less than 30min, whereas slower cyst formation was observed upon lower H2O2 doses. L. polyedrum encystment was marked by a significant increase in the antioxidant carotenoid peridinin, although other photosynthetic pigments (chlorophyll a and β-carotene) and light-harvesting complexes (peridinin complex protein, PCP) were all diminished in cyst forms. Although SOD activity (a frontline antioxidant enzyme) was severely inhibited by increasing doses of H2O2, a theoretical compensatory effect was provided by the dose-dependent increase of ascorbate peroxidase activity (APX), which resulted in significant lower levels of lipid peroxidation during cyst formation. Although SNP data cannot be fully compared to those found with H2O2 treatments, changes in APX activity and in biomarkers of lipid and protein oxidation matched the dose–responses found in H2O2 experiments, revealing similar biochemical and morphological responses against increasing oxidative conditions during cyst formation. Our data significantly contribute to a better understanding of the relationship between encystment, photosynthesis, and antioxidant responses triggered by H2O2 and NO in L. polyedrum, a harmful diarrhetic shellfish poisoning toxin (DSPs) producer.

Molecular Architecture of Plant Thylakoids under Physiological and Light Stress Conditions: A Study of Lipid-Light-Harvesting Complex II Model Membranes

In this study, we analyzed multibilayer lipid-protein membranes composed of the photosynthetic light-harvesting complex II (LHCII; isolated from spinach [Spinacia oleracea]) and the plant lipids monogalcatosyldiacylglycerol and digalactosyldiacylglycerol. Two types of pigment-protein complexes were analyzed: those isolated from dark-adapted leaves (LHCII) and those from leaves preilluminated with high-intensity light (LHCII-HL). The LHCII-HL complexes were found to be partially phosphorylated and contained zeaxanthin. The results of the x-ray diffraction, infrared imaging microscopy, confocal laser scanning microscopy, and transmission electron microscopy revealed that lipid-LHCII membranes assemble into planar multibilayers, in contrast with the lipid-LHCII-HL membranes, which form less ordered structures. In both systems, the protein formed supramolecular structures. In the case of LHCII-HL, these structures spanned the multibilayer membranes and were perpendicular to the membrane plane, whereas in LHCII, the structures were lamellar and within the plane of the membranes. Lamellar aggregates of LHCII-HL have been shown, by fluorescence lifetime imaging microscopy, to be particularly active in excitation energy quenching. Both types of structures were stabilized by intermolecular hydrogen bonds. We conclude that the formation of trans-layer, rivet-like structures of LHCII is an important determinant underlying the spontaneous formation and stabilization of the thylakoid grana structures, since the lamellar aggregates are well suited to dissipate excess energy upon overexcitation.

Crossover from bosonic to fermionic features in composite boson systems

We study the quantum dynamics of conversion of composite bosons into fermionic fragment species with increasing densities of bound fermion pairs using the open quantum system approach. The Hilbert space of N-state-functions is decomposed into a composite boson subspace and an orthogonal fragment subspace of quasi-free fermions that enlarges as the composite boson constituents deviate from ideal boson commutation relations. The tunneling dynamics of coupled composite bosons states in confined systems is examined, and the appearance of exceptional points under experimentally testable conditions (densities, lattice temperatures) is highlighted. The theory is extended to examine the energy transfer between macroscopically coherent systems such as multichromophoric macromolecules in photosynthetic light harvesting complexes.

Energy transfer and clustering of photosynthetic light-harvesting complexes in reconstituted lipid membranes

In purple photosynthetic bacteria, light-harvesting complex 2 (LH2) and light harvesting/reaction centre core complex (LH1-RC) play the key roles of capturing and transferring light energy and subsequent charge separation. These photosynthetic apparatuses form a supramolecular assembly; however, how the assembly influences the efficiency of energy conversion is not yet clear. We addressed this issue by evaluating the energy transfer in reconstituted photosynthetic protein complexes LH2 and LH1-RC and studying the structures and the membrane environment of the LH2/LH1-RC assemblies, which had been embedded into various lipid bilayers. Thus, LH2 and LH1-RC from Rhodopseudomonas palustris 2.1.6 were reconstituted in phosphatidylglycerol (PG), phosphatidylcholine (PC), and phosphatidylethanolamine (PE)/PG/cardiolipin (CL). Efficient energy transfer from LH2 to LH1-RC was observed in the PC and PE/PG/CL membranes. Atomic force microscopy revealed that LH2 and LH1-RC were heterogeneously distributed to form clusters in the PC and PE/PG/CL membranes. The results indicated that the phospholipid species influenced the cluster formation of LH2 and LH1-RC as well as the energy transfer efficiency.

Spectral properties of LH2 exhibit very similar even when heterologously express LH2 with <i>β</i>-subunit fusion protein in <i>Rhodobacter</i> <i>sphaeroides</i>

Interactions between the light-harvesting subunits and the non-covalently bound photopigments attribute considerably to the spectral properties of photosynthetic bacteria light-harvesting complexes. In our previous studies, we have constructed a novel Rhodobacter sphaeroides expression system. In the present study, we focus on the spectral properties of LH2 when heterologously express LH2 with β-subunit- GFP fusion protein in Rb. sphaeroides. Near infra-red spectrum of LH2 remained nearly unchanged as measured by spectroscopy. Fluorescence spectrum suggested that the LH2 with β-subunit-GFP fusion protein complexes still possessed normal activity in energy transfer. However, photopigments contents were significantly decreased to a very low level in the LH2 with β-subunit-GFP fusion protein complexes compared to that of LH2. FT-IR spectra indicated that interactions between photopigments and LH2 α/β- subunits appeared not to be changed. It was concluded that the LH2 spectral properties exhibited very similar even when heterologously expressed LH2 b-subunit fusion protein in Rb. sphaeroides. Our present study may supply a new insight into better understand the interactions between light-harvesting subunits and photopigments and bacterial photosynthesis and promote the development of the novel Rb. sphaeroides expression system.

Design principles and fundamental trade-offs in biomimetic light harvesting

Recent developments in synthetic and supramolecular chemistry have created opportunities to design organic systems with tailored nanoscale structure for various technological applications. A key application area is the capture of light energy and its conversion into electrochemical or chemical forms for photovoltaic or sensing applications. In this work we consider cylindrical assemblies of chromophores that model structures produced by several supramolecular techniques. Our study is especially guided by the versatile structures produced by virus-templated assembly. We use a multi-objective optimization framework to determine design principles and limitations in light harvesting performance for such assemblies, both in the presence and absence of disorder. We identify a fundamental trade-off in cylindrical assemblies that is encountered when attempting to maximize both efficiency of energy transfer and absorption bandwidth. We also rationalize the optimal design strategies and provide explanations for why various structures provide optimal performance. Most importantly, we find that the optimal design strategies depend on the amount of energetic and structural disorder in the system. The aim of these studies is to develop a program of quantum-informed rational design for construction of organic assemblies that have the same degree of tailored nanoscale structure as biological photosynthetic light harvesting complexes, and consequently have the potential to reproduce their remarkable light harvesting performance.

Population and coherence dynamics in light harvesting complex II (LH2)

The electronic excitation population and coherence dynamics in the chromophores of the photosynthetic light harvesting complex 2 (LH2) B850 ring from purple bacteria (Rhodopseudomonas acidophila) have been studied theoretically at both physiological and cryogenic temperatures. Similar to the well-studied Fenna-Matthews-Olson (FMO) protein, oscillations of the excitation population and coherence in the site basis are observed in LH2 by using a scaled hierarchical equation of motion approach. However, this oscillation time (300 fs) is much shorter compared to the FMO protein (650 fs) at cryogenic temperature. Both environment and high temperature are found to enhance the propagation speed of the exciton wave packet yet they shorten the coherence time and suppress the oscillation amplitude of coherence and the population. Our calculations show that a long-lived coherence between chromophore electronic excited states can exist in such a noisy biological environment.

Excited state dynamics in photosynthetic reaction center and light harvesting complex 1

Key to efficient harvesting of sunlight in photosynthesis is the first energy conversion process in which electronic excitation establishes a trans-membrane charge gradient. This conversion is accomplished by the photosynthetic reaction center (RC) that is, in case of the purple photosynthetic bacterium Rhodobacter sphaeroides studied here, surrounded by light harvesting complex 1 (LH1). The RC employs six pigment molecules to initiate the conversion: four bacteriochlorophylls and two bacteriopheophytins. The excited states of these pigments interact very strongly and are simultaneously influenced by the surrounding thermal protein environment. Likewise, LH1 employs 32 bacteriochlorophylls influenced in their excited state dynamics by strong interaction between the pigments and by interaction with the protein environment. Modeling the excited state dynamics in the RC as well as in LH1 requires theoretical methods, which account for both pigment-pigment interaction and pigment-environment interaction. In the present study we describe the excitation dynamics within a RC and excitation transfer between light harvesting complex 1 (LH1) and RC, employing the hierarchical equation of motion method. For this purpose a set of model parameters that reproduce RC as well as LH1 spectra and observed oscillatory excitation dynamics in the RC is suggested. We find that the environment has a significant effect on LH1-RC excitation transfer and that excitation transfers incoherently between LH1 and RC.

Resonance energy flow dynamics of coherently delocalized excitons in biological and macromolecular systems: Recent theoretical advances and open issues

AbstractRecent experimental and theoretical studies suggest that biological photosynthetic complexes utilize the quantum coherence in a positive manner for efficient and robust flow of electronic excitation energy. Clear and quantitative understanding of such suggestion is important for identifying the design principles behind efficient flow of excitons coherently delocalized over multiple chromophores in condensed environments. Adaptation of such principles for synthetic macromolecular systems has also significant implication for the development of novel photovoltaic systems. Advanced theories of resonance energy transfer are presented, which can address these issues. Insight into the Structure of Photosynthetic LH2 Aggregate from Spectroscopy Simulations

Using the electrostatic model of intermolecular interactions, we obtain the Frenkel exciton Hamiltonian parameters for the chlorophyll Qy band of a photosynthetic peripheral light harvesting complex LH2 of a purple bacteria Rhodopseudomonas acidophila from structural data. The intermolecular couplings are mostly determined by the chlorophyll relative positions, whereas the molecular transition energies are determined by the background charge distribution of the whole complex. The protonation pattern of titratable residues is used as a tunable parameter. By studying several protonation state scenarios for distinct protein groups and comparing the simulated absorption and circular dichroism spectra to experiment, we determine the most probable configuration of the protonation states of various side groups of the protein.

Environment-assisted quantum transport in ordered systems

Noise-assisted transport in quantum systems occurs when quantum time evolution and decoherence conspire to produce a transport efficiency that is higher than what would be seen in either the purely quantum or purely classical cases. In disordered systems, it has been understood as the suppression of coherent quantum localization through noise, which brings detuned quantum levels into resonance and thus facilitates transport. We report several new mechanisms of environment-assisted transport in ordered systems, in which there is no localization to overcome and where one would naively expect that coherent transport is the fastest possible. Although we are particularly motivated by the need to understand excitonic energy transfer in photosynthetic light-harvesting complexes, our model is general—transport in a tight-binding system with dephasing, a source and a trap—and can be expected to have wider application.

Inhomogeneous dephasing masks coherence lifetimes in ensemble measurements

An open question at the forefront of modern physical sciences is what role, if any, quantum effects may play in biological sensing and energy transport mechanisms. One area of such research concerns the possibility of coherent energy transport in photosynthetic systems. Spectroscopic evidence of long-lived quantum coherence in photosynthetic light-harvesting pigment protein complexes (PPCs), along with theoretical modeling of PPCs, has indicated that coherent energy transport might boost efficiency of energy transport in photosynthesis. Accurate assessment of coherence lifetimes is crucial for modeling the extent to which quantum effects participate in this energy transfer, because such quantum effects can only contribute to mechanisms proceeding on timescales over which the coherences persist. While spectroscopy is a useful way to measure coherence lifetimes, inhomogeneity in the transition energies across the measured ensemble may lead to underestimation of coherence lifetimes from spectroscopic experiments. Theoretical models of antenna complexes generally model a single system, and direct comparison of single system models to ensemble averaged experimental data may lead to systematic underestimation of coherence lifetimes, distorting much of the current discussion. In this study, we use simulations of the Fenna-Matthews-Olson complex to model single complexes as well as averaged ensembles to demonstrate and roughly quantify the effect of averaging over an inhomogeneous ensemble on measured coherence lifetimes. We choose to model the Fenna-Matthews-Olson complex because that system has been a focus for much of the recent discussion of quantum effects in biology, and use an early version of the well known environment-assisted quantum transport model to facilitate straightforward comparison between the current model and past work. Although ensemble inhomogeneity is known to lead to shorter lifetimes of observed oscillations (simply inhomogeneous spectral broadening in the time domain), this important fact has been left out of recent discussions of spectroscopic measurements of energy transport in photosynthesis. In general, these discussions have compared single-system theoretical models to whole-ensemble laboratory measurements without addressing the effect of inhomogeneous dephasing. Our work addresses this distinction between single system and ensemble averaged observations, and shows that the ensemble averaging inherent in many experiments leads to an underestimation of coherence lifetimes in individual systems.

Line Narrowing of Excited-State Transitions in Nonlinear Polarization Spectroscopy: Application to Water-Soluble Chlorophyll-Binding Protein

The homogeneous linewidth of dye aggregates like photosynthetic light-harvesting complexes contains important information about energy transfer and relaxation times that is, however, masked by inhomogeneous broadening caused by static disorder. Whereas there exist line narrowing techniques for the study of low-energy exciton states, the homogeneous linewidth of the high-energy states is not so easy to decipher. Here we present a microscopic theory for nonlinear polarization spectroscopy in the frequency domain that contains a dynamic aggregate selection revealing the homogeneous linewidth of these states. The theory is applied to the water-soluble chlorophyll-binding protein for which the high-energy exciton state was predicted to exhibit a sub-100-fs lifetime.

Coupling of different isolated photosynthetic light harvesting complexes and CdSe/ZnS nanocrystals via Förster resonance energy transfer

The present work describes results obtained on hybrid systems formed in aqueous buffer solution by self-assembly of different CdSe quantum dots (QDs) surrounded by a ZnS shell and functionalized by covering the surface with anionic and cationic groups and various isolated pigment–protein complexes from the light-harvesting antennae of photosynthetic organisms (light-harvesting complexes 1 and 2 (LH1 and LH2, respectively) from purple bacteria, phycobiliproteins (PBPs) from cyanobacteria and the rod-shaped PBP from the cyanobacterium Acaryochloris marina). Excitation energy transfer (EET) from QDs to PBP rods was found to take place with varying and highly temperature-dependent efficiencies of up to 90%. Experiments performed at room temperature on hybrid systems with different QDs show that no straightforward correlation exists between the efficiency of EET and the parameter J/(R126) given by the theory of Förster resonance energy transfer (FRET), where J is the overlap integral of the normalized QD emission and PBP absorption and R12 the distance between the transition dipole moments of donor and acceptor. The results show that the hybrid systems cannot be described as randomly orientated aggregates consisting of QDs and photosynthetic pigment–protein complexes. Specific structural parameters are inferred to play an essential role. The mode of binding and coupling seems to change with the size of QDs and with temperature. Efficient EET and fluorescence enhancement of the acceptor was observed at particular stoichiometric ratios between QDs and trimeric phycoerythrin (PE). At higher concentrations of PE, a quenching of its fluorescence is observed in the presence of QDs. This effect is explained by the existence of additional quenching channels in aggregates formed within hybrid systems.
