Mapping of QTLs and meta-QTLs for Heterodera avenae Woll. resistance in common wheat (Triticum aestivum L.)

BackgroundIn hexaploid wheat, quantitative trait loci (QTL) and meta-QTL (MQTL) analyses were conducted to identify genomic regions controlling resistance to cereal cyst nematode (CCN), Heterodera avenae. A mapping population comprising 149 RILs derived from the cross HUW 468 × C 306 was used for composite interval mapping (CIM) and inclusive composite interval mapping (ICIM).ResultsEight main effect QTLs on three chromosomes (1B, 2A and 3A) were identified using two repeat experiments. One of these QTLs was co-localized with a previously reported wheat gene Cre5 for resistance to CCN. Seven important digenic epistatic interactions (PVE = 5% or more) were also identified, each involving one main effect QTL and another novel E-QTL. Using QTLs earlier reported in literature, two meta-QTLs were also identified, which were also used for identification of 57 candidate genes (CGs). Out of these, 29 CGs have high expression in roots and encoded the following proteins having a role in resistance to plant parasitic nematodes (PPNs): (i) NB-ARC,P-loop containing NTP hydrolase, (ii) Protein Kinase, (iii) serine-threonine/tyrosine-PK, (iv) protein with leucine-rich repeat, (v) virus X resistance protein-like, (vi) zinc finger protein, (vii) RING/FYVE/PHD-type, (viii) glycosyl transferase, family 8 (GT8), (ix) rubisco protein with small subunit domain, (x) protein with SANT/Myb domain and (xi) a protein with a homeobox.ConclusionIdentification and selection of resistance loci with additive and epistatic effect along with two MQTL and associated CGs, identified in the present study may prove useful for understanding the molecular basis of resistance against H. avenae in wheat and for marker-assisted selection (MAS) for breeding CCN resistant wheat cultivars.

QTL mapping for resistance against cereal cyst nematode (Heterodera avenae Woll.) in wheat (Triticum aestivum L.)

The resistance to cereal cyst nematode (Heterodera avenae Woll.) in wheat (Triticum aestivum L.) was studied using 114 doubled haploid lines from a novel ITMI mapping population. These lines were screened for nematode infestation in a controlled environment for two years. QTL-mapping analyses were performed across two years (Y1 and Y2) as well as combining two years (CY) data. On the 114 lines that were screened, a total of 2,736 data points (genotype, batch or years, and replication combinations) were acquired. For QTL analysis, 12,093 markers (11,678 SNPs and 415 SSRs markers) were used, after filtering the genotypic data, for the QTL mapping. Composite interval mapping, using Haley-Knott regression (hk) method in R/QTL, was used for QTL analysis. In total, 19 QTLs were detected out of which 13 were novel and six were found to be colocalized or nearby to previously reported Cre genes, QTLs or MTAs for H. avenae or H. filipjevi. Nine QTLs were detected across all three groups (Y1, Y2 and CY) including a significant QTL "QCcn.ha-2D" on chromosome 2D that explains 23% of the variance. This QTL colocalized with a previously identified Cre3 locus. Novel QTL, QCcn.ha-2A, detected in the present study could be the possible unreported homeoloci to QCcn.ha-2D, QCcn.ha-2B.1 and QCcn.ha-2B.2. Six significant digenic epistatic interactions were also observed. In addition, 26 candidate genes were also identified including genes known for their involvement in PPNs (plant parasitic nematodes) resistance in different plant species. In-silico expression of putative candidate genes showed differential expression in roots during specific developmental stages. Results obtained in the present study are useful for wheat breeding to generate resistant genetic resources against H. avenae.

Identification of Quantitative Trait Loci Associated With Partial Resistance to Fusarium Root Rot and Wilt Caused by Fusarium graminearum in Field Pea.

Fusarium root rot, caused by a complex of Fusarium spp., is a major disease of field pea (Pisum sativum). The development of genetic resistance is the most promising approach to manage the disease, but no pea germplasm has been identified that is completely resistant to root rot. The aim of this study was to detect quantitative trait loci (QTL) conferring partial resistance to root rot and wilting, caused by five fungal isolates representing Fusarium solani, F. avenaceum, F. acuminatum, F. proliferatum, and F. graminearum. Evaluation of the root rot-tolerant cultivar “00-2067” and susceptible cultivar “Reward” was carried out with the five species. There was a significant difference (p < 0.001) between the mean root rot values of the two cultivars inoculated with the F. avenaceum (F4A) and F. graminearum (FG2) isolates. Therefore, in the QTL study, the F8 recombinant inbred line (RIL) population derived from “Reward” × “00-2067” was inoculated in the greenhouse (4 ×) with only F4A and FG2. The parents and F8 population were genotyped using 13.2K single nucleotide polymorphisms (SNPs) and 222 simple sequence repeat (SSR) markers. A significant genotypic effect (p < 0.05) and high heritability (79% to 92.1%) were observed for disease severity, vigor, and plant height following inoculation with F4A and FG2. Significant correlation coefficients were detected among and within all traits. This suggested that a high proportion of the genetic variance was transmitted from the parents to the progeny. However, no significant QTL (LOD > 3) were detected for the RILs inoculated with F4A. In the case of the RILs inoculated with FG2, 5 QTL for root rot severity and 3 QTL each for vigor and plant height were detected. The most stable QTL for plant height (Hgt-Ps3.1) was detected on Chrom5/LGIII. The two most stable QTL for partial resistance to FG2, Fg-Ps4.1, and Fg-Ps4.2 were located in a 15.1-cM and 11.2-cM genomic region, respectively, on Chrom4/LGIV. The most stable QTL for vigor (Vig-Ps4.1) was found in the same region. Twenty-five major and moderate effect digenic epistatic interactions were detected. The identified region on chrom4/LGIV could be important for resistance breeding and marker development.

Multi-Environmental Genetic Analysis of Grain Size Traits Based on Chromosome Segment Substitution Line in Rice (Oryza sativa L.)

Grain size traits are critical agronomic traits which directly determine grain yield, but the genetic bases of these traits are still not well understood. In this study, a total of 154 chromosome segment substitution lines (CSSLs) population derived from a cross between a japonica variety Koshihikari and an indica variety Nona Bokra was used to investigate grain length (GL), grain width (GW), length-width ratio (LWR), grain perimeter (GP), grain area (GA), and thousand grain weight (TGW) under four environments. QTL mapping analysis of six grain size traits was performed by QTL IciMapping 4.2 with an inclusive composite interval mapping (ICIM) model. A total of 64 QTLs were identified for these traits, which mapped to chromosomes 1, 2, 3, 4, 6, 7, 8, 10, 11, and 12 and accounted for 1.6%–27.1% of the total phenotypic variations. Among these QTLs, thirty-six loci were novel and seven QTLs were identified under four environments. One locus containing the known grain size gene, qGL3/GL3.1/OsPPKL1, also have been found. Moreover, five pairs of digenic epistatic interactions were identified except for GL and GP. These findings will facilitate fine mapping of the candidate gene and QTL pyramiding to genetically improve grain yield in rice.

Genetic Analysis of Heterosis for Yield Influencing Traits in Brassica juncea Using a Doubled Haploid Population and Its Backcross Progenies.

The exploitation of heterosis through hybrid breeding is one of the major breeding objectives for productivity increase in crop plants. This research analyzes the genetic basis of heterosis in Brassica juncea by using a doubled haploid (DH) mapping population derived from F1 between two heterotic inbred parents, one belonging to the Indian and the other belonging to the east European gene pool, and their two corresponding sets of backcross hybrids. An Illumina Infinium Brassica 90K SNP array-based genetic map was used to identify yield influencing quantitative trait loci (QTL) related to plant architecture, flowering, and silique- and seed-related traits using five different data sets from multiple trials, allowing the estimation of additive and dominance effects, as well as digenic epistatic interactions. In total, 695 additive QTL were detected for the 14 traits in the three trials using five data sets, with overdominance observed to be the predominant type of effect in determining the expression of heterotic QTL. The results indicated that the design in the present study was efficient for identifying common QTL across multiple trials and populations, which constitute a valuable resource for marker-assisted selection and further research. In addition, a total of 637 epistatic loci were identified, and it was concluded that epistasis among loci without detectable main effects plays an important role in controlling heterosis in yield of B. juncea.

Genetic Dissection of Component Traits for Salinity Tolerance at Reproductive Stage in Rice

Rice is highly sensitive to salt stress at flowering stage. With the objective of detection of quantitative trait loci (QTLs) in multi-environment for this stage, 180 backcross-derived lines (BC3F5) from salt tolerant donor Pokkali (AC41585) and recurrent parent IR 64 were subjected to evaluation in saline (EC = 8 dSm−1) and non-saline environments in wet season of 2014 and 2015 employing a novel phenotyping protocol. Nine multi-environmental consistent QTLs for spikelet degeneration, K+ concentration in flag leaf, stress susceptibility index for grain (SSI-Grain) and spikelet sterility (SSI-STE) on chromosomes1, 2, 3, 4 and 11 with 17–42% phenotypic variances were detected. Among several digenic epistatic interactions, one was associated with the main effect QTL (qSSI-STE-11-1) over the years. Similarly genotype × environment interaction associated with two additive QTLs, qDEG-S-2-2 and qSSI-STE-2-1 had positive effect on the resultant phenotype. Functional genes encoding calmodulin-binding protein and potassium transporter were predicted inside the consistent QTLs. Detected stable QTLs, associated markers, predicted genes and derived introgression lines with these QTLs could be utilized in future breeding programme.

QTL mapping of qSCN3-1 for resistance to soybean cyst nematode in soybean line Zhongpin 03-5373

Soybean cyst nematode (SCN, Heterodera glycines Ichinohe) is one of the most economically destructive pathogens. The soybean line Zhongpin03-5373 (ZP), which combines resistance genes from several donors, is highly resistant to SCN race 3 (SCN3). In our previous study, two QTL (rhg1 and GmSNAP11) were identified in a population of recombinant inbred lines derived from a cross between ZP and the susceptible parent Zhonghuang 13. The two QTL explained around one-third of the resistance, suggesting the presence of further QTL contributing to SCN resistance. In the present study, we used an improved version of the genetic map comprising the previously applied 1062 molecular markers and 47 newly developed InDel (insertion-deletion) markers. The improved map revealed a novel locus contributing to SCN3 resistance: qSCN3-1, flanked by InDel marker InDel1-7 and SNP marker Map-0047, explained 4.55% of the phenotypic variance for resistance to SCN3 and was not involved in digenic epistatic interaction with rhg1 and GmSNAP11. Haplotypes of Map-0047_CAPS (a CAPS marker developed for Map-0047) and InDel1-7 were significantly associated with SCN3 resistance in a panel of 209 resistant and susceptible accessions. Using further allele-combination analysis for three functional markers representing three cloned resistance genes (rhg1, Rhg4, and GmSNAP11) and two markers flanking qSCN3-1, we found that adding the resistance allele of qSCN3-1 greatly increased soybean resistance to SCN, even in diverse genetic backgrounds. The qSCN3-1 locus will be useful for marker-assisted polygene pyramid breeding and should be targeted for the future identification of candidate genes.

A novel digenic epistatic interaction at two loci regulating spikelet fertility in rice

The seed setting rate (spikelet fertility) is an important determinant of rice yield. In the past few decades, genes that control rice seed set have been cloned, and many quantitative trait loci (QTL) have been identified. However, the epistasis influencing rice seed set remains largely unclear. In this study, a recombinant inbred line population, which consisted of 219 lines developed by crossing the Lemont and Yangdao4 rice cultivars, was grown in five environments to identify the QTL and epistatic loci related to seed set. A total of 26 minor-effect QTL were detected by multiple interval mapping, which explained less than 12.7% of the phenotypic variation individually. A pair of new epistatic loci were detected and confirmed by two-way analysis of variance; the homozygous Yangdao4 allele at the qSS6.1 locus interacted with the homozygous Lemont allele at the qSS8.1 locus and resulted in a low seed setting rate. A linear regression analysis and a multiple comparison test suggested that eight alleles at four QTL (qSS1.3, qSS6.3, qSS7.1, and qSS8.1) control seed set simultaneously. Marker-assisted selection using these four loci guaranteed a greater than 70% average seed setting rate in all five environments.

Adaptive selection of founder segments and epistatic control of plant height in the MAGIC winter wheat population WM-800

BackgroundMulti-parent advanced generation intercross (MAGIC) populations are a newly established tool to dissect quantitative traits. We developed the high resolution MAGIC wheat population WM-800, consisting of 910 F4:6 lines derived from intercrossing eight recently released European winter wheat cultivars.ResultsGenotyping WM-800 with 7849 SNPs revealed a low mean genetic similarity of 59.7% between MAGIC lines. WM-800 harbours distinct genomic regions exposed to segregation distortion. These are mainly located on chromosomes 2 to 6 of the wheat B genome where founder specific DNA segments were positively or negatively selected. This suggests adaptive selection of individual founder alleles during population development. The application of a genome-wide association study identified 14 quantitative trait loci (QTL) controlling plant height in WM-800, including the known semi-dwarf genes Rht-B1 and Rht-D1 and a potentially novel QTL on chromosome 5A. Additionally, epistatic effects controlled plant height. For example, two loci on chromosomes 2B and 7B gave rise to an additive epistatic effect of 13.7 cm.ConclusionThe present study demonstrates that plant height in the MAGIC-WHEAT population WM-800 is mainly determined by large-effect QTL and di-genic epistatic interactions. As a proof of concept, our study confirms that WM-800 is a valuable tool to dissect the genetic architecture of important agronomic traits.

Fusarium Head Blight Resistance QTL in the Spring Wheat Cross Kenyon/86ISMN 2137

Fusarium head blight (FHB), caused by Fusarium graminearum, is a very important disease of wheat globally. Damage caused by F. graminearum includes reduced grain yield, reduced grain functional quality, and results in the presence of the trichothecene mycotoxin deoxynivalenol in Fusarium-damaged kernels. The development of FHB resistant wheat cultivars is an important component of integrated management. The objective of this study was to identify QTL for FHB resistance in a recombinant inbred line (RIL) population of the spring wheat cross Kenyon/86ISMN 2137. Kenyon is a Canadian spring wheat, while 86ISMN 2137 is an unrelated spring wheat. The RIL population was evaluated for FHB resistance in six FHB nurseries. Nine additive effect QTL for FHB resistance were identified, six from Kenyon and three from 86ISMN 2137. Rht8 and Ppd-D1a co-located with two FHB resistance QTL on chromosome arm 2DS. A major QTL for FHB resistance from Kenyon (QFhb.crc-7D) was identified on chromosome 7D. The QTL QFhb.crc-2D.4 from Kenyon mapped to the same region as a FHB resistance QTL from Wuhan-1 on chromosome arm 2DL. This result was unexpected since Kenyon does not share common ancestry with Wuhan-1. Other FHB resistance QTL on chromosomes 4A, 4D, and 5B also mapped to known locations of FHB resistance. Four digenic epistatic interactions were detected for FHB resistance, which involved eight QTL. None of these QTL were significant based upon additive effect QTL analysis. This study provides insight into the genetic basis of native FHB resistance in Canadian spring wheat.

Partial Dominance, Overdominance and Epistasis as the Genetic Basis of Heterosis in Upland Cotton (Gossypium hirsutum L.).

Determination of genetic basis of heterosis may promote hybrid production in Upland cotton (Gossypium hirsutum L.). This study was designed to explore the genetic mechanism of heterosis for yield and yield components in F2: 3 and F2: 4 populations derived from a hybrid ‘Xinza No. 1’. Replicated yield field trials of the progenies were conducted in 2008 and 2009. Phenotypic data analyses indicated overdominance in F1 for yield and yield components. Additive and dominance effects at single-locus level and digenic epistatic interactions at two-locus level were analyzed by 421 marker loci spanning 3814 cM of the genome. A total of 38 and 49 QTLs controlling yield and yield components were identified in F2: 3 and F2: 4 populations, respectively. Analyses of these QTLs indicated that the effects of partial dominance and overdominance contributed to heterosis in Upland cotton simultaneously. Most of the QTLs showed partial dominance whereas 13 QTLs showing overdominance in F2:3 population, and 19 QTLs showed overdominance in F2:4. Among them, 21 QTLs were common in both F2: 3 and F2: 4 populations. A large number of two-locus interactions for yield and yield components were detected in both generations. AA (additive × additive) epistasis accounted for majority portion of epistatic effects. Thirty three complementary two-locus homozygotes (11/22 and 22/11) were the best genotypes for AA interactions in terms of bolls per plant. Genotypes of double homozygotes, 11/22, 22/11 and 22/22, performed best for AD/DA interactions, while genotype of 11/12 performed best for DD interactions. These results indicated that (1) partial dominance and overdominance effects at single-locus level and (2) epistasis at two-locus level elucidated the genetic basis of heterosis in Upland cotton.

Analysis of heterosis and quantitative trait loci for kernel shape related traits using triple testcross population in maize.

Kernel shape related traits (KSRTs) have been shown to have important influences on grain yield. The previous studies that emphasize kernel length (KL) and kernel width (KW) lack a comprehensive evaluation of characters affecting kernel shape. In this study, materials of the basic generations (B73, Mo17, and B73 × Mo17), 82 intermated B73 × Mo17 (IBM) individuals, and the corresponding triple testcross (TTC) populations were used to evaluate heterosis, investigate correlations, and characterize the quantitative trait loci (QTL) for six KSRTs: KL, KW, length to width ratio (LWR), perimeter length (PL), kernel area (KA), and circularity (CS). The results showed that the mid-parent heterosis (MPH) for most of the KSRTs was moderate. The performance of KL, KW, PL, and KA exhibited significant positive correlation with heterozygosity but their Pearson’s R values were low. Among KSRTs, the strongest significant correlation was found between PL and KA with R values was up to 0.964. In addition, KW, PL, KA, and CS were shown to be significant positive correlation with 100-kernel weight (HKW). 28 QTLs were detected for KSRTs in which nine were augmented additive, 13 were augmented dominant, and six were dominance × additive epistatic. The contribution of a single QTL to total phenotypic variation ranged from 2.1% to 32.9%. Furthermore, 19 additive × additive digenic epistatic interactions were detected for all KSRTs with the highest total R2 for KW (78.8%), and nine dominance × dominance digenic epistatic interactions detected for KL, LWR, and CS with the highest total R2 (55.3%). Among significant digenic interactions, most occurred between genomic regions not mapped with main-effect QTLs. These findings display the complexity of the genetic basis for KSRTs and enhance our understanding on heterosis of KSRTs from the quantitative genetic perspective.

Detection of Epistasis for Yield and Some Important Agro-Morphological Traits in Mungbean (&lt;i&gt;Vigna radiata&lt;/i&gt; L. Wilczek)

Generation mean analysis and chi-square were attempted to detect the epistasis for yield components and inheritance of growth habit in two crosses of mungbean namely Meha/ DMS 03-17-2 and Meha/ DMS 01-34-2. The study revealed the presence of one or more kinds of epistatic effects were detected for almost all the agro-morphological traits, indicting their complex inheritance nature. The duplicate type of digenic epistatic interaction was observed for most of the agro-morphological traits in both crosses, indicating that the advancement of generations through single seed decent till fixation for accumulating the favourable genes followed by delayed selection might be rewarding. Meha/ DMS 03-17-2 (number of seeds per pod) and Meha/ DMS 01-34-2 (number of secondary branches per plant) may give opportunity to isolate transgressive segregants for respective traits given in prenthesis. The monogenic nature of growth habit in both crosses indicated the possibility for manipulating the traits and to recover/ develop the ideal plant type for mungbean improvement.

Marker-trait association and epistasis for brown rust resistance in sugarcane

Sugarcane brown rust, caused by Puccinia melanocephala, is one of the major sugarcane diseases. The detection of molecular markers associated to brown rust resistance and also of its epistatic interactions were investigated in a mapping population obtained by crossing the brown rust susceptible clone IACSP953018 and the resistant cultivar IACSP933046. Resistance was evaluated in a field trial in plant cane and first ratoon under natural infection and scored using a diagrammatic scale from 1 (most resistance) to 9 (most susceptible). A total of 488 single dose markers (amplified fragment length polymorphism AFLP, genomic microsatellite gSSR and expressed sequence tag derived microsatellites EST-SSRs) were evaluated through a single marker trait association approach for brown rust resistance. Sixty one putative quantitative trait alleles (QTA) for brown rust (30 in plant cane, 31 in ratoon cane; 10 of them was common for both crop years) were detected of which several were related to resistance. Twenty one (34 %) of the markers associated to QTA derived from ESTs. Some of them have similarity to genes/proteins related to disease response pathways. The estimates of the proportion of the total phenotypic variation (\(\hat{R}^{2}\)) explained by each significant main QTA effect ranged from 1.84 to 7.22 %, while the total explained variance estimates were 37.25 % (plant cane) and 43.26 % (ratoon cane) considering all main significant QTA effects. Fifty significant digenic epistatic interactions were suggested with the majority (68 %) contributing to increase brown rust resistance. Together, these probable epistatic effects explain 16.26 % (plant cane) and 17.22 % (ratoon cane) of the total phenotypic variance. Although evidence of epistasis was observed, linkage cannot be ruled out as the majority of the markers involved in the digenic interaction could not be addressed to any linkage group. The results suggest that epistasis may have an important contribution on sugarcane resistance to brown rust.

Genetic analysis of single-locus and epistatic QTLs for seed traits in an adapted × nuña RIL population of common bean (Phaseolus vulgaris L.)

The QTLs analyses here reported demonstrate the significant role of both individual additive and epistatic effects in the genetic control of seed quality traits in the Andean common bean. Common bean shows considerable variability in seed size and coat color, which are important agronomic traits determining farmer and consumer acceptability. Therefore, strategies must be devised to improve the genetic base of cultivated germplasm with new alleles that would contribute positively to breeding programs. For that purpose, a population of 185 recombinant inbred lines derived from an Andean intra-gene pool cross, involving an adapted common bean (PMB0225 parent) and an exotic nuña bean (PHA1037 parent), was evaluated under six different--short and long-day--environmental conditions for seed dimension, weight, color, and brightness traits, as well as the number of seed per pod. A multi-environment Quantitative Trait Loci (QTL) analysis was carried out and 59 QTLs were mapped on all linkage groups, 18 of which had only individual additive effects, while 27 showed only epistatic effects and 14 had both individual additive and epistatic effects. Multivariate models that included significant QTL explained from 8 to 68 % and 2 to 15 % of the additive and epistatic effects, respectively. Most of these QTLs were consistent over environment, though interactions between QTLs and environments were also detected. Despite this, QTLs with differential effect on long-day and short-day environments were not found. QTLs identified were positioned in cluster, suggesting that either pleiotropic QTLs control several traits or tightly linked QTLs for different traits map together in the same genomic regions. Overall, our results show that digenic epistatic interactions clearly play an important role in the genetic control of seed quality traits in the Andean common bean.

Analysis of mode of inheritance of Fusarium wilt resistance in castor (Ricinus communis L.)

AbstractCastor (Ricinus communis L.) is an important industrial oilseed crop grown worldwide. Wilt caused by Fusarium oxysporum f.sp. ricini is a devastating disease in castor. The inheritance mode of wilt resistance was investigated. The F1, F2 and backcross generations of four crosses involving four resistant and three susceptible parents were developed. The role of digenic (R1 and R2) epistatic interactions on wilt resistance was confirmed. The 15 : 1, 9 : 7 and 13 : 3 ratios indicated duplicate dominant, duplicate recessive and dominant and recessive epistatic interactions, respectively. Castor parents used in the crosses exhibited varied inheritance modes. All generations of a cross exhibited similar inheritance mode when parents were comparable. However, generations varied in inheritance mode when parents were not comparable in inheritance mode. These results would have practical interest when decisions are required regarding the choice of parents and methodology in resistance and hybrid breeding. The results also provided a basis for investigating molecular genetics of wilt resistance mechanisms.

Identification of Quantitative Trait Loci Underlying Plant Height and Seed Weight in Soybean

For clarifying the genetic base of the variation of yield‐related traits in soybean [Glycine max (L.) Merr.], we mapped quantitative trait loci (QTLs) for plant height and seed weight using a recombinant inbred line population derived from a cross between Chinese elite line Zhongpin03‐5373 and cultivar Zhonghuang13. We detected 11 QTLs for plant height and 18 QTLs for seed weight across six diverse environments. These included three pairs of plant height‐ vs. seed weight‐related QTLs located in close proximity to each other, with two pairs, qPH‐7 vs. qSW‐7‐2 and qPH‐19‐2 vs. qSW‐19, sharing the same direction of additive effects. Individual QTLs explained 2.02 to 47.60% of the variation in plant height and 2.13 to 14.35% in seed weight. Two and five of the major QTLs discovered for plant height and seed weight, respectively, that were stable across environments in our study have been reported previously. Among them, four QTLs, qPH‐13, qSW‐11, qSW‐12‐2, and qSW‐18, were not involved in digenic epistatic interaction in our biparental population, indicating that these QTLs will be useful for marker‐assisted selection and should be targeted for the future identification of candidate genes. Moreover, eight QTLs for both plant height and seed weight were newly identified in our population.

Identification of quantitative trait loci for cadmium accumulation and distribution in rice (Oryza sativa)

Cadmium (Cd) poses a serious risk to human health due to its biological concentration through the food chain. To date, information on genetic and molecular mechanisms of Cd accumulation and distribution in rice remains to be elucidated. We developed an independent F7 RIL population derived from a cross between two japonica cultivars with contrasting Cd levels, 'Suwon490' and 'SNU-SG1', for QTLs identification of Cd accumulation and distribution. 'Suwon490' accumulated five times higher Cd in grain than 'SNU-SG1'. Large genotypic variations in Cd accumulation (17-fold) and concentration (12-fold) in grain were found among RILs. Significant positive correlations between Cd accumulation in grain with shoot Cd accumulation and shoot to grain distribution ratio of Cd signify that both shoot Cd accumulation and shoot to grain Cd distribution regulate Cd accumulation in japonica rice grain. A total of five main effect QTLs (scc10 for shoot Cd accumulation; gcc3, gcc9, gcc11 for grain Cd accumulation; and sgr5 for shoot to grain distribution ratio) were detected in chromosomes 10, 3, 9, 11, and 5, respectively. Of these, the novel potential QTL sgr5 has the strongest effect on shoot to grain Cd distribution. In addition, two digenic epistatic interaction QTLs were identified, suggesting the substantial contribution of nonallelic genes in genetic control of these Cd-related traits.

Construction of genetic linkage map and mapping of QTL for seed color inBrassica rapa

A genetic linkage map of Brassica rapa L. was constructed using recombinant inbred lines (RILs) derived from a cross between yellow-seeded cultivar Sampad and a yellowish brown seeded inbred line 3-0026.027. The RILs were evaluated for seed color under three conditions: field plot, greenhouse, and controlled growth chambers. Variation for seed color in the RILs ranged from yellow, like yellow sarson, to dark brown/black even though neither parent had shown brown/black colored seeds. One major QTL (SCA9-2) and one minor QTL (SCA9-1) on linkage group (LG) A9 and two minor QTL (SCA3-1, SCA5-1) on LG A3 and LG A5, respectively, were detected. These collectively explained about 67% of the total phenotypic variance. SCA9-2 mapped in the middle of LG A9, explained about 55% phenotypic variance, and consistently expressed in all environments. The second QTL on LG A9 was ~70 cM away from SCA9-2, suggesting that independent assortment of these QTLs is possible. A digenic epistatic interaction was found between the two main effect QTL on LG A9; and the epistasis × environment interaction was nonsignificant, suggesting stability of the interaction across the environments. The QTL effect on LG A9 was validated using simple sequence repeat (SSR) markers from the two QTL regions of this LG on a B(1)S(1) population (F(1) backcrossed to Sampad followed by self-pollination) segregating for brown and yellow seed color, and on their self-pollinated progenies (B(1)S(2)). The SSR markers from the QTL region SCA9-2 showed a stronger linkage association with seed color as compared with the marker from SCA9-1. This suggests that the QTL SCA9-2 is the major determinant of seed color in the A genome of B. rapa.

Genetic Architecture of Seed Dormancy in U.S. Weedy Rice in Different Genetic Backgrounds

ABSTRACTSeed dormancy (SD) is a key domestication trait closely related to preharvest sprouting tolerance. Wild and weedy rices (Oryza spp.) exhibit higher degrees of seed dormancy compared to the cultivated rice. Red rice (Oryza sativa L.), a major weed in the rice growing areas of the southern United States, was used to elucidate the genetic architecture of SD. Quantitative trait loci (QTL) analysis conducted in two recombinant inbred line (RIL) populations developed from the crosses involving two rice cultivars (Bengal and Cypress) and a red rice accession (PSRR‐1) revealed six to seven QTL for seed dormancy, which accounted for 49 to 52% of the total phenotypic variance. The magnitude of the QTL contribution to phenotypic variance was influenced by genetic backgrounds. The majority of QTL had minor effects, except the QTL linked to Rc and Sdr4. The genetic architecture for seed dormancy in U.S. red rice was distinct compared with the earlier reported weedy accessions. Four QTL were mapped onto similar positions in both populations. Both cultivars and red rice contributed alleles for increased SD. Most of the digenic epistatic interactions involved loci other than the QTL with main effects. The nucleotide polymorphisms at the Sdr4 locus could not explain the phenotypic variation for seed dormancy in our materials. The variation in SD among the rice cultivars could be attributed to segregation of minor QTL, which may be exploited to improve preharvest sprouting tolerance.
