Fungal colonies in open fractures of subseafloor basalt

The deep subseafloor crust is one of the few great frontiers of unknown biology on Earth and, still today, the notion of the deep biosphere is commonly based on the fossil record. Interpretation of palaeobiological information is thus central in the exploration of this hidden biosphere and, for each new discovery, criteria used to establish biogenicity are challenged and need careful consideration. In this paper networks of fossilized filamentous structures are for the first time described in open fractures of subseafloor basalts collected at the Emperor Seamounts, Pacific Ocean. These structures have been investigated with optical microscopy, environmental scanning electron microscope, energy dispersive spectrometer, X-ray powder diffraction as well as synchrotron-radiation X-ray tomographic microscopy, and interpreted as fossilized fungal mycelia. Morphological features such as hyphae, yeast-like growth and sclerotia were observed. The fossilized fungi are mineralized by montmorillonite, a process that probably began while the fungi were alive. It seems plausible that the fungi produced mucilaginous polysaccharides and/or extracellular polymeric substances that attracted minerals or clay particles, resulting in complete fossilization by montmorillonite. The findings are in agreement with previous observations of fossilized fungi in subseafloor basalts and establish fungi as regular inhabitants of such settings. They further show that fossilized microorganisms are not restricted to pore spaces filled by secondary mineralizations but can be found in open pore spaces as well. This challenges standard protocols for establishing biogenicity and calls for extra care in data interpretation.

Synchrotron-based X-ray tomographic microscopy for rock physics investigations

Synchrotron radiation X-ray tomographic microscopy is a nondestructive method providing ultra-high-resolution 3D digital images of rock microstructures. We describe this method and, to demonstrate its wide applicability, we present 3D images of very different rock types: Berea sandstone, Fontainebleau sandstone, dolomite, calcitic dolomite, and three-phase magmatic glasses. For some samples, full and partial saturation scenarios are considered using oil, water, and air. The rock images precisely reveal the 3D rock microstructure, the pore space morphology, and the interfaces between fluids saturating the same pore. We provide the raw image data sets as online supplementary material, along with laboratory data describing the rock properties. By making these data sets available to other research groups, we aim to stimulate work based on digital rock images of high quality and high resolution. We also discuss and suggest possible applications and research directions that can be pursued on the basis of our data.

Calcified Cartilage Islands in Rat Cortical Bone

Rats display little to no haversian remodeling of cortical bone. This fact, combined with the endochondral formation of cortical bone, means that rat femoral cortical bone contains highly mineralized cartilage islands in a central band of mid-femoral cross sections. We demonstrate that these islands have a significantly higher degree of mineralization than the surrounding bone, using quantitative backscattered electron imaging. The cartilaginous nature of the islands was verified by immunostaining for collagen type II. Toluidine blue staining of longitudinal sections and three-dimensional synchrotron radiation X-ray tomographic microscopy confirmed that the islands are elongated along the femoral long axis. Nanoindentation revealed significantly higher values of both reduced modulus and hardness in the islands compared to the surrounding bone, reflecting a higher degree of mineralization. The calcified cartilage islands were distributed in a central zone of the bone, from the growth plates through the mid-femoral bone. The presence of these cartilage islands and their possible effect on mechanical properties could be an additional reason why haversian remodeling is observed in higher-order species.

Linking evolution and development: Synchrotron Radiation X‐ray tomographic microscopy of planktic foraminifers

Abstract: Making the link between evolutionary processes and development in extinct organisms is usually hampered by the lack of preservation of ontogenetic stages in the fossil record. Planktic foraminifers, which grow by adding chambers, are an ideal target organism for such studies as their test incorporates all prior developmental stages. Previously, studies of development in these organisms were limited by the small size of their early chambers. Here, we describe the application of synchrotron radiation X‐ray tomographic microscopy (SRXTM) to document the ontogenetic history of the foraminifers Globigerinoides sacculifer and Globorotalia menardii. Our SRXTM scans permit resolution at submicrometre scale, thereby displaying additional internal structures such as pores, dissolution patterns and complexity of the wall growth. Our methods provide a powerful tool to pick apart the developmental history of these microfossils and subsequently assist in inferring phylogenetic relationships and evolutionary processes.

A comparative study of X-ray tomographic microscopy on shales at different synchrotron facilities: ALS, APS and SLS

Synchrotron radiation X-ray tomographic microscopy (SRXTM) was used to characterize the three-dimensional microstructure, geometry and distribution of different phases in two shale samples obtained from the North Sea (sample N1) and the Upper Barnett Formation in Texas (sample B1). Shale is a challenging material because of its multiphase composition, small grain size, low but significant amount of porosity, as well as strong shape- and lattice-preferred orientation. The goals of this round-robin project were to (i) characterize microstructures and porosity on the micrometer scale, (ii) compare results measured at three synchrotron facilities, and (iii) identify optimal experimental conditions of high-resolution SRXTM for fine-grained materials. SRXTM data of these shales were acquired under similar conditions at the Advanced Light Source (ALS) of Lawrence Berkeley National Laboratory, USA, the Advanced Photon Source (APS) of Argonne National Laboratory, USA, and the Swiss Light Source (SLS) of the Paul Scherrer Institut, Switzerland. The data reconstruction of all datasets was handled under the same procedures in order to compare the data quality and determine phase proportions and microstructures. With a 10× objective lens the spatial resolution is approximately 2 µm. The sharpness of phase boundaries in the reconstructed data collected from the APS and SLS was comparable and slightly more refined than in the data obtained from the ALS. Important internal features, such as pyrite (high-absorbing), and low-density features, including pores, fractures and organic matter or kerogen (low-absorbing), were adequately segmented on the same basis. The average volume fractions of low-density features for sample N1 and B1 were estimated at 6.3 (6)% and 4.5 (4)%, while those of pyrite were calculated to be 5.6 (6)% and 2.0 (3)%, respectively. The discrepancy of data quality and volume fractions were mainly due to different types of optical instruments and varying technical set-ups at the ALS, APS and SLS.

Development of teeth and jaws in the earliest jawed vertebrates

Teeth and jaws constitute a model of the evolutionary developmental biology concept of modularity and they have been considered the key innovations underpinning a classic example of adaptive radiation. However, their evolutionary origins are much debated. Placoderms comprise an extinct sister clade or grade to the clade containing chondrichthyans and osteichthyans, and although they clearly possess jaws, previous studies have suggested that they lack teeth, that they possess convergently evolved tooth-like structures or that they possess true teeth. Here we use synchrotron radiation X-ray tomographic microscopy (SRXTM) of a developmental series of Compagopiscis croucheri (Arthrodira) to show that placoderm jaws are composed of distinct cartilages and gnathal ossifications in both jaws, and a dermal element in the lower jaw. The gnathal ossification is a composite of distinct teeth that developed in succession, polarized along three distinct vectors, comparable to tooth families. The teeth are composed of dentine and bone, and show a distinct pulp cavity that is infilled centripetally as development proceeds. This pattern is repeated in other placoderms, but differs from the structure and development of tooth-like structures in the postbranchial lamina and dermal skeleton of Compagopiscis and other placoderms. We interpret this evidence to indicate that Compagopiscis and other arthrodires possessed teeth, but that tooth and jaw development was not developmentally or structurally integrated in placoderms. Teeth did not evolve convergently among the extant and extinct classes of early jawed vertebrates but, rather, successional teeth evolved within the gnathostome stem-lineage soon after the origin of jaws. The chimaeric developmental origin of this model of modularity reflects the distinct evolutionary origins of teeth and of component elements of the jaws.

The value of X-ray approaches in the study of the Messel fruit and seed flora

X-ray tomographic methods have been evaluated for their suitability to visualise morphology and anatomy of fossil fruits and seeds preserved in the oil shale of the Middle Eocene Messel Formation (former Lake Messel, near Darmstadt, Germany). Micro-computed tomography (microCT) is suitable for evaluation of gross morphology and tissue preservation. Synchrotron radiation X-ray tomographic microscopy (SRXTM) enables visualisation of gross morphology, tissues, and their detailed cellular structure. Of 30 taxa studied, only 4 exhibit good cellular detail. The reason for lack of detail in other taxa is unclear but may be related to subtle variations in chemical composition or physical structure of their tissues. X-ray tomographic data also permit structures, such as locule casts, to be visualised, giving additional features for comparison with other extinct and extant taxa. X-ray tomography has revealed important features of Messel specimens, which have (1) provided key taxonomic characters and supported recognition of new taxa, some of which are the earliest fossil representatives of modern genera (Pleiogynium, Anacardiaceae; Berchemia, Rhamnaceae), (2) demonstrated the absence of modifications for epizoochory in this flora, and (3) revealed aspects of exceptional preservation relevant to mammal and bird diet (e.g. soft tissue in fruits of Vitaceae).

Internal soft-tissue anatomy of Cambrian 'Orsten' arthropods as revealed by synchrotron X-ray tomographic microscopy.

The world-famous ‘Orsten’ Konservat-Lagerstätte has yielded detailed information about Cambrian arthropods and their morphology. Internal organs or soft tissues have, however, rarely been reported, an obvious palaeobiological drawback. In this study, we employed synchrotron radiation X-ray tomographic microscopy (SRXTM) to study microscopic ‘Orsten’ arthropods from the Cambrian of Sweden: Skara minuta and two phosphatocopine species, Hesslandona sp. and Hesslandona trituberculata. This exceptionally high-resolution technique reveals internal organs or soft tissues that allow detailed comparison with equivalent structures in extant crustaceans and functional inferences to be made. The S. minuta specimen shows the digestive system and muscles that extend to the extremities. The slanting anterior portion of the head and anterior position of the mouth with a straight oesophagus suggest a primarily brushing and scraping way of feeding. The prominent head appendage muscles indicate muscle strength and good capacity for food manipulation. In the phosphatocopines the bulbous labrum is one of the most prominent morphological structures of the body. All specimens analysed reveal pairs of muscle bundles within the labrum. Based on comparisons with extant crustacean relatives, these muscles would fulfil the function of moving the labrum up and down in order to open the buccal cavity. The results of this pilot study demonstrate that there is still much to be learned about the ‘Orsten’ taxa.

Evolutionary Change in the Brain Size of Bats

It has been widely recognized that mammal brain size predominantly increases over evolutionary time. Safi et al. [Biol Lett 2005;1:283–286] questioned the generality of this trend, arguing that brain size evolution among bats involved reduction in multiple lineages as well as enlargement in others. Our study explored the direction of change in the evolution of bat brain size by estimating brain volume in fossil bats, using synchrotron radiation X-ray tomographic microscopy. Virtual endocasts were generated from 2 Hipposideros species: 3 specimens of Oligocene Hipposideros schlosseri (∼35 Ma) and 3 of Miocene Hipposideros bouziguensis (∼20 Ma). Upper molar tooth dimensions (M² length × width) collected for 43 extant insectivorous bat species were used to derive empirical formulae to estimate body mass in the fossil bats. Brain size was found to be relatively smaller in the fossil bats than in the average extant bat both with raw data and after allowing for phylogenetic inertia. Phylogenetic modeling of ancestral relative brain size with and without fossil bats confirmed a general trend towards evolutionary increase in this bat lineage.

Testing models of dental development in the earliest bony vertebrates,AndreolepisandLophosteus

Theories on the development and evolution of teeth have long been biased by the fallacy that chondrichthyans reflect the ancestral condition for jawed vertebrates. However, correctly resolving the nature of the primitive vertebrate dentition is challenged by a dearth of evidence on dental development in primitive osteichthyans. Jaw elements from the Silurian-Devonian stem-osteichthyans Lophosteus and Andreolepis have been described to bear a dentition arranged in longitudinal rows and vertical files, reminiscent of a pattern of successional development. We tested this inference, using synchrotron radiation X-ray tomographic microscopy (SRXTM) to reveal the pattern of skeletal development preserved in the sclerochronology of the mineralized tissues. The tooth-like tubercles represent focal elaborations of dentine within otherwise continuous sheets of the dermal skeleton, present in at least three stacked generations. Thus, the tubercles are not discrete modular teeth and their arrangement into rows and files is a feature of the dermal ornamentation that does not reflect a polarity of development or linear succession. These fossil remains have no bearing on the nature of the dentition in osteichthyans and, indeed, our results raise questions concerning the homologies of these bones and the phylogenetic classification of Andreolepis and Lophosteus.

Exceptionally preserved Cambrian trilobite digestive system revealed in 3D by synchrotron-radiation X-ray tomographic microscopy.

The Cambrian ‘Orsten’ fauna comprises exceptionally preserved and phosphatised microscopic arthropods. The external morphology of these fossils is well known, but their internal soft-tissue anatomy has remained virtually unknown. Here, we report the first non-biomineralised tissues from a juvenile polymerid trilobite, represented by digestive structures, glands, and connective strands harboured in a hypostome from the Swedish ‘Orsten’ fauna. Synchrotron-radiation X-ray tomographic microscopy enabled three-dimensional internal recordings at sub-micrometre resolution. The specimen provides the first unambiguous evidence for a J-shaped anterior gut and the presence of a crop with a constricted alimentary tract in the Trilobita. Moreover, the gut is Y-shaped in cross section, probably due to a collapsed lumen of that shape, another feature which has not previously been observed in trilobites. The combination of anatomical features suggests that the trilobite hypostome is functionally analogous to the labrum of euarthropods and that it was a sophisticated element closely integrated with the digestive system. This study also briefly addresses the preservational bias of the ‘Orsten’ fauna, particularly the near-absence of polymerid trilobites, and the taphonomy of the soft-tissue-harbouring hypostome.

Glandulocalyx upatoiensis, a fossil flower of Ericales (Actinidiaceae/Clethraceae) from the Late Cretaceous (Santonian) of Georgia, USA.

Ericales are a major group of extant asterid angiosperms that are well represented in the Late Cretaceous fossil record, mainly by flowers, fruits and seeds. Exceptionally well preserved fossil flowers, here described as Glandulocalyx upatoiensis gen. & sp. nov., from the Santonian of Georgia, USA, yield new detailed evidence of floral structure in one of these early members of Ericales and provide a secure basis for comparison with extant taxa. The floral structure of several fossil specimens was studied by scanning electron microscopy (SEM), light microscopy of microtome thin sections and synchrotron-radiation X-ray tomographic microscopy (SRXTM). For direct comparisons with flowers of extant Ericales, selected floral features of Actinidiaceae and Clethraceae were studied with SEM. Flowers of G. upatoiensis have five sepals with quincuncial aestivation, five free petals with quincuncial aestivation, 20-28 stamens arranged in a single series, extrorse anther orientation in the bud, ventral anther attachment and a tricarpellate, syncarpous ovary with three free styles and numerous small ovules on axile, protruding-diffuse and pendant placentae. The calyx is characterized by a conspicuous indumentum of large, densely arranged, multicellular and possibly glandular trichomes. Comparison with extant taxa provides clear evidence for a relationship with core Ericales comprised of the extant families Actinidiaceae, Roridulaceae, Sarraceniaceae, Clethraceae, Cyrillaceae and Ericaceae. Within this group, the most marked similarities are with extant Actinidiaceae and, to a lesser degree, with Clethraceae. More detailed analyses of the relationships of Glandulocalyx and other Ericales from the Late Cretaceous will require an improved understanding of the morphological features that diagnose particular extant groups defined on the basis of molecular data.

Here we report fossilized filamentous microorganisms from subseafloor basalts interpreted as fossilized fungal hyphae, probably Dikarya, rather than fossilized prokaryotes. The basalts were collected during the Ocean Drilling Program Leg 197 at the Emperor Seamounts, North Pacific Ocean, and the fossilized fungi are observed in carbonate-filled veins and vesicles in samples that represent a depth of ∼150 m below the seafloor. Three-dimensional visualizations using synchrotron-radiation X-ray tomographic microscopy show characteristic fungal morphology of the mycelium-like network, such as frequent branching, anastomosis, and septa. Possible presence of chitin in the hypha walls was detected by staining with Wheat Germ Agglutinin conjugated with Fluorescein Isothiocyanate and examination using fluorescence microscopy. The presence of fungi in subseafloor basalts challenges the present understanding of the deep subseafloor biosphere as being exclusively prokaryotic. Teeth before jaws? Comparative analysis of the structure and development of the external and internal scales in the extinct jawless vertebrateLoganellia scotica

Traditional hypotheses posit that teeth evolved from dermal scales, through the expansion of odontogenetically competent ectoderm into the mouth of jawless vertebrates. The discovery of tooth-like scales inside thelodonts, an extinct group of jawless vertebrates, led to the alternative hypothesis that teeth evolved from endodermal derivatives and that there exists a fundamental developmental and phylogenetic distinction between oral/pharyngeal and external odontodes. We set out a test of this latter hypothesis, examining the development of scales of the thelodont Loganellia scotica using synchrotron radiation X-ray tomographic microscopy (SRXTM). We reveal that the internal scales are organized into fused patches and rows, a key distinction from the discrete dermal scales. The pattern of growth of oral scale patches is polarized, but not along a particular vector, whereas pharyngeal scale rows grew along a vector. Our test of the phylogenetic distribution of oral and pharyngeal scales and teeth in vertebrates indicates that odontodes are first expressed in an external position. Internal scales, where present, are always located near to external orifices; the sequential development of pharyngeal scales in Loganellia is peculiar among thelodonts and other stem gnathostomes. It represents a convergence on, rather than the establishment of, the developmental pattern underpinning tooth replacement in jawed vertebrates. The available evidence suggests that internal odontodes evolved through the expansion of odontogenic competence from external to internal epithelia.

Towards Ultra-Fast X-ray Tomographic Microscopy of Liquid Water in PEFC

Synchrotron radiation X-ray tomographic microscopy (SRXTM) allows the simultaneous in-situ visualization of the water and carbonaceous structures in the gas diffusion layer (GDL) of polymer electrolyte fuel cells (PEFC) on the pore scale. Recently, the TOMCAT beamline of the Swiss Light Source (SLS) was upgraded with a new CMOS camera, enabling ultra fast in-situ XTM investigations of PEFC with temporal resolution of about 8 s. This acquisition speed limits irradiation of the cell, preventing radiation damage and subsequent measurement bias. In this way, PEFC can be imaged several times before deterioration is arising. The stability of the 3D liquid water distribution in porous GDL structures was studied with a temporal resolution of 10 minutes and liquid water fraction data is presented.

Adhesive penetration in beech wood: experiments

A study with synchrotron radiation X-ray tomographic microscopy (SRXTM) of PUR, PVAc, and UF adhesive bond lines in beech wood, bonded under various growth ring angles, is presented. The bond line morphologies and the adhesive penetration into the wood structure were evaluated after determining the hardening characteristics of the adhesives. Distinct bond line imperfections were found for the different adhesive systems. To describe the adhesive distribution inside the bond line, the saturation of the pore space instead of the commonly used maximum penetration depth seems to be adequate.

Internal Structure of Cambrian Fossil Embryo Markuelia Revealed in the Light of Synchrotron Radiation X‐ray Tomographic Microscopy

Abstract:In the light of Synchrotron Radiation X‐ray Tomographic Microscopy (SRXTM), the internal structure of Markuelia hunanensis is revealed. In one example, vitrification and peeling show the annuli hidden under the chorion. Sectioning and 3‐D reconstruction display an intact digestive tract from the inverted introvert to the terminal anus. The inverted introvert forms a rugby cavum. The following digestive tract is rope‐like coiling, parallel to the body axis, about 650 μm in length, and uniform in diameter (∼80 μm). An exquisitely preserved pipe‐like structure is hidden in the middle of the rope‐like structure, diameter 20–40 μm, with a length of ∼120 μm. We interpret this pipe‐like structure as the possible epidermis of the gut and its surroundings as the possible residue of musculature, similar to that in Priapulans. The two symmetrical rod‐shape structures connecting the body wall and digestive tract are interpreted as the possible retractor muscles. After comparing the well preserved Left‐form and Right‐form Body of Markuelia, we suggest that they may represent a dimorphism. Counted directly, one sample of Markuelia hunanensis possesses 62 annulations and the other 68.

Pore space analysis of beech wood: The vessel network

AbstractWater transport in wood is vital for the survival of trees. With synchrotron radiation X-ray tomographic microscopy (SRXTM), it has become possible to characterize and quantify the three-dimensional (3D) network formed by vessels that are responsible for longitudinal transport. In the present study, the spatial size dependence of vessels and the organization inside single growth rings in terms of vessel-induced porosity was studied by SRXTM. Network characteristics, such as connectivity, were deduced by digital image analysis from the processed tomographic data and related to known complex network topologies.

Radiation dose optimized lateral expansion of the field of view in synchrotron radiation X-ray tomographic microscopy

Volumetric data at micrometer level resolution can be acquired within a few minutes using synchrotron-radiation-based tomographic microscopy. The field of view along the rotation axis of the sample can easily be increased by stacking several tomograms, allowing the investigation of long and thin objects at high resolution. On the contrary, an extension of the field of view in the perpendicular direction is non-trivial. This paper presents an acquisition protocol which increases the field of view of the tomographic dataset perpendicular to its rotation axis. The acquisition protocol can be tuned as a function of the reconstruction quality and scanning time. Since the scanning time is proportional to the radiation dose imparted to the sample, this method can be used to increase the field of view of tomographic microscopy instruments while optimizing the radiation dose for radiation-sensitive samples and keeping the quality of the tomographic dataset on the required level. This approach, dubbed wide-field synchrotron radiation tomographic microscopy, can increase the lateral field of view up to five times. The method has been successfully applied for the three-dimensional imaging of entire rat lung acini with a diameter of 4.1 mm at a voxel size of 1.48 microm.

Charcoal recognition, taphonomy and uses in palaeoenvironmental analysis

Charcoal, predominantly the product of wildfires, is abundant in many sedimentary rocks deposited in a wide range of environments, from terrestrial to marine. It also occurs in some volcanic rocks. This paper outlines aspects of charcoal formation (both natural and experimental) and briefly considers the taphonomic processes leading to a final assemblage. This is done using examples from recent fires and through experimentation. The ways in which charcoal assemblages are recognized in the field and extraction in the laboratory are also considered. Methods of charcoal identification are presented. The range of charcoalified plant organs that can be found is discussed and a wide range of study methods outlined (including light microscopy, dark field light microscopy, reflectance microscopy, scanning electron microscopy and synchrotron radiation X-ray tomographic microscopy). Emphasis in this paper is on the study of macro- and meso-charcoal (above180 µm). Finally there is a consideration of the broad use of charcoal from plant evolution studies, fire history studies, vegetation studies, anatomical studies, climate and atmospheric studies and the wider importance of charcoal for the Earth and Biological Sciences. Charcoal is information rich but yet is an under-utilized resource.
