A genomic exploration of 15 autosomal STR loci for establishment of a DNA profile database of the population of Himachal Pradesh.

In order to create an autosomal STR loci population database for Himachal Pradesh, 259 blood samples were taken from people residing in various regions of the state and AmpFlSTR® Identifiler® Plus PCR amplification kit was used for evaluation of 15 autosomal STR markers. A total of 149 alleles were investigated in this study with a mean allele number of 9.933 per locus. The locus D2S1338 was most informative in our data, as it had the highest discrimination power (PD-0.967) and the highest polymorphic information content (PIC-0.86). The matching probability and typical paternity index for all the studied loci were observed as 2.9x10-18 and 4.7x105, respectively. Discrimination power (CPD) and exclusion power (CPE) for all the studied loci were observed as 1 and 0.999998.

Preparation of restricted access monolithic tip via unidirectional freezing and atom transfer radical polymerization for directly extracting magnolol and honokiol from rat plasma followed by liquid chromatography analysis

In the present study, a novel strategy based on unidirectional freezing and atom transfer radical polymerization combined with activator regenerated by electron transfer (ARGET-ATRP) was applied to synthesizing orderly macroporous monolithic column with restricted-access (RA) property in a 1000μL pipette tip. The RA column was composed of hydrophobic inner column (poly(styrene-co-ethylene glycol dimethacrylate) and hydrophilic outer layer (poly-hydroxyethyl methacrylate chain) which was grafted on the hydrophobic surface by means of the second ARGET-ATRP reaction. The as-prepared RA monolithic tip was connected to a 2mL syringe for directly extracting magnolol and honokiol from rat plasma just by manually pushing operation. The surface morphology and chemical composition of the column were characterized by scanning electronic microscope, infrared spectroscopy and X-ray photoelectron spectroscopy respectively. The determined results of evaluation experiments based on the optimized solid phase extraction conditions showed that the RA column possessed good protein exclusion power, extraction recovery and reusability. The constructed RA-SPE-HPLC/UV method for simultaneously analyzing magnolol and honokiol in rat plasma was validated with quality control (QC) samples at four concentration levels. Good precision (RSDs, 3.39~11.16%) and acceptable accuracy (relative recoveries, 89.52%~108.42%) were obtained for intra- and inter-day assays. The determined results of real rat plasma as well as the standard-addition samples demonstrated the developed method with good accuracy and precision. It can be extrapolated from the experimental results that this simple and cost-efficient RA-SPE method is also suitable for directly extracting other hydrophobic constituents in biological body fluid for therapeutic drug monitoring or pharmacokinetic study.

Population dataset for 21 simple tandem repeat loci in the Akan population of Ghana.

Short tandem repeat (STR) loci are widely used as genetic marker for ancestral and forensic analyses. The latter application includes for paternity testing and DNA profiling of samples collected from scenes of crime and suspects. This survey provides the first dataset for 21 STR loci across the Akan population in Ghana by genotyping of 109 unrelated healthy individuals using Investigator 24plex kit. None of the STR loci screened deviated from Hardy-Weinberg equilibrium after applying Bonferroni correction. Overall, 224 unique alleles were observed with allele frequencies ranging from 0.005 to 0.518. The combined match probability, combined power of exclusion and combined power discrimination were 1 in 4.07 × 10−25, 0.999999999 and 1, respectively. Principal coordinate analysis carried out using 21 STR allele frequency data mapped the Akans with Nigerian subpopulation groups (Hausa, Igbo and Yoruba), but separated from Thais of Thailand, Chechen of Jordan and Tijuana of Mexico.

Construction and forensic application of 20 highly polymorphic microhaplotypes.

Microhaplotype markers have become an important research focus in forensic genetics. However, many reported microhaplotype markers have limited polymorphisms. In this study, we developed a set of highly polymorphic microhaplotype markers based on tri-allelic single-nucleotide polymorphisms. Eleven newly discovered microhaplotypes along with nine previously identified in our laboratory were studied. The microhaplotype genotypes of unrelated individuals and familial samples were generated on the MiSeq PE300 platform. These 20 loci have an average greater than 3.5 effective number of alleles. Over the whole set, the cumulative power of discrimination was 1–3.3 × 10−18, the cumulative power of exclusion was 1–1.928 × 10−7 and the theoretical probability of detecting a mixture was 1–1.427 × 10−6. Differentiation comparisons of 26 populations from the 1000 Genomes Project distinguished among East Asian, South Asian, African and European populations. Overall, these markers enrich the current microhaplotype marker databases and can be applied for individual identification, paternity testing and biogeographic ancestry distinction.

Development of an NGS panel containing 42 autosomal STR loci and the evaluation focusing on secondary kinship analysis.

High-throughput next-generation sequencing (NGS) is a feasible technique to detect considerably more markers and simultaneously obtain length and sequence information in a single reaction. In this study, we developed an NGS panel including 42 commonly used autosomal short tandem repeats (STRs) and amelogenin on the Illumina MiSeq FGx™. Sequencing accuracy was validated by the consistency of 2800M Control DNA detected using the ForenSeq™ DNA Signature Prep Kit and Sanger sequencing. Nomenclature incompatibility was found between NGS-STR and CE-STR typing at 9 loci (D3S3045, D6S477, D7S3048, D9S925, D14S608, D17S1290, D18S535, D21S1270, GATA198B05), despite the correct sequence. The difference was caused by the two different methods of identifying motif sequence and a one-to-one correspondence can be found. We evaluated the panel by investigating consistency, sequencing sensitivity and the effectiveness of the 2nd-degree relationship identification. Herein, we present sequencing results from 58 unrelated individuals of the Hebei Han population. The total discrimination power (TDP) and cumulative probability of exclusion for trio paternity testing (CPEtrio) of the 42 NGS-STR panels reached 1-2.84 × 10-57 and 1-9.87 × 10-21, respectively. By family simulation and likelihood ratio (LR) calculation, this panel was shown to have effectiveness for the 2nd-degree kinship identification similar to the ForenSeq™ DNA Signature Prep Kit and certain advantages compared with it due to the relatively small number of loci. As expected, it provides new data for the development of NGS-STR typing technology.

Genomic diversity in the Goud population of Telangana, India inferred using twenty three autosomal marker PowerPlex® Fusion 6C System

Abstracts With the aim to investigate the genetic diversity of the Goud population of Telangana, India, 121 randomly selected healthy individuals were chosen for this study. The genetic diversity of the studied population was inferred using the PowerPlex® Fusion 6C system. A total of 257 alleles were observed in the studied population, along with the mean number of alleles 11.174 per locus. The locus SE33 showed the maximum number of observed allele i.e., 32, whereas locus TPOX showed the least number of observed allele i.e., 5. The studied population showed a wide range of allele frequencies ranged from 0.004 to 0.442. This wide range of allele frequency showed the diverse nature of the studied population, which is also supported by the broad range of observed Heterozygosity with the minimum value 0.628 to maximum 0.893, suggest the multidirectional gene flow in the studied population. The locus SE33 was also observed as the most polymorphic among all the studied loci. The combined value of the power of discrimination, power of exclusion, paternity index, and matching probability was found to be 1, 0.999999999178452, 9.86 × 108, and 4.5 × 10–28, respectively, for all the studied loci. Neighbor-Joining Tree and Principal Component Analysis (PCA) Plot showed the genetic affinity of the studied population with the Indian, central Indian, and populations of Uttar Pradesh and Jharkhand. This is the first global genetic report of genetic diversity in the Goud population of Telanagana using 23 markers PowerPlex® Fusion 6C system. The obtained genetic data of this study will be useful for forensic application, anthropological, and medical studies.

Genetic polymorphism analysis of 23 STR loci in the Tujia population from Chongqing, Southwest China.

To evaluate the applicability of 23 autosomal STR loci (D10S1248, D11S4463, D12ATA63, D14S1434, D17S1301, D18S853, D1GATA113, D1S1627, D6S1017, D20S1082, D20S482, D17S974, D22S1045, D1S1677, D2S1776, D2S441, D3S4529, D4S2408, D9S1122D5S2500, D6S474, D18S51, D9S2157) included in DNA Typer™ 25 Kit for individual identification and parentage testing, allele frequencies and forensic efficiency parameters were first obtained from healthy, unrelated 506 Chongqing Tujia individuals. A total of 1012 alleles were identified in 23 STR loci, and allele frequencies ranged from 0.001 to 0.5761. The combined power of discrimination (CPD) and the combined power of exclusion (CPE) of the 23 STR loci were 0.999999999999999999999753 and 0.99999967, respectively. These results suggested that 23 autosomal STR loci could be used as an effective tool for forensic application in Chongqing Tujia population. Comprehensive comparisons were conducted based on the analysis of genetic distance, principal component analysis (PCA), multidimensional scaling plot (MDS), and phylogenetic tree to explore the interpopulation genetic relationship. Our results revealed that Chongqing Tujia keeps the more relatively genetic similarity with Hunan Han, Hubei Tujia, and Sichuan Han, which could be interpreted by that those populations were originated from the same ethnic ancestor or genetic communication were happened in adjacent areas.

Introspective cosmopolitanism: The family in the Greek Weird Wave

This article reframes the critical discourse around the ‘Greek Weird Wave’ using an approach informed by theoretical work on cosmopolitanism. Focussing on Yorgos Lanthimos’s Dogtooth (2009) and Athena-Rachel Tsangari’s Attenberg (2010), the critical interpretation of the role of the family is radically rethought. I argue that the privileging of allegorical readings of the family in the Weird Wave films constitutes a form of critical denial of the deeply problematic and specifically Greek ways in which the family (dys)functions. I challenge the absolute and exclusive power that the Greek ‘crisis’ holds over interpretations and evaluations of Weird Wave films, which discursively displaces the problems of the family to broader sociopolitical frameworks. In reclaiming the importance of literal readings of the films, I reposition them as manifestations of a specific cosmopolitan disposition, that of introspection, a process of self-examination that overcomes denial. In turn, the critical reframing of the films outlines the contours of a complex agonistics of introspective cosmopolitanism, an inward investigative disposition that is dialectically linked to cosmopolitan positioning. Jean François Lyotard’s 1989 theorization of the oikos (home/house) provides a conceptual model for understanding the family (oikogeneia), which, in its Greek specificities, is central to the films under discussion.

Allelic frequency database of 15 polymorphic autosomal STRs in the Malayalam-speaking population of Kerala, India.

In this study, we assessed and established an allelic frequency database of Malayalam-speaking population of south western Indian state Kerala, using 15 polymorphic short tandem repeats (STRs) genetic markers. For this study, 464 unrelated healthy individuals were randomly selected following the ethical standards. The most polymorphic and most discriminating locus was D2S1338, with a value of 0.860 and 0.968, respectively. The range of heterozygosity extended from a minimum of 0.668 (TH01) to a maximum of 0.847 (D2S1338). The combined discrimination power (CPD) and combined exclusion power (CPE) were 1 and 0.999997861, respectively, for all 15 autosomal STR loci under study. The combined probability of match (CPM) and combined paternity index (CPI) for all 15 autosomal STR loci were found to be 9.85 × 10-19 and 4.18 × 105, respectively.

Population data of 21 autosomal STR loci in Malaysian populations for human identification.

The use of 21 autosomal STR loci for human identification has been gaining popularity throughout the world. It has been indicated that the forensic statistical parameters for supporting the use of 21 STR loci varied among different populations. Hitherto, such data for the diverse Malaysian populations remain unreported, rendering doubts in the court of law about its real ability for human identification in Malaysian population. Using the GlobalFiler™ Express PCR Amplification Kit, complete DNA profiles of 21 STR loci from buccal swabs of convicted Malaysian criminal (n = 570; 190 each for Malays, Chinese, and Indians) (by the year 2016-2017) were analyzed for their allele frequencies, exact test of Hardy-Weinberg equilibrium, observed and expected heterozygosity, power of discrimination, power of exclusion, match probability, and polymorphism information content. Most of the loci were found to be in the Hardy-Weinberg equilibrium after the Bonferroni correction. Being the most informative locus, SE33 demonstrated the highest power of discrimination and power of exclusion, indicating its usefulness to discriminate individuals. In contrast, TPOX had the lowest power of discrimination and power of exclusion, as well as being the less informative genetic locus for all Malaysian population studied here. The probabilities that two individuals would share the same DNA profiles among the Malaysian Malays, Chinese, and Indians, as well as in general Malaysian population, were 1.3713 × 10-25, 2.8822 × 10-25, 7.5668 × 10-26, and 1.0385 × 10-26, respectively. The results obtained here were found comparable with similar studies reported in other populations. Hence, its robustness for forensic human identification among the Malaysian populations is, therefore, statistically supported.

Genetic structure and forensic characteristics of the Kyrgyz population from Kizilsu Kirghiz autonomous prefecture based on autosomal DIPs.

Living in the heart of Eurasia, the Kyrgyz ethnic minority have a complex human evolutionary and migration history. However, the genetic architecture of the Kyrgyz population has not been fully explored. We studied 526 Kyrgyz samples from Kizilsu Kirghiz Autonomous Prefecture in Xinjiang using the Investigator® DIPplex kit. All loci followed Hardy-Weinberg equilibrium (HWE). The combined power of discrimination (CPD) and combined power of paternity exclusion (CPE) was 0.9999999999988 and 0.9936, respectively. Compared with 90 reference populations, five InDels (HLD99, HLD81, HLD64, HLD118, and HLD111) have the potential to distinguish the Kyrgyz/Uyghur/Kazak population from other East Asian populations. Our results suggested a close genetic relationship between the Kyrgyz population and the Uyghur/Kazak populations, followed by South Asian populations. This was in accordance with the inland migration hypothesis or modern human migration influenced by warfare. Overall, this system can be used as a powerful tool in forensic individual identification and as a complementary tool in paternity cases and biogeographic ancestry analyses.

Genetic variation (population database) at 20 autosomal STR loci in the population of Rajasthan (north-western India).

To explore the genetic diversity and establish the allelic database of the population of Rajasthan, we assessed 571 randomly selected unrelated healthy individuals residing in the state. Blood samples of the selected individuals were collected with the compliance of ethical standards. Locus Penta E was observed to be the most polymorphic (0.908), whereas locus TPOX was observed to be the least polymorphic (0.639). The observed heterozygosity ranged from a minimum of 0.667 (TPOX) to a maximum of 0.925 (Penta E). The combined value of the power of discrimination (PD) and power of exclusion (PE) for all the studied 20 short tandem repeat (STR) loci were observed to be 1 and 0.999999997560235 respectively. The combined values of matching probability (PM) and paternity index (PI) for all the studied 20 STR loci were 7 × 10-26 and 4 × 108 respectively. The obtained genetic data are useful for forensic DNA applications and expected to enrich the genetic database of Indian populations.

Genomic portrait of Odisha, India drawn by using 21 autosomal STR markers.

In order to find out the genetic diversity in the eastern Indian population of Odisha consisting of various linguistic and ethnic groups, we undertook a study on 508 unrelated healthy individuals belonging to Odisha, India. We assessed genetic variation and compared the data with published literature of Indian population consisting of different ethnic groups from different geographical areas using 21 autosomal STR markers. The most polymorphic and discriminatory STR locus in the studied population was found to be SE33 with the calculated values of 0.94 and 0.991 respectively for both the parameters. The combined power of discrimination (CPD) and combined power of exclusion (CPE) were found to be 1 and 0.999999999704865 respectively. The combined probability of match (CPm) and combined paternity index (CPI) for all 21 autosomal STR loci were found to be 8.01 × 10-26 and 3.45 × 109 respectively. Though, the studied eastern Indian population of Odisha shared its closest genetic affinity with nearest Indian geographical regions, i.e., the population of Jharkhand which is geographically located in eastern India as well as the Central Indian population.

Population genetic analysis of Shaanxi male Han Chinese population reveals genetic differentiation and homogenization of East Asians.

BackgroundShaanxi province, located in the upper Yellow River, has been evidenced as the geographic origin of Chinese civilization, Sino‐Tibetan‐speaking language, and foxtail or broomcorn millet farmers via the linguistic phylogenetic spectrum, archeological documents, and genetic evidence. Nowadays, Han Chinese is the dominant population in this area. The formation process of modern Shaanxi Han population reconstructed via the ancient DNA is on the way, however, the patterns of genetic relationships of modern Shaanxi Han, allele frequency distributions of high mutated short tandem repeats (STRs) and corresponding forensic parameters are remained to be explored.MethodsHere, we successfully genotyped 23 autosomal STRs in 630 unrelated Shaanxi male Han individuals using the recently updated Huaxia Platinum PCR amplification system. Forensic allele frequency and parameters of all autosomal STRs were assessed. And comprehensive population genetic structure was explored via various typical statistical technologies.ResultsPopulation genetic analysis based on the raw‐genotype dataset among 15,803 Eurasian individuals and frequency datasets among 56 populations generally illustrated that linguistic stratification is significantly associated with the genetic substructure of the East Asian population. Principal component analysis, multidimensional scaling plots and phylogenetic tree further demonstrated that Shaanxi Han has a close genetic relationship with geographically close Shanxi Han, and showed that Han Chinese is a homogeneous population during the historic and recent admixture from the STR variations. Except for Sinitic‐speaking populations, Shaanxi Han harbored more alleles sharing with Tibeto‐Burman‐speaking populations than with other reference populations. Focused on the allele frequency correlation and forensic parameters, all loci are in accordance with the minimum requirements of HWE and LD. The observed combined probability of discrimination of 8.2201E‐28 and the cumulative power of exclusion of 0.9999999995 in Shaanxi Han demonstrated that the studied STR loci are informative and polymorphic, and this system can be used as a powerful routine forensic tool in personal identification and parentage testing.ConclusionBoth the geographical and linguistic divisions have shaped the genetic structure of modern East Asian. And more forensic reference data should be obtained for ethnically, culturally, geographically and linguistically different populations for better routine forensic practice and population genetic studies.

Genetic structure of the ethnic Lao groups from mainland Southeast Asia revealed by forensic microsatellites.

Laotians and Lao Isan are widely spread Lao groups who live in Laos and northeastern Thailand, respectively. We explored the genetic structure between them and other ethnic groups from Thailand to clarify historical patterns of admixture between Tai-Kadai and Austroasiatic speakers, and to expand the forensic reference database for the region. We combined new genetic data for 554 individuals from 12 populations, typed for 15 autosomal short tandem repeats, with available data from 14 populations from Thailand, for a total of 1,153 raw genotypes belonging to 26 populations. We calculated forensic parameters and performed various analyses on genetic diversity, genetic structure, genetic admixture, and genetic relationships among the studied populations. Forensic estimators suggest a good power of discrimination with the combined power of exclusion ranging from 0.993628 to 0.999991 and a combined power of discrimination value greater than 0.99999999. Generally, the two Laotian groups were genetically similar, but the central Laotians from Vientiane have a closer genetic relationship to the Lao Isan than the northern Laotians from Luang Prabang. The Lao genetic ancestry forms the majority of the Lao Isan genetic makeup, while Austroasiatic ancestry is present at ∼10%-50%. Lao Isan populations show signs of Lao ancestry and admixture with local Austroasiatic ancestry, which reflect historical migrations from Laos to Thailand. Lao speakers are genetically more homogeneous than Austroasiatic speakers, suggesting differential historical processes.

Effective field theory and scalar extensions of the top quark sector

Effective field theory (EFT) approaches are widely used at the LHC, such that it is important to study their validity, and ease of matching to specific new physics models. In this paper, we consider an extension of the SM in which a top quark couples to a new heavy scalar. We find the dimension six operators generated by this theory at low energy, and match the EFT to the full theory up to NLO precision in the simplified model coupling. We then examine the range of validity of the EFT description in top pair production, finding excellent validity even if the scalar mass is only slightly above LHC energies, provided NLO corrections are included. In the absence of the latter, the LO EFT overestimates kinematic distributions, such that over-optimistic constraints on BSM contributions are obtained. We next examine the constraints on the EFT and full models that are expected to be obtained from both top pair and four top production at the LHC, finding for low scalar masses that both processes show similar exclusion power. However, for larger masses, estimated LHC uncertainties push constraints into the non-perturbative regime, where the full model is difficult to analyse, and thus not perturbatively matchable to the EFT. This highlights the necessity to improve uncertainties of SM hypotheses in top final states.

Genetic polymorphism of 20 autosomal short tandem repeats (STRs) in Himachal Pradesh population, India.

Genetic diversity indices and forensic parameters at 20 autosomal short tandem repeat (STR) loci were evaluated in 233 unrelated individuals of Himachal Pradesh, India. In total, 255 alleles were observed with an average of 11.25 ± 0.88 alleles per locus. None of the loci deviated from Hardy Weinberg Equilibrium. The most polymorphic and discriminative locus was Penta E. The combined power of exclusion and the combined power of discrimination were found to be 0.99 and 1. Additionally, the genetic relationship of the Himachal Pradesh population with the populations of the neighboring state was also investigated. All the STR loci were found polymorphic, and the select panel of STRs was found suitable for population genetic studies and forensic analysis.

This study examines the processes of negotiation through which agribusiness investors are gaining access to large areas of land for oil palm plantations within the Kapuas Hulu district of West Kalimantan in Indonesia. Kapuas Hulu is at the forefront of current oil palm expansion in Indonesia, making this a revealing case-study of current practices at Indonesia’s oil palm frontier. In their book, Powers of Exclusion, Hall, Hirsh and Li. (2011) describe the complex interplay of processes that are assembled to effectively exclude some actors from accessing land while privileging others. In Indonesia, these powers are applied to explain how investors access plantation land for a fraction of its market value. This study presents the complexities of institutional interplays among different actors that negotiate land dispossession across three village environments, each at different stages of engagement with the palm oil industry. In Kapuas Hulu, agribusiness corporations often gain land access with the support of customary elites, causing tensions within many Dayak Iban communities. Yet, informal modes of organisation, centred on the traditional longhouse social structures, also collide with the powers of exclusion, to produce sites of resistance. Genomic blueprint of population of Rajasthan based on autosomal STR markers

Aim: Genetic diversity and forensic efficacy of 20 autosomal STR genetic markers were investigated in a highly diverse population of Rajasthan, a state in north-western India.Subjects and methods: In this study, 317 blood samples from unrelated healthy individuals were directly amplified using the PowerPlex® 21 multiplex system (Promega). Amplified products were separated by capillary electrophoresis using a Genetic Analyser –3500 XL (Thermo Fisher Scientific). The data thus obtained was statistically analysed using population genetic software.Results: The studied population showed genetic affinity with the geographically close populations. The locus Penta-E was found to be the most polymorphic with a value of 0.90 in the studied population. The combined discrimination power (CPD) and combined power of exclusion (CPE) were observed as >0.999999999 and 0.999999997, respectively, for all the studied 20 autosomal STR loci. The combined probability of match (CPm) was 1.39 × 10−25 and combined paternity index (CPI) was 3.66 × 108 for all the studied loci.Conclusion: The results conclusively support the hypothesis that the studied autosomal STR loci are polymorphic in nature and, besides being useful in forensic applications they can also be applied in anthropological and other population genetic studies. This study supports the ‘isolation-by-distance’ model. Genetic data obtained from this study will enrich the population data bank.
