Assessing the Genetic Variation of Swarna rice (Oryza sativa L.) Cultivars using SSR marker

Swarna rice cultivars (Indian cultivar) are widely grown in the northern part of Bangladesh because of their higher yield, drought tolerance, higher quality of grain and good plant appearance. Therefore, a study was conducted to observe genetic diversity among eight Swarna cultivars grown in Bangladesh. The genetic diversity of the cultivars was assessed by one hundred SSR (simple sequence repeat) markers. Among these, forty-four primers were polymorphic. In total, 188 alleles from eight rice genotypes with an average of 4.27 alleles per locus were identified. Allele numbers varied from 2 to 11. The average polymorphism information content (PIC) was 0.533, with a range of 0.195 to 0.889. The most suitable markers found were RM149, RM232, and RM3421, which provided the highest PIC value of 0.889. Genetic dissimilarity coefficient values between pairs indicated that the Guti Swarna and Nepali Swarna cultivars along with the Guti Swarna and Deshi Guti Swarna cultivars were the most genetically distant (0.818) cultivars whereas the Nepali Swarna and Nironjon Swarna cultivars were the closest (0.091). A dendrogram constructed based on polymorphism indicated five major groups. It was observed that the Guti Swarna and Sumon Swarna cultivars formed two different solitary groups, I and II whereas the Nepali Swarna and Nironjon Swarna formed group III, the Lal Swarna and Swarna5 constructed group IV, and the Deshi Guti Swarna and Tiger Indian Swarna were in group V. Our findings may help in designing appropriate cross combinations for further improvement of Swarna cultivars.

Population genetic variation and geographic distribution of suitable areas of Coptis species in China.

The rhizomes of Coptis plants have been used in traditional Chinese medicine over 2000 years. Due to increasing market demand, the overexploitation of wild populations, habitat degradation and indiscriminate artificial cultivation of Coptis species have severely damaged the native germplasms of species in China. Genome-wide simple-sequence repeat (SSR) markers were developed using the genomic data of C. chinensis. Population genetic diversity and structure of 345 Coptis accessions collected from 32 different populations were performed based on these SSRs. The distribution of suitable areas for three taxa in China was predicted and the effects of environmental variables on genetic diversity in relation to different population distributions were further analyzed. 22 primer pairs were selected as clear, stable, and polymorphic SSR markers. These had an average of 16.41 alleles and an average polymorphism information content (PIC) value of 0.664. In the neighbor-joining (N-J) clustering analysis, the 345 individuals clustered into three groups, with C. chinensis, C. chinensis var. brevisepala and C. teeta being clearly separated. All C. chinensis accessions were further divided into four subgroups in the population structure analysis. The predicted distributions of suitable areas and the environmental variables shaping these distributions varied considerably among the three species. Overall, the amount of solar radiation, precipitation and altitude were the most important environmental variables influencing the distribution and genetic variation of three species. The findings will provide key information to guide the conservation of genetic resources and construction of a core reserve for species.

Molecular Genetic Diversity of Cassava (Manihot esculenta CRANTZ) in the Maritime Region of Togo using Simple Sequence Repeat (SSR) Markers

Cassava is a plant cultivated for its calorie-rich leaves and tuberous roots. Unfortunately, genetic improvement of cassava is limited by the lack of information on its genetic variability. The objective of the present work was to study the genetic and molecular diversity of cassava cultivars using microsatellite markers (SSR) in the Maritime region of Togo. A total of 95 cassava individuals from 7 cultivars were evaluated using 7 SSRs. The average polymorphic information content was 0.74 and the average number of alleles per locus was 7. The average observed heterozygosity was lower than the expected average heterozygosity for the 7 cultivars, showing positive fixation indices and presence of inbreeding. Molecular analysis of variance revealed greater molecular variation within cultivars (94%). The dendrogram constructed using the Neighbor Joining method resulted in 3 groups. The high genetic diversity observed could be due to the exchange of cuttings by growers. This diversity would be valuable for efficient germplasm management and for effective use of the material in breeding.

Identification of polymorphic markers for germplasm conservation of three precious Chinese palace goldfish using whole-genome sequencing.

China was the first country in the world to breed goldfish and has generated many unique goldfish varieties, including the most aristocratic Chinese palace goldfish. Due to the lack of scientific research on Chinese palace goldfish, their selection and breeding are mainly carried out through traditional hybridization, leading to serious inbreeding and the degradation of germplasm resources. To this end, whole-genome resequencing was performed to understand the genetic variation among three different varieties (eggpompons, goosehead, and tigerhead) from nine core conserved populations in China. A total of 15 polymorphic SSRs were developed for population genetics, and all tested populations were considered moderately polymorphic with an average polymorphism information content value of 0.4943. Genetic diversity in different varieties showed that all conserved populations were well protected with the potential for continued exploitation. This study provides reliable molecular tools and a basis for designing conservation and management programs in Chinese palace goldfish.

Genetic variation among Brassica rapa subsp. rapa genotypes growing in Malatya/Türkiye

AbstractIn this study, the genetic variation of 18 Brassica rapa subsp. rapa genotypes grown in Malatya was determined using the inter simple sequence repeat - polymerase chain reaciton (ISSR-PCR). Using nine ISSR primers, a total of 73 bands were obtained and the polymorphism rate was 91.78%. The mean polymorphism information content value was determined as 0.3319. The mean gene diversity (H) value was determined as 0.4276. The mean major allele frequency value was determined as 0.6531. Similarity index values were determined to be between 0.0928 and 1.0924. The unweighted pair group method with arithmetic mean (UPGMA) dendrogram consisted of two groups. Principal component analysis analysis and UPGMA dendrogram were compatible. In addition, the groups in the phylogenetic trees were partially compatible with geographical distribution. Our results suggest that ISSR-PCR analysis is a suitable approach for breeding Brassica rapa subsp. rapa genotypes and developing different cultivars.

Dissecting the Genetic Diversity of USDA Cowpea Germplasm Collection Using Kompetitive Allele Specific PCR-Single Nucleotide Polymorphism Markers.

Cowpea (Vigna unguiculata L. Walp) is an important grain legume crop of the subtropics, particularly in West Africa, where it contributes to the livelihoods of small-scale farmers. Despite being a drought-resilient crop, cowpea production is hampered by insect pests, diseases, parasitic weeds, and various abiotic stresses. Genetic improvement can help overcome these limitations, and exploring diverse cowpea genetic resources is crucial for cowpea breeding. This study evaluated the genetic diversity of 361 cowpea accessions from the USDA core collection for the species using 102 Kompetitive Allele Specific PCR (KASP) single nucleotide polymorphism (SNP) markers. A total of 102 KASP-SNP was validated in the germplasm panel, and 72 showed polymorphism across the germplasm panel. The polymorphism information content (PIC) of all SNPs ranged from 0.1 to 0.37, with an average of 0.29, while the mean observed heterozygosity was 0.52. The population structure revealed three distinct populations that clustered into two major groups after phylogenetic analysis. Analysis of molecular variance (AMOVA) indicated greater genetic variation within populations than among populations. Although cowpea generally has a narrow genetic diversity, the accessions used in this study exhibited considerable variation across geographical regions, sub-species, and improvement status. These results indicated that the selected KASP genotyping assay can provide robust and accurate genotyping data for application in the selection and management of cowpea germplasm in breeding programs and genebanks.

Genetic diversity of maize resources revealed by different molecular markers

AbstractMaize (Zea mays L.) is the third most important cereal crop in the world because of its nutritional value and industrial benefits. Molecular markers are used mainly by the breeders to study the genetic variability of genotypes and its application in the breeding process. Two types of molecular markers, 10 random amplified polymorphic DNA (RAPD) primers and 10 start codon target (SCoT) primers, were assayed to determine the genetic diversity of 25 Slovak maize lines and 25 maize cultivars. A high level of polymorphism was found with both RAPD and SCoT markers, which was confirmed by high average polymorphism information content (PIC) values using both techniques. The efficiency of individual marker techniques in the detection of genotype diversity can be compared by calculating the marker index (MI), detecting diversity index (DDI), discriminating power, resolving power (RP) and other indices. A higher MI (11.788), DDI (2.358) and RP (53.08) value was achieved by the SCoT technique compared to the RAPD method. Three joint dendrograms and PCoA plots constructed based on RAPD, SCoT and both methods combined confirmed the unambiguous separation of maize lines and cultivars from each other. The results obtained from the RAPD and SCoT analysis can be used for the selection of potentially suitable biological sources for further marker-assisted breeding.

Genetic Diversity and Population Structure of Maize (Zea mays L.) Inbred Lines in Association with Phenotypic and Grain Qualitative Traits Using SSR Genotyping

Maize (Zea mays L.) is an important cereal and is affected by climate change. Therefore, the production of climate-smart maize is urgently needed by preserving diverse genetic backgrounds through the exploration of their genetic diversity. To achieve this, 96 maize inbred lines were used to screen for phenotypic yield-associated traits and grain quality parameters. These traits were studied across two different environments (Anand and Godhra) and polymorphic simple sequence repeat (SSR) markers were employed to investigate the genetic diversity, population structure, and trait-linked association. Genotype–environment interaction (GEI) reveals that most of the phenotypic traits were governed by the genotype itself across the environments, except for plant and ear height, which largely interact with the environment. The genotypic correlation was found to be positive and significant among protein, lysine and tryptophan content. Similarly, yield-attributing traits like ear girth, kernel rows ear−1, kernels row−1 and number of kernels ear−1 were strongly correlated to each other. Pair-wise genetic distance ranged from 0.0983 (1820194/T1 and 1820192/4-20) to 0.7377 (IGI-1101 and 1820168/T1). The SSRs can discriminate the maize population into three distinct groups and shortlisted two genotypes (IGI-1101 and 1820168/T1) as highly diverse lines. Out of the studied 136 SSRs, 61 were polymorphic to amplify a total of 131 alleles (2–3 per loci) with 0.46 average gene diversity. The Polymorphism Information Content (PIC) ranged from 0.24 (umc1578) to 0.58 (umc2252). Similarly, population structure analysis revealed three distinct groups with 19.79% admixture among the genotypes. Genome-wide scanning through a mixed linear model identifies the stable association of the markers umc2038, umc2050 and umc2296 with protein, umc2296 and umc2252 with tryptophan, and umc1535 and umc1303 with total soluble sugar. The obtained maize lines and SSRs can be utilized in future maize breeding programs in relation to other trait characterizations, developments, and subsequent molecular breeding performances for trait introgression into elite genotypes.

Characterization of Sub‐Tropically Adapted Maize Breeding Lines for Loci Governing Kernel Amylose and Resistant Starch

AbstractAmylose and resistant starch (RS) possess diverse health benefits besides serving as an important component in the starch industry. This study analyzed 48 subtropically‐adapted maize inbreds at multiple locations and characterized for specific starch genes using markers specific to SNPs. Significant variation for amylose (0.3–66.4%), RS (1.8–38.0%), and total starch (65.5–75.1%) is observed. Amylose showed a positive correlation with RS (r = 0.79**). Molecular analysis using 29 markers produced 40 alleles with an average major allele frequency of 0.84. Gene diversity, polymorphism information content (PIC), and genetic dissimilarity are 0.23, 0.19, and 0.33, respectively. The genotypes are categorized into six major clusters based on the markers, and high amylose and RS lines are assigned to cluster‐A and cluster‐B. The alleles associated with Sbe2b (84 bp Del) and Sbe1a (SNP “A”) showed positive correlations with amylose and RS. Additionally, allele “A” linked to the Sucrose transporter6 (Sut6) displayed a positive correlation with RS. Considering Sbe2b, Sbe1a and Sut6 genes, six haplotypes are observed, of these, hap‐A possessed the highest amylose and RS. The promising inbreds can be used as donors, while the validated markers for Sbe2b, Sbe1a and Sut6 genes can be effectively utilized for the improvement of amylose and RS through molecular breeding.

Assessment of phenotypic and genotypic diversity in rice for salinity tolerance at reproductive stage

Soil salinity has turned out to be an important global concern, which affects tenable rice production in many agricultural countries like Bangladesh. A cross was made between Binadhan-7 with FL-478 for developing salt tolerant advance lines to assess phenotypic and genotypic diversity in rice for salinity tolerance. Twenty advance rice lines (Binadhan-7/FL-478) along with check varieties were screened for salinity tolerance at reproductive stage using sea site saline water having electrical conductivity (EC) 10 dS m-1. Among the twenty rice lines, seven lines were tolerant, three were moderately tolerant, six were susceptible, four were highly susceptible on the basis of phenotypic evaluation. Seven simple sequence repeat (SSR) markers linked with salt tolerance quantitative trait loci were used for investigation of salt tolerant rice lines. The result revealed that an average number of 6.286 alleles per locus were detected, with polymorphism information content (PIC) values ranging from 0.672 (RM490) to 0.838 (RM562). The highest gene diversity value (0.812) was found in RM562 and the lowest (0.684) was in RM490. A dendrogram constructed from the genetic distance of the genotypes produced four distinct clusters of twenty rice genotypes. Considering both phenotypic and genotypic observation, seven genotypes viz., Binadhan-10, FL-478, SL-51, SL-56, SL-77, EFSD-59 and IZSD-45 were identified as salt-tolerant; on the other hand, EFSD-21, SL-28, SL-32, SL-10, BRRI dhan28, and Binadhan-7 were identified as salt-susceptible. Identification of Genomic Regions for Traits Associated with Flowering in Cassava (Manihot esculenta Crantz).

Flowering in cassava (Manihot esculenta Crantz) is crucial for the generation of botanical seed for breeding. However, genotypes preferred by most farmers are erect and poor at flowering or never flower. To elucidate the genetic basis of flowering, 293 diverse cassava accessions were evaluated for flowering-associated traits at two locations and seasons in Uganda. Genotyping using the Diversity Array Technology Pty Ltd. (DArTseq) platform identified 24,040 single-nucleotide polymorphisms (SNPs) distributed on the 18 cassava chromosomes. Population structure analysis using principal components (PCs) and kinships showed three clusters; the first five PCs accounted for 49.2% of the observed genetic variation. Linkage disequilibrium (LD) estimation averaged 0.32 at a distance of ~2850 kb (kilo base pairs). Polymorphism information content (PIC) and minor allele frequency (MAF) were 0.25 and 0.23, respectively. A genome-wide association study (GWAS) analysis uncovered 53 significant marker-trait associations (MTAs) with flowering-associated traits involving 27 loci. Two loci, SNPs S5_29309724 and S15_11747301, were associated with all the traits. Using five of the 27 SNPs with a Phenotype_Variance_Explained (PVE) ≥ 5%, 44 candidate genes were identified in the peak SNP sites located within 50 kb upstream or downstream, with most associated with branching traits. Eight of the genes, orthologous to Arabidopsis and other plant species, had known functional annotations related to flowering, e.g., eukaryotic translation initiation factor and myb family transcription factor. This study identified genomic regions associated with flowering-associated traits in cassava, and the identified SNPs can be useful in marker-assisted selection to overcome hybridization challenges, like unsynchronized flowering, and candidate gene validation.

Analysis of seven populations of cultured redclaw crayfish, Cherax quadricarinatus, using newly developed microsatellite markers

Cherax quadricarinatus, also known as the redclaw crayfish, is native to northern Australia and southern Papua New Guinea and is an important freshwater aquaculture species in many countries. Studying the genetic structure of the current cultured population can improve the breeding plan for redclaw crayfish to better manage the hybridization and germplasm bank and promote their rational utilization; however, microsatellite resources for redclaw crayfish remain insufficient. The purpose of this study was to analyze the genetic diversity of different redclaw crayfish populations in China. After screening 18 pairs of microsatellite markers from redclaw crayfish transcriptome data, 240 samples from seven main breeding areas (Changsha, Guangzhou, Haikou, Huzhou, Jiangmen, Wuxi, and Zhanjiang) were evaluated and detected using these microsatellite markers. In total, 97 alleles were detected, of which the minimum number was two and the maximum number was twelve. The observed heterozygosity ranged from 0.258 to 0.807, with an average of 0.559, and the expected heterozygosity ranged from 0.288 to 0.815, with an average value of 0.558. The polymorphic information content values of seven populations ranged from 0.268 to 0.791, with an average of 0.511. Moreover, pairwise genetic differentiation within the population was between 0.007 and 0.031. The UPGMA clustering results showed that the Zhanjiang population stands alone on a branch, but the genetic variation between branches is very small. Meanwhile, STRUCTURE analysis further revealed that the genetic backgrounds of each population are essentially identical, with no noticeable genetic differentiation arising from geographic differences. These results provide a basic assessment of the genetic diversity of the main cultured populations of redclaw crayfish and a molecular foundation for future genetic monitoring and selective breeding research.

Genomic dissection of brown planthopper, Nilaparvata lugens (Hemiptera: Delphacidae) resistance in Indica rice genotypes

AbstractThe population growth and the regular breakout of Nilaparvata lugens pose a significant risk to rice cultivation. Four different N. lugens biotypes have been identified worldwide, with biotype 4 being the most destructive and prevalent throughout Asia, particularly in India. Therefore, a rice variety with multiple resistance genes/alleles is required for effective management of N. lugens. Hence, 191 rice genotypes collected from various parts of India were evaluated for resistance to N. lugens. Further, SSR markers representing 23 different N. lugens resistant (R) genes were assayed to identify genomic regions associated with resistance. The results of the genetic analysis showed that the average genetic diversity value of all markers was 0.165 and polymorphic information content of 0.145 for all the markers used. The population structure and cluster analysis divided the studied genotypes into three distinct groups, with resistant genotypes grouped separately. These findings were confirmed by the principal coordinate analysis, which categorized resistant genotypes, moderately resistant genotypes, and susceptible genotypes into distinct components. Additionally, 90% of the genetic variation was between individuals of populations and 10% between the populations. Marker‐trait association study through mixed linear model and generalized linear model identified six SSR markers such as RM6732 (Bph15), RM314 (Bph6), RM16999 (Bph6), RM7 (QBph3), RM401 (bph4), and RM7102 (Bph1), which were significantly associated with various phenotypic parameters, such as feeding mark, honeydew excretion, percent damage and nymphal survival. The resistant genes identified in these genotypes could help in the marker‐assisted rice variety development with durable resistance against N. lugens.

Genetic variability of maize (Zea mays) germplasm from Iran: genotyping with a maize 600K SNP array and genome-wide scanning for selection signatures

Context Maize (Zea mays L.) is one of the most economically important plants of the cereal family; it has value as human food, livestock feed, and as a component of industrial products. Aims This study focused on genetic diversity and existence of genetic divergence among promising maize inbred lines in Iran. Methods A commercial maize 600K SNP (single-nucleotide polymorphism) array was used to inspect genetic variability among 93 maize inbred lines. Key results The rate of transition mutation was twice as high as transversion mutation, and the density of detected SNPs was greater close to telomere regions of maize chromosomes. Considering the fluctuation of observed, expected and total heterozygosity and fixation index values across maize chromosomes, as well as polymorphism information content values, there is a high level of genetic variability among the studied maize panel. In addition, discriminant analysis of the principal components revealed four subpopulations in which the subpopulation ‘Line’ was distinct from other subpopulations and had no genomic overlap with them. Selection signature analysis revealed 177 regions harbouring 75 genes that differentiate among subgroups. Detected genes had a role in the mitogen-activated protein kinase signalling pathway, spliceosome, protein processing in endoplasmic reticulum, and hormone signal transduction. Conclusions We conclude that remarkable genetic diversity and differentiation exists among the studied maize subpopulations. The most differentiated SNPs among the subpopulations were associated with important biological processing genes and pathways. Implications The findings provide valuable insights for future maize breeding programs through exploitation of heterosis, as well as marker-assisted selection.

Population structure and genetic diversity analysis in faba bean (Vicia faba L.) germplasm using SSR markers

In the present study, population structure and genetic diversity were studied among 100 faba bean germplasm lines along with three checks using 29 SSR (microsatellite) markers and morphological traits. ET218734, ET226572, and ET218734 genotypes exhibited maximum seed yield and high mean performance for various yield-attributing traits. The D2 statistics analysis grouped genotypes into five clusters. SSR marker analysis revealed, on average, 2 alleles per locus ranging from 2 to 3 among the studied genotypes. Polymorphic information content (PIC) for these markers ranged from 0.063 to 0.492 with an average of 0.37. Population structure analysis classified the studied genotypes into three major clusters. The Molecular Diversity Distance was found to be greatest among Cluster III and Cluster I (0.289), while the lowest was among Cluster II and Cluster I (0.148). The allele frequency divergence (expected heterozygosity) was found highest on Cluster II (0.164), and the lowest was on Cluster III (0.096).

Assessment of Molecular Diversity and Population Structure of Pakistani Mulberry Accessions Using Retrotransposon-Based DNA Markers

Both morphological and molecular markers have been extensively used to evaluate genetic diversity; however, molecular markers are considered more reliable and can lead to improved reproductive efficiency. This study utilized inter-primer binding site (iPBS) markers to examine the genetic diversity and population structure of thirty mulberry accessions from the districts of Sahiwal and Faisalabad, Pakistan. These mulberry accessions belonged to three species: Morus nigra (n = 13), Morus alba (n = 12), and Morus rubra (n = 5). The use of nine iPBS primers in this study provided a comprehensive understanding of genetic diversity among the selected mulberry accessions. Nine iPBS primers were used in the study and generated 431 bands with allelic frequencies ranging from 21 to 75 and band sizes from 200 to 1500 base pairs. The primer 2230 showed the highest polymorphic information content (PIC) value of 0.47 and the highest Shannon’s information index (I = 0.53). The Morus nigra accessions had the highest levels of expected heterozygosity (He = 0.30), unbiased expected heterozygosity (µHe = 0.33), and Shannon’s information index (I = 0.45). The molecular variance analysis (AMOVA) revealed a high degree of genetic variation, as estimated by the pairwise PhiPT value of 0.21, which was significant at the p < 0.001 *** level. The neighbor joining tree, principal coordinate analysis, and structure analysis grouped the 30 mulberry accessions into four main clusters. The distinct grouping of accessions SWLS14, SWLS6, FSDS30, and SWLS7 validated their notable genetic distinctiveness. Overall, these findings contribute valuable insights into the genetic landscape of mulberry accessions, which are essential for conservation and breeding strategies.

Aromatic rice (Oryza sativa L.) landraces of Indo‐Gangetic Plains of India harbor rich genetic diversity

AbstractAromatic rice (Oryza sativa L.) germplasm conserved in global genebanks needs intensive characterization to assess genetic diversity and population structure for crop improvement. We analyzed a panel of 92 accessions of non‐Basmati aromatic rice landrace germplasm with 23 phenotypic traits and 48 microsatellite markers. The landrace accessions displayed a huge phenotypic diversity for traits, namely, culm length, flag‐leaf length, panicle‐bearing tillers (PBT), plant height, panicle length, peduncle length, panicle exsertion, grain length, grain width, hull color, and 1000‐grain weight (TGW). Phenotypic clustering revealed three major clusters and five principal components explained 81.24% of the variance. TGW was associated positively with grain length, grain width, peduncle length, and grain yield but negatively with culm length and PBT. A total of 528 microsatellite alleles were detected, with 11.0 alleles per locus, revealing the presence of high polymorphism. Genetically, four subpopulations were detected based on structure analysis. In the germplasm, high levels of gene flow (Nm = 1.51) and gene diversity (HE = 0.83) were found. Among the subpopulations, we discovered high levels of inbreeding (FIS = 0.92) and moderate genetic differentiation (FST = 0.14). High polymorphism information content (0.806) along with a high level of molecular variance among genotypes (79%) was detected. A large number of multiple alleles were detected in numerous landrace accessions, revealing the presence of heterogeneity and heterozygotes in the landrace germplasm. The results of the present study are vital for the utilization of landrace diversity in the genetic improvement programs designed for rice quality improvement and consumer preference.

Integrated Discriminant Evaluation of Molecular Genetic Markers and Genetic Diversity Parameters of Endangered Balearic Dog Breeds.

The genetic diversity analysis of six dog breeds, including Ca de Bestiar (CB), Ca de Bou (CBOU), Podenco Ibicenco (PI), Ca Rater (CR), Ca Mè (CM), and Ca de Conills (CC), reveals insightful findings. CB showcases the highest mean number of alleles (6.17) and heterozygosity values, with significant deviations from Hardy-Weinberg equilibrium (HWE) observed in five markers, indicating high intra-racial genetic diversity (average observed heterozygosity (Ho) = 0.754, expected heterozygosity (He) = 0.761). In contrast, CBOU presents the lowest mean number of alleles (5.05) and heterozygosity values, coupled with moderate polymorphic information content (PIC) values and a moderate level of intra-racial genetic diversity (average Ho = 0.313, He = 0.394). PI demonstrates moderate genetic diversity with an average of 5.75 alleles and highly informative PIC values, while CR displays robust genetic diversity with an average of 6.61 alleles and deviations from equilibrium, indicating potential risks of inbreeding (average Ho = 0.563, He = 0.658). CM exhibits moderate genetic diversity and deviations from equilibrium, similar to CBOU, with an average of 6.5 alleles and moderate PIC values (average Ho = 0.598, He = 0.676). Conversely, CC shows a wider range of allelic diversity and deviations from equilibrium (average Ho = 0.611, He = 0.706), suggesting a more diverse genetic background. Inter-racial analysis underscores distinct genetic differentiation between breeds, emphasizing the importance of informed breeding decisions and proactive genetic management strategies to preserve diversity, promote breed health, and ensure long-term sustainability across all breeds studied.

Validation of sorghum quality control (QC) markers across African breeding lines.

Sorghum [Sorghum bicolor (L.) Moench] is a cereal crop of critical importance in the semi-arid tropics, particularly in Africa where it is second only to maize (Zea mays L.) by area of cultivation. The International Crops Research Institute for the Semi-Arid Tropics sorghum breeding program for Eastern and Southern Africa is the largest in the region and develops improved varieties for target agro-ecologies. Varietal purity and correct confirmation of new crosses are essential for the integrity and efficiency of a breeding program. We used 49 quality control (QC) kompetitive allele-specific PCR single nucleotide polymorphism (SNP) markers to genotype 716 breeding lines. Note that 46 SNPs were polymorphic with the top 10 most informative revealing polymorphism information content (PIC), minor allele frequency (MAF), and observed heterozygosity (Ho ) of 0.37, 0.43, and 0.02, respectively, and explaining 45% of genetic variance within the first two principal components (PC). Thirty-nine markers were highly informative across 16 Burkina Faso breeding lines, out of which the top 10 revealed average PIC, MAF, and Ho of 0.36, 0.39, and 0.05, respectively. Discriminant analysis of principal components done using top 30 markers separated the breeding lines into five major clusters, three of which were distinct. Six of the top 10 most informative markers successfully confirmed hybridization of crosses between genotypes IESV240, KARIMTAMA1, F6YQ212, and FRAMIDA. A set of 10, 20, and 30 most informative markers are recommended for routine QC applications. Future effort should focus on the deployment of these markers in breeding programs for enhanced genetic gain.

Identification of genetic relationships of Acacia auriculiformis clones using ISSR markers

In this study, seven clones of Acacia auriculiformis,collected in Cam Lo district, Quang Binh province were assessed for genetic diversity using 15 ISSR markers. The results showed that seven Acacia clones had an average level of genetic variation. In which, four ISSR markers including ISSR1, ISSR3, ISSR8, and ISSR15 showed higher polymorphism information content (PIC) value than the others. The results analysis indicated that 30 out of 40 DNA fragments were polymorphic (75%, PIC=0.28-0.33). The ISSR8 exhibited the highest genetic diversity index (0.33), while ISSR15 showed the lowest diversity (0.28). Seven clones of A. auriculiformis were divided into two main groups: group I comprised four clones: Clt7, Clt18, Clt19, and Clt26; group II included the remaining three clones: Clt25, Clt43, and Clt57. Genetic variation was correlated with plant growth ability. This result exhibited that the ISSR marker was an efficient tool in assessing and selecting the good genetic resource of A. auriculiformis for the forestry tree breeding program in Vietnam.
