Correlation between gut microbial diversity and flatulence of silver pomfret ( Pampus argenteus ) during ontogenesis

Gut microorganisms play an important role in host health and have susceptibility to diseases, undergoing a distinct transformation at early stages of development. This study aimed to determine the regulation of gut microorganism development from fertilized eggs to 150 DAH (days after hatching) and the differences between flatulent and healthy silver pomfret (Pampus argenteus). High-throughput sequencing was used to analyze the diversity and relative abundance of microorganisms. PICRUSt was used to predict functional alterations of dominant microorganisms. The results showed that from all 42 samples, a total of 3,746,895 reads were obtained, representing 6,081 operational taxonomic units (OTUs). Top 3 phyla were Proteobacteria, Firmicutes and Bacteroidetes. From 0 to 32 DAH, the relative abundance of Proteobacteria continuously increased and peaked at 94.99%. After that, the abundance of Proteobacteria decreased, but Bacteroidetes and Firmicutes increased instead. Alpha diversity is the lowest at 32 DAH, the difference is significant compared with others, p < .05. Comparing flatulent fish with healthy fish, the former has more specific OTUs, higher diversity and abundance. There were four genera Ethanoligenens, Methanobacterium, Caproiciproducens and Leptolinea that only obtained from the flatulent samples, but almost none in the healthy samples. All of these four genera are directly or indirectly involved in gas metabolism. This study enriched the basic research of silver pomfret, for the first time, focused on flatulent individuals which would provide a theoretical basis for the subsequent breeding.

Dietary Carbohydrate Constituents Related to Gut Dysbiosis and Health.

Recent studies report that microbiota in the human intestine play an important role in host health and that both long- and short-term diets influence gut microbiota. These findings have fueled interest in the potential of food to promote health by shaping the intestinal microbiota. Despite the fact that large populations in Asia consume high quantities of carbohydrates, such diets have been ignored in comparison to the attention received by Western diets containing high quantities of fat and animal protein. We gathered data that suggest an association between imbalanced high-carbohydrate intake and gut microbiota and host health. In this review, we identify not only the effect of total carbohydrates on the intestinal microbiota specifically and the health of their hosts in general, but also how specific types of carbohydrates influence both factors.

Habitat and seasonality shape the structure of tench (Tinca tinca L.) gut microbiome

Tench (Tinca tinca L.) is one of the most valued species of the Cyprinidae. This species is commercially important and has been intensively domesticated in recent years. To avoid excessive production losses, the health of farm fish must be maintained. Characterization of the tench gut microbiome can help achieve this goal, as the gastrointestinal microbiome plays an important role in host health. As part of this characterization, investigating the influence of the environment and season will help to understand the interrelationship between host and gut microbiota. Therefore, our aim was to use high-throughput 16S rRNA gene amplicon sequencing to profile the gut microbiome of tench. We studied two populations in summer and autumn: wild tench living in a lake and tench living in a pond in a semi-intensive fish farm. We found that, in the gut microbiome of all fish, the most abundant phylum was Proteobacteria, followed by Firmicutes, Bacteroidetes and Actinobacteria. Together, these phyla constituted up to 90% of the microbial communities. The abundance of Candidatus Xiphinematobacter differed significantly between lake and pond fish in summer, but not in autumn. In pond tench, Methylobacterium abundance was significantly lower in summer than in autumn. Mean Shannon, Chao1 indices and observed OTU’s indicated that microbial biodiversity was greater in the gut of lake fish than in that of pond fish. Beta-diversity analysis showed significant divergence between groups with both weighted and unweighted UniFrac distance matrices. Principal coordinates analysis revealed that more of the variance in microbial diversity was attributable to environment than to season. Although some of the diversity in lake tench gut microbiota could be attributable to feeding preferences of individual fish, our results suggest that environment is the main factor in determining gut microbiome diversity in tench.

Evaluation of the effects of anthelmintic administration on the fecal microbiome of healthy dogs with and without subclinical Giardiaspp. and Cryptosporidium canisinfections.

BackgroundThe gastrointestinal microbiome plays an important role in host health and there is increasing concern regarding the deleterious effects of pharmaceuticals on the fecal microbiome. The effect of anthelmintic therapy on the fecal microbiome in dogs has not yet been evaluated. The purpose of this study was to evaluate the effect of anthelmintic administration on the fecal microbiome of dogs with and without subclinical Giardia species and Cryptosporidium canis infections.Methodology/Principal findingsPart 1: 6 healthy adult research beagles with subclinical giardiasis and cryptosporidiosis were administered a commercially available preparation of febantel combined with pyrantel and praziquantel (FPP) orally daily for three days. Part 2: 19 healthy staff-owned dogs without giardiasis or cryptosporidiosis were divided into a treatment group (n = 9) that was administered fenbendazole orally daily for five days and an untreated control group (n = 10). For both parts of the study, feces were collected at multiple time points before and after anthelmintic (FPP or fenbendazole) administration. Fecal DNA was extracted for Illumina sequencing of the bacterial 16S rRNA gene and qPCR assays. Neither FPP nor fenbendazole treatment caused a significant change in alpha or beta diversity or the relative abundance of bacterial species. Upon univariate statistical analysis neither FPP or fenbendazole caused minimal changes in the fecal microbiota.ConclusionFPP administration was associated with minimal alterations of the fecal microbiome of healthy research beagles with subclinical giardiasis and cryptosporidiosis. Fenbendazole administration was associated with minimal alterations of the fecal microbiome of healthy staff owned dogs.

Species-specific effects of arsenic on the soil collembolan gut microbiota

It is well established that arsenic (As) pollution has a severe threat to food security and soil non-target organisms, however, its influences on soil fauna gut microbiota are poorly understood. The gut microbiota of soil fauna play an important role in host health and nutrient cycling. Here, we used dietary exposure to investigate the effects of As on the mortality and gut microbiota of two model soil collembolans (Folsomia candida and Onychiurus yodai) and determine the accumulation of As in collembolan body tissues. The results showed that, although As exposure did not induce the mortality of the two species, dose dependence of As accumulation was indeed detected in their body tissues. Oral As exposure (500 μg g−1 yeast) significantly altered the community structure (P < 0.05) of F. candida gut microbiota and reduced its diversity (by more than 20%; P < 0.05) compared to the control; however, no significant effects were observed in O. yodai gut microbiota. The two collembolan species possess significantly different gut microbiota (P < 0.05), which may partly explain the differences of the two collembolan gut microbiota response to As exposure. We further found that the genera Ochrobactrum, Geobacter and Staphylococcus were sensitive to As exposure in F. candida (P < 0.05), but these bacteria were low abundance and not altered in O. yodai. Moreover, the relative abundance of these bacteria was significantly correlated with As bioaccumulation in F. candida body tissues (P < 0.05, R2 > 0.6). Higher As bioaccumulation factor was also found in O. yodai body tissues compared to the F. candida. These results indicate that collembolan gut microbiota present a species-specific response to As and may be a more sensitive indicator than the mortality of collembolan.

A Bayesian model of acquisition and clearance of bacterial colonization incorporating within-host variation.

Bacterial populations that colonize a host can play important roles in host health, including serving as a reservoir that transmits to other hosts and from which invasive strains emerge, thus emphasizing the importance of understanding rates of acquisition and clearance of colonizing populations. Studies of colonization dynamics have been based on assessment of whether serial samples represent a single population or distinct colonization events. With the use of whole genome sequencing to determine genetic distance between isolates, a common solution to estimate acquisition and clearance rates has been to assume a fixed genetic distance threshold below which isolates are considered to represent the same strain. However, this approach is often inadequate to account for the diversity of the underlying within-host evolving population, the time intervals between consecutive measurements, and the uncertainty in the estimated acquisition and clearance rates. Here, we present a fully Bayesian model that provides probabilities of whether two strains should be considered the same, allowing us to determine bacterial clearance and acquisition from genomes sampled over time. Our method explicitly models the within-host variation using population genetic simulation, and the inference is done using a combination of Approximate Bayesian Computation (ABC) and Markov Chain Monte Carlo (MCMC). We validate the method with multiple carefully conducted simulations and demonstrate its use in practice by analyzing a collection of methicillin resistant Staphylococcus aureus (MRSA) isolates from a large recently completed longitudinal clinical study. A Probe-Enabled Approach for the Selective Isolation and Characterization of Functionally Active Subpopulations in the Gut Microbiome

Commensal microorganisms in the mammalian gut play important roles in host health and physiology, but a central challenge remains in achieving a detailed mechanistic understanding of specific microbial contributions to host biochemistry. New function-based approaches are needed that analyze gut microbial function at the molecular level by coupling detection and measurements of in situ biochemical activity with identification of the responsible microbes and enzymes. We developed a platform employing β-glucuronidase selective activity-based probes to detect, isolate, and identify microbial subpopulations in the gut responsible for this xenobiotic metabolism. We find that metabolic activity of gut microbiota can be plastic and that between individuals and during perturbation, phylogenetically disparate populations can provide β-glucuronidase activity. Our work links biochemical activity with molecular-scale resolution without relying on genomic inference.

Lactobacillus gasseri LA39 Activates the Oxidative Phosphorylation Pathway in Porcine Intestinal Epithelial Cells.

Intestinal microbial interactions with the host epithelium have important roles in host health. Our previous data have suggested that Lactobacillus gasseri LA39 is the predominant intestinal Lactobacillus in weaned piglets. However, the regulatory role of L. gasseri LA39 in the intestinal epithelial protein expression in piglets remains unclear. In the present study, we conducted comparative proteomics approach to investigate the intestinal epithelial protein profile alteration caused by L. gasseri LA39 in piglets. The expressions of 15 proteins significantly increased, whereas the expressions of 13 proteins significantly decreased in the IPEC-J2 cells upon L. gasseri LA39 treatment. Bioinformatics analyses, including COG function annotation, GO annotation, and KEGG pathway analysis for the differentially expressed proteins revealed that the oxidative phosphorylation (OXPHOS) pathway in IPEC-J2 cells was significantly activated by L. gasseri LA39 treatment. Further data indicated that two differentially expressed proteins UQCRC2 and TCIRG1, associated with the OXPHOS pathway, and cellular ATP levels in IPEC-J2 cells were significantly up-regulated by L. gasseri LA39 treatment. Importantly, the in vivo data indicated that oral gavage of L. gasseri LA39 significantly increased the expression of UQCRC2 and TCIRG1 and the cellular ATP levels in the intestinal epithelial cells of weaned piglets. Our results, both in vitro and in vivo, reveal that L. gasseri LA39 activates the OXPHOS pathway and increases the energy production in porcine intestinal epithelial cells. These findings suggest that L. gasseri LA39 may be a potential probiotics candidate for intestinal energy production promotion and confers health-promoting functions in mammals.

Composition, diversity and function of intestinal microbiota in pacific white shrimp (Litopenaeus vannamei) at different culture stages.

Intestinal microbiota is an integral component of the host and plays important roles in host health. The pacific white shrimp is one of the most profitable aquaculture species commercialized in the world market with the largest production in shrimp consumption. Many studies revealed that the intestinal microbiota shifted significantly during host development in other aquaculture animals. In the present study, 22 shrimp samples were collected every 15 days from larval stage (15 day post-hatching, dph) to adult stage (75 dph) to investigate the intestinal microbiota at different culture stages by targeting the V4 region of 16S rRNA gene, and the microbial function prediction was conducted by PICRUSt. The operational taxonomic unit (OTU) was assigned at 97% sequence identity. A total of 2,496 OTUs were obtained, ranging from 585 to 1,239 in each sample. Forty-three phyla were identified due to the classifiable sequence. The most abundant phyla were Proteobacteria, Cyanobacteria, Tenericutes, Fusobacteria, Firmicutes, Verrucomicrobia, Bacteroidetes, Planctomycetes, Actinobacteria and Chloroflexi. OTUs belonged to 289 genera and the most abundant genera were Candidatus_Xiphinematobacter, Propionigenium, Synechococcus, Shewanella and Cetobacterium. Fifty-nine OTUs were detected in all samples, which were considered as the major microbes in intestine of shrimp. The intestinal microbiota was enriched with functional potentials that were related to transporters, ABC transporters, DNA repair and recombination proteins, two component system, secretion system, bacterial motility proteins, purine metabolism and ribosome. All the results showed that the intestinal microbial composition, diversity and functions varied significantly at different culture stages, which indicated that shrimp intestinal microbiota depended on culture stages. These findings provided new evidence on intestinal microorganism microecology and greatly enhanced our understanding of stage-specific community in the shrimp intestinal ecosystem.

Microbial shifts in the porcine distal gut in response to diets supplemented with Enterococcus Faecalis as alternatives to antibiotics

Gut microbiota plays an important role in host health and nutrient digestion of animals. Probiotics have become one of effective alternatives to antibiotics enhancing animal health and performance through modulating gut microbiota. Previously, our research demonstrated that dietary Enterococcus Faecalis UC-100 substituting antibiotics enhanced growth and health of weaned pigs. To investigate the alterations of microbiota in the distal gut of pigs fed E. faecalis UC-100 substituting antibiotics, this study assessed fecal microbiota in pigs from different dietary treatments: the basal diet group, the E. faecalis group, and the antibiotic group on d 0, 14, and 28 of feeding through 16 S rRNA sequencing. Twenty-one phyla and 137 genera were shared by all pigs, whereas 12 genera were uniquely identified in the E. faecalis group on d 14 and 28. Bacterial abundance and diversity in the E. faecalis group, bacterial diversity in the antibiotic group, especially abundances of Fibrobacteres phylum and 12 genera in the E. faecalis group and antibiotics group were lower than that in the basal diet group on d 28. These results showed that microbial shifts in the porcine gut in response to diets containing E. faecalis were similar to the response to which containing antibiotics.

High Iron-Sequestrating Bifidobacteria Inhibit Enteropathogen Growth and Adhesion to Intestinal Epithelial Cells In vitro

The gut microbiota plays an important role in host health, in particular by its barrier effect and competition with exogenous pathogenic bacteria. In the present study, the competition of Bifidobacterium pseudolongum PV8-2 (Bp PV8-2) and Bifidobacterium kashiwanohense PV20-2 (Bk PV20-2), isolated from anemic infant gut microbiota and selected for their high iron sequestration properties, was investigated against Salmonella Typhimurium (S. Typhi) and Escherichia coli O157:H45 (EHEC) by using co-culture tests and assays with intestinal cell lines. Single and co-cultures were carried out anaerobically in chemically semi-defined low iron (1.5 μM Fe) medium (CSDLIM) without and with added ferrous iron (30 μM Fe). Surface properties of the tested strains were measured by bacterial adhesion to solvent xylene, chloroform, ethyl acetate, and to extracellular matrix molecules, mucus II, collagen I, fibrinogen, fibronectin. HT29-MTX mucus-secreting intestinal cell cultures were used to study bifidobacteria competition, inhibition and displacement of the enteropathogens. During co-cultures in CSDLIM we observed strain-dependent inhibition of bifidobacterial strains on enteropathogens, independent of pH, organic acid production and supplemented iron. Bp PV8-2 significantly (P < 0.05) inhibited S. Typhi N15 and EHEC after 24 h compared to single culture growth. In contrast Bk PV20-2 showed less inhibition on S. Typhi N15 than Bp PV8-2, and no inhibition on EHEC. Affinity for intestinal cell surface glycoproteins was strain-specific, with high affinity of Bp PV8-2 for mucin and Bk PV20-2 for fibronectin. Bk PV20-2 showed high adhesion potential (15.6 ± 6.0%) to HT29-MTX cell layer compared to Bp PV8-2 (1.4 ± 0.4%). In competition, inhibition and displacement tests, Bp PV8-2 significantly (P < 0.05) reduced S. Typhi N15 and EHEC adhesion, while Bk PV20-2 was only active on S. Typhi N15 adhesion. To conclude, bifidobacterial strains selected for their high iron binding properties inhibited S. Typhi N15 and EHEC in co-culture experiments and efficiently competed with the enteropathogens on mucus-producing HT29-MTX cell lines. Further studies in complex gut ecosystems should explore host protection effects of Bp PV8-2 and Bk PV20-2 mediated by nutritional immunity mechanism associated with iron-binding.

Environment shapes the fecal microbiome of invasive carp species.

BackgroundAlthough the common, silver, and bighead carps are native and sparsely distributed in Eurasia, these fish have become abundant and invasive in North America. An understanding of the biology of these species may provide insights into sustainable control methods. The animal-associated microbiome plays an important role in host health. Characterization of the carp microbiome and the factors that affect its composition is an important step toward understanding the biology and interrelationships between these species and their environments.ResultsWe compared the fecal microbiomes of common, silver, and bighead carps from wild and laboratory environments using Illumina sequencing of bacterial 16S ribosomal RNA (rRNA). The fecal bacterial communities of fish were diverse, with Shannon indices ranging from 2.3 to 4.5. The phyla Proteobacteria, Firmicutes, and Fusobacteria dominated carp guts, comprising 76.7 % of total reads. Environment played a large role in shaping fecal microbial community composition, and microbiomes among captive fishes were more similar than among wild fishes. Although differences among wild fishes could be attributed to feeding preferences, diet did not strongly affect microbial community structure in laboratory-housed fishes. Comparison of wild- and lab-invasive carps revealed five shared OTUs that comprised approximately 40 % of the core fecal microbiome.ConclusionsThe environment is a dominant factor shaping the fecal bacterial communities of invasive carps. Captivity alters the microbiome community structure relative to wild fish, while species differences are pronounced within habitats. Selection of potential probiotic bifidobacteria and prebiotics for elderly by using in vitro faecal batch cultures

The gut microbiota plays an important role in host health. The ageing process affects this microbial community, and therefore, the use of functional foods to restore the microbiota of elderly constitutes an interesting strategy. To this end, probiotics and prebiotics targeted at correcting the specific microbiota alterations occurring during senescence are needed. We performed an in vitro selection of bifidobacterial strains and prebiotic substrates on the basis of their ability to counterbalance the specific microbiota aberrancies previously identified in the elderly population. Batch cultures of faeces from elderly were carried out adding different strains of Bifidobacterium or prebiotics. The effects of these strains/prebiotics upon gut microbiota were assessed by quantitative PCR and the concentrations of short chain fatty acids determined by gas chromatography-FID/MS. The target-specific selection process applied in this study allowed the preliminary selection of two Bifidobacterium strains and a prebiotic fructooligosaccharide on the basis of their specific properties for the modulation of the microbiota of elders. Overall, this study identifies potentially probiotic strains and prebiotic substrates for the development of functional foods specifically targeted to the senior population.

Alterations in cecal microbiota of Jinhua piglets fostered by a Yorkshire sow

Gut microbiota play important roles in host health and diseases. Several factors, in particular antibiotics, affect the gut microbiota of pigs. Cross-fostering has been applied as a regular practice to equalize litter size, reduce pre-weaning mortality and increase body weight. However, the effect of cross-fostering on cecal microbiota is unclear. In this study, we fostered three Jinhua pigs to a Yorkshire sow. The fostered Jinhua piglets grew significantly faster than their biological siblings. To explore whether the cecal microbiota of piglets will alter during fostering, we characterized the cecal microbiota of all piglets by examining the V3 hypervariable region of 16S rDNA. We observed altered cecal microbiota in these piglets using the Illumina HiSeq 2000 platform, and this was accompanied with an increase in growth rate after fostering. The relative abundance of Bacteroidetes in the fostered Jinhua piglets was decreased compared with their biological siblings, although still higher in comparison with their new littermates. Beta-diversity analysis also showed that the cecal microbiota of the adopted Jinhua piglets differed from their biological siblings with a shift toward their step-siblings. Our data show that cecal microbiota of piglets were altered after cross-fostering while the growth rate increased.

The effect of captivity on the cutaneous bacterial community of the critically endangered Panamanian golden frog (Atelopus zeteki)

For many threatened vertebrates, captivity may be the only option for species survival. Maintaining species in captivity prior to reintroduction presents many challenges, including the need to preserve genetic diversity and mitigation of disease risks. Recent studies suggest that captivity can alter the suite of symbiotic microbes that play important roles in host health. The Panamanian golden frog (Atelopus zeteki) has not been seen in its native habitat in Panamá since 2009. Along with habitat loss and illegal collecting, the lethal disease chytridiomycosis, caused by the fungal pathogen Batrachochytrium dendrobatidis (Bd), is responsible for the severe decline of this species. Prior to the spread of Bd into golden frog habitat, conservation organizations collected golden frogs and placed them in captive survival assurance colonies. The skin of amphibians is host to a diverse resident bacterial community, which acts as a defense mechanism in some amphibians to inhibit pathogens. We characterized the cutaneous bacterial community from wild and F1 captive golden frogs originating from the same population with Illumina sequencing to assess how long-term captivity has affected this community. We found that species richness, phylogenetic diversity, and community structure of the skin microbiota was significantly different between wild and captive golden frogs. However, after approximately eight years of living in captivity, the offspring of the original captive golden frogs still shared 70% of their microbial community with wild frogs. These results demonstrate that host-associated microbial communities can be significantly altered by captive management, but most of the community composition can be preserved.

Metagenomic profiles and antibiotic resistance genes in gut microbiota of mice exposed to arsenic and iron

Iron (Fe) has been widely applied to treat arsenic (As)-contaminated water, and Fe could influence bioavailability and toxicity of As. However, little is known about the impact of As and/or Fe on gut microbiota, which plays important roles in host health. In this study, high-throughput sequencing and quantitative real time PCR were applied to analyze the impact of As and Fe on mouse gut microbiota. Co-exposure of As and Fe mitigated effects on microbial community to a certain extent. Correlation analysis showed the shifts in gut microbiota caused by As and/or Fe exposure might be important reason of changes in metabolic profiles of mouse. For antibiotic resistance genes (ARGs), co-exposure of As and Fe increased types and abundance of ARGs. But for high abundance ARGs, such as tetQ, tetO and tetM, co-exposure of As and Fe mitigated effects on their abundances compared to exposure to As and Fe alone. No obvious relationship between ARGs and mobile genetic elements were found. The changes in ARGs caused by metal exposure might be due to the alteration of gut microbial diversity. Our results show that changes of gut microbial community caused by As and/or Fe can influence host metabolisms and abundances of ARGs in gut, indicating that changes of gut microbiota should be considered during the risk assessment of As and/or Fe.

Gut microbiota modulation and implications for host health: Dietary strategies to influence the gut–brain axis

Abstract The human intestinal microbiota evolves from an immature and unstable ecosystem during infancy into a more complex and stable ecosystem in adulthood. Diet is one of the main factors contributing to the composition and diversity of the human intestinal microbiota. From birth, breast milk offers the best nutritional regime for maturation of the gut, whereas the introduction of solid food selects the most adapted bacteria, converging towards an adult-like microbiota. The gut microbiota plays an important role in host health, influencing the maturation of the immune system and regulating energy metabolism. Moreover, it has become evident that the microbiota can affect brain function and behaviour. On this bidirectional communication between intestine and the central nervous system (CNS), the so called gut-brain axis, the gut influences brain development and biochemistry, whereas the brain affects gastrointestinal function. In this context, probiotics and prebiotics have been used as dietary strategies aimed at improving host health by modulating the gut ecosystem and, consequently, affecting host stress-responses, behaviour and cognition. Industrial relevance Dietary manipulation represents a strategy to preserve a healthy gastrointestinal microbial community and contribute to the well being of the host. Several food products containing probiotics and prebiotics have been developed for specific age groups such as infants and elderly, aiming to enhance the host's immune system and to prevent gastrointestinal diseases. This review presents recent strong evidence suggesting that the use of dietary approaches such as probiotics, prebiotics and diets enriched with fatty acids or proteins not only modulate the microbiota but may also impact on brain function, affecting stress-responses, behaviour and cognition. This new field of research may lead to market opportunities with the development of new dietary strategies targeting the gut–brain axis for enhanced mental health.

Relevance of pre- and postnatal nutrition to development and interplay between the microbiota and metabolic and immune systems

Early-life programming is becoming an established concept that states that the environment during early development affects health and disease in adulthood, probably via epigenetic mechanisms such as DNA methylation, histone modifications, RNA silencing, or a combination. Accumulating evidence suggests that nutrition during pregnancy and early postnatal life is one of the most important environmental cues that programs microbiological, metabolic, and immunologic development. The neonatal period is crucial for the early microbial colonization of the almost sterile gastrointestinal tract of the newborn infant. These first colonizers play an important role in host health because they are involved in nutritional, immunologic, and physiologic functions. Evidence from animal and human studies indicates that the composition of the gut microbiota has an effect on body composition, digestion, and metabolic homeostasis.
