Maintaining Ocean ecosystem health with hydrocarbonoclastic microbes

Abstract Accidental spills and persisting hydrocarbon pollution caused by petroleum exploitation have deeply disrupted marine ecosystems, including those in the deep oceans and the Arctic Ocean. While physicochemical methods are available for emergency cleanup, microorganisms are ultimately responsible for mineralizing the hydrocarbons. The understanding of environmental effects on the composition and efficiency of hydrocarbon-degrading microbial communities has greatly improved current microorganism-based remediation strategies. This review summarizes recent findings on the physiology, metabolism, and ecology of marine obligate hydrocarbonoclastic microorganisms. Strategies for improved biotechnological solutions based on the use of hydrocarbon-degrading microbes are discussed for hydrocarbon remediation in marine water columns, sediments, beaches, and the Arctic.

Novel, active, and uncultured hydrocarbon-degrading microbes in the ocean.

Given the vast quantity of oil and gas input to the marine environment annually, hydrocarbon degradation by marine microorganisms is an essential ecosystem service. Linkages between taxonomy and hydrocarbon degradation capabilities are largely based on cultivation studies, leaving a knowledge gap regarding the intrinsic ability of uncultured marine microbes to degrade hydrocarbons. To address this knowledge gap, metagenomic sequence data from the Deepwater Horizon (DWH) oil spill deep-sea plume was assembled to which metagenomic and metatranscriptomic reads were mapped. Assembly and binning produced new DWH metagenome-assembled genomes that were evaluated along with their close relatives, all of which are from the marine environment (38 total). These analyses revealed globally distributed hydrocarbon-degrading microbes with clade-specific substrate degradation potentials that have not been reported previously. For example, methane oxidation capabilities were identified in all Cycloclasticus. Furthermore, all Bermanella encoded and expressed genes for non-gaseous n-alkane degradation; however, DWH Bermanella encoded alkane hydroxylase, not alkane 1-monooxygenase. All but one previously unrecognized DWH plume member in the SAR324 and UBA11654 have the capacity for aromatic hydrocarbon degradation. In contrast, Colwellia were diverse in the hydrocarbon substrates they could degrade. All clades encoded nutrient acquisition strategies and response to cold temperatures, while sensory and acquisition capabilities were clade specific. These novel insights regarding hydrocarbon degradation by uncultured planktonic microbes provides missing data, allowing for better prediction of the fate of oil and gas when hydrocarbons are input to the ocean, leading to a greater understanding of the ecological consequences to the marine environment.IMPORTANCEMicrobial degradation of hydrocarbons is a critically important process promoting ecosystem health, yet much of what is known about this process is based on physiological experiments with a few hydrocarbon substrates and cultured microbes. Thus, the ability to degrade the diversity of hydrocarbons that comprise oil and gas by microbes in the environment, particularly in the ocean, is not well characterized. Therefore, this study aimed to utilize non-cultivation-based 'omics data to explore novel genomes of uncultured marine microbes involved in degradation of oil and gas. Analyses of newly assembled metagenomic data and previously existing genomes from other marine data sets, with metagenomic and metatranscriptomic read recruitment, revealed globally distributed hydrocarbon-degrading marine microbes with clade-specific substrate degradation potentials that have not been previously reported. This new understanding of oil and gas degradation by uncultured marine microbes suggested that the global ocean harbors a diversity of hydrocarbon-degrading bacteria, which can act as primary agents regulating ecosystem health.

Uncovering the microbial community structure and physiological profiles of terrestrial mud volcanoes: A comprehensive metagenomic insight towards their trichloroethylene biodegradation potentiality

Mud volcanoes are dynamic geological features releasing methane (CH4), carbon dioxide (CO2), and hydrocarbons, harboring diverse methane and hydrocarbon-degrading microbes. However, the potential application of these microbial communities in chlorinated hydrocarbons bioremediation purposes such as trichloroethylene (TCE) has not yet been explored. Hence, this study investigated the mud volcano's microbial diversity functional potentiality in TCE degradation as well as their eco-physiological profiling using metabolic activity. Geochemical analysis of the mud volcano samples revealed variations in pH, temperature, and oxidation-reduction potential, indicating diverse environmental conditions. The Biolog Ecoplate™ carbon substrates utilization pattern showed that the Tween 80 was highly consumed by mud volcanic microbial community. Similarly, MicroResp® analysis results demonstrated that presence of additive C-substrates condition might enhanced the cellular respiration process within mud-volcanic microbial community. Full-length 16 S rRNA sequencing identified Proteobacteria as the dominant phylum, with genera like Pseudomonas and Hydrogenophaga associated with chloroalkane degradation, and methanotrophic bacteria such as Methylomicrobium and Methylophaga linked to methane oxidation. Functional analysis uncovered diverse metabolic functions, including sulfur and methane metabolism and hydrocarbon degradation, with specific genes involved in methane oxidation and sulfur metabolism. These findings provide insights into the microbial diversity and metabolic capabilities of mud volcano ecosystems, which could facilitate their effective application in the bioremediation of chlorinated compounds.

Exploring the depths: Metagenomic profiling of cold seep bacterial communities and isolation of hydrocarbon-degrading microbes from the Cauvery-Mannar basin

Cold seeps are unique ecosystems characterized by the presence of endemic communities reliant on microorganisms that survive through chemosynthesis, utilizing sulfide, methane, hydrocarbons, and other reduced compounds. Recently, a cold seep was discovered in the Cauvery-Mannar basin during an expedition aboard the research vessel ORV Sindhu Sadhana which led to the investigation into the distribution and isolation of microorganisms within the sediment layers (0–6 cm). Metagenomic analysis based on V3-V4 region of the sediment's bacterial community revealed a prevalence of bacteria associated with methane and hydrocarbons. Dominant phyla included Campilobacterota (20–25%), Proteobacteria (15–25%), Firmicutes (15-20%), Desulfobacterota (10–18%), Chloroflexi (5–10%), and Actinobacterota (5–7%). In-vitro isolation of hydrocarbon-degrading bacteria using minimal media supplemented with 1% crude oil gave rise to 15 bacterial strains. Molecular identification of six isolates (chosen based on the dense growth obtained in agar plates) revealed their affiliation with the genera Acinetobacter, Rhodococcus, Acinetobacter, and Bacillus. This comprehensive study constitutes the first report on the bacterial community structure found in sediments from a cold seep of Cauvery-Mannar basin, along with the successful isolation and identification of hydrocarbon-degrading bacteria.

Microbial Communities in Model Seawater-Compensated Fuel Ballast Tanks: Biodegradation and Biocorrosion Stimulated by Marine Sediments

Some naval vessels add seawater to carbon steel fuel ballast tanks to maintain stability during fuel consumption. Marine sediments often contaminate ballast tank fluids and have been implicated in stimulating fuel biodegradation and enhancing biocorrosion. The impact of the marine sediment was evaluated in model ballast tank reactors containing seawater, fuel (petroleum-F76, Fischer–Tropsch F76, or a 1:1 mixture), and carbon steel coupons. Control reactors did not receive fuel. The marine sediment was added to the reactors after 400 days and incubated for another year. Sediment addition produced higher estimated bacterial numbers and enhanced sulfate reduction. Ferrous sulfides were detected on all coupons, but pitting corrosion was only identified on coupons exposed to FT-F76. Aerobic hydrocarbon-degrading bacteria increased, and the level of dissolved iron decreased, consistent with the stimulation of aerobic hydrocarbon degradation by iron. We propose that sediments provide an inoculum of hydrocarbon-degrading microbes that are stimulated by dissolved iron released during steel corrosion. Hydrocarbon degradation provides intermediates for use by sulfate-reducing bacteria and reduces the level of fuel components inhibitory to anaerobic bacteria. The synergistic effect of dissolved iron produced by corrosion, biodegradable fuels, and iron-stimulated hydrocarbon-degrading microbes is a poorly recognized but potentially significant biocorrosion mechanism.

Biodegradation in oil sands process-affected water: A comprehensive laboratory analysis of the in situ biodegradation of dissolved organic acids

Oil sands process-affected water (OSPW) is a by-product of the extraction of bitumen, and volumes of OSPW have accumulated across the Alberta oil sands region due to the governments zero-discharge policy. Some dissolved organics in OSPW, including toxic naphthenic acids (NAs), can be biodegraded in oxic conditions, thereby reducing the toxicity of OSPW. While there has been much focus on degradation of NAs, the biodegradation of other dissolved organic chemicals by endogenous organisms remains understudied. Here, using the HPLC–ultrahigh resolution Orbitrap mass spectrometry, we examined the microbial biodegradation of dissolved organic acids in OSPW. Non-targeted analysis enabled the estimation of biodegradation rates for unique heteroatomic chemical classes detected in negative ion mode. The microcosm experiments were conducted with and without nutrient supplementation, and the changes in the microbial community over time were investigated. Without added nutrients, internal standard–adjusted intensities of all organics, including NAs, were largely unchanged. The addition of nutrients increased the biodegradation rate of O2− and SO2− chemical classes. While anoxic biodegradation can occur in tailings ponds and end pit lakes, microbial community analyses confirmed that the presence of oxygen stimulated biodegradation of the OSPW samples studied. We detected several aerobic hydrocarbon-degrading microbes (e.g., Pseudomonas and Brevundimonas), and microbes capable of degrading sulfur-containing hydrocarbons (e.g., Microbacterium). Microbial community diversity decreased over time with nutrient addition. Overall, the results from this study indicate that toxic dissolved organics beyond NAs can be biodegraded by endogenous organisms in OSPW, but reaffirms that biological treatment strategies require careful consideration of how nutrients and dissolved oxygen may impact efficacy.

Biohybrids: Textile fibres provide scaffolds and highways for microbial translocation.

Introduction: Living materials (biohybrids, textile-microbial hybrids, hybrid living materials) have gained much attention in recent years with enormous potential for applications in biomedical science, the built environment, construction and architecture, drug delivery and as environmental biosensors. Living materials contain matrices which incorporate microorganisms or biomolecules as the bioactive components. A cross-disciplinary approach, operating at the intersection of creative practice and scientific research, incorporated textile technology and microbiology to demonstrate textile fibres providing microbial scaffolds and highways during this study. Methods: The study evolved from previous research which showed bacteria utilising the water layer surrounding fungal mycelium for motility, termed the 'fungal highway', which led to the investigation of the directional dispersal of microbes across a range of fibre types (natural and synthetic). The application of the study centred around the potential for biohybrids to be used as a biotechnology to improve oil bioremediation through seeding of hydrocarbon-degrading microbes into polluted environments via fungal or fibre highways, therefore treatments in the presence of crude oil were tested. Furthermore, from a design perspective, textiles have huge potential to act as a conduit for water and nutrients, essential to sustain microorganisms within living materials. Using the moisture absorption properties of natural fibres, the research explored how to engineer variable liquid absorption rates using cellulosics and wool to produce shape-changing knitted fabrics suitable for adaptation to oil spill capture. Results: At a cellular scale, confocal microscopy provided evidence to show that bacteria were able to utilise a water layer surrounding the fibres, supporting the hypothesis that fibres can aid bacterial translocation through their use as 'fibre highways'. A motile bacterial culture, Pseudomonas putida, was shown to translocate around a liquid layer surrounding polyester, nylon, and linen fibres, yet no evidence of translocation was apparent on silk or wool fibres, suggesting microbes elicit different responses to specific fibre types. Findings showed that translocation activity around highways did not diminish in the presence of crude oil, known to contain an abundance of toxic compounds, in comparison to oil-free controls. A design series demonstrated the growth of fungal mycelium (Pleurotus ostreatus) through knitted structures, highlighting the ability for natural fabrics to provide a scaffold to support microbial communities whilst retaining the ability to undergo environmentally responsive shape-change. A final prototype, Ebb&Flow, demonstrated the potential to scale up the responsive capacities of the material system using locally produced UK wool. The prototype conceptualised both the uptake of a hydrocarbon pollutant by fibres, and the translocation of microbes along fibre highways. Discussion: The research works towards facilitating the translation of fundamental science and design into biotechnological solutions that can be used in real world applications.

Unravelling the genetic and functional diversity of dominant bacterial communities involved in manure co-composting bioremediation of complex crude oil waste sludge

The present study aimed to characterize the bacterial community and functional diversity in co-composting microcosms of crude oil waste sludge amended with different animal manures, and to evaluate the scope for biostimulation based in situ bioremediation. Gas chromatography–mass spectrometry (GC–MS) analyses revealed enhanced attenuation (>90%) of the total polyaromatic hydrocarbons (PAHs); the manure amendments significantly enhancing (up to 30%) the degradation of high molecular weight (HMW) PAHs. Microbial community analysis showed the dominance (>99% of total sequences) of sequences affiliated to phyla Proteobacteria, Firmicutes, Actinobacteria and Bacteroidetes. The core genera enriched were related to hydrocarbon metabolism (Pseudomonas, Delftia, Methylobacterium, Dietzia, Bacillus, Propionibacterium, Bradyrhizobium, Streptomyces, Achromobacter, Microbacterium and Sphingomonas). However, manure-treated samples exhibited high number and heterogeneity of unique operational taxonomic units (OTUs) with enrichment of additional hydrocarbon-degrading bacterial taxa (Proteiniphilum, unclassified Micrococcales, unclassified Lachnospiraceae, Sphingobium and Stenotrophomonas). Thirty-three culturable hydrocarbon-degrading microbes were isolated from the co-composting microcosms and mainly classified into Burkholderia, Sanguibacter, Pseudomonas, Bacillus, Rhodococcus, Lysinibacillus, Microbacterium, Brevibacterium, Geobacillus, Micrococcus, Arthrobacter, Cellulimicrobacterium, Streptomyces Dietzia,etc,. that was additionally affirmed with the presence of catechol 2,3-dioxygenase gene. Finally, enhanced in situ degradation of total (49%), LMW (>75%) and HMW PAHs (>35%) was achieved with an enriched bacterial consortium of these microbes. Overall, these findings suggests that co-composting treatment of crude oil sludge with animal manures selects for intrinsically diverse bacterial community, that could be a driving force behind accelerated bioremediation, and can be exploited for engineered remediation processes.

BIODEGRADATION POTENTIAL OF RHIZOSPHERIC MICROORGANISMS OF RHIZOPHORA RACEMOSA IN CRUDE OIL CONTAMINATED MANGROVE SWAMP IN THE NIGER DELTA

Rhizophora racemosa (red mangrove tree) belongs to the family Rhizophoraceae; it is an important constituent of the mangrove swamp in Niger Delta, an oil producing region in Nigeria. The remediation of soils containing organic pollutants is possible with the use of microbial communities when the ecology is understood for potentials maximization. This study investigated the biodegradation potential of rhizospheric microorganisms of Rhizophora racemosa in crude oil- contaminated mangrove swamp in the Niger Delta.The total microbial count was determined by the serial dilution method. The hydrocarbon-utilizing bacteria and fungi were enumerated using Mineral Salts Agar containing crude oil as the sole carbon source. The biodegradation potential of these rhizomicrobes was determined using screen test, shake flask degradation tests, Total Organic Gas (TOG) and Total Petroleum Hydrocarbon (TPH) InfraCal Analyzer (HATR-T2 and CH). The turbidity, total organic gas (TOG-N) and total petroleum hydrocarbon were measured weekly for twenty-eight days. Hydrocarbon-degrading microbes isolated from the rhizosphere were identified as Marinococcus sp., Azotobacter sp., Acinetobacter sp. Aspergillus niger, Aspergillus flavus and Candida albicans. The highest rate of TPH reduction was recorded in Acinetobacter sp. (from 150 mg/L on day 1 to ˂0.0031 mg/L on day 14). This was followed by Candida albicans (148mg/L on day 1 to 2.68mg/L on day 28) and Aspergillus flavus (150mg/L on day 1 to 4.21mg/L on day 28) In conclusion, it can be inferred that the some rhizospheric microbes of Rhizophora racemosa can efficienctly degrade hydrocarbon up to 100% rate over a period of 28 days.

Bioemulsification and Microbial Community Reconstruction in Thermally Processed Crude Oil.

Utilization of low-cost, environmental-friendly microbial enhanced oil recovery (MEOR) techniques in thermal recovery-processed oil reservoirs is potentially feasible. However, how exogenous microbes facilitate crude oil recovery in this deep biosphere, especially under mesophilic conditions, is scarcely investigated. In this study, a thermal treatment and a thermal recurrence were processed on crude oil collected from Daqing Oilfield, and then a 30-day incubation of the pretreated crude oil at 37 °C was operated with the addition of two locally isolated hydrocarbon-degrading bacteria, Amycolicicoccus subflavus DQS3-9A1T and Dietzia sp. DQ12-45-1b, respectively. The pH, surface tension, hydrocarbon profiles, culture-dependent cell densities and taxonomies, and whole and active microbial community compositions were determined. It was found that both A. subflavus DQS3-9A1T and Dietzia sp. DQ12-45-1b successfully induced culture acidification, crude oil bioemulsification, and residual oil sub-fraction alteration, no matter whether the crude oil was thermally pretreated or not. Endogenous bacteria which could proliferate on double heated crude oil were very few. Compared with A. subflavus, Dietzia sp. was substantially more effective at inducing the proliferation of varied species in one-time heated crude oil. Meanwhile, the effects of Dietzia sp. on crude oil bioemulsification and hydrocarbon profile alteration were not significantly influenced by the ploidy increasing of NaCl contents (from 5 g/L to 50 g/L), but the reconstructed bacterial communities became very simple, in which the Dietzia genus was predominant. Our study provides useful information to understand MEOR trials on thermally processed oil reservoirs, and proves that this strategy could be operated by using the locally available hydrocarbon-degrading microbes in mesophilic conditions with different salinity degrees.

Oil contamination drives the transformation of soil microbial communities: Co-occurrence pattern, metabolic enzymes and culturable hydrocarbon-degrading bacteria

The land-based oil extraction activity has led to serious pollution of the soil. While microbes may play an important role in the remediation of contaminated soils, ecological effects of oil pollution on soil microbial relationships remain poorly understood. Here, typical contaminated soils and undisturbed soils from seven oilfields of China were investigated in terms of their physicochemical characteristics, indigenous microbial assemblages, bacterial co-occurrence patterns, and metabolic enzymes. Network visualization based on k-core decomposition illustrated that oil pollution reduced correlations between co-existing bacteria. The core genera were altered to those related with oil metabolism (Pseudarthrobacter, Alcanivorax, Sphingomonas, Chromohalobacter and Nocardioides). Under oil pollution pressure, the indigenous bacteria Gammaproteobacteria was domesticated as biomarker and the enzyme expression associated with the metabolism of toxic benzene, toluene, ethylbenzene, xylene and polycyclic aromatic hydrocarbons was enhanced. Functional pathways of xenobiotics biodegradation were also stimulated under oil contamination. Finally, twelve culturable hydrocarbon-degrading microbes were isolated from these polluted soils and classified into Stenotrophomonas, Delftia, Pseudomonas and Bacillus. These results show that the soil microbial communities are transformed under oil pollution stress, and also provide useful information for future bioremediation processes.

Advances in biodegradation of petroleum hydrocarbons

Petroleum hydrocarbon pollutants are difficult to be degraded, and bioremediation has received increasing attention for remediating the hydrocarbon polluted area. This review started by introducing the interphase adaptation and transport process of hydrocarbon by microbes. Subsequently, the advances made in the identification of hydrocarbon-degrading strains and genes as well as elucidation of metabolic pathways and underpinning mechanisms in the biodegradation of typical petroleum hydrocarbon pollutants were summarized. The capability of wild-type hydrocarbon degrading bacteria can be enhanced through genetic engineering and metabolic engineering. With the rapid development of synthetic biology, the bioremediation of hydrocarbon polluted area can be further improved by engineering the metabolic pathways of hydrocarbon-degrading microbes, or through design and construction of synthetic microbial consortia.

Overview of Approaches to Improve Rhizoremediation of Petroleum Hydrocarbon-Contaminated Soils

Soil contamination with petroleum hydrocarbons (PHCs) has become a global concern and has resulted from the intensification of industrial activities. This has created a serious environmental issue; therefore, there is a need to find solutions, including application of efficient remediation technologies or improvement of current techniques. Rhizoremediation is a green technology that has received global attention as a cost-effective and possibly efficient remediation technique for PHC-polluted soil. Rhizoremediation refers to the use of plants and their associated microbiota to clean up contaminated soils, where plant roots stimulate soil microbes to mineralize organic contaminants to H2O and CO2. However, this multipartite interaction is complicated because many biotic and abiotic factors can influence microbial processes in the soil, making the efficiency of rhizoremediation unpredictable. This review reports the current knowledge of rhizoremediation approaches that can accelerate the remediation of PHC-contaminated soil. Recent approaches discussed in this review include (1) selecting plants with desired characteristics suitable for rhizoremediation; (2) exploiting and manipulating the plant microbiome by using inoculants containing plant growth-promoting rhizobacteria (PGPR) or hydrocarbon-degrading microbes, or a combination of both types of organisms; (3) enhancing the understanding of how the host–plant assembles a beneficial microbiome, and how it functions, under pollutant stress. A better understanding of plant–microbiome interactions could lead to successful use of rhizoremediation for PHC-contaminated soil in the future.

Microbial-induced biosurfactant-mediated biocatalytic approach for the bioremediation of simulated marine oil spill

Marine crude oil spill is the most alarming environmental issue and the dreadful instance of petroleum hydrocarbon pollution around the world. Successful remediation of these toxic pollutants demands for the ample production of biosurfactant and biocatalysts by the native hydrocarbon-degrading microbes. The main focus of this investigation is to determine the potential of a halo-tolerant and biosurfactant-producing hydrocarbonoclastic bacterium, Enterobacter hormaechei, for the effective bioremediation of marine oil spill. The strain had the ability to produce biosurfactant with excellent surface and emulsification activities along with biocatalysts. The activity of the extracellular enzymes such as lipase and laccase was found to be 160 U/ml and 38 U/ml, respectively, whereas the intracellular enzymes like alkane hydroxylase, alcohol dehydrogenase and esterase showed the corresponding activities of 48 U/ml, 86 U/ml and 102 U/ml. Overall, E. hormaechei could be able to degrade nearly 85% of petroleum hydrocarbons present in crude oil within 10 days of incubation. The biosurfactant was characterized to be an anionic, high molecular weight (48 kDa) lipoprotein-type biosurfactant. The biosurfactant was further characterized by Fourier transform infrared spectroscopy. The E. hormaechei was employed for the treatment of simulated marine oil spill and the degradation followed pseudo-second-order kinetics with rate constant k2 0.2775 and R2 0.9923. The crude oil degradation was confirmed by gas chromatography–mass spectrometry. The study suggested that the E. hormaechei is a potential biosurfactant and biocatalysts producer with the effective management of accidental marine oil spills.

Molecular analyses of the gill symbiosis of the bathymodiolin mussel Gigantidas platifrons.

SummaryAlthough the deep-sea bathymodiolin mussels have been intensively studied as a model of animal-bacteria symbiosis, it remains challenging to assess the host-symbiont interactions due to the complexity of the symbiotic tissue—the gill. Using cold-seep mussel Gigantidas platifrons as a model, we isolated the symbiont harboring bacteriocytes and profiled the transcriptomes of the three major parts of the symbiosis—the gill, the bacteriocyte, and the symbiont. This breakdown of the complex symbiotic tissue allowed us to characterize the host-symbiont interactions further. Our data showed that the gill's non-symbiotic parts play crucial roles in maintaining and protecting the symbiosis; the bacteriocytes supply the symbiont with metabolites, control symbiont population, and shelter the symbiont from phage infection; the symbiont dedicates to the methane oxidation and energy production. This study demonstrates that the bathymodiolin symbiosis interacts at the tissue, cellular, and molecular level, maintaining high efficiency and harmonic chemosynthetic micro niche.

Biosurfactants as demulsification enhancers in bio-electrokinetic remediation of petroleum contaminated soil

To remediate petroleum-contaminated soil, a DC powered electrokinetic reactor was used with amended biosurfactant concentrations of 28 g/L, 56 g/L, and 84 g/L to enhance the extraction of oil from the soil and aid in the biodegradation of the remaining oil by hydrocarbon-degrading microbes. The highest oil extraction of 83.15 ± 1.97 % was obtained with the biosurfactant concentration of 56 g/L while the highest degradation was observed when 84 g/L of biosurfactants were used. The bacteria survived the electro-halo-thermal environment and degraded the remaining hydrocarbons to as low as 0.0405 ± 0.057 mg of carbon/mg of soil when 84 g/L of biosurfactants were used. Microbial growth was however affected by the relentlessly changing pH in the reactor. The presence of biosurfactants significantly aided in oil recovery and biodegradation in the first 96 h of the experiments.

Proliferation of hydrocarbon-degrading microbes at the bottom of the Mariana Trench

BackgroundThe Mariana Trench is the deepest known site in the Earth’s oceans, reaching a depth of ~ 11,000 m at the Challenger Deep. Recent studies reveal that hadal waters harbor distinctive microbial planktonic communities. However, the genetic potential of microbial communities within the hadal zone is poorly understood.ResultsHere, implementing both culture-dependent and culture-independent methods, we perform extensive analysis of microbial populations and their genetic potential at different depths in the Mariana Trench. Unexpectedly, we observed an abrupt increase in the abundance of hydrocarbon-degrading bacteria at depths > 10,400 m in the Challenger Deep. Indeed, the proportion of hydrocarbon-degrading bacteria at > 10,400 m is the highest observed in any natural environment on Earth. These bacteria were mainly Oleibacter, Thalassolituus, and Alcanivorax genera, all of which include species known to consume aliphatic hydrocarbons. This community shift towards hydrocarbon degraders was accompanied by increased abundance and transcription of genes involved in alkane degradation. Correspondingly, three Alcanivorax species that were isolated from 10,400 m water supplemented with hexadecane were able to efficiently degrade n-alkanes under conditions simulating the deep sea, as did a reference Oleibacter strain cultured at atmospheric pressure. Abundant n-alkanes were observed in sinking particles at 2000, 4000, and 6000 m (averaged 23.5 μg/gdw) and hadal surface sediments at depths of 10,908, 10,909, and 10,911 m (averaged 2.3 μg/gdw). The δ2H values of n-C16/18 alkanes that dominated surface sediments at near 11,000-m depths ranged from − 79 to − 93‰, suggesting that these sedimentary alkanes may have been derived from an unknown heterotrophic source.ConclusionsThese results reveal that hydrocarbon-degrading microorganisms are present in great abundance in the deepest seawater on Earth and shed a new light on potential biological processes in this extreme environment.

Transcriptome-Stable Isotope Probing Provides Targeted Functional and Taxonomic Insights Into Microaerobic Pollutant-Degrading Aquifer Microbiota.

While most studies using RNA-stable isotope probing (SIP) to date have focused on ribosomal RNA, the detection of 13C-labeled mRNA has rarely been demonstrated. This approach could alleviate some of the major caveats of current non-target environmental “omics.” Here, we demonstrate the feasibility of total RNA-SIP in an experiment where hydrocarbon-degrading microbes from a BTEX-contaminated aquifer were studied in microcosms with 13C-labeled toluene under microoxic conditions. From the total sequencing reads (∼30 mio. reads per density-resolved RNA fraction), an average of 1.2% of reads per sample were identified as non-rRNA, including mRNA. Members of the Rhodocyclaceae (including those related to Quatrionicoccus spp.) were most abundant and enriched in 13C-rRNA, while well-known aerobic degraders such as Pseudomonas spp. remained unlabeled. Transcripts related to cell motility, secondary metabolite formation and xenobiotics degradation were highly labeled with 13C. mRNA of phenol hydroxylase genes were highly labeled and abundant, while other transcripts of toluene-activation were not detected. Clear labeling of catechol 2,3-dioxygenase transcripts supported previous findings that some of these extradiol dioxygenases were adapted to low oxygen concentrations. We introduce a novel combination of total RNA-SIP with calculation of transcript-specific enrichment factors (EFs) in 13C-RNA, enabling a targeted approach to process-relevant gene expression in complex microbiomes.

Microbial community response and migration of petroleum compounds during a sea-ice oil spill experiment in Svalbard

This paper concerns the migration of oil through sea-ice and the biodegradation of different hydrocarbons in sea-ice and seawater following in situ oil spills in megacosms exposed to winter and spring conditions in Svalbard (80°N). Hydrocarbon-degrading microbes were detected in ice cores and the analysis of metabolically active bacterial populations in the different layers of sea-ice indicate significant population shifts following oil exposure, whether dispersant addition or oil burning was carried out or not. The presence of dispersant in the system was associated with the most pronounced and fastest population shifts out of all exposures, as well as lower bacterial diversity as measured by the Shannon index. Microorganisms were metabolically most active in the bottom layer of the sea ice and our data confirmed the predominance of Oleispira and Colwellia aestuarii in sea-ice. Migration of polycyclic aromatics through the sea-ice layer was observed when dispersant was added to the oil, and the presence of oil degrading organisms below the ice-layer was consistent with biodegradation taking place. Given the thickness and concentration of the oil-layer frozen into the ice, the bioavailability of the hydrocarbons was nevertheless limited. Consequently, much of the bulk of the oil remained intact.
