Deregulation of Alternative Splicing of Fibronectin Pre-mRNA in Malignant Human Liver Tumors

Alternative splicing of fibronectin pre-mRNA at the ED-A region has been shown to be regulated in a tissue- and developmental stage-specific manner. We investigated the splicing pattern at this region in malignant and nonmalignant human liver tissues and found that the relative population of the fibronectin mRNA containing the ED-A sequence is markedly increased in malignant liver tumors. Nontumorous liver tissues including those with chronic hepatitis and cirrhosis did not show any significant change in the alternative splicing at the ED-A region. It was also found that the increased expression of the ED-A-containing fibronectin mRNA closely correlates with the occurrence of portal vein tumor thrombus and intrahepatic metastasis, which are two characteristic features of invasive liver tumors. These results indicate that tissue-specific alternative splicing of fibronectin mRNA is modified in human liver cancer and raise a possibility that the putative molecular machinery governing alternative RNA splicing of not only fibronectin but also other cellular proteins is deregulated in malignant human tumors.

Regulation of Expression of the Alternative mRNAs of the Rat α-Thyroid Hormone Receptor Gene

The rat alpha-thyroid hormone receptor gene encodes through alternative splicing at least three protein isoforms with different functions, and three mRNA species (2.6, 5.4, 6.8 kilobase (kb) in size) are detected using alpha gene-specific probes (Mitsuhashi, T., Tennyson, G. E., Nikodem, V. M. (1988) Proc. Natl. Acad. Sci. U. S. A. 85, 5804-5808). In the present study, the identities of these mRNAs were analyzed by Northern analysis, and it was demonstrated that in rat brain the receptor protein is encoded by the minor 5.4- and 6.8-kb mRNAs and the variant proteins are encoded by the major 2.6-kb mRNA. Relative quantities of these mRNAs were determined by RNase protection assay, and the ratio of the receptor mRNAs to the variant mRNAs was estimated to be 1:6 in adult brain. The ratio between the mRNAs was regulated in both a tissue-specific and developmental stage-specific manner. The receptor mRNA levels were also regulated by the thyroid state of the animal showing an increased level in hypothyroid rat liver while those in brain were not affected. Analysis of the alpha-thyroid hormone receptor gene suggested that the choice between two poly-adenylation sites and subsequent RNA processing appear to generate the 3' heterogeneity of these alternative mRNAs.

Myogenic regulation of dystrophin gene expression.

Muscle-specific transcriptional regulation of DMD gene expression has been inferred from both the histopathology of the disease and, more recently, from the use of cDNA sequences to detect DMD gene transcripts by Northern blot, RNase protection, in situ hybridization, and polymerase chain reaction (PCR) analyses. Several muscle-specific genes have been shown to be transcriptionally activated early in myogenesis and a number of cis-acting promoter elements required for muscle-specific transcriptional induction have been described. In this report we review our recent progress on studies of the mechanisms underlying myogenic regulation of dystrophin gene expression. Indirect immunofluorescence has been used to demonstrate that dystrophin is present at the muscle cell surface very early in the myogenic program. The cloning and sequencing of the dystrophin gene promoter reveals the presence of pre-defined muscle-specific cis-acting promoter elements. Functional assays provide evidence that these upstream sequences are capable of regulating DMD gene expression in a cell-and developmental stage-specific manner.

ID sequence-binding protein factors during development of mice

The ID repetitive sequence has been reported to be transcribed as small RNA in both a brain-specific and a developmental stage-specific manner. Several brain-specific proteins required for transcription, along with RNA polymerase III, may be involved in controlling the gene activity throughout development. We analyzed extracts from the brains and livers of mice in an electrophoretic mobility shift assay. Of ID sequence-binding proteins, we detected a protein factor(s) that interacts specifically with the region between two promoter sequences for RNA polymerase III. This protein factor seems to be relevant to postnatal accumulation of the small RNA transcripts of ID sequences, since its time course of expression is consistent with that of the synthesis of the small RNA during development. A penta-nucleotide direct repeat (GCAAG) and its inverted complement (CTTGC) are both present in that region and may be involved in the binding site for the protein factor. The biological significance of the binding site and interacting protein factor(s) is discussed.

Stage- and tissue-specific expression of the neu oncogene in rat development.

The neu oncogene (also referred to as c-erbB-2 and HER2) encodes a 185-kDa transmembrane glycoprotein with tyrosine kinase activity termed p185. The p185 glycoprotein is structurally related to the epidermal growth factor receptor. It is thought that p185 is the receptor for an as yet unidentified growth factor. In the present study, RNA blot analyses and immunohistochemical studies were performed on rat tissues obtained from a variety of prenatal and postnatal stages to examine the expression of the neu oncogene and its product, p185, during normal development. Expression of the neu gene was detected in mid-gestation embryos in a variety of tissues including nervous system, connective tissue, and secretory epithelium, but not in lymphoid tissue. In adult animals, secretory epithelial tissues and basal cells of the skin expressed neu. These studies demonstrate that the neu gene is expressed in a tissue- and developmental stage-specific manner. We suggest that the p185 molecule plays an important role in the growth and development of a variety of tissues, and, in particular, in epithelial tissue.

CNS and hypoderm regulatory elements of the Drosophila melanogaster dopa decarboxylase gene.

Expression of the dopa decarboxylase gene (Ddc) is regulated in a tissue- and developmental stage-specific manner throughout the life cycle of the fruit fly, Drosophila melanogaster. Essential Ddc regulatory elements lie within 208 base pairs upstream from the RNA start point. Functional elements within this 5' flanking region were mapped by deletion analysis, which assayed expression in vivo after germline integration via P element vectors. One of the elements is essential for expression in both the larval and adult central nervous system, and at least two other elements are necessary for quantitatively normal expression in the hypoderm. Within each of the intervals that have regulatory effects are found sequence elements conserved between the Ddc genes of two distantly related species of flies. On the basis of this correlation, regulatory functions for these sequence elements can be postulated.

The chicken myosin heavy chain family.

We have used a myosin heavy chain gene fragment to probe two chicken genomic libraries. The fragment, derived from a gene expressed in the fast-white fibers of adult chickens, contains 1400 bases upstream from the translational start site and 1600 bases downstream from the initiation codon. Thirty-one unique nonoverlapping clones were isolated. All of the genes showed homologies in the nucleotide sequences which code for the globular head portion of the myosin protein while no extensive homologies were detected in the 5'-flanking sequences. The relationships between the genes were studied using oligomeric sequences as probes. The hybridization patterns showed that seven of the genes fall within a well defined subgroup. The exon containing a domain of the nucleotide (ATP) binding site was sequenced for all seven of these genes and shown to be, except for 2 nucleotides in one of the genes, completely conserved. The lack of sequence conservation in the 5'-nontranslated portions of the genes was exploited in the preparation of transcript-specific probes. We have used these probes to show that two of the isoforms are expressed in a tissue-specific and developmental stage-specific manner in the chicken.

All members of the MHC multigene family respond to thyroid hormone in a highly tissue-specific manner.

In mammals different isoforms of myosin heavy chain are encoded by the members of a multigene family. The expression of each gene of this family is regulated in a tissue- and developmental stage-specific manner as well as by hormonal and various pathological stimuli. In this study the molecular basis of isoform switches induced in myosin heavy chain by thyroid hormone was investigated. The expression of the myosin heavy chain gene family was analyzed in seven different muscles of adult rats subjected to hypo- or hyperthyroidism with complementary DNA probes specific for six different myosin heavy chain genes. The results demonstrate that all six genes are responsive to thyroid hormone. More interestingly, the same myosin heavy chain gene can be regulated by thyroid hormone in highly different modes, even in opposite directions, depending on the tissue in which it is expressed. Furthermore, the skeletal embryonic and neonatal myosin heavy chain genes, so far considered specific to these two developmental stages, can be reinduced by hypothyroidism in specific adult muscles.

Isolation of multiple genomic sequences coding for chicken myosin heavy chain protein.

A genomic bank has been constructed using DNA isolated from a dystrophic strain of chickens. The library was screened for myosin heavy chain (MHC) sequences using a cDNA probe and 11 positive recombinants isolated. Identity of the clones was confirmed by positive RNA selection via hybridization of the clones with muscle RNA and subsequent translation of the hybridizable RNA in vitro. Restriction maps indicate that the clones can be divided into 7 distinct groups; some of these groups do, however, share similar or homologous sequences. Hydridization of the clones to RNA derived from leg, breast, heart, and brain reveals that all of the clones code for the muscle-specific MHC isoforms. These experiments also show that there are at least 3 size classes of MHC mRNA sequences, whose relative amounts appear to be modulated in a tissue- and developmental stage-specific manner.

Molecular cloning of developmentally regulated, low-abundance mRNA sequences from embryonic muscle.

To study the role of low-abundance, embryonic muscle-specific gene transcripts, we have developed a method to screen cDNA clones from embryonic muscle for such sequences. The protocol involves two stages: first, partial enrichment for cDNA clones carrying possible embryo-specific sequences by selecting clones of low-abundance sequences; and second, determination, by hybridization to RNA attached to diazobenzyloxymethyl-paper, which sequences from this category are regulated in an embryonic muscle-specific manner during development. At least three different clones were obtained which hybridized to sequences present in early muscle development but absent, or present at relatively low levels, at late embryonic and adult muscle stages. Two of these clones were not muscle-specific because they hybridized to poly(A)+RNA from liver or brain or both. The third clone, 106A4, did not detectably hybridize to total poly(A)+RNA at any stage of brain or liver development tested. This sequence also was not detectable in poly(A)+RNA from embryonic muscle progenitor cells. Thus, the 106A4 sequence is a likely candidate for an embryonic muscle-specific sequence. We have demonstrated that the 106A4 sequence is a mRNA, although the specific identity and function of the translated product is unknown. The method used to identify embryonic muscle-specific cDNA clones should be generally applicable for obtaining clones for low abundance transcripts regulated in a tissue-specific or developmental stage-specific manner.
