Viral diagnosis in cultivars of Ipomoea batatas (L.) Lam.

Ipomoea batatas (L.) Lam. commonly known as sweet potato, is an important staple food worldwide, mainly due to its high nutritional value and yield. However, vegetative reproduction of sweet potato makes it more susceptible to viral infections, which threatens its productivity, quality, and difficult long-term preservation in germplasm banks. Also, it can act as a virus reservoir infecting the rest of the plant accessions in the bank collections. Hence, this work aimed to screen Begomovirus, Potyvirus, and Carlavirus infections in 16 traditional sweet potato cultivars from the germplasm collection of the ISOPlexis Germplasm Bank, Madeira, Portugal. The infection prevalence by these viruses among cultivars was 81.25%, 25.00%, and 6.25%, respectively; being ISOP1011 the only accession coinfected by Potyvirus and Carlavirus. The accessions ISOP1006, ISOP1010, and ISOP1047 were also coinfected by Begomovirus and Potyvirus, highlighting their vulnerability to viral infections. The ISOP1005 and ISOP1027 accessions were the only ones not infected by any of these viruses. The analysis of the partial sequence obtained from the Carlavirus detected in the accession ISOP1011, revealed the existence of an ORF that encodes for 93 amino acids of the catalytic domain of an RNA-directed RNA polymerase related to the Tymovirus protein family, as could be confirmed by comparison with proteins stored in UniProtKB. Multiple sequence alignment with these proteins showed that Motifs A and B of the catalytic domain were conserved. The search for sequence similarity with sequences deposited in GenBank reported a high sequence identity with Sweet potato yellow mottle virus (SPYMV) and Sweet potato chlorotic fleck virus (SPCFV). However, the 9-11% discrepancy in nucleotide sequence identity and a phylogenetic analysis carried out using the maximum probability method suggests the virus isolated from ISOP1011 is a new divergent strain of the SPCFV species.

Prevalence of sweetpotato viruses in Acholi sub-region, northern Uganda

The purpose of the study was to identify different viruses infecting sweetpotato and the level of co-infection and spatial distribution of the viruses within the Acholi sub-region of northern Uganda. Multiplex PCR was used to screen and determine level of co-infection in 380 sweetpotato plants. The PCR scores were computed to give overall frequency of occurrence of different viruses. The spatial distribution of viruses was represented on an ArcGIS map. Of all screened samples, 24% (92/380) were infected with at least one virus. Sweetpotato feathery mottle virus (65/92), sweetpotato chlorotic fleck virus (17/92) and sweetpotato mild mottle virus (8/92) were the most frequent viruses detected. Of sampled fields, 74% (28/38) had at least one virus-infected sweetpotato plant. The four viruses detected are the major viruses causing significant yield losses in major sweetpotato growing regions of Uganda and East Africa. The findings of limited distribution and low prevalence of the viruses in the region indicate it causes less burden to sweetpotato production in the sub-region compared with other parts of Uganda.

Complete Genome Sequence Analysis of Two Divergent Groups of Sweet potato chlorotic fleck virus Isolates Collected from Korea.

The Sweet potato chlorotic fleck virus (SPCFV), of the genus Carlavirus (family Betaflexiviridae), was first detected as one of several viruses infecting sweet potatoes (Ipomea batatas L.) in Korea. Out of 154 sweet potato samples collected in 2012 that were showing virus-like symptoms, 47 (31%) were infected with SPCFV, along with other viruses. The complete genome sequences of four SPCFV isolates were determined and analyzed using previously reported genome sequences. The complete genomes were found to contain 9,104-9,108 nucleotides, excluding the poly-A tail, containing six putative open reading frames (ORFs). Further, the SPCFV Korean isolates were divided into two groups (Group I and Group II) by phylogenetic analysis based on the complete nucleotide sequences; Group I and Group II had low nucleotide sequence identities of about 73%. For the first time, we determined the complete genome sequence for the Group II SPCFV isolates. The amino acid sequence identity in coat proteins (CP) between the two groups was over 90%, whereas the amino acid sequence identity in other proteins was less than 80%. In addition, SPCFV Korean isolates had a low amino acid sequence identity (61% CPs and 47% in the nucleotide- binding protein [NaBp] region) to that of Melon yellowing-associated virus (MYaV), a typical Carlavirus.

Phylogenomic relationship and evolutionary insights of sweet potato viruses from the western highlands of Kenya.

Sweet potato is a major food security crop within sub-Saharan Africa where 90% of Africa production occurs. One of the major limitations of sweet potato production are viral infections. In this study, we used a combination of whole genome sequences from a field isolate obtained from Kenya and those available in GenBank. Sequences of four sweet potato viruses: Sweet potato feathery mottle virus (SPFMV), Sweet potato virus C (SPVC), Sweet potato chlorotic stunt virus (SPCSV), Sweet potato chlorotic fleck virus (SPCFV) were obtained from the Kenyan sample. SPFMV sequences both from this study and from GenBank were found to be recombinant. Recombination breakpoints were found within the Nla-Pro, coat protein and P1 genes. The SPCSV, SPVC, and SPCFV viruses from this study were non-recombinant. Bayesian phylogenomic relationships across whole genome trees showed variation in the number of well-supported clades; within SPCSV (RNA1 and RNA2) and SPFMV two well-supported clades (I and II) were resolved. The SPCFV tree resolved three well-supported clades (I–III) while four well-supported clades were resolved in SPVC (I–IV). Similar clades were resolved within the coalescent species trees. However, there were disagreements between the clades resolved in the gene trees compared to those from the whole genome tree and coalescent species trees. However the coat protein gene tree of SPCSV and SPCFV resolved similar clades to the genome and coalescent species tree while this was not the case in SPFMV and SPVC. In addition, we report variation in selective pressure within sites of individual genes across all four viruses; overall all viruses were under purifying selection. We report the first complete genomes of SPFMV, SPVC, SPCFV, and a partial SPCSV from Kenya as a mixed infection in one sample. Our findings provide a snap shot on the evolutionary relationship of sweet potato viruses (SPFMV, SPVC, SPCFV, and SPCSV) from Kenya as well as assessing whether selection pressure has an effect on their evolution.

Mixed Infections of Four Viruses, the Incidence and Phylogenetic Relationships of Sweet Potato Chlorotic Fleck Virus (Betaflexiviridae) Isolates in Wild Species and Sweetpotatoes in Uganda and Evidence of Distinct Isolates in East Africa.

Viruses infecting wild flora may have a significant negative impact on nearby crops, and vice-versa. Only limited information is available on wild species able to host economically important viruses that infect sweetpotatoes (Ipomoea batatas). In this study, Sweet potato chlorotic fleck virus (SPCFV; Carlavirus, Betaflexiviridae) and Sweet potato chlorotic stunt virus (SPCSV; Crinivirus, Closteroviridae) were surveyed in wild plants of family Convolvulaceae (genera Astripomoea, Ipomoea, Hewittia and Lepistemon) in Uganda. Plants belonging to 26 wild species, including annuals, biannuals and perennials from four agro-ecological zones, were observed for virus-like symptoms in 2004 and 2007 and sampled for virus testing. SPCFV was detected in 84 (2.9%) of 2864 plants tested from 17 species. SPCSV was detected in 66 (5.4%) of the 1224 plants from 12 species sampled in 2007. Some SPCSV-infected plants were also infected with Sweet potato feathery mottle virus (SPFMV; Potyvirus, Potyviridae; 1.3%), Sweet potato mild mottle virus (SPMMV; Ipomovirus, Potyviridae; 0.5%) or both (0.4%), but none of these three viruses were detected in SPCFV-infected plants. Co-infection of SPFMV with SPMMV was detected in 1.2% of plants sampled. Virus-like symptoms were observed in 367 wild plants (12.8%), of which 42 plants (11.4%) were negative for the viruses tested. Almost all (92.4%) the 419 sweetpotato plants sampled from fields close to the tested wild plants displayed virus-like symptoms, and 87.1% were infected with one or more of the four viruses. Phylogenetic and evolutionary analyses of the 3′-proximal genomic region of SPCFV, including the silencing suppressor (NaBP)- and coat protein (CP)-coding regions implicated strong purifying selection on the CP and NaBP, and that the SPCFV strains from East Africa are distinguishable from those from other continents. However, the strains from wild species and sweetpotato were indistinguishable, suggesting reciprocal movement of SPCFV between wild and cultivated Convolvulaceae plants in the field.

Incidence of sweet potato viruses in the coastal Savannah agro-ecological zone of Ghana

An experiment was conducted under field conditions to assess the incidence of viral diseases in 20 accessions of sweet potato [Ipomoea batatas (L.) Lam.]. Using symptomatology, biological indexing, nitrocellulose membrane ELISA (NCM-ELISA) and PCR, the accessions were assessed for disease incidence and symptom severity. Symptom expression varied among the accessions with severity index ranging from 2.24 in UK/BNARI at eight weeks after planting (wap) to 3.63 in US029 at 12 wap. Mean disease incidence varied significantly among the accessions, ranging from 43.2% to 96.3%. Using NCM-ELISA, 85% of the sweet potato plants tested positive to Sweet potato feathery mottle virus (SPFMV), Sweet potato mild speckling virus (SPMSV, 55%), Sweet potato collusive virus (SPCV, 45%), Sweet potato chlorotic fleck virus (SPCFV, 30%), Sweet potato virus G (SPVG, 20%), Sweet potato mild mottle virus (SPMMV, 5%), Sweet potato chlorotic stunt virus (SPCSV %?) and Cucumber mosaic virus (CMV %?). PCR detected Sweet potato leaf curl virus (SPLCV) in accessions UK/BNARI and CRI054. Biological indexing resulted in characteristic symptoms, commonly vein-clearing with eventual death of plants grafted with scions mix-infected with SPCSV and SPFMV. This work provides the first detailed report on sweet potato virus diseases in Ghana correlating symptoms, grafting, serology as well as PCR. It emphasizes the importance of selecting resistant cultivars as planting materials and the enforcement of quarantine measures to minimise the introduction of viruses into Ghana and their subsequent spread.

The current incidence of viral disease in korean sweet potatoes and development of multiplex rt-PCR assays for simultaneous detection of eight sweet potato viruses.

Sweet potato is grown extensively from tropical to temperate regions and is an important food crop worldwide. In this study, we established detection methods for 17 major sweet potato viruses using single and multiplex RT-PCR assays. To investigate the current incidence of viral diseases, we collected 154 samples of various sweet potato cultivars showing virus-like symptoms from 40 fields in 10 Korean regions, and analyzed them by RT-PCR using specific primers for each of the 17 viruses. Of the 17 possible viruses, we detected eight in our samples. Sweet potato feathery mottle virus (SPFMV) and sweet potato virus C (SPVC) were most commonly detected, infecting approximately 87% and 85% of samples, respectively. Furthermore, Sweet potato symptomless virus 1 (SPSMV-1), Sweet potato virus G (SPVG), Sweet potato leaf curl virus (SPLCV), Sweet potato virus 2 ( SPV2), Sweet potato chlorotic fleck virus (SPCFV), and Sweet potato latent virus (SPLV) were detected in 67%, 58%, 47%, 41%, 31%, and 20% of samples, respectively. This study presents the first documented occurrence of four viruses (SPVC, SPV2, SPCFV, and SPSMV-1) in Korea. Based on the results of our survey, we developed multiplex RT-PCR assays for simple and simultaneous detection of the eight sweet potato viruses we recorded.

A critical domain of Sweet potato chlorotic fleck virus nucleotide-binding protein (NaBp) for RNA silencing suppression, nuclear localization and viral pathogenesis.

RNA silencing is an important mechanism of antiviral defence in plants. To counteract this resistance mechanism, many viruses have evolved RNA silencing suppressors. In this study, we analysed five proteins encoded by Sweet potato chlorotic fleck virus (SPCFV) for their abilities to suppress RNA silencing using a green fluorescent protein (GFP)-based transient expression assay in Nicotiana benthamiana line 16c plants. Our results showed that a putative nucleotide-binding protein (NaBp), but not other proteins encoded by the virus, could efficiently suppress local and systemic RNA silencing induced by either sense or double-stranded RNA (dsRNA) molecules. Deletion mutation analysis of NaBp demonstrated that the basic motif (an arginine-rich region) was critical for its RNA silencing suppression activity. Using confocal laser scanning microscopy imaging of transfected protoplasts expressing NaBp fused to GFP, we showed that NaBp accumulated predominantly in the nucleus. Mutational analysis of NaBp demonstrated that the basic motif represented part of the nuclear localization signal. In addition, we demonstrated that the basic motif in NaBp was a pathogenicity determinant in the Potato virus X (PVX) heterogeneous system. Overall, our results demonstrate that the basic motif of SPCFV NaBp plays a critical role in RNA silencing suppression, nuclear localization and viral pathogenesis.

A more sensitive and rapid multiplex RT-PCR assay combining with magnetic nanobeads for simultaneous detection of viruses in sweet potato

An improved multiplex RT-PCR assay combined with magnetic nanobeads (MNB-RT-PCR) was developed for simultaneous detection of four sweet potato viruses, Sweet potato virus G (SPVG), Sweet potato feathery mottle virus (SPFMV), Sweet potato virus C (SPVC) and Sweet potato chlorotic fleck virus (SPCFV). Four primer pairs specific for each virus were designed and the corresponding PCR products were 169, 357, 516 and 900 bp in length for SPVG, SPFMV, SPVC and SPCFV, respectively. The specificity of the method was tested using different combinations of virus templates, and the identities of the amplification products were confirmed by sequencing. The limits of detection for all four viruses by single and multiplex MNB-RT-PCR assays were comparable. The assay was further evaluated using laboratory and field samples compared with a conventional CTAB-RT-PCR assay, and the comparative results showed that the MNB-RT-PCR assay was more rapid and sensitive. These results suggest that the multiplex MNB-RT-PCR assay is an effective and preferable method for virus detection in sweet potato.

First Report of Sweet potato chlorotic fleck virus Infecting Sweet Potato in Sichuan Province, China.

Sweet potato chlorotic fleck virus (SPCFV) is one of several viruses naturally infecting sweet potato (Ipomoea batatas L.), and it has recently been classified as a new member of the genus Carlavirus (family Flexiviridae) (1). However, SPCFV is distantly related to typical carlaviruses, as most of its putative gene products share amino acid sequence identities of <40% with those of typical carlaviruses (1). China is the largest sweet potato producing country in the world. So far, SPCFV has been reported in eastern China, such as Jiangsu, Anhui, Henan (3), and Guangdong (2) provinces, but no reports exist in western China. Sichuan Province, located in southwestern China, is the largest sweet potato producing area in the country. There are big differences between the environment and climate conditions between Sichuan and eastern China. During 2012, a survey was constructed to determine the genetic diversity and distribution of sweet potato viruses in Sichuan. Forty-seven sweet potato samples exhibiting virus-like symptoms were collected from four different geographic areas of the province. Western blotting using the antisera obtained from the International Potato Center showed that two samples were positive for SPCFV, whereas with reverse transcription (RT)-PCR, only one isolate of SPCFV was obtained from a sample exhibiting symptoms of chlorosis, leaf distortion, and vein clearing. Serological detection indicated that the plant was co-infected with SPCFV, Sweet potato feathery mottle virus (SPFMV), and Sweet potato virus G (SPVG). Total RNA was extracted from symptomatic leaves using Trizol reagent (Invitrogen) according to the manufacturer's protocol, and RT-PCR was performed by using primer pairs SPCFV-CP F (5'-ATGGCGGCGAAGGAGGCTGATA-3') and SPCFV-CP R (5'-TCACTTGCACTTCCCATTAC-3') corresponding to the entire coat protein (CP) gene of SPCFV. Expected DNA fragments of 900 bp were obtained from the symptomatic plant but not from control plants. The obtained fragments were purified and cloned into the PMD19-T vector (TaKaRa). Recombinant plasmids were then transformed into competent cells of Escherichia coli strain DH5α. Nucleotide BLAST analysis revealed that the 900-bp fragment (GenBank Accession No. KC414676) shared 87 to 91% nucleotide identities with other SPCFV isolates available in the GenBank database. To our knowledge, this is the first report of the co-infection between SPCFV and other sweet potato viruses including SPFMV and SPVG in China, and this is the first molecular report of SPCFV in Sichuan, western China. It shows that SPCFV is spreading to a new ecological area of China, and the spread of the virus may affect sweet potato crop yields in western China. Some measures must be carried out quickly to control the virus.

Identification and distribution of viruses infecting sweet potato (Ipomoea batatas L.) in KwaZulu-Natal province, South Africa

A survey to determine occurrence and distribution of viruses infecting sweet potato (Ipomoea batatas (L.) Lam.) was conducted in major sweet potato growing areas in KwaZulu-Natal (KZN), South Africa. Eighty-four symptomatic vine samples were collected and graft-inoculated onto universal indicator plants, Ipomoea setosa Ker. Gawl. and Ipomoea nil (L.) Roth. Six weeks post-inoculation, typical sweet potato virus-like symptoms of chlorotic flecking, leaf deformation, stunting, chlorotic mosaic, and distinct interveinal chlorotic patterns were observed on indicator plants. Under a transmission electron microscope, negatively stained preparations of crude leaf sap and ultra-thin sections from symptomatic grafted I. setosa plants revealed the presence of elongated flexuous particles and pinwheel-type inclusion bodies that are characteristic to the cytopathology of potyviruses. A majority of leaf samples (52%) from graft-inoculated indicator plants tested positive for virus and showed occurrence of Sweet potato feathery mottle virus (SPFMV), Sweet potato mild mottle virus (SPMMV), Sweet potato chlorotic stunt virus (SPCSV), Sweet potato chlorotic fleck virus (SPCFV), Sweet potato virus G (SPVG), Sweet potato mild speckling virus (SPMSV) and Sweet potato caulimo-like virus (SPCaLV) using nitrocellulose membrane enzymelinked immunosorbent assays. The most frequently detected viruses were SPFMV (39%), SPVG (30%), followed by SPCSV (13%) and SPMMV (12%). SPCaLV and SPCFV at 10% and SPMSV at 7% were found exclusively in samples collected from one area. Reverse-transcription polymerase chain reaction of total plant RNA isolations confirmed the presence of SPFMV, SPVG, SPCSV and SPMMV as the most prevalent viruses infecting sweet potato in KZN.

Meristem culture of selected sweet potato (Ipomoea batatas L. Lam.) cultivars to produce virus-free planting material

SummarySweet potato (Ipomoea batatas L. Lam.) is a staple root crop, consumed as a carbohydrate-rich food source in many tropical countries. The production and productivity of sweet potato is limited by several factors, mainly virus infections. This study was conducted to produce virus-free sweet potato planting material using meristem culture. Meristems without leaf primordia were excised from four virus-positive field-grown local sweet potato cultivars ‘Bellela’, ‘Temesgen’, ‘LO-323’, and ‘Zapallo’. Meristems were cultured in Murashige and Skoog (MS) medium supplemented with different combinations and concentrations of 6-benzylaminopurine (BAP), α-naphthaleneacetic acid (NAA), and gibberellic acid (GA3) for shoot initiation. ‘Bellela’ and ‘Temesgen’ exhibited 100% shoot initiation on 5 mg l–1 BAP, 0.01 mg l–1 NAA, and 1 mg l–1 GA3, although the shoots were bushy. ‘LO-323’ showed 90% shoot initiation with the best shoot quality on 2 mg l–1 BAP, 0.01 mg l–1 NAA, and 1 mg l–1 GA3. Shoot tips and nodes from in vitro-grown plantlets were cultured on BAP (0, 0.5, 1.0, or 2.0 mg l–1) or on BAP (0, 0.5, 1.0, or 2.0 mg l–1) + kinetin (Kin; 0, 0.1, 0.5 or 1.0 mg l–1) for multiple shoot formation. The best shoot proliferation was obtained on MS + 0.5 mg l–1 BAP + 0.5 mg l–1 Kin. In vitro-grown shoots were cultured on MS medium containing 0.0, 0.01, 0.1, 0.5, or 1.0 mgl–1 indole-3-butyric acid (IBA). The best root formation was obtained on IBA-free medium. The plantlets thus produced were tested for the presence of ten sweet potato viruses [Sweet potato chlorotic stunt virus (SPCSV), Sweet potato feathery mottle virus (SPFMV), Sweet potato mild mottle virus (SPMMV), Sweet potato chlorotic fleck virus (SPCFV), Sweet potato caulimo-like virus (SPCaLV), Sweet potato mild speckling virus (SPMSV), C-6 (a flexuous rod virus), Sweet potato latent virus (SwPLV), Sweet potato virus G (SPVG), and Cucumber mosaic virus (CMV)] using nitrocellulose membrane enzyme-linked immunosorbent assay (NCM-ELISA). Ninety-nine percent of plantlets were free from all viruses.

Diagnostics of viruses infecting local farmer preferred sweetpotato cultivars in Kenya

Sweetpotato is an important starchy tuberous root crop grown in many tropical and subtropical regions of the world, with about 75% of African sweetpotato production occurring in East Africa. Its production is however, constrained by viral diseases particularly sweet potato feathery mottle virus (SPFMV), sweet potato chlorotic stunt virus (SPCSV), sweet potato mild mottle virus (SPMMV), sweet potato chlorotic fleck virus (SPCFV), and sweet potato caulimo-like virus (SPCaLV), prevalent in Kenya. This work involved the designing of primers and their validation by screening of various sweetpotato materials from various sources including field and tissue culture material. The sensitivity of the diagnostic technique was evaluated and compared with the ELISA-based techniques. It was apparent that the tool was more sensitive in diagnosing the sweetpotato viruses than the available ELISA-based tool. This tool is recommended for the virus indexing for the plant materials farmers’ fields, plant quarantine and laboratories involved in sweetpotato research within the region. SURVEY OF SWEET POTATO VIRUSES IN WESTERN KENYA AND DETECTION OF CUCUMBER MOSAIC VIRUS

Sweet potato is an important food crop worldwide, but several pests and diseases limit its production. In eastern Africa, virus-induced diseases rank second to weevils in causing yield reduction. Symptomatic sweet potato cuttings (327) were collected from Nyanza and Western Provinces in western Kenya in 2009. The samples were tested for Sweet potato feathery mottle virus (SPFMV), Sweet potato chlorotic stunt virus (SPCSV), Sweet potato mild mottle virus (SPMMV), Sweet potato chlorotic fleck virus (SPCFV), Sweet potato latent virus (SPLV), Sweet potato caulimo-like virus (SPCa-LV), Cucumber mosaic virus (CMV), C-6, Sweet potato virus G (SPVG) and Sweet potato mild speckling virus (SPMSV) using nitrocellulose membrane enzyme-linked immunosorbent assay (NCM-ELISA). SPFMV, SPCSV, SPCFV, SPMMV and CMV were detected and 89% of the samples as a whole were found to be infected. SPFMV was detected in all infected samples followed by SPCSV (55%). Multiple infections were detected in the majority of the samples (80%) and the most common dual infection was with SPFMV and SPCSV (52%). The occurrence of CMV was low (5%) but was confirmed by RT-PCR with amplification of a 670 bp coat protein gene fragment from total RNA. This is the first record of CMV in sweet potato in Kenya.

Analysis of the triple gene block sequence in an important melon pathogen, Melon yellowing-associated virus

A novel viral disease of melon, caused by Melon yellowing-associated virus (MYaV), has become one of the most serious problems for melon production in Brazil. Despite its importance, little is known about the genome sequence of the virus. In this study, the triple gene block genomic region including the 3′-end region of an isolate of MYaV was elucidated (ca. 3.1 kb). Sweet potato chlorotic fleck virus, a newly suggested carlavirus species, was the most closely related virus with 62% nucleotide identity. The presence of two heptanucleotide-motifs for subgenomic RNA synthesis was confirmed in this sequence.

Molecular Characterization of Sweet potato feathery mottle virus (SPFMV) Isolates from Easter Island, French Polynesia, New Zealand, and Southern Africa.

Strains of Sweet potato feathery mottle virus (SPFMV; Potyvirus; Potyviridae) infecting sweet-potato (Ipomoea batatas) in Oceania, one of the worlds' earliest sweetpotato-growing areas, and in southern Africa were isolated and characterized phylogenetically by analysis of the coat protein (CP) encoding sequences. Sweetpotato plants from Easter Island were co-infected with SPFMV strains C and EA. The EA strain isolates from this isolated location were related phylogenetically to those from Peru and East Africa. Sweetpotato plants from French Polynesia (Tahiti, Tubuai, and Moorea) were co-infected with SPFMV strains C, O, and RC in different combinations, whereas strains C and RC were detected in New Zealand. Sweetpotato plants from Zimbabwe were infected with strains C and EA and those from Cape Town, South Africa, with strains C, O, and RC. Co-infections with SPFMV strains and Sweet potato virus G (Potyvirus) were common and, additionally, Sweet potato chlorotic fleck virus (Carlavirus) was detected in a sample from Tahiti. Taken together, occurrence of different SPFMV strains was established for the first time in Easter Island, French Polynesia, and New Zealand, and new strains were detected in Zimbabwe and the southernmost part of South Africa. These results from the Southern hemisphere reflect the anticipated global distribution of strains C, O, and RC but reveal a wider distribution of strain EA than was known previously.

Assessing the sweetpotato virus disease and its associated vectors in northwestern Tanzania and central Uganda.

A study was conducted in sweet potato farmers’ fields in Tanzania and Uganda to determine the status of sweet potato virus disease (SPVD) incidence and its vectors. SPVD incidence was high (66 to 100%) in Tanzania but low (10 - 40%) in Uganda. SPVD symptom expression and severity were highly variable both within and between countries. Whitefly (Bemisia tabaci) but not aphids were observed in all the fields and their abundance varied remarkably between locations. In Tanzania, sweetpotato chlorotic stunt virus (SPCSV) was serologically detected in 50% of the samples and sweetpotato feathery mottle (SPFMV) in 45% often in dual infection. Sweetpotato mild mottle virus (SPMMV), sweetpotato mild speckling virus (SPMSV), sweetpotato chlorotic fleck virus (SPCFV) and sweetpotato virus G (SPVG) occurred in low frequency. However, SPCSV was detected in (100%) of the samples collected from Uganda followed by SPFMV (67%). The nature of SPVD incidence, symptom severity, whitefly, and aphid abundance observed in this study suggest the complex nature of SPVD in East Africa. Immediate prospects for controlling SPVD will depend on an enhanced understanding of disease variables and their ecological relationships. Detection of Sweet potato virus 2 in Sweet Potato in New Zealand.

In New Zealand, sweet potato (Ipomoea batatas) is a crop of cultural importance and an important food source; it is grown mainly in the districts of Kaipara, Auckland, and the Bay of Plenty in the North Island. In January of 2008, virus symptoms that included chlorotic spots, ring spots, and mottling were observed on the leaves of commercial sweet potato crops (cvs. Beauregard, Owairaka Red, and Toka Toka Gold) growing in the three main production areas. A survey was done to determine the extent of virus infection in these crops. Fifty to one hundred leaves were collected randomly from each of 26 different fields. Leaves from each field were bulked into groups of 10, giving a total of 173 composite samples. All samples tested negative for Cucumber mosaic virus, C-6 virus, Sweet potato caulimo-like virus, Sweet potato chlorotic fleck virus, Sweet potato chlorotic stunt virus (SPCSV), Sweet potato latent virus, and Sweet potato mild specking virus by nitrocellulose membrane enzyme-linked immunosorbent assays (International Potato Center-CIP, Lima, Peru). Total nucleic acid was extracted from all 173 composite samples and used in real-time PCR assays specific for Sweet potato leaf curl virus (SPLCV) and real-time reverse transcription (RT)-PCR specific for SPCSV, Sweet potato feathery mottle virus (SPFMV), Sweet potato virus G (SPVG), and Sweet potato virus 2 (SPV2; synonym Sweet potato virus Y) (1). No samples were positive for SPLCV or SPCSV, but 107 and 138 samples tested positive for SPFMV and SPVG, respectively. SPFMV and SPVG have been reported previously in New Zealand (2,3). Sixty four samples from 16 different fields tested positive for SPV2. Of the 64 samples, 52 were also infected with SPVG and SPFMV, and 10 were co-infected with SPVG but not SPFMV; no samples were co-infected with SPV2 and SPFMV when SPVG was absent. From a representative SPV2 positive sample, the 70-bp amplicon obtained by the real-time RT-PCR primers was cloned and sequenced A BLAST search showed 100% nucleotide sequence identity with SPV2 (GenBank Accession Nos. AM050887 and AY178992). Subsequently, primers (V2-F1c: 5'-AGAACAGGACAAACTCAACC-3'; V2-R1: 5'-TAATCACCCTTCACACCTTC-3') were designed to amplify an approximately 434-bp fragment within the SPV2 coat protein gene. One-step RT-PCR was done on four of the SPV2 positive samples and amplicons of the expected size were sequenced directly (GenBank Accession No. FJ461774). Sequence comparison showed 99% nucleotide sequence identity with SPV2 (GenBank Accession Nos. AM050886, AM050887, AY178992, and EF577437). SPV2 is a member of the genus Potyvirus but the virus has not been fully characterized. It is known that single-potyvirus infections cause mild or no symptoms in sweet potato, and consequently, no significant yield reduction is observed generally. However, co-infection with other viruses such as SPCSV produces a synergistic effect and more severe disease symptoms (4). To our knowledge, this is the first report of SPV2 infecting sweet potato in New Zealand.

Host Range, Purification, and Genetic Variability in Sweet potato chlorotic fleck virus.

Sweet potato chlorotic fleck virus (SPCFV) has recently been classified as a putative new member of the genus Carlavirus (family Flexiviridae) on the basis of its molecular properties. In this study, SPCFV was characterized in terms of host range, physical and biological characteristics, and genetic variability. In addition to sweet potato, SPCFV infected some plant species in the families Convolvulaceae, Chenopodiaceae, and Solanaceae. Limited numbers of virus particles were observed in the assimilation parenchyma cells of infected plant tissues; some cells had a distorted and enlarged endoplasmic reticulum though without any cytoplasmic and amorphous inclusions. The normal length of SPCFV particles was determined to be approximately 800 nm. In enzyme-linked immunosorbent assays, polyclonal antibodies raised against purified SPCFV virions were able to detect the virus in infected sweet potato and indicator plant tissues. In immunoelectron microscopy, SPCFV particles were all strongly decorated when reacted with homologous antiserum. Comparison of the 3' terminal part of the genome of a range of geographically diverse isolates revealed a high level of genetic diversity. The amino acid sequence identity in the coat protein and the nucleic acid binding protein ranged from 89 to 99.7% and from 75.9 to 99.2%, respectively. Phylogenetic analysis of both proteins showed a geographically associated clustering into two genogroups.

Viruses infecting sweet potato in Rwanda: occurrence and distribution

AbstractA survey of sweet potato virus diseases was conducted in the major sweet potato production areas in low, medium and high altitude zones of Rwanda. A total of 205 symptomatic and 103 asymptomatic samples were collected from 51 sweet potato fields and assayed for Sweet potato feathery mottle virus (SPFMV), Sweet potato chlorotic stunt virus (SPCSV), Sweet potato mild mottle virus (SPMMV), Sweet potato chlorotic fleck virus (SPCFV), Sweet potato latent virus (SwPLV), Sweet potato caulimo‐like virus (SPCaLV) and Cucumber mosaic virus (CMV) using nitrocellulose membrane enzyme‐linked immunosorbent assay. The viruses detected in the samples were SPFMV, SPMMV, SPCSV, SPCFV and SwPLV. Viruses were detected in 83% and 31% of the symptomatic and asymptomatic samples, respectively. SPFMV was detected in 49% of the samples. SPCSV, the second most common virus, was detected in 28% of samples collected from 73% of the fields. About 19% of the samples were tested positive for SPMMV. Thirteen combinations of multiple virus infections were detected in the samples. Viruses were detected in samples from all the fields surveyed, and the frequency of detection was greatest in samples from low altitude zones.
