Symbiosis research at the end of the millenium

The development of symbiosis research over the closing 50 years of the last millenium is reviewed. At the beginning of this period, there had been very little previous research into aquatic microbial symbiosis. The advent of new experimental techniques, combined with the developing acceptance of the symbiotic origin of eukaryotic cell structure (and especially that chloroplasts evolved from a symbiosis involving photosynthetic aquatic microbes) brought symbiosis research into much greater prominence for a time in the 1970s and 1980s. Nevertheless, at the end of the millenuim, symbiosis as a subject still lacks a clear and strong identity amongst biologists in general. Three reasons are identified for this: continuing absence of a generally accepted definition of the term; little or no representation in the academic structure of biology; and the current adverse climate of research funding in many countries. However, the growing importance of symbiosis in biotechnology and in conserving biodiversity makes future prospects much brighter.

To the heart of myofibril assembly

One of the most fascinating examples of cytoskeletal assembly is the myofibril, the contractile structure of striated (i.e. skeletal and cardiac) muscle. Myofibrils are composed of repeating contractile units known as sarcomeres, perhaps the most highly ordered macromolecular structures in eukaryotic cells. When skeletal and cardiac muscle cells differentiate, thousands of structural and regulatory molecules assemble into the semicrystalline sarcomeric contractile units. As a consequence of this precise assembly, many different classes of proteins function together to convert the molecular interactions of actin and myosin efficiently into the macroscopic movements of contractile activity.

An Interactive Exercise to Learn Eukaryotic Cell Structure & Organelle Function

How often have students nodded their heads knowingly during your lectures, only for you to discover moments later-during after-class questions or in office hours-that they did not grasp even the most basic concepts of the topic being taught? This is due, in part, to fundamental differences between teaching and learning (Barr & Tagg 1995). While the standard lecture format used in most institutions focuses on teaching-what the instructor does-there is a need to pay greater attention to learninghopefully what the students are doing. Cell biology and biochemistry are the main areas of our own research. An understanding of eukaryotic organelle structure and function is fundamental to a broad range of topics. For example, an understanding of cellular energetics requires a knowledge of mitochondrial structure; a discussion on mitosis and meiosis depends on familiarity with nuclear and cytoskeletal architecture; and a presentation of protein secretion relies on an intuitive topological sense of organelles, including the endoplasmic reticulum and Golgi complex. As researchers in the field of cell biology, we have immersed ourselves in these issues because we find these subjects fascinating. It is understandable yet still frustrating when we see students in Introductory Biology bored or confused by the subject of eukaryotic cell structure and function. A briefly argued case that mitochondria and plastids are descendants of endosymbionts, but that the nuclear compartment is not

Recent findings are summarized in support of the view that mitochondria (including hydrogenosomes) and plastids (including complex ones) descend from symbiotic associations of once free-living organisms. The reasoning behind endosymbiotic hypotheses stems from a comparison of biochemistry and physiology in organelles with that in free-living cells; their strength is shown to lie in the specific testable predictions they generate about expected similarity patterns among genes. Although disdained for many decades, endosymbiotic hypotheses have gradually become very popular. In the wake of that popularity, endosymbiotic hypotheses have been formulated to explain the origins of eukaryotic cell compartments and structures that have no biochemical similarity to free-living cells. In particular, it has become fashionable in recent years to entertain the century-old notion that the nucleus might also descend from an endosymbiotic bacterium. A critique of that hypothesis is formulated and a simple alternative to it is outlined, which derives the nuclear compartment in a mitochondrion-bearing cell.

Factors controlling the glycosylation potential of the Golgi apparatus.

Most of the biosynthetic reactions that generate the oligosaccharide structures of eukaryotic cells occur in compartments of the Golgi apparatus. This article provides a brief outline of the major glycosylation pathways of the Golgi, and discusses current understanding of the many factors that can control the glycosylation potential of this organelle. Old and new approaches towards elucidating the organization of glycosylation machinery in the Golgi are also considered.

The use of monoclonal antibodies with colloidal gold-labeled probes in postembedding immunoelectron microscopy.

This article focuses on procedures for the use of monoclonal antibodies (MAb) in immunoelectron microscopy (IEM) for the subcellular localization of antigens or to relate function with structure in prokaryotic and eukaryotic cells using postembedding immunoelectron microscopy techniques. The use of MAbs greatly increases the specificity and quality of information when used in combination with gold-labeled probes. Because of its specificity, the reactivity of MAb may be very sensitive to antigenic changes resulting from the process of sample preparation when performing IEM studies. Specific protocols for each particular combination of epitope/MAb must be usually specifically devised, since it is impossible to predict an experimental system that will successfully preserve structures and antigenic determinants for every combination. In this article, we discuss critical technical aspects that usually result in improved resolution when the procedure is used to identify structure in diverse prokaryotic and eukaryotic cells.

Structure and assembly of the virion.

This article briefly catalogues most of the recognized virion proteins of cytomegalovirus (CMV), summarizes general features of the virion assembly pathway, and outlines some early protein-protein interactions that appear to play key roles in initiating and guiding the capsid assembly process. As more is learned about the structure and assembly of herpes group viruses in general, and CMV in particular, new targets and strategies for antiviral intervention can be anticipated, and insight into potentially similar mechanisms used in the formation of macromolecular structures in eukaryotic cells may be obtained.

Molecular and immunological characterization of the p83/100 protein of various Borrelia burgdorferi sensu lato strains

The complete coding regions of the chromosomally encoded p83/100 protein of four Borrelia garinii strains and one Borrelia burgdorferi sensu stricto strain have been amplified by the polymerase chain reaction (PCR), cloned and sequenced. From alignment studies with the deduced amino acid sequences presented here, and five other published p83/100 sequences, the most heterologous region of the p83/100 molecule was identified to be located between amino acid position 390-540. To study the structure of this heterogeneous region, and internal fragment of the p83/100 genes from 11 additional B. burgdorferi sensu lato strains was amplified by PCR. The PCR products were analyzed by DNA sequencing and restriction enzyme analysis. These internal p83/100 fragments varied in size and sequence. Cluster analysis of internal p83/100 fragments, as well as restriction enzyme analysis, revealed three major groups in accordance with grouping into the three species causing Lyme disease. Strains within the same species (six B. burgdorferi sensu stricto and six B. afzelii strains) showed similar p83/100 partial structures. Nevertheless, nine B. garinii strains showed more sequence variations and could be further divided into two major subgroups. One group is represented by OspA serotype 4 strains, the other more heterogeneous group is represented by OspA serotypes 3, 5, 6 and 7 strains. Phenotypic analysis with four p83/100-specific monoclonal antibodies revealed four distinct reactivity patterns. Antibody L100 1B4 recognized a common epitope of B. burgdorferi sensu stricto and B. afzelii. Antibodies L100 17D3 and L100 18B4 were reactive with an epitope shared by strains of all three species. The broadest reactivity was shown by L100 18B4 which, in contrast to L100 17D3, additionally recognized the relapsing fever borreliae B. turicatae and B. hermsii. L100 8B8 detected a subgroup of the B. burgdorferi sensu stricto strains. Since comparison of the p83/100 molecule with sequences from protein databases showed similarities with characteristics of eukaryotic cell structures, the p83/100 might mimic these structures and may, therefore, be involved in the immune escape mechanism of the pathogenic agent of Lyme disease.

Chaperone activity of alpha-crystallins modulates intermediate filament assembly.

Intermediate filaments are generally regarded as one of the most insoluble and resilient cytoskeletal structures of eukaryotic cells. In extracts from the ocular lens, we noticed an unusually high level of vimentin in a soluble, non-filamentous form. Immunoprecipitation of this soluble vimentin resulted in the co-precipitation of alpha-crystallins. The alpha-crystallins are homologous to the small heat shock proteins (sHSPs) and have recently been identified as molecular chaperones, capable of preventing the heat-induced aggregation of proteins. We find that the alpha-crystallins dramatically inhibit the in vitro assembly of GFAP and vimentin in an ATP-independent manner. This inhibition is also independent of the phosphorylation state of the alpha-crystallin polypeptides and each one of the four polypeptides, either alpha A1-, alpha A2-, alpha B1- or alpha B2-crystallin, are equally effective in this inhibition. Furthermore, we show that alpha-crystallins can increase the soluble pool of GFAP when added to preformed filaments. Electron microscopy demonstrated that alpha-crystallin particles could bind to intermediate filaments in a regular fashion, the spacing coinciding with the molecular length of GFAP. This is the first report, as far as we are aware, of a chaperone being involved in intermediate filament assembly and implicates chaperones in the remodeling of intermediate filaments during development and cell differentiation.

Scanning electron microscopy of piliated Neisseria gonorrhoeae processed with hexamethyldisilazane

Piliated Neisseria gonorrhoeae are virulent and attach readily to some human mucosal cells. The study of interactions between piliated Neisseria gonorrhoeae and surface structures of eukaryotic cells in tissue culture requires consistent high resolution imaging in scanning electron microscopy (SEM). The combination of the fixatives glutaraldehyde, osmium, tannic acid, and uranyl acetate improves preservation of pili and other delicate structures. Following the critical point drying (CPD) process, pili bundles remained intact, but charging produced image distortion in most of the specimens. The use of hexamethyldisilazane (HMDS) with air drying substantially reduced charging and image distortion. Less contrast and greater resolution of pili bundles and surface structures of bacteria or tissue culture cells were obtained at magnifications of 10,000 or higher. As an alternative to CPD, HMDS processing of cell culture monolayers was simple and was more efficient when a large number of samples was processed.

Secreted alkaline phosphatase: an internal standard for expression of injected mRNAs in the Xenopus oocyte

The Xenopus oocyte is widely used to study the various aspects of eukaryotic cell structure and function. It is also being used increasingly in expression cloning of cDNAs encoding proteins for which there are no structural data. One of the drawbacks of the Xenopus oocyte system is that individual oocytes taken at the same time from the same frog vary considerably in the amount of protein synthesized from the same amount of injected mRNA. In this report we describe the preparation and use of the mRNA for a secreted mutant form of human placental alkaline phosphatase as an internal, coinjected standard to monitor translation in oocytes. Secreted alkaline phosphatase can be readily determined in the medium of cultured oocytes by using a standard colorimetric assay. The amounts of alkaline phosphatase secreted into the medium were shown to parallel the level of expression of two membrane proteins. This permits rapid identification and selection of those oocytes that efficiently express injected mRNAs. The procedure yields more precise data and results in an enormous saving of time and expense, especially in investigations that involve complex measurements on individual oocytes.

Structural organization, DNA sequence, and expression of the calmodulin gene.

Calmodulin is encoded in Chlamydomonas reinhardtii by a single gene that 1) has multiple intervening sequences, 2) has 5' structural motifs that are phylogenetically conserved, 3) contains 5' sequences that are similar to those found in genes of some transforming, cytoskeletal, and stress-response proteins, and 4) produces at both life cycle stages, a single size class of mRNA and proteins that are identical in amino acid sequence. Based on the amino acid sequence of calmodulin from the vegetative phase of the life cycle, synthetic oligonucleotide probes, containing inosine in order to reduce codon redundancy, were used to detect and isolate cloned cDNAs coding for the gametic phase calmodulin. The complete DNA sequence was elucidated and shown to code for a protein identical to the vegetative phase protein. Analysis of the production of calmodulin mRNA indicates that protein production is under quantitative regulation and possibly coupled with the synthesis of other proteins in the flagellar apparatus. The full length cDNA was used to isolate overlapping genomic clones that include the entire calmodulin transcriptional unit and 5' regulatory sequences. The complete DNA sequence of the gene, including all intron sequences, was elucidated. The DNA sequence of the coding regions shows some phylogenetic conservation. Finally, there are regions of 5' sequence reminiscent of sequence motifs recently identified as binding sites of transcriptional regulatory proteins. Overall, these studies suggest possible molecular genetic relationships between calmodulin, a transducer of intracellular calcium signals, and other proteins involved in eukaryotic cell structure, motility, and homeostasis.

Occurrence of bovine herpesvirus-1 DNA in nucleosomes and chromatin of bovine herpesvirus-1-infected cells: identification of a virion-associated protein in chromatin of infected cells.

During virus replication a fraction of the intranuclear DNA of bovine herpesvirus-1 (BHV-1) was present in the nucleosomal structure of infected eukaryotic cells, and virion proteins were associated with the chromatin of virus infected cells. Synthesis of BHV-1 DNA in bovine embryonic lung (BEL) cells was found to begin four to six hours post-infection (p.i.) and to continue until at least 24 hours p.i. Chromatin isolated from infected cell nuclei at ten hours p.i. contained both BHV-1 viral and cell DNA. No BHV-1 DNA was found in mock-infected cell chromatin. Micrococcal nuclease cleavage products of both mock-infected and BHV-1-infected BEL cell nuclei produced monomers and multimers of unit fragment size which were indistinguishable from each other and displayed a typical nucleosome pattern on agarose gels. Southern analyses of micrococcal nuclease digests of infected cell nuclei indicated that some of the intranuclear BHV-1 DNA was present in a nucleosomal form. Three new proteins (with approximate molecular weights: 125,000, 42,000, and 17,000) were identified in chromatin isolated from BHV-1-infected BEL cells at ten hours p.i. These proteins were not present in mock-infected BEL cell chromatin. The 17,000 molecular weight protein was recognized by BHV-1 virion specific antisera. Neither of the two larger proteins appear to bind DNA from BHV-1. The smallest protein co-migrates with cellular histones, but no DNA binding proteins with the same molecular weight were found in the virion.

Effects of cystment on cells of Oxytricha fallax possessing supernumerary dorsal bristle rows

Cells of Oxytricha fallax possessing cytotactically inherited supernumerary dorsal bristle rows can redevelop those dorsal supernumerary rows after cystment, even though supernumerary ventral cortical structures are permanently lost through cystment. Previous work has demonstrated: (1) that cystement involves a complete dedifferentiation of all ciliary structures-all cilia, basal bodies, microtubules and fibres; and (2) that all ventral ciliary structures arise from a single ciliary primordium during excystement. These observations suggest the following conclusions. (1) The information for the redevelopment of supernumerary dorsal bristle rows during excystment is associated with some ultrastructurally unidentifiable molecular structure of the cyst cortex. (2) Cytotactic information for the development of cortical patterns is retained in at last two locations in the resting cyst; one location specifies the site of development of the ventral ciliature whereas the other specifies the location and pattern of the dorsal ciliature.

Fluorescent phallotoxin, a tool for the visualization of cellular actin.

A fluorescent derivative of phalloidin has been synthesized possessing high affinity to filamentous actin. This compound was used for visualization of actin-containing structures in eukaryotic nonmuscle cells. Due to its low molecular weight (1250), fixation for formaldehyde was sufficient to render the membrane permeable for the labeled peptide. Bundles of microfilaments are the predominant pattern in the flat rat kangaroo PtK1 cells, whereas a net of concentric fibers characterizes the more spherical bovine kidney MDBK cells. Specificity of staining was confirmed by competition experiments with unlabeled phalloidin.

Control of membrane morphogenesis in bacteriophage PM2

The regulation of membrane formation in bacteriophage PM2 serves as a simple model for changes in membrane structure in eukaryotic cells. Prior to Pseudomonas host lysis, wild-type virions mature to an icosahedral morphology at the inner face of the cytoplasmic membrane. The preliminary characterization of two temperature-sensitive mutants of PM2 is described. In cells infected at the restrictive temperature with ts 1, an abundance of "empty" virus-size membrane vesicles are seen. Synthesis of DNA is also reduced in ts 1 infected cells. The preponderance of vesicles is not seen in cells infected with wild-type virus or with ts 1 at the permissive temperature. The "empty" appearance of the viral membranes suggests that viral DNA is not encapsulated. The major viral capsid protein (MW 26,000) is located just outside the viral membrane and normally sidiments with host and virus membranes. This protein made by mutant ts 5 does not pellet with these membranes; instead, large amounts of capsid protein can be precipitated from the supernatant with TCA. Compared to cells infected with wild type virus, cells infected with ts 5 at the restrictive temperature produced inside the cell an abundance of virus-size membrane vesicles. Taken together, these results with viral mutants suggest that formation of a viral membrane of the proper size does not require a DNA core around which to form, or an outer scaffolding of coat protein against which to form a spherical bilayer.

Cell Cytoskeleton Dynamics: Mechano-Sensing Properties

`The actin cytoskeleton network is the dominant structure of eukaryotic cells. It is highlydynamic and plays a central role in a wide range of mechanical and biological functions.Cytoskeleton is composed mainly of actin filaments (F-actin) resulting from the self-assemblyof monomeric actin (G-actin) and cross-linked by actin cross-linking proteins (ACPs) whosenature and concentration determine the morphological and rheological properties of thenetwork. These actin filaments are reversibly coupled to membrane proteins (critical to theresponse of cells to external stress) and in conjunction with motor proteins from the myosinfamily, are able to generate contractile force during cell migration. Knowledge of actincytoskeleton and its rheological properties is therefore indispensable for understanding theunderlying mechanics and various biological processes of cells. Here, we present a 3-DBrownian dynamics (BD) computational model in which actin monomers polymerize andbecome cross-linked by two types of ACPs, forming either parallel filament bundles ororthogonal networks. Also, the active and dynamic behaviour of motors is included. In thissimulation, actin monomers, filaments, ACPs, and motors experience thermal motion andinteract with each other with binding probabilities and defined potentials. Displacements aregoverned by the Langevin equation, and positions of all elements are updated using the Eulerintegration scheme.In this first part of the work, the mechano-sensing properties of active networks are investigatedby evaluating stress and strain rate in response to different substrate stiffness.
