Shifts in mycorrhizal types of fungi and plants in response to fertilisation, warming and herbivory in a tundra grassland.

Climate warming is severely affecting high-latitude regions. In the Arctic tundra, it may lead to enhanced soil nutrient availability and interact with simultaneous changes in grazing pressure. It is presently unknown how these concurrently occurring global change drivers affect the root-associated fungal communities, particularly mycorrhizal fungi, and whether changes coincide with shifts in plant mycorrhizal types. We investigated changes in root-associated fungal communities and mycorrhizal types of the plant community in a 10-yr factorial experiment with warming, fertilisation and grazing exclusion in a Finnish tundra grassland. The strongest determinant of the root-associated fungal community was fertilisation, which consistently increased potential plant pathogen abundance and had contrasting effects on the different mycorrhizal fungal types, contingent on other treatments. Plant mycorrhizal types went through pronounced shifts, with warming favouring ecto- and ericoid mycorrhiza but not under fertilisation and grazing exclusion. Combination of all treatments resulted in dominance by arbuscular mycorrhizal plants. However, shifts in plant mycorrhizal types vs fungi were mostly but not always aligned in their magnitude and direction. Our results show that our ability to predict shifts in symbiotic and antagonistic fungal communities depend on simultaneous consideration of multiple global change factors that jointly alter plant and fungal communities.

Experimental evidence that root-associated fungi improve plant growth at high altitude.

Unravelling how species communities change along environmental gradients requires a dual understanding: the direct responses of the species to their abiotic surroundings and the indirect variation of these responses through biotic interactions. Here, we focus on the interactive relationships between plants and their symbiotic root-associated fungi (RAF) along stressful abiotic gradients. We investigate whether variations in RAF community composition along altitudinal gradients influence plant growth at high altitudes, where both plants and fungi face harsher abiotic conditions. We established a translocation experiment between pairs of Bistorta vivipara populations across altitudinal gradients. To separate the impact of shifting fungal communities from the overall influence of changing abiotic conditions, we used a root barrier to prevent new colonization by RAF following translocation. To characterize the RAF communities, we applied DNA barcoding to the root samples. Through the utilization of joint species distribution modelling, we assessed the relationship between changes in plant functional traits resulting from experimental treatments and the corresponding changes in the RAF communities. Our findings indicate that RAF communities influence plant responses to stressful abiotic conditions. Plants translocated from low to high altitudes grew more when they were able to associate with the resident high-altitude RAF compared to those plants that were not allowed to associate with the resident RAF. We conclude that interactions with RAF impact how plants respond to stressful abiotic conditions. Our results provide experimental support that interactions with RAF improve plant stress tolerance to altitudinal stressors such as colder temperatures and less nutrient availability.

Influence of tree mycorrhizal type, tree species identity, and diversity on forest root-associated mycobiomes.

Understanding the complex interactions between trees and fungi is crucial for forest ecosystem management, yet the influence of tree mycorrhizal types, species identity, and diversity on tree-tree interactions and their root-associated fungal communities remains poorly understood. Our study addresses this gap by investigating root-associated fungal communities of different arbuscular mycorrhizal (AM) and ectomycorrhizal (EcM) tree species pairs (TSPs) in a subtropical tree diversity experiment, spanning monospecific, two-species, and multi-species mixtures, utilizing Illumina sequencing of the ITS2 region. The study reveals that tree mycorrhizal type significantly impacts the alpha diversity of root-associated fungi in monospecific stands. Meanwhile, tree species identity's influence is modulated by overall tree diversity. Tree-related variables and spatial distance emerged as major drivers of variations in fungal community composition. Notably, in multi-species mixtures, compositional differences between root fungal communities of AM and EcM trees diminish, indicating a convergence of fungal communities irrespective of mycorrhizal type. Interestingly, dual mycorrhizal fungal communities were observed in these multi-species mixtures. This research underscores the pivotal role of mycorrhizal partnerships and the interplay of biotic and abiotic factors in shaping root fungal communities, particularly in varied tree diversity settings, and its implications for effective forest management and biodiversity conservation.

Ectomycorrhizal fungal communities in natural and urban ecosystems: Quercus humboldtii as a study case in the tropical Andes

Worldwide urban landscapes are expanding because of the growing human population. Urban ecosystems serve as habitats to highly diverse communities. However, studies focusing on the diversity and structure of ectomycorrhizal communities are uncommon in this habitat. In Colombia, Quercus humboldtii Bonpl. is an ectomycorrhizal tree thriving in tropical montane forests hosting a high diversity of ectomycorrhizal fungi. Q. humboldtii is planted as an urban tree in Bogotá (Colombia). We studied how root-associated fungal communities of this tree change between natural and urban areas. Using Illumina sequencing, we amplified the ITS1 region and analyzed the resulting data using both OTUs and Amplicon Sequence Variants (ASVs) bioinformatics pipelines. The results obtained using both pipelines showed no substantial differences between OTUs and ASVs for the community patterns of root-associated fungi, and only differences in species richness were observed. We found no significant differences in the species richness between urban and rural sites based on Fisher’s alpha or species-accumulation curves. However, we found significant differences in the community composition of fungi present in the roots of rural and urban trees with rural communities being dominated by Russula and Lactarius and urban communities by Scleroderma, Hydnangium, and Trechispora, suggesting a high impact of urban disturbances on ectomycorrhizal fungal communities. Our results highlight the importance of urban trees as reservoirs of fungal diversity and the potential impact of urban conditions on favoring fungal species adapted to more disturbed ecosystems.

Diversity of Mycorrhizal Fungi in Temperate Orchid Species: Comparison of Culture-Dependent and Culture-Independent Methods.

Many orchid species are endangered due to anthropogenic pressures such as habitat destruction and overharvesting, meanwhile, all orchids rely on orchid mycorrhizal fungi (OMF) for seed germination and seedling growth. Therefore, a better understanding of this intimate association is crucial for orchid conservation. Isolation and identification of OMF remain challenging as many fungi are unculturable. In our study, we tested the efficiency of both culture-dependent and culture-independent methods to describe OMF diversity in multiple temperate orchids and assessed any phylogenetic patterns in cultivability. The culture-dependent method involved the cultivation and identification of single pelotons (intracellular hyphal coils), while the culture-independent method used next-generation sequencing (NGS) to identify root-associated fungal communities. We found that most orchid species were associated with multiple fungi, and the orchid host had a greater impact than locality on the variability in fungal communities. The culture-independent method revealed greater fungal diversity than the culture-dependent one, but despite the lower detection, the isolated fungal strains were the most abundant OMF in adult roots. Additionally, the abundance of NGS reads of cultured OTUs was correlated with the extent of mycorrhizal root colonization in orchid plants. Finally, this limited-scale study tentatively suggests that the cultivability character of OMF may be randomly distributed along the phylogenetic trees of the rhizoctonian families.

Root-associated microbial community and diversity in napiergrass across radiocesium-contaminated lands after the Fukushima-Daiichi nuclear disaster in Japan

The microbiome derived from soil associated with plant roots help in plant growth and stress resistance. It exhibits potential benefits for soil remediation and restoration of radioactive-cesium (137Cs)-contaminated soils. However, there is still limited information about the community and diversity of root-associated microbiome in 137Cs-contaminated soil after the Fukushima-Daiichi Nuclear Power Plant (FDNPP) disaster. To address this, a comparative analysis of communities and diversity of root-associated microbiomes was conducted in two field types after the FDNPP disaster. In 2013, we investigated the community and diversity of indigenous root-associated microbiome of napiergrass (Pennisetum purpureum) grown in both grassland and paddy fields of 137Cs-contaminated land-use type within a 30-km radius around the FDNPP. Results showed that the root-associated bacterial communities in napiergrass belonged to 32 phyla, 75 classes, 174 orders, 284 families, and 521 genera, whereas the root-associated fungal communities belonged to 5 phyla, 11 classes, 31 orders, 59 families, and 64 genera. The most frequently observed phylum in both grassland and paddy field was Proteobacteria (47.4% and 55.9%, respectively), followed by Actinobacteriota (23.8% and 27.9%, respectively) and Bacteroidota (10.1% and 11.3%, respectively). The dominant fungal phylum observed in both grassland and paddy field was Basidiomycota (75.9% and 94.2%, respectively), followed by Ascomycota (24.0% and 5.8%, respectively). Land-use type significantly affected the bacterial and fungal communities that colonize the roots of napiergrass. Several 137Cs-tolerant bacterial and fungal taxa were also identified, which may be potentially applied for the phytoremediation of 137Cs-contaminated areas around FDNPP. These findings contribute to a better understanding of the distribution of microbial communities in 137Cs-contaminated lands and their long-term ecosystem benefits for phytoremediation efforts.

Irrigation Water Source Matters: Saline Groundwater Irrigation Lowers Date Palm Root-Associated Fungal Richness and Alters Their Community Structural Patterns

Saline groundwater irrigation is commonly used in arid regions of the Middle East and North Africa for date palm ( Phoenix dactylifera) cultivation, yet little is known about its impact on communities of root-associated fungi (RAF). We investigated the impact of irrigation water sources (freshwater versus saline groundwater) on date palm RAF diversity, communities, and their assembly processes. RAF richness was lower in roots under saline groundwater irrigation and was significantly related to soil and water electrical conductivity (EC), and only 25.3% of the total operational taxonomic units (OTUs) were strictly found in roots under saline groundwater irrigation. Overall, the RAF communities were distinct among irrigation water sources, wherein water pH and EC were the major structuring factors. The relative importance of drift assembly was higher for RAF distribution under saline groundwater irrigation. Saprotrophic and pathotrophic communities were also distinct between irrigation water sources and shaped by irrigation water pH. In addition, we found higher abundance of saprotrophic OTUs Acrocalymma vagum, Coprinopsis sp., and Myrothecium sp. in roots under saline groundwater irrigation. In summary, we show that saline groundwater irrigation lowers RAF richness and alters overall and guild level RAF communities (saprotroph and pathotroph), which assemble mainly through drift process, wherein overall communities are shaped by irrigation water pH and EC, while saprotrophic and pathotrophic communities are structured by water pH. The high abundance of specific saprotrophs under saline groundwater irrigation indicates their potential role in nutrient cycling and plant growth promotion in arid agroecosystems.

Plant species identity and mycorrhizal type explain the root-associated fungal pathogen community assembly of seedlings based on functional traits in a subtropical forest.

As a crucial factor in determining ecosystem functioning, interaction between plants and soil-borne fungal pathogens deserves considerable attention. However, little attention has been paid into the determinants of root-associated fungal pathogens in subtropical seedlings, especially the influence of different mycorrhizal plants. Using high-throughput sequencing techniques, we analyzed the root-associated fungal pathogen community for 19 subtropical forest species, including 10 ectomycorrhizal plants and 9 arbuscular mycorrhizal plants. We identified the roles of different factors in determining the root-associated fungal pathogen community. Further, we identified the community assembly process at species and mycorrhizal level and managed to reveal the drivers underlying the community assembly. We found that plant species identity, plant habitat, and plant mycorrhizal type accounted for the variations in fungal pathogen community composition, with species identity and mycorrhizal type showing dominant effects. The relative importance of different community assembly processes, mainly, homogeneous selection and drift, varied with plant species identity. Interestingly, functional traits associated with acquisitive resource-use strategy tended to promote the relative importance of homogeneous selection, while traits associated with conservative resource-use strategy showed converse effect. Drift showed the opposite relationships with functional traits compared with homogeneous selection. Notably, the relative importance of different community assembly processes was not structured by plant phylogeny. Drift was stronger in the pathogen community for ectomycorrhizal plants with more conservative traits, suggesting the predominant role of stochastic gain and loss in the community assembly. Our work demonstrates the determinants of root-associated fungal pathogens, addressing the important roles of plant species identity and plant mycorrhizal type. Furthermore, we explored the community assembly mechanisms of root-associated pathogens and stressed the determinant roles of functional traits, especially leaf phosphorus content (LP), root nitrogen content (RN) and root tissue density (RTD), at species and mycorrhizal type levels, offering new perspectives on the microbial dynamics underlying ecosystem functioning.

Dynamic response of root-associated fungal community structure to nitrogen and phosphorus additions in a subtropical forest

The impacts of nitrogen (N) and phosphorus (P) additions on root-associated fungi (RAF) of mixed roots in forest soils remain poorly understood. We investigated how RAF communities respond to N and P inputs in a subtropical montane forest using a time-series sampling approach. Our results showed that sampling time had a significant effect on total fungal richness, while the N addition had significant impacts on symbiotrophic rather than saprotrophic fungal richness. RAF community composition was strongly influenced by P addition treatments regardless of sampling time. Furthermore, we found that RAF community structure was mainly affected by soil NO3–-N, C/N and N/P ratios. This influence could be ascribed to the direct control of fungal activities and the indirect effects of fertilization on soil properties. Together, our findings highlight the importance of considering temporal variation in RAF responses to fertilization for a more comprehensive understanding of fungal community dynamics.

Effects of continuous cropping on fungal community diversity and soil metabolites in soybean roots.

Microbial community imbalance is the main cause of soybean intercropping, but the mechanism of soybean soil fungal community diversity change induced by continuous cropping is still unclear. This study analyzes the fungal community diversity and the change of fungal communities in compartments of different root systems of intercropped soybeans by high-throughput sequencing (endosphere, rhizoplane, and rhizosphere) between continuous cropping and maize-soybean rotation. The results showed that the community composition and the diversity of compartments of different root systems of intercropped soybeans are different, and fungal diversities showed a decreasing trend from rhizosphere to endosphere. Continuous cropping significantly increased fungal community diversities in different root compartments and changed their formation, enrichment, and depletion processes. Continuous cropping brings about the enrichment of soil pathogens, but only partial soil pathogens could colonize from the rhizosphere to the endosphere. All these suggested that root compartments had selective effects on root-associated fungal community diversity. Additionally, metabolomics assay revealed that continuous cropping soybean markedly altered soil metabolic profiling. Correlation analysis results showed that fungal community diversity was significantly correlated with soil metabolites. To sum up, under different planting patterns, the diversity and the functional mode of soybean soil microbial community have changed. Continuous cropping has increased the abundance of pathogenic fungi in soybean soil, resulting in changes in the correlation between soil fungi and metabolites, and then changed the soil metabolic spectrum.IMPORTANCESoybean yield can be affected by soybean soil fungal communities in different tillage patterns. Soybean is an important food crop with great significance worldwide. Continuous cultivation resulted in soil nutrient deficiencies, disordered metabolism of root exudates, fungal pathogen accumulation, and an altered microbial community, which brought a drop in soybean output. In this study, taking the soybean agroecosystem in northeast China, we revealed the microbial ecology and soil metabolites spectrum, especially the diversity and composition of soil fungi and the correlation of pathogenic fungi, and discussed the mechanisms and the measures of alleviating the obstacles.

Drought legacy effects on fine-root-associated fungal communities are modulated by root interactions between tree species

With climate change, the frequency of severe droughts is predicted to increase globally, resulting in increased forest dieback. Although fine-root systems and their associated fungi are considered crucial for tree nutrient exchange after a drought period and consequently for tree recovery, post-drought dynamics remain poorly understood. We rewatered mature European beech and Norway spruce after a 5-year experimental summer drought to shed light on belowground recovery processes. Therefore, we tracked the fine-root parameters growth, vitality, and mycorrhization in monospecific rooting zones with intraspecific root contact and mixed rooting zones with interspecific root contact of both tree species during the first 3 months of recovery, and we analyzed compositions of their root-associated fungal communities by DNA- and RNA-ITS2 sequencing. During recovery, the fine-root parameters differed between both tree species, with only minor effects of the tree rooting zone. Root-associated fungal communities showed no significant response to irrigation within 3 months after drought release. The rooting zone was the dominating factor affecting the root-associated fungal diversity, the abundance of trophic modes, and the response of individual saprotrophic and ectomycorrhizal (ECM) species. Furthermore, an analysis of the most abundant fungal species revealed that for ECM fungi, drought tolerance was common and for saprotrophs, a facultative, root-associated lifestyle. These results suggest that tree species-specific fungal communities are stable despite previous long-term drought and are closely associated with tree species-specific response patterns related to root survival and recovery. Moreover, an association between saprotrophic fungi and roots might be a strategy to support fungal drought survival.

Shift in fungal communities associated with Pinus sylvestris stands affected by root rot

Introduction
 Scots pine (Pinus sylvestris) covers large areas in European regions with significant economic importance to Ukrainian forest industry. Root rot caused by the wood-decay fungus Heterobasidion annosum damages both below- and above-ground parts of Scots pines. The disease progress is likely to be affected by reshaping in the forest such as soil properties, vegetation composition, and tree age. These changes are apparently followed up by paralleled shifts in fungal community composition on forest soil with potential feedback on ecosystem functioning.
 The objective of the study was to screen fungal groups associated with the root system of P. sylvestris in stands affected by H.annosum s.s. to better understand the pathogenesis and development of root rot infection, as well as to recognize whether root size and disease severity affect diversity of fungi of the root system in the forest-steppe conditions of Ukraine. The additional object was to study other resident microflora of P. sylvestris root infested by H.annosum s.s. to find out whether the H. annosum s.s. impacts the overall diversity of other fungi.
 Materials and Methods
 The field study was carried out in 2018–2020. Field study sites were pure pine forest stands located in Kharkiv region (compartment 126, subcompartment 7, tract Bugri, Kharkiv Forest Research Station). Wood core and root samples from P. sylvestris were collected from the five infected (50–100 m apart from each other) and five non-infected trees (up to 500 m apart from the infested area and 50–100 m apart from each other). Wood and root samples were used for fungal culturing and direct sequencing using ITS1F and ITS4 primers.
 Results
 In the present study, we tried to evaluate fungal communities across diseased Pinus sylvestris stands and investigated correlations between taxonomic composition and forest health. Not surprisingly, root rot infestation had a significant effect on root-associated fungal abundance and diversity. During disease development, the root-associated fungal community shifted in composition from dominance by saprotrophic fungi to ectomycorrhizal and pathogenic fungal species. Our results suggested that maintenance of functional diversity in the root-associated fungal community may sustain long-term forest health or even root rot resistance to some extent by retaining a capacity for symbiosis-driven recycling of organic nutrients; however, this hypothesis is necessary to carefully examine and prove further.
 Conclusions
 Fungal culturing from 10 surface-sterilized wood cores resulted in 21 fungal cultures, 2.1 per wood segment. Direct sequencing from 40 surface-sterilized segments of lateral roots resulted in 247 fungal sequences or 6.2 per root segment on average. The most dominant fungi from the infested trees of Pinus sylvestris were Dactylonectria macrodidyma (4.98%), Acremonium sp (4.52%), Cladosporium cladosporioides (4.07%) from Ascomycota and Heterobasidion annosum s.s. (4.07%) from Basidiomycota, while for non-infested group Unidentified Ascomycota175244 (13.19%), Penicillium spinulosum (9.89%), Acremonium sp. (8.79%), Bionectriaceae sp. (8.79%) were the most common.

Dodder Parasitism Leads to the Enrichment of Pathogen Alternaria and Flavonoid Metabolites in Soybean Root

Dodders (Cuscuta chinensis) are rootless and holoparasitic herbs that can infect a variety of host plants, including the vitally important economic and bioenergy crop soybean (Glycine max). Although dodder parasitism severely affects the physiology of host plants, little is known about its effects on fungal communities and root secondary metabolites in hosts. In this study, variations in root-associated fungal communities and root metabolites of soybean under different parasitism conditions were investigated using ITS rRNA gene sequencing and UPLC–MS/MS metabolome detection technologies. The results showed that dodder parasitism significantly altered the composition and diversity of the fungal communities in the rhizosphere and endosphere of soybean. The relative abundance of the potential pathogenic fungus Alternaria significantly increased in the root endosphere of dodder-parasitized soybean. Furthermore, correlation analysis indicated that the fungal community in the root endosphere was susceptible to soil factors under dodder parasitism. Meanwhile, the content of soil total nitrogen was significantly and positively correlated with the relative abundance of Alternaria in the rhizosphere and endosphere of soybean. Metabolomic analysis indicated that dodder parasitism altered the accumulation of flavonoids in soybean roots, with significant upregulation of the contents of kaempferol and its downstream derivatives under different parasitism conditions. Taken together, this study highlighted the important role of dodder parasitism in shaping the fungal communities and secondary metabolites associated with soybean roots, providing new insights into the mechanisms of multiple interactions among dodder, soybean, microbial communities and the soil environment.

Old-growth Acer macrophyllum trees host a unique suite of arbuscular mycorrhizal fungi and other root-associated fungal taxa in their canopy soil environment

ABSTRACT Canopy soils occur on tree branches throughout the temperate rainforests of the Pacific Northwest Coast and are recognized as a defining characteristic of these ecosystems. Certain tree species extend adventitious roots into these canopy soil environments. Yet, research on adventitious root-associated fungi remains limited. Our study used microscopy to compare fungal colonization intensity between canopy and forest floor roots of old-growth bigleaf maple (Acer macrophyllum) trees. Subsequently, two high-throughput sequencing platforms were used to explore the spatial and seasonal variation of root-associated fungi between the two soil environments over one year. We found that canopy and forest floor roots had similar colonization intensity and were associating with a diversity of arbuscular mycorrhizal fungi and other potential symbionts, many of which were resolved to species level. Soil environment and seasonality affected root-associated fungal community composition, and several fungal species were indicative of the canopy soil environment. In Washington State’s (USA) temperate old-growth rainforests, these canopy soil environments host a unique suite of root-associated fungi. The presence of arbuscular mycorrhizae provides further evidence that adventitious roots form fungal associations to exploit canopy soils for resources, and there may be novel relationships forming with other fungi. These soils may be providing a redundancy compartment (i.e., “nutrient reserve”), imparting a resiliency to disturbances for certain old-growth trees.

Integration of Phenotypes in Microbiome Networks for Designing Synthetic Communities: a Study of Mycobiomes in the Grafted Tomato System.

Understanding factors influencing microbial interactions, and designing methods to identify key taxa that are candidates for synthetic communities, or SynComs, are complex challenges for achieving microbiome-based agriculture. Here, we study how grafting and the choice of rootstock influences root-associated fungal communities in a grafted tomato system. We studied three tomato rootstocks (BHN589, RST-04-106, and Maxifort) grafted to a BHN589 scion and profiled the fungal communities in the endosphere and rhizosphere by sequencing the internal transcribed spacer (ITS2). The data provided evidence for a rootstock effect (explaining ~2% of the total captured variation, P < 0.01) on the fungal community. Moreover, the most productive rootstock, Maxifort, supported greater fungal species richness than the other rootstocks or controls. We then constructed a phenotype-operational taxonomic unit (OTU) network analysis (PhONA) using an integrated machine learning and network analysis approach based on fungal OTUs and associated tomato yield as the phenotype. PhONA provides a graphical framework to select a testable and manageable number of OTUs to support microbiome-enhanced agriculture. We identified differentially abundant OTUs specific to each rootstock in both endosphere and rhizosphere compartments. Subsequent analyses using PhONA identified OTUs that were directly associated with tomato fruit yield and others that were indirectly linked to yield through their links to these OTUs. Fungal OTUs that are directly or indirectly linked with tomato yield may represent candidates for synthetic communities to be explored in agricultural systems. IMPORTANCE The realized benefits of microbiome analyses for plant health and disease management are often limited by the lack of methods to select manageable and testable synthetic microbiomes. We evaluated the composition and diversity of root-associated fungal communities from grafted tomatoes. We then constructed a phenotype-OTU network analysis (PhONA) using these linear and network models. By incorporating yield data in the network, PhONA identified OTUs that were directly predictive of tomato yield and others that were indirectly linked to yield through their links to these OTUs. Follow-up functional studies of taxa associated with effective rootstocks, identified using approaches such as PhONA, could support the design of synthetic fungal communities for microbiome-based crop production and disease management. The PhONA framework is flexible for incorporation of other phenotypic data, and the underlying models can readily be generalized to accommodate other microbiome or 'omics data.

A metabarcoding protocol targeting two DNA regions to analyze root-associated fungal communities in ferns and lycophytes.

Detailed studies of the fungi associated with lycophytes and ferns provide crucial insights into the early evolution of land plants. However, most investigations to date have assessed fern-fungus interactions based only on visual root inspection. In the present research, we establish and evaluate a metabarcoding protocol to analyze the fungal communities associated with fern and lycophyte roots. We used two primer pairs focused on the ITS rRNA region to screen the general fungal communities, and the 18S rRNA to target Glomeromycota fungi (i.e., arbuscular mycorrhizal fungi). To test these approaches, we collected and processed roots from 12 phylogenetically distant fern and lycophyte species. We found marked compositional differences between the ITS and 18S data sets. While the ITS data set demonstrated the dominance of orders Glomerales (phylum Glomeromycota), Pleosporales, and Helotiales (both in phylum Ascomycota), the 18S data set revealed the greatest diversity of Glomeromycota. Non-metric multidimensional scaling (NMDS) ordination suggested an important geographical effect in sample similarities. The ITS-based approach is a reliable and effective method to analyze the fungal communities associated with fern and lycophyte roots. The 18S approach is more appropriate for studies focused on the detailed screening of arbuscular mycorrhizal fungi.

The structure of root-associated fungal communities is related to the long-term effects of plant diversity on productivity.

Root-associated fungi could play a role in determining both the positive relationship between plant diversity and productivity in experimental grasslands, and its strengthening over time. This hypothesis assumes that specialized pathogenic and mutualistic fungal communities gradually assemble over time, enhancing plant growth more in species-rich than in species-poor plots. To test this hypothesis, we used high-throughput amplicon sequencing to characterize root-associated fungal communities in experimental grasslands of 1 and 15 years of age with varying levels of plant species richness. Specifically, we tested whether the relationship between fungal communities and plant richness and productivity becomes stronger with the age of the experimental plots. Our results showed that fungal diversity increased with plant diversity, but this relationship weakened rather than strengthened over the two time points. Contrastingly, fungal community composition showed increasing associations with plant diversity over time, suggesting a gradual build-up of specific fungal assemblages. Analyses of different fungal guilds showed that these changes were particularly marked in pathogenic fungi, whose shifts in relative abundance are consistent with the pathogen dilution hypothesis in diverse plant communities. Our results suggest that root-associated fungal pathogens play more specific roles in determining the diversity-productivity relationship than other root-associated plant symbionts.

Linking fungal community structure with soil nitrogen dynamics following forest conversion in a subalpine forest in China

The conversion of natural forests to plantations affects soil carbon (C) and nitrogen (N) dynamics. However, the underlying microbial mechanisms of C and N dynamics caused by forest conversion, particularly the functional role of ectomycorrhizal (ECM) fungi, remain largely unknown. Here, we investigated the soil and root-associated fungal communities, soil and ECM root enzyme activities, and C and N mineralization rates in natural forests and plantations in the western Sichuan subalpine coniferous forest. Soil fungal and root ECM fungal communities were determined by high-throughput and Sanger sequencing, respectively. ECM root surface enzymes were used to assess fungal function, while soil enzymes, C and N mineralization, were used to evaluate soil function.Our results showed that clearing natural forests and converting them to plantations led to lower soil organic carbon (SOC), total nitrogen (TN), and pH, which drove changes in ECM and saprophytic (SAP) fungal communities. After forest conversion, the main difference in the fungal community was an increase in the ratio of ECM to SAP fungi. The most apparent change in the soil ECM fungal community is the shift of the dominant genera from Russula to Cortinarius and Piloderma. Subsequently, the function of the ECM fungal community was altered. The results indicated that the conversion of the natural forest to the plantation reduced ECM community β-glucosidase (βG), β-glucuronidase (βLU), N-acetyl-β-D-glucosaminidase (NAG), and acid phosphatase (AP) activities, and soil βG, NAG, and leucine aminopeptidase (LAP) activities. Among them, the activities of βG, βLU, and NAG in the ECM fungal community were significantly correlated with the activities of βG, βLU, and NAG in soil, respectively. Finally, we show that converting natural forests to plantations significantly increased the ammonification rate while decreasing the nitrification and mineralization rates. The close relationship between the relative abundance and diversity of the ECM fungal community, ECM communities and soil NAG, and N processes indicated that the changes in soil N dynamic after forest conversion were directly related to the changes in the ECM fungal community. Our results provide insight into soil C and N dynamics mechanisms resulting from forest conversion.
