How ATP and dATP Act as Molecular Switches to Regulate Enzymatic Activity in the Prototypical Bacterial Class Ia Ribonucleotide Reductase.

Class Ia ribonucleotide reductases (RNRs) are allosterically regulated by ATP and dATP to maintain the appropriate deoxyribonucleotide levels inside the cell for DNA biosynthesis and repair. RNR activity requires precise positioning of the β2 and α2 subunits for the transfer of a catalytically essential radical species. Excess dATP inhibits RNR through the creation of an α-β interface that restricts the ability of β2 to obtain a position that is capable of radical transfer. ATP breaks the α-β interface, freeing β2 and restoring enzyme activity. Here, we investigate the molecular basis for allosteric activity regulation in the well-studied Escherichia coli class Ia RNR through the determination of six crystal structures and accompanying biochemical and mutagenesis studies. We find that when dATP is bound to the N-terminal regulatory cone domain in α, a helix unwinds, creating a binding surface for β. When ATP displaces dATP, the helix rewinds, dismantling the α-β interface. This reversal of enzyme inhibition requires that two ATP molecules are bound in the cone domain: one in the canonical nucleotide-binding site (site 1) and one in a site (site 2) that is blocked by phenylalanine-87 and tryptophan-28 unless ATP is bound in site 1. When ATP binds to site 1, histidine-59 rearranges, prompting the movement of phenylalanine-87 and trytophan-28, and creating site 2. dATP hydrogen bonds to histidine-59, preventing its movement. The importance of site 2 in the restoration of RNR activity by ATP is confirmed by mutagenesis. These findings have implications for the design of bacterial RNR inhibitors.

Cardioprotective action of apocynin in isoproterenol-induced cardiac damage is mediated through Nrf-2/HO-1 signaling pathway.

This investigation evaluated the therapeutic benefit of apocynin in isoproterenol (ISO)-induced cardiac damage in rats. ISO-administered male Wistar rats were treated with apocynin for 2 weeks. Blood plasma and left ventricle of heart tissues were collected and analyzed for oxidative stress-related parameters such as malondialdehyde (MDA), advanced oxidation protein product (AOPP), and nitric oxide (NO). The activities of endogenous antioxidant enzymes such as superoxide dismutase (SOD) and catalase were also measured. The gene expressions of oxidative stress-related proteins such as Nrf-2, HO-1, and HO-2 in cardiac tissues were also measured. In silico studies like molecular docking and molecular dynamics were also performed to detect how apocynin interacts with NADPH and nitric oxide synthase at the molecular level. This investigation revealed significant elevation of serum transferase enzymes and creatinine kinase-Muscle Brain (CK-MB) activities in ISO-administered rats compared to the control. Apocynin effectively normalized the serum transferases and CK-MB activities in the blood of ISO-stressed rats. Moreover, ISO-induced elevations of MDA, NO, and AOPP levels were also suppressed by apocynin treatment. Consistently, apocynin restored the reduced SOD and catalase activities in ISO-administered rats. This restoration of enzyme activity might be due to the increased expression of Nrf-2 and HO-1 and reduced expression of iNOS and TNF-α in ISO-administered rats. Histological analysis revealed that apocynin treatment ameliorated the mononuclear cell adherence and fibrosis in the cardiac tissue of ISO-administered rats. Computational studies also support the experimental findings. This study demonstrates that apocynin prevents ISO-induced cardiac injury not only by preventing inflammation but also by empowering the antioxidant defense system.

Effect of Hydrolyzable Tannins of Euphorbia Plants on the Rat Antioxidant System of under Oxidative Stress

Aim: Study of the effect of hydrolyzable tannins isolated from Euphorbia plants on alloxan-induced OS under in vivo conditions.
 Methodology: Polyphenols were isolated from Euphorbia plants using an extraction method, after which the effect of these polyphenols on malondialdehyde (MDA) and glutathione reductase (GR) activity under oxidative stress in rats was determined in vivo.
 Results: The data obtained show that the studied hydrolyzable tannins reduce the amount of MDA in organs and tissues to the control level under alloxan-induced OS conditions. It was also found that polyphenols 3GHG, 1GHG and geraniin restore GR activity, and 2DGG had virtually no effect on the restoration of enzyme activity in the blood plasma and pancreas under OS conditions. However, the studied hydrolyzable tannins provide feebly expressed influence on the restoration of GR activity in the liver of rats under OS conditions.
 Conclusions: Thus, these hydrolyzed tannins exhibit strong antioxidant properties when acting on the amount of MDA, but when the GR activity is restored, their activity is weakly expressed.

Evaluating Silymarin Extract as a Potent Antioxidant Supplement in Diazinon-Exposed Rainbow Trout: Oxidative Stress and Biochemical Parameter Analysis.

This study aimed to investigate the effects of diazinon on fish, focusing on hepatotoxic biomarkers and the potential protective effects of silymarin supplementation. One hundred eighty rainbow trout were randomly assigned to four groups: control, diazinon exposed (0.1 mg L-1), silymarin supplemented (400 mg kg-1), and diazinon + silymarin. Blood samples and liver tissue were collected after 7, 14, and 21 days of exposure to analyze biochemical parameters and oxidative biomarkers. Diazinon exposure in fish resulted in liver damage, as indicated by increased antioxidant enzyme activities in the hepatocytes. Silymarin showed the potential to mitigate this damage by reducing oxidative stress and restoring enzyme activities. Nevertheless, diazinon increased creatine phosphokinase activity, which may not be normalized by silymarin. Exposure to diazinon increased glucose, triglyceride, and cholesterol levels, whereas total protein, albumin, and globulin levels were significantly decreased in fish. However, silymarin controlled and maintained these levels within the normal range. Diazinon increased creatinine, urea, uric acid, and ammonia contents. Silymarin could regulate creatinine, urea, and uric acid levels while having limited effectiveness on ammonia excretion. Furthermore, diazinon increased malondialdehyde in hepatocytes, whereas administration of silymarin could restore normal malondialdehyde levels. Overall, silymarin showed potential as a therapeutic treatment for mitigating oxidative damage induced by diazinon in fish, but its effectiveness on creatine phosphokinase, glutathione reductase, and ammonia may be limited.

Preclinical Enzyme Replacement Therapy with a Recombinant β-Galactosidase-Lectin Fusion for CNS Delivery and Treatment of GM1-Gangliosidosis.

GM1-gangliosidosis is a catastrophic, neurodegenerative lysosomal storage disease caused by a deficiency of lysosomal β-galactosidase (β-Gal). The primary substrate of the enzyme is GM1-ganglioside (GM1), a sialylated glycosphingolipid abundant in nervous tissue. Patients with GM1-gangliosidosis present with massive and progressive accumulation of GM1 in the central nervous system (CNS), which leads to mental and motor decline, progressive neurodegeneration, and early death. No therapy is currently available for this lysosomal storage disease. Here, we describe a proof-of-concept preclinical study toward the development of enzyme replacement therapy (ERT) for GM1-gangliosidosis using a recombinant murine β-Gal fused to the plant lectin subunit B of ricin (mβ-Gal:RTB). We show that long-term, bi-weekly systemic injection of mβ-Gal:RTB in the β-Gal−/− mouse model resulted in widespread internalization of the enzyme by cells of visceral organs, with consequent restoration of enzyme activity. Most importantly, β-Gal activity was detected in several brain regions. This was accompanied by a reduction of accumulated GM1, reversal of neuroinflammation, and decrease in the apoptotic marker caspase 3. These results indicate that the RTB lectin delivery module enhances both the CNS-biodistribution pattern and the therapeutic efficacy of the β-Gal ERT, with the potential to translate to a clinical setting for the treatment of GM1-gangliosidosis.

The Pleiotropic Effects of Oxygen-Derived Free-Radical Scavengers on the Graft During Normothermic Ex Situ Heart Perfusion

<h3>Purpose</h3> The management of oxidative stress is pivotal during ESHP. The lack of sufficient antioxidant systems allow the accumulation of reactive oxygen species (ROS) which can negatively affect myocardial function. We aim to evaluate the use of oxygen-derived free-radical (OFR) scavengers on cardiac functional preservation during ESHP. <h3>Methods</h3> Using a porcine heart perfusion model, we compared the effect of different OFR scavengers. Hearts from juvenile Yorkshire pigs were perfused in working mode for 6 hours either in the control group (n=6) or adding polyethylene glycol (PEG)-catalase (10,000U/L, n=6) and PEG-superoxide dismutase (SOD) (550U/L, n=6) at the initiation of perfusion. Another group (n=6) of freshly procured heart were obtained as tissue control. Contractile function, myocardial injury and endothelial integrity were evaluated. The oxidative modification and antioxidant activity were determined in the myocardium and coronary vasculature. <h3>Results</h3> Cardiac function was better preserved in the catalase group (p<0.05, Figure A). Catalase and SOD both decreased perfusate cTnI, indicating less myocardial injury. The catalase group had lower perfusate vWF than the other two groups, suggesting less endothelial injury (p<0.05, Figure B). Compared to SOD, catalase reduced ROS production and oxidatively modified protein, indicated by protein carbonyl content in the myocardium and nitrotyrosine in the coronary vasculature (p<0.05, Figure C). The catalase and glutathione peroxidase activity decreased in all groups. However, adding catalase partially restored enzyme activity (Figure D). <h3>Conclusion</h3> The antioxidant enzyme activity decreased during <i>ex situ</i> heart perfusion. Catalase better preserved cardiac function and coronary endothelium than SOD, likely resulting from distinct oxidative stress states in the graft. Catalase and SOD have opposing effects on hydrogen peroxide detoxification, which may explain the differences observed in this study.

HexA-Enzyme Coated Polymer Nanoparticles for the Development of a Drug-Delivery System in the Treatment of Sandhoff Lysosomal Storage Disease.

Lysosomal storage disorders (LSDs) are a set of metabolic diseases caused by mutations in genes that are in charge of the production of lysosomal enzymes, resulting in the buildup of non-degraded substrates and the consequent systemic damage that mainly involves the Central Nervous System (CNS). One of the most widely used and studied treatments is Enzyme Replacement Therapy, which is based on the administration of the recombinant deficient enzyme. This strategy has often proved fallacious due to the enzyme instability in body fluids and its inability to reach adequate levels in the CNS. In this work, we developed a system based on nanotechnology that allows a stable enzyme to be obtained by its covalent immobilization on nanoparticles (NPs) of polylactic acid, subsequently administered to a cellular model of LSDs, i.e., Sandhoff disease, caused by the absence or deficiency of the β-d-N-acetyl-hexosaminidase A (HexA) enzyme. The HexA enzymes, loaded onto the polymeric NPs through an immobilization procedure that has already been investigated and validated, were found to be stable over time, maintain optimal kinetic parameters, be able to permeate the plasma membrane, hydrolyze HexA’s natural substrate, and restore enzyme activity close to the levels of healthy cells. These results thus lay the foundation for testing the HexA-NPs in animal models of the disease and thus obtaining an efficient drug-delivery system.

The possible role of ursolic acid in Covid-19: A real game changer.

Ursolic acid (UA) is a pentacyclic terpenoid is usually found in the fruit peels and stem bark as secondary metabolites. UA has antiviral, antibacterial, and antiparasitic properties. UA has a wide spectrum of pharmacological activities against different infections. Because of the greatest antiviral and anti-inflammatory properties of UA, so it could be a plausible therapeutic herbal medicine in Covid-19 treatment. Covid-19 is a recent worldwide virulent disease pandemic due to severe acute respiratory coronavirus disease 2 (SARS-CoV-2). The pathogenesis of SARS-CoV-2 infection is related to the direct cytopathic effect and exaggerated immune response by which acute lung injury (ALI) and/or acute respiratory distress syndrome might be developed in critical cases. UA may inhibit main protease of SARS-CoV-2, and inhibits the interface flanked by SARS-CoV-2 viral proteins and its entry point commonly recognized as angiotensin converting enzyme 2 (ACE2). In addition, UA attenuates SARS-CoV-2-induced inflammatory reactions and oxidative stress.Therefore, UA could avert SARS-CoV-2 infection from causing ALI. This opinion proposed that UA might be a potential candidate therapy against Covid-19 and can mitigate post-Covid-19 complications such as lung fibrosis. In this regards, forthcoming studies are reasonable to substantiate the therapeutic role of UA in Covid-19. However, taken into account that Covid-19 is yet to be investigating for further evaluations, therefore, clinical trials are recommended regarding use and dose of UA in Covid-19 treatment, as well as secondary effects.

Abstract 812: A novel model for functional profiling of germline SDHA variants associated with cancer

Abstract The functional inactivation of the metabolic enzyme complex succinate dehydrogenase (SDH) is a well-validated cause of multiple human cancers. Germline inheritance of a loss-of-function (LOF) SDHA mutation can result in SDH-deficiency is associated with a high lifetime risk of developing one or more SDH-deficient cancers. There are no highly effective medical therapies for advanced unresectable or metastatic SDH-deficient cancer, but most are curable if resected at an early stage. Early detection is therefore critical. However, despite knowing that loss of enzyme activity leads to tumor development, it has been difficult to determine which variants disrupt enzyme activity and contribute to cancer risk. There are currently over 600 SDHA missense reported in ClinVar, yet over 90% are considered variants of uncertain significance (VUS) due to a lack of functional evidence. Nearly 1% of the population carries a SDHA missense VUS and more are discovered every day with the increased availability of genetic testing modalities (clinical and direct-to-consumer). Only those carrying SDHA variant known to be LOF (pathogenic) can be recommended for enhanced tumor surveillance or genetic counseling. Currently, without an adequate model to determine the functional consequence of SDHA variants, an individual who carries SDHA VUS may have a significant lifetime risk of cancer, but are unlikely to benefit from early detection. In order to address this critical need, we sought to develop a novel human cell line model of SDHA-deficiency that would allow us to interrogate the functional consequences of SDHA VUS. Using CRISPR-Cas9 technology, we created a clonal HAP1 SDHA knockout cell line. Genetic inactivation of SDHA was verified by sequencing and immunoblotting, and resulted in complete loss of SDH activity. To investigate the utility of this model for characterizing the functional consequences of SDHA variants, we performed complementation experiments with SDHA variants with known functional consequences by lentiviral transduction. SDHA expression was confirmed by quantitative RT-PCR and immunoblotting and SDH activity was measured from isolated mitochondria using a commercial kit. As expected, expression of wild-type SDHA or known no-effect (benign) SDHA variants restores SDH-activity, whereas expression of known LOF (pathogenic) SDHA variants fails to restore enzyme activity. Using this model, we can functionally characterize SDHA VUS and obtain the evidence needed to reclassify their clinical significance. This model will lead to the discovery of novel pathogenic SDHA variants and help identify those at-risk for developing SDH-deficient cancers. Mechanistic study of bergamottin-induced inactivation of CYP2C9

Bergamottin (BGM) is a major furanocoumarin constituent of grapefruit and is reported to have inhibitory effects on cytochrome P450 enzymes. This study investigated the chemical interactions between BGM and the enzyme CYP2C9. BGM exhibited time-, concentration-, and NADPH-dependent inhibition of CYP2C9. Co-incubation with diclofenac, a reversible inhibitor of CYP2C9, attenuated the time-dependent enzyme inhibition. Exhaustive dialysis did not restore enzyme activity post-inhibition. Glutathione (GSH) and catalase/superoxide dismutase failed to reverse BGM-induced CYP2C9 inactivation. A GSH trapping study suggested that BGM was metabolized to an epoxide and/or γ-ketoenal that may have been responsible for the enzyme inactivation. In conclusion, BGM can be characterized as a mechanism-based inactivator of CYP2C9 acting via the formation of an epoxide and/or γ-ketoenal.

Improvement of motor and behavioral activity in Sandhoff mice transplanted with human CD34+ cells transduced with a HexA/HexB expressing lentiviral vector.

Tay-Sachs and Sandhoff disease are debilitating genetic diseases that affect the central nervous system leading to neurodegeneration through the accumulation of GM2 gangliosides. There are no cures for these diseases and treatments do not alleviate all symptoms. Hematopoietic stem cell gene therapy offers a promising treatment strategy for delivering wild-type enzymes to affected cells. By genetically modifying hematopoietic stem cells to express wild-type HexA and HexB, systemic delivery of functional enzyme can be achieved. Primary human hematopoietic stem/progenitor cells and Tay-Sachs affected cells were used to evaluate the functionality of the vector. An immunodeficient and humanized mouse model of Sandhoff disease was used to evaluate whether the HexA/HexB lentiviral vector transduced cells were able to improve the phenotypes associated with Sandhoff disease. An immunodeficient NOD-RAG1-/-IL2-/- (NRG) mouse model was used to evaluate whether the HexA/HexB vector transduced human CD34+ cells were able to engraft and undergo normal multilineage hematopoiesis. HexA/HexB lentiviral vector transduced cells demonstrated strong expression of HexA and HexB and restored enzyme activity in Tay-Sachs affected cells. Upon transplantation into a humanized Sandhoff disease mouse model, improved motor and behavioral skills were observed. Decreased GM2 gangliosides were observed in the brains of HexA/HexB vector transduced cell transplanted mice. Increased peripheral blood levels of HexB was also observed in transplanted mice. Normal hematopoiesis in the peripheral blood and various lymphoid organs was also observed in transplanted NRG mice. These results highlight the potential use of stem cell gene therapy as a treatment strategy for Tay-Sachs and Sandhoff disease.

Kinetic improvement of an algal diacylglycerol acyltransferase 1 via fusion with an acyl-CoA binding protein.

Microalgal oils in the form of triacylglycerols (TAGs) are broadly used as nutritional supplements and biofuels. Diacylglycerol acyltransferase (DGAT) catalyzes the final step of acyl-CoA-dependent biosynthesis of TAG, and is considered a key target for manipulating oil production. Although a growing number of DGAT1s have been identified and over-expressed in some algal species, the detailed structure-function relationship, as well as the improvement of DGAT1 performance via protein engineering, remain largely untapped. Here, we explored the structure-function features of the hydrophilic N-terminal domain of DGAT1 from the green microalga Chromochloris zofingiensis (CzDGAT1). The results indicated that the N-terminal domain of CzDGAT1 was less disordered than those of the higher eukaryotic enzymes and its partial truncation or complete removal could substantially decrease enzyme activity, suggesting its possible role in maintaining enzyme performance. Although the N-terminal domains of animal and plant DGAT1s were previously found to bind acyl-CoAs, replacement of CzDGAT1 N-terminus by an acyl-CoA binding protein (ACBP) could not restore enzyme activity. Interestingly, the fusion of ACBP to the N-terminus of the full-length CzDGAT1 could enhance the enzyme affinity for acyl-CoAs and augment protein accumulation levels, which ultimately drove oil accumulation in yeast cells and tobacco leaves to higher levels than the full-length CzDGAT1. Overall, our findings unravel the distinct features of the N-terminus of algal DGAT1 and provide a strategy to engineer enhanced performance in DGAT1 via protein fusion, which may open a vista in generating improved membrane-bound acyl-CoA-dependent enzymes and boosting oil biosynthesis in plants and oleaginous microorganisms.

Deforested and drained tropical peatland sites show poorer peat substrate quality and lower microbial biomass and activity than unmanaged swamp forest

Swamp forests on deep tropical peatlands have undergone extensive deforestation and draining for agriculture and plantations, consequently becoming globally significant carbon (C) sources.To study the effects of land-use change on peat as a biological environment, which directly affects decomposition dynamics and greenhouse gas emissions, we sampled peat from four common land-use types representing different management intensities in Central Kalimantan, Indonesia. The near-pristine swamp forest was used to describe unmanaged conditions, and the three other sites in order of increasing management intensity were reforested; degraded; and agricultural. We examined peat substrate quality (total C & nitrogen (N), dissolved organic C (DOC) and N (DON)), organic matter quality characterized by infrared spectroscopy, and microbial biomass and extracellular enzyme activity, to describe both biotic and abiotic conditions in peat.We found that the peat at altered sites was poorer in quality, i.e. decomposability, as demonstrated by the higher intensity of aromatic and aliphatic compounds, and lower intensity of polysaccharides, and concentration of total N, DOC, and DON compared to the peat in the swamp forest. The observed differences in peat properties can be linked to changes in litter input and decomposition conditions altered after deforestation and draining, as well as increased leaching and fires. The quality of the peat substrate was directly related to its biotic properties, with altered sites generally having lower microbial biomass and enzyme activity. However, irrespective of management intensity or substrate quality, enzyme activity was limited primarily to the first 0–3 cm of the peat profile. Some differences between wet and dry seasons were observed in enzyme activity especially in swamp forest, where the most measured enzyme activities were higher in dry season.Reforestation 6 years before our measurements had not yet restored enzyme activity in the peat to the level of the swamp forest, although the topmost peat characteristics in the reforested site already resembled those in the swamp forest. This is likely contributed by the limited capacity of the young tree stand to produce litter to support peat formation and restore the quality and structure of the peat, and the chemical weed control performed at the site. Therefore, we conclude that intensive land management, including deforestation and draining, leads to the surface peat becoming poorer biological environment, and it may take long time to restore the peat properties.

Peumus boldus attenuates copper-induced toxicity in Drosophila melanogaster

Peumus boldus (P. boldus) is a medicinal plant popularly used in the treatment of gastrointestinal disorders. P. boldus aqueous extract is rich in phenolic compounds and alkaloids that possess antiinflammatory and antioxidant effects. In the present study, the potential protective effect of P. boldus against Cu2+-induced toxicity was investigated. Adult Drosophila melanogaster were exposed to Cu2+ (1mM and 3mM) and/or P. boldus aqueous extract (5mg/mL) in the food during 4days. Cu2+-fed flies had impairment in the negative geotaxis performance (i.e. motor climbing capability) as well as a higher incidence of mortality when compared to the control group. P. boldus co-treatment afforded protection against the Cu2+-induced toxicity. Acetylcholinesterase (AChE) and glutathione S-transferase (GST) activity decreased significantly in D. melanogaster after Cu2+ exposure. P. boldus co-exposure for 4days restored enzyme activities to control levels. In addition, Cu2+ exposure caused a significant increase in the mRNA levels of antioxidant enzymes, superoxide dismutase (Sod1), catalase (Cat), thioredoxin reductase (TrxR1) and nuclear factor erythroid 2–related factor 2 (Nrf2), as well as increased the mRNA levels of acetylcholinesterase (Ace). The expression of P-type ATPase (Atp7A) and copper uptake protein 1 (Ctr1A) mRNAs were up-regulated in D. melanogaster exposed to Cu2+. The co-treatment with P. boldus blunted Cu2+-induced up-regulation of Atp7A and down-regulated Ctr1A mRNA expression. These findings suggest that P. boldus extracts reduce Cu2+-induced toxicity but not Cu2+ absorption in D. melanogaster. Consequently, P. boldus can be a potential therapeutical alternative for modulating Cu2+-associated toxicity.

PARK14 PLA2G6 mutants are defective in preventing rotenone-induced mitochondrial dysfunction, ROS generation and activation of mitochondrial apoptotic pathway.

Mutations in the gene encoding Ca2+-independent phospholipase A2 group 6 (PLA2G6) cause the recessive familial type 14 of Parkinson’s disease (PARK14). Mitochondrial dysfunction is involved in the pathogenesis of Parkinson’s disease (PD). PLA2G6 is believed to be required for maintaining mitochondrial function. In the present study, rotenone-induced cellular model of PD was used to investigate possible molecular pathogenic mechanism of PARK14 mutant PLA2G6-induced PD. Overexpression of wild-type (WT) PLA2G6 ameliorated rotenone-induced apoptotic death of SH-SY5Y dopaminergic cells. PARK14 mutant (D331Y), (G517C), (T572I), (R632W), (N659S) or (R741Q) PLA2G6 failed to prevent rotenone-induced activation of mitochondrial apoptotic pathway and exert a neuroprotective effect. WT PLA2G6, but not PARK14 mutant PLA2G6, prevented rotenone-induced mitophagy impairment. In contrast to WT PLA2G6, PARK14 mutant PLA2G6 was ineffective in attenuating rotenone-induced decrease in mitochondrial membrane potential and increase in the level of mitochondrial superoxide. WT PLA2G6, but not PARK14 PLA2G6 mutants, restored enzyme activity of mitochondrial complex I and cellular ATP content in rotenone-treated SH-SY5Y dopaminergic cells. In contrast to WT PLA2G6, PARK14 mutant PLA2G6 failed to prevent rotenone-induced mitochondrial lipid peroxidation and cytochrome c release. These results suggest that PARK14 PLA2G6 mutants lose their ability to maintain mitochondrial function and are defective inpreventing mitochondrial dysfunction, ROS production and activation of mitochondrial apoptotic pathway in rotenone-induced cellular model of PD.

Sensing by Smell: Nanoparticle-Enzyme Sensors for Rapid and Sensitive Detection of Bacteria with Olfactory Output.

We present here a highly efficient sensor for bacteria that provides an olfactory output, allowing detection without the use of instrumentation and with a modality that does not require visual identification. The sensor platform uses nanoparticles to reversibly complex and inhibits lipase. These complexes are disrupted in the presence of bacteria, restoring enzyme activity and generating scent from odorless pro-fragrance substrate molecules. This system provides rapid (15 min) sensing and very high sensitivity (102 cfu/mL) detection of bacteria using the human sense of smell as an output.

DNA-Specific Biosensors Based on Intramolecular β-Lactamase-Inhibitor Complex Formation.

Synthetic protein switches that sequence-specifically respond to oligonucleotide-based input triggers provide valuable tools for the readout of oligonucleotide-based biomolecular systems and networks. Here, we discuss a highly modular approach to reversibly control the DNA-directed assembly and disassembly of a complex between TEM1-β-lactamase and its inhibitor protein BLIP. By conjugating each protein to a unique handle oligonucleotide, the enzyme-inhibitor pair is noncovalently assembled upon the addition of a complementary ssDNA template strand, resulting in inhibition of enzyme activity. Hybridization of an input-oligonucleotide that is complementary to a target recognition sequence in the ssDNA template strand results in the formation of a rigid dsDNA helix that mechanically disrupts the enzyme-inhibitor complex, hereby restoring enzyme activity. Following this noncovalent approach allowed straightforward tuning of the ssDNA template recognition sequence and target oligonucleotide lengths with only a single set of oligonucleotide-functionalized enzyme and inhibitor domains. Using a fluorescent substrate, as little as 10 pM target oligonucleotide resulted in a distinguishable increase in enzyme activity.

Selective Uptake and Refolding of Globular Proteins in Coacervate Microdroplets

Intrinsic differences in the molecular sequestration of folded and unfolded proteins within poly(diallyldimethylammonium) (PDDA)/poly(acrylate) (PAA) coacervate microdroplets are exploited to establish membrane-free microcompartments that support protein refolding, facilitate the recovery of secondary structure and enzyme activity, and enable the selective uptake and exclusion of folded and unfolded biomolecules, respectively. Native bovine serum albumin, carbonic anhydrase, and α-chymotrypsin are preferentially sequestered within positively charged coacervate microdroplets, and the unfolding of these proteins in the presence of increasing amounts of urea results in an exponential decrease in the equilibrium partition constants as well as the kinetic release of unfolded molecules from the droplets into the surrounding continuous phase. Slow refolding in the presence of positively charged microdroplets leads to the resequestration of functional proteins and the restoration of enzymatic activity; however, fast refolding results in protein aggregation at the droplet surface. In contrast, slow and fast refolding in the presence of negatively charged PDDA/PAA droplets gives rise to reduced protein aggregation and misfolding by interactions at the droplet surface to give increased levels of protein renaturation. Together, our observations provide new insights into the bottom-up design and construction of self-assembling microcompartments capable of supporting the selective uptake and refolding of globular proteins.

Molecular Structural Basis for the Cold Adaptedness of the Psychrophilic β-Glucosidase BglU in Micrococcus antarcticus

Psychrophilic enzymes play crucial roles in cold adaptation of microbes and provide useful models for studies of protein evolution, folding, and dynamic properties. We examined the crystal structure (2.2-Å resolution) of the psychrophilic β-glucosidase BglU, a member of the glycosyl hydrolase 1 (GH1) enzyme family found in the cold-adapted bacterium Micrococcus antarcticus. Structural comparison and sequence alignment between BglU and its mesophilic and thermophilic counterpart enzymes (BglB and GlyTn, respectively) revealed two notable features distinct to BglU: (i) a unique long-loop L3 (35 versus 7 amino acids in others) involved in substrate binding and (ii) a unique amino acid, His299 (Tyr in others), involved in the stabilization of an ordered water molecule chain. Shortening of loop L3 to 25 amino acids reduced low-temperature catalytic activity, substrate-binding ability, the optimal temperature, and the melting temperature (Tm). Mutation of His299 to Tyr increased the optimal temperature, the Tm, and the catalytic activity. Conversely, mutation of Tyr301 to His in BglB caused a reduction in catalytic activity, thermostability, and the optimal temperature (45 to 35°C). Loop L3 shortening and H299Y substitution jointly restored enzyme activity to the level of BglU, but at moderate temperatures. Our findings indicate that loop L3 controls the level of catalytic activity at low temperatures, residue His299 is responsible for thermolability (particularly heat lability of the active center), and long-loop L3 and His299 are jointly responsible for the psychrophilic properties. The described structural basis for the cold adaptedness of BglU will be helpful for structure-based engineering of new cold-adapted enzymes and for the production of mutants useful in a variety of industrial processes at different temperatures.
