Microbiome of laboratory‐reared and environmentally collected cockroaches

AbstractCockroaches are insects found in almost all habitats, including unsanitary environments. Understanding their microbial communities is crucial for assessing the potential risks they pose as vectors of pathogens. In this study, we assessed the microbial communities of omnivorous cockroaches collected from external environments and those reared in a clean laboratory for extended periods (5–20 years). Using the iSeq 100 system, we examined the relative abundance of microbial communities at the phylum, family and genus levels. Our results revealed that the predominant taxa in these cockroaches were Proteobacteria, Bacteroidetes and Firmicutes. Interestingly, the bacterial communities of samples from the same cockroach species, regardless of their living conditions, clustered together, indicating species‐specific similarities in microbiomes. The symbiont genus Blattabacterium was consistently present in all samples, delivering nutrients to the host. Pathogen detection at the genus level indicated a higher prevalence of potential pathogens in cockroaches collected from field environments, compared with those from laboratory‐reared cockroaches. These findings underscore the importance of cockroaches as pathogen reservoirs and vectors of opportunistic infections, emphasizing the need for further studies to identify specific microorganisms and confirm their pathogenicity. As cockroaches inhabit human environments, their potential to spread harmful bacteria through defecation warrants attention and underscores the significance of understanding their microbial ecology for public health implications.

Molecular insights into the microbial degradation of sediment-derived DOM in a macrophyte-dominated lake under aerobic and hypoxic conditions

The mineralization of dissolved organic matter (DOM) in sediments is an important factor leading to the eutrophication of macrophyte-dominated lakes. However, the changes in the molecular characteristics of sediment-derived DOM during microbial degradation in macrophyte-dominated lakes are not well understood. In this study, the microbial degradation process of sediment-derived DOM in Lake Caohai under aerobic and hypoxic conditions was investigated using Fourier transform ion cyclotron resonance mass spectrometry (FT-ICR MS) and metagenomics. The results revealed that the microbial degradation of sediment-derived DOM in macrophyte-dominated lakes was more intense under aerobic conditions. The microorganisms mainly metabolized the protein-like substances in the macrophyte-dominated lakes, and the carbohydrate-active enzyme genes and protein/lipid-like degradation genes played key roles in sediment-derived DOM degradation. Organic compounds with high H/C ratios such as lipids, carbohydrates, and protein/lipid-like compounds were preferentially removed by microorganisms during microbial degradation. Meanwhile, there was an increase in the abundance of organic molecular formula with a high aromaticity such as tannins and unsaturated hydrocarbons with low molecular weight and low double bond equivalent. In addition, aerobic/hypoxic environments can alter microbial metabolic pathways of sediment-derived DOM by affecting the relative abundance of microbial communities (e.g., Gemmatimonadetes and Acidobacteria) and functional genes (e.g., ABC.PE.P1 and ABC.PE.P) in macrophyte-dominated lakes. The abundances of lipids, unsaturated hydrocarbons, and protein compounds in aerobic environments decreased by 58 %, 50 %, and 44 %, respectively, compared to in hypoxic environments under microbial degradation. The results of this study deepen our understanding of DOM biodegradation in macrophyte-dominated lakes under different redox environments and provide new insights into nutrients releases from sediment and continuing eutrophication in macrophyte-dominated lakes.

The Impact of High Temperature on Microbial Communities in Pork and Duck Skin.

Pork skin and duck skin are highly favored by consumers in China, and high-temperature processing methods are widely employed in cooking and food preparation. However, the influence of high-temperature treatment on the microbial communities within pork skin and duck skin remains unclear. In this study, a high-temperature treatment method simulating the cooking process was utilized to treat samples of pork skin and duck skin at temperatures ranging from 60 °C to 120 °C. The findings revealed that high-temperature treatment significantly altered the microbial communities in both pork skin and duck skin. Heat exposure resulted in a decrease in microbial diversity and induced changes in the relative abundance of specific microbial groups. In pork skin, high-temperature treatment led to a reduction in bacterial diversity and a decline in the relative abundance of specific bacterial taxa. Similarly, the relative abundance of microbial communities in duck skin also decreased. Furthermore, potential pathogenic bacteria, including Gram-positive and Gram-negative bacteria, as well as aerobic, anaerobic, and facultative anaerobic bacteria, exhibited different responses to high-temperature treatment in pork skin and duck skin. These findings highlighted the substantial impact of high-temperature processing on the composition and structure of microbial communities in pork skin and duck skin, potentially influencing food safety and quality. This study contributed to an enhanced understanding of the microbial mechanisms underlying the alterations in microbial communities during high-temperature processing of pork skin and duck skin, with significant implications for ensuring food safety and developing effective cooking techniques.

Study on the Soil Microbial Diversity of Cymbidium goeringii and Cymbidium faberi in the Qinling Mountains after Introduction and Domestication

Rhizosphere microbial communities have abundant species and a large number, and affect the physiology and growth of plants. When studying rhizosphere microbes, the rhizosphere ecosystem function and protection of wild orchids will be facilitated. By using high-throughput sequencing technology, the rhizosphere and non-rhizosphere bacteria and fungi of wild Cymbidium goeringii and Cymbidium faberi in the Qinling Mountains were analyzed at phylum, class, order, family, and genus levels to explore the rhizosphere bacterial and fungal community structure and diversity of orchid plants (C. goeringii and C. faberi) under natural conditions. The results showed that at the phylum level Proteobacteria was dominant in rhizosphere and non-rhizosphere soil of C. goeringii and C. faberi, but the proportion was different. The abundance of Proteobacteria in rhizosphere soil of C. faberi was the highest (35.5%), which was about 1.3 times of that in non-rhizosphere soil. Bacteroidetes accounted for 17.2% in rhizosphere soil of C. goeringii, much higher than that of non-rhizosphere soil (7.92%). The dominant groups of fungi in rhizosphere soil of C. goeringii and C. faberi were both Ascomycota. At the genus level, PCoA analysis showed that the community structure of bacteria and fungi in different samples was not only common but also specific, which was manifested in the similar dominant species but different subdominant species. This difference is reflected in the composition and relative abundance of microbial communities between different samples, and will gradually become obvious with the refinement of genera.

Species-Level Characterization of the Microbiome in Breast Tissues with Different Malignancy and Hormone-Receptor Statuses Using Nanopore Sequencing

Unambiguous evidence indicates that microbes are closely linked to various human diseases, including cancer. Most prior work investigating the microbiome of breast tissue describes an association between compositional differences of microbial species in benign and malignant tissues, but few studies have examined the relative abundance of microbial communities within human breast tissue at the species level. In this work, a total of 44 breast tissue samples including benign and malignant tissues with adjacent normal breast tissue pairs were collected, and Oxford Nanopore long-read sequencing was employed to assess breast tissue microbial signatures. Nearly 900 bacterial species were detected from the four dominant phyla: Proteobacteria, Firmicutes, Actinobacteria and Bacteroidetes. The bacteria with the highest abundance in all breast tissues was Ralstonia pickettii, and its relative abundance increased with decreasing malignancy. We further examined the breast-tissue microbiome composition with different hormone-receptor statuses, and the relative abundance of the genus Pseudomonas increased most significantly in breast tissues. Our study provides a rationale for exploring microbiomes associated with breast carcinogenesis and cancer development. Further large-cohort investigation of the breast microbiome is necessary to characterize a microbial risk signature and develop potential microbial-based prevention therapies.

Carbon Reduction and Pollutant Abatement by a Bio-Ecological Combined Process for Rural Sewage.

In order to explore the treatment effect of a bio-ecological combined process on pollution reduction and carbon abatement of rural domestic wastewater under seasonal changes, the rural area of Lingui District, Guilin City, Guangxi Province, China was selected to construct a combined process of regulating a pond, biological filter, subsurface flow constructed wetland, and ecological purification pond. The influent water, effluent water, and the characteristics of pollutant treatment in each unit were investigated. The results showed that the average removal rates of COD, TN, and NH3-N in summer were 87.57, 72.18, and 80.98%, respectively, while they were 77.46, 57.52, and 64.48% in winter. There were significant seasonal differences in wastewater treatment results in Guilin. Meanwhile, in view of the low carbon:nitrogen ratio in the influent and the poor decontamination effect, the method of adding additional carbon sources such as sludge fermentation and rice straw is proposed to strengthen resource utilization and achieve carbon reduction and emission reduction. The treatment effect of ecological units, especially constructed wetland units, had a high contribution rate of TN treatment, but it was greatly impacted by seasons. The analysis of the relative abundance of the microbial community at the phylum level in constructed wetlands revealed that Proteobacteria, Acidobacteria, Chloroflexi, Firmicutes, Bacteroidetes, Planctomycetota, and Actinobacteria were the dominant phyla. The relative abundance of microbial communities of Proteobacteria, Chloroflexi, and Acidobacteria decreased to a large extent from summer to winter, while Firmicutes, Bacteroidetes, and Planctomycetota increased to varying degrees. These dominant bacteria played an important role in the degradation of pollutants such as COD, NH3-N, and TN in wetland systems.

[Effects of Chemical Fertilizer Reduction Combined with Straw Application on Diazotrophic Communities in a Double Rice Cropping System].

Based on a three-year field experiment, the effects of reduced chemical fertilizer combined with straw application on paddy yield, soil fertility properties, and community structure of diazotrophs in a double-rice cropping field three years after straw application were examined. Three treatments were applied:conventional fertilizer application (CF), chemical fertilizer reduction combined with a low straw application rate (CFLS, 3 t·hm-2), and a high straw application rate (CFHS, 6 t·hm-2). The results showed that CFLS and CFHS did not significantly reduce rice grain yield (P>0.05); significantly neutralized soil acidification; increased soil microbial biomass carbon and nitrogen, dissolved organic carbon, and organic carbon content (P<0.05); and significantly reduced soil redox potential, ammonium nitrogen, and nitrate nitrogen contents (P<0.05). This was more conducive to improve soil nitrogen use efficiency. Compared with those under the CF treatment, the natural nitrogen fixation functional communities of CFLS and CFHS increased the Shannon, PD, and Evenness indexes (P<0.05) due to the improvement of conditions such as the increase in soil carbon storage and the decrease in acidification degree. The relative abundance of microbial communities with nitrogen fixation, carbon fixation, and plant growth promotion functions such as Ferrigenium, Sulfurivermis, Methylomonas, Methylovulum, Ectothiorhodospira, and Nostoc increased significantly (P<0.05). In conclusion, the reduction in chemical fertilizer combined with 3 t·hm-2 and 6 t·hm-2 straw application was an effective measure to improve the community structure of soil diazotrophs and the potential of soil nitrogen fixation.

Nickel Foam Promotes Syntrophic Metabolism of Propionate and Butyrate in Anaerobic Digestion.

Enhanced interspecies electron transfer (IET) among symbiotic microorganisms is an effective method to increase the rate of methane (CH4) production in anaerobic digestion. Direct interspecies electron transfer (DIET), which does not involve dissolved redox media, is considered an alternative and superior method to enhance methane production by interspecific hydrogen (H2) transfer (IHT). In this study, nickel foam was built into a semicontinuous anaerobic reactor to investigate its effect on the metabolism of propionate and butyrate. Both increased the average yield of CH4 in anaerobic digestion by 18.1 and 15.9%, respectively. Analysis of bacterial and archaeal communities showed that the addition of nickel foam could increase the relative abundance of microbial communities involved in DIET and could increase the diversity of microorganisms in the reactor. Moreover, the anaerobic digestion performance of the nickel foam reactor was good at high hydrogen partial pressure.

The role of oral microbiome in pemphigus vulgaris.

While the impact of oral microbiome dysbiosis on autoimmune diseases has been partially investigated, its role on bullous diseases like Pemphigus Vulgaris (PV) is a totally unexplored field. This study aims to present the composition and relative abundance of microbial communities in both healthy individuals and patients with oral PV lesions. Ion Torrent was used to apply deep sequencing of the bacterial 16S rRNA gene to oral smear samples of 15 healthy subjects and 15 patients. The results showed that the most dominant phyla were Firmicutes (55.88% controls-c vs 61.27% patients-p, p value = 0.002), Proteobacteria (9.17%c vs 12.33%p, p value = 0.007) and Fusobacteria (3.39%c vs 4.09%p, p value = 0.03). Alpha diversity showed a significant difference in the number of genera between patients and controls (p value = 0.04). Beta diversity showed statistical differences in the microbial community composition between two groups. Fusobacterium nucleatum, Gemella haemolysans and Parvimonas micra were statistically abundant in patients. We noticed the characteristic fetor coming out of oral PV lesions. Most of anaerobic bacteria responsible for oral halitosis are periopathogenic. Though, only F. nucleatum and P. micra were differentially abundant in our patients. Especially, F. nucleatum has been reported many times as responsible for bad breath. Furthermore, Streptococcus salivarius and Rothia mucilaginosa, species mostly associated with clean breath, were found in relative abundance in the healthy group. Consequently, the distinct malodor observed in PV patients might be attributed either to the abundance of F. nucleatum and P. micra and/or to the lower levels of S. salivarius and R. mucilanginosa in oral lesions.

微生物在调节陆地生态系统地球化学循环过程中具有重要作用。土地利用方式改变显著影响土壤微生物群落结构和功能，但对土地利用驱动的土壤性状变化与微生物群落结构和功能关系的研究相对匮乏。依托长期定位监测试验（始于1984年），通过16S rRNA基因片段和ITS高通量测序，研究了土地利用方式（裸地、农田、草地）驱动的土壤碳氮变化对微生物群落结构和功能的影响。结果表明：对于细菌群落而言，裸地中α-多样性最高、其次是草地、农田中最低，农田和草地中细菌优势菌群变形菌（Proteobacteria）和放线菌门（Actinobacteria）相对丰度较裸地低4.5%、3.9%和5.5%、3.8%；对于真菌群落而言，裸地子囊菌门（Ascomycota）相对丰度最高、农田次之、草地最低；化能异养型、好氧化能异养型细菌相对丰度裸地显著高于农田和草地（P<0.05），而硝化型和好氧氨氧化型细菌裸地显著低于农田和草地（P<0.05）；腐生型真菌相对丰度大小排序为：裸地>农田>草地。细菌群落变化主要与土壤容重、全氮、矿质氮、C ： N比和微生物量碳有关，而真菌群落与土壤矿质氮有关。细菌和真菌功能菌群主要受土壤容重、土壤有机碳、土壤全氮、C ： N比和微生物量碳影响。因此，土壤容重、土壤全氮、土壤有机碳、C ： N比、微生物量碳、矿质氮差异可能是影响不同土地利用方式中微生物群落和功能变化的主要因素。;Microorganisms play an important role in regulating biogeochemical cycling in terrestrial ecosystems. Microbial functional structure and related processes are determined by the microbial community. Soil physiochemistry properties affect microbial community structure. Land uses affect soil properties and microbial communities, whereas most of the researches at home and abroad focus on the effect of different land uses on soil properties, and how effect of soil properties variations on microbial community and functional structure under land uses were unclear. In this study, land uses (i.e., bare-land, farmland, and grassland) were selected from the long-field experiment (established in 1984). The experimental plot is located at the Changwu National Field Scientific Observation and Research Station of Farmland Ecosystem in the highland and gully region of Shaanxi Province, which is a dry-farming and rain-fed agricultural area. Soil microbial community structure (16S rRNA and ITS), soil physiochemistry properties have been determined, such as soil bulk density (BD), soil organic carbon (SOC), soil total nitrogen (TN), soil microbial biomass carbon (SMBC), and soil mineral nitrogen (mineral N). We found that there was a significant difference in the relative abundance of microbial communities and functional structure under different land uses. Alpha diversity of soil bacterial community was the highest in bare-land, and followed by grassland and farmland. The relative abundance of Proteobacteria, Actinobacteria, and Ascomycota in the farmland (29.7%, 17.3%, 9.2%) and grassland (29.9%, 17.6%, 5.5%) were lower than in bare-land (31.1%, 18.3%, 27.0%). The relative abundance of chemoheterotrophy and aerobic chemoheterotrophy in the bare-land were significantly higher than those in the farmland and grassland, where nitrification and aerobic ammonia oxidation were significantly lower than those in the farmland and grassland (P<0.05). Saprotrophic fungi were the highest in bare-land, followed by farmland and grassland. Variation of bacterial community structure was influenced by BD, TN, mineral N, C:N ratio, and soil microbial biomass carbon (SMBC), while variation of fungal community structure was mainly influenced by mineral nitrogen. In addition, the functional community structure of both bacteria and fungi were mainly affected by BD, SOC, TN, C:N ratio, and SMBC. Specifically, Proteobacteria, Actinomycetes, Ascomycetes, and Basidiomycetes were more suitable to live in the farmland soil than in grassland. Chemical heterotrophic, aerobic chemical heterotrophic bacteria, and saprophytic fungi, which participated in soil carbon cycle, were mainly enriched in the farmland. Nitrification and aerobic ammonia oxidizing bacteria involved in the nitrogen cycle were mainly concentrated in the grassland. Therefore, the change of soil physiochemistry properties driven by land uses affected the community structure and function of microorganisms. In conclusion, variations of BD, TN, SOC, C:N ratio, SMBC, and mineral N under land uses change dominated the microbial community and functional structure.

Species-level evaluation of the human respiratory microbiome.

BackgroundChanges to human respiratory tract microbiome may contribute significantly to the progression of respiratory diseases. However, there are few studies examining the relative abundance of microbial communities at the species level along the human respiratory tract.FindingsBronchoalveolar lavage, throat swab, mouth rinse, and nasal swab samples were collected from 5 participants. Bacterial ribosomal operons were sequenced using the Oxford Nanopore MinION to determine the relative abundance of bacterial species in 4 compartments along the respiratory tract. More than 1.8 million raw operon reads were obtained from the participants with ∼600,000 rRNA reads passing quality assurance/quality control (70–95% identify; >1,200 bp alignment) by Discontiguous MegaBLAST against the EZ BioCloud 16S rRNA gene database. Nearly 3,600 bacterial species were detected overall (>750 bacterial species within the 5 dominant phyla: Firmicutes, Proteobacteria, Actinobacteria, Bacteroidetes, and Fusobacteria. The relative abundance of bacterial species along the respiratory tract indicated that most microbes (95%) were being passively transported from outside into the lung. However, a small percentage (<5%) of bacterial species were at higher abundance within the lavage samples. The most abundant lung-enriched bacterial species were Veillonella dispar and Veillonella atypica while the most abundant mouth-associated bacterial species were Streptococcus infantis and Streptococcus mitis.ConclusionsMost bacteria detected in lower respiratory samples do not seem to colonize the lung. However, >100 bacterial species were found to be enriched in bronchoalveolar lavage samples (compared to mouth/nose) and may play a substantial role in lung health.

The soil bacterial and fungal diversity were determined by the stoichiometric ratios of litter inputs: evidence from a constructed wetland

Plant litter is an important component in wetland ecosystems, and the role of plant litter decomposition is considered to be important for wetland ecosystem functions and services. However, the consequences of litter inputs have seldom been experimentally tested in real ecosystems such as constructed wetlands (CWs). The enriched nutrients in CWs might weaken the role of litter inputs on soil carbon and nitrogen cycling. Here, we conducted a two-month field experiment to examine the effects of litter inputs on the soils in CWs. Our results showed that litter inputs significantly affected soil microbial (bacterial and fungi) diversities and properties (soil total nitrogen and nitrogen isotopes), and litter species with higher stoichiometry ratios, i.e. C/N, C/P and N/P led to higher microbial diversities. However, litter species had no or weak effects on microbial activities (CO2 and CH4 flux) or on the relative abundance of microbial communities, indicating that other environmental factors in such a CW might have stronger effects on those factors than litter inputs. These results highlighted the importance of submerged plant litter in nutrient-rich wetland ecosystems and provide potential tools for managers to improve the ecosystem functions and/or services via altering microbial diversities.

Soil Depth Determines the Composition and Diversity of Bacterial and Archaeal Communities in a Poplar Plantation

Understanding the composition and diversity of soil microorganisms that typically mediate the soil biogeochemical cycle is crucial for estimating greenhouse gas flux and mitigating global changes in plantation forests. Therefore, the objectives of this study were to investigate changes in diversity and relative abundance of bacteria and archaea with soil profiles and the potential factors influencing the vertical differentiation of microbial communities in a poplar plantation. We investigated soil bacterial and archaeal community compositions and diversities by 16S rRNA gene Illumina MiSeq sequencing at different depths of a poplar plantation forest in Chenwei forest farm, Sihong County, Jiangsu, China. More than 882,422 quality-filtered 16S rRNA gene sequences were obtained from 15 samples, corresponding to 34 classified phyla and 68 known classes. Ten major bacterial phyla and two archaeal phyla were found. The diversity of bacterial and archaeal communities decreased with depth of the plantation soil. Analysis of variance (ANOVA) of relative abundance of microbial communities exhibited that Nitrospirae, Verrucomicrobia, Latescibacteria, GAL15, SBR1093, and Euryarchaeota had significant differences at different depths. The transition zone of the community composition between the surface and subsurface occurred at 10–20 cm. Overall, our findings highlighted the importance of depth with regard to the complexity and diversity of microbial community composition in plantation forest soils.

Effects of organic loading rates on microbial communities and biogas production from water hyacinth: a case of mono‐ and co‐digestion

AbstractBackgroundAnaerobic digestion is a microbial driven process, which results in biogas production. Although important, the relative abundance of microbial communities can be affected by disturbances such as feeding rates. In this study, the effects of irregular organic loading rates on anaerobic digestion of water hyacinth (mono‐ and co‐digestion) as well as on bacterial and archaeal communities were investigated. The process was conducted at different feeding stages during which the process stability, biogas production, composition and microbial community structure were monitored.ResultsBacterial communities were more influenced by irregular organic loading rates in comparison with archaeal communities. Although microbial community shifts were observed in both mono‐ and co‐digestion, the shift was more prevalent in co‐digestion. Moreover, process stability was evidenced in some stages of mono‐digestion, where the FOS/TAC ratio was within the optimal range. However, for co‐digestion, the low FOS/TAC ratio showed process instability.ConclusionOverall, irregularity in organic loading rates affected the microbial community composition as well as their CH4 production. © 2018 Society of Chemical Industry

Oral Dysbiotic Communities and Their Implications in Systemic Diseases.

The human body supports the growth of a wide array of microbial communities in various niches such as the oral cavity, gastro-intestinal and urogenital tracts, and on the surface of the skin. These host associated microbial communities include yet-un-cultivable bacteria and are influenced by various factors. Together, these communities of bacteria are referred to as the human microbiome. Human oral microbiome consists of both symbionts and pathobionts. Deviation from symbiosis among the bacterial community leads to “dysbiosis”, a state of community disturbance. Dysbiosis occurs due to many confounding factors that predispose a shift in the composition and relative abundance of microbial communities. Dysbiotic communities have been a major cause for many microbiome related systemic infections. Such dysbiosis is directed by certain important pathogens called the “keystone pathogens”, which can modulate community microbiome variations. One such persistent infection is oral infection, mainly periodontitis, where a wide array of causal organisms have been implied to systemic infections such as cardio vascular disease, diabetes mellitus, rheumatoid arthritis, and Alzheimer’s disease. The keystone pathogens co-occur with many yet-cultivable bacteria and their interactions lead to dysbiosis. This has been the focus of recent research. While immune evasion is one of the major modes that leads to dysbiosis, new processes and new virulence factors of bacteria have been shown to be involved in this important process that determines a disease or health state. This review focuses on such dysbiotic communities, their interactions, and their virulence factors that predispose the host to other systemic implications.

Plant &amp;lt;i&amp;gt;n&amp;lt;/i&amp;gt;-alkane production from litterfall altered the diversity and community structure of alkane degrading bacteria in litter layer in lowland subtropical rainforest in Taiwan

Abstract. n-Alkane and alkane-degrading bacteria have long been used as crucial biological indicators of paleoecology, petroleum pollution, and oil and gas prospecting. However, the relationship between n-alkane and alkane-degrading bacteria in natural forests is still poorly understood. In this study, long-chain n-alkane (C14–C35) concentrations in litterfall, litter layer, and topsoil as well as the diversity and abundance of n-alkane-degrading bacterial communities in litter layers were investigated in three habitats across a lowland subtropical rainforest in southern Taiwan: ravine, windward, and leeward habitats in Nanjenshan. Our results demonstrate that the litterfall yield and productivity of long-chain n-alkane were highest in the ravine habitats. However, long-chain n-alkane concentrations in all habitats were decreased drastically to a similar low level from the litterfall to the bulk soil, suggesting a higher rate of long-chain n-alkane degradation in the ravine habitat. Operational taxonomic unit (OTU) analysis using next-generation sequencing data revealed that the relative abundances of microbial communities in the windward and leeward habitats were similar and different from that in the ravine habitat. Data mining of community amplicon sequencing using the NCBI database revealed that alkB-gene-associated bacteria (95 % DNA sequence similarity to alkB-containing bacteria) were most abundant in the ravine habitat. Empirical testing of litter layer samples using semi-quantitative polymerase chain reaction for determining alkB gene levels confirmed that the ravine habitat had higher alkB gene levels than the windward and leeward habitats. Heat map analysis revealed parallels in pattern color between the plant and microbial species compositions of the habitats, suggesting a causal relationship between the plant n-alkane production and microbial community diversity. This finding indicates that the diversity and relative abundance of microbial communities in the litter layer are affected by n-alkane plant composition in the litterfall.

The effect of D123 wheat as a companion crop on soil enzyme activities, microbial biomass and microbial communities in the rhizosphere of watermelon.

The growth of watermelon is often threatened by Fusarium oxysporum f. sp. niveum (Fon) in successively monocultured soil, which results in economic loss. The objective of this study was to investigate the effect of D123 wheat as a companion crop on soil enzyme activities, microbial biomass and microbial communities in the rhizosphere of watermelon and to explore the relationship between the effect and the incidence of wilt caused by Fon. The results showed that the activities of soil polyphenol oxidase, urease and invertase were increased, the microbial biomass nitrogen (MBN) and microbial biomass phosphorus (MBP) were significantly increased, and the ratio of MBC/MBN was decreased (P < 0.05). Real-time PCR analysis showed that the Fon population declined significantly in the watermelon/wheat companion system compared with the monoculture system (P < 0.05). The analysis of microbial communities showed that the relative abundance of microbial communities was changed in the rhizosphere of watermelon. Compared with the monoculture system, the relative abundances of Alphaproteobacteria, Actinobacteria, Gemmatimonadetes and Sordariomycetes were increased, and the relative abundances of Gammaproteobacteria, Sphingobacteria, Cytophagia, Pezizomycetes, and Eurotiomycetes were decreased in the rhizosphere of watermelon in the watermelon/wheat companion system; importantly, the incidence of Fusarium wilt was also decreased in the watermelon/wheat companion system. In conclusion, this study indicated that D123 wheat as a companion crop increased soil enzyme activities and microbial biomass, decreased the Fon population, and changed the relative abundance of microbial communities in the rhizosphere of watermelon, which may be related to the reduction of Fusarium wilt in the watermelon/wheat companion system.

Development of the gut microbiota in southern Indian infants from birth to 6 months: a molecular analysis.

Acquisition of the gastrointestinal microbiota at birth may have long-term health impacts. We longitudinally characterised major microbial communities in the faeces of a cohort of infants using molecular methods. Faecal samples were prospectively obtained at several time points after birth from eighty-three infants. Real-time PCR using SYBR green and primers targeted at 16S rRNA gene sequences were used to quantify Bifidobacterium, Lactobacillus acidophilus group, Bacteroides-Prevotella group, Enterobacteriaceae, Enterococcus, Clostridium coccoides-Eubacterium rectale group, Clostridium leptum group and Staphylococcus. Microbial community abundance was expressed relative to amplification of sequences conserved universally for domain bacteria. Faecal copy number of 16S rRNA genes increased non-significantly from a mean of 4·1×10(9)/g on day 1 to 1·1×10(10)/g on day 4. All microbial communities were detected from day 1 after birth. Enterobacteriaceae and lactobacilli predominated on day 1, while bifidobacteria and staphylocci increased on day 4. Bacteroides-Prevotella and C. coccoides-E. rectale increased by day 180. C. leptum was detected in half of the cohort at birth and in a slightly larger percentage by 6 months. Caesarean section was associated with delayed colonisation by several bacterial communities. Higher socio-economic status was associated with more abundant lactobacilli and Bacteroides-Prevotella at 90 and 180d. Supplemental feeding was associated with a reduction in Enterobacteriaceae. Microbial colonisation of the gut was well established on the first day of birth, and relative abundance of microbial communities was influenced by mode of delivery, socio-economic status and supplemental feeding. These findings may have relevance to infant nutrition and growth.

Accurate Genome Relative Abundance Estimation Based on Shotgun Metagenomic Reads

Accurate estimation of microbial community composition based on metagenomic sequencing data is fundamental for subsequent metagenomics analysis. Prevalent estimation methods are mainly based on directly summarizing alignment results or its variants; often result in biased and/or unstable estimates. We have developed a unified probabilistic framework (named GRAMMy) by explicitly modeling read assignment ambiguities, genome size biases and read distributions along the genomes. Maximum likelihood method is employed to compute Genome Relative Abundance of microbial communities using the Mixture Model theory (GRAMMy). GRAMMy has been demonstrated to give estimates that are accurate and robust across both simulated and real read benchmark datasets. We applied GRAMMy to a collection of 34 metagenomic read sets from four metagenomics projects and identified 99 frequent species (minimally 0.5% abundant in at least 50% of the data- sets) in the human gut samples. Our results show substantial improvements over previous studies, such as adjusting the over-estimated abundance for Bacteroides species for human gut samples, by providing a new reference-based strategy for metagenomic sample comparisons. GRAMMy can be used flexibly with many read assignment tools (mapping, alignment or composition-based) even with low-sensitivity mapping results from huge short-read datasets. It will be increasingly useful as an accurate and robust tool for abundance estimation with the growing size of read sets and the expanding database of reference genomes.

Exploring Microbial Diversity and Taxonomy Using SSU rRNA Hypervariable Tag Sequencing

Massively parallel pyrosequencing of hypervariable regions from small subunit ribosomal RNA (SSU rRNA) genes can sample a microbial community two or three orders of magnitude more deeply per dollar and per hour than capillary sequencing of full-length SSU rRNA. As with full-length rRNA surveys, each sequence read is a tag surrogate for a single microbe. However, rather than assigning taxonomy by creating gene trees de novo that include all experimental sequences and certain reference taxa, we compare the hypervariable region tags to an extensive database of rRNA sequences and assign taxonomy based on the best match in a Global Alignment for Sequence Taxonomy (GAST) process. The resulting taxonomic census provides information on both composition and diversity of the microbial community. To determine the effectiveness of using only hypervariable region tags for assessing microbial community membership, we compared the taxonomy assigned to the V3 and V6 hypervariable regions with the taxonomy assigned to full-length SSU rRNA sequences isolated from both the human gut and a deep-sea hydrothermal vent. The hypervariable region tags and full-length rRNA sequences provided equivalent taxonomy and measures of relative abundance of microbial communities, even for tags up to 15% divergent from their nearest reference match. The greater sampling depth per dollar afforded by massively parallel pyrosequencing reveals many more members of the “rare biosphere” than does capillary sequencing of the full-length gene. In addition, tag sequencing eliminates cloning bias and the sequences are short enough to be completely sequenced in a single read, maximizing the number of organisms sampled in a run while minimizing chimera formation. This technique allows the cost-effective exploration of changes in microbial community structure, including the rare biosphere, over space and time and can be applied immediately to initiatives, such as the Human Microbiome Project.
