Fungal community composition varies spatially in a commercial potato field in response to soil properties and topographic features

The factors influencing the spatial distribution of fungal communities are commonly examined over large spatial scales but not at smaller scales. Given this, the extent to which soil properties and topographic features contribute to the diversity and distribution of fungal communities in an agricultural field needs to be further explored. We investigated the spatial distribution of soil fungal community composition from a ~1100 m long transect with 83 sampling points in a commercial potato field with a rolling landform. The relative abundance of Ascomycota, Basidiomycota and Mortierellomycota showed medium to strong spatial dependence with an autocorrelation range varying from ~43 to 92 m, similar to the autocorrelation range of soil properties and topographic features. Most of the variability in fungal and saprotrophic community composition was explained by soil properties (15% and 11%, respectively) and spatial distance (16% and 15% respectively). While topographic features contributed 8% and 5% of variability to total fungi and saprotrophic community composition, respectively. The fungal and saprotrophic community compositions were correlated with SOC, pH and slope curvature, however, richness and Pielou’s evenness of the fungal communities and fungal biomass were not correlated with soil properties or topographic features. The results suggest that the spatial variation in fungal and saprotrophic community composition in response to soil properties and topographic features in this agricultural landscape was due to differences in assemblages of fungal Amplicon Sequence Variants (ASVs) but not in differences in the number of fungal ASVs or fungal biomass measured using phospholipids fatty acids.

Leguminous green mulching alters the microbial community structure and increases microbial diversity by improving nitrogen availability in subtropical orchard systems in China

Microorganisms, the major decomposers of plant residues, are crucial for soil nutrient cycling. Living grass mulching effectively alters microbial community structure and promotes nutrient cycling. However, its consistency with mulching ages and growth periods remains unclear. Therefore, this study aims to clarify the dynamic characteristics of microbial communities and enzyme activities across different mulching ages. In this study, high-throughput sequencing technology was used to investigate bacterial and fungal community evolution in three mulching treatments with Vicia villosa for 8 years (VV_8), 4 years (VV_4), and clean tillage in a citrus orchard. This study covered three growth periods (citrus–grass: spring sprouting to budding period [SSBP], fruit swelling to withering period [FSWP], and fruit maturity to seeding period [FMSP]). The results showed that VV_4 and VV_8 treatments increased bacterial and fungal alpha diversity as well as the activities of nitrogen (N), carbon (C), and phosphorus cycling enzymes. C-cycling enzyme activity was the primary key factor driving changes in microbial diversity across growth periods. Under leguminous green mulching, bacteria alpha diversity increased the most during FSWP, while fungi increased the most during FMSP. Additionally, the relative abundance of Ascomycota and Basidiomycota significantly increased during the FSWP and FMSP, reaching 63.65–73.80 % and 79.73–84.51 %, respectively. With increasing mulching ages, the structural stability and synergistic effects of microorganisms were correspondingly enhanced. Furthermore, available nutrients determined microbial community evolution, with N availability being a key factor influencing microbial diversity, especially fungal diversity. In conclusion, as mulching ages increase, improved nutrient availability gradually enhances microbial diversity, synergistic interactions, and nutrient cycling functions, with copiotrophic taxa occupying a key position in the microbial network. FSWP is a critical turning point for enhancing microbial activity and C-cycling function. This study offers theoretical support for developing microbial regulation strategies to improve soil quality in orchard management practices.

Influence of thinning on carbon storage mediated by soil physicochemical properties and microbial community composition in large Chinese fir timber plantation

BackgroundThinning practices are useful measures in forest management and play an essential role in maintaining ecological stability. However, the effects of thinning on the soil properties and microbial community in large Chinese fir timber plantations remain unknown. The purpose of this study was to investigate the changes in soil physicochemical properties and microbial community composition in topsoil (0–20 cm) under six different intensities (i.e., 300 (R300), 450 (R450), 600 (R600), 750 (R750) and 900 (R900) trees per hectare and 1650 (R1650) as a control) in a large Chinese fir timber plantation.ResultsCompared with the CK treatment, thinning significantly altered the contents of soil organic carbon (SOC) and its fractions but not in a linear fashion; these indicators were highest in R900. In addition, thinning did not significantly affect the soil microbial community diversity indices but significantly affected the relative abundance of the core microbial community. Proteobacteria, Acidobacteria, and Actinobacteria were the dominant bacterial phyla; the relative abundances of Proteobacteria and Acidobacteria were highest in R900, and that of Actinobacteria was lowest in R900. The dominant fungal phyla were Ascomycota, Basidiomycota and Mucoromycota; the relative abundance of Ascomycota was lowest in R900, and that of Mucoromycota was highest in R900. The fungal microbial community composition was more sensitive than the bacterial community composition. The activity of the carbon-cycling genes was not linearly correlated with thinning, and the abundance of C-cycle genes was highest in R900.ConclusionsThese findings are important because they show that SOC and its fractions and the abundance of the soil microorganism community in large Chinese fir timber plantations can be significantly altered by thinning, thus affecting the capacity for carbon storage. These results may advance our understanding of how the density of large timber plantations could be modified to promote soil carbon storage.

Long-term mulched drip irrigation facilitates soil organic carbon stabilization and the dominance of microbial stochastic assembly processes

Mulched drip irrigation (MDI) is generally accepted as a method to decrease soil salinization and improve crop yields in arid and semi-arid regions. However, there remain gaps in how MDI drives soil organic carbon (SOC) dynamic microbial assembly processes with time, and the mediating role of microorganisms remains unclear. In this study, we investigated the aforementioned issues across soil profiles in cotton fields with different years of MDI. The results showed that MDI did not cause the differences in SOC, particular organic carbon (POC), and mineral-associated organic carbon (MOC) in soil layers. The POC and MOC contents had a parabola relationship with time, and showed an opposite trend in soil. After 15 years of MDI, the ratio of MOC/SOC increased to a peak value of 50 % and 52 % in topsoil and subsoil, respectively; the ratio of POC/SOC decreased to valley values of 50 % and 48 %, respectively (P < 0.05). Long-term MDI reduced the differences in oxidase between soil layers but accelerated SOC loss by increasing polyphenol oxidase activity (P < 0.05). Compared with that of other years, with 10 years of MDI, bacterial Shannon diversity decreased to a valley value, and fungal Shannon diversity reached to a top value in subsoil (P < 0.05). In general, stochastic processes were mainly controlled by dispersal limitation, and undominated processes dominated microbial assembly; however, there was a close relationship between bacterial communities and organic carbon fractions. The high percentage of positive linkages among microorganisms indicated that long-term MDI was beneficial for carbon fixation. Additionally, a decrease of fungal oligotroph/copiotroph ratio, the relative abundance of Ascomycota and Basidiomycota was beneficial for the accumulation of SOC and POC in topsoil (P < 0.05). In conclusion, long-term MDI is useful for the fixation of organic carbon via improving soil POC content and strengthening linkages within community assemblies.

Dual Effect of Microplastics and Cadmium on Stream Litter Decomposition and Invertebrate Feeding Behavior

This study investigates the combined effect of microplastics and cadmium on the decomposition of litter, the structure of fungal communities, and the feeding behavior of invertebrates in an aquatic ecosystem. Through a series of microcosm experiments, we demonstrate that exposure to MPs and Cd significantly reduced the decomposition of leaf litter. Notably, the cumulative impact of combined MP and Cd exposure was found to be greater than their individual effects. During this process, the carbon–nitrogen ratio of the litter increased, while dehydrogenase activity and fungal biomass were inhibited. Additionally, the relative abundance of Ascomycota and Basidiomycota fungi decreased, weakening their role in the decomposition of leaf litter. Conversely, MPs and Cd reduced the relative content of leaf litter lignin, improving its quality as food, thereby leading to an increase in the feeding rate of invertebrates. This dual effect indicates that micropollutants suppress the decomposition of litter by regulating microbial metabolic activity and fungal community structure but promote invertebrate feeding. Our findings provide crucial insights into the adverse effects of MPs and Cd on the structure and diversity of aquatic fungal communities, which could have long-term impacts on the food webs and nutrient cycling progress of aquatic ecosystems.

Meta-omics revealed that nitrogen fertilization alters the endophytic fungi divergence in maize field ecosystem

Endophytic mycobiomes are an integral part of crops in agricultural systems. Fertilization is a conventional practice to improve agricultural crops and may alter the mycobiomes of soil and plant systems. In agroecosystems, Nature Based Solutions (NBS) are key strategies for agricultural suitability. Investigating mycobiomes under N flux can provide fundamental data for constructive NBS strategies. In this study, the effects of nitrogen (N) fertilizer treatments on fungal compositions of the soil-maize systems were systematically investigated in field experiments at six N rates (F0, F72, F126, F180, F234, F280 kg N/ha) in northern China. Meta-omics amplicon sequencing of the internal transcribed spacer (ITS) region was employed to study community dynamics, network correlation, metabolic functional assemblies, abundance patterns and core fungi. This study found that fungal communities were significantly higher at 72 kg N/ha compared with control and other treatments. Network topology increased in maize fungi (R2 = 0.69) but decreased in the soil (R2 = 0.51). Abundances of carbon–nitrogen metabolizing functional genes (Ure, AMT, gdhA and GDH) were significantly correlated with maize fungal communities and were assembled by stochastic processes. Additionally, the relative abundance of Ascomycota (67.26 %) was dominant in the soil, whereas Basidiomycota (61. 73 %) prevailed in maize samples at 72 kg N/ha. Moreover, Sporidiobolus, Alternaria, Fusarium, and Penicillium served as conserved core genera and were positively correlated with NH4+-N mg/kg, NO2–-N mg/kg and NO3–-N mg/kg, and pH components. Furthermore, selective genera were tested and confirmed to increase the growth rate and nitrogen utilization in maize. The study highlights the promising role of associated endophytes as Nature-Based Solution for optimizing fertilization to improve crop production in maize-agroecosystem.

Characterization of Fungal Community Composition in the Rhizosphere Soil of Actinidia chinensis Planch Accompanied by Root Rot

Nowadays, with the development of Actinidia chinensis Planch cultivation, occurrence of Actinidia chinensis Planch root rot disease have increasingly affected the yield and quality of Actinidia chinensis Planch which caused by many kinds of fungal communities. The aim of this paper is to study fungal community structure in rhizosphere soil of Actinidia chinensis Planch infected and non- infected by root rot disease, and to look for monitoring of Actinidia chinensis Planch root rot disease and green ecological control. The rhizosphere soil samples of Actinidia chinensis Planch infected and non-infected by root rot disease were collected respectively in western mountain areas of Huangyan, Taizhou city, Zhejiang province,China, which is the one of the largest Actinidia chinensis Planch planting regional of Zhejiang province. The fungal community structure of rhizosphere soil of Actinidia chinensis Planch were determined by high throughput sequencing techniques. Compared with non-infected soil, the Chao1 indexes of fungal in rhizosphere soil of Actinidia chinensis Planch infected by root rot disease were decreased with significant level. At phylum level, the relative abundance of some dominant fungal in rhizosphere soil of Actinidia chinensis Planch infected by root rot disease were lower than those of non-infected with significant level(P<0.01), such as Basidiomycota, Fungi-unclassified and Zygomycota, while the relative abundance of Ascomycota in rhizosphere soil of Actinidia chinensis Planch infected by root rot disease were higher than those of non-infected with significant level(P<0.01). At genus level, the relative abundance of some dominant fungal in rhizosphere soil of Actinidia chinensis Planch infected by root rot disease were higher than those of non-infected with significant level, such as Gibberella, Nectria, Fusarium, Pseudogymnoascus and Hypocrea, while the relative abundance of some fungal in rhizosphere soil of Actinidia chinensis Planch infected by root rot disease were lower than those of non-infected with significant level(P<0.01), including Agaricomycetes-unclassified, Cladorrhinum, Trechispora, Ophiocordyceps, Acremonium, Ascobolus and Mortierella. It is conclude that in rhizosphere soils of Actinidia chinensis Planch infected with root rot disease, At the phylum and genus levels, great variations in the abundance of the dominant fungal have been confirmed. Actinidia chinensis Planch root rot disease is closely related to the structure of rhizosphere fungi community, and the changes of the balance and diversity of soil fungi is the major cause of Actinidia chinensis Planch root rot disease. The finding could provide some theoretical reference for controlling Actinidia chinensis Planch root rot disease in Zhejiang Province.

The Changes, Aggregation Processes, and Driving Factors for Soil Fungal Communities during Tropical Forest Restoration.

Soil fungal communities play crucial roles in mediating the functional associations between above- and belowground components during forest restoration. Forest restoration shapes the alterations in plant and soil environments, which exerts a crucial effect on soil fungal assemblages. However, the changes, assembly processes, and driving factors of soil fungi communities during tropical forest restoration are still uncertain. We used Illumina high-throughput sequencing to identify the changes of soil fungal communities across a tropical secondary forest succession chronosequence (i.e., 12-, 42-, and 53-yr stages) in Xishuangbanna. During forest restoration, the dominant taxa of soil fungi communities shifted from r- to K-strategists. The relative abundance of Ascomycota (r-strategists) decreased by 10.0% and that of Basidiomycota (K-strategists) increased by 4.9% at the 53-yr restoration stage compared with the 12-yr stage. From the 12-yr to 53-yr stage, the operational taxonomic unit (OTU), abundance-based coverage estimator (ACE), Chao1, and Shannon index of fungal communities declined by 14.5-57.4%. Although the stochastic processes were relatively important in determining fungal assemblages at the late stage, the fungal community assembly was dominated by deterministic processes rather than stochastic processes. The shifts in soil properties resulting from tropical forest restoration exerted significant effects on fungal composition and diversity. The positive effects of microbial biomass carbon, readily oxidizable carbon, and soil water content explained 11.5%, 9.6%, and 9.1% of the variations in fungal community composition, respectively. In contrast, microbial biomass carbon (40.0%), readily oxidizable carbon (14.0%), and total nitrogen (13.6%) negatively contributed to the variations in fungal community diversity. Our data suggested that the changes in fungal composition and diversity during tropical forest restoration were primarily mediated by the positive or negative impacts of soil carbon and nitrogen pools.

Soil Microbial Community in Relation to Soil Organic Carbon and Labile Soil Organic Carbon Fractions under Detritus Treatments in a Subtropical Karst Region during the Rainy and Dry Seasons

Climate and detritus influence soil organic carbon (SOC) and labile SOC fractions by affecting soil microbial communities. However, it is not clear how, or to what extent, different detritus treatments affect soil microbial communities and SOC content in karst landscapes during different seasons. Plots in a karst landscape were treated with different detritus input regimes (control, no litter, no roots, no litter or roots, and double litter), and samples were collected during the dry and rainy seasons. We used Illumina sequencing of 16S rRNA to examine shifts in the diversity and composition of the associated soil microbial communities. Additionally, labile SOC fractions, including dissolved organic carbon (DOC) and microbial biomass carbon (MBC), along with soil physicochemical properties and C-degrading enzyme activities, were analyzed. The results revealed that the responses of soil properties and labile SOC fractions to detritus treatments were more pronounced during the rainy season than during the dry season, which mainly reflected that the levels of available potassium (AK), DOC, and MBC were significantly increased during the rainy season. Moreover, SOC and total nitrogen (TN) demonstrated significant changes with the double litter (DL) treatment during the rainy season. The responses of soil microbial communities to detritus treatments varied with the season, as reflected primarily in changes in the relative abundance of Ascomycota, unclassified_K_fungi, Proteobacteria, and Actinobacteriota. Climate, detritus treatments, and their interactions had significant effects on the species richness of soil bacterial communities, but did not influence fungal community diversity. Furthermore, structural equation modeling (SEM) revealed that the soil bacterial composition had the largest total effects on SOC, DOC, and MBC. In addition to directly influencing SOC, DOC, and MBC, soil properties (TN, AK, and pH) indirectly affected SOC, DOC, and MBC by altering C-degrading enzyme activity and the microbial community. We conclude that detritus treatments affect the soil microbial community and labile carbon fractions during both the rainy and dry seasons. Relationships among SOC, labile SOC fractions, enzyme activities, microbial communities, and function differed between seasons and among treatment types. This research advances our knowledge of how variation in detritus treatments affects biogeochemical cycling in karst soils during the rainy and dry seasons.

Cortinarius and Tomentella Fungi Become Dominant Taxa in Taiga Soil after Fire Disturbance.

Fungi have important ecological functions in the soil of forests, where they decompose organic matter, provide plants with nutrients, increase plant water uptake, and improve plant resistance to adversity, disease, and disturbance. A forest fire presents a serious disturbance of the local ecosystem and can be considered an important component affecting the function of ecosystem biomes; however, the response of soil fungi to fire disturbance is largely unknown. To investigate the effects of fire disturbance on the community composition and diversity of soil fungi in a taiga forest, we collected soil from plots that had undergone a light, moderate, and heavy fire 10 years previously, with the inclusion of a fire-free control. The present soil fungi were characterized using Illumina MiSeq technology, and the sequences were analyzed to identify differences in the community composition and diversity in response to the changed soil physicochemical properties. The results showed that the Chao1 index, which characterizes the alpha diversity of the fungi, did not change significantly. In contrast, the Shannon index increased significantly (p < 0.05) and the Simpson index decreased significantly (p < 0.05) following a light or heavy fire disturbance compared to the control. The relative abundance of Basidiomycota was significantly higher in the soil of the fire sites than that in the control (p < 0.01), and the relative abundance of Ascomycota was significantly lower (p < 0.01). The results of principal coordinates analyses (PCoAs) showed that fire disturbance highly significantly affected the beta diversity of soil fungi (p < 0.001), while the results of canonical correlation analysis (CCA) indicated that the available nitrogen (AN), moisture content (MC), pH, available potassium (AK), and total nitrogen (TN) contents of the soil significantly affected the compositional structure and diversity of the soil fungal communities. The results of functional prediction showed that the majority of the detected soil fungi were symbiotrophs, followed by saprotrophs and saprotroph-symbiotrophs, with ectomycorrhiza being the dominant functional taxon. Fire disturbance significantly reduced the relative abundance of ectomycorrhiza (p < 0.05). This study illustrates that fire disturbance alters the structural composition, diversity, dominance, and relative abundance of the guilds of soil fungal communities in taiga forest, and strongly affected the beta diversity of soil fungi, with AN, MC, pH, AK, and TN being the most important factors affecting their community structure. The results may provide a useful reference for the restoration and rehabilitation of taiga forests after fire disturbance.

Phosphate-solubilizing fungi enhances the growth of Brassica chinensis L. and reduces arsenic uptake by reshaping the rhizosphere microbial community.

High concentrations of arsenic in soil and plant systems are a threat to human health and ecosystems. The levels of phosphate ions in the soil strongly influence the soil efficacy and arsenic absorption by plants. This study investigated the effects of phosphate-solubilizing fungi (PSF) on environmental factors and structural changes in microbial community in soils contaminated with arsenic. Four experimental groups were created: control (CK), Penicillium GYAHH-CCT186 (W186), Aspergillus AHBB-CT196 (W196), and Penicillium GYAHH-CCT186 + Aspergillus AHBB-CT196 (W186 + W196), with Pakchoi (Brassica chinensis L.) as the test plant. Analysis of altered nutrient levels, enzyme activities and microbial community structure in the soil as well as the growth and physiological characteristics of Pakchoi, revealed a significant increase in the available phosphorus (AP), organic matter (OM), cation exchange capacity (CEC) and available arsenic (AAs) content of the soil following W186 + W196, W196 and W186 treatments. All experimental treatments enhanced the activity of soil β-glucosidase (β-GC) and soil catalase (S-CAT). W186 + W196 and W196 treatments significantly enhanced soil acid phosphatase (S-ACP) activity. Besides, W186 + W196 treatment significantly induced dehydrogenase (S-DHA) activity. Further, of the treatment with PSF increased the fresh weight, root length, plant height and chlorophyll levels while decreasing the arsenic accumulation in Pakchoi. Exposure to PSF also increased the activity of Ascomycota, Basidiomycota, Chytridiomycota, unclassified_Fungi, Mortierellomycota, Cryptomycota and Rozellomycota in the soil. The relative abundance of Ascomycota, Basidiomycota, and Mortierellomycota was positively correlated with the available nutrients (except iron) in the soil as well as enzyme activities. Consequently, the PSF improved the quality of soil and the safety of Pakchoi, suggesting that PSF can be utilized for the remediation of arsenic-contaminated soil.

Distribution of Soil Organic Carbon Density Fractions in Aggregates as Influenced by Salts and Microbial Community

Understanding soil organic carbon (SOC) at the aggregate level is crucial for soil health in secondary-salinized greenhouse development. Nevertheless, the specific patterns and contributions of ion content and microbial communities on SOC density fractions at the aggregate level remain unclear in secondary-salinized soil. We investigated variations in salts [electrical conductivity (EC) and ions] and microbial communities across various aggregate classes in both a 16-year-use greenhouse and open-field soils. We also examined SOC density fractions, including the light fraction (LF), the heavy fraction of particulate organic matter (POM), and mineral-associated organic matter (MOM) across different aggregates. The findings revealed that a lower Ca2+/K+ along with elevated EC levels (average 2.49 mS cm−1) reduced the macroaggregate percentage in greenhouse compared to open-field conditions, with a lower EC of 0.58 mS cm−1. Bacterial diversity and community composition exhibited no variation across different aggregate sizes at both sites. Conversely, fungal diversity and relative abundance (primarily dominated by Ascomycota of 78.50%) substantially increased in microaggregates (&lt;0.25 mm) compared to macroaggregates (&gt;0.25 mm). Macroaggregates exhibited a higher proportion of LF and MOM (3.3–18.2%, 24.9–34.5%, and 2.9–4.0% for LF, MOM, and POM, respectively) than microaggregates. Correlation and redundancy analyses revealed that fungal diversity, particularly the relative abundance of Ascomycota in aggregates &lt; 0.25 mm, significantly and positively influenced (p &lt; 0.05) the proportion of MOM carbon in terms of the overall SOC (J-type). This study provides valuable insights into the distribution patterns of SOC within the secondary salt-affected soils.

Potentilla parvifolia strongly influenced soil microbial community and environmental effect along an altitudinal gradient in central Qilian Mountains in western China.

The Qilian Mountains (QLMs) form an important ecological security barrier in western China and a priority area for biodiversity conservation. Potentilla parvifolia is a widespread species in the mid-high altitudes of the QLMs and has continuously migrated to higher altitudes in recent years. Understanding the effects of P. parvifolia on microbial community characteristics is important for exploring future changes in soil biogeochemical processes in the QLMs. This study found that P. parvifolia has profound effects on the community structure and ecological functions of soil microorganisms. The stability and complexity of the root zone microbial co-occurrence network were significantly higher than those of bare soils. There was a distinct altitudinal gradient in the effect of P. parvifolia on soil microbial community characteristics. At an elevation of 3204 m, P. parvifolia promoted the accumulation of carbon, nitrogen, and phosphorus and increased sucrase activity and soil C/N while significantly improving the community richness index of fungi (p < .05) compared with that of bacteria and the relative abundance of Ascomycota. The alpha diversity of fungi in the root zone soil of P. parvifolia was also significantly increased at 3550 m altitude. Furthermore, the community similarity distance matrix of fungi showed an evident separation at 3204 m. However, at an altitude of 3750 m, P. parvifolia mainly affected the bacterial community. Potentilla parvifolia increased the bacterial community richness. This is in agreement with the findings based on the functional prediction that P. parvifolia favors the growth and enrichment of denitrifying communities at 3550 and 3750 m. The results provide a scientific basis for predicting the evolutionary trends of the effects of P. parvifolia on soil microbial communities and functions and have important implications for ecological governance in the QLMs.

Taxonomic and functional diversity of the soil microbiome recruited from alternative crops in a rotation system

AbstractIntensive cropping is considered to contribute to negative effects both on soil physiochemical properties and on long‐term grain yield, which can be alleviated by appropriate crop rotations. The soil microbial community can vary with different crop rotations, which in turn affect soil quality and grain yield. Therefore, it is of great significance to elucidate the response of the soil microbial community to crop rotation. In this study, the structural and functional changes of microbial community in different crop rotations were analyzed using high‐throughput sequencing and metagenomics analysis in a field experiment. The continuous winter wheat‐summer maize cropping system was the control, and three crop rotations were established in October 2016 as follows: (1) spring peanut→winter wheat‐summer maize, (2) winter wheat‐summer peanut→winter wheat‐summer maize and (3) spring sweet potato→winter wheat‐summer maize. Soil samples were collected in September 2021 for soil microbial assessment. The results showed that the relative abundance of Actinobacteriota in the soil of spring sweet potato→winter wheat‐summer maize was significantly higher (15.2%) than that in the control. The relative abundance of Ascomycota was significantly higher (19.8%–23.2%) in the soil following crop rotation compared with the control. Compared with the control, spring peanut→winter wheat‐summer maize enriched energy metabolism genes, and spring sweet potato→winter wheat‐summer maize reduced the genes related to plant–pathogen interaction. Compared with the control, crop rotation significantly decreased the relative abundance of the inorganic phosphorus solubilization gene (gcd) and the phosphorus transport gene (upgE) and increased the abundance of organic phosphorus mineralization genes (phoA and phyA). Based on these results, we concluded that the composition of the soil microbial community and functional genes can be altered by crop rotation, and spring peanut→winter wheat‐summer maize and spring sweet potato→winter wheat‐summer maize had more significant effects. This study provided a reference for the selection of crop rotations in the North China Plain based on the soil microbial community and its function.

Types of vegetables shape composition, diversity, and co-occurrence networks of soil bacteria and fungi in karst areas of southwest China

BackgroundMicroorganisms are of significant importance in soil. Yet their association with specific vegetable types remains poorly comprehended. This study investigates the composition of bacterial and fungal communities in soil by employing high-throughput sequencing of 16 S rRNA genes and ITS rRNA genes while considering the cultivation of diverse vegetable varieties.ResultsThe findings indicate that the presence of cultivated vegetables influenced the bacterial and fungal communities leading to discernible alterations when compared to uncultivated soil. In particular, the soil of leafy vegetables (such as cabbage and kale) exhibited higher bacterial α-diversity than melon and fruit vegetable (such as cucumber and tomato), while fungal α-diversity showed an inverse pattern. The prevailing bacterial phyla in both leafy vegetable and melon and fruit vegetable soils were Proteobacteria, Acidobacteriota, Actinobacteriota, and Chloroflexi. In leafy vegetable soil, dominant fungal phyla included Ascomycota, Olpidiomycota, Mortierellomycota, and Basidiomycota whereas in melon and fruit vegetable soil. Ascomycota, Mortierellomycota, Basidiomycota, and Rozellomycota held prominence. Notably, the relative abundance of Ascomycota was lower in leafy vegetable soil compared to melon and fruit vegetable soil. Moreover, leafy vegetable soil exhibited a more complex and stable co-occurrence network in comparison to melon and fruit vegetable soil.ConclusionThe findings enhance our understanding of how cultivated soil bacteria and fungi respond to human disturbance, thereby providing a valuable theoretical basis for soil health in degraded karst areas of southwest China.

Effects of a compound Trichoderma agent on Coptis chinensis growth, nutrients, enzyme activity, and microbial community of rhizosphere soil.

Root rot diseases are prevalent in many Coptis chinensis Franch. production areas, perhaps partially due to the overuse of synthetic fertilizers. Synthetic fertilizers can also lead to soil degradation. Trichoderma is widely used in biofertilizers and biopesticides. This study applied a combination of four Trichoderma species (compound Trichoderma agent, CTA) to C. chinensis and evaluated its effects on growth, as well as rhizosphere soil nutrients, enzyme activities, and microbial community structure. The purpose of this study was to estimate the potential of using CTA as a biofertilizer for C. chinensis, and determine if it could, at least partially, replace synthetic fertilizers to control root rot disease and maintain soil fertility. CTA, compound fertilizer and sterile water were applied to C. chinensis plants. After 60 days, the soluble sugar, soluble protein, chlorophyll of leaves, and individual weight of each plant were measured. The rhizosphere soil nutrient content, enzymatic activity, and the microbial community were also determined. The results were analyzed to evaluate the effect of CTA on C. chinensis growth and soil fertility. CTA increased the soluble protein, chlorophyll, and individual weight of C. chinensis plants while compound fertilizer decreased chlorophyll. CTA increased the activities of urease and catalase in rhizosphere soil, whereas the compound fertilizer decreased urease, catalase, and alkaline phosphatase activities. CTA elevated soil pH, while compound fertilizer reduced it. CTA had no significant effects on soil nutrients and organic matter. CTA decreased the fungal number and alpha-diversity of fungi and bacteria, and both the fungal and bacterial communities were significantly different from the other two. CTA increased B/F value, which improved the rhizosphere microbial community. Both CTA and the compound fertilizer significantly altered the soil microbial community. The relative abundance of Ascomycota was higher and Basidiomycota was lower after CTA treatment than after the other two treatments, indicating that the soil treated with CTA was healthier than that of the other two treatments. CTA decreased harmful Ilyonectria mors-panacis and Corynebacterium sp. And increased beneficial Ralstonia picketti. Trichoderma spp. could exist in C. chinensis rhizosphere soil for a long time. The functional prediction results demonstrated that CTA reduced some rhizosphere phytopathogenic fungi. Correlation analysis showed that CTA elevated rhizosphere pH and enzyme activities. In summary, synthetic fertilizers damaged soil fertility, and the overuse of them might be responsible for root rot disease, while CTA could promote C. chinensis growth, improve soil and decrease the incidence and severity of C. chinensis root rot disease. Therefore, as a biofertilizer, CTA can, at least partially, replace synthetic fertilizers in C. chinensis production. Combining it with organic fertilizer will increase the potential of Trichoderma.

A Meta-Analysis in Nine Different Continuous Cropping Fields to Find the Relationship between Plant Species and Rhizosphere Fungal Community

Plant species and cropping systems influence rhizospheric fungal communities’ composition, diversity, and structure. The fungus community is one of the main factors behind soil health and quality. Yet, there is insufficient evidence and research on the effect of plant species with continuous cropping histories on the rhizospheric fungal community. In order to investigate how the fungal community responds to the various plant species and cropping systems, we have chosen one field that is left fallow along with eight continuously farmed areas to research. Among the eight phyla, the relative abundance of Ascomycota was significantly higher in Polygonum multiflorum, which was continuously cropped in fields for two years (P2). Basidiomycota was considerably higher in the fallow field (CK). Among the 1063 genera, the relative abundance of Fusarium was significantly higher in maize continuous-cropped fields for six years (M6), followed by Fritillaria thunbergii continuous-cropped fields for two years (F2), and found lower Fusarium abundance in CK. The alpha diversity observed in taxa, Chao1, and phylogenetic diversity indices were significantly higher in M2. β-diversity found that the fungal communities in the samples clustered from the fields in the same year were quite similar. In all the soil samples, the saprotrophic trophic type was the most common among the OTUs that had been given a function. Our studies have proved that continuous cropping and plant species changed the fungal community’s composition, diversity, and structure. This research may serve as a guide for overcoming significant agricultural challenges and advancing the industry’s sustainable growth.

Effects of Biogas Slurry Application on Soil Microbial Communities Structure and Function During Wheat-rice Stubble Period

To reveal the effects of biogas slurry application on soil microbial community structure and function, a soil column experiment was constructed with three treatments[(no N addition, CM; conventional fertilization, SN; biogas slurry addition, SZ)]. The differences in composition, diversity, and structure of bacterial and fungal communities on day 1 and day 21 after soil flooding were evaluated, and their functions were predicted using Illumina high-throughput sequencing technology. The results of the analysis of α diversity showed that the fungal α-diversity indexes of CM, SN, and SZ treatments on day 1 were significantly higher than those on day 21, and there was no significant difference among the three treatments. However, the bacterial Simpson index differed among the three treatments on day 21, with SZ-21 showing a higher Simpson index but lower Chao1 index compared with those of SZ-21. The analysis of bacterial community structure showed that Firmicutes, Chloroflexi, and Actinobacteria in the SN-1 treatment were different from those in the other treatments on day 1, whereas the relative abundance of bacterial phyla in the SZ and SN treatments were similar on day 21. The analysis of fungal community structure showed that the relative abundance of Ascomycota and Zygomycota in the SZ-1 treatment were higher than those in the SN-1 and CM-1 treatments on day 1. The relative abundance of Ascomycota in the SN-21 and SZ-21 treatments were lower, whereas that of Zygomycota were higher compared with that in CM-21. The analysis of NMDS showed that the composition of bacterial and fungal communities in the SN and SZ treatments showed a gradually similar trend. The PICRUSt analysis showed that the function of the soil bacterial community was similar in the CM, SN, and SZ treatments. The FUNGuild function prediction reflected that the main differences in trophic type between the SN-21 and SZ-21 treatments occurred in saprotroph and pathotroph forms. Therefore, biogas slurry addition in the wheat-rice stubble stage could contribute to balancing soil nutrients and maintaining soil ecological function to a certain extent, but there may still be a risk of fungal disease.

Effects of Long-term Sod Cultivation on Chinese Hickory Plantation Soil Fungal Community and Enzyme Activities

A long-term field experiment was conducted at a Chinese hickory (Carya cathayensis) plantation from 2011 to 2021, with the purpose of researching the effects of long-term sod cultivation on hickory plantation soil fungal communities and enzyme activities and providing experience for ecological management in other plantations. Sod cultivation included oilseed rape (Brassica chinensis, BR), Chinese milk vetch (Astragalus sinicus, AS), and oilseed rape+Chinese milk vetch (BA), and clear tillage (CT) served as a contrast. The soil fertility, fungal community composition and diversity, and soil enzyme activities were determined. The results showed that:① long-term sod cultivation significantly increased soil nutrient contents and availability, and pH increased variably from different sod cultivation treatments (P<0.05). ②The soil fungal community composition was changed by long-term sod cultivation. The relative abundance of Ascomycota, which utilized the readily decomposed organic matter, was increased, whereas the relative abundance of Basidiomycota, which degraded stubborn organic matter, decreased. Long-term sod cultivation shifted the soil dominant genera, as BR and BA increased the relative abundance of somemycorrhizal fungi that could form mutually beneficial structures with dominant plant genera after sod cultivation,whereas AS increased the relative abundance of saprophytic fungi that could decompose the remains of dead plants and animals. The soil fertility factors including pH, available nitrogen, microbial biomass nitrogen, and water-soluble organic carbon were revealed to have a significant influence on the soil fungal composition (P<0.05). ③ Moreover, long-term sod cultivation stimulated the activities of soil enzymes involved in the carbon and nitrogen cycle. Apart from BA, sod cultivation treatments decreased the activities of alkaline phosphatase, which was involved in the soil P turnover. The correlation analysis demonstrated that the correlations between activities of enzymes decomposing carbon and nitrogen and soil fertility were significant (P<0.05 or P<0.01). The activities of phosphatase were positively correlated with soil microbial biomass carbon and nitrogen. Long-term sod cultivation could improve soil nutrient content and availability, optimized soil fungal community structure, and promoted soil nutrient turnover enzyme activities.

Organic amendments with high proportion of heterocyclic compounds promote soil microbiome shift and microbial use efficiency of straw-C.

Soil microbial use efficiency of straw carbon (C), which is the proportion of straw-C microbes assimilate into new biosynthetic material relative to C lost out of the system as CO2, is critical in increasing soil organic C (SOC) content, and hence maintaining soil fertility and productivity. However, the effect of chemical structures of the organic amendments (OAs) on the microbial use efficiency of straw-C remains unclear. The effect of the chemical structure of the OAs on microbial use efficiency of straw-C was elucidated by a combination of 13C-straw labeling with high-throughput sequencing and pyrolysis-GC/MS. We found a strong positive correlation between the microbial use efficiency of straw-C and the proportion of heterocyclic compounds (Hete_C). The microbial use efficiency of straw-C was highest in soil supplemented with Hete_C-dominant OAs, which significantly shifted microbial community structure toward fungal dominance. Specifically, fungal-to-bacterial ratio, fungal richness, and the relative abundance of Ascomycota were higher in soil with a higher proportion of Hete_C-dominant OAs. Together, our study suggests that OAs with high proportion of Hete_C promote the microbial use efficiency of straw-C by increasing the dominance of fungi in the soil microbial community in agroecosystems.
