Bacterial Communities Associated With Healthy and Bleached Crustose Coralline Alga Porolithon onkodes.

Crustose coralline algae (CCA) play vital roles in producing and stabilizing reef structures and inducing the settlement and metamorphosis of invertebrate larvae in coral reef ecosystems. However, little is known about the bacterial communities associated with healthy and bleached CCA and their interactions with coral larval settlement. We collected samples of healthy, middle semi-bleached, and bleached CCA Porolithon onkodes from Sanya Bay in the South China Sea and investigated their influences on the larval settlement and metamorphosis of the reef-building coral Pocillopora damicornis. The larval settlement/metamorphosis rates all exceeded 70% when exposed to healthy, middle semi-bleached, and bleached algae. Furthermore, the compositions of bacterial community using amplicon pyrosequencing of the V3–V4 region of 16S rRNA were investigated. There were no obvious changes in bacterial community structure among healthy, middle semi-bleached, and bleached algae. Alphaproteobacteria, Bacteroidetes, and Gammaproteobacteria were dominant in all samples, which may contribute to coral larval settlement. However, the relative abundances of several bacterial communities varied among groups. The relative abundances of Mesoflavibacter, Ruegeria, Nautella, and Alteromonas in bleached samples were more than double those in the healthy samples, whereas Fodinicurvata and unclassified Rhodobacteraceae were significantly lower in the bleached samples. Additionally, others at the genus level increased significantly from 8.5% in the healthy samples to 22.93% in the bleached samples, which may be related to algal bleaching. These results revealed that the microbial community structure associated with P. onkodes generally displayed a degree of stability. Furthermore, bleached alga was still able to induce larval settlement and metamorphosis.

The 3D Reconstruction of Pocillopora Colony Sheds Light on the Growth Pattern of This Reef-Building Coral

SummaryCoral reefs are formed by living polyps, and understanding the dynamic processes behind the reefs is crucial for marine ecosystem restoration. However, these processes are still unclear because the growth and budding patterns of living polyps are poorly known. Here, we investigate the growth pattern of a widely distributed reef-building coral Pocillopora damicornis from Xisha Islands using high-resolution computed tomography. We examine the corallites in a single corallum of the species in detail, to interpret the budding, growth, and distribution pattern of the polyps, to reconstruct the growth pattern of this important reef-building species. Our results reveal a three-stage growth pattern of P. damicornis, based on different growth bundles that are secreted by polyps along the dichotomous growth axes of the corallites. Our work on the three-dimensional reconstruction of calice and inter-septal space structure of P. damicornis sheds lights on its reef-building processes by reconstructing the budding patterns.

Polyp Relationships Reveal the Growth Pattern of Coral Reefs

Coral reefs are formed by living polyps, and understanding the dynamic processes behind reef stones is crucial for marine ecological restoration. However, these processes are still unclear because the growth and budding patterns of living polyps are poorly known. Here, we investigate the growth pattern of a prevalently distributed reef-building coral Pocillopora damicornis from Xisha Islands using high-resolution computed tomography. We examine the budding, growth, and distribution pattern of polyps in a single coral stone and reconstruct the growth pattern of the entire polyp network. The results reveal that the three-stage growth pattern of P. damicornis is based on multiple types of polyps forming growth bundles along dichotomous growth axes. Our work on the three-dimensional structures of polyps sheds new light on the process of coral reef formation and suggests that Pocillopora is an important animal model for studying the growth and budding patterns of living polyps.

Effects of ultraviolet radiation and nutrient level on the physiological response and organic matter release of the scleractinian coral Pocillopora damicornis following thermal stress.

Understanding which factors enhance or mitigate the impact of high temperatures on corals is crucial to predict the severity of coral bleaching worldwide. On the one hand, global warming is usually associated with high ultraviolet radiation levels (UVR), and surface water nutrient depletion due to stratification. On the other hand, eutrophication of coastal reefs increases levels of inorganic nutrients and decreases UVR, so that the effect of different combinations of these stressors on corals is unknown. In this study, we assessed the individual and crossed effects of high temperature, UVR and nutrient level on the key performance variables of the reef building coral Pocillopora damicornis. We found that seawater warming was the major stressor, which induced bleaching and impaired coral photosynthesis and calcification in all nutrient and UVR conditions. The strength of this effect however, was nutrient dependent. Corals maintained in nutrient-depleted conditions experienced the highest decrease in net photosynthesis under thermal stress, while nutrient enrichment (3 μM NO3- and 1 μM PO4+) slightly limited the negative impact of temperature through enhanced protein content, photosynthesis and respiration rates. UVR exposure had only an effect on total nitrogen release rates, which significantly decreased under normal growth conditions and tended to decrease also under thermal stress. This result suggests that increased level of UVR will lead to significant changes in the nutrient biogeochemistry of surface reef waters. Overall, our results show that environmental factors have different and interactive effects on each of the coral’s physiological parameters, requiring multifactorial approaches to predict the future of coral reefs.

Rarity of the “common” coral Pocillopora damicornis in the western Philippine archipelago

Extensive phenotypic plasticity generally confounds identification of the common reef-building coral Pocillopora damicornis. With the recognition of P. damicornis genetic lineages as taxonomic species, this study surveyed genetic lineages within P. damicornis sensu lato (Veron and Pichon in Scleractinia of Eastern Australia, Australian Institute of Marine Science, Australia, 1976) in the Philippines. Employing a PCR–RFLP assay of the mitochondrial control region and sequencing of the mitochondrial open reading frame for lineage identification, we examined 694 P. damicornis s.l. colonies from 16 locations across the Philippine archipelago to characterize Pocillopora species distribution in the region. Genetic identification reveals the occurrence of P. acuta and the absence of P. damicornis in the Philippines. This study highlights the need to revisit the distributional limits of this extensively studied species complex and the necessity of using genetic information for taxonomic identification where morphological identification is unreliable.

Host and Symbionts in Pocillopora damicornis Larvae Display Different Transcriptomic Responses to Ocean Acidification and Warming

As global ocean change progresses, reef-building corals and their early life history stages will rely on physiological plasticity to tolerate new environmental conditions. Larvae from brooding coral species contain algal symbionts upon release, which assist with the energy requirements of dispersal and metamorphosis. Global ocean change threatens the success of larval dispersal and settlement by challenging the performance of the larvae and of the symbiosis. In this study, larvae of the reef-building coral Pocillopora damicornis were exposed to elevated pCO2 and temperature to examine the performance of the coral and its symbionts in situ and better understand the mechanisms of physiological plasticity and stress tolerance in response to multiple stressors. We generated a de novo holobiont transcriptome containing coral host and algal symbiont transcripts and bioinformatically filtered the assembly into host and symbiont components for downstream analyses. Seventeen coral genes were differentially expressed in response to the combined effects of pCO2 and temperature. In the symbiont, 89 genes were differentially expressed in response to pCO2. Our results indicate that many of the whole-organism (holobiont) responses previously observed for P. damicornis larvae in scenarios of ocean acidification and warming may reflect the physiological capacity of larvae to cope with the environmental changes without expressing additional protective mechanisms. At the holobiont level, the results suggest that the responses of symbionts to future ocean conditions could play a large role in shaping success of coral larval stages.

Thermal regime and host clade, rather than geography, drive Symbiodinium and bacterial assemblages in the scleractinian coral Pocillopora damicornis sensu lato

BackgroundAlthough the term holobiont has been popularized in corals with the advent of the hologenome theory of evolution, the underlying concepts are still a matter of debate. Indeed, the relative contribution of host and environment and especially thermal regime in shaping the microbial communities should be examined carefully to evaluate the potential role of symbionts for holobiont adaptation in the context of global changes. We used the sessile, long-lived, symbiotic and environmentally sensitive reef-building coral Pocillopora damicornis to address these issues.ResultsWe sampled Pocillopora damicornis colonies corresponding to two different mitochondrial lineages in different geographic areas displaying different thermal regimes: Djibouti, French Polynesia, New Caledonia, and Taiwan. The community composition of bacteria and the algal endosymbiont Symbiodinium were characterized using high-throughput sequencing of 16S rRNA gene and internal transcribed spacer, ITS2, respectively. Bacterial microbiota was very diverse with high prevalence of Endozoicomonas, Arcobacter, and Acinetobacter in all samples. While Symbiodinium sub-clade C1 was dominant in Taiwan and New Caledonia, D1 was dominant in Djibouti and French Polynesia. Moreover, we also identified a high background diversity (i.e., with proportions < 1%) of A1, C3, C15, and G Symbiodinum sub-clades. Using redundancy analyses, we found that the effect of geography was very low for both communities and that host genotypes and temperatures differently influenced Symbiodinium and bacterial microbiota. Indeed, while the constraint of host haplotype was higher than temperatures on bacterial composition, we showed for the first time a strong relationship between the composition of Symbiodinium communities and minimal sea surface temperatures.ConclusionBecause Symbiodinium assemblages are more constrained by the thermal regime than bacterial communities, we propose that their contribution to adaptive capacities of the holobiont to temperature changes might be higher than the influence of bacterial microbiota. Moreover, the link between Symbiodinium community composition and minimal temperatures suggests low relative fitness of clade D at lower temperatures. This observation is particularly relevant in the context of climate change, since corals will face increasing temperatures as well as much frequent abnormal cold episodes in some areas of the world.

Copepods associated with scleractinian corals: a worldwide checklist and a case study of their impact on the reef-building coral Pocillopora damicornis (Linnaeus, 1758) (Pocilloporidae).

The Cnidaria have more symbiotic copepods than any other group of invertebrates, and the greatest numbers of these associates occur on hard corals. A review of the scattered literature on the diversity and taxonomic composition of scleractinian-associated copepods and their hosts revealed a total of 148 coral species, representing 66 genera and 15 families that serve as hosts to copepods. At present, 363 copepod species, representing 99 genera, 19 families and three orders, have been recorded as associates of scleractinian corals. The total included 288 cyclopoids, 68 siphonostomatoids and seven harpacticoids. Within the Cyclopoida the representation of species varied greatly among the 13 families, with a disproportionate number of species belonging to the Anchimolgidae (141 species) and Xarifiidae (92 species). Data on host utilization and geographical distribution of all copepods living symbiotically with hard corals is synthesized and host specificity patterns are highlighted.The prevalence, intensity, density, and biodiversity of copepod infection of 480 colonies of the reef-building coral Pocillopora damicornis (Linnaeus, 1758) from Nanwan Bay, southern Taiwan were documented between July 2007 and November 2008. It was hypothesized that certain environmental factors and physiological coral traits, such as the density of Symbiodinium, could influence these infection parameters. Analysis revealed that ectoparasitic copepods were the most likely to infect P. damicornis, and that Asteropontius minutus Kim, 2003 accounted for more than 50% of total copepod density in July-September 2007 when temperatures were high and bleaching occurred in ~75% of the sampled colonies. The data further showed that copepod virulence may be related to their life history strategies, as well as to Symbiodinium density, surface area of the host coral colonies, and concentration of nitrate and chlorophyll-a in the surrounding seawater. By tracking the abundance, diversity, and performance of infectious copepods prior, throughout, and after a natural bleaching event, the potential to use these parasites as bioindicators for predicting the future physiological performance of P. damicornis in response to environmental change, particularly bleaching events, may ultimately be further explored, developed and maximized.Humesimyzon Kim, 2010, previously placed in the Asterocheridae, is tentatively transferred to the recently resurrected family Coralliomyzontidae. The authorship and spelling of Pseudanthessius thorellii (Brady, 1880) are corrected.

Temporal and spatial expression patterns of biomineralization proteins during early development in the stony coral Pocillopora damicornis

Reef-building corals begin as non-calcifying larvae that, upon settling, rapidly begin to accrete skeleton and a protein-rich skeletal organic matrix that attach them to the reef. Here, we characterized the temporal and spatial expression pattern of a suite of biomineralization genes during three stages of larval development in the reef-building coral Pocillopora damicornis: stage I, newly released; stage II, oral-aborally compressed and stage III, settled and calcifying spat. Transcriptome analysis revealed 3882 differentially expressed genes that clustered into four distinctly different patterns of expression change across the three developmental stages. Immunolocalization analysis further reveals the spatial arrangement of coral acid-rich proteins (CARPs) in the overall architecture of the emerging skeleton. These results provide the first analysis of the timing of the biomineralization 'toolkit' in the early life history of a stony coral.

Metabolomic signatures of increases in temperature and ocean acidification from the reef-building coral, Pocillopora damicornis

As a changing climate threatens the persistence of terrestrial and marine ecosystems by altering community composition and function, differential performance of taxa highlights the need for predictive metrics and mechanistic understanding of the factors underlying positive performance in the face of environmental disturbances. Biochemical reactions within cells provide a snapshot of molecular regulation and flexibility during exposure to environmental stressors. However, because the organism is the unit of selection there is a need for the integration of metabolite data with organism physiology to understand mechanisms responsible for individual success under a changing climate. Our study aims to characterize the molecular response of reef corals to simulated global climate change stressors. Furthermore, we seek to relate changes in the molecular physiology to observations in overall colony response. To this end, we applied a non-targeted metabolomic approach to describe lipid and primary metabolite composition after exposure of the reef-building coral Pocillopora damicornis to ambient and elevated experimental climate change conditions. We compared these metabolite data to organism physiology, specifically the key processes of photosynthesis, respiration, and calcification. Corals significantly altered their lipid and primary metabolite profiles in response to experimental treatments. Primary metabolite profiles predicted organisms’ net photosynthesis, but not calcification or respiration measures. Despite challenges in metabolome annotation, our data indicated corals alter carbohydrate composition, cell structural lipids, and signaling compounds in response to elevated treatment conditions. The integration of metabolite and physiological data highlights the predictive power of metabolomics in defining organism performance and provides biomarkers for future studies. Here, we present a multivariate biomarker approach to assess climate change impacts and advance our mechanistic understanding of stress response in this keystone species.

The distribution of intra-genomically variable dinoflagellate symbionts at Lord Howe Island, Australia

The symbiotic dinoflagellates of corals and other marine invertebrates (Symbiodinium) are essential to the development of shallow-water coral reefs. This genus contains considerable genetic diversity and a corresponding range of physiological and ecological traits. Most genetic variation arises through the accumulation of somatic mutations that arise during asexual reproduction. Yet growing evidence suggests that occasional sexual reproductive events also occur within, and perhaps between, Symbiodinium lineages, further contributing to the pool of genetic variation available for evolutionary adaptation. Intra-genomic variation can therefore arise from both sexual and asexual reproductive processes, making it difficult to discern its underlying causes and consequences. We used quantitative PCR targeting the ITS2 locus to estimate proportions of genetically homogeneous symbionts and intra-genomically variable Symbiodinium (IGV Symbiodinium) in the reef-building coral Pocillopora damicornis at Lord Howe Island, Australia. We then sampled colonies through time and at a variety of spatial scales to find out whether the distribution of these symbionts followed patterns consistent with niche partitioning. Estimated ratios of homogeneous to IGV Symbiodinium varied between colonies within sites (metres to tens of metres) and between sites separated by hundreds to thousands of metres, but remained stable within colonies through time. Symbiont ratios followed a temperature gradient, with the local thermal maximum emerging as a negative predictor for the estimated proportional abundance of IGV Symbiodinium. While this pattern may result from fine-scale spatial population structure, it is consistent with an increased susceptibility to thermal stress, suggesting that the evolutionary processes that generate IGV (such as inter-lineage recombination and the accumulation of somatic mutations at the ITS2 locus) may have important implications for the fitness of the symbiont and that of the coral host.

Invertebrados asociados al coral constructor de arrecifes &lt;i&gt;Pocillopora damicornis&lt;/i&gt; en Playa Blanca, Bahía Culebra, Costa Rica

&lt;span&gt;Los arrecifes coralinos son uno de los ecosistemas más diversos en el planeta, tanto por los organismos constructores como por aquellos que viven encima, sobre, dentro y debajo de ellos. Los corales del género Pocillopora son reconocidos mundialmente por albergar una importante fauna de invertebrados entre sus ramas, los cuales son considerados como simbiontes obligatorios en una gran cantidad de casos. La presente investigación describe la fauna de invertebrados asociados al coral Pocillopora damicornis en Bahía Culebra, Costa Rica, describiendo sus densidades, frecuencias, riquezas y diversidades a través del tiempo. Para esto se colectaron 5 colonias cada 3-4 meses en Playa Blanca, Bahía Culebra. En total se encontraron 448 individuos en 35 especies, siendo Harpiliopsis depressa, Lithophaga aristata, Trapezia ferruginea, Alpheus lottini, Fennera chacei, y Petrolisthes haigae las especies predominantes. Noviembre fue el mes en el que se encontraron los mayores valores en los índices de riqueza, diversidad y diferenciación taxonómica, mientras que agosto fue el que presentó los valores más bajos de todos. En términos generales, la época lluviosa mostró mayor riqueza de especies que la época seca. Así mismo, las especies colectados y los valores obtenidos son muy similares a otras zonas del Pacífico Oriental Tropical. Culebra ha venido sufriendo una pérdida en la cobertura coralina, que podría tener consecuencias en la diversidad y abundancia de organismos asociados a corales. Estas consecuencias incluyen pérdida en la fecundidad de estos organismos, una reducción en su función como limpiadores y protectores de depredadores del coral, poniendo en riesgo su diversidad, lo que puede afectar los stocks de peces depredadores que depende de ellos. Realizar monitoreos permanentes de la criptofauna asociada al coral Pocillopora va a ser determinante para cuantificar pérdidas o recuperaciones en la composición de invertebrados asociados, y por ende en las funciones que estos desempeñan en este ecosistema.&lt;/span&gt;

Intra-genomic variation in symbiotic dinoflagellates: recent divergence or recombination between lineages?

BackgroundThe symbiosis between corals and the dinoflagellate alga Symbiodinium is essential for the development and survival of coral reefs. Yet this fragile association is highly vulnerable to environmental disturbance. A coral’s ability to tolerate temperature stress depends on the fitness of its resident symbionts, whose thermal optima vary extensively between lineages. However, the in hospite population genetic structure of Symbiodinium is poorly understood and mostly based on analysis of bulk DNA extracted from thousands to millions of cells. Using quantitative single-cell PCR, we enumerated DNA polymorphisms in the symbionts of the reef-building coral Pocillopora damicornis, and applied a model selection approach to explore the potential for recombination between coexisting Symbiodinium populations.ResultsTwo distinct Symbiodinium ITS2 sequences (denoted C100 and C109) were retrieved from all P. damicornis colonies analysed. However, the symbiont assemblage consisted of three distinct Symbiodinium populations: cells featuring pure arrays of ITS2 type C109, near-homogeneous cells of type C100 (with trace ITS2 copies of type C109), and those with co-dominant C100 and C109 ITS2 repeats. The symbiont consortia of some colonies consisted almost entirely of these putative C100 × C109 recombinants.ConclusionsOur results are consistent with the occurrence of sexual recombination between Symbiodinium types C100 and C109. While the multiple-copy nature of the ITS2 dictates that the observed pattern of intra-genomic co-dominance may be a result of incomplete concerted evolution of intra-genomic polymorphisms, this is a less likely explanation given the occurrence of homogeneous cells of the C109 type. The physiological response of the reef coral Pocillopora damicornis to elevated temperature: results from coral reef mesocosm experiments in Southern Taiwan

Given the threat of climate change towards scleractinian corals, there is an urgent need to understand their physiological mechanisms of acclimation to increasing temperatures. To gain insight into this process, two mesocosm-based experiments were conducted in Southern Taiwan with the model reef-building coral Pocillopora damicornis. In the first study, temperature was gradually elevated to 32 °C, though reduced to ambient levels at night, in order to simulate a temperature profile that can characterize intertidal reefs of Southern Taiwan. All corals acclimated to such conditions over the course of the month-long experiment, as evidenced by a variety of physiological and sub-cellular responses. In the second experiment, corals were exposed continually to 31.5 °C for two weeks, and, in contrast to results from the first study, the majority of the corals died, revealing that prolonged exposure to this temperature is lethal for this dominant reef builder of many regions of the Pacific Ocean.

The physiological and molecular responses of larvae from the reef-building coral Pocillopora damicornis exposed to near-future increases in temperature and pCO2

Given the threats of greenhouse gas emissions and a changing climate to marine ecosystems, there is an urgent need to better understand the response of not only adult corals, which are particularly sensitive to environmental changes, but also their larvae, whose mechanisms of acclimation to both temperature increases and ocean acidification are not well understood. Brooded larvae from the reef coral Pocillopora damicornis collected from Nanwan Bay, Southern Taiwan, were exposed to ambient or elevated temperature (25 or 29 °C) and pCO2 (415 or 635 μatm) in a factorial experiment for 9 days, and a variety of physiological and molecular parameters were measured. Respiration and rubisco protein expression decreased in larvae exposed to elevated temperature, while those incubated at high pCO2 were larger in size. Collectively, these findings highlight the complex metabolic and molecular responses of this life history stage and the need to integrate our understanding across multiple levels of biological organization. Our results also suggest that for this pocilloporid larval life stage, the impacts of elevated temperature are likely a greater threat under near-future predictions for climate change than ocean acidification.

Effects of water turbidity on the symbiotic zooxanthella of hermatypic corals

Five species of reef-building coral (Acropora millepora, Acropora nasuta, Pocillopora damicornis, Galaxea fascicularis and Porites lutea) were used to study the effects of water turbidity stress on the symbiotic zooxanthella. The gradients of water turbidity were simulated using a solution containing different concentrations of inactivated Escherichia coli. The results revealed that the photosynthetic efficiency and density of the symbiotic zooxanthella were both restricted by the water turbidity, and that high turbidity corresponds to high inhibitory action. The results also showed that the tolerance of the five symbiotic zooxanthella to water turbidity differed, with the massive corals Galaxea fascicularis and Porites lutea having strong tolerance, and that of the branching corals Acropora millepora, Acropora nasuta and Pocillopora damicornis being relatively weak.

Reproductive effects of the water-accommodated fraction of a natural gas condensate in the Indo-Pacific reef-building coral Pocillopora damicornis

Toxic effects of the water-accommodated fraction (WAF) of a natural gas condensate on the reproduction of the brooding coral Pocillopora damicornis were studied in short-term (24 h) laboratory experiments. Coral fragments were exposed to varying concentrations of condensate WAF during different reproductive phases: gametogenesis, early embryogenesis, and late embryogenesis (when nighttime planulation occurs). During gametogenesis, exposure to condensate WAF did not inhibit subsequent production of larvae. On the other hand, exposure to >25% WAF of gravid corals, at early and late embryogenesis, resulted in abortion and early release of larvae, respectively, with higher percentages of larvae expelled in fragments treated with higher concentrations of condensate WAF at least 3 h after onset of exposure. Aborted larvae during early embryogenesis were ‘premature’, as they are of small size (0.06±0.03 mm 3), low metamorphic competency (54%), and white in coloration, with a pale brown oral end (indicating low density of zooxanthellae). Those larvae released at the latter part of embryogenesis are bigger in size (0.22±0.08 mm 3), possess 100% metamorphic competency, and are brown in coloration (high density of zooxanthellae). Aside from direct effects on reproduction, fragment mortality index was higher in samples exposed to higher concentrations of condensate WAF (>25%), hence lowering the number of potentially reproducing polyps. Altogether, exposure to >25% natural gas condensate WAF for at least 3 h can potentially disrupt the replenishment of coral populations due to negative effects on reproduction and early life processes.

Mesoscale variation in the photophysiology of the reef building coral Pocillopora damicornis along an environmental gradient

Spatial variation in the photophysiology of symbiotic dinoflagellates (zooxanthellae) of the scleractinian coral Pocillopora damicornis was examined along an environmental gradient in the Whitsunday Islands (Great Barrier Reef) at two depths (3 m and 6 m). Chlorophyll a fluorescence of photosystem II (PSII) and PAR-absorptivity measurements were conducted using an Imaging-PAM (pulse-amplitude-modulation) fluorometer. Most photophysiological parameters correlated with changes in environmental conditions quantified by differences in water quality along the gradient. For example, maximum quantum yield ( F v/ F m) increased and PAR-absorptivity decreased as water quality improved along the gradient from nearshore reefs (low irradiance, elevated nutrients and sediments) to outer islands (high irradiance, low nutrients and sediments). For apparent photosynthetic rate (PS max) and minimum saturating irradiance ( E k), the direction of change differed depending on sampling depth, suggesting that different mechanisms of photo-acclimatisation operated between shallow and deep corals. Deep corals conformed to typical patterns of light/shade acclimatisation whereas shallow corals exhibited reduced PS max and E k with improving water quality coinciding with greater heat dissipation (NPQ 241). Furthermore, deep corals on nearshore reefs exhibited elevated Q 241 in comparison to outer islands possibly due to effects of sedimentation and/or pollutants rather than irradiance. These results highlight the importance of mesoscale sampling to obtain useful estimates of the variability of photophysiological parameters, particularly if such measures are to be used as bioindicators of the condition of coral reefs.

Intensive fish farming in the Philippines is detrimental to the reef-building coral Pocillopora damicornis

To determine the effects of fish farm effluent on the reef-building species Pocillopora damicornis, we exposed different life stages of the coral to a gradient of effluent concentrations. After 81 d no juvenile coral survived at the Fish Farm site or at the site receiving intermediate concentra- tions, and survival rates were low (<20%) at the site receiving minimal effluent concentrations and at the reference site. At the Fish Farm site, juveniles (on terracotta tiles) were completely overgrown by barnacles. Coral nubbins and mature colonies displayed similar survivorship trends along the efflu- ent gradient, i.e. higher mortality with higher effluent concentrations. At the site of intermediate exposure, surviving nubbins had skeletal growth rates half of those from the site of minimal influence and from the reference site. The mean gross photosynthesis to respiration ratio of coral branches deployed at the fish farm was below the physiological compensatory value of 1, whereas values of about 1 were attained at the sites of diminishing effluent influence. Reduced larval output in mature colonies exposed to intermediate and minimal concentrations of fish farm effluent were observed as compared to those from the reference site. No reproductive measurements could be conducted for colonies at the Fish Farm site, due to high mortality. At the larval stage, metamorphosis was dimin- ished both on substrates collected from, and tiles conditioned in, the Fish Farm environment, com- pared to those from sites of diminishing effluent influence. Hence, many aspects of coral biology are impaired by exposure to effluent from intensive fish farming.

Diversity of bacteria associated with the coral Pocillopora damicornis from the Great Barrier Reef

The microbial community associated with the reef building coral Pocillopora damicornis located on the Great Barrier Reef was investigated using culture-independent molecular microbial techniques. The microbial communities of three separate coral colonies were assessed using clone library construction alongside restriction fragment length polymorphism and phylogenetic analysis. Diversity was also investigated spatially across six replicate samples within each single coral colony using 16S rDNA and rpoB-DGGE analysis. Clone libraries demonstrated that the majority of retrieved sequences from coral tissue slurry libraries affiliated with gamma-Proteobacteria. This contrasted with clone libraries of seawater and coral mucus, which were dominated by alpha-Proteobacteria. A number of retrieved clone sequences were conserved between coral colonies; a result consistent with previous studies suggesting a specific microbe-coral association. rpoB-DGGE patterns of replicate tissue slurry samples underestimated microbial diversity, but demonstrated that fingerprints were identical within the same coral. These fingerprints were also conserved across coral colonies. The 16S rDNA-DGGE patterns of replicate tissue slurry samples were more complex, although non-metric multidimensional scaling (nMDS) analysis showed groupings of these banding patterns indicating that some bacterial diversity was uniform within a coral colony. Sequence data retrieved from DGGE analysis support clone library data in that the majority of affiliations were within the gamma-Proteobacteria. Many sequences retrieved also affiliated closely with sequences derived from previous studies of microbial diversity of healthy corals in the Caribbean. Clones showing high 16S rDNA sequence identity to both Vibrio shiloi and Vibrio coralliilyticus were retrieved, suggesting that these may be opportunist pathogens. Comparisons of retrieved microbial diversity between two different sampling methods, a syringe extracted coral mucus sample and an airbrushed coral tissue slurry sample were also investigated. Non-metric multidimensional scaling of clone library data highlighted that clone diversity retrieved from a coral mucus library more closely reflected the diversity of surrounding seawater than a corresponding coral tissue clone library.
