Screening for Primordial RNA–Peptide Interactions Using High-Density Peptide Arrays

RNA-peptide interactions are an important factor in the origin of the modern mechanism of translation and the genetic code. Despite great progress in the bioinformatics of RNA-peptide interactions due to the rapid growth in the number of known RNA-protein complexes, there is no comprehensive experimental method to take into account the influence of individual amino acids on non-covalent RNA-peptide bonds. First, we designed the combinatorial libraries of primordial peptides according to the combinatorial fusion rules based on Watson-Crick mutations. Next, we used high-density peptide arrays to investigate the interaction of primordial peptides with their cognate homo-oligonucleotides. We calculated the interaction scores of individual peptide fragments and evaluated the influence of the peptide length and its composition on the strength of RNA binding. The analysis shows that the amino acids phenylalanine, tyrosine, and proline contribute significantly to the strong binding between peptides and homo-oligonucleotides, while the sum charge of the peptide does not have a significant effect. We discuss the physicochemical implications of the combinatorial fusion cascade, a hypothesis that follows from the amino acid partition used in the work.

Food Deprivation Modifies Fatty Acid Partitioning and β-Oxidation Capacity in Rat Liver

The involvement of lipids under starvation conditions in the shift from the phase of protein sparing (phase II) to the phase of increased protein breakdown (phase III) has been investigated. Plasma and liver were sampled from fed and unfed rats at two distinct stages which were characterized according to the changes in specific loss in daily body mass and nitrogen excretion. In the two groups of food-deprived rats corresponding to phases II and III, the liver concentration of triglycerides (µmol/g) was significantly lower, that of cholesterol significantly higher and that of the other lipid classes was moderately affected compared with concentrations in fed rats. Hepatic phospholipids had significantly higher concentrations (mol/100 mol) of 22:6(n-3) in food-deprived rats than in fed rats. Triglycerides had significantly higher concentrations of stearic and arachidonic acids in livers of both groups of food-deprived rats compared with fed rats. The total activity of carnitine palmitoyl transferase [mmol/(min·liver)] was 48% higher in rats studied at the end of phase II than in fed rats but was similar in fed rats and in rats studied at the beginning of phase III. The total activity of fatty acyl-CoA oxidase was 73% lower only in rats studied at the beginning of phase III when compared with fed rats. Our results indicate that during food deprivation the change in the rate of protein utilization is associated with important qualitative and quantitative alterations of hepatic lipids and oxidative capacity of fatty acids. These modifications appear to be related to the change from a preferential use of lipids to a preferential utilization of proteins.

Occurrence, partitioning and transport of perfluoroalkyl acids in gas and particles from the southeast coastal and mountainous areas of China.

Perfluoroalkyl acids (PFAA) in gas and particles were analyzed in southeast coastal and mountainous cities, including Fuzhou, Xiamen, Zhangzhou and Nanping, to study the pollution characteristics, particle size distribution, phase partitioning and atmospheric transport. PFAA ranged from 7.8 to 290pgm-3 in gaseous phase, 27 - 1200pgm-3 in particulate phase, and perfluorobutanoic acid (PFBA), perfluorooctanoic acid (PFOA) were main compounds. PFAA had the highest concentration in Nanping with perfluorohexanoic acid (PFHxA) dominant, which could be related to the emission of PFAS from local industrial plants. Perfluorocarboxylic acids (PFCAs) and perfluoroalkyl sulfonic acids (PFSAs) exhibited different particle size distribution characteristics, with PFSAs preferring to distribute on coarse particles, which could be affected by the salt, minerals and organic matter in different particle sizes. The gas - particle partitioning coefficient (KPA) had a line relationship with the fluorinated carbon chain length of PFAA, suggesting that long-chain PFAA tended to exist in particulate phase. The Winter Monsoon could transport to the study area and drive atmospheric PFAS to southern cities. HIGHLIGHTS: • Industrial plants contributed high concentrations of PFAA. • PFSAs tended to present in coarse particles. • Log KPA increased linearly with increasing carbon chain length of PFAA. • Winter Monsoon drove atmospheric PFAA to southern cities.

Partition of Amino Acids in Aqueous Two-Phase Systems Comprising Hydrophilic Organic Solvents and Salts

An aqueous two-phase system (ATPS) comprising a hydrophilic organic solvent and inorganic salt is advantageous because of its high polarity, low viscosity, and low cost. In this work, nine amino acids were partitioned in an ATPS that comprised hydrophilic organic solvents (2-methyl-2-propanol, tetrahydrofuran, and 2-propanol) and salts (Na2SO4, K2HPO4, and (NH4)2SO4). Amino acids were successfully extracted using different combinations of solvents and salts. The distribution ratio of amino acids in the ATPS containing ammonium sulfate increased with an increase in their hydrophobicity, except for that of alanine. The specific extraction of alanine was observed because of its salting-out effect in ammonium sulfate solution. The sulfate salts of amino acids exhibited higher extractability than amphoteric amino acids.

Co-expression of candidate genes regulating growth performance and carcass traits of Barki lambs in Egypt

Sheep are considered one of the main sources of animal protein in Egypt and the producers of sheep mutton eagers to find biological criteria for selecting fast-growing lambs that reach market weight early. Therefore, the present study aimed to find a link between the expression profile of selected candidate genes with growth performance and carcass traits of Barki lambs. Thirty-eight Barki lambs were kept and fed individually after weaning till 12 months of age and were divided into 3 groups according to growth performance (fast, intermediate, and slow-growing). Three samples were taken from different body tissues (eye muscle, liver, and fat tail) of each group, directly during slaughtering and stored at − 80 °C until RNA isolation. Real-time PCR was used to profile selected candidate genes (RPL7, CTP1, FABP4, ADIPOQ, and CAPN3) and GAPDH was used as a housekeeping gene. The results indicated that the final body weight was significantly (P ≤ 0.05) greater in the fast (49.9 kg) and intermediate (40.7 kg) compared to slow-growing animals (30.8 kg). The hot carcass weight was heavier (P ≤ 0.05) in the fast and intermediate-growing (24.57 and 19.07 kg) than slow-growing lambs (15.10 kg). The blood profiles of T3 and T4 hormones in addition to other parameters such as total protein, total lipids, and calcium level showed no clear variations among different experimental groups. At the molecular level, our data demonstrated upregulation of genes involved in protein biosynthesis (RPL7), fatty acid oxidation (CPT1), and lipolysis (FABP4) in the fast and intermediate-growing lambs in all studied tissues which facilitate protein accretion, energy expenditure, and fatty acid partitioning required for muscle building up. Moreover, the expression profile of the gene involved in muscle development (CAPN3) was increased in fast and intermediate-growing compared to slow-growing lambs in order to support muscle proper development. On the other hand, a candidate gene involved in lipogenesis (ADIPOQ) was expressed similarly in fat and liver tissues; however, its expression was increased in muscles of fast and intermediate-growing lambs compared to slow-growing animals. In conclusion, the current study indicated that the expression profile of genes involved in metabolic activities of liver, muscle, and adipose tissue is linked with the growth performance of lambs although no variations were detected in blood parameters. This provides an evidence for the importance of co-expression of these genes in body tissues to determine the final body weight and carcass characteristics of Barki sheep.

Review: Influence of postabsorptive metabolism on essential amino acid partitioning in lactating dairy cows

In the lactating cow, essential amino acids (EAAs) absorbed from the gut are partitioned to mammary and extra-mammary tissues via blood plasma circulation. There is also entry of EAA into plasma from the breakdown of proteins in the cow’s body. A balance model across plasma was solved to integrate entry rates of branched-chain (BCAA) and non-branched-chain EAA (NBAA) with their corresponding rate constants for clearance by mammary glands and the remainder of the body, for selected glucose and fat infusion experiments. Endogenous EAA entry from whole-body proteolysis was reduced by glucose and unchanged or increased by fat, the efficiency of net plasma BCAA clearance by mammary and extra-mammary tissues was elevated by glucose but slightly reduced by fat, and the efficiency of extra-mammary NBAA clearance may have decreased during glucose infusion but it was not affected or slightly increased by fat. These differences between glucose and fat responses can be accounted for by insulin and glucagon. Insulin suppresses endogenous EAA entry through mechanistic target of rapamycin complex 1, integrated stress response, and glycogen synthase kinase 3 signaling networks in skeletal muscle. While these networks can also regulate protein synthesis rates in muscle and the extra-mammary body, they exhibit low sensitivities to insulin in lactating ruminants. However, in the mammary glands, via these same networks, insulin stimulates clearance of EAA from plasma, although the drive to maintain a set point for milk protein yield takes precedence over nutritional signals. The glucose-induced increase in mammary BCAA clearance without an effect on NBAA clearance is due to a pronounced decrease in plasma BCAA concentrations. Because NBAAs do not experience a similar decline in concentration, the BCAA effect must be due to their metabolic transformation as opposed to sequestration in proteins. In adipose, the products of BCAA catabolism are lipogenic precursors. We propose that faster lipogenesis in adipose tissue, stimulated by glucose infusion, also promotes the uptake of precursor BCAA from plasma, causing a drop in their circulating concentrations. In addition, insulin stimulates BCAA oxidation in muscle as an alternative fuel to fatty acids. A lower efficiency of extra-mammary NBAA clearance during glucose infusion may be the consequence of decreased hepatic expression of AA-catabolizing enzymes in response to low glucagon concentration. The proportion of EAA entry partitioned to the mammary glands is a culmination of regulatory shifts at all of the points discussed above according to a regulated or unfair competition between mammary and extra-mammary processes.

Omega-3 fatty acids and metabolic partitioning of fatty acids within the liver in the context of nonalcoholic fatty liver disease.

Nonalcoholic fatty liver disease (NAFLD) is now the most prevalent form of liver disease globally, affecting about 25% of the world's adult population. It is more common in those living with obesity, where it may affect as many as 80% of individuals. The aim of this article is to describe recent human studies evaluating the influence of omega-3 fatty acids on de novo lipogenesis (DNL) and hepatic fatty acid partitioning between incorporation into triacylglycerols (TAGs) and β-oxidation, to discuss the relevance of these effects in the context of NAFLD, and to provide an overview of the mechanisms that might be involved. The omega-3 fatty acids eicosapentaenoic acid (EPA) and docosahexaenoic acid (DHA) decrease hepatic DNL and partition fatty acids away from TAG synthesis and toward β-oxidation. EPA and DHA affect multiple hepatic transcription factors resulting in down-regulation of the DNL pathway and upregulation of β-oxidation. The net result is decreased accumulation of hepatic TAG and lowering of circulating TAG concentrations. Human trials demonstrate that EPA and DHA can decrease liver fat in patients with NAFLD. Increased intake of EPA and DHA may reduce the likelihood of hepatic TAG accumulation and could be used to reduce liver fat in patients with NAFLD.

Intrahepatic triglyceride content: influence of metabolic and genetics drivers.

Intrahepatic triglyceride (IHTG) content is determined by substrate flux to, fatty acid synthesis and partitioning within, and triglyceride disposal from the liver. Dysregulation of these processes may cause IHTG accumulation, potentially leading to nonalcoholic fatty liver disease. The aetiology of IHTG accumulation has not been fully elucidated; however, environmental factors and heritability are important. Here, we review recent evidence regarding the contribution of metabolic and genetic components of IHTG accumulation. Obesity and insulin resistance are the primary metabolic drivers for IHTG accumulation. These risk factors have pronounced and seemingly overlapping effects on all processes involved in determining IHTG content. The strong and interchangeable associations between obesity, insulin resistance and IHTG make it challenging to determine their relative contributions. Genome-wide association studies have identified a growing list of single nucleotide polymorphisms associated with IHTG content and recent work has begun to elucidate their mechanistic effects. The mechanisms underlying metabolic and genetic drivers of IHTG appear to be distinct. Both metabolic and genetic factors influence IHTG content by apparently distinct mechanisms. Further work is needed to determine metabolic and genetic interaction effects, which may lead to more personalized and potentially efficacious therapeutic interventions. The development of a comprehensive polygenic risk score for IHTG content may help facilitate this.

Nucleic acid partitioning in PEG-Ficoll protocells.

The phase separation of aqueous polymer solutions is a widely used method for producing self-assembled, membraneless droplet protocells. Non-ionic synthetic polymers forming an aqueous two-phase system (ATPS) have been shown to reliably form protocells that, when equipped with biological materials, are useful for applications such as analyte detection. Previous characterization of an ATPS-templated protocell did not investigate the effects of its biological components on phase stability. Here we report the phase diagram of a PEG 35k-Ficoll 400k-water ATPS at baseline and in the presence of necessary protocell components. Because the stability of an ATPS can be sensitive to small changes in composition, which in turn impacts solute partitioning, we present partitioning data of a variety of nucleic acids in response to protocell additives. The results show that the additives-particularly a mixture of salts and small organic molecules-have profound positive effects on ATPS stability and nucleic acid partitioning, both of which significantly contribute to protocell function. Our data uncovers several new areas of optimization for future protocell engineering.

Hydrogen chloride (HCl) at ground sites during CalNex 2010 and insight into its thermodynamic properties.

Gas phase hydrogen chloride (HCl) was measured at Pasadena and San Joaquin Valley (SJV) ground sites in California during May and June 2010 as part of the CalNex study. Observed mixing ratios were on average 0.83 ppbv at Pasadena, ranging from below detection limit (0.055 ppbv) to 5.95 ppbv, and were on average 0.084 ppbv at SJV with a maximum value of 0.776 ppbv. At both sites, HCl levels were highest during midday and shared similar diurnal variations with HNO3. Coupled phase partitioning behavior was found between HCl/Cl- and HNO3/NO3 - using thermodynamic modelling and observations. Regional modeling of Cl- and HCl using CMAQ captures some of the observed relationships but underestimates measurements by a factor of 5 or more. Chloride in the 2.5-10 μm size range in Pasadena was sometimes higher than sea salt abundances, based on co-measured Na+, implying that sources other than sea salt are important. The acid-displacement of HCl/Cl- by HNO3/NO3 - (phase partitioning of semi-volatile acids) observed at the SJV site can only be explained by aqueous phase reaction despite low RH conditions and suggests the temperature dependence of HCl phase partitioning behavior was strongly impacted by the activity coefficient changes under relevant aerosol conditions (e.g., high ionic strength). Despite the influence from activity coefficients, the gas-particle system was found to be well constrained by other stronger buffers and charge balance so that HCl and Cl- concentrations were reproduced well by thermodynamic models.

Dependency of the impacts of geoengineering on the stratospheric sulfur injection strategy – Part 1: Intercomparison of modal and sectional aerosol modules

Abstract. Injecting sulfur dioxide into the stratosphere with the intent to create an artificial reflective aerosol layer is one of the most studied options for solar radiation management. Previous modelling studies have shown that stratospheric sulfur injections have the potential to compensate for the greenhouse-gas-induced warming at the global scale. However, there is significant diversity in the modelled radiative forcing from stratospheric aerosols depending on the model and on which strategy is used to inject sulfur into the stratosphere. Until now, it has not been clear how the evolution of the aerosols and their resulting radiative forcing depends on the aerosol microphysical scheme used – that is, if aerosols are represented by a modal or sectional distribution. Here, we have studied different spatio-temporal injection strategies with different injection magnitudes using the aerosol–climate model ECHAM-HAMMOZ with two aerosol microphysical modules: the sectional module SALSA (Sectional Aerosol module for Large Scale Applications) and the modal module M7. We found significant differences in the model responses depending on the aerosol microphysical module used. In a case where SO2 was injected continuously in the equatorial stratosphere, simulations with SALSA produced an 88 %–154 % higher all-sky net radiative forcing than simulations with M7 for injection rates from 1 to 100 Tg (S) yr−1. These large differences are identified to be caused by two main factors. First, the competition between nucleation and condensation: while injected sulfur tends to produce new particles at the expense of gaseous sulfuric acid condensing on pre-existing particles in the SALSA module, most of the gaseous sulfuric acid partitions to particles via condensation at the expense of new particle formation in the M7 module. Thus, the effective radii of stratospheric aerosols were 10 %–52 % larger in M7 than in SALSA, depending on the injection rate and strategy. Second, the treatment of the modal size distribution in M7 limits the growth of the accumulation mode which results in a local minimum in the aerosol number size distribution between the accumulation and coarse modes. This local minimum is in the size range where the scattering of solar radiation is most efficient. We also found that different spatial-temporal injection strategies have a significant impact on the magnitude and zonal distribution of radiative forcing. Based on simulations with various injection rates using SALSA, the most efficient studied injection strategy produced a 33 %–42 % radiative forcing compared with the least efficient strategy, whereas simulations with M7 showed an even larger difference of 48 %–116 %. Differences in zonal mean radiative forcing were even larger than that. We also show that a consequent stratospheric heating and its impact on the quasi-biennial oscillation depend on both the injection strategy and the aerosol microphysical model. Overall, these results highlight the crucial impact of aerosol microphysics on the physical properties of stratospheric aerosol which, in turn, causes significant uncertainties in estimating the climate impacts of stratospheric sulfur injections.

Altering ureide transport in nodulated soybean results in whole-plant adjustments of metabolism, assimilate partitioning, and sink strength

Legumes develop a symbiotic relationship with bacteria that are housed in root nodules and fix atmospheric di-nitrogen (N2) to ammonia. In soybean (Glycine max (L.) Merr.) nodules, the final products of nitrogen (N) fixation are amino acids, and the ureides allantoin and allantoic acid that also serve as the major long-distance N transport forms. Recently, we have shown that increased expression of UPS1 (ureide permease 1) in soybean nodules results in enhanced ureide export from nodules with positive effects on N fixation and seed yield. Here, we demonstrate that changes in the ureide transport processes trigger alterations in allantoin and allantoic acid pools and partitioning throughout the transgenic plants. They further result in adjustments in amino acid availability in, and translocation to, root and shoot sinks. In addition, leaf carbon (C) capture, assimilation and allocation to sinks are improved, accommodating the increased nodule function, and root and shoot growth. Overall, we demonstrate that enhanced ureide partitioning in nodulated soybean leads to a complex rebalancing of N and C acquisition, metabolism, and transport processes with positive consequences for above- and below-ground vegetative biomass, and whole-plant N and C gains.

Ultrasensitive Picomolar Detection of Aqueous Acids in Microscale Fluorescent Droplets.

We report on a fluorescent-droplet-based acid-sensing scheme that allows limits of detection below 100 pM for weak acids. The concept is based on a strong partitioning of acid from an aqueous phase into octanol droplets. Using salicylic acid as a demonstration, we show that at a high concentration, the acid partitions into the organic phase by a factor of 260, which is approximately consistent with literature values. However, at lower concentrations, we obtain a partition coefficient as high as 106, which is partly responsible for the excellent sensing performance. The enhanced equilibrium partitioning is likely due to the interaction of the dissociated acid phase with the sensor dye employed for this work. The effect of droplet size was determined, after which we derived a simple model to predict the time dependence of the color change as a function of droplet size. This work shows that color-change fluorescent-droplet-based detection is a promising avenue that can lead to exceptional sensing performance from an aqueous analyte.

Angiopoietin-like proteins and postprandial partitioning of fatty acids.

Over the last two decades, evolving discoveries around angiopoietin-like (ANGPTL) proteins, particularly ANGPTL3, ANGPTL4, and ANGPTL8, have generated significant interest in understanding their roles in fatty acid (FA) metabolism. Until recently, exactly how this protein family regulates lipoprotein lipase (LPL) in a tissue-specific manner to control FA partitioning has remained elusive. This review summarizes the latest insights into mechanisms by which ANGPTL3/4/8 proteins regulate postprandial FA partitioning. Accumulating evidence suggests that ANGPTL8 is an insulin-responsive protein that regulates ANGPTL3 and ANGPTL4 by forming complexes with them to increase or decrease markedly their respective LPL-inhibitory activities. After feeding, when insulin levels are high, ANGPTL3/8 secreted by hepatocytes acts in an endocrine manner to inhibit LPL in skeletal muscle, whereas ANGPTL4/8 secreted by adipocytes acts locally to preserve adipose tissue LPL activity, thus shifting FA toward the fat for storage. Insulin also decreases hepatic secretion of the endogenous ANGPTL3/8 inhibitor, apolipoprotein A5 (ApoA5), to accentuate ANGPTL3/8-mediated LPL inhibition in skeletal muscle. The ANGPTL3/4/8 protein family and ApoA5 play critical roles in directing FA toward adipose tissue postprandially. Selective targeting of these proteins holds significant promise for the treatment of dyslipidemias, metabolic syndrome, and their related comorbidities.

Lipidomic approaches to dissect dysregulated lipid metabolism in kidney disease.

Dyslipidaemia is a hallmark of chronic kidney disease (CKD). The severity of dyslipidaemia not only correlates with CKD stage but is also associated with CKD-associated cardiovascular disease and mortality. Understanding how lipids are dysregulated in CKD is, however, challenging owing to the incredible diversity of lipid structures. CKD-associated dyslipidaemia occurs as a consequence of complex interactions between genetic, environmental and kidney-specific factors, which to understand, requires an appreciation of perturbations in the underlying network of genes, proteins and lipids. Modern lipidomic technologies attempt to systematically identify and quantify lipid species from biological systems. The rapid development of a variety of analytical platforms based on mass spectrometry has enabled the identification of complex lipids at great precision and depth. Insights from lipidomics studies to date suggest that the overall architecture of free fatty acid partitioning between fatty acid oxidation and complex lipid fatty acid composition is an important driver of CKD progression. Available evidence suggests that CKD progression is associated with metabolic inflexibility, reflecting a diminished capacity to utilize free fatty acids through β-oxidation, and resulting in the diversion of accumulating fatty acids to complex lipids such as triglycerides. This effect is reversed with interventions that improve kidney health, suggesting that targeting of lipid abnormalities could be beneficial in preventing CKD progression.

Separation of glatiramer acetate and its constituent amino acids using aqueous two-phase systems composed of maltodextrin and acetonitrile

Glatiramer acetate (GA), FDA-approved therapeutic for multiple sclerosis (MS), is a random-sized synthetic polypeptide composed of four amino acids: tyrosine, glutamic acid, alanine, and lysine. This work aims to design an efficient protocol for the separation of GA from its broth. For this purpose, the feasibility of a carbohydrate-based aqueous two-phase system (ATPS) for separation of GA from the amino acids was investigated. Initially, the binodal curve and tie-lines for the ATPS composed of maltodextrin and acetonitrile were determined. Next, preliminary screening experiments for determining optimum conditions were conducted by introducing GA and amino acids into the ATPS individually and the effect of pH and carbohydrate concentration on partition coefficient were investigated. Results revealed that glutamic acid and alanine were migrated toward the acetonitrile rich phase while GA, tyrosine, and lysin showed the opposite trend. Besides, the partitioning of amino acids was correlated with their physicochemical and structural properties. The preliminary results suggested that the system composed of maltodextrin 15 wt%, acetonitrile 35 wt%, at pH = 6 can be considered as the optimum feed. In the next step, the partitioning of GA and amino acids broth was investigated in the optimum feed. Under these conditions, the partition coefficient and selectivity of GA were obtained to be 1.17 and 62%, respectively. Additionally, circular dichroism spectroscopy results proved that the structure of GA remains unchanged during the separation steps. Finally, a recovery method was proposed where the acetonitrile was evaporated and maltodextrin was precipitated by the addition of methanol.

Alteration in biochemical constituents and nutrients partitioning of Asparagus racemosus in response to elevated atmospheric CO2 concentration.

Understanding the response of medicinal plants to elevated CO2 concentrations is crucial to evaluate the climate change impacts on medicinal plant's productivity together with the accumulation of biochemical constituents counting nutrients wealth. The present study investigated the effect of elevated CO2 concentrations (ambient-~400±4, 600±12, and 800±16 μmol CO2 mol-1) on the biochemical constituents (viz. chlorophyll, carotenoids, ascorbic acid, protein, total sugars, and carbon partitioning) and accumulation of mineral nutrients (viz. potassium, phosphorus, and magnesium) in different plant parts (viz. leaf, stem, and root) of Asparagus racemosus Willd., an endangered medicinal plant species. The results confirmed that the elevated CO2 concentration significantly (p ≤ 0.05) enhanced the leaves biochemical constituents, viz. chlorophyll, protein, total sugars, and carbon content while conversely diminishes the ascorbic acid content in leaf. The accumulation of nutrients especially potassium and magnesium were significantly (p ≤ 0.05) improved while it is reverse in case of phosphorus under the elevated CO2 concentration. Moreover, elevated CO2 notably altered protein, sugars, carbon, and nutrients partitioning in leaf, stem, and root tissues. This study will be helpful in anticipating the effect of rising atmospheric CO2 concentration on medicinal and threatened plants and require further intensive studies to comprehend the effects of elevated CO2 concentration.

Dengue and Zika virus capsid proteins bind to membranes and self-assemble into liquid droplets with nucleic acids

Dengue virus (DENV) and Zika virus (ZIKV) capsid proteins efficiently recruit and surround the viral RNA at the endoplasmic reticulum (ER) membrane to yield nascent viral particles. However, little is known either about the molecular mechanisms by which multiple copies of capsid proteins assemble into nucleocapsids (NCs) or how the NC is recruited and wrapped by the ER membrane during particle morphogenesis. Here, we measured relevant interactions concerning this viral process using purified DENV and ZIKV capsid proteins, membranes mimicking the ER lipid composition, and nucleic acids in in vitro conditions to understand the biophysical properties of the RNA genome encapsidation process. We found that both ZIKV and DENV capsid proteins bound to liposomes at liquid-disordered phase regions, docked exogenous membranes, and RNA molecules. Liquid–liquid phase separation is prone to occur when positively charged proteins interact with nucleic acids, which is indeed the case for the studied capsids. We characterized these liquid condensates by measuring nucleic acid partition constants and the extent of water dipolar relaxation, observing a cooperative process for the formation of the new phase that involves a distinct water organization. Our data support a new model in which capsid–RNA complexes directly bind the ER membrane, seeding the process of RNA recruitment for viral particle assembly. These results contribute to our understanding of the viral NC formation as a stable liquid–liquid phase transition, which could be relevant for dengue and Zika gemmation, opening new avenues for antiviral intervention.
