New tyrosinases with putative action against contaminants of emerging concern

Tyrosinases (EC 1.14.18.1) are type-3 copper metalloenzymes with strong oxidative capacities and low allosteric selectivity to phenolic and non-phenolic aromatic compounds, which have been used as biosensors and biocatalysts to mitigate the impacts of environmental contaminants over aquatic ecosystems. However, the widespread use of these polyphenol oxidases is limited by elevated production costs and restricted knowledge on their spectrum of action. Here, six tyrosinase homologs were identified and characterized from the genomes of four widespread freshwater ciliates using bioinformatics. Next, we performed a virtual screening to calculate binding energies between 3D models of these homologs and ~ 1000 contaminants of emerging concern (CECs), as an indirect approach to identify likely and unlikely targets for tyrosinases. Many fine chemicals, pharmaceuticals, personal care products, illicit drugs, natural toxins, and pesticides exhibited strong binding energies to these new tyrosinases, suggesting the spectrum of targets of these enzymes might be considerably broader than previously thought. Many ciliates, including those carrying tyrosinase genes, are fast-growing unicellular microeukaryotes that can be efficiently cultured, at large scales, under in vitro conditions, suggesting these organisms should be regarded as potential low-cost sources of new environmental biotechnological molecules.

Biochemical features of dye-decolorizing peroxidases: Current impact on lignin degradation.

Dye-decolorizing peroxidases (DyP) were originally discovered in fungi for their ability to decolorize several different industrial dyes. DyPs catalyze the oxidation of a variety of substrates such as phenolic and nonphenolic aromatic compounds. Catalysis occurs in the active site or on the surface of the enzyme depending on the size of the substrate and on the existence of radical transfer pathways available in the enzyme. DyPs show the typical features of heme-containing enzymes with a Soret peak at 404-408 nm. They bind hydrogen peroxide that leads to the formation of the so-called Compound I, the key intermediate for catalysis. This then decays into Compound II yielding back Fe(III) at its resting state. Each catalytic cycle uses two electrons from suitable electron donors and generates two product molecules. DyPs are classified as a separate class of peroxidases. As all peroxidases they encompass a conserved histidine that acts as the fifth heme ligand, however all primary DyP sequences contain a conserved GxxDG motif and a distal arginine that is their characteristic. Given their ability to attack monomeric and dimeric lignin model compounds as well as polymeric lignocellulose, DyPs are a promising class of biocatalysts for lignin degradation that not only represents a source of valuable fine chemicals, but it also constitutes a fundamental step in biofuels production. Research efforts are envisioned for the improvement of the activity of DyPs against lignin, through directed evolution, ration protein design, or one-pot combination with other enzymes to reach satisfactory conversion levels for industrial applications.

Bacterial laccase: recent update on production, properties and industrial applications.

Laccases (benzenediol: oxygen oxidoreductase, EC 1.10.3.2) are multi-copper enzymes which catalyze the oxidation of a wide range of phenolic and non-phenolic aromatic compounds in the presence or absence of a mediator. Till date, laccases have mostly been isolated from fungi and plants, whereas laccase from bacteria has not been well studied. Bacterial laccases have several unique properties that are not characteristics of fungal laccases such as stability at high temperature and high pH. Bacteria produce these enzymes either extracellularly or intracellularly and their activity is in a wide range of temperature and pH. It has application in pulp biobleaching, bioremediation, textile dye decolorization, pollutant degradation, biosensors, etc. Hence, comprehensive information including sources, production conditions, characterization, cloning and biotechnological applications is needed for the effective understanding and application of these enzymes at the industrial level. The present review provides exhaustive information of bacterial laccases reported till date.

Immobilized Lignin Peroxidase-Like Metalloporphyrins as Reusable Catalysts in Oxidative Bleaching of Industrial Dyes.

Synthetic and bioinspired metalloporphyrins are a class of redox-active catalysts able to emulate several enzymes such as cytochromes P450, ligninolytic peroxidases, and peroxygenases. Their ability to perform oxidation and degradation of recalcitrant compounds, including aliphatic hydrocarbons, phenolic and non-phenolic aromatic compounds, sulfides, and nitroso-compounds, has been deeply investigated. Such a broad substrate specificity has suggested their use also in the bleaching of textile plant wastewaters. In fact, industrial dyes belong to very different chemical classes, being their effective and inexpensive oxidation an important challenge from both economic and environmental perspective. Accordingly, we review here the most widespread synthetic metalloporphyrins, and the most promising formulations for large-scale applications. In particular, we focus on the most convenient approaches for immobilization to conceive economical affordable processes. Then, the molecular routes of catalysis and the reported substrate specificity on the treatment of the most diffused textile dyes are encompassed, including the use of redox mediators and the comparison with the most common biological and enzymatic alternative, in order to depict an updated picture of a very promising field for large-scale applications.

Improving the pH-stability of Versatile Peroxidase by Comparative Structural Analysis with a Naturally-Stable Manganese Peroxidase

Versatile peroxidase (VP) from the white-rot fungus Pleurotus eryngii is a high redox potential peroxidase of biotechnological interest able to oxidize a wide range of recalcitrant substrates including lignin, phenolic and non-phenolic aromatic compounds and dyes. However, the relatively low stability towards pH of this and other fungal peroxidases is a drawback for their industrial application. A strategy based on the comparative analysis of the crystal structures of VP and the highly pH-stable manganese peroxidase (MnP4) from Pleurotus ostreatus was followed to improve the VP pH stability. Several interactions, including hydrogen bonds and salt bridges, and charged residues exposed to the solvent were identified as putatively contributing to the pH stability of MnP4. The eight amino acid residues responsible for these interactions and seven surface basic residues were introduced into VP by directed mutagenesis. Furthermore, two cysteines were also included to explore the effect of an extra disulfide bond stabilizing the distal Ca2+ region. Three of the four designed variants were crystallized and new interactions were confirmed, being correlated with the observed improvement in pH stability. The extra hydrogen bonds and salt bridges stabilized the heme pocket at acidic and neutral pH as revealed by UV-visible spectroscopy. They led to a VP variant that retained a significant percentage of the initial activity at both pH 3.5 (61% after 24 h) and pH 7 (55% after 120 h) compared with the native enzyme, which was almost completely inactivated. The introduction of extra solvent-exposed basic residues and an additional disulfide bond into the above variant further improved the stability at acidic pH (85% residual activity at pH 3.5 after 24 h when introduced separately, and 64% at pH 3 when introduced together). The analysis of the results provides a rational explanation to the pH stability improvement achieved.

Characterization of a Novel Dye-Decolorizing Peroxidase (DyP)-Type Enzyme from Irpex lacteus and Its Application in Enzymatic Hydrolysis of Wheat Straw

Irpex lacteus is a white rot basidiomycete proposed for a wide spectrum of biotechnological applications which presents an interesting, but still scarcely known, enzymatic oxidative system. Among these enzymes, the production, purification, and identification of a new dye-decolorizing peroxidase (DyP)-type enzyme, as well as its physico-chemical, spectroscopic, and catalytic properties, are described in the current work. According to its N-terminal sequence and peptide mass fingerprinting analyses, I. lacteus DyP showed high homology (>95%) with the hypothetical (not isolated or characterized) protein cpop21 from an unidentified species of the family Polyporaceae. The enzyme had a low optimal pH, was very stable to acid pH and temperature, and showed improved activity and stability at high H2O2 concentrations compared to other peroxidases. Other attractive features of I. lacteus DyP were its high catalytic efficiency oxidizing the recalcitrant anthraquinone and azo dyes assayed (kcat/Km of 1.6 × 10(6) s(-1) M(-1)) and its ability to oxidize nonphenolic aromatic compounds like veratryl alcohol. In addition, the effect of this DyP during the enzymatic hydrolysis of wheat straw was checked. The results suggest that I. lacteus DyP displayed a synergistic action with cellulases during the hydrolysis of wheat straw, increasing significantly the fermentable glucose recoveries from this substrate. These data show a promising biotechnological potential for this enzyme.

Oxidative degradation of polyaromatic hydrocarbons and their derivatives catalyzed directly by the yellow laccase from Pleurotus ostreatus D1

The catalytic activity of the yellow laccase from Pleurotus ostreatus D1 (YLPO) towards a range of nonphenolic aromatic compounds, including polyaromatic hydrocarbons (PAHs), their derivatives, and anthracene-like synthetic dyes, was investigated. YLPO did not catalyze the oxidation of the two-ring PAH naphthalene, but the naphthalene derivatives α- and β-naphthols, α-nitroso-β-naphthol, α-hydroxy-β-naphthoic acid, and α-naphthylamine were all good laccase substrates. YLPO degraded all the PAHs containing from three to five rings, with the following efficiencies: 91% for anthracene, 40% for pyrene, 95% for fluorene, 47% for fluoranthene, 82% for phenanthrene, and 100% for perylene. These efficiencies were higher than that observed for a blue laccase from the same fungus in both absence and presence of the typical synthetic mediators 2,2′-azino-bis-(3-ethylbenzothiazoline-6-sulfonic acid) diammonium salt (ABTS) and 1-hydroxybenzotriazole (HBT) under the same experimental conditions. YLPO oxidized a model mixture of PAHs and all the synthetic dyes except anthrone. The same product of anthracene oxidation and various unidentified products of fluorene oxidation were observed in solutions of various solvents. Although the blue and yellow laccases of P. ostreatus D1 oxidized the typical phenolic substrates in a similar way, all the collected data show that the catalytic properties of the blue and yellow laccases towards nonphenolic substrates differed significantly. Further catalytic and structural studies are needed to explain the catalytic mechanism of action of yellow laccases.

A Tryptophan Neutral Radical in the Oxidized State of Versatile Peroxidase from Pleurotus eryngii: A COMBINED MULTIFREQUENCY EPR AND DENSITY FUNCTIONAL THEORY STUDY

Versatile peroxidases are heme enzymes that combine catalytic properties of lignin peroxidases and manganese peroxidases, being able to oxidize Mn(2+) as well as phenolic and non-phenolic aromatic compounds in the absence of mediators. The catalytic process (initiated by hydrogen peroxide) is the same as in classical peroxidases, with the involvement of 2 oxidizing equivalents and the formation of the so-called Compound I. This latter state contains an oxoferryl center and an organic cation radical that can be located on either the porphyrin ring or a protein residue. In this study, a radical intermediate in the reaction of versatile peroxidase from the ligninolytic fungus Pleurotus eryngii with H(2)O(2) has been characterized by multifrequency (9.4 and 94 GHz) EPR and assigned to a tryptophan residue. Comparison of experimental data and density functional theory theoretical results strongly suggests the assignment to a tryptophan neutral radical, excluding the assignment to a tryptophan cation radical or a histidine radical. Based on the experimentally determined side chain orientation and comparison with a high resolution crystal structure, the tryptophan neutral radical can be assigned to Trp(164) as the site involved in long-range electron transfer for aromatic substrate oxidation.

Purification, kinetics and spectral characterisation of a new versatile peroxidase from a Bjerkandera sp. isolate

From the extracellular fluid of a novel strain of Bjerkandera sp., it was isolated, purified and identified the main enzyme responsible for Remazol Brilliant Blue R dye decolourisation. Such an enzyme is able to oxidise manganese, as well as veratryl alcohol and 2,6-dimethoxyphenol in manganese-independent reactions; hence, it can be included in the new group of versatile peroxidases. The molecular mass of said enzyme is ca. 45 kDa, and the N-terminal amino acid sequence obtained by Edman degradation is VAXPDGVNTA. The enzyme substrate range for oxidation of several phenolic and non-phenolic aromatic compounds was determined and the corresponding Michaelis–Menten kinetic constants calculated. Furthermore, spectrophotometric assays showing the Soret band and allowing observation of band shifts of the enzyme led to the conclusion that Bjerkandera strains may also synthesise at least two different versatile peroxidases, as happens with Pleurotus eryngii.

Enzymatic nitration of phenols

Soybean peroxidase (SBP), an acidic peroxidase from the seed coat, has been shown to be an effective catalyst for the oxidation of a wide variety of organic compounds including phenols, non-phenolic aromatic compounds, aromatic amines, and polycyclic aromatic hydrocarbons. We recently demonstrated that SBP could also oxidize inorganic compounds, e.g. bromide for the halogenation of aromatic substrates [Enzyme Microb. Technol. 26 (2000) 337]. In the present study, we expand the repertoire of SBP-catalyzed oxidation of inorganic species and demonstrate that SBP can catalyze the nitration of a variety of phenols in the presence of H 2O 2 and sodium nitrite. Using 4′-hydroxy-3′-methylacetophenone as a model phenolic substrate, the influence of various reaction parameters, including the nature of organic co-solvent, pH, and peroxide concentration, on enzyme activity and stability were assessed. Nitration was directed to both ortho and para positions on the phenol, the latter occurring simultaneously with elimination of the ketone-containing substituent on the ring. Several other phenols were effective nitration substrates including 4-hydroxy-1-indanone, 7-hydroxycoumarin, and 2-hydroxy-5-methylbenzaldehyde. Nitration was also observed with horseradish peroxidase, lipoxidase, lactoperoxidase, chloroperoxidase, and the peroxidase from Coprinus cinereus.

Regulation of peroxidase transcript levels in liquid cultures of the ligninolytic fungus Pleurotus eryngii.

A versatile peroxidase able to oxidize Mn(2+) as well as phenolic and nonphenolic aromatic compounds is produced in peptone-containing liquid cultures of Pleurotus eryngii encoded by the gene mnpl. The regulation of its transcript levels was investigated by Northern blotting of total RNA. High-peroxidase transcripts and activity were found in cultures grown in glucose-peptone medium, whereas only basal levels were detected in glucose-ammonium medium. The addition of more than 25 microM Mn(2+) to the former medium did not result in detectable peroxidase transcripts or activity. Potential regulators were also added to isolated mycelium. In this way, it was shown that high transcript levels (in peroxidase-expressing mycelium) were maintained on peptone, whereas expression was not induced in short-term incubation experiments. Similar results were obtained with Mn(2+) ions. Strong induction of mnpl expression was caused by exogenous H(2)O(2) or by continuous H(2)O(2) generation during redox cycling of menadione. By the use of the latter system in the presence of Fe(3+), which catalyzes the reduction of H(2)O(2) to hydroxyl radical, it was shown for the first time that the presence of this strong oxidant causes a rapid increase of the transcripts of a ligninolytic peroxidase. In conclusion, peptone and Mn(2+) affect the levels of transcripts of this versatile peroxidase in culture, and reduced oxygen species induce short-term expression in isolated mycelium, probably via a stress response mechanism.

Mechanism of peroxidase inactivation in liquid cultures of the ligninolytic fungus pleurotus pulmonarius

It has recently been reported that Pleurotus pulmonarius secretes a versatile peroxidase that oxidizes Mn2+, as well as different phenolic and nonphenolic aromatic compounds; this enzyme has also been detected in other Pleurotus species and in Bjerkandera species. During culture production of the enzyme, the activity of the main peak was as high as 1,000 U/liter (measured on the basis of the Mn3+-tartrate formation) but this peak was very ephemeral due to enzyme instability (up to 80% of the activity was lost within 15 h). In culture filtrates inactivation was even faster; all peroxidase activity was lost within a few hours. Using different inhibitor compounds, we found that proteases were not responsible for the decrease in peroxidase activity. Peroxidase instability coincided with an increase in the H2O2 concentration, which reached 200 μM when filtrates were incubated for several hours. It also coincided with the onset of biosynthesis of anisylic compounds and a decrease in the pH of the culture. Anisyl alcohol is the natural substrate of the enzyme aryl-alcohol oxidase, the main source of extracellular H2O2 in Pleurotus cultures, and addition of anisyl alcohol to filtrates containing stable peroxidase activity resulted in rapid inactivation. A decrease in the culture pH could also dramatically affect the stability of the P. pulmonarius peroxidase, as shown by using pH values ranging from 6 to 3.25, which resulted in an increase in the level of inactivation by 10 μM H2O2 from 5 to 80% after 1 h. Moreover, stabilization of the enzyme was observed after addition of catalase, Mn2+, or some phenols or after dialysis of the culture filtrate. We concluded that extracellular H2O2 produced by the fungus during oxidation of aromatic metabolites is responsible for inactivation of the peroxidase and that the enzyme can protect itself in the presence of different reducing substrates.

Peroxidase-catalyzed polymerization and depolymerization of coal in organic solvents

Peroxidases from horseradish roots (HRP) and soybean hulls (SBP) catalyze the efficient polymerization of a 4-kDa dimethylformamide (DMF)-soluble fraction of Mequininza (Spanish) lignite in 50% (v/v) DMF with an aqueous component consisting of acetate buffer, pH 5.0. Under these conditions, HRP and SBP catalyze the oxidation of free phenolic moieties in the coal matrix, thereby leading to oxidative polymerization of the low-molecular-weight coal polymers. The high fraction of nonphenolic aromatic moieties in coal inspired us to examine conditions whereby such coal components could also become oxidized. Oxidation of nonphenolic aromatic compounds was attempted using veratryl alcohol as a model substrate. SBP catalyzed the facile oxidation of veratryl alcohol at pH 50 Da coal fraction was achieved using SBP in 50% (v/v) DMF with an aqueous component adjusted to pH 2.2. Approximately 15% of the initial high-molecular-weight lignite fraction was depolymerized to polymers 4 Da in size. Hence, SBP is capable of catalyzing the depolymerization of coal in organic solvents, and this may have important ramifications in the generation of liquid fuels from coals.

Enzyme-catalysed oxidation of non-phenolic aromatic compounds

It has been shown that the enzyme ligninase is able to catalyse the oxidation of a number of non-phenolic aromatic compounds. The characterisation of two new products from 1,4-dimethoxybenzene and 1,2,3,5-tetramethoxybenzene is also reported. The ability of di-, tri- and tetramethoxybenzene derivatives to facilitate the oxidation of less readily oxidised substrates such as anisyl alcohol and 4-methoxymandelic acid has also been studied.
