Relationship between Sleep Quality and Vertigo Incidence in College Students

One-third of adults are affected by poor sleep quality. Sleep problems are not only experienced by adults. Knowing the relationship between sleep quality and the incidence of vertigo is very important and urgent because of its very broad impact on health, understanding pathophysiology, clinical development, improving quality of life, as well as education and awareness in the community, especially students. In Indonesia, the prevalence of sleep disorders in adolescents is 62.9%. This study aims to determine the relationship between sleep quality and the incidence of vertigo in students. Literature review using Google Scholar, National Center for Biotechnology Information (NCBI) & Research Science found 9 journals based on inclusion & exclusion criteria. The results of the research is the relationship between sleep quality and vertigo involves a complex interaction between physiological and psychological factors. Physiological effects include disorientation and instability, motor coordination, and physiological stress responses such as cortisol. The psychological effects that can occur are anxiety, depression, decreased concentration, decreased cognitive function, and increased psychological discomfort. Lack of sleep in students makes vertigo symptoms worse. Lack of sleep will make vertigo symptoms worse. It is best to arrange the right sleeping position so that symptoms of vertigo do not occur, because vertigo can occur even in people who have never experienced it. The conclusion is there is a relationship between sleep quality and the incidence of vertigo in students.

Research on the Regulatory Mechanism of Ginseng on the Tumor Microenvironment of Colorectal Cancer based on Network Pharmacology and Bioinformatics Validation.

A network pharmacology study on the biological action of ginseng in the treatment of colorectal cancer (CRC) by regulating the tumor microenvironment (TME). To investigate the potential mechanism of action of ginseng in the treatment of CRC by regulating TME. This research employed network pharmacology, molecular docking techniques, and bioinformatics validation. Firstly, the active ingredients and the corresponding targets of ginseng were retrieved using the Traditional Chinese Medicine Systems Pharmacology Database and Analysis Platform (TCMSP), the Traditional Chinese Medicine Integrated Database (TCMID), and the Traditional Chinese Medicine Database@Taiwan (TCM Database@Taiwan). Secondly, the targets related to CRC were retrieved using Genecards, Therapeutic Target Database (TTD), and Online Mendelian Inheritance in Man (OMIM). Tertiary, the targets related to TME were derived from screening the GeneCards and National Center for Biotechnology Information (NCBI)-Gene. Then the common targets of ginseng, CRC, and TME were obtained by Venn diagram. Afterward, the Protein-protein interaction (PPI) network was constructed in the STRING 11.5 database, intersecting targets identified by PPI analysis were introduced into Cytoscape 3.8.2 software cytoHubba plugin, and the final determination of core targets was based on degree value. The OmicShare Tools platform was used to analyze the Gene Ontology (GO) enrichment analysis and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway analysis of the core targets. Autodock and PyMOL were used for molecular docking verification and visual data analysis of docking results. Finally, we verified the core targets by Gene Expression Profiling Interactive Analysis (GEPIA) and Human Protein Atlas (HPA) databases in bioinformatics. A total of 22 active ingredients and 202 targets were identified to be closely related to the TME of CRC. PPI network mapping identified SRC, STAT3, PIK3R1, HSP90AA1, and AKT1 as possible core targets. Go enrichment analysis showed that it was mainly involved in T cell co-stimulation, lymphocyte co-stimulation, growth hormone response, protein input, and other biological processes; KEGG pathway analysis found 123 related signal pathways, including EGFR tyrosine kinase inhibitor resistance, chemokine signaling pathway, VEGF signaling pathway, ErbB signaling pathway, PD-L1 expression and PD-1 checkpoint pathway in cancer, etc. The molecular docking results showed that the main chemical components of ginseng have a stable binding activity to the core targets. The results of the GEPIA database showed that the mRNA levels of PIK3R1 were significantly lowly expressed and HSP90AA1 was significantly highly expressed in CRC tissues. Analysis of the relationship between core target mRNA levels and the pathological stage of CRC showed that the levels of SRC changed significantly with the pathological stage. The HPA database results showed that the expression levels of SRC were increased in CRC tissues, while the expression of STAT3, PIK3R1, HSP90AA1, and AKT1 were decreased in CRC tissues. Ginseng may act on SRC, STAT3, PIK3R1, HSP90AA1, and AKT1 to regulate T cell costimulation, lymphocyte costimulation, growth hormone response, protein input as a molecular mechanism regulating TME for CRC. It reflects the multi-target and multi-pathway role of ginseng in modulating TME for CRC, which provides new ideas to further reveal its pharmacological basis, mechanism of action and new drug design and development.

Genotyping and phylogenetic analysis of human Papillomaviruses from women with genital warts

Background and objectives. The pathophysiology of Human Papillomavirus (HPV) infections is dependent on the genotype of virus, the host immune system and the local environmental conditions. HPV infections are linked to a variety of benign and malignant disorders. Anogenital warts is a Sexually Transmitted Infection (STI) primarily caused by Low-Risk HPV (LR-HPV) genotypes 6 and 11. The aims were to Investigation of the prevalence and genotypic distribution of HPV in women with genital warts in Mosul/Iraq, HPV-DNA sequencing and Phylogenetic analysis including minimum spanning trees of amplified HPV L1 gene comparison the present sequences with similar genotypes in GenBank – National Center Biotechnology Information (NCBI) using mega-7-software. Materials and methods. A total of 150 samples were collected from women with genital wart infections. Polymerase Chain Reaction (PCR) was performed using GP+5/GP+6 and MY09/MY11 consensus primers. Results. About 84.6% prevalence of HPV genotypes. The highest frequency (32% and 28.6%) were observed in the 19-28 and 29-38 age groups. Conclusion. Women in Mosul, Iraq, who have genital warts are more likely to have different genotypes of HPV. HPV 11 type was found to be the most common, followed HPV6 and HPV10 as LR HPV, while HPV 16 and HPV45 were the most common as HR HPV. The analysis of the phylogenetic tree revealed a genetic relationship between our isolates and global isolates ranging from (10-100%) bootstrap ratio this indicating phylogenetic relationships (divergent and convergent evolution) this was meant the diversity in origin of the various genotypes common in Mosul, Iraq.

Recent Advancements in the Delivery of Therapeutic Agents Targeting RNA-dependent RNA Polymerase of SARS-CoV-2.

This study aimed to undertake a complete evaluation and analysis of all known data on RNA-dependent RNA polymerase (RdRp) inhibitors, concentrating on their safety, efficacy, and current improvements in the delivery of therapeutic drugs targeting RdRp of SARS-CoV-2. The work has attempted to emphasise the necessity for future research into the development of nanocarrier-based targeted drug delivery methods for RdRp inhibitors in the treatment of COVID-19. In December 2019, a novel SARS-- CoV-2 strain was discovered in Wuhan, China. SARS-CoV-2 is transferable among humans and has caused a global pandemic. The rapid global outbreak of SARS-CoV-2 and numerous deaths caused because of coronavirus disease (COVID-19) prompted the World Health Organization to announce a pandemic on March 12, 2020. COVID-19 is becoming a key concern that has a significant impact on an individual's life status. RdRp inhibitors are major pharmaceutical agents used in the treatment of COVID-19, which have various undesirable side effects, a greater risk of recurrence, lower bioavailability, as well as a lack of targeted therapy. Hence, the present article has provided a review on all known data on RdRp inhibitors, safety, and efficacy, and recent advances in the delivery of therapeutic agents targeting RdRp of SARS-CoV-2. An analysis has been done using a scientific data search engine, such as the National Center for Biotechnology Information (NCBI/PubMed), Science Direct, Google Scholar, WIPO, Lens, etc. The information has emphasized the need for more research into the safety, efficacy, and development of nanocarrier-based targeted drug delivery systems for RdRp inhibitors in the treatment of COVID-19.

Population structure of the B0/W148 Mycobacterium tuberculosis subtype: Phylogenetic analysis and characteristics of genotypic drug resistance

Background. The B0/W148 subtype belongs to the L2phylogenetic lineage of Mycobacterium tuberculosis and is most common in the former Soviet Union. Test systems capable of detecting genetic variants of the pathogen are needed for effective epidemiological surveillance. Studying the genetic diversity of B0/W148 strains and finding molecular markers suitable for their genotyping are key steps in the development of such diagnostic tools.The aim of the work. To study the phylogenetic diversity of the B0/W148 subtype circulating in the territory of the Russian Federation and neighboring countries in order to identify unique clades and search for specific molecular markers suitable for their precise identification.Materials and methods. The study used DNA samples of B0/W148 strains (n = 34) isolated in different regions of the Russian Federation, as well as genomic data obtained from the SRA NCBI (Sequence Read Archive of the National Center for Biotechnology Information) (n = 419). Phylogenetic analysis and principal component analysis (PCA) of whole genome sequencing (WGS) data were used to analyze genetic diversity and to identify molecular markers. An evolutionary reconstruction of the age of the identified clades was carried out.Results. The analysis of the B0/W148 genomes (n = 453) revealed that they are divided into three phylogenetic clades: B – basal, M – minor and P – principal. It was found that specific mutations in the M and P clades allow for their differential diagnosis. The 4137219T>G mutation is unique for the M clade, and the 2241091C>T mutation is unique for the P clade. No characteristic mutations were found among the strains of B clade. In addition, unique mutation profiles in the genes responsible for drug resistance were identified for the clades.Conclusion. The study showed that B0/W148 strains represent a genetically heterogeneous population divided into B, M and P clades. M and P Clades have unique mutations that allow for their identification. It was also found that all clades are characterized by the presence of specific mutation profiles in drug resistance genes.

Superstatistics Applied to Cucurbitaceae DNA Sequences

The short and long statistical correlations are essential in the genomic sequence. Such correlations are long-range for introns, whereas, for exons, these are short. In this study, we employed superstatistics to investigate correlations and fluctuations in the distribution of nucleotide sequence lengths of the Cucurbitaceae family. We established a time series for exon sizes to probe these correlations and fluctuations. We used data from the National Center for Biotechnology Information (NCBI) gene database to extract the temporal evolution of exon sizes, measured in terms of the number of base pairs (bp). To assess the model’s viability, we utilized a timescale extraction method to determine the statistical properties of our time series, including the local distribution and fluctuations, which provide the exon size distributions based on the q-Gamma and inverse q-Gamma distributions. From the Bayesian statistics standpoint, both distributions are excellent for capturing the correlations and fluctuations from the data.

Aspects of NCBI GenBank as a Biodiversity Information Resource

DNA sequencing of museum specimens, also known as museomics, provides new insights into the study of biodiversity, including taxonomy, phylogeny, and environmental studies. Also, sequencing specimens have led to the rediscovery of extinct species (Suzuki et al. 2016), identification of related species (Waku et al. 2016), and analysis of ancient DNA (Kanzawa-Kiriyama et al. 2016). Nucleotide sequence data have been collected for more than 30 years under the framework of the International Nucleotide Sequence Database Collaboration (INSDC) by three institutes, namely, National Center for Biotechnology Information, US (NCBI), European Bioinformatics Institute (EBI), and DNA Data Bank of Japan (DDBJ) (Arita et al. 2020). NCBI has collated a database of sequence data, GenBank, which contains approximately 494 million sequences as of April 2022 (Sayers et al. 2021). In fact, GenBank is designed with qualifiers to describe various types of biodiversity information such as "/specimen_voucher", "/lat_lon" (latitude and longitude) and "/collection_date". Also, INSDC now requires that all submissions include the sampling location and date (INSDC 2023). I surveyed the biodiversity information assigned to GenBank records to determine the potential of GenBank as a biodiversity resource. I downloaded all GenBank data as of August 2023 from the FTP site. The “/specimen_voucher” qualifier was introduced to describe specimen ID in Release 104 in December 1997. This qualifier was designed to fill the value in free text: for example, /specimen_voucher="Smith s. n. 4-IV-1995 (U. S. Natl. Herbarium)". After Release 162 in October 2007, a method of writing with a structured value of "[<institution-code>: [<collection-code>:]] <specimen_id>" was added (institution-code and collection-code are optional). There are 527,215 records (37.8%) with "/specimen_voucher" qualifier for fish, 3,096,112 records (40.3%) for insects, 1,505,556 records (39.0%) for flowering plants. But fewer than 10% of records have specimen IDs listed using this structured description. To utilize these ambiguous specimen IDs in GenBank, these IDs may need to be cleansed using databases such as NCBI BioCollections, GRSciColl (Global Registry of Scientific Collections) or AI to map them to IDs in databases rich in specimen information such as those of the Global Biodiveristy Information Facility (GBIF) and Barcode of Life System (BOLD). In GenBank, the BOLD ID is listed in the /db_xref qualifier in the “Features” field as the ID of the external database. The 70% of insect sequence data with a specimen ID in the /specimen_voucher qualifier are also assigned a BOLD ID (Nakazato and Jinbo 2022). The correspondence between specimen IDs in biodiversity information databases such as GBIF and specimen IDs in GenBank is expected to further enhance the value of museum specimens. In addition, GenBank provides the /type_material qualifier for describing the type of voucher (e.g., holotype of Asphondylia bursicola). In GenBank insect data, there were over 2,000 records for type material, and approximately 450 species were mentioned, including 269 for holotypes. We found approximately 3,000 records with type information by including “/notes” and “/specimens_voucher” qualifiers in addition to “/type_material”. Thus, GenBank has potential as a biodiversity information resource, but for more effective use, data mining and linkage with other specimen-based biodiversity databases are essential.

New horizons of osteopathy (letter to the Editor-in-Chief)

An analysis of the stages in the development of scientific research on the use of evidence-based medicine in osteopathy is presented. A search was conducted for scientific publications in the entire Medline database of the US National Center for Biotechnology Information (NCBI), starting in 1984. The main directions aimed at improving the quality and reliability of scientific research in osteopathy are described. As a discussion, it is proposed to use an assessment method that allows you to record three types of body reactions to the treatment — immediate, fast and delayed.

16S rRNA phylogeny and clustering is not a reliable proxy for genome-based taxonomy in Streptomyces.

Streptomyces is among the most extensively studied genera of bacteria but its complex taxonomy remains contested and is suspected to contain significant species-level misclassification. Resolving the classification of Streptomyces would benefit many areas of applied microbiology that rely on an accurate ground truth for grouping of related organisms, including comparative genomics-based searches for novel antimicrobials. We survey taxonomic conflicts between 16S rRNA and whole genome-based Streptomyces classifications using 2276 publicly available Streptomyces genome assemblies and 48 981 publicly available full-length 16S rRNA Streptomyces sequences from silva, Greengenes, Ribosomal Database Project (RDP), and NCBI (National Centre for Biotechnology Information) databases. We construct a full-length 16S gene tree for 14 239 distinct Streptomyces sequences that resolves three major lineages of Streptomyces, but whose topology is not consistent with existing taxonomic assignments. We use these sequence data to delineate 16S and whole genome landscapes for Streptomyces, demonstrating that 16S and whole-genome classifications are frequently in disagreement, and that 16S zero-radius Operational Taxonomic Units (zOTUs) are often inconsistent with Average Nucleotide Identity (ANI)-based taxonomy. Our results strongly imply that 16S rRNA sequence data does not map to taxonomy sufficiently well to delineate Streptomyces species routinely. We propose that alternative marker sequences should be adopted by the community for classification and metabarcoding. Insofar as Streptomyces taxonomy has been determined or supported by 16S sequence data and may in parts be in error, we also propose that reclassification of the genus by alternative approaches may benefit the Streptomyces community.

Network meta-analysis on the mechanisms underlying alcohol augmentation of acute pancreatitis and diabetes type II.

Pancreatitis is a severe inflammatory pathology that occurs from pancreatic duct and exocrine acinar injury, leading to improper secretion of digestive enzymes, auto-digestion of the pancreas, and subsequent inflammation. Clinical reports show that 60%-90% of pancreatitis patients have a history of chronic alcohol use. More recent studies reveal that exocrine pancreas disorders like acute pancreatitis can precede diabetes type II onset, though mechanisms are not yet fully known. This study identified molecules and key signaling pathways underlying alcohol-induced acute pancreatitis and their effects on diabetes type II onset. Data on human peripheral blood samples with or without acute pancreatitis were retrieved from the National Center for Biotechnology Information (NCBI) Gene Expression Omnibus (accession number GSE194331). Acute pancreatitis-mediated differentially expressed genes (DEGs) were generated from GSE194331 using CLC Genomics Workbench 12. Molecules associated with ethanol (EtOH), acute pancreatitis, and diabetes type II were collected from QIAGEN Knowledge Base (QKB). The relationship between the molecules and signaling pathways associated with EtOH, acute pancreatitis, or diabetes type II was examined using various Ingenuity Pathway Analysis (IPA) tools. Our investigation showed that acute pancreatitis-mediated DEGs were closely associated with EtOH by revealing that EtOH-induced acute pancreatitis appears to lead to the onset of diabetes type II. We found that diabetes type II onset was mediated by pro-inflammatory and metabolic mechanisms underlying EtOH-induced acute pancreatitis, involving increased expression of cytokines including macrophage migration inhibitory factor (MIF), and decreased expression of hormones such as insulin. Exposure to alcohol may promote diabetes type II by affecting the activity of key inflammatory and metabolic mediators involved in acute pancreatitis. These findings call for further investigation into the role of pro-inflammatory and metabolic mediators like resistin, IL-6, and insulin in EtOH-induced diabetes type II associated with acute pancreatitis pathologies.

Developing and Verifying an Effective Diagnostic Model Linked to Immune Infiltration in Stanford Type A Aortic Dissection

Background: The deadly cardiovascular condition known as Stanford type A aortic dissection (TAAD) carries a high risk of morbidity and mortality. One important step in the pathophysiology of the condition is the influx of immune cells into the aorta media, which causes medial degeneration. The purpose of this work was to investigate the potential pathogenic significance of immune cell infiltration in TAAD and to test for associated biomarkers. Methods: The National Center for Biotechnology Information (NCBI) Gene Expression Omnibus (GEO) database provided the RNA sequencing microarray data (GSE153434, GPL20795, GSE52093). Immune cell infiltration abundance was predicted using ImmuCellAI. GEO2R was used to select differentially expressed genes (DEGs), which were then processed for Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway analyses. Additionally, hub genes linked to immune infiltration were found using functional and pathway enrichment, least absolute shrinkage and selection operator (LASSO), weighted gene co-expression network analysis (WGCNA), and differential expression analysis. Lastly, hub genes were validated and assessed using receiver operating characteristic (ROC) curves in the microarray dataset GSE52093. The hub gene expression and its connection to immune infiltration in TAAD were confirmed using both animal models and clinic data. Results: We identified the most important connections between macrophages, T helper cell 17 (Th17), iTreg cells, B cells, natural killer cells and TAAD. And screened seven hub genes associated with immune cell infiltration: ABCG2, FAM20C, ELL2, MTHFD2, ANKRD6, GLRX, and CDCP1. The diagnostic model in TAAD diagnosis with the area under ROC (AUC) was 0.996, and the sensitivity was 99.21%, the specificity was 98.67%, which demonstrated a surprisingly strong diagnostic power of TAAD in the validation datasets. The expression pattern of four hub DEGs (ABCG2, FAM20C, MTHFD2, CDCP1) in clinic samples and animal models matched bioinformatics analysis, and ABCG2, FAM20C, MTHFD2 up-regulation, and the of CDCP1 down-regulation were also linked to poor cardiovascular function. Conclusions: This study developed and verified an effective diagnostic model linked to immune infiltration in TAAD, providing new approaches to studying the potential pathogenesis of TAAD and discovering new medication intervention targets.

Genes of Streptomyces globisporus 1912-4Crt Encoding Chitin Catabolism Enzymes

Polysaccharide chitin is one of the most common biopolymers in nature. Chitin (when used as the sole source of energy, carbon, and nitrogen) has been shown to be a substrate sufficient to enable the growth and synthesis of secondary metabolites by the S. griseus NCIMB 8136 strain and some other streptomycetes. The species Streptomyces globisporus and S. griseus belong to the same lower hierarchical taxon (S. griseus clade). The aim was to find in the S. globisporus 1912-4Crt genome genes encoding proteins that are necessary for chitin fermentation and transmembrane transport of resulting products. Methods. The object of the study was a sequence of the S. globisporus 1912-4Crt genome (reference NZ_QWFA01000000.1, GenBank) on the server of NCBI (The National Center for Biotechnology Information). Streptomycete S. globisporus 1912 and its variants are producers of antibiotic landomycin E and carotenoids. Search for and analysis of nucleotide and amino acid sequences were performed using programs BLAST (Basic Local Alignment Search Tool) on the aforementioned server. Results. A set of genes that determine enzymes of chitin catabolism and Ngc-transporter proteins were identified in the S. globisporus 1912-4Crt genome. Genes encoding 10 endo-acting chitinases (from the GH18 and GH19 families) and 2 exo-acting hydrolases (GH20) were identified in the S. globisporus 1912-4Crt sequence. Several genes determining deacetylases that deacetylate both chitin and oligosaccharides were found in the genome of the strain. One gene that determines endo-acting chitosanase from the GH75 family was discovered there. The ability of the wild-type strain S. globisporus 1912 and a number of its variants (including S. globisporus 1912-4Crt) to ferment chitin was proven in vitro. Conclusions. A set of genes sufficient for chitin assimilation was established in the S. globisporus 1912-4Crt genome sequence. Streptomycetes from different clades (for example, strains of S. coelicolor (S. albidoflavus group) and S. griseus, S. globisporus (S. griseus group)) containing different complexes of chitinolytic enzymes could be suggested.

Molecular evidence of hepatozoonosis in tigers of Vidarbha region of Maharashtra State of India

BackgroundHepatozoonosis has been reported in many species around the world. Few incidences have been reported in various species of wild felids. Tigers are endangered large cats and are protected under the Wildlife Protection Act, 1972 under Schedule I. The study was carried out to estimate the positivity rate of hepatozoonosis in tigers of the Vidarbha region of Maharashtra, India.MethodsBlood (n = 21) or tissue samples (n = 5) were collected from 26 wild captured / zoo-born or dead tigers during the quarantine period/post-mortem examination. Blood smear examination along with Polymerase Chain Reaction (PCR) studies were conducted for the detection of hepatozoonosis. All the amplicons from the positive samples were purified and sequenced, and the sequences were subjected to nBLAST analysis to detect the species of Hepatozoon. The sequences were deposited into public domain database of National Center for Biotechnology Information (NCBI) and accession numbers were allotted. A phylogenetic study was undertaken to understand the evolutionary lineage of the pathogen. Tissue distribution studies were carried out on tissue samples received during post mortem. A clinical case in a tiger cub was managed and sub-clinical cases were monitored for relapse. Age-wise, sex-wise, region-wise and captive time-wise positivity rate was estimated. The data was analyzed using statistical tools.ResultsA total of 12 tigers were found positive for H. felis during the screening. A clinical case was diagnosed and successfully treated. The age group of 0–3 years reported a positivity rate of 66.66%, and all the cases found positive were reported between the age group of 0–7 years. Males reported a positivity rate of 58.33 per cent, while females reported 35.71%. Taboba and Andhari Tiger Reserve of the state had a positivity rate of 52.94 per cent. However, the statistical analysis for blood parameters and positivity rate by ‘t’ test and Chi-squared test were found to be non-significant.ConclusionsAn overall positivity rate of 46.15% indicates the wide distribution of hepatozoonosis among wild tigers of the Vidarbha region of Maharashtra, India, which is strategically important considering the gene flow and migration of tigers. Hepatozoonosis can progress to clinical outcomes in young animals and require veterinary intervention. Molecular tools and phylogenetic studies can supplement important data on circulating species of Hepatozoon in the field. Further studies on the clinical management and epidemiology of the infection in wild felids will comprehend the cause of wildlife conservation.

Influence of microbiome in intraprostatic inflammation and prostate cancer.

Chronic infection and inflammation have been linked to the development of prostate cancer. Dysbiosis of the oral and gut microbiomes and subsequent microbial translocation can lead to pathogenic prostate infections. Microbial-produced metabolites have also been associated with signaling pathways that promote prostate cancer development. A comprehensive discussion on the mechanisms of microbiome infection and the prostate microenvironment is essential to understand prostate carcinogenesis. Published studies were used from the National Center for Biotechnology Information (NCBI) database to conduct a narrative review. No restrictions were applied in the selection of articles. Microbiome-derived short-chain fatty acids (SCFAs) have been found to upregulate multiple signaling pathways, including MAPK and PI3K, through IGF-1 signaling and M2 macrophage polarization. SCFAs can also upregulate Toll-like receptors, leading to chronic inflammation and the creation of a pro-prostate cancer environment. Dysbiosis of oral microbiota has been correlated with prostate infection and inflammation. Additionally, pathogenic microbiomes associated with urinary tract infections have shown a link to prostate cancer, with vesicoureteral reflux potentially contributing to prostate infection. This review offers a comprehensive understanding of the impact of microbial infections linked to intraprostatic inflammation as a causative factor for prostate cancer. Further studies involving the manipulation of the microbiome and its produced metabolites may provide a more complete understanding of the microenvironmental mechanisms that promote prostate carcinogenesis.

P106 ENZYMES INVOLVED IN THE CATABOLISM OF TRYPTOPHAN IN THE PROGNOSIS OF BLADDER CANCER

Bladder cancer (BC) ranks third among the most common carcinomas in Brazil. Tumor immunology opens up perspectives for treatment, where the enzyme indoleamine 2,3-dioxygenase-1 (IDO1) stands out for degrading the amino acid tryptophan, initiating a cascade that culminates in the generation of catabolites (derived from kynurenine). These catabolites, in different associations, determine degrees of local immunosuppression. These catabolites are generated by other enzymes that have not yet been studied in BC. We analyzed the expression of enzymes involved in tryptophan catabolism in order to correlate them with the stage, recurrence, and progression of BC. Analysis of published microarray databases was performed using the NCBI (National Center of Biotechnology Information) and accessed through GEO Datasets (Gene Expression Omnibus). The descriptor “Bladder cancer” was used. Series that provided analysis of normal bladder tissue (Normal) versus BC, including cases of non-muscle invasive BC (CBNMI) and muscle invasive BC (CBMI), recurrence and progression. Statistical analysis was performed using the GEO2R and ROC curve was used. The transcripts were: Tryptophan 2,3-dioxygenase (TDO2), Indoleamine 2,3-dioxygenase (IDO1), Kynurenine Formamidase (AFMID), Kynureninase (KNYU), Kynurenine-oxoglutarate-transaminase 1 (KYAT1), and Kynurenine Monooxygenase (KMU). GSE13507 series was selected, with ten Normal samples and 165 BC samples, including 104 CBNMI and 61 CBMI cases. CBNMI was predicted by KYNU, AFMID, and KYAT1 (AUC of 0.625, 0.589, and 0.638, respectively; p<0.05), while for CBMI were, IDO1, TDO2, and KMO (AUC of 0.662, 0.633, and 0.601, respectively; p<0.05). No enzyme was found to be important in predicting progression; however, the IDO1 enzyme was predictive of recurrence (AUC of 0.366; p<0.05). A relationship between the two IDO1/KYNU was established, which improved the prediction of stage for CBNMI (AUC of 0.733, p<0.05), non-progression (AUC of 0.619, p<0.05), and non-recurrence (AUC of 0.626, p<0.05). The expression of enzymes involved in tryptophan catabolism may aid in the prognosis of BC. It is likely that these enzymes are involved in tumor immunomodulation, which will be explored in future studies.

Biological sex differences in pain response and functional outcomes after orthopedic surgery procedures: a scoping review

Background/Objective: Post-operative pain is frequently experienced by patients following orthopedic surgery procedures despite improved surgical technology and anesthesia techniques. The intensity of postoperative pain is multifactorial and biological sex is a key component of pain analysis. In this review article, the authors examine the impact of biological sex on post-operative pain scores and surgical outcomes following orthopedic surgery procedures. Methods: A keyword-based search of the National Library of Medicine and the National Center for Biotechnology Information was utilized for this review. Through our literature search we identified 56 articles related to the impact of sex on post-operative pain. These studies were then tabulated and analyzed in detail to provide data for this review article. Results: There are a variety of factors that influence surgical outcomes in orthopedics including age, comorbidities, and biological sex. The reviewed studies found that women report higher pain scores in the initial 6 wk post-operative period after total joint arthroplasty, upper extremity surgery, spine surgery, and general orthopedic surgery. Female sex was also associated with higher opioid consumption following surgery. In addition, men tend to have better surgical outcomes following total joint arthroplasty, upper extremity procedures, and spine surgery. Discussion/Conclusion: Biological differences including hormones, anatomy, and psychosocial factors influence post-operative pain differences between sexes. Little data is available on orthopedic surgery post-operative pain scores between the sexes and therefore further research is needed. Biological sex must be considered when evaluating patient wellness following orthopedic surgery procedures.

In silico study of RKD4 gene function in Coffea arabica L. and various cultivated plants related to embryo formation initiation

Arabica coffee supplies 60% of world coffee production because has a unique taste as superior quality beverage. Arabica coffee micropropagation can be conducted by somatic embryogenesis technique which produce clonal, fast dan uniform plant. The somatic embryogenesis (SE) process describes the integration of endogenous signals and gene reprogramming, which releases signals to initiate embryogenic processes. The use of endogenous auxin, either alone or in combination with other PGRs or stress, induces differential gene expression, which modifies the genetic program of somatic cells and regulates the transition to each stage during SE development. The RKD4 gene (RWP-RK DOMAIN-4) is a gene that plays a role in early initiation embryo formation and development. The characterization of RKD4 genes in C. arabica is still limited and under explored. The objective of this research is to explore the characteristics of RKD4 gene by comparing the difference and similarity of RKD4 gene in C. arabica and other cultivated plants. The method was initiate by identifying nucleotide sequences from the National Center for Biotechnology Information (NCBI) database. Furthermore, consists of analysis of nucletide alignment, alignment of amino acid sequences, protein analysis, protein motif functions discovery, analysis of phylogenetic tree, protein 2D and 3D-modelling and physiochemical properties. According to the analysis, there were 100 polymorphism points with a total number of mutations of 211 points. The phylogenetic tree show C. arabica L. has a very close relationship with grapes (Vitis vinivera) based on the RKD4 protein, gene structures and protein motifs. There are nine highly conserved motifs found in the protein alignment. C. arabica L. had more methyl jasmonate element responses than A. thaliana. The findings are useful to understand the intitiation of embryo formation mechanisms of C. arabica L and other cultivate plants during propagation through somatic embryogenesis in the long run.

Molecular Analysis of <i>Anapulvinaria pistaciae</i> (Bodenheimer)

This study is on the molecular evolutionary genetic analysis of Anapulvinaria pistaciae (Bodenheimer), which is a serious pest of pista. This study explored its ribosomal DNA from area 5.8S, and it now listed with the National Biotechnology Information Center (NCBI, GenBank- entry number OR074914.1). The codons involved in the coding of amino acid codons are distinguished. Tajima’s relative velocity test was used. A dendrogram of A. pistaciae has been developed using the maximum likelihood method.

B-cell epitope prediction of MPB83 protein as a candidate for serodiagnostic antigen of bovine tuberculosis in human: In silico study

Background: Bovine tuberculosis (bTB) can be transmitted to humans by inhalation or consumption of incomplete pasteurized milk and dairy products derived from infected cows. Most cases of Mycobacterium tuberculosis (M. bovis) infection are resistant to tuberculosis (TB) drugs. The risk of death during treatment for bTB has been reported to be 2.55 times higher than for TB. However, the quality of diagnostic methods for bTB remains relatively low.Objective: We aim to evaluate the potential of the B-cell epitope of the MPB83 protein as a candidate bTB serodiagnostic antigen using an in silico approach. Methods: This study was a computer-based descriptive study using secondary data from the National Center for Biotechnology Information (NCBI) protein database. The MPB83 protein sequence was obtained from M. tuberculosis variant bovis AF2122/97 from the United Kingdom. We described the characteristics of the linear epitope of the M. bovis B-cell protein MPB83 by measuring antigenicity, molecular weight, instability index, and Grand Average of Hydropathy (GRAVY) score. The tools used in this study were IBIVU PRALINE, VaxiJen v2.0, IEDB, ExPASy ProtParam, Cluspro, and the PyMOL application.Results: We found an epitope that could be used for bTB serodiagnostic antigen with low conservation, the 106KLNPDVNLVDTLN118 epitope. It has the molecular weight, instability index, and GRAVY score of 1638.76 Da, -28.44, and -0.300, respectively. Epitopes with the best criteria were simulated by docking to human major histocompatibility complex (MHC) class II. Docking results showed that the lowest binding energy was -644.8 kcal/mol. Further analysis using the PyMOL application obtained 14 hydrogen bonds with bond distances ranging from 1.7 Å to 2.2 Å, all of which showed strong hydrogen bonds.Conclusion: The B-cell epitope of MPB83 protein sequence 106KLNPDVNLVDTLN118 has a potential serodiagnostic antigen candidate for human bTB.

Signatures of Mollicutes-related endobacteria in publicly available Mucoromycota genomes.

Mucoromycota fungi and their Mollicutes-related endobacteria (MRE) are an ideal system for studying bacterial-fungal interactions and evolution due to the long-term and intimate nature of their interactions. However, methods for detecting MRE face specific challenges due to the poor representation of MRE in sequencing databases coupled with the high sequence divergence of their genomes, making traditional similarity searches unreliable. This has precluded estimations on the diversity of MRE associated with Mucoromycota. To determine the prevalence of previously undetected MRE in fungal genome sequences, we scanned 389 Mucoromycota genome assemblies available from the National Center for Biotechnology Information for the presence of MRE sequences using publicly available tools to map contigs from fungal assemblies to publicly available MRE genomes. We demonstrate a higher diversity of MRE genomes than previously described in Mucoromycota and a lack of cophylogeny between MRE and the majority of their fungal hosts. This supports the late invasion hypothesis regarding MRE acquisition across most of the examined fungal families. In contrast with other Mucoromycota lineages, MRE from the Gigasporaceae displayed some degree of cophylogeny with their hosts, which may indicate that horizontal transmission is restricted between members of this family or that transmission is strictly vertical. These results underscore the need for a refined process to capture sequencing data from potential fungal endosymbionts to discern their evolution and transmission. Screens of fungal genomes for MRE can help improve the quality of fungal genome assemblies while identifying new MRE lineages to further test hypotheses on their origin and evolution.IMPORTANCEMollicutes-related endobacteria (MRE) are obligate intracellular bacteria found within Mucoromycota fungi. Despite their frequent detection, MRE roles in host functioning are still unknown. Comparative genomic investigations can improve our understanding of the impact of MRE on their fungal hosts by identifying similarities and differences in MRE genome evolution. However, MRE genomes have only been assembled from a small fraction of Mucoromycota hosts. Here, we demonstrate that MRE can be present yet undetected in publicly available Mucoromycota genome assemblies. We use these newfound sequences to assess the broader diversity of MRE and their phylogenetic relationships with respect to their hosts. We demonstrate that publicly available tools can be used to extract novel MRE sequences from assembled fungal genomes leading to insights on MRE evolution. This work contributes to a greater understanding of the fungal microbiome, which is crucial to improving knowledge on the dynamics and impacts of fungi in microbial ecosystems.
