Simultaneous detection of myostatin-targeting monoclonal antibodies in dried blood spots and plasma using liquid chromatography-tandem mass spectrometry with field asymmetric ion mobility spectrometry

Transforming growth factor-β superfamily members, such as myostatin, growth/differentiation factor 11, and activin A, negatively regulate skeletal muscle mass. Inhibitors targeting these cytokines or activin receptor type IIB have the potential to treat muscular diseases and enhance physical performance. However, because of their effects on muscle mass and potential misuse, they are strictly prohibited in sports. Given the high potential for misuse as a doping agent in sports, effective analytical methods for these prohibited antibodies targeting these specific cytokines or their receptor are critically needed. In this study, we aimed to develop and validate a multitarget method to detect the prohibited transforming growth factor-β superfamily-targeting monoclonal antibodies, such as landogrozumab, domagrozumab, and the activin receptor type IIB-targeting antibody, bimagrumab, in human plasma and dried blood spot (DBS) samples using liquid chromatography-tandem mass spectrometry. Antibodies were purified from both the DBS and plasma samples using protein G magnetic beads and field-asymmetric ion mobility spectrometry (FAIMS) to minimize interference, followed by liquid chromatography-tandem mass spectrometry analysis. The validation process included tests for specificity, selectivity, linearity, limit of detection (LOD), limit of identification, precision, recovery, carryover effect, and matrix effect. The LODs for the target antibodies were identical in both DBS and plasma samples at 0.1µg/mL for landogrozumab heavy and light chains, as well as 0.25µg/mL for the domagrozumab light chain and 0.25µg/mL for the bimagrumab heavy chain. However, the heavy chain of domagrozumab exhibited an LOD of 0.5µg/mL in DBS and 1µg/mL in plasma. The analytical method demonstrated strong linearity, with R² values greater than 0.99 for both plasma and DBS, and no carryover effect. Precision (CV%) was below 15% at both middle (1 or 5µg/mL; specific to the heavy chain of domagrozumab in plasma) and high (10µg/mL) concentrations and was less than 20% at the LOD. The selectivity and specificity indicated no interference in the analysis of target mAbs in different blood samples. Recovery was 31.6–49.8% for DBS and 51.4–85.3% for plasma, with no significant matrix effect. This study provides an effective method for doping analysis and novel protein detection.

AFM-fishing technology for protein detection in solutions.

The review considers the possibility of using atomic force microscopy (AFM) as a basic method for protein detection in solutions with low protein concentrations. The demand for new bioanalytical approaches is determined by the problem of insufficient sensitivity of systems used in routine practice for protein detection. Special attention is paid to demonstration of the use in bioanalysis of a combination of AFM and fishing methods as an approach of concentrating biomolecules from a large volume of the analyzed solution on a small surface area.

(Invited) the Development of Multifunctional Nanopipette Based Biosensors

In recent decades, the field of nanoscale electrochemistry has advanced rapidly in ultrasensitive electroanalysis at the single-particle level. The glass/quartz nanopipette has emerged as an economical, readily accessible, versatile, and powerful tool for single-entity electrochemistry. We have integrated nanoelectrode and nanopore based techniques using the so-called multifunctional nanopipette, which includes both nanopore and nanoelectrode at the orifice of the nanopipette tip. The multifunctional nanopipette has been successfully used with both amperometric and potentiometric methods for protein and small biomolecule analysis and detection at the single-molecule level. The nanopipette has also been used for intracellular delivery and counting, as well as nanoelectrophyiology of excitable cells.

One-Pot Detection of Proteins Using a Two-Way Extension-Based Assay with Cas12a.

Protein biomarkers are an important class of biomarkers in disease diagnosis and are traditionally detected by enzyme-linked immunosorbent assay and mass spectrometry, which involve multiple steps and a complex workflow. In recent years, many CRISPR-Cas12a-based methods for protein detection have been developed; however, most of them have not overcome the workflow complications observed in traditional assays, limiting their applicability in point-of-care testing. In this work, we designed a single-step, one-pot, and proximity-based isothermal immunoassay integrating CRISPR Cas12a for homogeneous protein target detection with a simplified workflow and high sensitivity. Probes consisting of different binders (small molecule, aptamer, and antibody) conjugated with oligonucleotides undergo two-way extension upon binding to the protein targets, leading to downstream DNA amplification by a pair of nicking enzymes and polymerases to generate target sequences for Cas12a signal generation. We used the streptavidin-biotin model to demonstrate the design of our assay and proved that all three elements of protein detection (target protein binding, DNA amplification, and Cas12a signal generation) could coexist in one pot and proceed isothermally in a single buffer system at a low reaction volume of 10 μL. The plug-and-play applicability of our assay has been successfully demonstrated using four different protein targets, streptavidin, PDGF-BB, antidigoxigenin antibody, and IFNγ, with the limit of detection ranging from fM to pM.

Protein S-Nitrosylation: A Chemical Modification with Ubiquitous Biological Activities.

Nitric oxide (NO) induces protein posttranslational modification (PTM), known as S-nitrosylation, which has started to gain attention as a critical regulator of thousands of substrate proteins. However, our understanding of the biological consequences of this emerging PTM is incomplete because of the limited number of identified S-nitrosylated proteins (S-NO proteins). Recent advances in detection methods have effectively contributed to broadening the spectrum of discovered S-NO proteins. This article briefly reviews the progress in S-NO protein detection methods and discusses how these methods are involved in characterizing the biological consequences of this PTM. Additionally, we provide insight into S-NO protein-related diseases, focusing on the role of these proteins in mitigating the severity of infectious diseases.

Gum Arabic-assisted green synthesis of gold nanoparticles as fluorescence modulator for potential analytical applications

Aim: To demonstrate a simple, eco-friendly, and cost-effective green method to synthesize gold nanoparticles (AuNPs) using the aqueous extract of gum Arabic (GA) as a reducing and stabilizing agent. Methods: Green synthesis of nanoparticles, characterization by absorption, infra-red and fluorescence spectroscopy. Results: The absorption spectrum (UV-Vis) showed an absorption peak ~522 nm corresponding to the surface plasmon resonance (SPR) absorption peak of AuNPs. Transmission electron microscopy (TEM) images revealed spherical-shaped nanoparticles with an average size of 15 nm. Fourier transform infrared (FTIR) analysis showed that the nanoparticles are coated with organic compounds that are present in GA. The fluorescence quenching properties of the AuNPs were assessed by monitoring their effects on fluorescence intensity of coumarin 153 (C153) dye. The fluorescence of the dye decreased with an increase in concentration of the nanoparticles. Upon addition of the protein bovine serum albumin (BSA) to the mixture the fluorescence increased (recovery) again. Conclusions: The fluorescence quenching and recovery (turn-on/off system) is a valuable method for protein detection in solution. By observing the effect of BSA on the quenched fluorescence, this nanoparticle system shows promise in biomedicine, drug delivery and environmental monitoring.

Lighting and rapid detection of the Coronavirus S protein using computationally speculated ligand and its application in SARS-CoV-2

Detection of key proteins has enormous medical potential, particularly during the initial phase of an outbreak of infectious diseases. For this purpose, we develop a research paradigm based on computational speculation. With the rapid development of computers, it is possible to analyze the structure of key proteins and screen specific fluorescent ligands through computational tools. This process resembles the production of antibodies but is more effective, and the resultant product is significantly cheaper. A proof of concept was demonstrated by studying the S protein of SARS-CoV-2. The structural data of the S protein enabled automated docking with fluorescent molecules. After two rounds of conditional screening and verification, the most effective fluorescent ligand, Protoporphyrin IX (PPIX), was identified. PPIX illuminates the S protein, recovers fluorescence upon binding. The illuminated complex is enriched by a single microsphere, allowing for the quantitative analysis of the proteins through fluorescence intensity. Finally, less than 1000 copies S protein-bearing pseudovirus can be detected in 20 minutes without amplification. Overall, we established a highly sensitive general method for protein detection based on single microsphere enrichment with the aid of computerised simulation. We hope this integrated approach will provide new insights for rapid screening in epidemic populations.

A sensitive photoelectrochemical biosensor for α-fetoprotein detection based on anthocyanin sensitized La2Ti2O7/poly(5-formylindole) heterojunctions

A photoelectrochemical (PEC) biosensor based on anthocyanin sensitized La2Ti2O7/poly(5-formylindole) (La2Ti2O7/P5FIn) p-n heterojunctions was constructed for the sensitive detection of α-fetoprotein (AFP). The La2Ti2O7/P5FIn heterojunction effectively utilized visible light and improved the electron transport rate, and anthocyanin sensitization greatly enhanced the photocurrent signal and expanded the detection range. Additionally, the energy level matching between CdSe quantum dots (CdSe QDs) and La2Ti2O7, as well as the scavenging of photogenerated holes by electrons from the catalytic reaction between glucose and glucose oxidase (GOD), improved photoelectron conversion efficiency and amplified photocurrent signal significantly. Specific immune responses were used to fix AFP and AFP-CdSe-GOD complexes on anthocyanin-sensitized La2Ti2O7/P5FIn electrodes, enabling sensitive detection of AFP through competitive binding. The linear detection range (LDR) is 0.001–100 ng mL−1 and the detection limit (LOD) is 0.00055 ng mL−1. At the same time, the PEC sensor also has a good analytical ability in detecting AFP in real samples, which also provides a new idea for the development of other protein detection methods.

A thiol-anchored solvatochromic and fluorogenic molecular rotor for covalent protein labeling in SDS-PAGE and mitochondria specific fluorescence imaging.

Fluorescent labeling is a widely used method for protein detection and fluorescence imaging. A solvatochromic and fluorogenic molecular rotor DASPBCl was developed for covalent protein labeling in solution and SDS-PAGE, and also for stable mitochondria labeling and fluorescence imaging. The dye DASPBCl consisted of a 4-(N,N-dimethylamino)phenyl moiety as the electron donor and a positively charged N-benzylpyridinium moiety as the electron acceptor. A benzyl chloride group was introduced into the pyridine moiety for covalent labeling of thiol in proteins. When the fluorescent dye DASPBCl is covalently labeled to the thiol of proteins, significantly enhanced fluorescence was obtained, which is attributed to the polarity sensitivity caused solvatochromic effect from the hydrophobic protein structure and the viscosity sensitivity caused fluorogenic effect from the restriction of single bond rotation. DASPBCl exhibits high sensitivity and good linear response for protein detection in SDS-PAGE analysis with both the pre-staining method and post-staining method. DASPBCl was also successfully used for covalently protein-anchored fluorescence imaging of mitochondria in living cells.

A non-destructive detection method of protein and TVB-N content changes in refrigerated and frozen-thawed salmon fillets using fluorescence hyperspectral technology

This study proposed a practical predictive method for non-destructive detection of protein and total volatile basic nitrogen (TVB-N) content in refrigerated and frozen-thawed salmon fillets using fluorescence hyperspectral imaging technology. The spectral and chemical data of salmon fillets were obtained via FHSI and an automatic Kjeldahl nitrogen analyzer, respectively. The research demonstrated that the Long Short-Term Memory (LSTM) deep learning model developed in this study offered superior spectral data analysis compared to traditional machine learning models. Additionally, the Northern Goshawk Optimization algorithm was developed to input optimal hyperparameters into the LSTM model (NGO-LSTM), significantly enhancing prediction accuracy. The NGO-LSTM model surpassed the PLSR model with various preprocessing methods and LSTM models optimized by other algorithms, achieving R2 values of 0.910 for protein and 0.987 for TVB-N. This research established a theoretical foundation for future studies on meat freshness detection.

Human tau N-terminal domain-specific monoclonal antibodies: screening and application in blood detection

The antibodies to the microtubule-associated protein tau play a role in basic and clinical studies of Alzheimer's disease (AD) and other tauopathies. With the recombinant human tau441 as the immunogen, the hybridoma cell strains secreting the anti-human tau N-terminal domain (NTD-tau) monoclonal antibodies were generated by cell fusion and screened by limiting dilution. The purified monoclonal antibodies were obtained by inducing the mouse ascites and affinity chromatography. The sensitivity and specificity of the monoclonal antibodies were examined by indirect ELISA and Western blotting, respectively. A double antibody sandwich ELISA method for detecting human tau protein was established and optimized. The results showed that the positive cloning rate of hybridoma cells was 83.6%. A stable cell line producing ZD8F7 antibodies was established, and the antibody titer in the supernatant of the cell line was 1:16 000. The antibody titer in the ascitic fluid was higher than 1:256 000; and the titer of purified ZD8F7 monoclonal antibodies was higher than 1:128 000. The epitope analysis showed that the ZD8F7 antibody recognized tau21-37 amino acid in the N-terminal domain. The Western blotting results showed that the ZD8F7 antibody recognized the recombinant human tau protein of 50-70 kDa and the human tau protein of 50 kDa in the brain tissue of transgenic AD model mice (APP/PS1/tau). With ZD8F7 as a capture antibody, a quantitative detection method for human tau protein was established, which showed a linear range of 7.8-500.0 pg/mL and could identify human tau protein in the brain tissue of AD transgenic mice and human plasma but not recognize the mouse tau protein. In conclusion, the human NTD-tau-specific monoclonal antibody and the double antibody sandwich ELISA method established in this study are highly sensitive and can serve as a powerful tool for the detection of tau protein in neurodegenerative diseases.

Enhanced synthesis of antibody-functionalized gold nanoparticles for multiplexed exosome detection via mass signal amplification in LDI-TOF MS.

We present a novel method for sensitive exosomal protein detection using organic matrix-free laser desorption/ionization time-of-flight mass spectrometry (LDI-TOF MS) and gold nanoparticles (AuNPs) functionalized with mass tags for signal amplification (Am-tags). Target exosomes were captured by specific antibodies on AuNPs and a biochip, where the antibody-presenting AuNPs (Ab/Am-tag@AuNPs) contained excess Am-tags. LDI-TOF MS analysis revealed the mass signal of Am-tags on Ab/Am-tag@AuNPs, indicating the presence of target exosomes. Thus, the target signal was amplified by a large number of Am-tags, resulting in enhanced sensitivity. We optimized the protocol to prepare stable Ab/Am-tag@AuNPs, focusing on parameters such as the concentration and ratio of thiol molecules for AuNP functionalization, suitable solvents for the coupling reaction, and amount of antibodies conjugated to the AuNPs. Subsequently, we evaluated the ability of our method to detect exosomes isolated from three cell lines, NIH3T3, MCF7, and HeLa, using an anti-Rab5 immobilized gold chip and anti-CD63/Am-tag@AuNPs with LDI-TOF MS analysis. Calibration curves constructed for the three cell lines showed a linear relationship with an excellent limit of detection. Finally, we emphasized the versatility of our method for the quantitative detection of exosomal proteins CD63 and mucin 1 (MUC1) using two types of Am-tags. LDI-TOF MS analysis revealed the presence of CD63 and MUC1 at different expression levels in HeLa and MCF7 cancer cells. Our findings clearly indicate the potential of Ab/Am-tag@AuNPs as a sensitive and reliable approach for identifying biomarkers in exosomes, providing valuable insights into their utility in biomedical research and clinical settings.

Spatial multi-omics at subcellular resolution via high-throughput in situ pairwise sequencing.

Technology for spatial multi-omics aids the discovery of new insights into cellular functions and disease mechanisms. Here we report the development and applicability of multi-omics in situ pairwise sequencing (MiP-seq), a method for the simultaneous detection of DNAs, RNAs, proteins and biomolecules at subcellular resolution. Compared with other in situ sequencing methods, MiP-seq enhances decoding capacity and reduces sequencing and imaging costs while maintaining the efficacy of detection of gene mutations, allele-specific expression and RNA modifications. MiP-seq can be integrated with in vivo calcium imaging and Raman imaging, which enabled us to generate a spatial multi-omics atlas of mouse brain tissues and to correlate gene expression with neuronal activity and cellular biochemical fingerprints. We also report a sequential dilution strategy for resolving optically crowded signals during in situ sequencing. High-throughput in situ pairwise sequencing may facilitate the multidimensional analysis of molecular and functional maps of tissues.

A sandwich FRET biosensor for lysozyme detection based on peptide-functionalized gold nanoparticles and FAM-labeled aptamer

Lysozyme (LYZ) plays a crucial role in the body's immune defense system. Monitoring LYZ levels can provide valuable insights into the diagnosis and severity assessment of various diseases. Traditionally, antibody-based sandwich assays are employed for LYZ detection, but they are often time-consuming and operationally complicated. In this research, a novel sandwich FRET biosensor was developed, which enables rapid detection of LYZ based on peptide-functionalized gold nanoparticles (pAuNPs) and FAM-labeled aptamer (Apt-FAM). Initially, a mixture of Apt-FAM and pAuNPs resulted in partial quenching of the Apt-FAM fluorescence emission through an inner filter effect (IFE), with negligible energy transfer because of the electrostatic repulsion between the negatively charged pAuNPs and Apt-FAM. The introduction of LYZ into the mixture drove the specific binding of Apt-FAM and pAuNPs to LYZ, facilitating the formation of a pAuNPs-LYZ-aptamer sandwich structure. The formation of this complex drew the pAuNPs and Apt-FAM into close enough proximity to enable FRET to occur, which in turn effectively quenched the fluorescence emission of FAM. The decrease in FAM fluorescence intensity was correlated with the increasing concentration of LYZ. Thus, a sandwich FRET biosensor was successfully developed for LYZ detection with a linear detection range of 0–1.75 μM and a detection limit of 85 nM. Additionally, the biosensor allowed visual detection of LYZ in a 96-well microplate, with a rapid response time of just 15 s. This study introduces a innovative sandwich FRET biosensor that combines aptamer and peptide recognition elements, offering a fast and antibody-free method for protein detection.

Recent Progress in the Application of Tau Protein Biosensors for Diagnosis of Neurodegenerative Diseases.

The microtubule-associated Tau protein is found in the central nervous system (CNS) in six major isoforms. Neurodegenerative diseases have been linked to post-translational changes of Tau, most notably phosphorylation. Tau protein's molecular diversity is highly helpful in the identification of neurodegenerative illnesses. Nonetheless, one major obstacle to the early detection of brain illness is the nanoscale identification of tau proteins. The standard methods for identifying tau protein include western blotting, polymerase chain reaction (PCR), and real-time PCR. Enzyme-linked immunosorbent assay (ELISA) is another approach used. The limited sensitivity and specificity of these detections, together with the need for sophisticated equipment, are some of their drawbacks. The development of innovative and complex methods for tau protein screening is necessary to address the aforementioned issues. Biosensors are a cutting-edge instrument that may help identify various neurodegenerative biomarkers as early as feasible. This paper provides an overview of the most recent developments in the detection of neurodegenerative diseases employing biosensors built on nanotechnology and methods for imaging, electrochemical, and optical detection of the Tau protein. Furthermore, we outline the present difficulties and suggest a possible course for biosensor-based detection and intervention in the future.

Development of a double antibody sandwich ELISA method for the quantitative detection of serum C-reactive protein based on nanobody

In this study, we successfully developed a nanobody-based double antibody sandwich ELISA kit for the detection of clinical serum C-reactive protein (CRP) by using two novel CRP specific nanobodies.The developed method exhibited a linear detection range of approximately 6–200 ng/mL, with a detection limit of 1 ng/mL. Furthermore, the method demonstrated excellent specificity, as there was no cross-reactivity with interfering substances such as total bilirubin and hemoglobin and so on. To assess reproducibility, independent measurements of the samples were conducted under experimental conditions, resulting in intra- and inter-batch coefficients of variation below 10% and a recovery rate of 93%–102%. These results indicate robust reproducibility of the method.To evaluate the performance of the developed kit, we collected 90 clinical samples for correlation analysis with commercial kits. The results showed a high correlation coefficient value (R2) of 0.98, indicating accurate concordance between the developed and commercial kits.In conclusion, our study successfully developed a nanobody-based double antibody sandwich ELISA kit to detect clinical serum CRP. The utilization of nanobodies represents a significant advancement in the field of CRP immunoassay development. The developed kit demonstrates excellent performance characteristics and holds promise for clinical applications.

Serum Olink Proteomics-Based Identification of Protein Biomarkers Associated with the Immune Response in Ischemic Stroke.

The immune response is considered essential for pathology of ischemic stroke (IS), but it remains unclear which immune response-related proteins exhibit altered expression in IS patients. Here, we used Olink proteomics to examine the expression levels of 92 immune response-related proteins in the sera of IS patients (n = 88) and controls (n = 88), and we found that 59 of these proteins were differentially expressed. Feature variables were screened from the differentially expressed proteins by the least absolute shrinkage and selection operator (LASSO) and the random forest and by determining whether their proteins had an area under the curve (AUC) greater than 0.8. Ultimately, we identified six potential protein biomarkers of IS, namely, MASP1, STC1, HCLS1, CLEC4D, PTH1R, and PIK3AP1, and established a logistic regression model that used these proteins to diagnose IS. The AUCs of the models in the internal validation and the test set were 0.962 (95% confidence interval (CI): 0.895-1.000) and 0.954 (95% CI: 0.884-1.000), respectively, and the same protein detection method was performed in an external independent validation set (AUC: 0.857 (95% CI: 0.801-0.913)). These proteins may play a role in immune regulation via the C-type lectin receptor signaling pathway, the PI3K-AKT signaling pathway, and the B-cell receptor signaling pathway.

Real-time and quantitative protein detection via polyacrylamide gel electrophoresis and online intrinsic fluorescence imaging

The detection of intrinsic protein fluorescence is a powerful tool for studying proteins in their native state. Thanks to its label-free and stain-free feature, intrinsic fluorescence detection has been introduced to polyacrylamide gel electrophoresis (PAGE), a fundamental and ubiquitous protein analysis technique, to avoid the tedious detection process. However, the reported methods of intrinsic fluorescence detection were incompatible with online PAGE detection or standard slab gel. Here, we fulfilled online intrinsic fluorescence imaging (IFI) of the standard slab gel to develop a PAGE-IFI method for real-time and quantitative protein detection. To do so, we comprehensively investigated the arrangement of the deep-UV light source to obtain a large imaging area compatible with the standard slab gel, and then designed a semi-open gel electrophoresis apparatus (GEA) to scaffold the gel for the online UV irradiation and IFI with low background noise. Thus, we achieved real-time monitoring of the protein migration, which enabled us to determine the optimal endpoint of PAGE run to improve the sensitivity of IFI. Moreover, online IFI circumvented the broadening of protein bands to enhance the separation resolution. Because of the low background noise and the optimized endpoint, we showcased the quantitative detection of bovine serum albumin (BSA) with a limit of detection (LOD) of 20 ng. The standard slab gel provided a high sample loading volume that allowed us to attain a wide linear range of 0.03–10 μg. These results indicate that the PAGE-IFI method can be a promising alternative to conventional PAGE and can be widely used in molecular biology labs.

A discussion on A1-free milk: Nuances and comments beyond implications to the health.

This chapter provides an overarching view of the multifaceted aspects of milk β-casein, focusing on its genetic variants A1 and A2. The work examines the current landscape of A1-free milk versus regular milk, delving into health considerations, protein detection methods, technological impacts on dairy production, non-bovine protein, and potential avenues for future research. Firstly, it discussed ongoing debates surrounding categorizing milk based on A1 and A2 β-casein variants, highlighting challenges in establishing clear regulatory standards and quality control methods. The chapter also addressed the molecular distinction between A1 and A2 variants at position 67 of the amino acid chain. This trait affects protein conformation, casein micelle properties, and enzymatic susceptibility. Variations in β-casein across animal species are acknowledged, casting doubt on non-bovine claims of "A2-like" milk due to terminology and genetic differences. Lastly, this work explores the burgeoning field of biotechnology in milk production.

Sequential Double Immunoblotting with Peptide Antibodies.

Immunoblotting, also termed western blotting, is a powerful method for detection and characterization of proteins separated by various electrophoretic techniques. The combination of sodium dodecyl sulfate-poly acrylamide gel electrophoresis (SDS-PAGE), having high separating power, immunoblotting to synthetic membranes, and detection with highly specific peptide antibodies, is especially useful for studying individual proteins in relation to cellular processes, disease mechanisms, etc. Here, we describe a protocol for the sequential detection of various forms of an individual protein using peptide antibodies, exemplified by the characterization of antibody specificity for different forms of the protein calreticulin by double SDS-PAGE immunoblotting.
