Egg recognition: The importance of quantifying multiple repeatable features as visual identity signals.

Brood parasitized and/or colonial birds use egg features as visual identity signals, which allow parents to recognize their own eggs and avoid paying fitness costs of misdirecting their care to others’ offspring. However, the mechanisms of egg recognition and discrimination are poorly understood. Most studies have put their focus on individual abilities to carry out these behavioural tasks, while less attention has been paid to the egg and how its signals may evolve to enhance its identification. We used 92 clutches (460 eggs) of the Eurasian coot Fulica atra to test whether eggs could be correctly classified into their corresponding clutches based only on their external appearance. Using SpotEgg, we characterized the eggs in 27 variables of colour, spottiness, shape and size from calibrated digital images. Then, we used these variables in a supervised machine learning algorithm for multi-class egg classification, where each egg was classified to the best matched clutch out of 92 studied clutches. The best model with all 27 explanatory variables assigned correctly 53.3% (CI = 42.6–63.7%) of eggs of the test-set, greatly exceeding the probability to classify the eggs by chance (1/92, 1.1%). This finding supports the hypothesis that eggs have visual identity signals in their phenotypes. Simplified models with fewer explanatory variables (10 or 15) showed lesser classification ability than full models, suggesting that birds may use multiple traits for egg recognition. Therefore, egg phenotypes should be assessed in their full complexity, including colour, patterning, shape and size. Most important variables for classification were those with the highest intraclutch correlation, demonstrating that individual recognition traits are repeatable. Algorithm classification performance improved by each extra training egg added to the model. Thus, repetition of egg design within a clutch would reinforce signals and would help females to create an internal template for true recognition of their own eggs. In conclusion, our novel approach based on machine learning provided important insights on how signallers broadcast their specific signature cues to enhance their recognisability.

Keeping it classy: classification of live fish and ghost PIT tags detected with a mobile PIT tag interrogation system using an innovative analytical approach

The ability of passive integrated transponder (PIT) tag data to improve demographic parameter estimates has led to the rapid advancement of PIT tag systems. However, ghost tags create uncertainty about detected tag status (i.e., live fish or ghost tag) when using mobile interrogation systems. We developed a method to differentiate between live fish and ghost tags using a random forest classification model with a novel data input structure based on known fate PIT tag detections in the San Juan River (New Mexico, Colorado, and Utah, USA). We used our model to classify detected tags with an overall error rate of 6.8% (1.6% ghost tags error rate and 21.8% live fish error rate). The important variables for classification were related to distance moved and response to monsoonal flood flows; however, habitat variables did not appear to influence model accuracy. Our results and approach allow the use of mobile detection data with confidence and allow for greater accuracy in movement, distribution, and habitat use studies, potentially helping identify influential management actions that would improve our ability to conserve and recover endangered fish.

UAV-Based Multispectral Phenotyping for Disease Resistance to Accelerate Crop Improvement under Changing Climate Conditions

Accelerating crop improvement for increased yield and better adaptation to changing climatic conditions is an issue of increasing urgency in order to satisfy the ever-increasing global food demand. However, the major bottleneck is the absence of high-throughput plant phenotyping methods for rapid and cost-effective data-driven variety selection and release in plant breeding. Traditional phenotyping methods that rely on trained experts are slow, costly, labor-intensive, subjective, and often require destructive sampling. We explore ways to improve the efficiency of crop phenotyping through the use of unmanned aerial vehicle (UAV)-based multispectral remotely sensed data in maize (Zea mays L.) varietal response to maize streak virus (MSV) disease. Twenty-five maize varieties grown in a trial with three replications were evaluated under artificial MSV inoculation. Ground scoring for MSV infection was carried out at mid-vegetative, flowering, and mid-grain filling on a scale of 1 (resistant) to 9 (susceptible). UAV-derived spectral data were acquired at these three different phenological stages in multispectral bands corresponding to Green (0.53–0.57 μm), Red (0.64–0.68 μm), Rededge (0.73–0.74 μm), and Near-Infrared (0.77–0.81 μm). The imagery captured was stitched together in Pix4Dmapper, which generates two types of multispectral orthomosaics: the NoAlpha and the transparent mosaics for each band. The NoAlpha imagery was used as input into QGIS to extract reflectance data. Six vegetation indices were derived for each variety: normalized difference vegetation index (NDVI), green normalized difference vegetation index (GNDVI), Rededge NDVI (NDVIrededge), Simple Ratio (SR), green Chlorophyll Index (CIgreen), and Rededge Chlorophyll Index (CIrededge). The Random Forest (RF) classifier was used to evaluate UAV-derived spectral and VIs with and without variable optimization. Correlations between the UAV-derived data and manual MSV scores were significant (R = 0.74–0.84). Varieties were classified into resistant, moderately resistant, and susceptible with overall classification accuracies of 77.3% (Kappa = 0.64) with optimized and 68.2% (Kappa = 0.51) without optimized variables, representing an improvement of ~13.3% due to variable optimization. The RF model selected GNDVI, CIgreen, CIrededge, and the Red band as the most important variables for classification. Mid-vegetative was the most ideal phenological stage for accurate varietal phenotyping and discrimination using UAV-derived multispectral data with RF under artificial MSV inoculation. The results provide a rapid UAV-based remote sensing solution that offers a step-change towards data availability at high spatial (submeter) and temporal (daily/weekly) resolution in varietal analysis for quick and robust high-throughput plant phenotyping, important for timely and unbiased data-driven variety selection and release in plant breeding programs, especially as climate change accelerates.

Mass Spectrometry Imaging Differentiates Chromophobe Renal Cell Carcinoma and Renal Oncocytoma with High Accuracy.

Background: While subtyping of the majority of malignant chromophobe renal cell carcinoma (cRCC) and benign renal oncocytoma (rO) is possible on morphology alone, additional histochemical, immunohistochemical or molecular investigations are required in a subset of cases. As currently used histochemical and immunohistological stains as well as genetic aberrations show considerable overlap in both tumors, additional techniques are required for differential diagnostics. Mass spectrometry imaging (MSI) combining the detection of multiple peptides with information about their localization in tissue may be a suitable technology to overcome this diagnostic challenge.Patients and Methods: Formalin-fixed paraffin embedded (FFPE) tissue specimens from cRCC (n=71) and rO (n=64) were analyzed by MSI. Data were classified by linear discriminant analysis (LDA), classification and regression trees (CART), k-nearest neighbors (KNN), support vector machine (SVM), and random forest (RF) algorithm with internal cross validation and visualized by t-distributed stochastic neighbor embedding (t-SNE). Most important variables for classification were identified and the classification algorithm was optimized.Results: Applying different machine learning algorithms on all m/z peaks, classification accuracy between cRCC and rO was 85%, 82%, 84%, 77% and 64% for RF, SVM, KNN, CART and LDA. Under the assumption that a reduction of m/z peaks would lead to improved classification accuracy, m/z peaks were ranked based on their variable importance. Reduction to six most important m/z peaks resulted in improved accuracy of 89%, 85%, 85% and 85% for RF, SVM, KNN, and LDA and remained at the level of 77% for CART. t-SNE showed clear separation of cRCC and rO after algorithm improvement.Conclusion: In summary, we acquired MSI data on FFPE tissue specimens of cRCC and rO, performed classification and detected most relevant biomarkers for the differential diagnosis of both diseases. MSI data might be a useful adjunct method in the differential diagnosis of cRCC and rO.

Quantitative analysis of the acoustic repertoire of southern right whales in New Zealand.

Quantitatively describing the acoustic repertoire of a species is important for establishing effective passive acoustic monitoring programs and developing automated call detectors. This process is particularly important when the study site is remote and visual surveys are not cost effective. Little is known about the vocal behavior of southern right whales (Eubalaena australis) in New Zealand. The aim of this study was to describe and quantify their entire vocal repertoire on calving grounds in the sub-Antarctic Auckland Islands. Over three austral winters (2010-2012), 4349 calls were recorded, measured, and classified into 10 call types. The most frequently observed types were pulsive, upcall, and tonal low vocalizations. A long tonal low call (≤15.5 s duration) and a very high call (peak frequency ∼750 Hz) were described for the first time. Random Forest multivariate analysis of 28 measured variables was used to classify calls with a high degree of accuracy (82%). The most important variables for classification were maximum ceiling frequency, number of inflection points, duration, and the difference between the start and end frequency. This classification system proved to be a repeatable, fast, and objective method for categorising right whale calls and shows promise for other vocal taxa.

Kernel k-nearest neighbor classifier based on decision tree ensemble for SAR modeling analysis

Kernel approaches that can effectively solve nonlinear problems using implicit nonlinear mapping have been gaining popularity in the field of chemistry. In the present study, a novel tree kernel k-nearest neighbor algorithm (TKk-NN) has been proposed. First, an informative novel tree kernel is constructed based on the decision tree ensemble. The constructed tree kernel can effectively use important variables for classification and neglect useless variables through variable importance ranking during the process of building the kernel. Under the framework of kernel methods, this tree kernel is then extended to the k-nearest neighbor algorithm. Three SAR datasets together with the simulated data were used to test the performance of k-NN with tree and radial basis function kernels. The results show that TKk-NN really is an attractive alternative technique.
