Predicting virus-host association by Kernelized logistic matrix factorization and similarity network fusion

BackgroundViruses are closely related to bacteria and human diseases. It is of great significance to predict associations between viruses and hosts for understanding the dynamics and complex functional networks in microbial community. With the rapid development of the metagenomics sequencing, some methods based on sequence similarity and genomic homology have been used to predict associations between viruses and hosts. However, the known virus-host association network was ignored in these methods.ResultsWe proposed a kernelized logistic matrix factorization with integrating different information to predict potential virus-host associations on the heterogeneous network (ILMF-VH) which is constructed by connecting a virus network with a host network based on known virus-host associations. The virus network is constructed based on oligonucleotide frequency measurement, and the host network is constructed by integrating oligonucleotide frequency similarity and Gaussian interaction profile kernel similarity through similarity network fusion. The host prediction accuracy of our method is better than other methods. In addition, case studies show that the host of crAssphage predicted by ILMF-VH is consistent with presumed host in previous studies, and another potential host Escherichia coli is also predicted.ConclusionsThe proposed model is an effective computational tool for predicting interactions between viruses and hosts effectively, and it has great potential for discovering novel hosts of viruses.

An improved random forest-based computational model for predicting novel miRNA-disease associations

BackgroundA large body of evidence shows that miRNA regulates the expression of its target genes at post-transcriptional level and the dysregulation of miRNA is related to many complex human diseases. Accurately discovering disease-related miRNAs is conductive to the exploring of the pathogenesis and treatment of diseases. However, because of the limitation of time-consuming and expensive experimental methods, predicting miRNA-disease associations by computational models has become a more economical and effective mean.ResultsInspired by the work of predecessors, we proposed an improved computational model based on random forest (RF) for identifying miRNA-disease associations (IRFMDA). First, the integrated similarity of diseases and the integrated similarity of miRNAs were calculated by combining the semantic similarity and Gaussian interaction profile kernel (GIPK) similarity of diseases, the functional similarity and GIPK similarity of miRNAs, respectively. Then, the integrated similarity of diseases and the integrated similarity of miRNAs were combined to represent each miRNA-disease relationship pair. Next, the miRNA-disease relationship pairs contained in the HMDD (v2.0) database were considered positive samples, and the randomly constructed miRNA-disease relationship pairs not included in HMDD (v2.0) were considered negative samples. Next, the feature selection based on the variable importance score of RF was performed to choose more useful features to represent samples to optimize the model’s ability of inferring miRNA-disease associations. Finally, a RF regression model was trained on reduced sample space to score the unknown miRNA-disease associations. The AUCs of IRFMDA under local leave-one-out cross-validation (LOOCV), global LOOCV and 5-fold cross-validation achieved 0.8728, 0.9398 and 0.9363, which were better than several excellent models for predicting miRNA-disease associations. Moreover, case studies on oesophageal cancer, lymphoma and lung cancer showed that 94 (oesophageal cancer), 98 (lymphoma) and 100 (lung cancer) of the top 100 disease-associated miRNAs predicted by IRFMDA were supported by the experimental data in the dbDEMC (v2.0) database.ConclusionsCross-validation and case studies demonstrated that IRFMDA is an excellent miRNA-disease association prediction model, and can provide guidance and help for experimental studies on the regulatory mechanism of miRNAs in complex human diseases in the future.

A Novel Approach Based on Bipartite Network Recommendation and KATZ Model to Predict Potential Micro-Disease Associations.

Accumulating evidence indicates that the microbes colonizing human bodies have crucial effects on human health and the discovery of disease-related microbes will promote the discovery of biomarkers and drugs for the prevention, diagnosis, treatment, and prognosis of diseases. However clinical experiments of disease-microbe associations are time-consuming, laborious and expensive, and there are few methods for predicting potential microbe-disease association. Therefore, developing effective computational models utilizing the accumulated public data of clinically validated microbe-disease associations to identify novel disease-microbe associations is of practical importance. We propose a novel method based on the KATZ model and Bipartite Network Recommendation Algorithm (KATZBNRA) to discover potential associations between microbes and diseases. We calculate the Gaussian interaction profile kernel similarity of diseases and microbes based on validated disease-microbe associations. Then, we construct a bipartite graph and execute a bipartite network recommendation algorithm. Finally, we integrate the disease similarity, microbe similarity and bipartite network recommendation score to obtain the final score, which is used to infer whether there are some novel disease-microbe interactions. To evaluate the predictive power of KATZBNRA, we tested it with the walk length 2 using global leave-one-out cross validation (LOOV), two-fold and five-fold cross validations, with AUCs of 0.9098, 0.8463 and 0.8969, respectively. The test results also show that KATZBNRA is more accurate than two recent similar methods KATZHMDA and BNPMDA.

Prediction of disease-related metabolites using bi-random walks.

Metabolites play a significant role in various complex human disease. The exploration of the relationship between metabolites and diseases can help us to better understand the underlying pathogenesis. Several network-based methods have been used to predict the association between metabolite and disease. However, some methods ignored hierarchical differences in disease network and failed to work in the absence of known metabolite-disease associations. This paper presents a bi-random walks based method for disease-related metabolites prediction, called MDBIRW. First of all, we reconstruct the disease similarity network and metabolite functional similarity network by integrating Gaussian Interaction Profile (GIP) kernel similarity of diseases and GIP kernel similarity of metabolites, respectively. Then, the bi-random walks algorithm is executed on the reconstructed disease similarity network and metabolite functional similarity network to predict potential disease-metabolite associations. At last, MDBIRW achieves reliable performance in leave-one-out cross validation (AUC of 0.910) and 5-fold cross validation (AUC of 0.924). The experimental results show that our method outperforms other existing methods for predicting disease-related metabolites.

Predicting metabolite-disease associations based on KATZ model

BackgroundIncreasing numbers of evidences have illuminated that metabolites can respond to pathological changes. However, identifying the diseases-related metabolites is a magnificent challenge in the field of biology and medicine. Traditional medical equipment not only has the limitation of its accuracy but also is expensive and time-consuming. Therefore, it’s necessary to take advantage of computational methods for predicting potential associations between metabolites and diseases.ResultsIn this study, we develop a computational method based on KATZ algorithm to predict metabolite-disease associations (KATZMDA). Firstly, we extract data about metabolite-disease pairs from the latest version of HMDB database for the materials of prediction. Then we take advantage of disease semantic similarity and the improved disease Gaussian Interaction Profile (GIP) kernel similarity to obtain more reliable disease similarity and enhance the predictive performance of our proposed computational method. Simultaneously, KATZ algorithm is applied in the domains of metabolomics for the first time.ConclusionsAccording to three kinds of cross validations and case studies of three common diseases, KATZMDA is worth serving as an impactful measuring tool for predicting the potential associations between metabolites and diseases.

A path-based computational model for long non-coding RNA-protein interaction prediction

Recently, lncRNAs have attracted accumulating attentions because more and more experimental researches have shown lncRNA can play critical roles in many biological processes. Predicting potential interactions between lncRNAs and proteins are key to understand the lncRNAs biological functions. But traditional biological experiments are expensive and time-consuming, network similarity methods provide a powerful solution to computationally predict lncRNA-protein interactions. In this work, a novel path-based lncRNA-protein interaction (PBLPI) prediction model is proposed by integrating protein semantic similarity, lncRNA functional similarity, known human lncRNA-protein interactions, and Gaussian interaction profile kernel similarity. PBLPI model utilizes three interlinked sub-graphs to construct a heterogeneous graph, and then infers potential lncRNA-protein interactions through depth-first search algorithm. Consequently, PBLPI achieves reliable performance in the frameworks of 5-fold cross validation (average AUC is 0.9244 and AUPR is 0.6478). In the case study, we use “Mus musculus” data to further validate the reliability of PBLPI method. It is anticipated that PBLPI would become a useful tool to identify potential lncRNA-protein interactions.

A Learning-Based Method for LncRNA-Disease Association Identification Combing Similarity Information and Rotation Forest.

SummaryLong non-coding RNA (lncRNA) play critical roles in the occurrence and development of various diseases. The determination of the lncRNA-disease associations thus would contribute to provide new insights into the pathogenesis of the disease, the diagnosis, and the gene treatments. Considering that traditional experimental approaches are difficult to detect potential human lncRNA-disease associations from the vast amount of biological data, developing computational method could be of significant value. In this paper, we proposed a novel computational method named LDASR to identify associations between lncRNA and disease by analyzing known lncRNA-disease associations. First, the feature vectors of the lncRNA-disease pairs were obtained by integrating lncRNA Gaussian interaction profile kernel similarity, disease semantic similarity, and Gaussian interaction profile kernel similarity. Second, autoencoder neural network was employed to reduce the feature dimension and get the optimal feature subspace from the original feature set. Finally, Rotating Forest was used to carry out prediction of lncRNA-disease association. The proposed method achieves an excellent preference with 0.9502 AUC in leave-one-out cross-validations (LOOCV) and 0.9428 AUC in 5-fold cross-validation, which significantly outperformed previous methods. Moreover, two kinds of case studies on identifying lncRNAs associated with colorectal cancer and glioma further proves the capability of LDASR in identifying novel lncRNA-disease associations. The promising experimental results show that the LDASR can be an excellent addition to the biomedical research in the future.

Prediction of potential miRNA-disease associations using matrix decomposition and label propagation

Prediction of unobserved microRNA (miRNA)-disease associations is one of the most important research fields due to miRNA’s roles of diagnostic biomarkers and therapeutic targets for large number of human complex diseases. Thus, the development of effective computational methods for identification of novel miRNA-disease associations would provide a unique opportunity to design better therapeutic interventions. In this study, we presented a novel computational model named Matrix Decomposition and Label Propagation for MiRNA-Disease Association prediction (MDLPMDA) by integrating known miRNA-disease associations, disease semantic similarity, miRNA functional similarity, and Gaussian interaction profile kernel similarity for miRNAs and diseases. Based on the new adjacency matrix of miRNA-disease associations obtained from matrix decomposition through sparse learning method, the model is presented by implementing label propagation process on the constructed integrated miRNA similarity network and integrated disease similarity network, respectively, and then using an average ensemble strategy to combine the two different prediction models. At last, AUCs of 0.9222 and 0.8490 in global and local leave-one-out cross-validation (LOOCV) proved the model’s reliable performance. In addition, AUC of 0.9211+/-0.0004 in 5-fold cross-validation confirmed its accuracy and stability. We further implemented case studies to predict potential miRNAs associated with human complex diseases based on different versions of HMDD database. We also carried out case studies on diseases without any known related miRNAs to examine the prediction performance of MDLPMDA. At last, the analysis of the assessment results of cross validations and case studies indicated that MDLPMDA could be an effective method to infer novel miRNA-disease associations.

MLMDA: a machine learning approach to predict and validate MicroRNA\u2013disease associations by integrating of heterogenous information sources

BackgroundEmerging evidences show that microRNA (miRNA) plays an important role in many human complex diseases. However, considering the inherent time-consuming and expensive of traditional in vitro experiments, more and more attention has been paid to the development of efficient and feasible computational methods to predict the potential associations between miRNA and disease.MethodsIn this work, we present a machine learning-based model called MLMDA for predicting the association of miRNAs and diseases. More specifically, we first use the k-mer sparse matrix to extract miRNA sequence information, and combine it with miRNA functional similarity, disease semantic similarity and Gaussian interaction profile kernel similarity information. Then, more representative features are extracted from them through deep auto-encoder neural network (AE). Finally, the random forest classifier is used to effectively predict potential miRNA–disease associations.ResultsThe experimental results show that the MLMDA model achieves promising performance under fivefold cross validations with AUC values of 0.9172, which is higher than the methods using different classifiers or different feature combination methods mentioned in this paper. In addition, to further evaluate the prediction performance of MLMDA model, case studies are carried out with three Human complex diseases including Lymphoma, Lung Neoplasm, and Esophageal Neoplasms. As a result, 39, 37 and 36 out of the top 40 predicted miRNAs are confirmed by other miRNA–disease association databases.ConclusionsThese prominent experimental results suggest that the MLMDA model could serve as a useful tool guiding the future experimental validation for those promising miRNA biomarker candidates. RWHMDA: Random Walk on Hypergraph for Microbe-Disease Association Prediction.

Based on advancements in deep sequencing technology and microbiology, increasing evidence indicates that microbes inhabiting humans modulate various host physiological phenomena, thus participating in various disease pathogeneses. Owing to increasing availability of biological data, further studies on the establishment of efficient computational models for predicting potential associations are required. In particular, computational approaches can also reduce the discovery cycle of novel microbe-disease associations and further facilitate disease treatment, drug design, and other scientific activities. This study aimed to develop a model based on the random walk on hypergraph for microbe-disease association prediction (RWHMDA). As a class of higher-order data representation, hypergraph could effectively recover information loss occurring in the normal graph methodology, thus exclusively illustrating multiple pair-wise associations. Integrating known microbe-disease associations in the Human Microbe-Disease Association Database (HMDAD) and the Gaussian interaction profile kernel similarity for microbes, random walk was then implemented for the constructed hypergraph. Consequently, RWHMDA performed optimally in predicting the underlying disease-associated microbes. More specifically, our model displayed AUC values of 0.8898 and 0.8524 in global and local leave-one-out cross-validation (LOOCV), respectively. Furthermore, three human diseases (asthma, Crohn’s disease, and type 2 diabetes) were studied to further illustrate prediction performance. Moreover, 8, 10, and 8 of the 10 highest ranked microbes were confirmed through recent experimental or clinical studies. In conclusion, RWHMDA is expected to display promising potential to predict disease-microbe associations for follow-up experimental studies and facilitate the prevention, diagnosis, treatment, and prognosis of complex human diseases.

MCHMDA:Predicting Microbe-Disease Associations Based on Similarities and Low-Rank Matrix Completion.

With the development of high-through sequencing technology and microbiology, many studies have evidenced that microbes are associated with human diseases, such as obesity, liver cancer, and so on. Therefore, identifying the association between microbes and diseases has become an important study topic in current bioinformatics. The emergence of microbe-disease association database has provided an unprecedented opportunity to develop computational method for predicting microbe-disease associations. In the study, we propose a low-rank matrix completion method (called MCHMDA) to predict microbe-disease associations by integrating similarities of microbes and diseases and known microbe-disease associations into a heterogeneous network. The microbe similarity is computed from Gaussian Interaction Profile (GIP) kernel similarity based on the known microbe-disease associations. Then, we further improve the microbe similarity by taking into account the inhabiting organs of these microbes in human body. The disease similarity is computed by the average of disease GIP similarity, disease symptom-based similarity, and disease functional similarity. Then, we construct a heterogeneous microbe-disease association network by integrating the microbe similarity network, disease similarity network, and known microbe-disease association network. Finally, a matrix completion method is used to calculate the association scores of unknown microbe-disease pairs by the fast Singular Value Thresholding (SVT) algorithm. Via 5-fold Cross Validation (5CV) and Leave-One-Out Cross Validation (LOOCV), we evaluate the prediction performances of MCHMDA and other state-of-the-art methods which include BRWMDA, NGRHMDA, LRLSHMDA, and KATZHMDA. On benchmark dataset HMDAD, the experimental results show that MCHMDA outperforms other methods in terms of area under the receiver operating characteristic curve (AUC). MCHMDA achieves the AUC values of 0.9251 and 0.9495 in 5CV and LOOCV, respectively, which are the highest values among the competing methods. In addition, we also further indicate the prediction generality of MCHMDA on an expanded microbe-disease associations dataset (HMDAD-SUP). Finally, case studies prove the prediction ability in practical applications.

Integrating Bipartite Network Projection and KATZ Measure to Identify Novel CircRNA-Disease Associations.

Accumulating biological experiments have shown that circRNAs are closely related to the occurrence and development of many complex human diseases. During recent years, the associations of circRNA with disease have caused more and more researchers to pay attention and to analyze their correlation mechanisms. However, experimental methods for determining the associations of circRNA with a particular disease are still expensive, difficult, and time consuming. Moreover, the available databases related to circRNA-disease correlations have only recently been updated, and only a few computational methods are constructed to predict potential circRNA-disease correlations. Taking into account the limitations of experimental studies, we develop a novel computational method, named IBNPKATZ, for predicting potential circRNA-disease associations, which integrates the bipartite network projection algorithm and KATZ measure. This model is based on the known circRNA-disease associations, combining circRNA similarity and disease similarity. Specifically, the circRNA similarity is derived from the average of the semantic similarity and the Gaussian interaction profile (GIP) kernel similarity of circRNA. Similarly, disease similarity is the mean of the semantic similarity and the GIP kernel similarity of disease. Furthermore, it is semi-supervised and does not require negative samples. Finally, IBNPKATZ achieves reliable AUC of 0.9352 in the leave-one-out cross validation, and case studies show that the circRNA-disease correlations predicted by our method can be successfully demonstrated by relevant experiments. The IBNPKATZ is expected to be a useful biomedical research tool for predicting potential circRNA-disease associations.

A Bidirectional Label Propagation Based Computational Model for Potential Microbe-Disease Association Prediction.

A growing number of clinical observations have indicated that microbes are involved in a variety of important human diseases. It is obvious that in-depth investigation of correlations between microbes and diseases will benefit the prevention, early diagnosis, and prognosis of diseases greatly. Hence, in this paper, based on known microbe-disease associations, a prediction model called NBLPIHMDA was proposed to infer potential microbe-disease associations. Specifically, two kinds of networks including the disease similarity network and the microbe similarity network were first constructed based on the Gaussian interaction profile kernel similarity. The bidirectional label propagation was then applied on these two kinds of networks to predict potential microbe-disease associations. We applied NBLPIHMDA on Human Microbe-Disease Association database (HMDAD), and compared it with 3 other recent published methods including LRLSHMDA, BiRWMP, and KATZHMDA based on the leave-one-out cross validation and 5-fold cross validation, respectively. As a result, the area under the receiver operating characteristic curves (AUCs) achieved by NBLPIHMDA were 0.8777 and 0.8958 ± 0.0027, respectively, outperforming the compared methods. In addition, in case studies of asthma, colorectal carcinoma, and Chronic obstructive pulmonary disease, simulation results illustrated that there are 10, 10, and 8 out of the top 10 predicted microbes having been confirmed by published documentary evidences, which further demonstrated that NBLPIHMDA is promising in predicting novel associations between diseases and microbes as well.

BRWMDA:Predicting Microbe-Disease Associations Based on Similarities and Bi-Random Walk on Disease and Microbe Networks.

Many current studies have evidenced that microbes play important roles in human diseases. Therefore, discovering the associations between microbes and diseases is beneficial to systematically understanding the mechanisms of diseases, diagnosing, and treating complex diseases. It is well known that finding new potential microbe-disease associations via biological experiments is a time-consuming and expensive process. However, the computation methods can provide an opportunity to effectively predict microbe-disease associations. In recent years, efforts toward predicting microbe-disease associations are not in proportional to the importance of microbes to human diseases. In this study, we develop a method (called BRWMDA) to predict new microbe-disease associations based on similarity and improving bi-random walk on the disease and microbe networks. BRWMDA integrates microbe network, disease network, and known microbe-disease associations into a single network. After calculating the Gaussian Interaction Profile (GIP) kernel similarity of microbes based on known microbe-disease associations, the microbe network is obtained by adjusting the similarity with the logistics function. In addition, the disease network is computed by the similarity network fusion (SNF) method with the symptom-based similarity and the GIP kernel similarity based on known microbe-disease associations. Then, these two networks of microbe and disease are connected by known microbe-disease associations. Based on the assumption that similar microbes are normally associated with similar diseases and vice versa, BRWMDA is employed to predict new potential microbe-disease associations via random walk with different steps on microbe and disease networks, which reasonably uses the similarity of microbe network and disease network. The 5-fold cross validation and Leave One Out Cross Validation (LOOCV) are adopted to assess the prediction performance of our BRWMDA algorithm, as well as other competing methods for comparison. 5-fold cross validation experiments show that BRWMDA obtained the maximum AUC value of 0.9087, which is again superior to other methods of 0.9025(NGRHMDA), 0.8797 (LRLSHMDA), 0.8571 (KATZHMDA), 0.7782 (HGBI), and 0.5629 (NBI). In addition, BRWMDA also outperforms other methods in terms of LOOCV, whose AUC value is 0.9397, which is superior to other methods of 0.9111(NGRHMDA), 0.8909 (LRLSHMDA), 0.8644 (KATZHMDA), 0.7866 (HGBI), and 0.5553 (NBI). Case studies also illustrate that BRWMDA is an effective method to predict microbe-disease associations.

Identification and Analysis of Human Microbe-Disease Associations by Matrix Decomposition and Label Propagation.

Studies have shown that microbes exist widely in the human body and are closely related to human complex diseases. Predicting potential associations between microbes and diseases is conducive to understanding the mechanisms of complex diseases and can also facilitate the diagnosis and prevention of human diseases. In this paper, we put forward the Matrix Decomposition and Label Propagation for Human Microbe-Disease Association prediction (MDLPHMDA) on the basis of the dataset of known microbe-disease associations collected from the database of HMDAD and the Gaussian interaction profile kernel similarity for diseases and microbes, disease symptom similarity. Moreover, the performance of our model was evaluated by means of leave-one-out cross validation and five-fold cross validation, and the corresponding AUCs of 0.9034 and 0.8954 ± 0.0030 were gained, respectively. In case studies, 10, 9, 9, and 8 out of the top 10 predicted microbes for asthma, colorectal carcinoma, liver cirrhosis, and type 1 diabetes were confirmed by literatures, respectively. Overall, evaluation results showed that MDLPHMDA has good performance in potential microbe-diseasepositive free parameter, which associations prediction.

Inferring microRNA-disease association by hybrid recommendation algorithm and unbalanced bi-random walk on heterogeneous network

More and more research works have indicated that microRNAs (miRNAs) play indispensable roles in exploring the pathogenesis of diseases. Detecting miRNA-disease associations by experimental techniques in biology is expensive and time-consuming. Hence, it is important to propose reliable and accurate computational methods to exploring potential miRNAs related diseases. In our work, we develop a novel method (BRWHNHA) to uncover potential miRNAs associated with diseases based on hybrid recommendation algorithm and unbalanced bi-random walk. We first integrate the Gaussian interaction profile kernel similarity into the miRNA functional similarity network and the disease semantic similarity network. Then we calculate the transition probability matrix of bipartite network by using hybrid recommendation algorithm. Finally, we adopt unbalanced bi-random walk on the heterogeneous network to infer undiscovered miRNA-disease relationships. We tested BRWHNHA on 22 diseases based on five-fold cross-validation and achieves reliable performance with average AUC of 0.857, which an area under the ROC curve ranging from 0.807 to 0.924. As a result, BRWHNHA significantly improves the performance of inferring potential miRNA-disease association compared with previous methods. Moreover, the case studies on lung neoplasms and prostate neoplasms also illustrate that BRWHNHA is superior to previous prediction methods and is more advantageous in exploring potential miRNAs related diseases. Computational Prediction of Human Disease- Associated circRNAs Based on Manifold Regularization Learning Framework.

The accumulating evidences regarding circular RNAs (circRNAs) indicate that they play crucial roles in a wide range of biological processes and participate in tumorigenesis and progression. The number of newly discovered circRNAs have increased dramatically in recent years, but the functions of vast majority of circRNAs remain unknown, and little effort has been devoted to discover disease-associated circRNAs on a large scale until now. With the advancement of high-throughput technology, the increasing availability of omics data has provided an unprecedented opportunity for prioritizing candidate circRNAs for diseases by computational models, which will contribute to exploring the pathogenesis of complex diseases at the circRNA level and provide promising applications in disease diagnosis and treatment. Here we propose the assumption that circRNAs with similar functions are normally associated with similar diseases and vice versa, and develop an integrated computational framework called MRLDC to identify disease-associated circRNAs. To our knowledge, little efforts have been developed for uncovering circRNA-disease associations on a large scale. By fully exploiting the experimentally validated associations between diseases and circRNAs, we first compute the Gaussian interaction profile kernel similarity for circRNAs and diseases, and then a heterogeneous circRNA-disease bilayer network is constructed by combining a circRNA similar network, a disease similar network, and known circRNA-disease associations. Subsequently, we develop a weighted low-rank approximation optimization algorithm with dual-manifold regularizations for predicting disease-associated circRNAs. Experimental results indicate that MRLDC can effectively identify disease circRNA candidates with high accuracy. In addition, case studies further demonstrate the ability of our method in discovering potential circRNA-disease associations.

Prediction of LncRNA-Disease Associations Based on Network Consistency Projection

A growing body of research has uncovered the role of long noncoding RNAs (lncRNAs) in multiple biological processes and tumorigenesis. Predicting novel interactions between diseases and lncRNAs could help decipher disease pathology and discover new drugs. However, because of a lack of data, inferring disease-lncRNA associations accurately and efficiently remains a challenge. In this paper, we present a novel network consistency projection for LncRNA-disease association prediction (NCPLDA) model by integrating the lncRNA-disease association probability matrix with the integrated disease similarity and lncRNA similarity. The lncRNA-disease association probability matrix is calculated based on known lncRNA-disease associations and disease semantic similarity. The integrated disease similarity and lncRNA similarity are computed based on disease semantic similarity, lncRNA functional similarity and Gaussian interaction profile kernel similarity. In leave-one-out cross validation experiments, NCPLDA achieved outstanding AUCs of 0.8900, 0.8996, and 0.9012 for three datasets. Furthermore, prostate cancer and ovarian cancer case studies demonstrated that the NCPLDA can effectively infer undiscovered lncRNAs.

FMSM: a novel computational model for predicting potential miRNA biomarkers for various human diseases

BackgroundMicroRNA (miRNA) plays a key role in regulation mechanism of human biological processes, including the development of disease and disorder. It is necessary to identify potential miRNA biomarkers for various human diseases. Computational prediction model is expected to accelerate the process of identification.ResultsConsidering the limitations of previously proposed models, we present a novel computational model called FMSM. It infers latent miRNA biomarkers involved in the mechanism of various diseases based on the known miRNA-disease association network, miRNA expression similarity, disease semantic similarity and Gaussian interaction profile kernel similarity. FMSM achieves reliable prediction performance in 5-fold and leave-one-out cross validations with area under ROC curve (AUC) values of 0.9629+/− 0.0127 and 0.9433, respectively, which outperforms the state-of-the-art competitors and classical algorithms. In addition, 19 of top 25 predicted miRNAs have been validated to have associations with Colonic Neoplasms in case study.ConclusionsA factored miRNA similarity based model and miRNA expression similarity substantially contribute to the well-performing prediction. The list of the predicted most latent miRNA biomarkers of various human diseases is publicized. It is anticipated that FMSM could serve as a useful tool guiding the future experimental validation for those promising miRNA biomarker candidates.

Human Microbe-Disease Association Prediction With Graph Regularized Non-Negative Matrix Factorization.

A microbe is a microscopic organism which may exists in its single-celled form or in a colony of cells. In recent years, accumulating researchers have been engaged in the field of uncovering microbe-disease associations since microbes are found to be closely related to the prevention, diagnosis, and treatment of many complex human diseases. As an effective supplement to the traditional experiment, more and more computational models based on various algorithms have been proposed for microbe-disease association prediction to improve efficiency and cost savings. In this work, we developed a novel predictive model of Graph Regularized Non-negative Matrix Factorization for Human Microbe-Disease Association prediction (GRNMFHMDA). Initially, microbe similarity and disease similarity were constructed on the basis of the symptom-based disease similarity and Gaussian interaction profile kernel similarity for microbes and diseases. Subsequently, it is worth noting that we utilized a preprocessing step in which unknown microbe-disease pairs were assigned associated likelihood scores to avoid the possible negative impact on the prediction performance. Finally, we implemented a graph regularized non-negative matrix factorization framework to identify potential associations for all diseases simultaneously. To assess the performance of our model, cross validations including global leave-one-out cross validation (LOOCV) and local LOOCV were implemented. The AUCs of 0.8715 (global LOOCV) and 0.7898 (local LOOCV) proved the reliable performance of our computational model. In addition, we carried out two types of case studies on three different human diseases to further analyze the prediction performance of GRNMFHMDA, in which most of the top 10 predicted disease-related microbes were verified by database HMDAD or experimental literatures.
