Identification of quantitative trait loci for flowering-related traits in the D genome of synthetic hexaploid wheat lines

The gene pool of Aegilops tauschii, the D-genome donor of common wheat (Triticum aestivum L.), can be easily accessed in wheat breeding, but remains largely unexplored. In our previous studies, many synthetic hexaploid wheat lines were produced through interspecific crosses between the tetraploid wheat cultivar Langdon and various A. tauschii accessions. The synthetic hexaploid wheat lines showed wide variation in many characteristics. To elucidate the genetic basis of variation in flowering-related traits, we analyzed quantitative trait loci (QTL) affecting time to heading, flowering and maturity, and the grain-filling period using four different F2 populations of synthetic hexaploid wheat lines. In total, 10 QTLs located on six D-genome chromosomes (all except 4D) were detected for the analyzed traits. The QTL on 1DL controlling heading time appeared to correspond to a flowering time QTL, previously considered to be an ortholog of Eps-A m 1 which is related to the narrow-sense earliness in einkorn wheat. The 5D QTL for heading time might be a novel locus associated with wheat flowering, while the 2DS QTL appears to be an allelic variant of the photoperiod response locus Ppd-D1. Some of the identified QTLs seemed to be novel loci regulating wheat flowering and maturation, including a QTL controlling the grain filling period on chromosome 3D. The exercise demonstrates that synthetic wheat lines can be useful for the identification of new, agriculturally important loci that can be transferred to, and used for the modification of flowering and grain maturation in hexaploid wheat.

Evolutionary Ecological Genomics

The recognition that evolution can happen on ecological timescales (Hairston et al. 2005; Pelletier et al. 2009; Ellner et al. 2011; Becks et al. 2012) has prompted the integration of ecology and evolution, while easier access to high-throughput sequencing technologies has increased the number of genetic nonmodel species entering the ‘omics’ era (e.g. Turner et al. 2010; Colbourne et al. 2011; Jones et al. 2012). We are now in a position to identify the genetic basis of adaptation and the mechanisms of adaptive responses in the wild. It nonetheless remains a challenge to go beyond descriptive measures of patterns of genetic variation and to identify the evolutionary processes driving species adaptation and evolution. This special issue represents a broad cross-section of research into evolutionary adaptation at the genetic level. The approaches used vary from classic QTL studies to RAD sequencing and RNAseq. Given the rapid advance of sequencing technology, we fully expect that ‘genomic’ as defined here will be merely ‘genetic’ in a few years, but we nonetheless hope that the results and methods described in this special issue will serve as a blueprint for future work in this field.

Fine mapping of a major flowering time QTL on soybean chromosome 6 combining linkage and association analysis

Flowering time is a key trait in the plant life cycle and an important selection criterion for soybean. Here, we combine the advantages of genome-wide association and linkage mapping to identify and fine map quantitative trait loci (QTLs) associated with flowering time. Linkage mapping was performed using 152 recombinant inbred lines and a major QTL, qFT6, affecting flowering time was found on chromosome 6. To refine the qFT6, the 192 natural accessions were genotyped using eight new simple sequence repeats and 10 single nucleotide polymorphisms markers covering the qFT6 region Haplotype analysis showed that the haplotype between markers BARC-014947-01929 and Satt365 could explain more phenotypic variation (26.5 %) than any other combination of markers. These results suggested that the target flowering time gene was located in ~300 kb between BARC-014947-01929 and Satt365, including three predicted genes. High-resolution map in qFT6 region will be useful not only for marker-assisted selection of flowering time but also for further positional cloning of the target gene. These results indicate that combining association and linkage mapping provides an efficient approach for fine mapping of soybean genes.

Identification of quantitative trait loci for rice grain element composition on an arsenic impacted soil: Influence of flowering time on genetic loci

AbstractElements in grain crops such as iron, zinc and selenium are essential in the human diet, whereas elements such as arsenic are potentially toxic to humans. This study aims to identify quantitative trait loci (QTLs) for trace elements in rice grain. A field experiment was conducted in an arsenic enriched field site in Qiyang, China using the Bala × Azucena mapping population grown under standard field conditions. Grains were subjected to elemental analysis by inductively coupled plasma mass spectroscopy. QTLs were detected for the elemental composition within the rice grains, including for iron and selenium, which have previously been detected in this population grown at another location, indicating the stability of these QTLs. A correlation was observed between flowering time and a number of the element concentrations in grains, which was also revealed as co‐localisation between flowering time QTLs and grain element QTLs. Unravelling the environmental conditions that influence the grain ionome appears to be complex, but from the results in this study one of the major factors which controls the accumulation of elements within the grain is flowering time.

Mapping quantitative trait loci for water uptake in a recombinant inbred line population of natto soybean

Small-seeded natto soybeans are soaked in the first step of producing natto. Water uptake traits play a role in the quality of the end product. The objectives of the current study were to use a recombinant inbred line (RIL) mapping population contrasting for water uptake traits to develop its molecular marker recombination map, and to use quantitative trait locus (QTL) analysis to characterize the genetics of water uptake and identify molecular markers for marker assisted breeding. A RIL population (AC Colibri×OT91-3) was tested for multiple years at Ottawa, Ontario, Canada. Two water uptake parameters (a16 and b) were estimated by fitting a curve for an exponential rise to a maximum. Both parameters were affected by year, genotype and the interaction effects. Seed yield, seed composition and agronomic traits were also measured. Simple sequence repeat (SSR) markers were used to genotype the population and develop a recombination map. QTL analysis identified two QTL for a16 on molecular linkage groups (MLG) D2 and E and three QTL for b on A2, J and M. Three of these QTL map to similar intervals as known QTL for seed weight, seed yield and seed fill in diverse populations. The fourth may correspond with a known QTL for water absorbability during germination and the fifth maps at or near known flowering time and maturity QTL.

Flowering time variation in oilseed rape (Brassica napus L.) is associated with allelic variation in the FRIGIDA homologue BnaA.FRI.a

Oilseed rape (Brassica napus L.) is a major oil crop which is grown worldwide. Adaptation to different environments and regional climatic conditions involves variation in the regulation of flowering time. Winter types have a strong vernalization requirement whereas semi-winter and spring types have a low vernalization requirement or flower without exposure to cold, respectively. In Arabidopsis thaliana, FRIGIDA (FRI) is a key regulator which inhibits floral transition through activation of FLOWERING LOCUS C (FLC), a central repressor of flowering which controls vernalization requirement and response. Here, four FRI homologues in B. napus were identified by BAC library screening and PCR-based cloning. While all homologues are expressed, two genes were found to be differentially expressed in aerial plant organs. One of these, BnaA.FRI.a, was mapped to a region on chromosome A03 which co-localizes with a major flowering time quantitative trait locus in multiple environments in a doubled-haploid mapping population. Association analysis of BnaA.FRI.a revealed that six SNPs, including at least one at a putative functional site, and one haplotype block, respectively, are associated with flowering time variation in 248 accessions, with flowering times differing by 13–19 d between extreme haplotypes. The results from both linkage analysis and association mapping indicate that BnaA.FRI.a is a major determinant of flowering time in oilseed rape, and suggest further that this gene also contributes to the differentiation between growth types. The putative functional polymorphisms identified here may facilitate adaptation of this crop to specific environments through marker-assisted breeding.

Mapping QTL Controlling Southern Leaf Blight Resistance by Joint Analysis of Three Related Recombinant Inbred Line Populations

ABSTRACTSouthern leaf blight (SLB) is a foliar necrotrophic disease of maize (Zea mays L.) caused by the ascomycete fungus Cochliobolus heterostrophus (Drechs.) Drechs. It is particularly important in warm humid parts of the world where maize is cultivated, such as the southern Atlantic coast area of the United States and parts of India, Africa, and Western Europe. Quantitative trait loci (QTL) for resistance to SLB disease caused by C. heterostrophus race O were identified in three maize recombinant inbred populations assessed in two environments: Clayton, NC, in the summer and Homestead, FL, in the winter. The three populations were derived from the crosses B73 × CML254, CML254 × B97, and B97 × Ki14. Each of these populations was derived from a cross between a temperate maize line (B73 or B97) and a tropical maize line (Ki14 or CML254). Quantitative trait loci were identified by separate analysis of each population and by joint connected and disconnected analyses of all the populations. The most significant QTL identified were on chromosomes 3, 8, 9,and 10. Joint analysis led to more precise position estimates than separate analysis in each case. Results are discussed in the context of previous SLB QTL analysis studies and a recent flowering time QTL study that used the same populations. The chromosome 8 and 9 QTL colocalized with previously identified flowering time QTL which suggested that the perceived effect on SLB resistance at these QTL may have been mediated through an effect on flowering time

Genetic Architecture of Flowering-Time Variation in Arabidopsis thaliana

The onset of flowering is an important adaptive trait in plants. The small ephemeral species Arabidopsis thaliana grows under a wide range of temperature and day-length conditions across much of the Northern hemisphere, and a number of flowering-time loci that vary between different accessions have been identified before. However, only few studies have addressed the species-wide genetic architecture of flowering-time control. We have taken advantage of a set of 18 distinct accessions that present much of the common genetic diversity of A. thaliana and mapped quantitative trait loci (QTL) for flowering time in 17 F2 populations derived from these parents. We found that the majority of flowering-time QTL cluster in as few as five genomic regions, which include the locations of the entire FLC/MAF clade of transcription factor genes. By comparing effects across shared parents, we conclude that in several cases there might be an allelic series caused by rare alleles. While this finding parallels results obtained for maize, in contrast to maize much of the variation in flowering time in A. thaliana appears to be due to large-effect alleles.

Genetic architecture of the circadian clock and flowering time in Brassica rapa

The circadian clock serves to coordinate physiology and behavior with the diurnal cycles derived from the daily rotation of the earth. In plants, circadian rhythms contribute to growth and yield and, hence, to both agricultural productivity and evolutionary fitness. Arabidopsis thaliana has served as a tractable model species in which to dissect clock mechanism and function, but it now becomes important to define the extent to which the Arabidopsis model can be extrapolated to other species, including crops. Accordingly, we have extended our studies to the close Arabidopsis relative and crop species, Brassica rapa. We have investigated natural variation in circadian function and flowering time among multiple B. rapa collections. There is wide variation in clock function, based on a robust rhythm in cotyledon movement, within a collection of B. rapa accessions, wild populations and recombinant inbred lines (RILs) derived from a cross between parents from two distinct subspecies, a rapid cycling Chinese cabbage (ssp. pekinensis) and a Yellow Sarson oilseed (ssp. trilocularis). We further analyzed the RILs to identify the quantitative trait loci (QTL) responsible for this natural variation in clock period and temperature compensation, as well as for flowering time under different temperature and day length settings. Most clock and flowering-time QTL mapped to overlapping chromosomal loci. We have exploited micro-synteny between the Arabidopsis and B. rapa genomes to identify candidate genes for these QTL.

Anthesis date mainly explained correlations between post-anthesis leaf senescence, grain yield, and grain protein concentration in a winter wheat population segregating for flowering time QTLs

The genetic variability of the duration of leaf senescence during grain filling has been shown to affect both carbon and nitrogen acquisition. In particular, maintaining green leaves during grain filling possibly leads to increased grain yield, but its associated effect on grain protein concentration has not been studied. The aim of this study was to dissect the genetic factors contributing to correlations observed at the phenotypic level between leaf senescence during grain filling, grain protein concentration, and grain yield in winter wheat. With this aim in view, an analysis of quantitative trait locus (QTL) co-locations for these traits was carried out on a doubled haploid mapping population grown in a large multienvironment trial network. Pleiotropic QTLs affecting leaf senescence and grain yield and/or grain protein concentration were identified on chromosomes 2D, 2A, and 7D. These were associated with QTLs for anthesis date, showing that the phenotypic correlations with leaf senescence were mainly explained by flowering time in this wheat population. Study of the allelic effects of these pleiotropic QTLs showed that delaying leaf senescence was associated with increased grain yield or grain protein concentration depending on the environments considered. It is proposed that this differential effect of delaying leaf senescence on grain yield and grain protein concentration might be related to the nitrogen availability during the post-anthesis period. It is concluded that the benefit of using leaf senescence as a selection criterion to improve grain protein concentration in wheat cultivars may be limited and would largely depend on the targeted environments, particularly on their nitrogen availability during the post-anthesis period.

Contributions of Flowering Time Genes to Sunflower Domestication and Improvement

Determining the identity and distribution of molecular changes leading to the evolution of modern crop species provides major insights into the timing and nature of historical forces involved in rapid phenotypic evolution. In this study, we employed an integrated candidate gene strategy to identify loci involved in the evolution of flowering time during early domestication and modern improvement of the sunflower (Helianthus annuus). Sunflower homologs of many genes with known functions in flowering time were isolated and cataloged. Then, colocalization with previously mapped quantitative trait loci (QTLs), expression, or protein sequence differences between wild and domesticated sunflower, and molecular evolutionary signatures of selective sweeps were applied as step-wise criteria for narrowing down an original pool of 30 candidates. This process led to the discovery that five paralogs in the flowering locus T/terminal flower 1 gene family experienced selective sweeps during the evolution of cultivated sunflower and may be the causal loci underlying flowering time QTLs. Our findings suggest that gene duplication fosters evolutionary innovation and that natural variation in both coding and regulatory sequences of these paralogs responded to a complex history of artificial selection on flowering time during the evolution of cultivated sunflower.

Association mapping of local climate-sensitive quantitative trait loci in Arabidopsis thaliana

Flowering time (FT) is the developmental transition coupling an internal genetic program with external local and seasonal climate cues. The genetic loci sensitive to predictable environmental signals underlie local adaptation. We dissected natural variation in FT across a new global diversity set of 473 unique accessions, with >12,000 plants across two seasonal plantings in each of two simulated local climates, Spain and Sweden. Genome-wide association mapping was carried out with 213,497 SNPs. A total of 12 FT candidate quantitative trait loci (QTL) were fine-mapped in two independent studies, including 4 located within ±10 kb of previously cloned FT alleles and 8 novel loci. All QTL show sensitivity to planting season and/or simulated location in a multi-QTL mixed model. Alleles at four QTL were significantly correlated with latitude of origin, implying past selection for faster flowering in southern locations. Finally, maximum seed yield was observed at an optimal FT unique to each season and location, with four FT QTL directly controlling yield. Our results suggest that these major, environmentally sensitive FT QTL play an important role in spatial and temporal adaptation.

BrFLC2 (FLOWERING LOCUS C) as a candidate gene for a vernalization response QTL in Brassica rapa

Flowering time is an important agronomic trait, and wide variation exists among Brassica rapa. In Arabidopsis, FLOWERING LOCUS C (FLC) plays an important role in modulating flowering time and the response to vernalization. Brassica rapa contains several paralogues of FLC at syntenic regions. BrFLC2 maps under a major flowering time and vernalization response quantitative trait locus (QTL) at the top of A02. Here the effects of vernalization on flowering time in a double haploid (DH) population and on BrFLC2 expression in selected lines of a DH population in B. rapa are descibed. The effect of the major flowering time QTL on the top of A02 where BrFLC2 maps clearly decreases upon vernalization, which points to a role for BrFLC2 underlying the QTL. In all developmental stages and tissues (seedlings, cotyledons, and leaves), BrFLC2 transcript levels are higher in late flowering pools of DH lines than in pools of early flowering DH lines. BrFLC2 expression diminished after different durations of seedling vernalization in both early and late DH lines. The reduction of BrFLC2 expression upon seedling vernalization of both early and late flowering DH lines was strongest at the seedling stage and diminished in subsequent growth stages, which suggests that the commitment to flowering is already set at very early developmental stages. Taken together, these data support the hypothesis that BrFLC2 is a candidate gene for the flowering time and vernalization response QTL in B. rapa.

Identification of QTL for oil content, seed yield, and flowering time in oilseed rape (Brassica napus)

A genetic map was constructed with 353 sequence-related amplified polymorphism and 34 simple sequence repeat markers in oilseed rape (Brassica napus L.). The map consists of 19 linkage groups and covers 1,868 cM of the rapeseed genome. A recombinant doubled haploid (DH) population consisting of 150 lines segregating for oil content and other agronomic traits was produced using standard microspore culture techniques. The DH lines were phenotyped for days to flowering, oil content in the seed, and seed yield at three locations for 3 years, generating nine environments. Data from each of the environments were analyzed separately to detect quantitative trait loci (QTL) for these three phenotypic traits. For oil content, 27 QTL were identified on 14 linkage groups; individual QTL for oil content explained 4.20–30.20% of the total phenotypic variance. For seed yield, 18 QTL on 11 linkage groups were identified, and the phenotypic variance for seed yield, as explained by a single locus, ranged from 4.61 to 24.44%. Twenty-two QTL were also detected for days to flowering, and individual loci explained 4.41–48.28% of the total phenotypic variance.

Association of barley photoperiod and vernalization genes with QTLs for flowering time and agronomic traits in a BC2DH population and a set of wild barley introgression lines

The control of flowering time has important impacts on crop yield. The variation in response to day length (photoperiod) and low temperature (vernalization) has been selected in barley to provide adaptation to different environments and farming practices. As a further step towards unraveling the genetic mechanisms underlying flowering time control in barley, we investigated the allelic variation of ten known or putative photoperiod and vernalization pathway genes between two genotypes, the spring barley elite cultivar ‘Scarlett’ (Hordeum vulgare ssp. vulgare) and the wild barley accession ‘ISR42-8’ (Hordeum vulgare ssp. spontaneum). The genes studied are Ppd-H1, VRN-H1, VRN-H2, VRN-H3, HvCO1, HvCO2, HvGI, HvFT2, HvFT3 and HvFT4. ‘Scarlett’ and ‘ISR42-8’ are the parents of the BC2DH advanced backcross population S42 and a set of wild barley introgression lines (S42ILs). The latter are derived from S42 after backcrossing and marker-assisted selection. The genotypes and phenotypes in S42 and S42ILs were utilized to determine the genetic map location of the candidate genes and to test if these genes may exert quantitative trait locus (QTL) effects on flowering time, yield and yield-related traits in the two populations studied. By sequencing the characteristic regions of the genes and genotyping with diagnostic markers, the contrasting allelic constitutions of four known flowering regulation genes were identified as ppd-H1, Vrn-H1, vrn-H2 and vrn-H3 in ‘Scarlett’ and as Ppd-H1, vrn-H1, Vrn-H2 and a novel allele of VRN-H3 in ‘ISR42-8’. All candidate genes could be placed on a barley simple sequence repeat (SSR) map. Seven candidate genes (Ppd-H1, VRN-H2, VRN-H3, HvGI, HvFT2, HvFT3 and HvFT4) were associated with flowering time QTLs in population S42. Four exotic alleles (Ppd-H1, Vrn-H2, vrn-H3 and HvCO1) possibly exhibited significant effects on flowering time in S42ILs. In both populations, the QTL showing the strongest effect corresponded to Ppd-H1. Here, the exotic allele was associated with a reduction of number of days until flowering by 8.0 and 12.7%, respectively. Our data suggest that Ppd-H1, Vrn-H2 and Vrn-H3 may also exert pleiotropic effects on yield and yield-related traits.

Fine mapping and haplotype structure analysis of a major flowering time quantitative trait locus on maize chromosome 10.

Flowering time is a major adaptive trait in plants and an important selection criterion for crop species. In maize, however, little is known about its molecular basis. In this study, we report the fine mapping and characterization of a major quantitative trait locus located on maize chromosome 10, which regulates flowering time through photoperiod sensitivity. This study was performed in near-isogenic material derived from a cross between the day-neutral European flint inbred line FV286 and the tropical short-day inbred line FV331. Recombinant individuals were identified among a large segregating population and their progenies were scored for flowering time. Combined genotypic characterization led to delimit the QTL to an interval of 170 kb and highlighted an unbalanced recombination pattern. Two bacterial artificial chromosomes (BACs) covering the region were analyzed to identify putative candidate genes, and synteny with rice, sorghum, and brachypodium was investigated. A gene encoding a CCT domain protein homologous to the rice Ghd7 heading date regulator was identified, but its causative role was not demonstrated and deserves further analyses. Finally, an association study showed a strong level of linkage disequilibrium over the region and highlighted haplotypes that could provide useful information for the exploitation of genetic resources and marker-assisted selection in maize.

Mapping a major gene for growth habit and QTLs for ascochyta blight resistance and flowering time in a population between chickpea and Cicer reticulatum

Ascochyta blight is a devastating disease of chickpea. Breeders have been trying to introduce resistance from wild Cicer into cultivated chickpea, however, the effort is hampered by the frequent genetic drag of undesirable traits. Therefore, this study was aimed to identify potential markers linked to plant growth habit, ascochyta blight resistance and days to flowering for marker-assisted breeding. An interspecific F2 population between chickpea and C. reticulatum was constructed to develop a genetic linkage map. F2 plants were cloned through stem cuttings for replicated assessment of ascochyta blight resistance. A closely linked marker (TA34) on linkage group (LG) 3 was identified for plant growth habit explaining 95.2% of the variation. Three quantitative trait loci (QTLs) explaining approximately 49% of the phenotypic variation were found for ascochyta blight resistance on LG 3 and LG 4. Flowering time was controlled by two QTLs on LG3 explaining 90.2% of the variation. Ascochyta blight resistance was negatively correlated with flowering time (r = −0.22, P < 0.001) but not correlated with plant growth habit.

QTL analysis on plant height and flowering time in Brassica napus

AbstractTo identify quantitative trait loci (QTL) controlling plant height (PH) and flowering time (FT), a high stalk/later bloom Brassica napus line ‘2091’ was crossed with a dwarf/early bloom mutant ‘99CDAM’. A segregating population with 145 F2:3 lines was constructed and grown in field for 2 years. Based on this population, a linkage map consisting of 199 amplified fragment length polymorphism and 42 simple sequence repeat loci was constructed. The LOD threshold of 3.0 was used for declaring the existence of putative QTL. In total, seven QTL related to PH were identified, accounting for 8.5–28.6% of phenotypic variation, respectively, of which two QTL were identified in both years. Six QTL for FT were detected, accounting for 8.1–30.4% of phenotypic variation individually, of which two QTL were identified in both years. The main QTL of PH and FT were both mapped on linkage group 13, with overlapped creditable regions. QTL ph17 and ft17 existed at the same location. These might be the genetic base for the significant correlation observed between PH and FT.

Chory. ![][1] See Glossary for abbreviations used in this article In spite of the fanfare surrounding the two‐hundredth anniversary of the birth of Charles Darwin, and the one‐hundred and fiftieth anniversary of his most celebrated book ‘ On the Origin of Species ’ (Darwin, 1859), many people would still be surprised to learn that Darwin wrote a nearly 600 page book entitled ‘ The Power of Movement in Plants ’ (Darwin, 1880). As most plants have their location fixed as soon as their roots enter the soil, non‐specialists might wonder how much movement plants can make. However, movement is not limited to locomotion, and many of the movements studied by Darwin probably evolved in response to the unique challenges imposed by the rooted habit. Unable to change location, plants have developed exquisite abilities to sense, respond to and adapt to their local environment. One example that captured Darwin's attention is the navigation of the radicle (root) tip through the complex soil environment to optimize water and nutrient acquisition. He stated, “It is hardly an exaggeration to say that the tip of the radicle thus endowed, and having the power of directing the movements of the adjoining parts, acts like the brain of one of the lower animals[…].” These root‐growth movements were but one of many environmental responses discussed by plant biologists gathered at the recent Keystone Symposium on Plant Sensing, Response and Adaptation to the Environment. QTL Mapping in New Arabidopsis thaliana Advanced Intercross-Recombinant Inbred Lines

BackgroundEven when phenotypic differences are large between natural or domesticated strains, the underlying genetic basis is often complex, and causal genomic regions need to be identified by quantitative trait locus (QTL) mapping. Unfortunately, QTL positions typically have large confidence intervals, which can, for example, lead to one QTL being masked by another, when two closely linked loci are detected as a single QTL. One strategy to increase the power of precisely localizing small effect QTL, is the use of an intercross approach before inbreeding to produce Advanced Intercross RILs (AI-RILs).Methodology/Principal FindingsWe present two new AI-RIL populations of Arabidopsis thaliana genotyped with an average intermarker distance of 600 kb. The advanced intercrossing design led to expansion of the genetic map in the two populations, which contain recombination events corresponding to 50 kb/cM in an F2 population. We used the AI-RILs to map QTL for light response and flowering time, and to identify segregation distortion in one of the AI-RIL populations due to a negative epistatic interaction between two genomic regions.Conclusions/SignificanceThe two new AI-RIL populations, EstC and KendC, derived from crosses of Columbia (Col) to Estland (Est-1) and Kendallville (Kend-L) provide an excellent resource for high precision QTL mapping. Moreover, because they have been genotyped with over 100 common markers, they are also excellent material for comparative QTL mapping.
