Bacterially produced metabolites protect C. elegans neurons from degeneration.

Caenorhabditis elegans and its cognate bacterial diet comprise a reliable, widespread model to study diet and microbiota effects on host physiology. Nonetheless, how diet influences the rate at which neurons die remains largely unknown. A number of models have been used in C. elegans as surrogates for neurodegeneration. One of these is a C. elegans strain expressing a neurotoxic allele of the mechanosensory abnormality protein 4 (MEC-4d) degenerin/epithelial Na+ (DEG/ENaC) channel, which causes the progressive degeneration of the touch receptor neurons (TRNs). Using this model, our study evaluated the effect of various dietary bacteria on neurodegeneration dynamics. Although degeneration of TRNs was steady and completed at adulthood in the strain routinely used for C. elegans maintenance (Escherichia coli OP50), it was significantly reduced in environmental and other laboratory bacterial strains. Strikingly, neuroprotection reached more than 40% in the E. coli HT115 strain. HT115 protection was long lasting well into old age of animals and was not restricted to the TRNs. Small amounts of HT115 on OP50 bacteria as well as UV-killed HT115 were still sufficient to produce neuroprotection. Early growth of worms in HT115 protected neurons from degeneration during later growth in OP50. HT115 diet promoted the nuclear translocation of DAF-16 (ortholog of the FOXO family of transcription factors), a phenomenon previously reported to underlie neuroprotection caused by down-regulation of the insulin receptor in this system. Moreover, a daf-16 loss-of-function mutation abolishes HT115-driven neuroprotection. Comparative genomics, transcriptomics, and metabolomics approaches pinpointed the neurotransmitter γ-aminobutyric acid (GABA) and lactate as metabolites differentially produced between E. coli HT115 and OP50. HT115 mutant lacking glutamate decarboxylase enzyme genes (gad), which catalyze the conversion of GABA from glutamate, lost the ability to produce GABA and also to stop neurodegeneration. Moreover, in situ GABA supplementation or heterologous expression of glutamate decarboxylase in E. coli OP50 conferred neuroprotective activity to this strain. Specific C. elegans GABA transporters and receptors were required for full HT115-mediated neuroprotection. Additionally, lactate supplementation also increased anterior ventral microtubule (AVM) neuron survival in OP50. Together, these results demonstrate that bacterially produced GABA and other metabolites exert an effect of neuroprotection in the host, highlighting the role of neuroactive compounds of the diet in nervous system homeostasis.

Increased biological removal of 1-chloronaphthalene as a result of exposure: A study of bacterial adaptation strategies

Effective biodegradation of hydrophobic pollutants, such as 1-chloronaphthalene, is strictly associated with the adaptation of environmental bacteria to their assimilation. This study explores the relation between the modifications of cell properties of bacteria belonging to Pseudomonas and Serratia genera resulting from a 12-month exposure to 1-chloronaphthalene, and their biodegradation efficiency. In the presented study, both bacterial strains exhibited higher (70%) degradation of this compound after exposure compared to unexposed (55%) systems. This adaptation can be associated with increased ratio of polysaccharides in the outer layers of bacterial cells, which was confirmed using infrared spectroscopy analysis. Additionally, the analysis of Raman spectra indicated conformational changes of extracellular carbohydrates from α- to β-anomeric structure. Moreover, the changes in the cell surface hydrophobicity and cell membrane permeability differed between the strains and the Pseudomonas strain exhibited more significant modifications of these parameters. The results suggest that adaptation strategies of both tested strains are different and involve diverse reconstructions of the cell wall and membranes. The results provide a novel and deep insight into the interactions between environmental bacterial strains and chloroaromatic compounds, which opens new perspectives for applying spectrometric methods in investigation of cell adaptation strategies as a result of long-term contact with toxic pollutants.

Three chlorotoluene-degrading bacterial strains: Differences in biodegradation potential and cell surface properties

Pollution of the environment with chlorinated aromatic compounds is a problem of increasing importance, which has stimulated the search for efficient methods for the remediation of contaminated soil and water. Additionally, for better understanding of the significance of bioavailability to biodegradation, investigation of the cell surface properties is necessary. Hence, this study concerns the properties and possible application, in chlorotoluene removal, of three newly isolated environmental bacterial strains from the genera Pseudomonas, Raoultella and Rahnella. The results show the differences in the biochemical profiles of the isolated strains, their cellular fatty acid composition and their hemolytic properties. However, all three strains exhibit high biodegradation potential, degrading not less than 60% of each monochlorotoluene isomer in 21-day experiments. What is more, observations of changes in the cell surface properties indicate the possible adaptation mechanisms of the strains that enable efficient biodegradation of hydrophobic pollutants such as monochlorotoluenes.

Aesculus hippocastanum L. extract as a potential emulsion stabilizer

Aesculus hippocastanum L. extract is gaining interest because of the presence of saponins content as a potential emulsion stabilizer. Saponin-containing plant extracts are receiving much interest because of their surface-active properties. This study presents the investigations on Aesculus hippocastanum L. (AHL) bark extract as a potential antibacterial emulsion stabilizer. The tested crude extract of AHL contained 4.7% saponins, which are considered as the main group of extract components responsible for its surface-active properties. Two series of plant extracts were prepared: the first one (crude) was obtained immediately after the extraction procedure, and the second one was obtained by filtration of crude extract through a syringe filter (200 nm). The emulsifying properties of crude and filtered extracts were compared according to their surface-active properties and emulsification index (EI24). Moreover, fluorescence behavior and antimicrobial activity of the extracts were studied. Microviscosity tests were performed by low-field nuclear magnetic resonance spectroscopy. The obtained results confirmed the toxic effect of the tested plant extract on environmental bacterial strains. At the highest used concentration of AHL extract (the tripled critical micelle concentration value), the metabolic activity was lowered to 3% (for Pseudomonas sp. MChB) and 73% (for Raoultella planticola). The presented results are the first step to evaluate the plant extracts according to their basic properties in the context of the particle size. Furthermore, the basic toxicity test showed that AHL extracts might be considered as a potential preservation agent in food industry or packaging systems.

Nitrofurantoin-Microbial Degradation and Interactions with Environmental Bacterial Strains.

The continuous exposure of living organisms and microorganisms to antibiotics that have increasingly been found in various environmental compartments may be perilous. One group of antibacterial agents that have an environmental impact that has been very scarcely studied is nitrofuran derivatives. Their representative is nitrofurantoin (NFT)—a synthetic, broad-spectrum antibiotic that is often overdosed. The main aims of the study were to: (a) isolate and characterize new microbial strains that are able to grow in the presence of NFT, (b) investigate the ability of isolates to decompose NFT, and (c) study the impact of NFT on microbial cell properties. As a result, five microbial species were isolated. A 24-h contact of bacteria with NFT provoked modifications in microbial cell properties. The greatest differences were observed in Sphingobacterium thalpophilum P3d, in which a decrease in both total and inner membrane permeability (from 86.7% to 48.3% and from 0.49 to 0.42 µM min−1) as well as an increase in cell surface hydrophobicity (from 28.3% to 39.7%) were observed. Nitrofurantoin removal by selected microbial cultures ranged from 50% to 90% in 28 days, depending on the bacterial strain. Although the isolates were able to decompose the pharmaceutical, its presence significantly affected the bacterial cells. Hence, the environmental impact of NFT should be investigated to a greater extent.

Environmental Aspects of the Use of Hedera helix Extract in Bioremediation Process.

This paper analyzes the impact of saponins from English ivy leaves on the properties of environmental bacterial strains and hydrocarbon degradation ability. For this purpose, two bacterial strains, Raoultella ornitinolytica M03 and Acinetobacter calcoaceticus M1B, have been used in toluene, 4-chlorotoluene, and α,α,α-trifluorotoluene biodegradation supported by Hedera helix extract. Moreover, theeffects of ivy exposition on cell properties and extract toxicity were investigated. The extract was found to cause minor differences in cell surface hydrophobicity, membrane permeability, and Zeta potential, although it adhered to the cell surface. Acinetobacter calcoaceticus M1B was more affected by the ivy extract; thus, the cells were more metabolically active and degraded saponins at greater amounts. Although the extract influenced positively the cells’ viability in the presence of hydrocarbons, it could have been used by the bacteria as a carbon source, thus slowing down hydrocarbon degradation. These results show that the use of ivy saponins for hydrocarbon remediation is environmentally acceptable but should be carefully analyzed to assess the efficiency of the selected saponins-rich extract in combination with selected bacterial strains.

Bacterial Biodegradation of 4-Monohalogenated Diphenyl Ethers in One-Substrate and Co-Metabolic Systems

The use of diphenyl ether (DE) and its 4-monohalogenated derivatives (4-HDE) as flame retardants, solvents, and substrates in biocide production significantly increases the risk of ecosystem contamination. Their removal is important from the point of view of environmental protection. The aim of this study was to evaluate the degradation processes of DE and 4-HDE by enzymes of the environmental bacterial strains under one-substrate and co-metabolic conditions. The study is focused on the biodegradation of DE and 4-HDE, the enzymatic activity of microbial strains, and the cell surface properties after contact with compounds. The results show that the highest biodegradation (96%) was observed for 4-chlorodiphenyl ether in co-metabolic culture with P. fluorescens B01. Moreover, the activity of 1,2-dioxygenase during degradation of 4-monohalogenated diphenyl ethers was higher than that of 2,3-dioxygenase for each strain tested. The presence of a co-substrate provoked changes in dioxygenase activity, resulting in the increased activity of 1,2-dioxygenase. Moreover, the addition of phenol as a co-substrate allowed for increased biodegradation of the diphenyl ethers and noticeable modification of the cell surface hydrophobicity during the process. All observations within the study performed have led to a deeper understanding of the contaminants’ biodegradation processes catalyzed by environmental bacteria.

Modeling growth limits of Bacillus spp. spores by using deep-learning algorithm

Growth/no growth boundary models for Bacillus spores that accounted for the effects of environmental pH, water activity (aw), acetic acid, lactic acid, bacterial strain, and storage period were developed using conventional logistic regression and machine learning algorithms. Growth in tryptic soy broth at 317 conditions comprising nine levels of pH (4.0–6.5), six levels of aw (0.85–1.00), six levels of acetic acid concentrations (0–0.8%), and five levels of lactic acid concentrations (0–0.8%) was examined to confirm growth limit conditions. All models developed using logistic regression, neural network, and deep learning on the basis of obtained datasets successfully described growth/no growth boundaries of three Bacillus species. Although the logistic regression model failed to describe growth limits under some conditions, neural network and deep learning approaches enabled to determine them in such cases. The developed models were evaluated by independent experimental data of growth in tryptic soy broth and in clam soup. The deep learning model enabled better prediction of independent data with smaller probabilistic variability values than those of the logistic regression and neural network models. The deep learning procedure can be utilized for growth boundary modeling to control bacterial growth safely and flexibly.

Skin innate immunity of diskless-fingered odorous frogs (Odorrana grahami) with spatial-temporal variations

The skin innate immunities of diskless-fingered odorous frogs (Odorrana grahami) from three populations were investigated. The antimicrobial capacities of skin secretions against the 60 representative environmental bacterial strains were evaluated using the values of the minimum inhibitory concentration (MIC) equivalents, which were defined as the volumes of antimicrobial solution just inhibiting the tested bacteria per 1 cm2 of surface area, from 0.06 to 9.10 mL/cm2. Our results revealed significantly different skin antimicrobial capacities among the three populations: Mianning < Huili < Kunming. Within the frog population, the skin antimicrobial capacities are highly variable depending on the season: in Mianning frogs, summer < autumn and spring; in Huili frogs, spring < autumn < summer; in Kunming frogs, autumn < spring < summer. The animal density and body mass significantly impacted the skin antimicrobial capacity, while the sex ratio and soil or water bacterial counts did not.

Sponge chemical defenses are a possible mechanism for increasing sponge abundance on reefs in Zanzibar.

Coral reefs are experiencing increasing anthropogenic impacts that result in substantial declines of reef-building corals and a change of community structure towards other benthic invertebrates or macroalgae. Reefs around Zanzibar are exposed to untreated sewage and runoff from the main city Stonetown. At many of these sites, sponge cover has increased over the last years. Sponges are one of the top spatial competitors on reefs worldwide. Their success is, in part, dependent on their strong chemical defenses against predators, microbial attacks and other sessile benthic competitors. This is the first study that investigates the bioactive properties of sponge species in the Western Indian Ocean region. Crude extracts of the ten most dominant sponge species were assessed for their chemical defenses against 35 bacterial strains (nine known as marine pathogens) using disc diffusion assays and general cytotoxic activities were assessed with brine shrimp lethality assays. The three chemically most active sponge species were additionally tested for their allelopathic properties against the scleractinian coral competitor Porites sp.. The antimicrobial assays revealed that all tested sponge extracts had strong antimicrobial properties and that the majority (80%) of the tested sponges were equally defended against pathogenic and environmental bacterial strains. Additionally, seven out of ten sponge species exhibited cytotoxic activities in the brine shrimp assay. Moreover, we could also show that the three most bioactive sponge species were able to decrease the photosynthetic performance of the coral symbionts and thus were likely to impair the coral physiology.

Acanthamoeba S13WT relies on its bacterial endosymbiont to backpack human pathogenic bacteria and resist Legionella infection on solid media.

Soil-borne amoeba Acanthamoeba S13WT has an endosymbiotic relationship with an environmental Neochlamydia bacterial strain. However, regardless of extensive experiments in liquid media, the biological advantage of the symbiosis remained elusive. We therefore explored the role of the endosymbiont in predator-prey interactions on solid media. A mixed culture of the symbiotic or aposymbiotic amoebae and GFP-expressing Escherichia coli or Salmonella Enteritidis was spotted onto the centre of a LB or B-CYE agar plate preinoculated with a ring of mCherry-expressing Legionella pneumophila (Legionella 'wall'). The spread of the amoebae on the plate was assessed using a fluorescence imaging system or scanning electron microscopy. As a result, in contrast to the aposymbiotic amoebae, the symbiotic amoebae backpacked these GFP-expressing bacteria and formed flower-like fluorescence patterns in an anticlockwise direction. Other bacteria (Pseudomonas aeruginosa and Stenotrophomonas maltophilia), but not Staphylococcus aureus, were also backpacked by the symbiotic amoebae on LB agar, although lacked the movement to anticlockwise direction. Furthermore, in contrast to the aposymbiotic amoebae, the symbiotic amoebae backpacking the E. coli broke through the Legionella 'wall' on B-CYE agar plates. Thus, we concluded that Acanthamoeba S13WT required the Neochlamydia endosymbiont to backpack human pathogenic bacteria and resist Legionella infection on solid agar.

Improved method for qualitative screening of lipolytic bacterial strains

Esterases and lipases are lipolytic enzymes that catalyse the hydrolysis of triacylglycerols, Determination of lipolysis on agar plates is a simple approach to determine lipase or esterase action, but visual evaluation of lipolysis is frequently difficult in practice. Therefore, the aim of this work was to improve the efficiency of lipolysis visualization in tributyrin agar (mTBA) by adding calcium and/or magnesium ions in the screening of lipolytic microbial strains. Lipolytic activity was evaluated in mTBA using the well diffusion technique, where a clear zone around the inoculated wells indicated lipid hydrolysis. Results suggest that the addition of 2.5?mM calcium and 5.0?mM magnesium was the best combination of ion addition to TBA. Lipolytic activity increased the clearing zone up to 38% more than without the addition of ions and the clear zone was clearly observed. The mTBA plate was used with culture collection microbial strains, as well as with a collection of soil microorganisms, to identify lipase producers. The addition of calcium and magnesium ions can provide an easier screening procedure for selection of lipolytic bacterial strains.•A modified tributyrin agar for screening of lipolytic bacteria was prepared by adding calcium and magnesium ions.•The modified TBA agar was tested with control bacterial strains, and, based on the results, 2.5?mM Ca and 5.0?mM Mg ions were added in the mTBA.•mTBA was validated with environmental bacterial strains for screening of lipolytic activity.

Isolation and Characterization of Bacteria that Produce Polyhydroxybutyrate Depolymerases.

Isolation of environmental bacterial strains with diverse metabolic properties such as antibiotic production, sulfide oxidation, and the ability to use different nutrient sources is a common undergraduate lab experience. This article describes a useful protocol for the detection and isolation of bacteria that can degrade the common carbon storage biopolymer poly (3-hydroxybutyrate) (PHB). The procedure utilizes a low nutrient media supplemented with insoluble PHB that allows for the easy, visible detection of strains that produce extracellular PHB degrading enzymes. This method can be used to determine the percent of culturable bacteria from various environments that can degrade PHB. Further, PHB degrading exoenzyme activity can be monitored from pure cultures by: (1) Growing cells in broth, (2) inducing with PHB, and (3) measuring activity of supernatant with a UV/Vis spectrophotometer. The enzymatic breakdown of PHB presents an opportunity to expose students to the concept of using biodegradable plastics as a solution to the global plastic waste problem.

Arsenic uptake in bacterial calcite

Bio-mediated processes for arsenic (As) uptake in calcite were investigated by means of X-ray Diffraction (XRD) and X-ray Absorption Spectroscopy (XAS) coupled with X-ray Fluorescence measurements. The environmental bacterial strain Bacillus licheniformis BD5, sampled at the Bullicame Hot Springs (Viterbo, Central Italy), was used to synthesize calcite from As-enriched growth media. Both liquid and solid cultures were applied to simulate planktonic and biofilm community environments, respectively. Bacterial calcite samples cultured in liquid media had an As enrichment factor (Kd) 50 times higher than that from solid media. The XRD analysis revealed an elongation of the crystal lattice along the c axis (by 0.03 Å) for biogenic calcite, which likely resulted from the substitution of larger arsenate for carbonate in the crystal. The XAS data also showed a clear difference in the oxidation state of sorbed As between bacterial and abiotic calcite. Abiotic chemical processes yielded predominantly As(V) uptake whereas bacterial precipitation processes led to the uptake of both As(III) and As(V). The presence of As(III) in bacterial calcite is proposed to result from subsequent reduction of arsenate to arsenite by bacterial activities. To the best of our knowledge, this is the first experimental observation of the incorporation of As(III) in the calcite crystal lattice, revealing a critical role of biochemical processes for the As cycling in nature.

Development of a PCR-free DNA-based assay for the specific detection of Vibrio species in environmental samples by targeting the 16S rRNA.

A novel PCR-free DNA-based assay was developed for the detection of Vibrio spp. A sandwich hybridization format using an immobilized capture probe and a labeled signal probe was selected and combined with chemiluminescent method for the detection of the RNA target. In a first step, probes were validated using positive controls (PCs). A linearity was observed between 0.1 and 2.5nM of PC, and detection limit was determined as 0.1nM. In a second step, specificity was checked by using RNA extracted from a panel of 31 environmental bacterial strains. Detection limit of 5ngμL-1 of total fragmented RNA was obtained, and the assay allowed a good discrimination between the 21 Vibrio and the 10 non-Vibrio strains tested. Finally, the DNA-based assay was successfully applied to analysis of spiked and natural environmental samples. Stability and analysis time of the DNA-based assay were also investigated to optimize working conditions. We demonstrated that microplates can be coated beforehand with capture probe and stored at 4°C without any buffer in wells for at least 30days. The use of the pre-made plates enables the assay to be completed in 2h. The developed assay appeared as an interesting tool to determine the presence of bacteria in environmental samples.

Elimination of persistent emerging micropollutants in a suspended-bed photocatalytic reactor: influence of operating conditions and combination with aerobic biological treatment.

A larger, lab-scale photocatalytic suspended-bed reactor using TiO2 sol-gel-coated expanded clay granules as a bed material was evaluated for oxidative removal of the persistent pharmaceuticals doxycycline, prednisolone, amoxicillin, and sulfamethizole, as well as their mixture, in ppm concentrations. The photocatalytic degradation potential of drug molecules increases as their adsorption affinity increases towards TiO2-containing coatings. The performance of the photocatalytic reactor in the removal of drugs was improved by optimizing the fluidization process parameters. The reactor operation at high bed loadings is determined by the abrasion resistance of the catalyst coating. The long-term stability of the coated bed was enhanced by optimal loading, achieving a higher removal rate while placing moderate mechanical stress on the coated granules. The photocatalytic pretreatment decreased the toxicity of doxycycline solutions to several bacterial strains, including the environmental bacterium Pseudomonas putida and bacterial strains freshly isolated from the activated sludge. The treatment of doxycycline-containing water with a combination of photocatalytic treatment and bio-oxidation resulted in 98% removal of the target in the bioreactor outlet, with no deterioration in the operation of the biological process.

Saponaria officinalis L. extract: Surface active properties and impact on environmental bacterial strains

Plant-derived surfactants are characterised by low toxicity, high biodegradability and environmental compatibility. They therefore have many applications; for instance, they can be used in bioremediation to accelerate biodegradation processes, especially of hydrophobic pollutants. This paper analyses the properties of an extract from Saponaria officinalis L. containing saponins and its impact on bacterial strains isolated from soil, as well as its potential for application in hydrocarbon bioremediation. The tested extract from Saponaria officinalis L. contains gypsogenin, hederagenin, hydroxyhederagenin and quillaic acid aglycone structures and demonstrates good emulsification properties. Contact with the extract led to modification of bacterial cell surface properties. A decrease in cell surface hydrophobicity and an increase in membrane permeability were recorded in the experiments. An increase of up to 63% in diesel oil biodegradation was also recorded for Pseudomonas putida DA1 on addition of 1gL−1 of saponins from Saponaria officinalis L. Saponaria extract showed no toxic impact on the tested environmental bacterial strains at the concentration used in the biodegradation process.

Isolation and Structural Elucidation of Brevibacillin, an Antimicrobial Lipopeptide from Brevibacillus laterosporus That Combats Drug-Resistant Gram-Positive Bacteria.

A new environmental bacterial strain exhibited strong antimicrobial characteristics against methicillin-resistant Staphylococcus aureus, vancomycin-resistant strains of Enterococcus faecalis and Lactobacillus plantarum, and other Gram-positive bacteria. The producer strain, designated OSY-I1, was determined to be Brevibacillus laterosporusvia morphological, biochemical, and genetic analyses. The antimicrobial agent was extracted from cells of OSY-I1 with isopropanol, purified by high-performance liquid chromatography, and structurally analyzed using mass spectrometry (MS) and nuclear magnetic resonance (NMR). The MS and NMR results, taken together, uncovered a linear lipopeptide consisting of 13 amino acids and an N-terminal C6 fatty acid (FA) chain, 2-hydroxy-3-methylpentanoic acid. The lipopeptide (FA-Dhb-Leu-Orn-Ile-Ile-Val-Lys-Val-Val-Lys-Tyr-Leu-valinol, where Dhb is α,β-didehydrobutyric acid and valinol is 2-amino-3-methyl-1-butanol) has a molecular mass of 1,583.0794 Da and contains three modified amino acid residues: α,β-didehydrobutyric acid, ornithine, and valinol. The compound, designated brevibacillin, was determined to be a member of a cationic lipopeptide antibiotic family. In addition to its potency against drug-resistant bacteria, brevibacillin also exhibited low MICs (1 to 8 μg/ml) against selected foodborne pathogenic and spoilage bacteria, such as Listeria monocytogenes,Bacillus cereus, and Alicyclobacillus acidoterrestris Purified brevibacillin showed no sign of degradation when it was held at 80 °C for 60 min, and it retained at least 50% of its antimicrobial activity when it was held for 22 h under acidic or alkaline conditions. On the basis of these findings, brevibacillin is a potent antimicrobial lipopeptide which is potentially useful to combat drug-resistant bacterial pathogens and foodborne pathogenic and spoilage bacteria.

ANALYSIS OF DNA PLASMID COMPOSITION OF SALT TOLERANT STRAINS OF RH IZOSPHERE MICROORGANISMS

The aim. The object of researches was study and analysis of plasmids composition of salt tolerant bacteria Bacillus subtilis SKB- 309, Bacillus megaterium SKB-310 and Pseudomonas stutzeri SKB-308 which are the part of “Zamin-M” preparation. The microbial composition «Zamin-M» on the basis of high-active and stable to stressful environmental conditions bacterial strains is successfully applied in agricultural practice of Uzbekistan. Methods. Bacteria which were the objects of researches are isolated from middle-saline soils and crops rhizosphere and selected by step screening of the strains growing in presence of 3–5 and 7% NaCl in growth medium and identified by Bergey. Results. As a result of electrophoretic analysis of plasmid DNA of salt-tolerant microbial strains by Birnboim and Dolli method the plasmid DNA with dimensions 48.5, 30 and 13.3 kb (kilobase) at B. subtilis, 23.1 kb at B. megaterium and 55 kb at P. stutzeri SKB-308 have been revealed. It is supposed that these plasmids can keep the genes of bacterial resistance to adverse environmental conditions, including high content (7%) of Cl- toxic ions.
