The temperature-precipitation duel and tropical greening during the Early Eocene Greenhouse episode

Under rising anthropogenic CO2, the future of the tropical climate states and the response of the biosphere, specifically the fate of the tropical rainforest (TRF), is uncertain. Therefore, deep-time climate proxy records and model simulations are being extensively utilized to understand the possible response of the TRF community during extreme climate states. However, comprehensive climate-TRF proxy data from the tropical/equatorial region for the paleo-global warming episodes, e.g., Late Paleocene – Early Eocene interval (∼56 to 51 Ma, encompassing transient hyperthermal events like Paleocene-Eocene Thermal Maximum [PETM], Eocene Thermal Maximum2 [ETM2]/H1/ Eocene Layer of Mysterious Origin [ELMO], H2, I1, and I2), are very limited and create difficulties in the validation of simulated results. Here we present long-term land surface temperature and precipitation (δ2H and δ18O of pedogenic clay mineral-derived) and TRF diversity (palynology) data from a paleo-equatorial region, spanning the ∼56 to 51 Ma interval. Present data suggest that the hydrological response to global warming was not temporally uniform in the paleo-equatorial land. While a significantly increased rainfall buffered the terrestrial temperature during the PETM, an insignificant increase in precipitation and negligible temperature lowering can be observed during the ETM2 hyperthermal event. However, the climate system's response during the other Early Eocene hyperthermals, i.e., H2, I1, and I2, was very similar to the PETM. Despite these small aberrations, the long-term average equatorial land surface temperature (27 ± 4 °C) during the Early Eocene greenhouse episode remained very similar to the modern equatorial temperature (28–30 °C). Rainfall proxy and plant diversity data suggest that the precipitation aided TRFs' resilience and proliferation, possibly through temperature buffering, during this paleo-greenhouse episode.

Efficiency of live trapping protocols to assess small mammal diversity in tropical rainforests of Sri Lanka

Live trapping is used extensively for small mammal studies in both temperate and tropical ecosystems. The effectiveness of such studies is dependent on several factors. This paper attempts to investigate how one of these factors, namely the trapping intensity, affects the assessment of species richness and abundance of small mammals in rainforest ecosystems in southwest Sri Lanka. Eight-day live trapping surveys were conducted in seven selected forests yielding a total of 5600 trap days with a total of 186 individuals belonging to nine species being captured. It was evident that, using 100 traps with a trap density of 140 traps per ha, over 90% of the species recorded from each of the seven forests were captured within the initial four days of live trapping after which the rate of capture of new species sharply declined. The results also show that the more common species were captured sooner than the more rare ones. Considering these trends, a four-day trapping protocol could be recommended to broadly compare small mammal communities between forests or habitat types. The number of individuals captured, on the other hand, probably attracted by the bait, increased as trapping progressed; this very likely leads to overestimation of species abundance. Since such projects in developing countries are subject to budgetary constraints, costs incurred are also addressed.

Soil fungal community is more sensitive than bacterial to mining and reforestation in a tropical rainforest

AbstractMining is a major threat for tropical rainforests as it induces rapid land degradation. Reforestation of mined areas is important to mitigate degradation and biodiversity losses. Microbial diversity, which serve as a good indicator of environmental perturbations, is crucial for reforestation and ecosystem functioning. Yet, limited information is available on how it is influenced by mining. We investigated the bacterial and fungal taxonomic alpha (richness and abundance) and beta diversities (Bray–Curtis dissimilarities (BCD)), root traits and nutrients among mined, undisturbed, and reforested soils in a tropical rainforest in Hainan Island (China). Soil organic matter (SOM) content was highly associated with bacterial and fungal abundances, fungal species richness, and BCD. Mining‐led vegetation removal largely reduced the SOM, and it decreased bacterial and fungal abundances, fungal species richness, and BCD. After using mined soil to plant multiple fast‐growing tree species, the root traits functioned at the levels of an original secondary forest, and it quickly recovered SOM. This process restored bacterial and fungal abundance, fungal species richness, and BCD to originally undisturbed levels. We further conclude that (i) soil fungal diversity in tropical rainforest is more sensitive to mining and reforestation than bacterial diversity. This could be attributed to largely reduced/increased SOM resulting from loss/gain in vegetation during mining/reforestation, respectively. (ii) Reduced SOM, after mining and removal of vegetation, has profound negative influences on tropical rainforest. (iii) Use of mined soil as a post‐mining substrate along with fast‐growing tree species ensures the recovery of SOM during reforestation, which alleviates the negative impacts of mining on tropical rainforests.

Do prey shape, time of day, and plant trichomes affect the predation rate on plasticine prey in tropical rainforests?

AbstractPredation can effectively limit insect herbivores with cascading effects on plant community composition and diversity of tropical rainforests. Assessing variation in predation is therefore important to understand the mechanisms structuring complex rainforest ecosystems. Variation in predation with time of day may provide herbivores with temporal enemy‐free space. Trichomes (plant hairs) may provide spatial enemy‐free space by increasing climbing resistance for walking arthropod predators and by scattering bat echolocation calls. Artificial model prey is commonly used to measure predation pressure on insect herbivores. Whether model prey shape is sufficient to deceive predators and whether attacks represent actual predation however remain unresolved. We used artificial, plasticine prey to assess temporal and spatial variation in predation in two Panamanian rainforests and tested whether model prey shape is as important for prey recognition by predators as often assumed. We assessed the effect of prey shape and size, time of day, and trichomes on predation by comparing attacks on caterpillar‐ and humanoid‐shaped figurines. We find higher nocturnal than diurnal predation in one but not the other forest, suggesting that herbivores may benefit from enemy‐free space during the day in some forests. We find no evidence for an effect of trichomes on predation in the two plant species tested. Equal attack numbers on caterpillar‐ and humanoid‐shaped objects challenge the idea that the visual resemblance of model prey alone is sufficient to deceive predators. We conclude that attacks on model prey represent a variety of responses to novel objects (e.g. exploration, aggression, possibly predation) and urge caution when interpreting their results.Abstract in Spanish is available with online material.

Nitrogen pulses increase fungal pathogens in Amazonian lowland tropical rain forests

Abstract Animals represent an overlooked source of horizontal redistribution of primary production and concentration of elements in ecosystems. For example, the high nutrient concentration of excretions by animals creates a mosaic of short‐term nutrient hotspots. However, how this impacts soil microbial communities, especially fungi, and in turn plant species diversity remains little known. This study quantified the temporal dynamics of soil mineral nitrogen (N) availability and its relationship with soil fungal community and functional group composition in simulated high‐N patches in an Amazonian rain forest. We hypothesised that (H1) changes in local resource dynamics would increase the abundance of pathotrophs and reduce that of saprotrophs and that, (H2) compared with previously reported bacterial community dynamics, fungi would be more resilient after a pulse disturbance event. A single urea pulse was applied and the relationship between fungal community composition and functional groups and soil N availability were determined before and twice after the urea treatment. An increase in mineral N availability and soil pH two months after the applied urea pulse was found to be associated with significant changes in fungal community composition and the abundance of functional groups. There was a notable decrease in the relative abundance of saprotrophs, accompanied by an increase in plant pathogenic fungi. Five months after the treatment, no differences were detected either in mineral N availability and soil pH or the composition of fungal communities and functional groups between the control and urea treatment. Synthesis. By locally favouring the abundance of plant pathogens, temporally short‐lived, but frequent high‐N patches created by animal excretions could potentially be involved in maintaining spatially and temporally variable soil microbial diversity and thus contributing to high plant community diversity in tropical rain forests as predicted by the Janzen–Connell hypothesis. The tendency of soil fungal communities in this study to return to their initial composition after 5 months suggests that they are resilient to perturbation by N pulse, and more so than previously observed in bacterial communities.

Abundance and diversity of edaphic mites (Arachnida, Acari) under different forest management systems in Indonesia

Biodiversitas 22: 3685-3692. Edaphic mites play crucial roles in maintaining ecosystem services that are essential to human needs. However, the conversion of natural habitats followed by agricultural intensification may adversely affect edaphic mites. The objective of this study was to investigate the influence of different management systems on edaphic mite abundance, richness, and diversity in tropical rain forests in Indonesia. There were five forest management systems, which were as follows: secondary forest, production forest (pine monoculture), and three agroforestry systems (pine + coffee, mahogany + coffee, and mahogany + new cocoyam). We established a transect containing five research plots for each forest management system. Litter and soil from each plot were collected from December to March 2021. Temperature, relative humidity, and pH of litter and soil, as well as litter thickness, were measured. We found that edaphic mite abundance, richness, and diversity in the secondary forest were similar to managed forests. However, the aforementioned variables were significantly higher in “pine” systems than in “mahogany” systems. Our analysis evidenced positive correlations between litter thickness and edaphic mite abundance, richness, and diversity. Our findings may assist in selecting the appropriate forest management systems to rationalize the conversion of secondary forests to production forests and agroforestry.

Butterflies are considered bioindicators of environmental change. We evaluated the combined effects of climate and land‐use interactions on butterfly diversity in tropical rainforest and savanna ecosystems of southwestern China. The results showed that increasing land‐use intensity not only caused a dramatic decrease in butterfly alpha diversity but also significantly simplified butterfly species composition, and finally revealed interactions between human‐modified habitat change and climate change shaped butterfly diversity in both ecosystems. Our study has important implications for biodiversity conservation under the current era of rapid human‐induced habitat loss and climate change (see pages 1109‐1120). Temporal variation of tree diversity of main forest vegetation in Xishuangbanna

In order to evaluate the temporal changes in tree diversity of forest vegetation in Xishuangbanna, Yunnan Province, the study collected tree diversity data from four main forest vegetation in the region through a quadrat survey including tropical rainforest (TRF), tropical coniferous forest (COF), tropical lower mountain evergreen broad-leaved forest (TEBF), tropical seasonal moist forest (TSMF). We extracted the distribution of four forest vegetation in the region in four periods of 1992, 2000, 2009, and 2016 in combination with remote sensing images, using simp son Shannon Wiener and scaling species diversity indexes compare to the differences of tree evenness of four forest vegetation and use the scaling ecological diversity index and grey correlation evaluation model to evaluate the temporal changes of forest tree diversity in the region in four periods. The results show that: (1) The proportion of forest area has a trend of decreasing first and then increasing, which is shown by the reduction from 65.5% in 1992 to 53.42% in 2000, to 52.49% in 2009, and then to 54.73% in 2016. However, the tropical rainforest shows a continuous decreasing trend. (2) There are obvious differences in the contributions of the four kinds of forest vegetation to tree diversity. The order of evenness is tropical rainforest > tropical mountain (low mountain) evergreen broad-leaved forest > warm coniferous forest > tropical seasonal humid forest, and the order of richness is tropical rainforest > tropical mountain (low mountain) evergreen broad-leaved forest > tropical seasonal humid forest > warm coniferous forest, The order of contribution to tree diversity in tropical rainforest > tropical mountain (low mountain) evergreen broad-leaved forest > tropical seasonal humid forest > warm tropical coniferous forest. (3) The tree diversity of tropical rainforests and tropical seasonal humid forests showed a continuous decreasing trend. The tree diversity of forest vegetation in Xishuangbanna in four periods was 1992 > 2009 > 2016 > 2000. The above results show that economic activities are an important factor affecting the biodivesity of Xishuangbanna, and the protection of tropical rainforest is of great significance to maintain the biodiversity of the region.

Rivers, not refugia, drove diversification in arboreal, sub-Saharan African snakes.

The relative roles of rivers versus refugia in shaping the high levels of species diversity in tropical rainforests have been widely debated for decades. Only recently has it become possible to take an integrative approach to test predictions derived from these hypotheses using genomic sequencing and paleo‐species distribution modeling. Herein, we tested the predictions of the classic river, refuge, and river‐refuge hypotheses on diversification in the arboreal sub‐Saharan African snake genus Toxicodryas. We used dated phylogeographic inferences, population clustering analyses, demographic model selection, and paleo‐distribution modeling to conduct a phylogenomic and historical demographic analysis of this genus. Our results revealed significant population genetic structure within both Toxicodryas species, corresponding geographically to river barriers and divergence times from the mid‐Miocene to Pliocene. Our demographic analyses supported the interpretation that rivers are indications of strong barriers to gene flow among populations since their divergence. Additionally, we found no support for a major contraction of suitable habitat during the last glacial maximum, allowing us to reject both the refuge and river‐refuge hypotheses in favor of the river‐barrier hypothesis. Based on conservative interpretations of our species delimitation analyses with the Sanger and ddRAD data sets, two new cryptic species are identified from east‐central Africa. This study highlights the complexity of diversification dynamics in the African tropics and the advantages of integrative approaches to studying speciation in tropical regions.

Distance–decay patterns differ between canopy and ground ant assemblages in a tropical rainforest

AbstractBoth decreases in compositional similarity with increasing geographic distances between sites (i.e. distance–decay relationship) and vertical stratification of species composition are key issues in ecology. However, the intersection between these two trends has scarcely been investigated. Here we use identical sampling methods in the canopy and at ground level in a tropical rainforest remnant on the coast of the Gulf of Mexico to evaluate, for the first time, a distance–decay relationship within vertical strata in insect assemblages. We found that the ant assemblage was vertically stratified; ant species richness was higher at ground level than in the canopy, and the species composition differed between the two vertical strata. Moreover, we observed that β-diversity increased with geographic distance at ground level, but not in the canopy strata. However, contrary to our prediction, there was less species turnover (lower β-diversity) between vertical strata than between trees. These findings may reflect differences in the dispersal capacity and nest habit of ants from each vertical stratum, and also habitat heterogeneity on the horizontal scale, e.g. the species of sampled trees. Our results illustrate the importance of sampling more than one vertical stratum to understand the spatial distribution patterns of biological diversity in tropical rainforests.

Climate and land-use interactively shape butterfly diversity in tropical rainforest and savanna ecosystems of southwestern China.

Human-induced habitat conversion and degradation, along with accelerating climatic change, have resulted in considerable global biodiversity loss. Nevertheless, how local ecological assemblages respond to the interplay between climate and land-use change remains poorly understood. Here, we examined the effects of climate and land-use interactions on butterfly diversity in different ecosystems of southwestern China. Specifically, we investigated variation in the alpha and beta diversities of butterflies in different landscapes along human-modified and climate gradients. We found that increasing land-use intensity not only caused a dramatic decrease in butterfly alpha diversity but also significantly simplified butterfly species composition in tropical rainforest and savanna ecosystems. These findings suggest that habitat modification by agricultural activities increases the importance of deterministic processes and leads to biotic homogenization. The land-use intensity model best explained species richness variation in the tropical rainforest, whereas the climate and land-use intensity interaction model best explained species richness variation in the savanna. These results indicate that climate modulates the effects of land-use intensity on butterfly alpha diversity in the savanna ecosystem. We also found that the response of species composition to climate varied between sites: specifically, species composition was strongly correlated with climatic distance in the tropical rainforest but not in the savanna. Taken together, our long-term butterfly monitoring data reveal that interactions between human-modified habitat change and climate change have shaped butterfly diversity in tropical rainforest and savanna. These findings also have important implications for biodiversity conservation under the current era of rapid human-induced habitat loss and climate change.

The effects of rainforest fragment area on the strength of plant-pathogen interactions.

Pathogenic interactions between fungi and plants facilitate plant species coexistence and tropical rainforest diversity. Such interactions, however, may be affected by forest fragmentation as fungi are susceptible to anthropogenic disturbance. To examine how fragmentation affects fungus-induced seed and seedling mortality, we sowed seeds of six plant species in soils collected from 21 forest fragments. We compared seedling establishment in unmanipulated soils to soils treated with fungicides. Fungicides increased germination of Toona ciliata seeds and decreased mortality of Syzygium rubicundum and Olea dioica seedlings. The fungus-induced mortality of one of these species, S. rubicundum, decreased with decreasing fragment size, indicating that its interactions with pathogenic fungi may weaken as fragments become smaller. We provide evidence that a potential diversity-maintaining plant-fungus interaction weakens in small forest fragments and suggest that such disruptions may have important long-term consequences for plant diversity. However, we emphasize the need for further research across rainforest plant communities to better understand the future of diversity in fragmented rainforest landscapes.

Ant diversity as a direct and indirect driver of pselaphine rove beetle (Coleoptera: Staphylinidae) functional diversity in tropical rainforests, Sabah, Malaysian Borneo.

Pselaphinae is a species-rich beetle subfamily found globally, with many exhibiting myrmecophily-a symbiotic association with ants. Pselaphine-ant associations vary from facultative to obligate, but direct behavioral observations still remain scarce. Pselaphines are speciose and ecologically abundant within tropical leaf litter invertebrate communities where ants dominate, implying a potentially important ecological role that may be affected by habitat disturbances that impact ants. In this study, we measured and analyzed putative functional traits of leaf litter pselaphines associated with myrmecophily through morphometric analysis. We calculated "myrmecophile functional diversity" of pselaphines at different sites and examined this measure's relationship with ant abundance, in both old growth and logged rainforest sites in Sabah, Borneo. We show that myrmecophile functional diversity of pselaphine beetles increases as ant abundance increases. Old growth rainforest sites support a high abundance of ants, which is associated with a high abundance of probable myrmecophilous pselaphines. These results suggest a potential link between adult morphological characters and the functional role these beetles play in rainforest litter as ecological interaction partners with ants.

Blow flies as urban wildlife sensors

Wildlife detection in urban areas is very challenging. Conventional monitoring techniques such as direct observation are faced with the limitation that urban wildlife is extremely elusive. It was recently shown that invertebrate-derived DNA (iDNA) can be used to assess wildlife diversity in tropical rainforests. Flies, which are ubiquitous and very abundant in most cities, may also be used to detect wildlife in urban areas. In urban ecosystems, however, overwhelming quantities of domestic mammal DNA could completely mask the presence of wild mammal DNA. To test whether urban wild mammals can be detected using fly iDNA, we performed DNA metabarcoding of pools of flies captured in Berlin, Germany, using three combinations of blocking primers. Our results show that domestic animal sequences are, as expected, very dominant in urban environments. Nevertheless, wild mammal sequences can often be retrieved, although they usually only represent a minor fraction of the sequence reads. Fly iDNA metabarcoding is therefore a viable approach for quick scans of urban wildlife diversity. Interestingly, our study also shows that blocking primers can interact with each other in ways that affect the outcome of metabarcoding. We conclude that the use of complex combinations of blocking primers, although potentially powerful, should be carefully planned when designing experiments.

Phylogenetic composition and structure of tree communities shed light on historical processes influencing tropical rainforest diversity

The Neotropics, Afrotropics and Madagascar have different histories which have influenced their respective patterns of diversity. Based on current knowledge of these histories, we developed the following predictions about the phylogenetic structure and composition of rainforest tree communities: (Hypothesis 1) isolation of Gondwanan biotas generated differences in phylogenetic composition among biogeographical regions; (H2) major Cenozoic extinction events led to lack of phylogenetic structure in Afrotropical and Malagasy communities; (H3) greater angiosperm diversification in the Neotropics led to greater phylogenetic clustering there than elsewhere; (H4) phylogenetic overdispersion is expected near the Andes due to the co‐occurrence of magnoliids tracking conserved habitat preferences and recently diversified eudicot lineages. Using abundance data of tropical rainforest tree species from 94 communities in the Neotropics, Afrotropics and Madagascar, we computed net relatedness index (NRI) to assess local phylogenetic structure, i.e. phylogenetic clustering vs. overdispersion relative to regional species pools, and principal coordinates of phylogenetic structure (PCPS) to assess variation in phylogenetic composition across communities. We observed significant differences in phylogenetic composition among biogeographical regions (agreement with H1). Overall phylogenetic structure did not differ among biogeographical regions, but results indicated variation from Andes to Amazon. We found widespread phylogenetic randomness in most Afrotropical and all Malagasy communities (agreement with H2). Most of central Amazonian communities were phylogenetically random, although some communities presented phylogenetic clustering (partial agreement with H3). We observed phylogenetic overdispersion near the Andes (agreement with H4). We were able to identify how differences in lineage composition are related to local phylogenetic co‐occurrences across biogeographical regions that have been undergoing different climatic and orographic histories during the past 100 Myr. We observed imprints of the history following Gondwana breakup on phylobetadiversity and local phylogenetic structure of rainforest tree communities in the Neotropics, Afrotropics and Madagascar.

The contribution of seed dispersers to tree species diversity in tropical rainforests

Tropical rainforests are known for their extreme biodiversity, posing a challenging problem in tropical ecology. Many hypotheses have been proposed to explain the diversity of tree species, yet our understanding of this phenomenon remains incomplete. Here, we consider the contribution of animal seed dispersers to the species diversity of trees. We built a multi-layer lattice model of trees whose animal seed dispersers are allowed to move only in restricted areas to disperse the tree seeds. We incorporated the effects of seed dispersers in the traditional theory of allopatric speciation on a geological time scale. We modified the lattice model to explicitly examine the coexistence of new tree species and the resulting high biodiversity. The results indicate that both the coexistence and diversified evolution of tree species can be explained by the introduction of animal seed dispersers.

Available nitrogen is the key factor influencing soil microbial functional gene diversity in tropical rainforest.

BackgroundTropical rainforests cover over 50 % of all known plant and animal species and provide a variety of key resources and ecosystem services to humans, largely mediated by metabolic activities of soil microbial communities. A deep analysis of soil microbial communities and their roles in ecological processes would improve our understanding on biogeochemical elemental cycles. However, soil microbial functional gene diversity in tropical rainforests and causative factors remain unclear. GeoChip, contained almost all of the key functional genes related to biogeochemical cycles, could be used as a specific and sensitive tool for studying microbial gene diversity and metabolic potential. In this study, soil microbial functional gene diversity in tropical rainforest was analyzed by using GeoChip technology.ResultsGene categories detected in the tropical rainforest soils were related to different biogeochemical processes, such as carbon (C), nitrogen (N) and phosphorus (P) cycling. The relative abundance of genes related to C and P cycling detected mostly derived from the cultured bacteria. C degradation gene categories for substrates ranging from labile C to recalcitrant C were all detected, and gene abundances involved in many recalcitrant C degradation gene categories were significantly (P < 0.05) different among three sampling sites. The relative abundance of genes related to N cycling detected was significantly (P < 0.05) different, mostly derived from the uncultured bacteria. The gene categories related to ammonification had a high relative abundance. Both canonical correspondence analysis and multivariate regression tree analysis showed that soil available N was the most correlated with soil microbial functional gene structure.ConclusionsOverall high microbial functional gene diversity and different soil microbial metabolic potential for different biogeochemical processes were considered to exist in tropical rainforest. Analyses of the influencing factors of soil microbial functional gene diversity in tropical rainforest based on GeoChip 5.0.

To examine soil microbial functional gene diversity and causative factors in tropical rainforests, we used a microarray-based metagenomic tool named GeoChip 5.0 to profile it. We found that high microbial functional gene diversity and different soil microbial metabolic potential for biogeochemical processes were considered to exist in tropical rainforest. Soil available nitrogen was the most associated with soil microbial functional gene structure. Here, we mainly describe the experiment design, the data processing, and soil biogeochemical analyses attached to the study in details, which could be published on BMC microbiology Journal in 2015, whose raw data have been deposited in NCBI's Gene Expression Omnibus (accession number GSE69171).
