Niche construction and the environmental term of the price equation: How natural selection changes when organisms alter their environments.

Organisms construct their own environments and phenotypes through the adaptive processes of habitat choice, habitat construction, and phenotypic plasticity. We examine how these processes affect the dynamics of mean fitness change through the environmental change term of the Price Equation. This tends to be ignored in evolutionary theory, owing to the emphasis on the first term describing the effect of natural selection on mean fitness (the additive genetic variance for fitness of Fisher's Fundamental Theorem). Using population genetic models and the Price Equation, we show how adaptive niche constructing traits favorably alter the distribution of environments that organisms encounter and thereby increase population mean fitness. Because niche-constructing traits increase the frequency of higher-fitness environments, selection favors their evolution. Furthermore, their alteration of the actual or experienced environmental distribution creates selective feedback between niche constructing traits and other traits, especially those with genotype-by-environment interaction for fitness. By altering the distribution of experienced environments, niche constructing traits can increase the additive genetic variance for such traits. This effect accelerates the process of overall adaption to the niche-constructed environmental distribution and can contribute to the rapid refinement of alternative phenotypic adaptations to different environments. Our findings suggest that evolutionary biologists revisit and reevaluate the environmental term of the Price Equation: owing to adaptive niche construction, it contributes directly to positive change in mean fitness; its magnitude can be comparable to that of natural selection; and, when there is fitness G × E, it increases the additive genetic variance for fitness, the much-celebrated first term.

The quantitative genetics of fitness in a wild seabird.

ABSTRACTAdditive genetic variance in fitness is a prerequisite for adaptive evolution, as a trait must be genetically correlated with fitness to evolve. Despite its relevance, additive genetic variance in fitness has not often been estimated in nature. Here, we investigate additive genetic variance in lifetime and annual fitness components in common terns (Sterna hirundo). Using 28 years of data comprising approximately 6000 pedigreed individuals, we find that additive genetic variances in the zero‐inflated and Poisson components of lifetime fitness were effectively zero but estimated with high uncertainty. Similarly, additive genetic variances in adult annual reproductive success and survival did not differ from zero but were again associated with high uncertainty. Simulations suggested that we would be able to detect additive genetic variances as low as 0.05 for the zero‐inflated component of fitness but not for the Poisson component, for which adequate statistical power would require approximately two more decades (four tern generations) of data collection. As such, our study suggests heritable variance in common tern fitness to be rather low if not zero, shows how studying the quantitative genetics of fitness in natural populations remains challenging, and highlights the importance of maintaining long‐term individual‐based studies of natural populations.

Density-dependent selection and the maintenance of colour polymorphism in barn owls.

The capacity of natural selection to generate adaptive changes is (according to the fundamental theorem of natural selection) proportional to the additive genetic variance in fitness. In spite of its importance for development of new adaptations to a changing environment, processes affecting the magnitude of the genetic variance in fitness-related traits are poorly understood. Here, we show that the red-white colour polymorphism in female barn owls is subject to density-dependent selection at the phenotypic and genotypic level. The diallelic melanocortin-1 receptor gene explained a large amount of the phenotypic variance in reddish coloration in the females ([Formula: see text]). Red individuals (RR genotype) were selected for at low densities, while white individuals (WW genotype) were favoured at high densities and were less sensitive to changes in density. We show that this density-dependent selection favours white individuals and predicts fixation of the white allele in this population at longer time scales without immigration or other selective forces. Still, fluctuating population density will cause selection to fluctuate and periodically favour red individuals. These results suggest how balancing selection caused by fluctuations in population density can be a general mechanism affecting the level of additive genetic variance in natural populations.

Dependence of Lifetime Fitness on Gene-by-Environment Interaction: Effects of Soil Salinity on an Annual Legume

Premise of research. Rapid environmental changes have raised questions about the capacity of plant populations to adapt to novel conditions. Salinity is increasing in both urban and rural areas because of irrigation and road deicing salt. While adaptation to salinity is found in some plant species, salt impairs plant fitness for the vast majority. Breeding to enhance adaptation to salinity has proved difficult, suggesting barriers to adaptation.Methodology. In this project, we assessed the capacity for adaptation to soil salinity. We planted an experimental population of Chamaecrista fasciculata (partridge pea, Fabaceae) in both roadside and greenhouse conditions. We assessed lifetime fitness as a composite of germination, survival, and the number of flowers or fruits produced. We estimated additive genetic variance for fitness in each greenhouse salinity treatment using aster models.Pivotal results. Significant additive genetic variance for fitness was detected in the control treatment in the greenhouse, in the low-salinity treatment in the greenhouse, and in the roadside experimental plot. Gene-by-environment interactions were also significant. This gene-by-environment interaction is caused by both differences in genetic variation among environments and a change in the ranks of the families. In the control and low-salinity treatments in the greenhouse experiment, the relative ranks of fitness among the paternal families visually demonstrate the gene-by-environment interaction.Conclusions. The findings of the roadside experiment demonstrate that this population has the potential to adapt to a salinized environment. This research found a gene-by-environment interaction that may alter the fitness of various families over small geographic scales, such as those found in a roadside. Reducing deicing salt usage may improve the health and quality of roadside ecosystems by enhancing the potential of some species to adapt.

A simple completion of Fisher's fundamental theorem of natural selection.

Fisher's fundamental theorem of natural selection shows that the part of the rate of change of mean fitness that is due to natural selection equals the additive genetic variance in fitness. Fisher embedded this result in a model of total fitness, adding terms for deterioration of the environment and density dependence. Here, a quantitative genetic version of this neglected model is derived that relaxes its assumptions that the additive genetic variance in fitness and the rate of deterioration of the environment do not change over time, allows population size to vary, and includes an input of mutational variance. The resulting formula for total rate of change in mean fitness contains two terms more than Fisher's original, representing the effects of stabilizing selection, on the one hand, and of mutational variance, on the other, making clear for the first time that the fundamental theorem deals only with natural selection that is directional (as opposed to stabilizing) on the underlying traits. In this model, the total (rather than just the additive) genetic variance increases mean fitness. The unstructured population allows an explanation of Fisher's concept of fitness as simply birth rate minus mortality rate, and building up to the definition in structured populations.

Estimating the capacity of Chamaecrista fasciculata for adaptation to change in precipitation.

Adaptation through natural selection may be the only means by which small and fragmented plant populations will persist through present day environmental change. A population's additive genetic variance for fitness (VA (W)) represents its immediate capacity to adapt to the environment in which it exists. We evaluated this property for a population of the annual legume Chamaecrista fasciculata through a quantitative genetic experiment in the tallgrass prairie region of the Midwestern United States, where changing climate is predicted to include more variability in rainfall. To reduce incident rainfall, relative to controls receiving ambient rain, we deployed rain exclusion shelters. We found significant VA (W) in both treatments. We also detected a significant genotype-by-treatment interaction for fitness, which suggests that the genetic basis of the response to natural selection will differ depending on precipitation. For the trait-specific leaf area, we detected maladaptive phenotypic plasticity and an interaction between genotype and environment. Selection for thicker leaves was detected with increased precipitation. These results indicate capacity of this population of C. fasciculata to adapt in situ to environmental change.

Additive genetic variance for lifetime fitness and the capacity for adaptation in an annual plant.

The immediate capacity for adaptation under current environmental conditions is directly proportional to the additive genetic variance for fitness, VA (W). Mean absolute fitness, , is predicted to change at the rate , according to Fisher's Fundamental Theorem of Natural Selection. Despite ample research evaluating degree of local adaptation, direct assessment of VA (W) and the capacity for ongoing adaptation is exceedingly rare. We estimated VA (W) and in three pedigreed populations of annual Chamaecrista fasciculata, over three years in the wild. Contrasting with common expectations, we found significant VA (W) in all populations and years, predicting increased mean fitness in subsequent generations (0.83 to 6.12 seeds per individual). Further, we detected two cases predicting "evolutionary rescue," where selection on standing VA (W) was expected to increase fitness of declining populations ( < 1.0) to levels consistent with population sustainability and growth. Within populations, inter-annual differences in genetic expression of fitness were striking. Significant genotype-by-year interactions reflected modest correlations between breeding values across years, indicating temporally variable selection at the genotypic level that could contribute to maintaining VA (W). By directly estimating VA (W) and total lifetime , our study presents an experimental approach for studies of adaptive capacity in the wild.

The left-hand side of the Fundamental Theorem of Natural Selection: A reply

In a recent paper, Grafen (2018) discussed the left-hand side in the equation stating Fisher’s (1930, 1958) “Fundamental Theorem of Natural Selection” (FTNS). Fisher’s original statement of the FTNS is, in effect, “The rate of increase in fitness of any organism is equal to its genetic variance in fitness at that time” with the rate of increase in fitness understood as the one “due to all changes in gene ratios” (Fisher, 1930, p. 35). For purposes of exposition, Grafen (2018) considered what is today called the analogous discrete-time model, and restated the FTNS on p. 181 as “The increase in population [mean fitness] due to changes in gene frequencies [is equal to the] additive genetic variance in fitness [divided by the] mean fitness”. Allowing for the fact that Grafen’s statement of the FTNS relates to a discrete-time model, his statement is in effect a discrete-time version of Fisher’s. It has however been widely accepted for many years, ever since Price’s (1972) deep analysis of the FTNS, that Fisher’s wording does not correctly describe the content of the FTNS. The same is therefore true of Grafen’s statement. The confusion caused by these misstatements is unfortunate and adds to a continuing misunderstanding of the FTNS, whose source can also be found in Fisher’s (1941) own explanation. Our purpose is to review the detailed analysis of the calculations leading to the FTNS to clarify the points at issue.

The Contemporary Evolution of Fitness

The rate of evolution of population mean fitness informs how selection acting in contemporary populations can counteract environmental change and genetic degradation (mutation, gene flow, drift, recombination). This rate influences population increases (e.g., range expansion), population stability (e.g., cryptic eco-evolutionary dynamics), and population recovery (i.e., evolutionary rescue). We review approaches for estimating such rates, especially in wild populations. We then review empirical estimates derived from two approaches: mutation accumulation (MA) and additive genetic variance in fitness (IAw). MA studies inform how selection counters genetic degradation arising from deleterious mutations, typically generating estimates of &lt;1% per generation. IAw studies provide an integrated prediction of proportional change per generation, nearly always generating estimates of &lt;20% and, more typically, &lt;10%. Overall, considerable, but not unlimited, evolutionary potential exists in populations facing detrimental environmental or genetic change. However, further studies with diverse methods and species are required for more robust and general insights.

Expression of additive genetic variance for fitness in a population of partridge pea in two field sites

Despite the importance of adaptation in shaping biological diversity over many generations, little is known about populations' capacities to adapt at any particular time. Theory predicts that a population's rate of ongoing adaptation is the ratio of its additive genetic variance for fitness, , to its mean absolute fitness, . We conducted a transplant study to quantify and standing for a population of the annual legume Chamaecrista fasciculata in one field site from which we initially sampled it and another site where it does not currently occur naturally. We also examined genotype-by-environment interactions, G × E, as well as its components, differences between sites in and in rank of breeding values for fitness. The mean fitness indicated population persistence in both sites, and there was substantial for ongoing adaptation at both sites. Statistically significant G × E indicated that the adaptive process would differ between sites. We found a positive correlation between fitness of genotypes in the "home" and "away" environments, and G × E was more pronounced as the life-cycle proceeds. This study exemplifies an approach to assessing whether there is sufficient to support evolutionary rescue in populations that are declining.

The other 96%: Can neglected sources of fitness variation offer new insights into adaptation to global change?

Mounting research considers whether populations may adapt to global change based on additive genetic variance in fitness. Yet selection acts on phenotypes, not additive genetic variance alone, meaning that persistence and evolutionary potential in the near term, at least, may be influenced by other sources of fitness variation, including nonadditive genetic and maternal environmental effects. The fitness consequences of these effects, and their environmental sensitivity, are largely unknown. Here, applying a quantitative genetic breeding design to an ecologically important marine tubeworm, we examined nonadditive genetic and maternal environmental effects on fitness (larval survival) across three thermal environments. We found that these effects are nontrivial and environment dependent, explaining at least 44% of all parentally derived effects on survival at any temperature and 96% of parental effects at the most stressful temperature. Unlike maternal environmental effects, which manifested at the latter temperature only, nonadditive genetic effects were consistently significant and covaried positively across temperatures (i.e., parental combinations that enhanced survival at one temperature also enhanced survival at elevated temperatures). Thus, while nonadditive genetic and maternal environmental effects have long been neglected because their evolutionary consequences are complex, unpredictable, or seen as transient, we argue that they warrant further attention in a rapidly warming world.

Multivariate selection and intersexual genetic constraints in a wild bird population.

When selection differs between the sexes for traits that are genetically correlated between the sexes, there is potential for the effect of selection in one sex to be altered by indirect selection in the other sex, a situation commonly referred to as intralocus sexual conflict (ISC). While potentially common, ISC has rarely been studied in wild populations. Here, we studied ISC over a set of morphological traits (wing length, tarsus length, bill depth and bill length) in a wild population of great tits (Parus major) from Wytham Woods, UK. Specifically, we quantified the microevolutionary impacts of ISC by combining intra- and intersex additive genetic (co)variances and sex-specific selection estimates in a multivariate framework. Large genetic correlations between homologous male and female traits combined with evidence for sex-specific multivariate survival selection suggested that ISC could play an appreciable role in the evolution of this population. Together, multivariate sex-specific selection and additive genetic (co)variance for the traits considered accounted for additive genetic variance in fitness that was uncorrelated between the sexes (cross-sex genetic correlation=-0.003, 95% CI=-0.83, 0.83). Gender load, defined as the reduction in a population's rate of adaptation due to sex-specific effects, was estimated at 50% (95% CI=13%, 86%). This study provides novel insights into the evolution of sexual dimorphism in wild populations and illustrates how quantitative genetics and selection analyses can be combined in a multivariate framework to quantify the microevolutionary impacts of ISC.

Definitions of fitness in age-structured populations: Comparison in the haploid case

Fisher׳s (1930) Fundamental Theorem of Natural Selection (FTNS), and in particular the development of an explicit age-structured version of the theorem, is of everlasting interest. In a recent paper, Grafen (2015a) argues that Fisher regarded his theorem as justifying individual rather than population fitness maximization. The argument relies on a new definition of fitness in age-structured populations in terms of individual birth and death rates and age-specific reproductive values in agreement with a principle of neutrality. The latter are frequency-dependent and defined without reference to genetic variation. In the same paper, it is shown that the rate of increase in the mean of the breeding values of fitness weighted by the reproductive values, but keeping the breeding values constant as in Price (1972) is equal to the additive genetic variance in fitness. Therefore, this partial change is obtained by keeping constant not only the genotypic birth and death rates but also the mean age-specific birth and death rates from which the age-specific reproductive values are defined. In this paper we reaffirm that the Malthusian parameter which measures the relative rate of increase or decrease in reproductive value of each genotype in a continuous-time age-structured population is the definition of fitness used in Fisher׳s (1930) FTNS. This is shown by considering an age-structured asexual haploid population with constant age-specific birth and death (or survival) parameters for each type. Although the original statement of the FTNS is for a diploid population, this simplified haploid model allows us to address the definition of fitness meant in this theorem without the complexities and effects of a changing genic environment. In this simplified framework, the rate of change in mean fitness in continuous time is expected to be exactly equal to the genetic variance in fitness (or to the genetic variance in fitness divided by the mean fitness in discrete time), which can be seen as a generalized growth-rate theorem. This theorem is shown to hold with the Malthusian parameter used as the definition of fitness. Moreover, in the same framework, it is shown that a discrete-time version of Grafen׳s definition may lead to a decrease in mean fitness. In the limit of weak selection with the unit of time proportional to the inverse of the intensity of selection, however, this definition predicts the right population dynamics in agreement with the growth-rate theorem. This clarifies the domain of application of the new definition, at least as far as population dynamics is concerned, and reconciles the new definition with the original one.

On the interpretation and relevance of the Fundamental Theorem of Natural Selection

The attempt to understand the statement, and then to find the interpretation, of Fisher’s “Fundamental Theorem of Natural Selection” caused problems for generations of population geneticists. Price’s (1972) paper was the first to lead to an understanding of the statement of the theorem. The theorem shows (in the discrete-time case) that the so-called “partial change” in mean fitness of a population between a parental generation and an offspring generation is the parental generation additive genetic variance in fitness divided by the parental generation mean fitness. In the continuous-time case the partial rate of change in mean fitness is equal to the parental generation additive genetic variance in fitness with no division by the mean fitness. This “partial change” has been interpreted by some as the change in mean fitness due to changes in gene frequency, and by others as the change in mean fitness due to natural selection. (Fisher variously used both interpretations.) In this paper we discuss these interpretations of the theorem. We indicate why we are unhappy with both. We also discuss the long-term relevance of the Fundamental Theorem of Natural Selection, again reaching a negative assessment. We introduce and discuss the concept of genic evolutionary potential. We finally review an optimizing theorem that involves changes in gene frequency, the additive genetic variance in fitness and the mean fitness itself, all of which are involved in the Fundamental Theorem of Natural Selection, and which is free of the difficulties in interpretation of the Fundamental Theorem of Natural Selection.

Genetic and environmental influences on fitness-related traits in an endangered shorebird population

Abstract Adaptation depends on the additive genetic variance for fitness and its component traits. Yet estimating additive genetic variance and heritability for wild populations is challenging because determining relatedness of individuals is difficult. We used 20 years (1994–2013) of phenotypic records from mark-recapture data and a multi-generational pedigree to estimate quantitative genetic variation in three fitness-related traits in Great Lakes piping plovers (Charadrius melodus), an endangered wild shorebird. Genetic and environmental components of variance as well as heritabilities were estimated using Bayesian inference for animal models. Phenotypic variation in age-corrected chick mass was composed of a significant additive genetic component (h2 = 0.27; 95% credible interval: 0.16–0.38), and hatch year, common maternal environment, and hatch site effects. Conversely, natal dispersal distance and female breeding time were not significantly heritable (h2 = 0.03; 95% CI: 0.0–0.11; h2 = 0.08, 95% CI: 0.0–0.22, respectively). Rather, environmental factors (e.g., breeding site) are the main sources of variation in these two traits. Variation in female breeding time was minimally influenced by her mate and was moderately repeatable. The low potential for natal dispersal and breeding time to evolve may limit the ability of this population to adapt to climate change long-term. However, trait alteration could occur by a phenotypically plastic response, allowing rapid adjustment to novel environmental conditions and short-term persistence. Depending on the relative contribution of genetic and environmental influences on the trait(s) of interest, results from quantitative genetic studies can also help identify management priorities for endangered populations.

Very low levels of direct additive genetic variance in fitness and fitness components in a red squirrel population.

A trait must genetically correlate with fitness in order to evolve in response to natural selection, but theory suggests that strong directional selection should erode additive genetic variance in fitness and limit future evolutionary potential. Balancing selection has been proposed as a mechanism that could maintain genetic variance if fitness components trade off with one another and has been invoked to account for empirical observations of higher levels of additive genetic variance in fitness components than would be expected from mutation–selection balance. Here, we used a long-term study of an individually marked population of North American red squirrels (Tamiasciurus hudsonicus) to look for evidence of (1) additive genetic variance in lifetime reproductive success and (2) fitness trade-offs between fitness components, such as male and female fitness or fitness in high- and low-resource environments. “Animal model” analyses of a multigenerational pedigree revealed modest maternal effects on fitness, but very low levels of additive genetic variance in lifetime reproductive success overall as well as fitness measures within each sex and environment. It therefore appears that there are very low levels of direct genetic variance in fitness and fitness components in red squirrels to facilitate contemporary adaptation in this population.

Local adaptation and genetic effects on fitness: Calculations for exponential family models with random effects

Random effects are implemented for aster models using two approximations taken from Breslow and Clayton [J. Amer. Statist. Assoc. 88 (1993) 9-25]. Random effects are analytically integrated out of the Laplace approximation to the complete data log likelihood, giving a closed-form expression for an approximate missing data log likelihood. Third and higher derivatives of the complete data log likelihood with respect to the random effects are ignored, giving a closed-form expression for second derivatives of the approximate missing data log likelihood, hence approximate observed Fisher information. This method is applicable to any exponential family random effects model. It is implemented in the CRAN package aster (R Core Team [R: A Language and Environment for Statistical Computing (2012) R Foundation for Statistical Computing], Geyer [R package aster (2012) http://cran.r-project.org/package=aster]). Applications are analyses of local adaptation in the invasive California wild radish (Raphanus sativus) and the slender wild oat (Avena barbata) and of additive genetic variance for fitness in the partridge pea (Chamaecrista fasciculata).

ANTAGONISTIC VERSUS NONANTAGONISTIC MODELS OF BALANCING SELECTION: CHARACTERIZING THE RELATIVE TIMESCALES AND HITCHHIKING EFFECTS OF PARTIAL SELECTIVE SWEEPS

Antagonistically selected alleles--those with opposing fitness effects between sexes, environments, or fitness components--represent an important component of additive genetic variance in fitness-related traits, with stably balanced polymorphisms often hypothesized to contribute to observed quantitative genetic variation. Balancing selection hypotheses imply that intermediate-frequency alleles disproportionately contribute to genetic variance of life-history traits and fitness. Such alleles may also associate with population genetic footprints of recent selection, including reduced genetic diversity and inflated linkage disequilibrium at linked, neutral sites. Here, we compare the evolutionary dynamics of different balancing selection models, and characterize the evolutionary timescale and hitchhiking effects of partial selective sweeps generated under antagonistic versus nonantagonistic (e.g., overdominant and frequency-dependent selection) processes. We show that the evolutionary timescales of partial sweeps tend to be much longer, and hitchhiking effects are drastically weaker, under scenarios of antagonistic selection. These results predict an interesting mismatch between molecular population genetic and quantitative genetic patterns of variation. Balanced, antagonistically selected alleles are expected to contribute more to additive genetic variance for fitness than alleles maintained by classic, nonantagonistic mechanisms. Nevertheless, classical mechanisms of balancing selection are much more likely to generate strong population genetic signatures of recent balancing selection.

Combining capture–recapture data and pedigree information to assess heritability of demographic parameters in the wild

Quantitative genetic analyses have been increasingly used to estimate the genetic basis of life-history traits in natural populations. Imperfect detection of individuals is inherent to studies that monitor populations in the wild, yet it is seldom accounted for by quantitative genetic studies, perhaps leading to flawed inference. To facilitate the inclusion of imperfect detection of individuals in such studies, we develop a method to estimate additive genetic variance and assess heritability for binary traits such as survival, using capture-recapture (CR) data. Our approach combines mixed-effects CR models with a threshold model to incorporate discrete data in a standard 'animal model' approach. We employ Markov chain Monte Carlo sampling in a Bayesian framework to estimate model parameters. We illustrate our approach using data from a wild population of blue tits (Cyanistes caeruleus) and present the first estimate of heritability of adult survival in the wild. In agreement with the prediction that selection should deplete additive genetic variance in fitness, we found that survival had low heritability. Because the detection process is incorporated, capture-recapture animal models (CRAM) provide unbiased quantitative genetics analyses of longitudinal data collected in the wild.

Fisher’s fundamental theorem of inclusive fitness and the change in fitness due to natural selection when conspecifics interact

Competition and cooperation is fundamental to evolution by natural selection, both in animals and plants. Here, I investigate the consequences of such interactions for response in fitness due to natural selection. I provide quantitative genetic expressions for heritable variance and response in fitness due to natural selection when conspecifics interact. Results show that interactions among conspecifics generate extra heritable variance in fitness, and that interacting with kin is the key to evolutionary success because it translates the extra heritable variance into response in fitness. This work also unifies Fisher's fundamental theorem of natural selection (FTNS) and Hamilton's inclusive fitness (IF). The FTNS implies that natural selection maximizes fitness, whereas Hamilton proposed maximization of IF. This work shows that the FTNS describes the increase in IF, rather than direct fitness, at a rate equal to the additive genetic variance in fitness. Thus, Hamilton's IF and Fisher's FTNS both describe the maximization of IF.
