Protein multiple sequence alignment benchmarking through secondary structure prediction.

MotivationMultiple sequence alignment (MSA) is commonly used to analyze sets of homologous protein or DNA sequences. This has lead to the development of many methods and packages for MSA over the past 30 years. Being able to compare different methods has been problematic and has relied on gold standard benchmark datasets of ‘true’ alignments or on MSA simulations. A number of protein benchmark datasets have been produced which rely on a combination of manual alignment and/or automated superposition of protein structures. These are either restricted to very small MSAs with few sequences or require manual alignment which can be subjective. In both cases, it remains very difficult to properly test MSAs of more than a few dozen sequences. PREFAB and HomFam both rely on using a small subset of sequences of known structure and do not fairly test the quality of a full MSA.ResultsIn this paper we describe QuanTest, a fully automated and highly scalable test system for protein MSAs which is based on using secondary structure prediction accuracy (SSPA) to measure alignment quality. This is based on the assumption that better MSAs will give more accurate secondary structure predictions when we include sequences of known structure. SSPA measures the quality of an entire alignment however, not just the accuracy on a handful of selected sequences. It can be scaled to alignments of any size but here we demonstrate its use on alignments of either 200 or 1000 sequences. This allows the testing of slow accurate programs as well as faster, less accurate ones. We show that the scores from QuanTest are highly correlated with existing benchmark scores. We also validate the method by comparing a wide range of MSA alignment options and by including different levels of mis-alignment into MSA, and examining the effects on the scores.Availability and ImplementationQuanTest is available from http://www.bioinf.ucd.ie/download/QuanTest.tgzSupplementary information Supplementary data are available at Bioinformatics online.

Evolutionary Algorithm for RNA Secondary Structure Prediction Based on Simulated SHAPE Data.

BackgroundNon-coding RNAs perform a wide range of functions inside the living cells that are related to their structures. Several algorithms have been proposed to predict RNA secondary structure based on minimum free energy. Low prediction accuracy of these algorithms indicates that free energy alone is not sufficient to predict the functional secondary structure. Recently, the obtained information from the SHAPE experiment greatly improves the accuracy of RNA secondary structure prediction by adding this information to the thermodynamic free energy as pseudo-free energy.MethodIn this paper, a new method is proposed to predict RNA secondary structure based on both free energy and SHAPE pseudo-free energy. For each RNA sequence, a population of secondary structures is constructed and their SHAPE data are simulated. Then, an evolutionary algorithm is used to improve each structure based on both free and pseudo-free energies. Finally, a structure with minimum summation of free and pseudo-free energies is considered as the predicted RNA secondary structure.Results and ConclusionsComputationally simulating the SHAPE data for a given RNA sequence requires its secondary structure. Here, we overcome this limitation by employing a population of secondary structures. This helps us to simulate the SHAPE data for any RNA sequence and consequently improves the accuracy of RNA secondary structure prediction as it is confirmed by our experiments. SPIDER2: A Package to Predict Secondary Structure, Accessible Surface Area, and Main-Chain Torsional Angles by Deep Neural Networks.

Predicting one-dimensional structure properties has played an important role to improve prediction of protein three-dimensional structures and functions. The most commonly predicted properties are secondary structure and accessible surface area (ASA) representing local and nonlocal structural characteristics, respectively. Secondary structure prediction is further complemented by prediction of continuous main-chain torsional angles. Here we describe a newly developed method SPIDER2 that utilizes three iterations of deep learning neural networks to improve the prediction accuracy of several structural properties simultaneously. For an independent test set of 1199 proteins SPIDER2 achieves 82 % accuracy for secondary structure prediction, 0.76 for the correlation coefficient between predicted and actual solvent accessible surface area, 19° and 30° for mean absolute errors of backbone φ and ψ angles, respectively, and 8° and 32° for mean absolute errors of Cα-based θ and τ angles, respectively. The method provides state-of-the-art, all-in-one accurate prediction of local structure and solvent accessible surface area. ConSSert: Consensus SVM Model for Accurate Prediction of Ordered Secondary Structure.

Accurate prediction of protein secondary structure remains a crucial step in most approaches to the protein-folding problem, yet the prediction of ordered secondary structure, specifically beta-strands, remains a challenge. We developed a consensus secondary structure prediction method, conSSert, which is based on support vector machines (SVM) and provides exceptional accuracy for the prediction of beta-strands with QE accuracy of over 0.82 and a Q2-EH of 0.86. conSSert uses as input probabilities for the three types of secondary structure (helix, strand, and coil) that are predicted by four top performing methods: PSSpred, PSIPRED, SPINE-X, and RAPTOR. conSSert was trained/tested using 4261 protein chains from PDBSelect25, and 8632 chains from PISCES. Further validation was performed using targets from CASP9, CASP10, and CASP11. Our data suggest that poor performance in strand prediction is likely a result of training bias and not solely due to the nonlocal nature of beta-sheet contacts. conSSert is freely available for noncommercial use as a webservice: http://ares.tamu.edu/conSSert/.

Experiment-Assisted Secondary Structure Prediction with RNAstructure.

Experimental probing data can be used to improve the accuracy of RNA secondary structure prediction. The software package RNAstructure can take advantage of enzymatic cleavage data, FMN cleavage data, traditional chemical modification reactivity data, and SHAPE reactivity data for secondary structure modeling. This chapter provides protocols for using experimental probing data with RNAstructure to restrain or constrain RNA secondary structure prediction.

A balanced secondary structure predictor

Secondary structure (SS) refers to the local spatial organization of a polypeptide backbone atoms of a protein. Accurate prediction of SS can provide crucial features to form the next higher level of 3D structure of a protein accurately. SS has three different major components, helix (H), beta (E) and coil (C). Most of the SS predictors express imbalanced accuracies by claiming higher prediction performances in predicting H and C, and on the contrary having low accuracy in E predictions. E component being in low count, a predictor may show very good overall performance by over-predicting H and C and under predicting E, which can make such predictors biologically inapplicable. In this work we are motivated to develop a balanced SS predictor by incorporating 33 physicochemical properties into 15-tuble peptides via Chou׳s general PseAAC, which allowed obtaining higher accuracies in predicting all three SS components. Our approach uses three different support vector machines for binary classification of the major classes and then form optimized multiclass predictor using genetic algorithm (GA). The trained three binary SVMs are E versus non-E (i.e., E/¬E), C/¬C and H/¬H. This GA based optimized and combined three class predictor, called cSVM, is further combined with SPINE X to form the proposed final balanced predictor, called MetaSSPred. This novel paradigm assists us in optimizing the precision and recall. We prepared two independent test datasets (CB471 and N295) to compare the performance of our predictors with SPINE X. MetaSSPred significantly increases beta accuracy (QE) for both the datasets. QE score of MetaSSPred on CB471 and N295 were 71.7% and 74.4% respectively. These scores are 20.9% and 19.0% improvement over the QE scores given by SPINE X alone on CB471 and N295 datasets respectively. Standard deviations of the accuracies across three SS classes of MetaSSPred on CB471 and N295 datasets were 4.2% and 2.3% respectively. On the other hand, for SPINE X, these values are 12.9% and 10.9% respectively. These findings suggest that the proposed MetaSSPred is a well-balanced SS predictor compared to the state-of-the-art SPINE X predictor.

A New Method to Predict RNA Secondary Structure Based on RNA Folding Simulation.

RNA plays an important role in various biological processes; hence, it is essential when determining the functions of RNA to research its secondary structures. So far, the accuracy of RNA secondary structure prediction remains an area in need of improvement. This paper presents a novel method for predicting RNA secondary structure based on an RNA folding simulation model. This model assumes that the process of RNA folding from the random coil state to full structure is staged and in every stage of folding, the final state of an RNA is determined by the optimal combination of helical regions, which are urgently essential to dynamics of RNA formation. This paper proposes the First Large Free Energy Difference (FLED) in order to find the helical regions most urgently needed for optimal final state formation among all the possible helical regions. Tests on the datasets with known structures from public databases demonstrate that our method can outperform other current RNA secondary structure prediction methods in terms of prediction accuracy.

RNA 3D Modules in Genome-Wide Predictions of RNA 2D Structure.

Recent experimental and computational progress has revealed a large potential for RNA structure in the genome. This has been driven by computational strategies that exploit multiple genomes of related organisms to identify common sequences and secondary structures. However, these computational approaches have two main challenges: they are computationally expensive and they have a relatively high false discovery rate (FDR). Simultaneously, RNA 3D structure analysis has revealed modules composed of non-canonical base pairs which occur in non-homologous positions, apparently by independent evolution. These modules can, for example, occur inside structural elements which in RNA 2D predictions appear as internal loops. Hence one question is if the use of such RNA 3D information can improve the prediction accuracy of RNA secondary structure at a genome-wide level. Here, we use RNAz in combination with 3D module prediction tools and apply them on a 13-way vertebrate sequence-based alignment. We find that RNA 3D modules predicted by metaRNAmodules and JAR3D are significantly enriched in the screened windows compared to their shuffled counterparts. The initially estimated FDR of 47.0% is lowered to below 25% when certain 3D module predictions are present in the window of the 2D prediction. We discuss the implications and prospects for further development of computational strategies for detection of RNA 2D structure in genomic sequence.

Improving prediction of secondary structure, local backbone angles, and solvent accessible surface area of proteins by iterative deep learning.

Direct prediction of protein structure from sequence is a challenging problem. An effective approach is to break it up into independent sub-problems. These sub-problems such as prediction of protein secondary structure can then be solved independently. In a previous study, we found that an iterative use of predicted secondary structure and backbone torsion angles can further improve secondary structure and torsion angle prediction. In this study, we expand the iterative features to include solvent accessible surface area and backbone angles and dihedrals based on Cα atoms. By using a deep learning neural network in three iterations, we achieved 82% accuracy for secondary structure prediction, 0.76 for the correlation coefficient between predicted and actual solvent accessible surface area, 19° and 30° for mean absolute errors of backbone φ and ψ angles, respectively, and 8° and 32° for mean absolute errors of Cα-based θ and τ angles, respectively, for an independent test dataset of 1199 proteins. The accuracy of the method is slightly lower for 72 CASP 11 targets but much higher than those of model structures from current state-of-the-art techniques. This suggests the potentially beneficial use of these predicted properties for model assessment and ranking.

Accurate secondary structure prediction and fold recognition for circular dichroism spectroscopy

Circular dichroism (CD) spectroscopy is a widely used technique for the study of protein structure. Numerous algorithms have been developed for the estimation of the secondary structure composition from the CD spectra. These methods often fail to provide acceptable results on α/β-mixed or β-structure-rich proteins. The problem arises from the spectral diversity of β-structures, which has hitherto been considered as an intrinsic limitation of the technique. The predictions are less reliable for proteins of unusual β-structures such as membrane proteins, protein aggregates, and amyloid fibrils. Here, we show that the parallel/antiparallel orientation and the twisting of the β-sheets account for the observed spectral diversity. We have developed a method called β-structure selection (BeStSel) for the secondary structure estimation that takes into account the twist of β-structures. This method can reliably distinguish parallel and antiparallel β-sheets and accurately estimates the secondary structure for a broad range of proteins. Moreover, the secondary structure components applied by the method are characteristic to the protein fold, and thus the fold can be predicted to the level of topology in the CATH classification from a single CD spectrum. By constructing a web server, we offer a general tool for a quick and reliable structure analysis using conventional CD or synchrotron radiation CD (SRCD) spectroscopy for the protein science research community. The method is especially useful when X-ray or NMR techniques fail. Using BeStSel on data collected by SRCD spectroscopy, we investigated the structure of amyloid fibrils of various disease-related proteins and peptides.

JPred4: a protein secondary structure prediction server.

JPred4 (http://www.compbio.dundee.ac.uk/jpred4) is the latest version of the popular JPred protein secondary structure prediction server which provides predictions by the JNet algorithm, one of the most accurate methods for secondary structure prediction. In addition to protein secondary structure, JPred also makes predictions of solvent accessibility and coiled-coil regions. The JPred service runs up to 94 000 jobs per month and has carried out over 1.5 million predictions in total for users in 179 countries. The JPred4 web server has been re-implemented in the Bootstrap framework and JavaScript to improve its design, usability and accessibility from mobile devices. JPred4 features higher accuracy, with a blind three-state (α-helix, β-strand and coil) secondary structure prediction accuracy of 82.0% while solvent accessibility prediction accuracy has been raised to 90% for residues <5% accessible. Reporting of results is enhanced both on the website and through the optional email summaries and batch submission results. Predictions are now presented in SVG format with options to view full multiple sequence alignments with and without gaps and insertions. Finally, the help-pages have been updated and tool-tips added as well as step-by-step tutorials.

A semi-supervised learning approach for RNA secondary structure prediction

RNA secondary structure prediction is a key technology in RNA bioinformatics. Most algorithms for RNA secondary structure prediction use probabilistic models, in which the model parameters are trained with reliable RNA secondary structures. Because of the difficulty of determining RNA secondary structures by experimental procedures, such as NMR or X-ray crystal structural analyses, there are still many RNA sequences that could be useful for training whose secondary structures have not been experimentally determined. In this paper, we introduce a novel semi-supervised learning approach for training parameters in a probabilistic model of RNA secondary structures in which we employ not only RNA sequences with annotated secondary structures but also ones with unknown secondary structures. Our model is based on a hybrid of generative (stochastic context-free grammars) and discriminative models (conditional random fields) that has been successfully applied to natural language processing. Computational experiments indicate that the accuracy of secondary structure prediction is improved by incorporating RNA sequences with unknown secondary structures into training. To our knowledge, this is the first study of a semi-supervised learning approach for RNA secondary structure prediction. This technique will be useful when the number of reliable structures is limited.

Genome-wide discovery of miRNAs using ensembles of machine learning algorithms and logistic regression.

In silico prediction of novel miRNAs from genomic sequences remains a challenging problem. This study presents a genome-wide miRNA discovery software package called GenoScan and evaluates two hairpin classification methods. These methods, one ensemble-based and one using logistic regression were benchmarked along with 15 published methods. In addition, the sequence-folding step is addressed by investigating the impact of secondary structure prediction methods and the choice of input sequence length on prediction performance. Both the accuracy of secondary structure predictions and the miRNA prediction are evaluated. In the benchmark of hairpin classification methods, the regression model achieved highest classification accuracy. Of the structure prediction methods evaluated, ContextFold achieved the highest agreement between predicted and experimentally determined structures. However, both the choice of secondary structure prediction method and input sequence length had limited impact on hairpin classification performance.

RNA secondary structure prediction from multi-aligned sequences.

It has been well accepted that the RNA secondary structures of most functional non-coding RNAs (ncRNAs) are closely related to their functions and are conserved during evolution. Hence, prediction of conserved secondary structures from evolutionarily related sequences is one important task in RNA bioinformatics; the methods are useful not only to further functional analyses of ncRNAs but also to improve the accuracy of secondary structure predictions and to find novel functional RNAs from the genome. In this review, I focus on common secondary structure prediction from a given aligned RNA sequence, in which one secondary structure whose length is equal to that of the input alignment is predicted. I systematically review and classify existing tools and algorithms for the problem, by utilizing the information employed in the tools and by adopting a unified viewpoint based on maximum expected gain (MEG) estimators. I believe that this classification will allow a deeper understanding of each tool and provide users with useful information for selecting tools for common secondary structure predictions.

Enhanced Chemical Shift Analysis for Secondary Structure prediction of protein

Predicting secondary structure of protein through assigned backbone chemical shifts has been used widely because of its convenience and flexibility. In spite of its usefulness, chemical shift based analysis has some defects including isotopic shifts and solvent interaction. Here, it is shown that corrected chemical shift analysis for secondary structure of protein. It is included chemical shift correction through consideration of deuterium isotopic effect and calculate chemical shift index using probability-based methods. Enhanced method was applied successfully to one of the proteins from Mycobacterium tuberculosis. It is suggested that correction of chemical shift analysis could increase accuracy of secondary structure prediction of protein and small molecule in solution.

Using the RNAstructure Software Package to Predict Conserved RNA Structures.

The structures of many non-coding RNA (ncRNA) are conserved by evolution to a greater extent than their sequences. By predicting the conserved structure of two or more homologous sequences, the accuracy of secondary structure prediction can be improved as compared to structure prediction for a single sequence. This unit provides protocols for the use of four programs in the RNAstructure suite for prediction of conserved structures, Multilign, TurboFold, Dynalign, and PARTS. These programs can be run via Web servers, on the command line, or with graphical interfaces.

Context-Based Features Enhance Protein Secondary Structure Prediction Accuracy

We report a new approach of using statistical context-based scores as encoded features to train neural networks to achieve secondary structure prediction accuracy improvement. The context-based scores are pseudo-potentials derived by evaluating statistical, high-order inter-residue interactions, which estimate the favorability of a residue adopting certain secondary structure conformation within its amino acid environment. Encoding these context-based scores as important training and prediction features provides a way to address a long-standing difficulty in neural network-based secondary structure predictions of taking interdependency among secondary structures of neighboring residues into account. Our computational results have shown that the context-based scores are effective features to enhance the prediction accuracy of secondary structure predictions. An overall 7-fold cross-validated Q3 accuracy of 82.74% and Segment Overlap Accuracy (SOV) accuracy of 86.25% are achieved on a set of more than 7987 protein chains with, at most, 25% sequence identity. The Q3 prediction accuracy on benchmarks of CB513, Manesh215, Carugo338, as well as CASP9 protein chains is higher than popularly used secondary structure prediction servers, including Psipred, Profphd, Jpred, Porter (ab initio), and Netsurf. More significant improvement is observed in the SOV accuracy, where more than 4% enhancement is observed, compared to the server with the best SOV accuracy. A Q8 accuracy of >70% (71.5%) is also found in eight-state secondary structure prediction. The majority of the Q3 accuracy improvement is contributed from correctly identifying β-sheets and α-helices. When the context-based scores are incorporated, there are 15.5% more residues predicted with >90% confidence. These high-confidence predictions usually have a rather high accuracy (averagely ~95%). The three- and eight-state prediction servers (SCORPION) implementing our methods are available online.

Enhancement of accuracy and efficiency for RNA secondary structure prediction by sequence segmentation and MapReduce

BackgroundRibonucleic acid (RNA) molecules play important roles in many biological processes including gene expression and regulation. Their secondary structures are crucial for the RNA functionality, and the prediction of the secondary structures is widely studied. Our previous research shows that cutting long sequences into shorter chunks, predicting secondary structures of the chunks independently using thermodynamic methods, and reconstructing the entire secondary structure from the predicted chunk structures can yield better accuracy than predicting the secondary structure using the RNA sequence as a whole. The chunking, prediction, and reconstruction processes can use different methods and parameters, some of which produce more accurate predictions than others. In this paper, we study the prediction accuracy and efficiency of three different chunking methods using seven popular secondary structure prediction programs that apply to two datasets of RNA with known secondary structures, which include both pseudoknotted and non-pseudoknotted sequences, as well as a family of viral genome RNAs whose structures have not been predicted before. Our modularized MapReduce framework based on Hadoop allows us to study the problem in a parallel and robust environment.ResultsOn average, the maximum accuracy retention values are larger than one for our chunking methods and the seven prediction programs over 50 non-pseudoknotted sequences, meaning that the secondary structure predicted using chunking is more similar to the real structure than the secondary structure predicted by using the whole sequence. We observe similar results for the 23 pseudoknotted sequences, except for the NUPACK program using the centered chunking method. The performance analysis for 14 long RNA sequences from the Nodaviridae virus family outlines how the coarse-grained mapping of chunking and predictions in the MapReduce framework exhibits shorter turnaround times for short RNA sequences. However, as the lengths of the RNA sequences increase, the fine-grained mapping can surpass the coarse-grained mapping in performance.ConclusionsBy using our MapReduce framework together with statistical analysis on the accuracy retention results, we observe how the inversion-based chunking methods can outperform predictions using the whole sequence. Our chunk-based approach also enables us to predict secondary structures for very long RNA sequences, which is not feasible with traditional methods alone.

Prediction of Protein Secondary Structure Using Feature Selection and Analysis Approach

The prediction of the secondary structure of a protein from its amino acid sequence is an important step towards the prediction of its three-dimensional structure. However, the accuracy of ab initio secondary structure prediction from sequence is about 80% currently, which is still far from satisfactory. In this study, we proposed a novel method that uses binomial distribution to optimize tetrapeptide structural words and increment of diversity with quadratic discriminant to perform prediction for protein three-state secondary structure. A benchmark dataset including 2,640 proteins with sequence identity of less than 25% was used to train and test the proposed method. The results indicate that overall accuracy of 87.8% was achieved in secondary structure prediction by using ten-fold cross-validation. Moreover, the accuracy of predicted secondary structures ranges from 84 to 89% at the level of residue. These results suggest that the feature selection technique can detect the optimized tetrapeptide structural words which affect the accuracy of predicted secondary structures.

SPSSM8: An accurate approach for predicting eight-state secondary structures of proteins

Protein eight-state secondary structure prediction is challenging, but is necessary to determine protein structure and function. Here, we report the development of a novel approach, SPSSM8, to predict eight-state secondary structures of proteins accurately from sequences based on the structural position-specific scoring matrix (SPSSM). The SPSSM has been successfully utilized to predict three-state secondary structures. Now we employ an eight-state SPSSM as a feature that is obtained from sequence structure alignment against a large database of 9 million sequences with putative structural information. The SPSSM8 uses a low sequence identity dataset (9062 entries) as a training set and conditional random field for the classification algorithm. The SPSSM8 achieved an average eight-state secondary structure accuracy (Q8) of 71.7% (Q3, 81.6%) for an independent testing set (463 entries), which had an improved accuracy of 10.1% and 4.6% compared with SSPro8 and CNF, respectively, and significantly improved the accuracy of eight-state secondary structure prediction. For CASP 9 dataset (92 entries) the SPSSM8 achieved a Q8 accuracy of 80.1% (Q3, 83.0%). The SPSSM8 was confirmed as an outstanding predictor for eight-state secondary structures of proteins.
