A Novel Chloroplast-Localized Pentatricopeptide Repeat Protein Involved in Splicing Affects Chloroplast Development and Abiotic Stress Response in Rice

Pentatricopeptide repeat (PPR) proteins comprise a large family in higher plants and modulate organellar gene expression by participating in various aspects of organellar RNA metabolism. In rice, the family contains 477 members, and the majority of their functions remain unclear. In this study, we isolated and characterized a rice mutant, white stripe leaf (wsl), which displays chlorotic striations early in development. Map-based cloning revealed that WSL encodes a newly identified rice PPR protein which targets the chloroplasts. In wsl mutants, PEP-dependent plastid gene expression was significantly down-regulated, and plastid rRNAs and translation products accumulate to very low levels. Consistently with the observations, wsl shows a strong defect in the splicing of chloroplast transcript rpl2, resulting in aberrant transcript accumulation and its product reduction in the mutant. The wsl shows enhanced sensitivity to ABA, salinity, and sugar, and it accumulates more H2O2 than wild-type. These results suggest the reduced translation efficiency may affect the response of the mutant to abiotic stress.

The NAC Family Transcription Factor OsNAP Confers Abiotic Stress Response Through the ABA Pathway

Plants respond to environmental stresses by altering gene expression, and several genes have been found to mediate stress-induced expression, but many additional factors are yet to be identified. OsNAP is a member of the NAC transcription factor family; it is localized in the nucleus, and shows transcriptional activator activity in yeast. Analysis of the OsNAP transcript levels in rice showed that this gene was significantly induced by ABA and abiotic stresses, including high salinity, drought and low temperature. Rice plants overexpressing OsNAP did not show growth retardation, but showed a significantly reduced rate of water loss, enhanced tolerance to high salinity, drought and low temperature at the vegetative stage, and improved yield under drought stress at the flowering stage. Microarray analysis of transgenic plants overexpressing OsNAP revealed that many stress-related genes were up-regulated, including OsPP2C06/OsABI2, OsPP2C09, OsPP2C68 and OsSalT, and some genes coding for stress-related transcription factors (OsDREB1A, OsMYB2, OsAP37 and OsAP59). Our data suggest that OsNAP functions as a transcriptional activator that plays a role in mediating abiotic stress responses in rice.

Comprehensive gene expression analysis of the DNA (cytosine-5) methyltransferase family in rice (Oryza sativa L.).

Cytosine DNA methylation is a conserved epigenetic regulatory mechanism in both plants and animals. DNA methyltransferases (DNA MTases) not only initiate (de novo) but also maintain the process of DNA methylation. Here, we characterized the genome-wide expression profiles of 10 cytosine DNA MTase genes belonging to 4 subfamilies, MET1, CMT, DNMT2, and DRM, in rice. Tissue-specific gene expression analysis showed that all family members varied widely in their expression and specificities and might be involved in some basic metabolic pathways. Similarly, the expression of all rice cytosine DNA MTase genes was not regulated by plant hormones except OsDRM1a and OsDRM1b, which were downregulated by jasmonic acid. The transcription level of 10 genes in rice shoots and roots was also measured under salt and osmotic stress. Meanwhile, quantitative polymerase chain reaction data of the japonica and indica rice cultivars revealed that there is large variation in the expression activities of all genes. The results provide a foundation to further explore the roles of DNA MTases and the epigenetic regulation of abiotic stress responses in rice.

Salicylic Acid and Abiotic Stress Responses in Rice

AbstractAmong plant species rice (Oryza sativa L.) leaves can be characterised with a very high level of salicylic acid content; however, its exact role is still poorly understood. In the present work, rice genotypes with different levels of drought tolerance have been subjected to PEG‐induced drought or cold stress at 10 °C in order to find relationship between the salicylic acid metabolism and the level of stress tolerance; and between the salicylic acid level and other protective mechanisms. Although the drought‐sensitive genotypes usually contained slightly higher amount of salicylic acid than the tolerant ones, there was no strong correlation between the salicylic acid contents and the degree of drought tolerance. Because the expression pattern of the chorismate synthase and isochorismate synthase genes did not correlate with the level of salicylic acid, but there was a correlation between the levels of salicylic acid and ortho‐hydroxy‐cinnamic, it is assumed that the salicylic acid synthesis via ortho‐hydroxy‐cinnamic acid may play a more decisive role than the chorismate–isochorismate–salicylic acid pathway in rice. While the activity of the glutathione reductase enzyme did not show correlation with drought tolerance, the glutathione S‐transferase activities were usually higher in the leaves of the drought‐tolerant varieties than in the sensitive ones. The salicylic acid contents in the leaves were not substantially affected by the applied stress conditions; however, other stress‐related compounds polyamines showed marked, stress‐specific responses. Correlation data suggest that there is no direct link between the abiotic stress‐induced polyamine changes and the salicylic acid metabolism in rice.

Toward understanding transcriptional regulatory networks in abiotic stress responses and tolerance in rice.

Abiotic stress causes loss of crop production. Under abiotic stress conditions, expression of many genes is induced, and their products have important roles in stress responses and tolerance. Progress has been made in understanding the biological roles of regulons in abiotic stress responses in rice. A number of transcription factors (TFs) regulate stress-responsive gene expression. OsDREB1s and OsDREB2s were identified as abiotic-stress responsive TFs that belong to the AP2/ERF family. Similar to Arabidopsis, these DREB regulons were most likely not involved in the abscisic acid (ABA) pathway. OsAREBs such as OsAREB1 were identified as key components in ABA-dependent transcriptional networks in rice. OsNAC/SNACs including OsNAC6 were characterized as factors that regulate expression of genes important for abiotic stress responses in rice. Here, we review on the rice abiotic-stress responses mediated by transcriptional networks, with the main focus on TFs that function in abiotic stress responses and confer stress tolerance in rice.

Transcription Regulation of Abiotic Stress Responses in Rice: A Combined Action of Transcription Factors and Epigenetic Mechanisms

Plant growth and crop production are highly reduced by adverse environmental conditions and rice is particularly sensitive to abiotic stresses. Plants have developed a number of different mechanisms to respond and try to adapt to abiotic stress. Plant response to stress such as drought, cold, and high salinity, implies rapid and coordinated changes at transcriptional level of entire gene networks. During the last decade many transcription factors, belonging to different families, have been shown to act as positive or negative regulators of stress responsive genes, thus playing an extremely important role in stress signaling. More recently, epigenetic mechanisms have been also involved in the regulation of the stress responsive genes. In this review, we have performed a comprehensive analysis of the rice transcription factors reported so far as being involved in abiotic stress responses. The impact of abiotic stresses on epigenomes is also addressed. Finally, we update the connections made so far between DNA-binding transcription factors (TFs), and epigenetic mechanisms (DNA methylation and histones methylation or acetylation) emphasizing an integrative view of transcription regulation.

Inducible and constitutive expression of HvCBF4 in rice leads to differential gene expression and drought tolerance

The effects of the ectopic expression of a barley transcription factor (HvCBF4) under the control of a constitutive (maize Ubi1) or a stress-inducible (Arabidopsis RD29A) promoter in the abiotic stress response in rice (Oryza sativa L.) was investigated. The transformed plants were analyzed both at molecular and physiological level and the AtRD29A::HvCBF4 plants were further analyzed using the GeneChip® rice genome array under control conditions. Only the plants constitutively expressing HvCBF4 have shown increased survival to drought stress, but not to cold or high-salinity. These plants have also shown better photosynthetic capacity, as determined by chlorophyll fluorescence. Plants expressing AtRD29A::HvCBF4 did not show increased survival to any of the stresses applied. However in the GeneChip® microarray, these plants have shown up-regulation of many stress-responsive genes (> 400) as compared to non-transformed plants. Interestingly, RT-PCR analysis revealed not only differential gene expression between roots and shoots, but also between transgenic lines with the different promoters. Our results indicate that different HvCBF4 expression levels resulted in different transcriptomes and drought tolerance. Given that AtRD29A::HvCBF4 plants did not show increased tolerance to any of the imposed stresses, we may conclude that this promoter may be inappropriate for rice transformation aiming for enhanced abiotic stress tolerance.

Small RNAs from MITE‐derived stem‐loop precursors regulate abscisic acid signaling and abiotic stress responses in rice

Small silencing RNAs (sRNAs) are non-coding RNA regulators that negatively regulate gene expression by guiding mRNA degradation, translation repression or chromatin modification. Plant sRNAs play crucial roles in various developmental processes, hormone signaling, immune responses and adaptation to a variety of abiotic stresses. miR441 and miR446 were previously annotated as microRNAs (miRNAs) because their precursors can form typical stem-loop structures, but are not considered as real miRNAs because of inconsistency with some ancillary criteria of the recent guidelines for annotation of plant miRNAs. We tentatively rename them small interfering (si)R441 and siR446, respectively, in this study. It has recently been shown that the precursors of siR441 and siR446 might originate from the miniature inverted-repeat transposable element (MITE) Stowaway1. In this report, we show that, in contrast with Dicer-like (DCL)3- and RNA-dependent RNA polymerase (RDR)2-dependent MITE-derived ra-siRNAs, siR441 and siR446 are processed by OsDCL3a but independent of OsRDR2, indicating that siR441 and siR446 are generated from single-stranded stem-loop precursors. We also show that abscisic acid (ABA) and abiotic stresses downregulate the expression of siR441 and siR446 but, surprisingly, increase the accumulation of their precursors in rice plants, implying that processing of siRNA precursors is inhibited. We provide evidence to show that this defective processing is due to increased precursor accumulation per se, possibly by intermolecular self-pairing of the processing intermediate sequences, thus hindering their normal processing. Functional examinations indicate that siR441 and siR446 are positive regulators of rice ABA signaling and tolerance to abiotic stress, possibly by regulating MAIF1 expression.

QlicRice: a web interface for abiotic stress responsive QTL and loci interaction channels in rice

The QlicRice database is designed to host publicly accessible, abiotic stress responsive quantitative trait loci (QTLs) in rice (Oryza sativa) and their corresponding sequenced gene loci. It provides a platform for the data mining of abiotic stress responsive QTLs, as well as browsing and annotating associated traits, their location on a sequenced genome, mapped expressed sequence tags (ESTs) and tissue and growth stage-specific expressions on the whole genome. Information on QTLs related to abiotic stresses and their corresponding loci from a genomic perspective has not yet been integrated on an accessible, user-friendly platform. QlicRice offers client-responsive architecture to retrieve meaningful biological information—integrated and named ‘Qlic Search’—embedded in a query phrase autocomplete feature, coupled with multiple search options that include trait names, genes and QTL IDs. A comprehensive physical and genetic map and vital statistics have been provided in a graphical manner for deciphering the position of QTLs on different chromosomes. A convenient and intuitive user interface have been designed to help users retrieve associations to agronomically important QTLs on abiotic stress response in rice.Database URL: http://nabg.iasri.res.in:8080/qlic-rice/.

Global expression profiling of rice microRNAs by one-tube stem-loop reverse transcription quantitative PCR revealed important roles of microRNAs in abiotic stress responses

MicroRNAs are a class of endogenous small RNA molecules (20-24 nucleotides) that have pivotal roles in regulating gene expression mostly at posttranscriptional levels in plants. Plant microRNAs have been implicated in the regulation of diverse biological processes including growth and stress responses. However, the information about microRNAs in regulating abiotic stress responses in rice is limited. We optimized a one-tube stem-loop reverse transcription quantitative PCR (ST-RT qPCR) for high-throughput expression profiling analysis of microRNAs in rice under normal and stress conditions. The optimized ST-RT qPCR method was as accurate as small RNA gel blotting and was more convenient and time-saving than other methods in quantifying microRNAs. With this method, 41 rice microRNAs were quantified for their relative expression levels after drought, salt, cold, and abscisic acid (ABA) treatments. Thirty-two microRNAs showed induced or suppressed expression after stress or ABA treatment. Further analysis suggested that stress-responsive cis-elements were enriched in the promoters of stress-responsive microRNA genes. The expressions of five and seven microRNAs were significantly affected in the rice plant with defects in stress tolerance regulatory genes OsSKIPa and OsbZIP23, respectively. Some of the predicted target genes of these microRNAs were also related to abiotic stresses. We conclude that ST-RT qPCR is an efficient and reliable method for expression profiling of microRNAs and a significant portion of rice microRNAs participate in abiotic stress response and regulation.

Overexpressed glutamine synthetase gene modifies nitrogen metabolism and abiotic stress responses in rice

Glutamine synthetase (GS; EC 6.3.1.2) is a key enzyme in nitrogen metabolism; it catalyzes the critical incorporation of inorganic ammonium into glutamine. Two full-length cDNAs that encode the rice (Oryza sativa) cytosolic glutamine synthetase1 genes (OsGS1;1 and OsGS1;2) were isolated from a Minghui 63 normalized cDNA library, and glnA encoding GS in Escherichia coli was isolated by PCR amplification. Transformants for GS gene (GS1;1, GS1;2, and glnA) in rice were produced by an Agrobacterium tumefaciens-mediated transformation method, and transcripts of GS gene accumulated at higher levels in the primary transgenic plants. Our results indicated an increased metabolic level in GS-overexpressed plants, which showed higher total GS activities and soluble protein concentrations in leaves and higher total amino acids and total nitrogen content in the whole plant. Decreases in both grain yield production and total amino acids were observed in seeds of GS-overexpressed plants compared with wild-type plants. In addition, GS1;2-overexpressed plants exhibited resistance to Basta selection and higher sensitivity to salt, drought, and cold stress conditions, whereas the other two types of GS-overexpressed plants failed to show any significant changes for these stress conditions compared with wild-type plants.

Toward Understanding Molecular Mechanisms of Abiotic Stress Responses in Rice

AbstractPlants have evolved delicate mechanisms to cope with environmental stress. Following exposure to environmental stimuli, extracellular signals are perceived and transmitted through signal transduction cascades. Upon receipt and transmission of the signals, a number of stress-related genes are induced, leading to stress adaptation in plant cells. Rice, which is a critical food grain for a large portion of the world’s population, is frequently impacted by several abiotic stressors, the most important of which are drought, salinity, and cold. Exposure to environmental conditions outside of acceptable tolerance ranges can negatively affect rice growth and production. In this paper, a review of rice responses to abiotic stress is presented, with particular attention to the genes and pathways related to environmental stress tolerance. It is apparent that, while progress has been made in identifying genes involved in stress adaptation, many questions remain. Understanding the mechanisms of stress response in rice is important for all research designed to develop new rice varieties with improved tolerance.
