The State of Arizona in the south-western United States supports a high diversity of insects. Digitised occurrence records, especially from preserved specimens in natural history collections, are an important and growing resource to understand biodiversity and biogeography. Underlying bias in how insects are collected and what that means for interpreting patterns of insect diversity is largely untested. To explore the effects of insect collecting bias in Arizona, the State was regionalised into specific areas. First, the entire State was divided into broad biogeographic areas by ecoregion. Second, the 81 tallest mountain ranges were mapped on to the State. The distribution of digitised records across these areas were then examined.A case study of surveying the beetles (Insecta, Coleoptera) of the Sand Tank Mountains is presented. The Sand Tanks are a low-elevation range in the Lower Colorado River Basin subregion of the Sonoran Desert from which a single beetle record was published before this study. The number of occurrence records and collecting events are very unevenly distributed throughout Arizona and do not strongly correlate with the geographic size of areas. Species richness is estimated for regions in Arizona using rarefaction and extrapolation. Digitised records from the disproportionately highly collected areas in Arizona represent at best 70% the total insect diversity within them. We report a total of 141 species of Coleoptera from the Sand Tank Mountains, based on 914 digitised voucher specimens. These specimens add important new records for taxa that were previously unavailable in digitised data and highlight important biogeographic ranges.Possible underlying mechanisms causing bias are discussed and recommendations are made for future targeted collecting of under-sampled regions. Insect species diversity is apparently at best 70% documented for the State of Arizona with many thousands of species not yet recorded. The Chiricahua Mountains are the most densely sampled region of Arizona and likely contain at least 2,000 species not yet vouchered in online data. Preliminary estimates for species richness of Arizona are at least 21,000 and likely much higher. Limitations to analyses are discussed which highlight the strong need for more insect occurrence data.

Enabling Community Curation of Biological Source Annotations of Molecular Data Through PlutoF and the ELIXIR Contextual Data Clearinghouse

The advancements in sequencing technologies have greatly contributed to the documentation of Earth’s biodiversity. However, for exploring the full potential of molecular resources for biodiversity, there needs to be a good linkage between sequence data and its biological source, contributing to a network of connected data in the biodiversity research cycle. This requires a foundation of well-structured and accessible annotations in the molecular sequence repositories. The International Nucleotide Sequence Database Collaboration (INSDC), of which the European Nucleotide Archive (ENA) is its European node, holds a large amount of annotations associated with sequence data, relating to its biological source (e.g., specimens in natural history collections). However, for a number of records, these annotations may be incomplete (e.g., missing voucher information), ambiguous or even inaccurate. Therefore, we have implemented a workflow that allows third-party annotations to be attached to sequence and sample records using two existing services, the PlutoF platform and the ELIXIR Contextual Data ClearingHouse. This work was developed within the scope of the BiCIKL (Biodiversity Community Integrated Knowledge Library) project, which aims to establish open science practices in the biodiversity domain. PlutoF is an online data management platform that also provides computing services for biology-related research. PlutoF features allow registered users to enter their own data and access public data at INSDC. Users can enter and manage a range of data, as taxonomic classifications, occurrences, etc. This platform also includes a module that allows the addition of third-party annotations (on material source, taxonomic identification, etc.) linked to specimens or sequence records. This module was already in use by the UNITE community for annotation of INSDC rDNA Internal Transcribed Spacer sequence datasets (Abarenkov et al. 2021). These UNITE annotations are displayed in the National Centre for Biotechnology Information (NCBI) records through links to the PlutoF platform. However, there was the need for an automated solution that allowed third-party annotations to any sequence or sample record at INSDC. This was implemented through the operation of the ELIXIR Contextual Data ClearingHouse (hereafter as Clearinghouse). The Clearinghouse holds a simple RESTful Application Programming Interface (API) to support the submission of additions and improvements to current metadata attributes, such as information on material sources, on records publicly available in the ELIXIR data resources. The Clearinghouse enables the submission of these corrected metadata from databases (such as the PlutoF platform) to the primary data repositories. The workflow developed is shown in Fig. 1 and consists of the following steps: i) users annotate sequence metadata that is regularly downloaded from INSDC using NCBI’s E-utilities; ii) an annotation proposal is created and a verification notification is sent to an assigned reviewer; iii) the reviewer evaluates the annotation proposal and accepts it or rejects it with comments; iv) if the annotation proposal is accepted, the annotated fields that may be mapped to ENA fields are then pushed to the Clearinghouse using their RESTful API. The annotations when received at ENA are then reviewed before being displayed. This workflow is implemented through a web interface in PlutoF, which allows user-friendly and effortless reporting of corrections or additions to biological source metadata in sequence records. Overall, we expect this tool to contribute to the enrichment of metadata associated with sequence records, and therefore increase the links between the molecular and biodiversity resources, and enable sequencing data to deliver their full potential for biodiversity conservation.

A comparative study of RNA yields from museum specimens, including an optimized protocol for extracting RNA from formalin-fixed specimens

Animal specimens in natural history collections are invaluable resources in examining the historical context of pathogen dynamics in wildlife and spillovers to humans. For example, natural history specimens may reveal new associations between bat species and coronaviruses. However, RNA viruses are difficult to study in historical specimens because protocols for extracting RNA from these specimens have not been optimized. Advances have been made in our ability to recover nucleic acids from formalin-fixed paraffin-embedded samples (FFPE) commonly used in human clinical studies, yet other types of formalin preserved samples have received less attention. Here, we optimize the recovery of RNA from formalin-fixed ethanol-preserved museum specimens in order to improve the usability of these specimens in surveys for zoonotic diseases. We provide RNA quality and quantity measures for replicate tissues subsamples of 22 bat specimens from five bat genera (Rhinolophus, Hipposideros, Megareops, Cynopterus, and Nyctalus) collected in China and Myanmar from 1886 to 2003. As tissues from a single bat specimen were preserved in a variety of ways, including formalin-fixed (8 bats), ethanol-preserved and frozen (13 bats), and flash frozen (2 bats), we were able to compare RNA quality and yield across different preservation methods. RNA extracted from historical museum specimens is highly fragmented, but usable for short-read sequencing and targeted amplification. Incubation of formalin-fixed samples with Proteinase-K following thorough homogenization improves RNA yield. This optimized protocol extends the types of data that can be derived from existing museum specimens and facilitates future examinations of host and pathogen RNA from specimens.

Maximizing Molecular Data From Low-Quality Fluid-Preserved Specimens in Natural History Collections

Over the past decade, museum genomics studies have focused on obtaining DNA of sufficient quality and quantity for sequencing from fluid-preserved natural history specimens, primarily to be used in systematic studies. While these studies have opened windows to evolutionary and biodiversity knowledge of many species worldwide, published works often focus on the success of these DNA sequencing efforts, which is undoubtedly less common than obtaining minimal or sometimes no DNA or unusable sequence data from specimens in natural history collections. Here, we attempt to obtain and sequence DNA extracts from 115 fresh and 41 degraded samples of homalopsid snakes, as well as from two degraded samples of a poorly known snake, Hydrablabes periops. Hydrablabes has been suggested to belong to at least two different families (Natricidae and Homalopsidae) and with no fresh tissues known to be available, intractable museum specimens currently provide the only opportunity to determine this snake’s taxonomic affinity. Although our aim was to generate a target-capture dataset for these samples, to be included in a broader phylogenetic study, results were less than ideal due to large amounts of missing data, especially using the same downstream methods as with standard, high-quality samples. However, rather than discount results entirely, we used mapping methods with references and pseudoreferences, along with phylogenetic analyses, to maximize any usable molecular data from our sequencing efforts, identify the taxonomic affinity of H. periops, and compare sequencing success between fresh and degraded tissue samples. This resulted in largely complete mitochondrial genomes for five specimens and hundreds to thousands of nuclear loci (ultra-conserved loci, anchored-hybrid enrichment loci, and a variety of loci frequently used in squamate phylogenetic studies) from fluid-preserved snakes, including a specimen of H. periops from the Field Museum of Natural History collection. We combined our H. periops data with previously published genomic and Sanger-sequenced datasets to confirm the familial designation of this taxon, reject previous taxonomic hypotheses, and make biogeographic inferences for Hydrablabes. A second H. periops specimen, despite being seemingly similar for initial raw sequencing results and after being put through the same protocols, resulted in little usable molecular data. A guide to avian museomics: Insights gained from resequencing hundreds of avian study skins.

Biological specimens in natural history collections constitute a massive repository of genetic information. Many specimens have been collected in areas in which they no longer exist or in areas where present‐day collecting is not possible. There are also specimens in collections representing populations or species that have gone extinct. Furthermore, species or populations may have been sampled throughout an extensive time period, which is particularly valuable for studies of genetic change through time. With the advent of high‐throughput sequencing, natural history museum resources have become accessible for genomic research. Consequently, these unique resources are increasingly being used across many fields of natural history. In this paper, we summarize our experiences of resequencing hundreds of genomes from historical avian museum specimens. We publish the protocols we have used and discuss the entire workflow from sampling and laboratory procedures, to the bioinformatic processing of historical specimen data.

Uncertainty matters: ascertaining where specimens in natural history collections come from and its implications for predicting species distributions

Natural history collections (NHCs) represent an enormous and largely untapped wealth of information on the Earth's biota, made available through GBIF as digital preserved specimen records. Precise knowledge of where the specimens were collected is paramount to rigorous ecological studies, especially in the field of species distribution modelling. Here, we present a first comprehensive analysis of georeferencing quality for all preserved specimen records served by GBIF, and illustrate the impact that coordinate uncertainty may have on predicted potential distributions. We used all GBIF preserved specimen records to analyse the availability of coordinates and associated spatial uncertainty across geography, spatial resolution, taxonomy, publishing institutions and collection time. We used three plant species across their native ranges in different parts of the world to show the impact of uncertainty on predicted potential distributions. We found that 38% of the 180+ million records provide coordinates only and 18% coordinates and uncertainty. Georeferencing quality is determined more by country of collection and publishing than by taxonomic group. Distinct georeferencing practices are more determinant than implicit characteristics and georeferencing difficulty of specimens. Availability and quality of records contrasts across world regions. Uncertainty values are not normally distributed but peak at very distinct values, which can be traced back to specific regions of the world. Uncertainty leads to a wide spectrum of range sizes when modelling species distributions, potentially affecting conclusions in biogeographical and climate change studies. In summary, the digitised fraction of the world's NHCs are far from optimal in terms of georeferencing and quality mainly depends on where the collections are hosted. A collective effort between communities around NHC institutions, ecological research and data infrastructure is needed to bring the data on a par with its importance and relevance for ecological research.

Ali-Bey - an open collaborative georeferencing web application.

Georeferencing preserved specimens represents a major effort at the Museu de Ciències Naturals de Barcelona (MCNB), given the available resources and limited staff that can be allocated to the task. Georeferencing is a labour-intensive and hard-to-automate task that requires software tools that can help in making it as efficient as possible. The tool we present, Ali-Bey, has been slowly developed over 15 years and its functionalities have been gradually built in a process of development, testing, use in production and refinement, rather than as a single development cycle out of a comprehensive specifications requirement document. At the start, the MCNB could not find a tool that fully satisfied the requirements listed as essential and made the decision to develop a custom tool. At the end, the initiative has proved successful since it has delivered a new georeferencing tool that meets the MCNB's needs, all in a context of yearly scarce availability of funds. The tool has been gradually matured and developed over the years, in line with the scarce financing. Only recently, after reaching a notable set of novel features, we considered to release it as an open-source project. The MCNB has supported its development up until this date and decided to open it in order to give the NHC community the opportunity to contribute to its development. We present the software tool Ali-Bey that provides new functionality for the georeferencing of specimens in Natural History Collections, namely the possibility of cooperation between different institutions, the traceability of georeferences and the capability of managing different versions of a same site name, namely for historical reasons. The tool is an open-source web application implemented in Python and the Django framework that leverages other commonly-used specialised geodatabase and map server tools. An API provides access to the geodatabase to externally-developed tools. In addition, for an easy installation, the tool is provided as a multi-container Docker application.

Old Brains in Alcohol: The Usability of Legacy Collection Material to Study the Spider Neuroarchitecture

Natural history collections include rare and significant taxa that might otherwise be unavailable for comparative studies. However, curators must balance the needs of current and long-term research. Methods of data extraction that minimize the impact on specimens are therefore favored. Micro-CT has the potential to expose new character systems based on internal anatomy to taxonomic and phylogenetic analysis without dissection or thin sectioning for histology. However, commonly applied micro-CT protocols involve critical point drying, which permanently changes the specimen. Here, we apply a minimally destructive method of specimen preparation for micro-CT investigation of spider neuroanatomy suitable for application to legacy specimens in natural history collections. We used two groups of female spiders of the common species Araneus diadematus—freshly captured (n = 11) vs. legacy material between 70 and 90 years old (n = 10)—to qualitatively and quantitatively assess the viability of micro-CT scanning and the impact of aging on their neuroarchitecture. We statistically compared the volumes of the supraesophageal ganglion (syncerebrum) and used 2D geometric morphometrics to analyze variations in the gross shape of the brain. We found no significant differences in the brain shape or the brain volume relative to the cephalothorax size. Nonetheless, a significant difference was observed in the spider size. We considered such differences to be explained by environmental factors rather than preservation artifacts. Comparison between legacy and freshly collected specimens indicates that museum specimens do not degrade over time in a way that might bias the study results, as long as the basic preservation conditions are consistently maintained, and where lapses in preservation have occurred, these can be identified. This, together with the relatively low-impact nature of the micro-CT protocol applied here, could facilitate the use of old, rare, and valuable material from collections in studies of internal morphology.

Bird nests as botanical time capsules: DNA barcoding identifies the contents of contemporary and historical nests.

Bird nests in natural history collections are an abundant yet vastly underutilized source of genetic information. We sequenced the nuclear ribosomal internal transcribed spacer to identify plant species used as nest material in two contemporary (2003 and 2018) and two historical (both 1915) nest specimens constructed by Song Sparrows (Melospiza melodia) and Savannah Sparrows (Passerculus sandwichensis). A total of 13 (22%) samples yielded single, strong bands that could be identified using GenBank resources: six plants (Angiospermae), six green algae (Chlorophyta), and one ciliate (Ciliophora). Two native plant species identified in the nests included Festuca microstachys, which was introduced to the nest collection site by restoration practitioners, and Rosa californica, identified in a nest collected from a lost habitat that existed about 100 years ago. Successful sequencing was correlated with higher sample mass and DNA quality, suggesting future studies should select larger pieces of contiguous material from nests and materials that appear to have been fresh when incorporated into the nest. This molecular approach was used to distinguish plant species that were not visually identifiable, and did not require disassembling the nest specimens as is a traditional practice with nest material studies. The many thousands of nest specimens in natural history collections hold great promise as sources of genetic information to address myriad ecological questions.

Digitizing Primary Data on Biodiversity to Protect Natural History Collections Against Catastrophic Events: The type material of dragonflies (Insecta: Odonata) from Museu Nacional of Brazil

Natural history collections (NHC) are guardians of biodiversity (Lane 1996) and essential to understand the natural world and its evolutionary processes. They hold samples of morphological and genetic heritages of living and extinct biotas, helping to reconstruct the timeline of life over the centuries (Gardner 2014). Primary data from specimens in NHC are crucial elements for research in many areas of biological sciences, considered the “bricks” of systematics and therefore one of the pillars for evolutionary studies (Troudet 2018). For this reason, studies carried out in NHC are essential for the development of the scientific knowledge and are pivotal for the scientific-technological progress of a nation (Camargo 2015). The digitization and availability of primary data on biodiversity from NHC represents a inexpensive, practical and secure means of exchanging information, allowing collaboration between institutions and researchers. In this sense, initiatives such as the Sistema de Informação sobre a Biodiversidade Brasileira (SiBBr), a country-level branch of the Global Biodiversity Information Facility (GBIF) platform, aim to encourage and establish ways for the informatization of biological collections and their type specimens. Known for housing one of the largest and oldest collections of insects in the world focused on Neotropical fauna, the Entomological Collection of the Museu Nacional of Federal University of Rio de Janeiro (MNRJ) had more than 3,000 primary types and approximately 12,005,000 specimens, of which about 96% were lost in the tragic fire occurred at the institution on September 2, 2018. The SiBBr project was active in that collection from 2016 to 2019 and enabled the digitization and preservation of data from the type material of many insect orders, including the charismatic dragonflies (order Odonata). Due to the end of the agreement between SiBBr and the Museu Nacional, most of the obtained primary data are pending full curation and, therefore, are not yet available to the public and researchers. The MNRJ housed the biggest and most important collection of dragonflies among all Central and South American institutions. It assembled most of the physical records of neotropical dragonfly fauna gathered over the last 80 years, many of which are of undescribed taxa. Unfortunately, almost all material was permanently lost. This study aims to gather, analyze and publicize primary data of the type material of dragonflies housed in the MNRJ, ensuring the preservation of its history, as well as providing data on the taxonomy and diversity of this marvelous group of insects. A total of 11 families, 50 genera and 131 species were recorded, belonging to the suborders Anisoptera and Zygoptera with distributional records widespread in South America. The MNRJ housed 105 holotypes of dragonflies' nomina representing 11.7% of the richness of the Brazilian Odonata fauna (901 spp.), a country with the highest number of species of the biosphere. The impact of the loss of this collection to studies of these insects is unprecedented, since some enigmatic and monotypic genera such as Brasiliogomphus, Fluminagrion and Roppaneura lost 100% of their type series, while others most diverse such as Lauromacromia, Oxyagrion and Neocordulia lost 50%, 35% and 31% of their holotypes. Therefore, due to the registration and preservation of primary biodiversity data, this work reiterates the importance of curating and digitizing biological scientific collections. Furthermore, it shows extreme relevance for preserving information on existing biodiversity permanently and providing support for future research. Digitization and interconnecting digital extended specimen data proves to be one of the main and most effective ways to protect NHC heritage and their primary data against catastrophic events.

DNA barcode analyses improve accuracy in fungal species distribution models

AbstractSpecies distribution models based on environmental predictors are useful to explain a species geographic range. For many groups of organisms, including fungi, the increase in occurrence data sets has generalized their use. However, fungal species are not always easy to distinguish, and taxonomy of many groups is not completely settled. This study explores the effect of taxonomic uncertainty in databases used for modeling fungal distributions. We analyze distribution models for three morphospecies from the corticioid genus Xylodon (Hymenochaetales, Basidiomycota), comparing models based on species names on vouchers specimens with models derived from species identified by DNA barcode. Differences in the contribution of predictors driving the distribution of each modeled taxon and the extent of their ranges were studied. Records under Xylodon paradoxus, X. flaviporus, and X. raduloides were obtained from fungarium collections and GenBank repository. Two grouping criteria were used: (a) specimens were grouped by their collection or sequence voucher names and (b) specimens were grouped following molecular identification using ITS sequences through barcoding gap species recognition (BGSR). Climatic, geographic, and biotic variables were used to predict the potential distribution of each taxon through MaxEnt algorithm. From the three morphospecies selected according to voucher names, up to 19 species candidates were detected using BGSR. Climatic variables were the most important predictors in distribution models made from names on voucher specimens, but their importance decreased when BGSR was applied. In general, the extent of species distributions was more restricted for taxa under BGSR. Our results show that taxonomic uncertainty has a strong effect in Xylodon species distribution models. Misleading results can be obtained when cryptic species or identification errors mask the actual diversity of the presence records. Preserved specimens in natural history collections offer the possibility to assess whether the species name on labels matches the current species recognition criteria.

Attaching Names to Biological Species: The Use and Value of Type Specimens in Systematic Zoology and Natural History Collections

Biological type specimens are a particular kind of voucher specimen stored in natural history collections. Their special status and practical use are discussed in relation to the description and naming of taxonomic zoological diversity. Our current system, known as Linnaean nomenclature, is governed by the International Code of Zoological Nomenclature. The name of a species is fixed by its name-bearing type specimen, linking the scientific name of a species to the type specimen first designated for that species. The name-bearing type specimen is not necessarily a typical example of the species, while establishment of the boundaries of a species requires empirical taxonomic studies. The International Code of Zoological Nomenclature allows for the naming of new species in the absence of preserved specimens. However, photos and DNA sequences should not function as primary type material, while new species should not be described and named without deposition of at least one type specimen in a collection. Philosophically, species are individuals, spatiotemporally restricted entities. Therefore, Linnaean species names are proper names, which do not define the taxon but serve as a label, providing an ostensive definition of a species. Paratypes have no name-bearing function but, nevertheless, are highly valued specimens in natural history collections. Paratypes should be restricted to those specimens originating from the same sample as the holotype. Diagnosis of a species taxon involves establishment of a connection between a Linnaean name and determination of the boundaries of the species. A first step in this process is the choice of an appropriate species concept. It is not the examination of holotypes and paratypes that necessarily provides the best estimate of the taxonomic boundaries of a species, but this is facilitated by a set of voucher specimens known as the hypodigm. Dissatisfaction with the present nomenclatural code led some researchers to propose emendations. Other taxonomists suggested abandoning Linnaean nomenclature and proposed the alternative PhyloCode, albeit that it relegates the naming of species taxa to the traditional nomenclatural codes.

Assessment of the rarity and conservation status of the Colombian endemic brown hairy dwarf porcupine Coendou vestitus

AbstractThe brown hairy dwarf porcupine Coendou vestitus is a poorly studied Andean species endemic to Colombia. Its current Red List category is contradictory: globally it is categorized as Data Deficient but in Colombia it is categorized as Vulnerable. This contradiction has limited the implementation of conservation programmes. We evaluate the level of rarity of the species and provide consolidated information for a new assessment of its Red List status. We reviewed literature, photographs, and voucher specimens in natural history collections. Using the confirmed records, we estimated the extent of occurrence (EOO) based on the minimum convex polygon and the area of occupancy (AOO) summing the area of grid squares occupied by the species. We found that C. vestitus is very rare, with a small range, low estimated population density, occurrence in only one habitat type and small body size. The species has an EOO of 3,323 km2 and an AOO of 24 km2, based on six confirmed localities, all on the western slopes of the Eastern Cordillera, in the central Andean region of Colombia. Based on the species' rarity, restricted distribution, and threats to its natural habitat, we recommend its categorization as Endangered on the IUCN Red List. This will help delineate research and conservation efforts for this porcupine, which has a highly restricted range and inhabits the threatened Andean forest.

Uncertain Geo-Uncertainty: Ecological research and public biodiversity data repositories

Natural history collections represent a vast and superb wealth of information gathered and curated across centuries by institutions such as natural history museums and botanical gardens around the world. The relatively recent advent and maturation of accessible computer technology has allowed the initiation of major digitization projects aimed at making the contents of these collections publicly available for education and research purposes. The final destinations of these newly digitized data are public biodiversity data repositories, of which, GBIF is the main one. These respositories are gateways where researchers can access and retrieve the data for use in a wide range of analyses. This unprecedented volume of information on biodiversity represents an extraordinary asset for research in ecology and evolution. A particularly important part of the digitized data for any given specimen is its collection location, as it indirectly gives information on the species’ habitat and thus, its ecological requirements. Many specimens in natural history collections come from a time where the collecting event, which includes the location information, was hand-written on physical tags attached to the specimen. This location information was given as a description of a place, e.g. a site name, and could be a rather precise or vague description. In order to convert this description of locality into a digitized research-grade georeferenced record, the research community has come up with a set of guidelines and recommendations; the most prominent one the point-radius method devised by Wieczorek et al. in 2004. However, and despite the public availability of this know-how, the end result is that the data available at the end of the pipeline, e.g. GBIF, often lacks georeferencing information with enough quality to be used for research purposes. Occurrence records from natural history collection datasets held at GBIF, often lack spatial coordinates and, if present, in most cases their precision and uncertainty fields are blank. The final consequence of this lack of complete georeferencing information is that the affected records are rendered useless for many kinds of research. For example, the flourishing field of species distribution modelling absolutely depends on accurate spatial information in order to be able to retrieve information on the environmental conditions in which the species live. The availability of global environmental and remote sensing datasets together with the sophisticated geospatial tools at the disposal of the researcher become powerless if no quality geoinformation is available. In this study, we perform a preliminary analysis on the status and availability of geoferencing information in datasets originated from specimens in natural history collections held at GBIF, discuss how the quality of this spatial info may affect ecological research, and conclude with some recommendations on how to better describe the georeferencing process within public digital biodiversity repositories.

Improving Provenance Data in Natural History Collection Databases

A growing use of natural history collections is documenting changes in species distributions, morphology, phenology and genetics during historical times. Until the 20th century, however, collecting dates were not routinely recorded in collections, making it difficult to determine the time course of biotic changes. Various forms of proxy data can constrain when a particular sample might have been collected. The date of cataloguing puts an upper limit on potential collecting dates, as do dates of death of agents such as collectors, donors, and other previous owners, and dates of birth and activity of collectors give a lower limit. Archival material such as field notes and acquisition records can also provide constraints. Information in such sources should be captured in standardized biographical databases to allow automated bounds on collecting dates to be applied via fields in collection databases. Mollusks are among the best sampled metazoans, so they can serve to test the effectiveness of using biographical data to constrain collecting dates. A random sample of records in the ANSP malacology database that lack date of collection shows that when an agent is known, date of death information improves on date of cataloguing as a constraint on collecting date for 41% of records. Overall, including records that lacked agent information, 38% had improvement. If further historical information such as dates of travel, residence, employment and other affiliations were included in biographical databases, additional improvement on these bounds could be obtained. Collection databases need appropriate data structures for provenance information to track the chain of ownership of specimens more rigorously, and to allow cleaner interface with biographical databases. A survey of other large mollusk collections in the United States suggests that a similar level of improvement could be obtained more generally, affecting millions of specimens. If this result could be extended to other disciplines, a substantially increased proportion of specimens in natural history collections would be accessible for studies of biotic change. Interoperability with genealogical databases could accelerate addition of provenance data to natural history databases.

From theory to practice: a photographic inventory of museum collections to optimize collection management

The digitization of museum specimens is a key priority in the Digital Era. Digital databases help to avoid unnecessary manipulation hazards to delicate collections, increase their accessibility to third party researchers, and contribute to the ongoing documentation of global biodiversity. Time, workforce and the need of specialized infrastructures limit the processing of the vast number of specimens in natural history collections. Cheaper, easy-to-use methods and volunteer programs are developing quickly to help bridge the gap. We present the results of combining citizen science for the digitization of an entomological collection in conjunction with the cooperation of a taxonomic expert for the remote identification of samples. In addition, we provide an assessment of the avoided monetary costs and the time needed for each step of the process. A photographic inventory of specimens belonging to the leaf beetle genus Calligrapha was compiled by volunteers using a low-cost compact camera and the species were identified using these images. Using digital photographs allowed for a rapid screening of specimens in the collection and resulted in an updated taxonomic identification of the Calligrapha collection at the Royal Belgian Institute of Natural Sciences. The pictures of the specimens and their original labels, as well as the new information from this endeavor were placed in an online public catalogue. This study demonstrates a worked example of how digitization has led to a practical, useful outcome through cooperation with an end user and highlights the value of museum collection digitization projects.

Little-known Dangers to Natural History Collections: Bynesian Decay and Pyrite Decay

The deterioration of specimens in natural history collections is a major concern of curators. Collections containing carbonatic specimens (e.g., molluscs, corals, fossils) are of special concern, since calcium carbonate (CaCO3) can deteriorate in the presence of acidic vapours. There are two main types of danger related to these volatile acids, called Bynesian decay and pyrite decay. In Bynesian decay, acetic and formic acids are released by storage materials (e.g., wood, varnishes, cardboard). If the collection is not under adequate conditions and presents high relative humidity and temperature, the acids react with the specimens’ carbonate, yielding salts and carbon dioxide. The tell-tale “symptom” of an affected specimen is a thin white granular layer of efflorescing salts. Pyrite decay is somewhat similar, but restricted to fossils that contain the mineral pyrite (FeS2). In high relative humidity, pyrite is oxidised, yielding sulfuric acid, which can in turn corrode carbonatic specimens lodged in the same drawer or cabinet. The corrosion damage caused is irreversible, of course, but the affected specimens might be partially salvaged via specific cleaning and treating procedures. Nevertheless, it is better to just avoid the problem altogether by keeping the collection facilities in adequate conditions. It is hard to come up with a single solution for all the problems any given collection might face, but some measures are reasonably universal. First and foremost, one should strive to maintain a low relative humidity (45–50%) and an appropriate temperature range (16–21ºC). This can be achieved, for instance, with HVAC systems and the use of common desiccant materials such as silica gel. Conditions within the collection should be monitored via the combined use of hygrometer, thermometer, and pH indicators. Furthermore, archival quality materials should be used as often as possible, such as steel drawers and cabinets with electrostatic coating, and acid-free paper and cardboard. Finally, specimens containing reactive pyrite must be kept isolated in archival quality plastic (e.g., mylar) or glass containers.

Introduced bullfrog facilitates pathogen invasion in the western United States.

Batrachochytrium dendrobatidis (Bd), a causal agent of the amphibian fungal skin disease chytridiomycosis, has been implicated in the decline and extinction of over 200 species worldwide since the 1970s. Despite almost two decades of research, the history of Bd and its global spread is not well understood. However, the spread of the Global Panzootic Lineage of Bd (Bd-GPL), the lineage associated with amphibian die-offs, has been linked with the American bullfrog (Rana [Aqurana] catesbeiana) and global trade. Interestingly, R. catesbeiana is native to the eastern U.S., where no Bd-related declines have been observed despite Bd’s presence since the late 1800s. In contrast Bd has been found to have emerged in California and Mexico in the 1960s and 1970s, after which epizootics (i.e., epidemics in wildlife) ensued. We hypothesize that Bd-GPL spread from the eastern U.S. with the introduction of R. catesbeiana into the western US, resulting in epizootics and declines of native host species. Using museum records, we investigated the historical relationship between R. catesbeiana and Bd invasion in the western US and found that R. catesbeiana arrived in the same year or prior to Bd in most western watersheds that had data for both species, suggesting that Bd-GPL may have originated in the eastern US and R. catesbeiana may have facilitated Bd invasion in the western US. To predict areas with greatest suitability for Bd, we created a suitability model by integrating habitat suitability and host availability. When we incorporated invasion history with high Bd suitability, we found that watersheds with non-native R. catesbeiana in the mountain ranges of the West Coast have the highest disease risk. These findings shed light on the invasion history and disease dynamics of Bd in North America. Targeted historical surveys using archived specimens in natural history collections and present-day field surveys along with more localized, community-level studies, monitoring, and surveillance are needed to further test this hypothesis and grow our understanding of the disease ecology and host-pathogen dynamics of Bd.

Predictive-like distribution mapping using Google Earth: Reassessment of the distribution of the bromeligenous frog, Scinax v-signatus (Anura: Hylidae)

The hylid frog Scinax perpusillus species group comprises 13 species that share, in addition to a few morphological features, reproduction that occurs exclusively associated with bromeliads. Among the species in the group, Scinax v-signatus (Lutz, 1968) is one of the few with a relatively large geographic distribution, occurring in association with bromeliads growing on granitic outcrops above 800 m along the Serra dos Órgãos (a local designation of Serra do Mar) in the Atlantic forest, State of Rio de Janeiro. Here we demonstrate that previous assessment of the distribution of this species was overestimated, and reevaluate the available data on its occurrence. The distributional data analyzed was based on three levels of evidence. First, we assessed the distribution of the bromeliad, Alcantarea imperialis (Carrière) Harms, which is used by S. v-signatus at the type locality. We plotted potential occurrence data for this plant using Google Earth (GE) by visually inspecting GE images in search of indications of granitic outcrops where groups and large individual bromeliads could be identified. Second, we plotted the distribution of these plants and that of the frog based on locality data taken from the literature and voucher specimens in natural history collections and checked for congruence between these sets of data. Third, as a second test of accuracy of this methodology we visited four new localities indicated by the bromeliad-occurrence GE prediction map and searched for the occurrence of both the frog and the bromeliad. This simple process has proven efficient and accurate in finding new collecting sites and determining the distribution of the two involved taxa. We discuss this and other possibilities of using Google Earth as a tool for mapping and discovering the distribution of organisms and habitats. Furthermore, this study has shed light on a more accurate and realistic estimate of the distribution of Scinax v-signatus with implications for the assessment of its conservation status.
