Data-Independent Acquisition: A Milestone and Prospect in Clinical Mass Spectrometry–Based Proteomics

Data-independent acquisition (DIA) has revolutionized the field of mass spectrometry (MS)-based proteomics over the past few years. DIA stands out for its ability to systematically sample all peptides in a given m/z range, allowing an unbiased acquisition of proteomics data. This greatly mitigates the issue of missing values and significantly enhances quantitative accuracy, precision, and reproducibility compared to many traditional methods. This review focuses on the critical role of DIA analysis software tools, primarily focusing on their capabilities and the challenges they address in proteomic research. Advances in MS technology, such as trapped ion mobility spectrometry, or high field asymmetric waveform ion mobility spectrometry require sophisticated analysis software capable of handling the increased data complexity and exploiting the full potential of DIA. We identify and critically evaluate leading software tools in the DIA landscape, discussing their unique features, and the reliability of their quantitative and qualitative outputs. We present the biological and clinical relevance of DIA-MS and discuss crucial publications that paved the way for in-depth proteomic characterization in patient-derived specimens. Furthermore, we provide a perspective on emerging trends in clinical applications and present upcoming challenges including standardization and certification of MS-based acquisition strategies in molecular diagnostics. While we emphasize the need for continuous development of software tools to keep pace with evolving technologies, we advise researchers against uncritically accepting the results from DIA software tools. Each tool may have its own biases, and some may not be as sensitive or reliable as others. Our overarching recommendation for both researchers and clinicians is to employ multiple DIA analysis tools, utilizing orthogonal analysis approaches to enhance the robustness and reliability of their findings.

High School Students in Architecture and Construction Management University Summer Camp Program

Recruiting high school students to join undergraduate educational programs can be challenging for many universities. Alleviating the challenges may require approaches that attract and retain interested quality students. Some programs go through rigorous screening processes requiring students to take, pass and submit their Scholastic Aptitude Test (SAT) scores, high school Grade Point Average (GPA) scores, and/or even interviewing applicants to evaluate their capabilities before admission. Others have extension or specific programs that invite potential applicants to gain theoretical and practical aspects of certain educational programs thereby aiding students in making informed decisions before applying. This latter approach may prove better as it provides the platform for admission team to interact with students beforehand. Thus, an educational summer camp program was conducted targeting high school students who would be interested in pursuing Architecture and/or Construction Management (CM) undergraduate education. Survey questionnaire was administered to students at the beginning, middle and end of the program. The aim was to investigate the factors that made them choose the program, their prior knowledge of the two disciplines and how their interests in the disciplines changed over time after exposure to the summer program. All students were in the same environment from the beginning to the end where they had a chance to choose architecture or CM. Data were gathered and analyzed with MS Excel owing to the non-complexity of the data that did not require sophisticated analysis software. Results showed greater interest of students with clear understanding and distinction of architecture and CM, and demonstrating steadfast attitude to join the disciplines after high school. The research provided potential factors that recruiters and students may consider for undergraduate admissions as well as importance of active learning as a strategy for efficient educational mastery and excellence.

Design approach of an aquaculture cage system for deployment in the constructed channel flow environments of a power plant.

This study provides an engineering approach for designing an aquaculture cage system for use in constructed channel flow environments. As sustainable aquaculture has grown globally, many novel techniques have been introduced such as those implemented in the global Atlantic salmon industry. The advent of several highly sophisticated analysis software systems enables the development of such novel engineering techniques. These software systems commonly include three-dimensional (3D) drafting, computational fluid dynamics, and finite element analysis. In this study, a combination of these analysis tools is applied to evaluate a conceptual aquaculture system for potential deployment in a power plant effluent channel. The channel is supposedly clean; however, it includes elevated water temperatures and strong currents. The first portion of the analysis includes the design of a fish cage system with specific net solidities using 3D drafting techniques. Computational fluid dynamics is then applied to evaluate the flow reduction through the system from the previously generated solid models. Implementing the same solid models, a finite element analysis is performed on the critical components to assess the material stresses produced by the drag force loads that are calculated from the fluid velocities.

A Simple Approach for Multicolor Immunofluorescence Staining in Different Drosophila Cell Types

Multicolor immunostaining analysis is often a desirable tool in cell biology for most researchers. Nonetheless, this is not an easy task and often not affordable by many laboratories as it might require expensive instrumentation and sophisticated analysis software. Here, we describe a simple protocol for performing sequential immunostainings on two different Drosophila specimens. Our strategy relies on an efficient and reproducible method for removal primary antibodies and/or fluorophore-conjugated secondary antibodies that does not affect antigene integrity. We show that alternation of multiple rounds of antibody incubation and removal on the same slide, followed by registration of the same DAPI-stained image, provides a simple framework for the sequential detection of several antigens in the same cell. Given that the sample fixation procedures used for Drosophila tissues are compatible with most specimen processing protocols, we can envisage that the multicolor immunostaining strategy presented here can be also adapted to different samples including mammalian tissues and/or cells.

Four‐ and five‐color flow cytometry analysis of leukocyte differentiation pathways in normal bone marrow: A reference document based on a systematic approach by the GTLLF and GEIL

The development of multiparameter flow cytometry (FCM) and increasingly sophisticated analysis software has considerably improved the exploration of hematological disorders. These tools have been widely applied in leukaemias, lymphomas, and myelodysplasias, yet with very heterogeneous approaches. Consequently, there is no extensive reference document reporting on the characteristics of normal human bone marrow (BM) in multiparameter FCM. Here, we report a reference analysis procedure using relevant antibody combinations in normal human BM. A first panel of 23 antibodies, constructed after literature review, was tested in four-color combinations (including CD45 in each) on 30 samples of BM. After evaluation of the data, a second set of 22 antibodies was further applied to another 35 BM samples. All list-modes from the 65 bone marrow samples were reviewed collectively. A systematised protocol for data analysis was established including biparametric representations and color codes for the three major lineages and undifferentiated cells. This strategy has allowed to obtain a reference atlas of relevant patterns of differentiation antigens expression in normal human BM that is available within the European LeukemiaNet. This manuscript describes how this atlas was constructed. Both the strategy and atlas could prove very useful as a reference of normality, for the determination of leukemia-associated immunophenotypic patterns, analysis of myelodysplasia and, ultimately, investigation of minimal residual disease in the BM.

An environmental domain classification of Canada using earth observation data for biodiversity assessment

Broad ecosystem based classifications are increasingly applied as a context to consider, understand, and manage biodiversity. The need for more spatially explicit, repeatable, transferable, transparent, and defensible environmental regionalization has become apparent. Increased computing power, sophisticated analysis software, and the availability of spatially explicit descriptions of the environment, principally derived from Earth observation data, have facilitated the development of statistical ecosystem regionalizations. These regionalizations are desired to produce environmentally unique ecoregions to provide the basis for stratification for ongoing biodiversity monitoring efforts. Using a suite of indicators of the physical environment, available energy such as vegetation production, and habitat suitability all derived from remote sensing technology at 1 km spatial resolution, we undertook an environmental regionalization using a two-stage multivariate classification of terrestrial Canada. A relatively large number of classes were initially derived (100) and a hierarchical clustering approach was then applied to derive a 40 level classification. These clusters where then used to assess which clusters were the most dissimilar to the majority thus providing indication of the most unique environmental domains across Canada. Secondly, a 14 class stratification was then produced to emulate the current ecozone stratification commonly used in Canada. Results indicated that a number of unique clusters exits across Canada, specifically the forest/urban-industrial/cropland mosaic in the southern portion of Ontario, the mixed wood forests in south–central Ontario and western Quebec, the foothills of south western Alberta, regions of the southern Arctic and the northern Boreal shield (particularly the areas south of Hudson Bay and Labrador). A resemblance between the 14 class stratification and the ecozone classification for Canada is evident; locations of within and between ecozone heterogeneity are also indicated. A critical key benefit of utilising ecoregions quantitatively using key indicators, such as those derived from remote sensing observations, is the capacity to establish, and quantify, how well particular networks of sites, or plot locations, represent the overall environment. As such, the incorporation of these types of methods, and remotely derived indicators, into biodiversity assessment is an important area of ongoing research.

Visualization of microarray results to assist interpretation

Whole genome microarrays allow assessment of the profile of genes expressed under particular experimental conditions, including external stimuli such as pH or temperature, and internal changes brought about by deleting or over-expressing a gene. Such experiments produce large data sets, for which sophisticated analysis software is available. What is lacking are tools for analysing data sets from different experiments, in order to test and generate hypotheses about the links between regulatory networks. We describe here a method for presenting results from different experiments as a directed graph constructed using an automated graph drawing program xneato, enhanced by a logic program designed to cluster data and aid in the generation of hypotheses about possible gene interactions. A web-based front-end to the system has been constructed to explore and manipulate the graphical displays produced. Results of microarray experiments on Mycobacterium tuberculosis were used to develop and evaluate the visualization tool and initiate the development of an inference system for gene interactions based on such data.
