Review of deep learning-driven MRI brain tumor detection and segmentation methods

The application of deep learning in the field of medical imaging has become increasingly widespread, greatly promoting the advancement and development of Magnetic Resonance Imaging (MRI) brain tumor detection and segmentation techniques. Therefore, a comprehensive review of deep learning-based methods for MRI brain tumor detection and segmentation was conducted. This review introduces the basic concepts of brain tumors and MRI brain tumor detection and segmentation, discusses the specific applications and typical methods of deep learning in MRI brain tumor detection and segmentation, and analyzes and compares the performance and advantages and disadvantages of different methods. Additionally, representative brain tu-mor segmentation dataset (BraTS) and its evaluation metrics are introduced, upon which the performance of various deep learning-based brain tumor segmentation methods on the BraTS 2019-2022 dataset is compared. Lastly, the challenges and future development trends in deep learning-based MRI brain tumor detection and segmentation methods are summarized and anticipated.

Dilated convolution network with edge fusion block and directional feature maps for cardiac MRI segmentation.

Cardiac magnetic resonance imaging (MRI) segmentation task refers to the accurate segmentation of ventricle and myocardium, which is a prerequisite for evaluating the soundness of cardiac function. With the development of deep learning in medical imaging, more and more heart segmentation methods based on deep learning have been proposed. Due to the fuzzy boundary and uneven intensity distribution of cardiac MRI, some existing methods do not make full use of multi-scale characteristic information and have the problem of ambiguity between classes. In this paper, we propose a dilated convolution network with edge fusion block and directional feature maps for cardiac MRI segmentation. The network uses feature fusion module to preserve boundary information, and adopts the direction field module to obtain the feature maps to improve the original segmentation features. Firstly, multi-scale feature information is obtained and fused through dilated convolutional layers of different scales while downsampling. Secondly, in the decoding stage, the edge fusion block integrates the edge features into the side output of the encoder and concatenates them with the upsampled features. Finally, the concatenated features utilize the direction field to improve the original segmentation features and generate the final result. Our propose method conducts comprehensive comparative experiments on the automated cardiac diagnosis challenge (ACDC) and myocardial pathological segmentation (MyoPS) datasets. The results show that the proposed cardiac MRI segmentation method has better performance compared to other existing methods.

Probabilistic mapping of thalamic nuclei and thalamocortical functional connectivity in idiopathic generalised epilepsy.

It is well established that abnormal thalamocortical systems play an important role in the generation and maintenance of primary generalised seizures. However, it is currently unknown which thalamic nuclei and how nuclear‐specific thalamocortical functional connectivity are differentially impacted in patients with medically refractory and non‐refractory idiopathic generalised epilepsy (IGE). In the present study, we performed structural and resting‐state functional magnetic resonance imaging (MRI) in patients with refractory and non‐refractory IGE, segmented the thalamus into constituent nuclear regions using a probabilistic MRI segmentation method and determined thalamocortical functional connectivity using seed‐to‐voxel connectivity analyses. We report significant volume reduction of the left and right anterior thalamic nuclei only in patients with refractory IGE. Compared to healthy controls, patients with refractory and non‐refractory IGE had significant alterations of functional connectivity between the centromedian nucleus and cortex, but only patients with refractory IGE had altered cortical connectivity with the ventral lateral nuclear group. Patients with refractory IGE had significantly increased functional connectivity between the left and right ventral lateral posterior nuclei and cortical regions compared to patients with non‐refractory IGE. Cortical effects were predominantly located in the frontal lobe. Atrophy of the anterior thalamic nuclei and resting‐state functional hyperconnectivity between ventral lateral nuclei and cerebral cortex may be imaging markers of pharmacoresistance in patients with IGE. These structural and functional abnormalities fit well with the known importance of thalamocortical systems in the generation and maintenance of primary generalised seizures, and the increasing recognition of the importance of limbic pathways in IGE.

A prostate MRI segmentation method based on prior-shape-information combined with gradient and regional information

With the increasing and younger incidence of prostate cancer, the extraction of prostate contour from magnetic resonance imaging (MRI) plays an increasingly important role in clinical diagnosis and related medical research. In order to accurately segment the prostate region in MR images, we propose a level set segmentation model, which integrates the prior shape information of the prostate and the gradient information into the region-scalable fitting (RSF) model proposed by Li et al. to achieve high-precision segmentation of the prostate. In our model, we use the Gaussian probability model to establish the statistical learning of the prior shape, expressed as the external energy term of the evolution curve, and use the local grey information and the improved gradient information as the internal energy term to construct the final level set segmentation model. This method uses the information of the image itself to modify the evolution curve under the constraints of the prior shape, which can better deal with the small difference between the background and the target area in the medical image, and improve the accuracy and robustness of the segmentation. The final experimental results and analysis illustrate the feasibility of the method used in prostate MRI segmentation.

Bimodal CT/MRI-Based Segmentation Method for Intervertebral Disc Boundary Extraction

Intervertebral disc (IVD) localization and segmentation have triggered intensive research efforts in the medical image analysis community, since IVD abnormalities are strong indicators of various spinal cord-related pathologies. Despite the intensive research efforts to address IVD boundary extraction based on MR images, the potential of bimodal approaches, which benefit from complementary information derived from both magnetic resonance imaging (MRI) and computed tomography (CT), has not yet been fully realized. Furthermore, most existing approaches rely on manual intervention or on learning, although sufficiently large and labelled 3D datasets are not always available. In this light, this work introduces a bimodal segmentation method for vertebrae and IVD boundary extraction, which requires a limited amount of intervention and is not based on learning. The proposed method comprises various image processing and analysis stages, including CT/MRI registration, Otsu-based thresholding and Chan–Vese-based segmentation. The method was applied on 98 expert-annotated pairs of CT and MR spinal cord images with varying slice thicknesses and pixel sizes, which were obtained from 7 patients using different scanners. The experimental results had a Dice similarity coefficient equal to 94.77(%) for CT and 86.26(%) for MRI and a Hausdorff distance equal to 4.4 pixels for CT and 4.5 pixels for MRI. Experimental comparisons with state-of-the-art CT and MRI segmentation methods lead to the conclusion that the proposed method provides a reliable alternative for vertebrae and IVD boundary extraction. Moreover, the segmentation results are utilized to perform a bimodal visualization of the spine, which could potentially aid differential diagnosis with respect to several spine-related pathologies.

Deadlift Recognition and Application based on Multiple Modalities using Recurrent Neural Network

Multiple Sclerosis (MS) is a chronic, often disabling, autoimmune disease affecting the central nervous system and characterized by demyelination and neuropathic alterations. Magnetic Resonance (MR) images plays a pivotal role in the diagnosis and the screening of MS. MR images identify and localize demyelinating lesions (or plaques) and possible associated atrophic lesions whose MR aspect is in relation with the evolution of the disease. We propose a novel MS lesions segmentation method for MR images, based on Convolutional Neural Networks (CNNs) and partial self-supervision and studied the pros and cons of using self-supervision for the current segmentation task. Investigating the transferability by freezing the firsts convolutional layers, we discovered that improvements are obtained when the CNN is retrained from the first layers. We believe such results suggest that MRI segmentation is a singular task needing high level analysis from the very first stages of the vision process, as opposed to vision tasks aimed at day-to-day life such as face recognition or traffic sign classification. The evaluation of segmentation quality has been performed on full image size binary maps assembled from predictions on image patches from an unseen database.

One-Shot Generative Adversarial Learning for MRI Segmentation of Craniomaxillofacial Bony Structures.

Compared to computed tomography (CT), magnetic resonance imaging (MRI) delineation of craniomaxillofacial (CMF) bony structures can avoid harmful radiation exposure. However, bony boundaries are blurry in MRI, and structural information needs to be borrowed from CT during the training. This is challenging since paired MRI-CT data are typically scarce. In this paper, we propose to make full use of unpaired data, which are typically abundant, along with a single paired MRI-CT data to construct a one-shot generative adversarial model for automated MRI segmentation of CMF bony structures. Our model consists of a cross-modality image synthesis sub-network, which learns the mapping between CT and MRI, and an MRI segmentation sub-network. These two sub-networks are trained jointly in an end-to-end manner. Moreover, in the training phase, a neighbor-based anchoring method is proposed to reduce the ambiguity problem inherent in cross-modality synthesis, and a feature-matching-based semantic consistency constraint is proposed to encourage segmentation-oriented MRI synthesis. Experimental results demonstrate the superiority of our method both qualitatively and quantitatively in comparison with the state-of-the-art MRI segmentation methods.

A Robust Brain MRI Segmentation and Bias Field Correction Method Integrating Local Contextual Information into a Clustering Model

The segmentation results of brain magnetic resonance imaging (MRI) have important guiding significance for subsequent clinical diagnosis and treatment. However, brain MRI segmentation is a complex and challenging problem due to the inevitable noise or intensity inhomogeneity. A novel robust clustering with local contextual information (RC_LCI) model was used in this study which accurately segmented brain MRI corrupted by noise and intensity inhomogeneity. For pixels in the neighborhood of the central pixel, a weighting scheme combining local contextual information was used to generate the corresponding anisotropic weight to update the current central pixel and thus remove noisy pixels. Then, a multiplicative framework consisting of the product of a real image and a bias field could effectively segment brain MRI and estimate the bias field. Further, a linear combination of basis functions was introduced to guarantee the bias field properties. Therefore, compared with state-of-the-art models, the segmentation result obtained by RC_LCI was increased by 0.195 0.125 in terms of the Jaccard similarity coefficient. Both visual experimental results and quantitative evaluation demonstrate the superiority of RC_LCI on real and synthetic images.

Adrenal tumor segmentation method for MR images

Background and objectiveAdrenal tumors, which occur on adrenal glands, are incidentally determined. The liver, spleen, spinal cord, and kidney surround the adrenal glands. Therefore, tumors on the adrenal glands can be adherent to other organs. This is a problem in adrenal tumor segmentation. In addition, low contrast, non-standardized shape and size, homogeneity, and heterogeneity of the tumors are considered as problems in segmentation. MethodsThis study proposes a computer-aided diagnosis (CAD) system to segment adrenal tumors by eliminating the above problems. The proposed hybrid method incorporates many image processing methods, which include active contour, adaptive thresholding, contrast limited adaptive histogram equalization (CLAHE), image erosion, and region growing. ResultsThe performance of the proposed method was assessed on 113 Magnetic Resonance (MR) images using seven metrics: sensitivity, specificity, accuracy, precision, Dice Coefficient, Jaccard Rate, and structural similarity index (SSIM). The proposed method eliminates some of the discussed problems with success rates of 74.84%, 99.99%, 99.84%, 93.49%, 82.09%, 71.24%, 99.48% for the metrics, respectively. ConclusionsThis study presents a new method for adrenal tumor segmentation, and avoids some of the problems preventing accurate segmentation, especially for cyst-based tumors.

Improved evidential fuzzy c-means method

Dempster-Shafer evidence theory (DS theory) is widely used in brain magnetic resonance imaging (MRI) segmentation, due to its efficient combination of the evidence from different sources. In this paper, an improved MRI segmentation method, which is based on fuzzy c-means (FCM) and DS theory, is proposed. Firstly, the average fusion method is used to reduce the uncertainty and the conflict information in the pictures. Then, the neighborhood information and the different influences of spatial location of neighborhood pixels are taken into consideration to handle the spatial information. Finally, the segmentation and the sensor data fusion are achieved by using the DS theory. The simulated images and the MRI images illustrate that our proposed method is more effective in image segmentation.

Brain MR image segmentation using NAMS in pseudo-color

Image segmentation plays a crucial role in various biomedical applications. In general, the segmentation of brain Magnetic Resonance (MR) images is mainly used to represent the image with several homogeneous regions instead of pixels for surgical analyzing and planning. This paper proposes a new approach for segmenting MR brain images by using pseudo-color based segmentation with Non-symmetry and Anti-packing Model with Squares (NAMS). First of all, the NAMS model is presented. The model can represent the image with sub-patterns to keep the image content and largely reduce the data redundancy. Second, the key idea is proposed that convert the original gray-scale brain MR image into a pseudo-colored image and then segment the pseudo-colored image with NAMS model. The pseudo-colored image can enhance the color contrast in different tissues in brain MR images, which can improve the precision of segmentation as well as directly visual perceptional distinction. Experimental results indicate that compared with other brain MR image segmentation methods, the proposed NAMS based pseudo-color segmentation method performs more excellent in not only segmenting precisely but also saving storage.

A segmentation of brain MRI images utilizing intensity and contextual information by Markov random field

Background and objective: Image segmentation is a preliminary and fundamental step in computer aided magnetic resonance imaging (MRI) images analysis. But the performance of most current image segmentation methods is easily depreciated by noise in MRI images. A precise and anti-noise segmentation of MRI images is desired in modern medical image diagnosis.Methods: This paper presents a segmentation of MRI images which combines fuzzy clustering and Markov random field (MRF). In order to utilize gray level information sufficiently and alleviate noise disturbance, fuzzy clustering is carried out on the original image and the coarse scale image of multi-scale decomposition. The spatial constraints between neighboring pixels are modeled by a defined potential function in the MRF to reduce the effect of noise and increase the integrity of segmented regions. Spatial constraints and the gray level information refined by Fuzzy C-Means (FCM) algorithm are integrated by maximum a posteriori Markov random field (MAP-MRF). In the proposed method, the fuzzy clustering membership obtained from the original image and the coarse scale image is integrated into the single-site clique potential functions by MAP-MRF. The defined potential functions and the distance weight are introduced to model the neighborhood constraint with MRF.Results: The experiments are carried out on noised synthetic images, simulated brain MR images and real MR images. The experimental results show that the proposed method has strong robustness and satisfying performance. Meanwhile the method is compared with FCM, FGFCM and FLICM algorithms visually and statistically in the experiments. In the comparison, the proposed method has achieved the best results. In the statistical comparison, the proposed method has an average similarity index of 36.8%, 33.7%, 2.75% increase against FCM, FGFCM and FLICM.Conclusions: This paper proposes a MRI segmentation method combining fuzzy clustering and Markov random field. The method is tested in the noised image databases and comparison experiments, which shows that it is a precise and robust MRI segmentation method.

Image-guided regularization level set evolution for MR image segmentation and bias field correction

Magnetic resonance (MR) image segmentation is a crucial step in surgical and treatment planning. In this paper, we propose a level-set-based segmentation method for MR images with intensity inhomogeneous problem. To tackle the initialization sensitivity problem, we propose a new image-guided regularization to restrict the level set function. The maximum a posteriori inference is adopted to unify segmentation and bias field correction within a single framework. Under this framework, both the contour prior and the bias field prior are fully used. As a result, the image intensity inhomogeneity can be well solved. Extensive experiments are provided to evaluate the proposed method, showing significant improvements in both segmentation and bias field correction accuracies as compared with other state-of-the-art approaches.

Correlation of PSA Density to Prostate Cancer Based on Prostate Volume by 3.0 T MRI

Purpose: Prostate specific antigen levels can be normalized by the prostate volume to give a prostate specific antigen density (PSAd). Magnetic resonance imaging (MRI) can more accurately determine prostate zonal anatomy and prostate volumes compared to transrectal ultrasound, and hence may lead to more accurate PSAd measurements. Methods: Imaging and pathology of men undergoing prostate MRI from April 2007 to May 2009 were reviewed in this retrospective study. 73 patients were included for analysis, of which 45 had prostate cancer and 28 did not have cancer. Total, transitional zone, and peripheral zone values were determined by ultrasound prolate ellipse, MRI prolate ellipse, and MRI segmentation methods. Results: The study population showed an average PSA of 6.3 ng/mL, with the control mean PSA (8.8 ng/mL) being greater than the cancer group (5.3 ng/mL). Transrectal ultrasound underestimated the prostate volume (mean 27.7 mL versus MRI volume of 38.3 mL, p ≤ 0.001). No difference was seen between cancer and control populations using PSAd. PSAd correctly categorized low (Gleason < 7) and high-grade cancers (Gleason ≥ 7) in patients with malignancy. Conclusion: Transrectal ultrasound underestimates prostate volumes and hence is inaccurate in calculating PSAd. MRI more accurately depicts PSAd, however PSAd is unable to differentiate between patients with cancer and benign disease such as BPH or prostatitis.

RETRACTED: A framework with modified fast FCM for brain MR images segmentation

Intensity inhomogeneity, noise and partial volume (PV) effect render a challenging task for segmentation of brain magnetic resonance (MR) images. Most of the current MR image segmentation methods focus on only one or two of the effects listed above. In this paper, a framework with modified fast fuzzy c-means for brain MR images segmentation is proposed to take all these effects into account simultaneously and improve the accuracy of image segmentations. Firstly, we propose a new automated method to determine the initial values of the centroids. Secondly, an adaptive method to incorporate the local spatial continuity is proposed to overcome the noise effectively and prevent the edge from blurring. The intensity inhomogeneity is estimated by a linear combination of a set of basis functions. Meanwhile, a regularization term is added to reduce the iteration steps and accelerate the algorithm. The weights of the regularization terms are all automatically computed to avoid the manually tuned parameter. Synthetic and real MR images are used to test the proposed framework. Improved performance of the proposed algorithm is observed where the intensity inhomogeneity, noise and PV effect are commonly encountered. The experimental results show that the proposed method has stronger anti-noise property and higher segmentation precision than other reported FCM-based techniques.

Calculation of osteonecrotic volume using two-dimensional projections: Comparison between the current volumetric measurement methods

Abstract The prognosis of osteonecrosis of the femoral head is highly dependent on the grading of the lesion size. A small lesion ( 30%) is doomed to collapse if left untreated. To calculate the necrosis volume, the most accurate method is to use three-dimensional magnetic resonance imaging (MRI) segmentation method. However, in clinical practice, the commonly used methods are to multiply the area percent of involvement or to use proxy, such as the necrotic index, by multiplying the angles of necrosis on two-dimensional (2D) images. The aim of this work was to find the relationship between the angular measurement proxy and the true necrosis volume. Results from different methods were compared with those of the MRI segmentation method in 29 hips. It was found that the area percent method tended to underestimate the volume and disagreed with 48% of the hips on the grading by the MRI segmentation method. As a contrast, the agreement could be improved to 90% of the hips by an index that was deduced from the original necrotic index. This study found that to estimate the necrosis volume by 2D projections is at the expense of inaccuracy but is still satisfying for clinical use. This study also found that the angular measurement proxy could be used to extrapolate the necrosis volume, whereas the bias of the measurement and grading could be decreased.

Combining a deformable model and a probabilistic framework for an automatic 3D segmentation of prostate on MRI

Accurate localization and contouring of prostate are crucial issues in prostate cancer diagnosis and/or therapies. Although several semi-automatic and automatic segmentation methods have been proposed, manual expert correction remains necessary. We introduce a new method for automatic 3D segmentation of the prostate gland from magnetic resonance imaging (MRI) scans. A statistical shape model was used as an a priori knowledge, and gray levels distribution was modeled by fitting histogram modes with a Gaussian mixture. Markov fields were used to introduce contextual information regarding voxels' neighborhoods. Final labeling optimization is based on Bayesian a posteriori classification, estimated with the iterative conditional mode algorithm. We compared the accuracy of this method, free from any manual correction, with contours outlined by an expert radiologist. In 12 cases, including prostates with cancer and benign prostatic hypertrophy, the mean Hausdorff distance and overlap ratio were 9.94 mm and 0.83, respectively. This new automatic prostate MRI segmentation method produces satisfactory results, even at prostate's base and apex. The method is computationally feasible and efficient.

Technical aspects and evaluation methodology for the application of two automated brain MRI tumor segmentation methods in radiation therapy planning

The purpose of this study was to design the steps necessary to create a tumor volume outline from the results of two automated multispectral magnetic resonance imaging segmentation methods and integrate these contours into radiation therapy treatment planning. Algorithms were developed to create a closed, smooth contour that encompassed the tumor pixels resulting from two automated segmentation methods: k-nearest neighbors and knowledge guided. These included an automatic three-dimensional (3D) expansion of the results to compensate for their undersegmentation and match the extended contouring technique used in practice by radiation oncologists. Each resulting radiation treatment plan generated from the automated segmentation and from the outlining by two radiation oncologists for 11 brain tumor patients was compared against the volume and treatment plan from an expert radiation oncologist who served as the control. As part of this analysis, a quantitative and qualitative evaluation mechanism was developed to aid in this comparison. It was found that the expert physician reference volume was irradiated within the same level of conformity when using the plans generated from the contours of the segmentation methods. In addition, any uncertainty in the identification of the actual gross tumor volume by the segmentation methods, as identified by previous research into this area, had small effects when used to generate 3D radiation therapy treatment planning due to the averaging process in the generation of margins used in defining a planning target volume.

Partial volume segmentation of brain magnetic resonance images based on maximum a posteriori probability.

Noise, partial volume (PV) effect, and image-intensity inhomogeneity render a challenging task for segmentation of brain magnetic resonance (MR) images. Most of the current MR image segmentation methods focus on only one or two of the above-mentioned effects. The objective of this paper is to propose a unified framework, based on the maximum a posteriori probability principle, by taking all these effects into account simultaneously in order to improve image segmentation performance. Instead of labeling each image voxel with a unique tissue type, the percentage of each voxel belonging to different tissues, which we call a mixture, is considered to address the PV effect. A Markov random field model is used to describe the noise effect by considering the nearby spatial information of the tissue mixture. The inhomogeneity effect is modeled as a bias field characterized by a zero mean Gaussian prior probability. The well-known fuzzy C-mean model is extended to define the likelihood function of the observed image. This framework reduces theoretically, under some assumptions, to the adaptive fuzzy C-mean (AFCM) algorithm proposed by Pham and Prince. Digital phantom and real clinical MR images were used to test the proposed framework. Improved performance over the AFCM algorithm was observed in a clinical environment where the inhomogeneity, noise level, and PV effect are commonly encountered.

New method to assess the registration of CT-MR images of the head

Due to their complementary information content, both x-ray computed tomography (CT) and magnetic resonance (MR) imaging are employed in certain clinical cases to improve the understanding of pathology involved. o spatially relate the two datasets, image registration and image fusion are employed. However, registration errors, either global or local, are common and are nonuniform within the image volume. In this paper, we propose a new algorithm that assesses the quality of the registration locally within the CT-MR volume and provides visual, color-coded feedback to the user about the location and extent of good and bad correspondence between the two images. The proposed registration assessment algorithm is based on a correspondence analysis of bone structures in the CT and MR images. For that purpose, a custom segmentation algorithm for bone in MR images has been developed that is based on a stochastic threshold computation method. This segmentation method for MR images and the CT-MR registration assessment algorithm were validated on simulated MR datasets and real CT-MR image pairs of the head. Some partial-volume effects occur at the borders of the bone structures and at the bone interfaces with air, which cannot be separated from bone in the MR image. The presented assessment method of CT-MR image registration offers the user a new tool to evaluate the overall and local quality of the registration. With this information, the user does not have to blindly trust the fused CT-MR datasets but can easily identify areas of inaccurate correspondence. The application of the algorithm is so far limited to T1-weighted MR and CT images of the head area.
