Effects of water and fertilizer regulation on soil microbial community, fruit nutrients, and saponin content of Panax notoginseng: A three years field experiment

In pursuit of maximum yield and economic benefits of Panax notoginseng, farmers usually apply excessive fertilizer and irrigation. Which easily induce the decline of Panax notoginseng quality, fertilizer and water use efficiencies and soil health. From 2021–2023, a field experiment was conducted in Dali Village, Luxi County, Honghe Prefecture, Yunnan Province, to study the response of soil microbial community, root nutrient content, and ginsenoside content of Panax notoginseng to different water and fertilizer regulation. The experiment including three irrigation levels (F1: 120 mm, F2: 240 mm, and F3: 360 mm) four fertilization rates(F1: 48 kg ha−1, F2: 72 kg ha−1, F2: 96 kg ha−1, and 120 kg ha−1),and a CK treatment (no fertilizer and no irrigation) The results showed that the average N, P, and K contents across all treatments were greater in 2023 than those in 2021 and 2022. W3F4 treatment significantly increased N absorption. W2F4 treatment significantly increased P and K absorption. W2F4 treatment significantly increased the Panax notoginseng yield, and W3F2 treatment significantly increased the saponin content. The Panax notoginseng yield ranged from 1165 to 3006 kg∙ha−1, with a maximum average yield in 2023. The Re content averaged 81.5 % in 2023 over 2021, and the highest Re content in W3F2 treatment in 2023 was 108.54 mg∙g−1. In 2023, W2F3 treatment had the highest R1 content of 15.34 mg∙g−1, W2F3 treatment had the highest content of Rg1 of 44.65 mg∙g−1, and W3F2 treatment had the highest Rb1 content of 52.52 mg∙g−1. From 2021–2023, the total number of unique OTUs in W1F1 was the largest, out followed by W3F2, W3F4, and W3F1. The treatment that significantly increased the bacterial Chao1 index was W3F1 and W2F2 in 2021, W3F3, W2F1, W2F1 and W2F3 in 2022, and W2F3 and W2F4 in 2023. The Shannon nor Simpson indices were not varied significantly from CK. At the phylum level, W1F3 in 2021 and W3F1 in 2022 and 2023 improved the relative abundance of Proteobacteria, Acidobacteriota At the genus level, W1F1 in 2021 and 2023 improved the relative abundance of Vicinamibacteraceae_norank and Vicinamibacterales_norank. LEfSe analysis of soil microbial communities showed the most divergent species in 2021 with W3F2, W1F1 in 2022, and W2F1 in 2023. Different water and fertilizer treatments affected the total OTU number of bacterial communities and changed the bacterial community structure. W3F1 and W2F3 treatments significantly increased soil bacterial diversity, and soil microbial diversity regulated plants N as well as R1 and Rg1 content, and the quality of Panax notoginseng is related to microbial diversity. N, P, K, and R1 had a significant positive correlation with microbial community diversity (P<0.05). The W1F1 treatment communities were relatively abundant, and the community species showed high similarity in W3F1 and W2F3.

Fertilization regime changes rhizosphere microbial community assembly and interaction in Phoebe bournei plantations

Fertilizer input is one of the effective forest management practices, which improves soil nutrients and microbial community compositions and promotes forest productivity. However, few studies have explored the response of rhizosphere soil microbial communities to various fertilization regimes across seasonal dynamics. Here, we collected the rhizosphere soil samples from Phoebe bournei plantations to investigate the response of community assemblages and microbial interactions of the soil microbiome to the short-term application of four typical fertilizer practices (including chemical fertilizer (CF), organic fertilizer (OF), compound microbial fertilizer (CMF), and no fertilizer control (CK)). The amendments of organic fertilizer and compound microbial fertilizer altered the composition of rhizosphere soil bacterial and fungal communities, respectively. The fertilization regime significantly affected bacterial diversity rather than fungal diversity, and rhizosphere fungi responded more sensitively than bacteria to season. Fertilization-induced fungal networks were more complex than bacterial networks. Stochastic processes governed both rhizosphere soil bacterial and fungal communities, and drift and dispersal limitation dominated soil fungal and bacterial communities, respectively. Collectively, these findings demonstrate contrasting responses to community assemblages and interactions of rhizosphere bacteria and fungi to fertilizer practices. Microbial communities mediate the effect of cover cropping on soil ecosystem functions under precipitation reduction in an agroecosystem

Cover cropping is a sustainable agricultural practice that profoundly influences soil microbial communities and ecosystem functions. However, the responses of soil ecosystem functions and microbial communities to cover cropping under the projected changes in precipitation, remain largely unexplored. To address this gap, a field experiment with cover cropping (control, hairy vetch, ryegrass, and hairy vetch plus ryegrass) and precipitation reduction (ambient precipitation and 50 % reduction in ambient precipitation) treatments was conducted from 2018 to 2020 in an agroecosystem located in the Guanzhong Plain of China. Soil ecosystem functions related to nutrient storage, nutrient cycling, and organic matter decomposition were measured to assess the soil multifunctionality index and bacterial and fungal communities were determined by Illumina NovaSeq sequencing. The results indicated that cover cropping enhanced soil multifunctionality index, and reduced precipitation strengthened this effect. Microbial community composition, rather than microbial diversity, was significantly altered by cover cropping regardless of precipitation reduction. Cover cropping increased the microbial network complexity and stability, but this effect was dampened by reduced precipitation. The microbial community composition and network complexity significantly and positively correlated with soil multifunctionality index under ambient and reduced precipitation conditions. Linear regression analyses and structural equation models collectively demonstrated that the increase in soil multifunctionality index was attributed to cover cropping-induced changes in microbial community composition and network complexity, irrespective of precipitation reduction. This study highlights the crucial role of microbial communities in driving the response of soil multifunctionality to cover cropping in the context of reduced precipitation, which has important implications for agricultural management and sustainability under future climate change scenarios.

Green Infrastructure Microbial Community Response to Simulated Pulse Precipitation Events in the Semi-Arid Western United States

Processes driving nutrient retention in stormwater green infrastructure (SGI) are not well quantified in water-limited biomes. We examined the role of plant diversity and physiochemistry as drivers of microbial community physiology and soil N dynamics post precipitation pulses in a semi-arid region experiencing drought. We conducted our study in bioswales receiving experimental water additions and a montane meadow intercepting natural rainfall. Pulses of water generally elevated soil moisture and pH, stimulated ecoenzyme activity (EEA), and increased the concentration of organic matter, proteins, and N pools in both bioswale and meadow soils. Microbial community growth was static, and N assimilation into biomass was limited across pulse events. Unvegetated plots had greater soil moisture than vegetated plots at the bioswale site, yet we detected no clear effect of plant diversity on microbial C:N ratios, EEAs, organic matter content, and N pools. Differences in soil N concentrations in bioswales and the meadow were most directly correlated to changes in organic matter content mediated by ecoenzyme expression and the balance of C, N, and P resources available to microbial communities. Our results add to growing evidence that SGI ecological function is largely comparable to neighboring natural vegetated systems, particularly when soil media and water availability are similar.

Response of petroleum-contaminated soil to chemical oxidation combined with biostimulation

In this study, a microcosm experiment was conducted to investigate the effects of Na2S2O8 preoxidation combined with biostimulation on petroleum-contaminated soil remediation. The response of microbial community during this process was explored using BIOLOG ECO microplate carbon utilization method and 16 s rDNA high-throughput sequencing. The results showed that use of 10 mg/g Na2S2O8 removed 19.8 % of the petroleum hydrocarbons, reduced soil biotoxicity and did not affect soil microbial activity compared to other concentrations. Therefore, sodium persulfate of ca. 10 mg/g was used to oxidize petroleum in soil before the biostimulation experiment with organic and inorganic fertilizers. Our finding showed that the content of total petroleum hydrocarbons (TPHs) in soil was reduced by 43.3 % in inorganic fertilizer treatment after 60 days. The results of BIOLOG ECO microplate carbon utilization analysis and 16 S rDNA high-throughput sequencing further confirmed that biostimulation quickly restored the microbial activities in oxidant treated soil. The main marker bacteria in chemical oxidation combined with biostimulation remediation were Arthrobacter and Paenarthrobacter, and their relative abundances were both significantly negatively correlated with the content of petroleum hydrocarbons in soil.

Metaproteomics-informed stoichiometric modeling reveals the responses of wetland microbial communities to oxygen and sulfate exposure

Climate changes significantly impact greenhouse gas emissions from wetland soil. Specifically, wetland soil may be exposed to oxygen (O2) during droughts, or to sulfate (SO42-) as a result of sea level rise. How these stressors – separately and together – impact microbial food webs driving carbon cycling in the wetlands is still not understood. To investigate this, we integrated geochemical analysis, proteogenomics, and stoichiometric modeling to characterize the impact of elevated SO42- and O2 levels on microbial methane (CH4) and carbon dioxide (CO2) emissions. The results uncovered the adaptive responses of this community to changes in SO42- and O2 availability and identified altered microbial guilds and metabolic processes driving CH4 and CO2 emissions. Elevated SO42- reduced CH4 emissions, with hydrogenotrophic methanogenesis more suppressed than acetoclastic. Elevated O2 shifted the greenhouse gas emissions from CH4 to CO2. The metabolic effects of combined SO42- and O2 exposures on CH4 and CO2 emissions were similar to those of O2 exposure alone. The reduction in CH4 emission by increased SO42- and O2 was much greater than the concomitant increase in CO2 emission. Thus, greater SO42- and O2 exposure in wetlands is expected to reduce the aggregate warming effect of CH4 and CO2. Metaproteomics and stoichiometric modeling revealed a unique subnetwork involving carbon metabolism that converts lactate and SO42- to produce acetate, H2S, and CO2 when SO42- is elevated under oxic conditions. This study provides greater quantitative resolution of key metabolic processes necessary for the prediction of CH4 and CO2 emissions from wetlands under future climate scenarios.

Response of Soil Fungal Community in Coastal Saline Soil to Short-Term Water Management Combined with Bio-Organic Fertilizer

This study aimed to elucidate the response of soil microbial communities to saline soil amelioration via biological organic fertilizer. A year-long experiment was conducted on coastal saline soil, employing water and fertilizer strategies. Three treatments were compared: dry field (control, CK), paddy field (W), and combined dry and irrigated fields with biological organic fertilizer (BW). Soil DNA was extracted and sequenced using high-throughput methods, revealing significant reductions in soil electrical conductivity (EC) and pH with W and BW treatments. Moreover, the BW treatment notably increased soil organic carbon content by 17.2%, as well as soil urease and alkaline phosphatase activity. Fungal community richness increased, with the BW treatment showing a 36% rise in the ACE index and a 24% increase in the Shannon index, while the Simpson index decreased by 59%. Dominant fungal phyla were Ascomycota, Mortierellomycota, and Basidiomycota, with Basidiomycota prevailing at the genus level. Redundancy analysis (RDA) indicated that soil pH, EC, and organic carbon were key determinants of fungal community distribution, with the BW treatment correlating negatively with pH and salt and positively with soil organic carbon (SOC). Fungal functional groups varied among treatments, with saprophytic fungi predominating, but the BW treatment showed a higher relative abundance of animal pathogenic fungi. In summary, the integration of biological organic fertilizer with flooding ameliorates soil properties and influences the changes in soil fungal community structure and function in the short term. These results could enhance the scientific basis for the efficient utilization and development of saline soil resources in coastal areas.

Differential responses of soil bacteria, fungi and protists to root exudates and temperature

The impact of climate warming on soil microbes has been well documented, with studies revealing its effects on diversity, community structure and network dynamics. However, the consistency of soil microbial community assembly, particularly in response to diverse plant root exudates under varying temperature conditions, remains an unresolved issue. To address this issue, we employed a growth chamber to integrate temperature and root exudates in a controlled experiment to examine the response of soil bacteria, fungi, and protists. Our findings revealed that temperature independently regulated microbial diversity, with distinct patterns observed among bacteria, fungi, and protists. Both root exudates and temperature significantly influenced microbial community composition, yet interpretations of these factors varied among prokaryotes and eukaryotes. In addition to phototrophic bacteria and protists, as well as protistan consumers, root exudates determined to varying degrees the enrichment of other microbial functional guilds at specific temperatures. The effects of temperature and root exudates on microbial co-occurrence patterns were interdependent; root exudates primarily simplified the network at low and high temperatures, while responses to temperature varied between single and mixed exudate treatments. Moreover, temperature altered the composition of keystone species within the microbial network, while root exudates led to a decrease in their number. These results emphasize the substantial impact of plant root exudates on soil microbial community responses to temperature, underscoring the necessity for future climate change research to incorporate additional environmental variables.

High-efficiency remediation of Hg and Cd co-contaminated paddy soils by Fe–Mn oxide modified biochar and its microbial community responses

Fe–Mn oxide modified biochar (FMBC) was produced to explore its potential for remediation of Hg–Cd contaminated paddy soils. The results showed that the application of FMBC decreased the contents of bioavailable Hg and Cd by 41.49–81.85% and 19.47–33.02% in contrast to CK, while the amount of labile organic carbon (C) fractions and C-pool management index (CPMI) was increased under BC and FMBC treated soils, indicating the enhancement of soil C storage and nutrient cycling function. Dry weight of different parts of Oryza sativa L. was enhanced after the addition of BC and FMBC, and the contents of Fe and Mn in root iron–manganese plaques (IMP) were 1.46–2.06 and 6.72–19.35 times higher than those of the control groups. Hg and Cd contents in brown rice under the FMBC treatments were significantly reduced by 18.32–71.16% and 59.52–72.11% compared with the control. FMBC addition altered the composition and metabolism function of soil bacterial communities, especially increasing the abundance of keystone phyla, including Firmicutes, Proteobacteria and Actinobacteria. Partial least squares path modelling (PLSPM) revealed that the contents of Na2S2O3–Hg, DTPA–Cd and IMP were the key indicators affecting Hg and Cd accumulation in rice grains. Soil microbial community response to corrinoids is shaped by a natural reservoir of vitamin B12.

Soil microbial communities perform critical ecosystem services through the collective metabolic activities of numerous individual organisms. Most microbes use corrinoids, a structurally diverse family of cofactors related to vitamin B12. Corrinoid structure influences the growth of individual microbes, yet how these growth responses scale to the community level remains unknown. Analysis of metagenome-assembled genomes suggests corrinoids are supplied to the community by members of the archaeal and bacterial phyla Thermoproteota, Actinobacteria, and Proteobacteria. Corrinoids were found largely adhered to the soil matrix in a grassland soil, at levels exceeding those required by cultured bacteria. Enrichment cultures and soil microcosms seeded with different corrinoids showed distinct shifts in bacterial community composition, supporting the hypothesis that corrinoid structure can shape communities. Environmental context influenced both community and taxon-specific responses to specific corrinoids. These results implicate corrinoids as key determinants of soil microbiome structure and suggest that environmental micronutrient reservoirs promote community stability.

Detection of Changes in Soil Microbial Community Physiological Profiles in Relation to Forest Types and Presence of Antibiotics Using BIOLOG EcoPlate.

Soil is home to microbiota with diverse metabolic activities. These microorganisms play vital roles in many ecological processes. Thus, the assessment of microbial functional diversity is an important quality indicator of soil ecosystems. In this study, we collected soil samples from three distinct forest habitats, i.e., an agroforest, a primary forest (PF), and a secondary forest, within the Angat Watershed Reservation in Bulacan, Northern Philippines. Community-level physiological profiling (CLPP) was done with the BIOLOG EcoPlate™ to analyze the responses of the soil microbial communities from the three forest habitats in the absence or presence of antibiotics. The BIOLOG EcoPlate represents 31 utilizable carbon sources. Based on the CLPP analysis, soil samples from the PF showed significantly higher utilization of most carbon sources than the other forest types (p < 0.05). Thus, less disturbed forest types constitute more functionally diverse microbial communities. The presence of antibiotics significantly decreased the carbon utilization patterns of the soil microbial communities (p < 0.05), indicating the possible use of CLPP in monitoring contamination in soil.

Geochemistry of carbonate microbialites through time and space: Insights from the microbialite collection of the Muséum National d'Histoire Naturelle (MNHN), France

Microbialites are microbial sedimentary structures that constitute some of the oldest traces of life on Earth. By their deposition in a wide range of sedimentary environments and their presence throughout most of geological time, the sedimentological and geochemical signatures they preserve represent important paleoenvironmental archives for understanding Earth's biological and geochemical co-evolution. Here we present a large microbialite collection containing >1370 curated specimens, covering all continents except Antarctica and spanning >3.5 Ga of Earth history, that is accessible to the international scientific community for examination and sampling at the Muséum National d'Histoire Naturelle (MNHN) in Paris, France. After cataloguing and evaluating the samples for their lithology, biogenicity, and inferred depositional environments, we characterized the collection for selected geochemical parameters, notably carbonate stable carbon and oxygen isotope ratios, as well as major, trace, and rare earth element compositions. Finally, we explore the different geochemical proxies analyzed with regards to their utility for reconstructing evolving Earth surface environments and/or microbial metabolisms via comparison of geochemical data from the MNHN Microbialite Collection to a compilation of similar proxy data for carbonates worldwide. We demonstrate that certain temporal trends previously recognized in carbonates worldwide (e.g., with respect to variations in C and O stable isotope compositions and redox sensitive trace element enrichments) are well reflected in this collection. Our findings highlight the utility of the MNHN Microbialite Collection and microbialites more generally for reconstructing the conditions associated with habitable environments in deep time and for tracing the response of microbial communities to the geochemical evolution of Earth's surface.

Response of Microbial Communities to Naturally Occurring Radioactive Material-Contaminated Sediments: A Microcosm-Based Study.

There is a growing need to understand the potential ecological impacts of contaminants in offshore oil and gas infrastructure, especially if that infrastructure is to be left in situ as a decommissioning option. Naturally occurring radioactive material (NORM) is one type of contaminant found in solid deposits on internal surfaces of infrastructure that poses potential ecological harm if released into the marine environment. Microbes are important components of marine sediment ecosystems because they provide ecosystem services, yet the impacts of NORM contamination to these communities are not well understood. The present study aimed to investigate the response of benthic microbial communities to NORM-contaminated scale, collected from an offshore oil and gas system, via controlled laboratory microcosm studies. Changes to microbial communities in natural sediment and sediments spiked with NORM at radium-226 activity concentrations ranging from 9.5 to 59.8 Bq/kg (in partial equilibria with progeny) over 7 and 28 days were investigated using high-throughput sequencing of environmental DNA extracted from experimental sediments. There were no significant differences in microbial community composition between control and scale-spiked sediments over 7 and 28 days. However, we observed a greater presence of Firmicutes in the scale-mixed treatment and Chloroflexi in the scale-surface treatments after 28 days. This could suggest selection for species with contaminant tolerance or potential resilience to radiation and metal toxicity. Further research is needed to explore microbial tolerance mechanisms and their potential as indicators of effects of radionuclide-contaminated sediments. The present study demonstrated that microcosm studies can provide valuable insights about the potential impacts of contamination from oil and gas infrastructure to sediment microbial communities. Response of Soil Microbial Community Structure and Diversity to Mixed Proportions and Mixed Tree Species in Bamboo–Broad-Leaved Mixed Forests

Bamboo and broad-leaved mixed forests have been widely recognized for their advantages in maintaining ecological balance, improving soil fertility, and enhancing biodiversity. To understand the effects of mixed broad-leaved tree species and mixing ratios on soil microbial communities in bamboo and broad-leaved mixed forests, we quantified the structure and diversity responses of soil microbial communities to tree species and mixing ratios using high-throughput sequencing of the 16 S rRNA gene. Three bamboo and broad-leaved tree mixed forests were studied, including bamboo–Castanopsis chinensis Hance mixed forest (CCB), bamboo–Alniphyllum fortune (Hemsl.) Makino mixed forest (AFB), and bamboo–Choerospondias axillaris (Roxb.) B. L. Burtt &amp; A. W. Hill mixed forest (CAB). We assessed the impact of tree species and mixing ratios on soil microbial communities by measuring soil properties and the diversity and composition of soil microbes. The results indicate that soil properties and the diversity and composition of microbial communities are highly dependent on broad-leaved tree species in mixed forests. The mixing ratios had a more pronounced effect on microbial diversity than on richness. In CAB, diversity peaked at mixing ratios of 10%–20% and 20%–40%. The presence of broad-leaved trees significantly altered the relationships among soil bacteria, with CAB showing the highest stability, likely due to the increased diversity and quantity of litter from Choerospondias axillaris. Our results show that the choice of broad-leaved tree species and their mixing ratios significantly influence soil microbial diversity and composition in bamboo–broad-leaf mixed forests. An optimal mixing ratio in CAB can maximize bacterial diversity and stability, providing insights for forest management and promoting ecosystem health and sustainability.

Bacterial dynamics of the plastisphere microbiome exposed to sub-lethal antibiotic pollution

BackgroundAntibiotics and microplastics are two major aquatic pollutants that have been associated to antibiotic resistance selection in the environment and are considered a risk to human health. However, little is known about the interaction of these pollutants at environmental concentrations and the response of the microbial communities in the plastisphere to sub-lethal antibiotic pollution. Here, we describe the bacterial dynamics underlying this response in surface water bacteria at the community, resistome and mobilome level using a combination of methods (next-generation sequencing and qPCR), sequencing targets (16S rRNA gene, pre-clinical and clinical class 1 integron cassettes and metagenomes), technologies (short and long read sequencing), and assembly approaches (non-assembled reads, genome assembly, bacteriophage and plasmid assembly).ResultsOur results show a shift in the microbial community response to antibiotics in the plastisphere microbiome compared to surface water communities and describe the bacterial subpopulations that respond differently to antibiotic and microplastic pollution. The plastisphere showed an increased tolerance to antibiotics and selected different antibiotic resistance bacteria (ARB) and antibiotic resistance genes (ARGs). Several metagenome assembled genomes (MAGs) derived from the antibiotic-exposed plastisphere contained ARGs, virulence factors, and genes involved in plasmid conjugation. These include Comamonas, Chryseobacterium, the opportunistic pathogen Stenotrophomonas maltophilia, and other MAGs belonging to genera that have been associated to human infections, such as Achromobacter. The abundance of the integron-associated ciprofloxacin resistance gene aac(6’)-Ib-cr increased under ciprofloxacin exposure in both freshwater microbial communities and in the plastisphere. Regarding the antibiotic mobilome, although no significant changes in ARG load in class 1 integrons and plasmids were observed in polluted samples, we identified three ARG-containing viral contigs that were integrated into MAGs as prophages.ConclusionsThis study illustrates how the selective nature of the plastisphere influences bacterial response to antibiotics at sub-lethal selective pressure. The microbial changes identified here help define the selective role of the plastisphere and its impact on the maintenance of environmental antibiotic resistance in combination with other anthropogenic pollutants. Differences in environmental microbial community responses under rice-crab co-culture and crab monoculture models under cyanobacterial bloom

Cyanobacterial blooms (CBs) present significant challenges to Chinese mitten crab (CMC) culture, posing hazards to the aquatic microbial ecology. However, the current focus on the microbial ecological changes within the CMC culture system under the influence of CBs is somewhat insufficient. There’s an urgent need to analyze the microbial ecosystem of the CMC culture system under CBs. This study employed 16S rRNA gene amplicon sequencing to investigate the dynamics of the environmental microbial community in both the rice-crab co-culture (RC) and crab monoculture (CM) models. The results revealed that cyanobacteria reached high levels in the CM water in July, while they began to increase in the RC water in August. Notably, OTU147 (uncultured bacterium g_Planktothrix NIVA-CYA 15), identified as the dominant taxon associated with CBs, showed a significant linear relationship with TP, NO2−-N, and the N:P ratio. TP, TN, NO2−-N, and CODMn had a more pronounced impact on the structure of bacterial communities and cyanobacterial taxa in the water. The bacterial community structure involved in carbon metabolism displayed temporal succession in the water. The co-occurrence network of the bacterial community primarily consisted of Chloroflexi, Proteobacteria, and Firnicutes in the sediment, and Actinobacteria, Proteobacteria, Chloroflexi, and Bacteroidota in the water. In contrast, the co-occurrence network included different peripheral species in the sediment and water. Keystone species were predominantly represented by OTU22 (uncultured actinobacterium g_ hgcI clade) and OTU12 (uncultured Opitutae bacterium g_ norank) in the RC water, and by OTU25 (uncultured bacterium g_ Limnohabitans) in the CM water. TP, TN, NO2−-N, and CODMn were identified as the primary environmental factors influencing these keystone taxa within the culture water. In conclusion, this study on the microbial ecology of the CMC culture system under the influence of CBs provides valuable insights that can be instrumental in subsequent management efforts.

Strigolactones shape the assembly of root-associated microbiota in response to phosphorus availability.

Plants rely on strigolactones (SLs) to regulate their development and form symbiotic relationships with microbes as part of the adaptive phosphorus (P) efficiency strategies. However, the impact of SLs on root-associated microbial communities in response to P availability remains unknown. Here, root microbiota of SL biosynthesis (max3-11) and perception (d14-1) were compared to wild-type Col-0 plants under different P concentrations. Using high-throughput sequencing, the relationship between SLs, P concentrations, and the root-associated microbiota was investigated to reveal the variation in microbial diversity, composition, and interaction. Plant genotypes and P availability played important but different roles in shaping the root-associated microbial community. Importantly, SLs were found to attract Acinetobacter in low P conditions, which included an isolated CP-2 (Acinetobacter soli) that could promote plant growth in cocultivation experiments. Moreover, SLs could change the topologic structure within co-occurrence networks and increase the number of keystone taxa (e.g., Rhizobiaceae and Acidobacteriaceae) to enhance microbial community stability. This study reveals the key role of SLs in mediating root-associated microbiota interactions.IMPORTANCEStrigolactones (SLs) play a crucial role in plant development and their symbiotic relationships with microbes, particularly in adapting to phosphorus levels. Using high-throughput sequencing, we compared the root microbiota of plants with SL biosynthesis and perception mutants to wild-type plants under different phosphorus concentrations. These results found that SLs can attract beneficial microbes in low phosphorus conditions to enhance plant growth. Additionally, SLs affect microbial network structures, increasing the stability of microbial communities. This study highlights the key role of SLs in shaping root-associated microbial interactions, especially in response to phosphorus availability.

Metatranscriptomes of California grassland soil microbial communities in response to rewetting.

When very dry soil is rewet, rapid stimulation of microbial activity has important implications for ecosystem biogeochemistry, yet associated changes in microbial transcription are poorly known. Here, we present metatranscriptomes of California annual grassland soil microbial communities, collected over 1 week from soils rewet after a summer drought-providing a time series of short-term transcriptional response during rewetting.

Interspecific barrier effect driven by heavy metals makes soil bacterial functional assembly more stochastic

Residual heavy metals in soils will destroy microbial community stability and influence its aggregation. However, exploring microbial ecology under heavy-metal stress still requires a conjoint analysis of bacterial interspecies communication and the community diversity maintenance mechanism. In this study, soil samples were collected from a heavy-metal-contaminated site in China to investigate the ecological response of indigenous microbial communities through high-throughput sequencing. Results showed that bacterial taxa and functions generated unusual decoupling phenomena. There were no significant differences in the diversity of species with the increase in concentration of heavy metals (Hg, Se, and Cr), but the functional diversity was lost. Also, the average niche breadth of bacterial species increased from 1.70 to 2.28, but community stability declined and the species assembly was always a deterministic process (NST <0.5). After the bacterial functional assembly changed from a stochastic process to a deterministic process (NST <0.5), it was transformed into a stochastic process (NST >0.5) again under the stress of high-concentration heavy metals, indicating that the collective stress resistance of bacterial communities changed from positive mutation into passive functional propagation. The research results can provide new insight into understanding the adaptive evolution of communities and ecosystem restoration under the stress of soil heavy metals.

Responses of soil and rhizosphere microbial communities to Cd-hyperaccumulating willows and Cd contamination

BackgroundThe pollution of soil by heavy metals, particularly Cd, is constitutes a critical international environmental concern. Willow species are renowned for their efficacy in the phytoremediation of heavy metals owing to their high Cd absorption rate and rapid growth. However, the mechanisms underlying microbial regulation for high- and low-accumulating willow species remain poorly understood. Therefore, we investigated the responses of soil and rhizosphere microbial communities to high- and low-Cd-accumulating willows and Cd contamination. We analyzed soil properties were analyzed in bulk soil (SM) and rhizosphere soil (RM) planted with high-accumulating (H) and low-accumulating (L) willow species.ResultsRhizosphere soil for different willow species had more NH4+ than that of bulk soil, and RM-H soil had more than RM-L had. The available phosphorus content was greater in hyper-accumulated species than it was in lower-accumulated species, especially in RM-H. Genome sequencing of bacterial and fungal communities showed that RM-L exhibited the highest bacterial diversity, whereas RM-H displayed the greatest richness than the other groups. SM-L exhibited the highest diversity and richness of fungal communities. Ralstonia emerged as the predominant bacterium in RM-H, whereas Basidiomycota and Cercozoa were the most enriched fungi in SM-H. Annotation of the N and C metabolism pathways revealed differential patterns: expression levels of NRT2, NarB, nirA, nirD, nrfA, and nosZ were highest in RM-H, demonstrating the effects of NO3-and N on the high accumulation of Cd in RM-H. The annotated genes associated with C metabolism indicated a preference for the tricarboxylic pathway in RM-H, whereas the hydroxypropionate-hydroxybutyrate cycle was implicated in C sequestration in SM-L.ConclusionsThese contribute to elucidation of the mechanism underlying high Cd accumulation in willows, particularly in respect of the roles of microbes and N and C utilization. This will provide valuable insights for repairing polluted soil using N and employing organic acids to improve heavy metal remediation efficiency.
