Forecasting the relative abundance of Aedes vector populations to enhance situational awareness for mosquito control operations.

Aedes-borne diseases represent a major public health threat and mosquito control operations represent a key line of defense. Improving the real-time awareness of mosquito control authorities by providing reliable forecasts of the relative abundance of mosquito vectors could greatly enhance control efforts. To this aim, we developed an analytical tool that forecasts Aedes aegypti relative abundance 1 to 4 weeks ahead. Forecasts were validated against mosquito surveillance data (2,760 data points) collected over multiple years in four jurisdictions in the US. The symmetric absolute percentage error was in the range 0.43-0.69, and the 90% interquantile range of the forecasts had a coverage of 83-92%. Our forecasts consistently outperformed a reference "naïve" model for all analyzed study sites, forecasting horizon, and for periods with medium/high Ae. aegypti activity. The developed tool can be instrumental to address the need for evidence-based decision making.

Metabolic outcomes of Cordyceps fungus and Goji plant polysaccharides during in vitro human fecal fermentation

This study was to assess the digestion and colonic fermentation of two bioactive polysaccharides, EPS-LM and LBPS, and the subsequent influences on human gut microbiota through simulated gastrointestinal systems. EPS-LM, an exopolysaccharide isolated from mycelial culture of a medicinal fungus Cordyceps sinensis Cs-HK1, was characterized as a heteropolysaccharide consisting of Man(108):Gal(52.7):Glc(29.2) (molar ratio) with an average molecular weight (MW) 5.513 × 106. LBPS was isolated from a well-known medicinal plant (Lycium barbarum L.) which was also characterized as a heteropolysaccharide (1.236 × 105 MW). Both polysaccharides were highly resistant to saliva, gastric and small-intestine digestion with negligible MW reduction and release of reducing sugars but were quickly degraded to lower MW during in vitro human fecal fermentation. They were consumed as a carbon source by the gut bacteria to produce short-chain fatty acids (SCFAs). In comparison, the carbohydrate content of EPS-LM was more completely consumed than LBPS and there were also notable differences in consumption of specific monosaccharides and production of specific SCFAs, propionic and butyric acid, and relative abundance of gut bacterial populations between EPS-LM and LBPS group. The results suggest that metabolic outcomes and modulating effects of EPS-LM and LBPS on the gut microbiota are highly dependent on their molecular composition.

Assessment of Changes in the Composition and Distribution of Large and Medium-Sized Mammals in Xishuangbanna, Southwest China.

Given the vulnerability of large and medium-sized mammal communities to climate change and human disturbances, understanding the spatial-temporal dynamics of these communities is essential for effective conservation planning. However, in many biodiversity hotspots, precise biological community assessments are insufficient. From 2012 to 2022, we deployed 784 camera traps in eight nature reserves (including sub-reserves) and one State Forest Farm (SFF, less strictly protected than a reserve) to study the composition and distribution of large and medium-sized mammals in tropical Xishuangbanna. The findings revealed the following: (1) Forty-three species, encompassing six orders, 17 families, and 37 genera, were documented. Among the species in historical data, nine species were not detected in this survey. (2) Smaller and more fragmented reserves lacked larger body-sized predators and herbivores, and most common species showed lower relative population abundance. Conversely, the SFF exhibited high mammal diversity. (3) The community composition of large and medium-sized mammals varied significantly across the nine sites, particularly among threatened species. Our findings highlight the uneven distribution of these mammal communities in Xishuangbanna, with rare and large-sized species facing increased vulnerability to rapid environmental changes. Moreover, the findings demonstrate the importance of considering species specificity and uniqueness in conservation planning for maintaining regional-scale biodiversity.

Hurricane-induced dramatic decline and natural recovery of a vulnerable sportfish population: Shoal bass (Micropterus cataractae) in the Chipola River, Florida

Freshwater fishes are among the most biodiverse vertebrate groups and among the most threatened by anthropogenic activities. Many occur in small and geographically restricted populations that are increasingly subject to catastrophic events (hurricanes, wildfires, extreme floods and droughts), but it has rarely been possible to assess the impacts of such events. Here we document the decline and recovery of a regularly monitored, small shoal bass (Micropterus cataractae) population in the Chipola River, Florida following a catastrophic hurricane disturbance. The Chipola River population has the lowest level of interspecific hybridization (over 90 % non-introgressed shoal bass) within the species' range, a census population size of 2165 (95 % CI [1,383, 3,801]) in 2009 and a genetically effective population size Ne of 135 (95 % CI [70, 472]). In 2018, Hurricane Michael devastated the Chipola River and watershed. A survey conducted in 2019 indicated a severe decline (91 %) in relative population abundance and a very low Ne at 21 (95 % CI [16, 29]). However, the detection of young-of-year fish indicated that the depleted population had experienced successful reproduction. In fall 2021, the census population had recovered to 1039 fish (95 % CI [660, 1,814]) and Ne at 40 (95 % CI [31, 50]). While the population has shown considerable resilience in the face of hurricane disturbance, it remains vulnerable to future catastrophic events and may also suffer a long-term reduction in its adaptive potential due to a relatively low effective population size. To address these threats, continued monitoring is necessitated and targeted measures such as translocation of non-introgressed individuals from neighboring populations or establishment of a captive population of sufficient effective population size may be required to conserve the species in the long term.

Evaluating the potential prebiotic effects of umbu-cajá (Spondias spp.) fruit processing by-product flour on the human intestinal microbiota

This study evaluated the potential prebiotic properties of umbu-cajá (Spondias spp.) fruit processing by-product flour (UCF) on the human intestinal microbiota by monitoring the relative abundance of specific intestinal bacterial populations, microbial metabolic behavior, and antioxidant activity during 48 h of in vitro colonic fermentation using fecal inoculum donated from healthy adult individuals. UCF had a high insoluble fiber content and flavonols, especially quercetin-3-O-glucoside, as the most prevalent phenolic compounds, besides showing antioxidant activity. Medium with UCF increased the relative abundance of Lactobacillus spp./Enterococcus spp., Bifidobacterium spp., and Clostridium histolyticum during the colonic fermentation and decreased the relative abundance of Bacteroides spp./Prevotella spp. and Eubacterium rectale/Clostridium coccoides. Medium with UCF maintained a higher relative abundance of Ruminococcus albus/R. flavefaciens than negative control during the colonic fermentation. UCF stimulated intense metabolic activity of the intestinal microbiota during the colonic fermentation, evidenced by decreased pH values, sugar consumption, and production of several metabolites linked to host health promotion, concomitant with high antioxidant activity. The results characterize UCF as a candidate for prebiotic use and a novel value-added circular ingredient to functionalize foods and nutraceuticals.

The Ruminal Microbiome Alterations Associated with Diet-Induced Milk Fat Depression and Milk Fat Globule Size Reduction in Dairy Goats.

The aim of this study was to evaluate the effect of conjugated linoleic acid (CLA) on milk fat globule (MFG) size and the ruminal microbiome of goats. Twenty-four mid-lactation Saanen dairy goats weighing 49 ± 4.5 kg (168 ± 27 d in milk, 1.2 ± 0.1 kg milk/d, 2-3 years old) were randomly divided into four groups-a control (CON) group, which was fed a basal diet, and three CLA supplementation groups, in which 30 g CLA (low-dose group, L-CLA), 60 g CLA (medium-dose group, M-CLA), or 90 g CLA (high-dose group, H-CLA) was added to the basal diet daily. The experiment lasted for 21 days, during which time goat milk was collected for composition and MFG size analysis. On day 21 of feeding, ruminal fluid was collected from the CON and H-CLA groups for analysis of the changes in microorganismal abundance. The results showed that CLA supplementation did not affect milk production, milk protein, or lactose content in the dairy goats (p > 0.05), but significantly reduced the milk fat content (p < 0.01) compared with the CON group. The CLA supplementation significantly decreased the D[3,2] and D[4,3] of the MFGs in a dose-dependent manner (p < 0.01). Moreover, dietary CLA inclusion increased the proportion of small-sized MFGs and decreased that of large-sized ones. The results of 16S rRNA gene sequencing showed that CLA-induced milk fat depression in dairy goats was accompanied by significant changes in the relative abundance of ruminal bacterial populations, most of which belonged to the Firmicutes and Bacteroidetes phyla. The relative abundance of Rikenellaceae_RC9_gut_group and Prevolellaceae_UCG-003 in Bacteroidetes and UCG-002, Succiniclasticum, and norank_f__norank_o__Clostridia_vadinBB60_group in Firmicutes was significantly higher in the CON group than in the H-CLA group. In contrast, the relative abundance of norank_f__UCG-011, norank_f_Eubacterium_coprostanoligenes_group, unclassified_f__Lachnospiraceae, and UCG-001 in Firmicutes and norank_f__Muribaculaceae in Bacteroidetes was significantly higher in the H-CLA group than in the CON group. Correlation analysis showed that the milk fat content was negatively correlated with the relative abundance of some bacteria, including members of Firmicutes and Bacteroidetes. Similarly, MFG size (D[3,2] and D[4,3]) was negatively correlated with several members of Firmicutes and Bacteroidetes, including Lachnospiraceae, norank_f__UCG-011, UCG-001, norank_f__Eubacterium_coprostanoligenes_group (Firmicutes), and norank_f__Muribaculaceae (Bacteroidetes), while positively correlated with the relative abundance of some members of Firmicutes and Bacteroidetes, including Mycoplasma, Succiniclasticum, norank_f__norank_o__Clostridia_vadinBB60_group, UCG-002 (Firmicutes), and Rikenellaceae_RC9_gut_group (Bacteroidetes). Overall, our data indicated that CLA treatment affected milk fat content and MFG size in dairy goats, and these effects were correlated with the relative abundance of ruminal bacterial populations. These results provide the first evidence to explain the mechanism underlying diet-induced MFG from the perspective of the ruminal microbiome in dairy goats.

Impact of superabsorbent hydrogels on microbial community and atrazine fate in soils by 14C-labeling techniques

The accumulation of atrazine in soils can create environmental challenges, potentially posing risks to human health. Superabsorbent hydrogel (SH)-based formulations offer an eco-friendly approach to accelerate herbicide degradation. However, the impact of SHs on soil microbial community structure, and thus on the fate of atrazine, remains uncertain. In this study, a radioactive tracer was employed to investigate the influence of SHs on microbial communities and atrazine transformation in soils. The results revealed that the mineralization of atrazine in active soils was considerably greater than that in sterilized soils. Atrazine degradation proceeded rapidly under SH treatment, indicating the potential of SH to accelerate atrazine degradation. Furthermore, SH addition did not alter the atrazine degradation pathway in soils, which included dealkylation, dechlorination and hydroxylation. The relative abundance of dominant microbial population was influenced by the presence of SHs in the soil. Additionally, SH application led to an increased relative abundance of Lysobacter, suggesting its potential involvement in atrazine degradation. These findings reveal the significance of soil microorganisms and SH in atrazine degradation, offering crucial insights for the development of effective strategies for atrazine remediation and environmental sustainability.

Effect of Bile Acids Supplementation in Fatty Liver Hemorrhagic Syndrome, Production Performance, Physiological and Quality Characteristics of Laying Hen Eggs.

This study aimed to investigate the effects of bile acids (BAs) supplementation on fatty liver hemorrhagic syndrome (FLHS), production performance, and physiological and quality characteristics of laying hen eggs. Sixty Sanhuang laying hens, aged 28 weeks, were randomly allocated to six dietary treatments over a 4-week period, including the control (CON) group (feeding basal diet), the high-fat diet (HFD)-treated group (basal diet containing 10% soybean oil), and HFD supplemented with 0.01% and 0.02% of chenodeoxycholic acid (CDCA) or hyodeoxycholic acid (HDCA) groups. Production performance, egg quality, liver morphology, serum biochemical indexes, antioxidant capacity, proinflammatory cytokines, and intestinal microbiota were evaluated. The average body weight in 0.01% CDCA was larger than in the HFD group (p < 0.05). Eggshell Thickness in the CON group was greater than in the HFD, 0.01% CDCA, and HDCA groups (p < 0.05). Albumen height in the 0.02% HDCA group was higher than the HFD group (p < 0.05). Eggshell weight in the HFD group was less than the CON group (p < 0.05). Haugh unit (HU) in the HDCA group was larger than the HFD group (p < 0.05). Albumen weight in the 0.02% HDCA group was greater than the CON and HFD groups (p < 0.05). In the HFD group, the levels of triglyceride (TG), total cholesterol (TC), and low-density lipo-protein cholesterol (LDL-C) were surpassing the other groups (p < 0.05). The levels of catalase (CAT) and total superoxide dismutase (T-SOD) in the HFD group was smaller than the other groups (p < 0.05). The level of malondialdehyde (MDA) in the HFD group was higher than in the other groups (p < 0.05). Tumor necrosis factor-α (TNF-α) levels were larger in the HFD group than in the other groups (p < 0.05). The 16S rRNA sequencing analysis indicated significant variations in the relative abundance of specific bacterial populations among the different treatment groups. The treatment and CON groups exhibited a higher presence of bacteria that inhibit host energy absorption or promote intestinal health such as Firmicutes, Bacteroidetes, and Ruminococcus, whereas the HFD group showed an increased prevalence of potentially pathogenic or deleterious bacteria, such as Desulfovibrio spp. In conclusion, the supplementation of BAs in poultry feed has been demonstrated to effectively mitigate the detrimental effects of FLHS in laying hens. This intervention regulates lipid metabolism, bolsters antioxidant defenses, reduces inflammation, and modulates the gut microbiota, offering a novel perspective on the application of BAs in the poultry industry.

Abstract PO4-14-07: Genomic and immune profiling of breast cancer brain metastases

Abstract BACKGROUND: Brain metastases (BrM) arising from breast cancer (BC) are an increasing consequence of advanced disease, with up to half of patients (pts) with metastatic HER2+ or triple negative breast cancer experiencing central nervous system (CNS) recurrence. The genomic alterations driving CNS recurrence, along with contribution of the immune microenvironment, particularly by BC subtype remains unclear. METHODS: We characterized BrM from a cohort of n=42 BC pts by sequencing whole-exome DNA and total RNA libraries from frozen (n=31) and FFPE (n=34) BCBrM, FFPE extracranial (ECT, n=12) and blood DNA (n=26) tissues from the Duke Brain Tumor Biorepository. Analyses conducted and planned include inference of PAM50 intrinsic subtypes, somatic mutations, copy number alterations, immune cell type decompositions by CIBERSORTx, differential RNA expression, driver analysis, and associations with clinical outcomes. RESULTS: PAM50 subtypes across 31 frozen BrM were 23% Luminal (Lum) A, 13% LumB, 33% HER2-enriched, 27% Basal-like, 3% Normal-like. For 34 FFPE BrM, 15% were LumA, 24% LumB, 33% HER2-enriched, 24% Basal-like, 3% Normal-like. Across 26 paired FFPE and frozen BrM, subtype discrepancy was seen in 23% (6) cases of which frozen to FFPE classification differed: 3 LumA to LumB, 1 LumB to LumA, 1 Normal to LumB, and 1 Basal to LumB. Among 10 paired FFPE BrM and ECT, subtype concordance was observed in 70%. Discordance was seen in 1 case each for ECT to BrM: LumB to HER2, LumB to LumA, Basal to Normal-like. WES demonstrated frequent copy number alterations (CNA) in clinically-relevant genes including TGFB1, NOTCH1, CDK4, and ERBB3, in both BrM and ECT. For pts with matched blood, ERBB3 CNA (gain and loss) were more commonly found in FFPE BrM (7/19, 37%) compared to ECT (1/8, 13%). Among BrM, the most frequently altered clinically-relevant genes included TP53 (~75%), PTEN, EGFR, RB1, PIK3CA, NF1 and ESR1 (all ≤15%); in ECT, TP53 (67%), BRCA2, FBXW7, and ATM (all ≤33%). PI3K pathway genes (e.g. PTEN, PIK3CA) alterations were exclusive to BrM. One pt’s ECT showed an ATM mutation that was not observed in the paired BrM. Conversely, BRAF and CCND2 mutations were observed in BrM, but not ECT for 1 pt each. Inferring the relative abundance of immune populations in frozen BrM illustrated that 23% were CD4+ resting memory T cells, 25% M2 tumor-permissive macrophages, 13% M0 macrophages; M1 tumor-inhibiting macrophages were only 2%. When comparing immune cell populations between FFPE BrM and ECT, ECT had more M1 macrophages (Chi-sq 4.23, P = 0.04), while other immune cell populations were of similar relative abundance. Immune cell fractions did not vary by subtype in BrM or ECT with one exception: M2 macrophages were lower in Basal compared to LumB tissues (frozen BrM: Chi-sq = 9.28, P = 0.05; FFPE BrM: Chi-sq = 4.61, P = 0.33; FFPE EC: Chi-sq = 9.78, P = 0.04). In n=8 pt-matched FFPE BrM/ECT, hallmark pathways upregulated in BrM included MYC and E2F targets and oxidative phosphorylation, while those with lower expression in BrM included epithelial-mesenchymal transition, interferon gamma response, and JAK-STAT signaling. CONCLUSION: This analysis showed moderate discrepancy in subtype call of BrM by tissue preparation (frozen vs. FFPE), with LumB classification showing the highest discrepancy, and more commonly called in FFPE tissues. Subtype concordance between ECT and BrM was relatively high. Analysis of CNA illustrated deletions and amplifications in targetable genes, notably ERBB3 preferentially in BrM compared to ECT. Mutational analysis identified targetable alterations exclusive to BrM; this knowledge could lead to BrM-targeted treatments. Inferred immune cell populations illustrated a tumor permissive microenvironment in BrM. Therapeutic strategies repolarizing macrophages toward a tumor-inhibiting phenotype in BrM are warranted. Single-Nuclei RNA-Sequencing Uncovers Alterations in the Transcriptional Profile of Skeletal Muscle in Peripheral Artery Disease

BACKGROUND: Lower extremity peripheral artery disease (PAD) is caused by atherosclerotic occlusion of lower limb blood vessels, impacting &gt;200 million people worldwide. PAD causes life-altering symptomatology such as claudication, ischemic rest pain, and gangrene, with limited effective treatment options. Herein, we performed single-nuclei RNA-sequencing (snRNAseq) to facilitate a better understanding of the complex pathobiological environment within the PAD limb and intercellular communication. METHODS: Gastrocnemius muscle specimens were collected from 20 patients with PAD and 12 non-PAD controls. Patients with PAD were classified as Rutherford category 3 (severe claudication). Non-PAD participants were of similar age, body mass index and medication usage as patients with PAD. Nuclei were isolated and snRNAseq was performed. Bioinformatic analysis was conducted to determine differences in gene expression between PAD and non-PAD nuclei, as well as analysis of intercellular signaling networks. Histological analysis of muscle specimens assessed the following: myosin heavy chain fiber distributions, myofiber cross-sectional area and myofiber denervation. RESULTS: 57,364 high-quality nuclei were captured (21,417 PAD; 35,947 non-PAD) and unsupervised clustering revealed 12 distinct nuclei populations based on their transcriptional profile. Quantification of the relative abundance of nuclei populations identified several differences, including PAD muscles having a lower percentage of type I myonuclei, muscle stem cells, and endothelial cells but a higher proportion of type II and regenerating myonuclei. Differentially expressed gene analysis of myonuclei populations uncovered upregulation of genes involved in stress response, autophagy, and atrophy in patients with PAD. Ligand-receptor interactions were used to determine how PAD alters the communication between identified nuclei populations. The inferred strength of interactions was greater in non-PAD compared to PAD patients. Further, intercellular communication network analysis revealed fibro-adipogenic progenitors as a primary signaling hub in PAD muscle. CONCLUSION: snRNAseq uncovered novel transcriptional differences and intercellular communication pathways unique to PAD muscle. Phenotypic plasticity, and temporal and spatial variation in the relative abundance of lentic brook trout, Salvelinus fontinalis, across Ontario.

Brook trout (Salvelinus fontinalis) are a highly prized species found in lakes and streams throughout Ontario. A broadscale monitoring program (BsM) has been conducted in lakes throughout the province, in 5-year cycles, which targets Salvelinus fontinalis populations. The objective of this study was to use the data gained from the BsM and establish a contemporary baseline on the variation of relative abundance and demographics of natural lake populations of S. fontinalis in Ontario. Additionally, given the variability in environmental conditions across the landscape, an objective was to assess the factors, abiotic and biotic, that influence relative abundance among waterbodies. Over the three BsM cycles (2008-2022), 273 S. fontinalis waterbodies were assessed, some multiple times, and 124 were unique populations. S. fontinalis were sampled in 112 of these unique lakes. In total, 7487 S. fontinalis were caught and 5372 were fully sampled (length, weight, and age assessed). The mean catch-per-unit-effort (CPUE) in all waterbodies was 1.4 (0.12 standard error) S. fontinalis per net gang. There was not a significant trend in CPUE over the three BsM cycles nor did CPUE vary significantly among BsM cycles at the provincial scale, but CPUE varied significantly among fisheries management zones (FMZs). Multiple variables were examined to explain the variation in CPUE across the province; a negative association with species diversity was the only variable considered significant. Furthermore, S. fontinalis were more associated with the relative abundance of small cyprinids (i.e., chubs and shiners) and negatively associated with centrarchids, smelt, and other game species. Mean growth potential was greater for males than females but not significantly, whereas longevity favored females. Growth potential and parameters were similar between sexes within FMZs but varied among FMZs. Mean survival among these populations was 25.7%, ranging from 15.2% to 45.6%, with a mean instantaneous mortality of 1.41. This study provided a contemporary assessment of the current range and variability in relative abundance population dynamics of S. fontinalis in lakes within Ontario. This provides a benchmark to assess changes with the pending stressors of climate change and human expansion across the landscape.

Metagenomic analysis of the effects of salinity on microbial community and functional gene diversity in glacial meltwater estuary, Ny-Alesund, Arctic

Due to the inflow of meltwater from the Midre Lovénbreen glacier upstream of Kongsfjorden, the nutrient concentration of Kongsfjorden change from the estuary to the interior of the fjord. Our objective was to explore the changes in bacterial community structure and metabolism-related genes from the estuary to fjord by metagenomic analysis. Our data indicate that glacial meltwater input has altered the physicochemical properties of the fjords, with a significant effect, in particular, on fjords salinity, thus altering the relative abundance of some specific bacterial groups. In addition, we suggest that the salinity of a fjord is an important factor affecting the abundance of genes associated with the nitrogen and sulfur cycles in the fjord. Changes in salinity may affect the relative abundance of microbial populations that carry metabolic genes, thus affecting the relative abundance of genes associated with the nitrogen and sulfur cycles.

Integrating the US Caribbean Reef Fish Visual Census into fishery stock assessments

The United States Caribbean Reef Fish Visual Census (RVC) is a fishery-independent survey of the coral reef fish community, comprised of hundreds of species, designed to provide quantitative information for data-poor fisheries to support regional stock assessments. The Caribbean RVC, implemented in 2014 as part of the National Coral Reef Monitoring Program (NCRMP), uses a probabilistic stratified random sampling design capitalizing on the strong mean-variance relationship of population abundance dependent on hardbottom habitats and depths. Here we highlight RVC data for queen triggerfish in Puerto Rico, where survey precision improved from CVs of 20.6% in 2014 to 12.6% in 2021, which produced accurate and cost-effective estimates of key assessment metrics like size- structured relative population abundance and biomass. We estimated a relatively stable exploited-phase average population abundance for 2014–2021 at 2.3 million queen triggerfish with a biomass of 1246 metric tons. To support stock assessments using "statistical catch at age" models, we generated a 2001–2021 time series of several population metrics by a statistical conversion of spatially-restricted, pre- NCRMP data to the RVC frame. To cross-check assessment modeling, we combined 2014–2021 RVC results with life history demographics in an alternative length-based risk analysis (LBRA) model to evaluate stock sustainability consequences using two lifetime growth scenarios. LBRA models indicated low overfishing risks. We concluded that only a few quality fishery-independent surveys are needed to obtain understanding of stock sustainability status, and that RVC not only provides reliable data for single-species stock assessments, but also for design evaluation of marine protected areas and ecosystem-based fishery management.

Comparative analysis of 10X Chromium vs. BD Rhapsody whole transcriptome single-cell sequencing technologies in complex human tissues

The development of single-cell omics tools has enabled scientists to study the tumor microenvironment (TME) in unprecedented detail. However, each of the different techniques may have its unique strengths and limitations. Here we directly compared two commercially available high-throughput single-cell RNA sequencing (scRNA-seq) technologies - droplet-based 10X Chromium vs. microwell-based BD Rhapsody - using paired samples from patients with localized prostate cancer (PCa) undergoing a radical prostatectomy.Although high technical consistency was observed in unraveling the whole transcriptome, the relative abundance of cell populations differed. Cells with low mRNA content such as T cells were underrepresented in the droplet-based system, at least partly due to lower RNA capture rates. In contrast, microwell-based scRNA-seq recovered less cells of epithelial origin. Moreover, we discovered platform-dependent variabilities in mRNA quantification and cell-type marker annotation. Overall, our study provides important information for selection of the appropriate scRNA-seq platform and for the interpretation of published results.

Exploiting the microbiota of organic and inorganic acid-treated raw poultry products to improve shelf-life.

Targeted amplicon sequencing of the 16S rRNA delineates the complex microbial interactions that occur during food spoilage, providing a tool to intensively screen microbiota response to antimicrobial processing aids and interventions. The current research determines the microbiota and spoilage indicator (total aerobes and lactic acid bacteria; LAB) response to inorganic and organic antimicrobial intervention use on the shelf-life of fresh, never-frozen, skin-on, bone-in chicken wings. Wings (n=200) were sourced from local processor and either not treated (NT) or treated with 15-s dips of tap water (TW), organic (peracetic acid; PAA), inorganic acids (sodium bisulfate; SBS), and their combination (SBS + PAA). Wings were stored (4°C) and rinsed in neutralizing Buffered Peptone Water (BPW) for 1 min on d 0, 7, 14, and 21 post-treatment. Spoilage indicators, aerobic mesophiles and LAB, were quantified from rinsates. Genomic DNA of d 14 and 21 rinsates were extracted, and V4 of 16S rRNA gene was sequenced. Sequences were analyzed using QIIME2.2019.7. APC and LAB counts were reported as Log10 CFU/g of chicken and analyzed in R Studio as a General Linear Model using ANOVA. Pairwise differences were determined using Tukey's HSD (P£0.05). Spoilage was indicated for all products by day 21 according to APC counts (>7 Log10 CFU/g); however, wings treated with SBS and SBS + PAA demonstrated a 7-day extended shelf-life compared to those treated with NT, TW, or PAA. The interaction of treatment and time impacted the microbial diversity and composition (p < 0.05), with those treated with SBS having a lower richness and evenness compared to those treated with the controls (NT and TW; p < 0.05, Q < 0.05). On d 14, those treated with SBS and SBS + PAA had lower relative abundance of typical spoilage population while having a greater relative abundance of Bacillus spp. (~70 and 50% of population; ANCOM p < 0.05). By d 21, the Bacillus spp. populations decreased below 10% of the population among those treated with SBS and SBS + PAA. Therefore, there are differential effects on the microbial community depending on the chemical intervention used with organic and inorganic acids, impacting the microbial ecology differently.

Unique dissolved organic matter molecules and microbial communities in rhizosphere of three typical crop soils and their significant associations based on FT-ICR-MS and high-throughput sequencing analysis

Using cucumber, maize, and ryegrass as model plants, the diversity and uniqueness of the molecular compositions of dissolved organic matter (DOM) and the structures of microbial communities in typical crop rhizosphere soils, as well as their associations, were investigated based on high-resolution mass spectrometry combined with high-throughput sequencing. The results showed that the rhizosphere contained 2200 organic molecules that were not identified in the non-rhizosphere soils, as characterized by FT-ICR-MS. The rhizosphere DOM molecules generally contained more N, S, and P heteroatoms, stronger hydrophilicity, and more refractory organic matter, representing high and complex chemical diversity characteristics. 16SrRNA sequencing results demonstrated that Proteobacteria, Actinomycetes and Firmicutes were the dominant flora in the soils. Plant species could significantly change the composition and relative abundance of rhizosphere microbial populations. The microbial community structures of rhizosphere and non-rhizosphere soils showed significant differences at both the phylum and class levels. Multiple interactions between the microorganisms and DOM compositions formed a complex network of relationships. There were strong and remarkable positive or negative couplings between different sizes and categories of DOM molecules and the specific microbial groups (P < 0.05, |R| ≥ 0.9) in the rhizosphere soils as shown by network profiles. The correlations between DOM molecules and microbial groups in rhizosphere soils had plant species specificity. The results above emphasized the relationship between the heterogeneity of DOM and the diversity of microbial communities, and explored the molecular mechanisms of the biochemical associations in typical plant rhizosphere soils, providing a foundation for in-depth understanding of plant-soil-microbe interactions.

Using species distribution modeling to generate relative abundance information in socio-politically unstable territories: Conservation of Felidae in the central-western region of Mexico.

The distribution range and population abundance of species provide fundamental information on the species-habitat relationship required for management and conservation. Abundance inherently provides more information about the ecology of species than do occurrence data. However, information on abundance is scarce for most species, mainly at large spatial scales. The objective of this work was, therefore, to provide information regarding the population status of six wild felids inhabiting territories in Mexico that are inaccessible or politically unstable. This was done using species distribution models derived from occurrence data. We used distribution data at a continental scale for the wild felids inhabiting Mexico: jaguar (Panthera onca), bobcat (Lynx rufus), ocelot (Leopardus pardalis), cougar (Puma concolor), margay (Leopardus wiedii), and jaguarundi (Herpailurus yagouaroundi) to predict environmental suitability (estimated by both Maxent and the distance to niche centroid, DNC). Suitability was then examined by relating to a capture rate-based index, in a well-monitored area in central western Mexico in order to assess their performance as proxies of relative abundance. Our results indicate that the environmental suitability patterns predicted by both algorithms were comparable. However, the strength of the relationship between the suitability and relative abundance of local populations differed across species and between algorithms, with the bobcat and DNC, respectively, having the best fit, although the relationship was not consistent in all the models. This paper presents the potential of implementing species distribution models in order to predict the relative abundance of wild felids in Mexico and offers guidance for the proper interpretation of the relationship between suitability and population abundance. The results obtained provide a robust information base on which to outline specific conservation actions and on which to examine the potential status of endangered species inhabiting remote or politically unstable territories in which on-field monitoring programs are not feasible.

Targeting oxidation sites on boreal acid sulfate soil macropore surfaces mitigates acid and metal release to recipient water streams

When reduced sulfidic parent sediments are oxidized, they become acid sulfate soils and discharge metal laden acidic solutions that can damage the environment, infrastructure, and human health. Consequently, methods to mitigate the effect of acid sulfate soils are a priority in affected areas. In this study, acid sulfate soil core samples, consisting of a natural network of preferential-flow soil macropores with defined macropore surfaces and inner cores of denser clay, were characterized and subjected to treatments with calcium carbonate and peat suspensions, or combinations thereof. The effects on the geochemistry and microbial communities were examined on both macropore surfaces and in inner cores. Although transport of treatment substances into the inner cores was demonstrated, no substantial effects were found on the geochemistry and microbial community that consisted of bacterial taxa commonly identified in acid mine drainage. In contrast, positive treatment effects were clearly detected on macropore surfaces and the most promising mitigation effects were detected for treatments combining calcium carbonate and peat suspensions. These treatments increased the pH of the macropore surfaces, added an electron donor in the form of peat, and significantly decreased the relative abundance of acidophilic bacterial populations while shifting the microbial community towards species typically growing at circumneutral pH values. These new environmental conditions were favorable for iron reduction that resulted in a positive effect on permeate quality. The study presents novel data regarding the important differences between acid sulfate soil macropore surfaces and inner cores, as well as their diverse biogeochemical characteristics. It further establishes that the major oxidation-reduction processes occur at the macropore surfaces, and that the combination treatment was the most effective at mitigating the negative environmental effects.

Quantitative analysis of the three gut microbiota in UC and non-UC patients using real-time PCR

Backgroundand study aims: Gastrointestinal microbiota are closely related to the pathogenesis of ulcerative colitis (UC). This study aimed at quantification of F. prausnitzii, Provetella, and Peptostreptococcus in UC and non-UC patients using Real-Time PCR and a new set of primers were also validated for this purpose. Materials and methodsIn this study, the relative abundance of microbial populations between the UC and non-UC subjects were evaluated by quantitative real-time polymerase chain reaction (qRT-PCR). DNA extraction from biopsies and polymerase chain reaction (PCR) amplification of bacterial 16S rRNA gene-targeted species-specific primers was performed to detect the anaerobic bacterial species. The qRT-PCR was used to show the relative change in the bacterial populations of F. prausnitzii, Provetella, and Peptostreptococcus in the UC and non-UC subjects. ResultsOur data for detection of the anaerobic intestinal flora showed Faecalibacterium prausnitzii, Provetella and Peptostreptococcus were the predominant microflora in the controls and showed significant differences (p = 0.002, 0.025 and 0.039, respectively). The qRT-PCR analyses of F. prausnitzii, Provetella and Peptostreptococcus were 8.69-, 9.38- and 5.77-higher, respectively, in the control group than in the UC group. ConclusionThe results of this study showed decreased abundance of F. prausnitzii, Provetella and Peptostreptococcus in the intestine of UC patients in comparison to non-UC patients. Quantitative RT-PCR, as a progressive and sensitive method, could be useful for evaluation of bacterial populations in patients with inflammatory bowel diseases to attain appropriate therapeutic strategies.

Spatial modeling of the relative abundance of wading birds in peninsular Florida using citizen science data

AbstractRecent literature has shown citizen science data that include reported counts, such as observations from the eBird database, can be used to model the relative abundance of selected species. The objective of our study was to extend on both the methodology and the range of species considered by previous research on relative abundance modeling; we selected the Floridian peninsula as our geographical area of interest. We confirmed that, much like for other bird species and geographical areas, modeling such data with a classic Poisson generalized linear model was not appropriate due to overdispersion. Moreover, assuming linearity for the effects of all environmental and observer effort covariates on relative abundance was shown to be overly simplistic. These concerns led us to consider a variety of potentially suitable modeling techniques; the quasi‐Poisson generalized additive model displayed the best combination of flexibility, strong predictive performance, and ease of interpretation. Expanding on previous research for eBird data, we chose to explicitly incorporate spatial dependence into the modeling task by performing hierarchical generalized additive modeling with a spatial conditional autoregressive structure for random effects. This practice allows us to account for spatial factors not represented by model covariates, such as species dispersal patterns or colonial breeding habits. After conducting appropriate testing procedures and fitting spatially explicit models, we found that our data contain moderate spatial dependence and that spatially explicit models have overall superior predictive performance to models that do not account for spatial dependence. Upon closer inspection, spatially explicit models perform especially well compared with their nonspatial counterparts in identifying situations with low abundance, with a negligible trade‐off in prediction accuracy for situations with high abundance. We conclude that quasi‐Poisson hierarchical generalized additive models with spatial random effects provide the best representation of the relative abundance of bird populations. Moreover, our spatially explicit models are more realistic based on domain knowledge when regarding the impact of environmental covariates, which is important when considering conservation implications and future projections.
