Discrimination of Patients with Prostate Cancer from Healthy Persons Using a Set of Single Nucleotide Polymorphisms.

Prostate cancer is the second cancer diagnosed in males. It accounts for about 4% of cancer-related mortality in men. Several genetic polymorphisms in different genes have been identified that alter the risk of this kind of malignancy. We used the random forest (RF) algorithm for prediction of prostate cancer risk in Iranian population using 13 different single nucleotide polymorphisms (SNPs) in four genes (ANRIL, HOTAIR, IL-6 and IL-8). The samples were divided into a training set (n=320) and a test set (n=80) to evaluate the generalization power for training algorithm. For hyper-parameters tuning, we used randomized search with 5-fold cross-validation for the following hyper-parameters: (1) Number of trees or estimators in the forest (set from 3 to 500); (2) The maximum number of leaf nodes (set from 2 to 32); (3) The maximum number of features used for the best split (set from 5 to 13); and (4) Using bootstrap samples in the trees building (True or False). Accuracy, sensitivity, specificity, and F1-score in both training and test sets were reported. The most important SNP was ANRIL-rs1333048: A/A (Gini index= 0.096) followed by ANRIL- rs10757278: G/G (Gini index= 0.059). Training Dataset Outcomes were as follow: Accuracy: 0.896, Sensitivity: 0.85, Specificity: 0.944 and F1 Score: 0.891. Test Dataset Outcomes were as follow: Accuracy: 0.787, Sensitivity: 0.775, Specificity: 0.800 and F1 Score: 0.784. The AUC Scores were 0.966 and 0.841 for training and test datasets, respectively. The proposed panels of SNPs can predict risk of prostate cancer in Iranian population with appropriate accuracy.

Association of interleukine-18 polymorphisms with susceptibility to prostate cancer in Iranian population.

Interleukin-18 (IL-18) is a multifunctional cytokine that augments interferon-γ production, promotion of the Th1 immune response and acts as an important immunomediator in the development of some cancers. The current study aimed to analyze the association of the five most common polymorphisms in the IL-18 gene with prostate cancer in the Iranian population. We examined a possible association of IL-18 -137G>C, -607C>A, -656G>T, +105A>C and +127C>T polymorphisms with prostate cancer occurrence by PCR-RFLP assay. Odds ratio (OR) and 95% confidence interval (CI) were used to assess the strength of the association between IL-18 polymorphisms and prostate cancer. Statistical analysis revealed that individuals carrying the mutant homozygote genotype of IL-18 -607C>A (OR=2.251, 95% CI=1.062-4.768, p=0.034) and -137G>C (OR=2.364, 95% CI=1.121-4.984, p=0.024) polymorphisms had an increased risk of prostate cancer. However, for IL-18 -656G>T, +105A>C and +127C>T polymorphisms, there were no differential distributions of their genotypes between patients with prostate cancer and healthy subjects. Our results indicated that the IL-18 -137G>C and -607C>A polymorphisms were significantly associated with an increased risk of prostate cancer in the Iranian population. Thus, these polymorphisms might be used as a molecular biomarker in the early diagnosis of prostate cancer.

Xenotropic Murine Leukemia Virus-Related Virus and RNase L R462Q Variants in Iranian Patients With Sporadic Prostate Cancer.

Background:Although several studies have confirmed the association of xenotropic murine leukemia virus-related virus (XMRV) and prostate cancer, this association is still controversial, as most studies did not detect XMRV in prostate tissue samples. Furthermore, some genetic and epidemiological studies have highlighted a role for RNase L polymorphisms, particularly R462Q, in the progression of prostate cancer.Objectives:The focus of this study was on the association of XMRV and RNase L R462Q variants with the risk of prostate cancer in Iranian patients.Patients and Methods:In this case-control study, 40 and 80 individuals with sporadic prostate cancer and benign prostatic hyperplasia, respectively, were included. The presence of XMRV was evaluated by real-time polymerase chain reaction (PCR) of integrase and nested-PCR for the gag genes. The RNase L R462Q polymorphism analysis was carried out by PCR and sequencing.Results:In a total of 40 sporadic prostate cancer and 80 benign prostatic hyperplasia cases, no XMRV was detected by real-time PCR and nested-PCR. RNase L R462Q polymorphism analysis reveals that although there was an increase in the risk of prostate cancer correlated with the Q/Q allele of RNase L at position 462, the frequencies of the RNase L R462Q alleles were not statistically significant between the prostate cancer and benign prostatic hyperplasia groups (OR = 2.75 (95% CI = 0.67 - 11.3), P = 0.29).Conclusions:These results did not support the presence of XMRV in the samples with prostate cancer and showed that RNase L R462Q variants had relatively little or no impact on the risk of prostate cancer in Iranian population.
