A model for predicting post-translational modification cross-talk based on the Multilayer Network

Post-translational modifications (PTMs) are pivotal in controlling protein function, signaling pathways, and cellular processes, underscoring their importance in biological systems. PTMs not only regulate various signaling pathways by modifying individual residues but also regulate signaling pathways through the interaction of different modified residues within proteins or between proteins, which is known as PTM cross-talk. An in-depth study of the interactions between PTMs can lead to a clearer understanding of the regulatory mechanisms mediated by PTMs. Therefore, accurately identifying potential PTM cross-talk within proteins (Intra PTM cross-talk) or between proteins (Inter PTM cross-talk) is of utmost importance in biological research. In this work, we introduce an innovative approach called WPTCMN/PTCMN for simultaneous prediction of Intra/Inter PTM cross-talk using an integrated deep neural network, which is based on a Multilayer Network. Comprehensive experimental analysis demonstrates that using the Multilayer Network to capture the complex associations between Intra/Inter PTM cross-talk exhibits remarkable superiority in predicting PTM cross-talk. Specifically, the AUC value achieved on Intra PTM cross-talk is 0.924, while on Inter PTM cross-talk it reaches 0.872, surpassing existing methods. Therefore, WPTCMN/PTCMN represents an effective tool for simultaneous prediction of Intra/Inter PTM cross-talk.

MSModDetector: a tool for detecting mass shifts and post-translational modifications in individual ion mass spectrometry data.

Post-translational modifications (PTMs) on proteins regulate protein structures and functions. A single protein molecule can possess multiple modification sites that can accommodate various PTM types, leading to a variety of different patterns, or combinations of PTMs, on that protein. Different PTM patterns can give rise to distinct biological functions. To facilitate the study of multiple PTMs on the same protein molecule, top-down mass spectrometry (MS) has proven to be a useful tool to measure the mass of intact proteins, thereby enabling even PTMs at distant sites to be assigned to the same protein molecule and allowing determination of how many PTMs are attached to a single protein. We developed a Python module called MSModDetector that studies PTM patterns from individual ion mass spectrometry (I2MS) data. I2MS is an intact protein mass spectrometry approach that generates true mass spectra without the need to infer charge states. The algorithm first detects and quantifies mass shifts for a protein of interest and subsequently infers potential PTM patterns using linear programming. The algorithm is evaluated on simulated I2MS data and experimental I2MS data for the tumor suppressor protein p53. We show that MSModDetector is a useful tool for comparing a protein's PTM pattern landscape across different conditions. An improved analysis of PTM patterns will enable a deeper understanding of PTM-regulated cellular processes. The source code is available at https://github.com/marjanfaizi/MSModDetector.

Deciphering the Cofilin Oligomers via Intermolecular Disulfide Bond Formation: A Coarse-Grained Molecular Dynamics Approach to Understanding Cofilin's Regulation on Actin Filaments.

Cofilin, a key actin-binding protein, orchestrates the dynamics of the actomyosin network through its actin-severing activity and by promoting the recycling of actin monomers. Recent experiments suggest that cofilin forms functionally distinct oligomers via thiol post-translational modifications (PTMs) that promote actin nucleation and assembly. Despite these advances, the structural conformations of cofilin oligomers that modulate actin activity remain elusive because there are combinatorial ways to oxidize thiols in cysteines to form disulfide bonds rapidly. This study employs molecular dynamics simulations to investigate human cofilin 1 as a case study for exploring cofilin dimers via disulfide bond formation. Utilizing a biasing scheme in simulations, we focus on analyzing dimer conformations conducive to disulfide bond formation. Additionally, we explore potential PTMs arising from the examined conformational ensemble. Using the free energy profiling, our simulations unveil a range of probable cofilin dimer structures not represented in current Protein Data Bank entries. These candidate dimers are characterized by their distinct population distributions and relative free energies. Of particular note is a dimer featuring an interface between cysteines 139 and 147 residues, which demonstrates stable free energy characteristics and intriguingly symmetrical geometry. In contrast, the experimentally proposed dimer structure exhibits a less stable free energy profile. We also evaluate frustration quantification based on the energy landscape theory in the protein-protein interactions at the dimer interfaces. Notably, the 39-39 dimer configuration emerges as a promising candidate for forming cofilin tetramers, as substantiated by frustration analysis. Additionally, docking simulations with actin filaments further evaluate the stability of these cofilin dimer-actin complexes. Our findings thus offer a computational framework for understanding the role of thiol PTM of cofilin proteins in regulating oligomerization, and the subsequent cofilin-mediated actin dynamics in the actomyosin network.

Abstract B008: Secretome labeling identifies gelsolin as a potential pro-tumorigenic PDAC biomarker

Abstract Pancreatic Ductal Adenocarcinoma (PDAC) is a highly lethal malignancy with a 5-year survival rate around 10% due to late detection and therapeutic resistance. Thus, new methods to detect PDAC earlier in high-risk and general populations are greatly needed. Early detection tests have historically relied on circulating nucleic acids or proteins that have been identified as enriched in patients with PDAC by large-scale studies, but they often lack a firm basic biological context that would bolster the sensitivity and specificity of these tests. To this end, we have introduced a construct into PDAC organoid and 2D lines that enables the labeling of PDAC-secreted proteins with biotin (Sec61-BioID) in vitro and in vivo. With this system, we can specifically isolate the PDAC secretome and identify the proteins via mass spectrometry. From this approach, we have identified Gelsolin (GSN), an enzyme that regulates actin dynamics, as a highly secreted protein by a panel of PDAC cell lines in vitro and in vivo. We have explored the biological role of secreted GSN in PDAC tumorigenesis via CRISPR knockout. GSN knockout abrogated the growth of PDAC tumors in NSG mice, and we are delineating the potential mechanisms that explain this defect via histological analysis and in vitro cell proliferation and invasion assays. Additionally, we have analyzed purified secreted GSN from PDAC lines by mass spectrometry to identify potential post-translational modifications that may differentiate PDAC-derived GSN from other GSN molecules, secreted by healthy tissue, in circulation. We are currently utilizing biochemical approaches to validate these putative modifications and define their specificity in PDAC patient blood as compared to healthy age-matched controls. Molecular cloning, expression and Insilco analysis of drought stress inducible MYB transcription factor encoding gene from C4 plant Eleusine coracana

Drought is one of the key abiotic stresses that critically influences the crops by restraining their growth and yield potential. Being sessile, plant tackle the detrimental effects of drought stress by modulating the cellular state by changing the gene expression. The transcriptional syndicate essentially drives such alteration of gene expression. Transcription factors (TF) are the key regulatory protein that controls the expression of their target gene by binding to the cis-regulatory elements present in the promoter region. Myb-TF, ubiquitously present in all eukaryotes belong to one of the largest TF family, and play a wide array of biological functions in plants, including anthocyanin biosynthesis, vasculature system, cell signalling, seed maturation and abiotc stress responses. The present performed isolation and molecular cloning of full length Myb TF from Eleusine corocana. The isolated full-length coding sequence has 1053 bp and 350 aa was submitted to NCBI (Accession number MT312253). The transcript level of EcMYB increases under different abiotic stress treatments including dehydration, salinity, and high-temperature stress. The promoter region of EcMyb1 was found to be enriched in stress-responsive cis-regulatory elements such as DRE, HSE, ABRE etc. In phylogenetic analysis, EcMyb1 appeared to have high homology with its monocot orthologs particularly Sateria italica, Hordeum vulgare, Saccharum barberi and Oryza sativa. The three-dimension protein structure was generated based on homology modeling and structural aspects were discussed. Further, Insilco analysis was conducted to explore the physiological properties, subcellular localization, potential posttranslational modification sites (phosphorylation and glycosylation sites), and molecular and biological function of the full-length protein. Overall, the expression profiling and Insilco analysis of EcMyb1 strongly indicated its potential role in abiotic stress response in Eleusine corocana.

In Silico Physicochemical Characterization of Fusion Proteins from Emerging Amazonian Arboviruses.

Mayaro (MAYV), Saint Louis encephalitis (SLEV), and Oropouche (OROV) viruses are neglected members of the three main families of arboviruses with medical relevance that circulate in the Amazon region as etiological agents of outbreaks of febrile illnesses in humans. As enveloped viruses, MAYV, SLEV, and OROV largely depend on their class II fusion proteins (E1, E, and Gc, respectively) for entry into the host cell. Since many aspects of the structural biology of such proteins remain unclear, the present study aimed at physicochemically characterizing them by an in silico approach. The complete amino acid sequences of MAYV E1, SLEV E, and OROV Gc proteins derived by conceptual translation from annotated coding regions in the reference sequence genome of the respective viruses were obtained from the NCBI Protein database in the FASTA format and then submitted to the ClustalO, Protcalc, Pepstats, Predator, Proscan, PCprof, Phyre2, and 3Drefine web servers for the determination of sequence identities, the estimation of residual properties, the prediction of secondary structures, the identification of potential post-translational modifications, the recognition of antigenic propensities, and the modeling/refinement of three-dimensional structures. Sequence identities were 20.44%, 18.82%, and 13.70% between MAYV/SLEV, SLEV/OROV, and MAYV/OROV fusion proteins, respectively. As for the residual properties, MAYV E1 and SLEV E proteins showed a predominance of the non-polar profile (56% and 55% of the residues, respectively), whereas the OROV Gc protein showed a predominance of the polar profile (52% of the residues). Regarding predicted secondary structures, MAYV E1 and SLEV E proteins showed fewer alpha-helices (16.51% and 15.17%, respectively) than beta-sheets (21.79% and 25.15%, respectively), while the opposite was observed in the OROV Gc protein (20.39% alpha-helices and 12.14% beta-sheets). Regarding post-translational modifications, MAYV E1, SLEV E, and OROV Gc proteins showed greater relative potential for protein kinase C phosphorylation, N-myristoylation, and casein kinase II phosphorylation, respectively. Finally, antigenic propensities were higher in the N-terminus half than in the C-terminus half of these three proteins, whose three-dimensional structures revealed three distinctive domains. In conclusion, MAYV E1 and SLEV E proteins were found to share more physicochemical characteristics with each other than the OROV Gc protein, although they are all grouped under the same class of viral fusion proteins.

Molecular Population Genetics of Aspen Mosaic-Associated Virus in Finland and Sweden.

Aspen mosaic-associated virus (AsMaV) is a newly identified Emaravirus, in the family Fimoviridae, Bunyavirales, associated with mosaic symptoms in aspen trees (Populus tremula). Aspen trees are widely distributed in Europe and understanding the population structure of AsMaV may aid in the development of better management strategies. The virus genome consists of five negative-sense single-stranded RNA (-ssRNA) molecules. To investigate the genetic diversity and population parameters of AsMaV, different regions of the genome were amplified and analyzed and full-length sequence of the divergent isolates were cloned and sequenced. The results show that RNA3 or nucleoprotein is a good representative for studying genetic diversity in AsMaV. Developed RT-PCR-RFLP was able to identify areas with a higher number of haplotypes and could be applied for screening the large number of samples. In general, AsMaV has a conserved genome and based on the phylogenetic studies, geographical structuring was observed in AsMaV isolates from Sweden and Finland, which could be attributed to founder effects. The genome of AsMaV is under purifying selection but not distributed uniformly on genomic RNAs. Distant AsMaV isolates displayed amino acid sequence variations compared to other isolates, and bioinformatic analysis predicted potential post-translational modification sites in some viral proteins.

Photosynthesis in the Biomass Model Species Lemna minor Displays Plant-Conserved and Species-Specific Features.

Lemnaceae are small freshwater plants with extraordinary high growth rates. We aimed to test whether this correlates with a more efficient photosynthesis, the primary energy source for growth. To this end, we compared photosynthesis properties of the duckweed Lemna minor and the terrestrial model plant Arabidopsis thaliana. Chlorophyll fluorescence analyses revealed high similarity in principle photosynthesis characteristics; however, Lemna exhibited a more effective light energy transfer into photochemistry and more stable photosynthesis parameters especially under high light intensities. Western immunoblot analyses of representative photosynthesis proteins suggested potential post-translational modifications in Lemna proteins that are possibly connected to this. Phospho-threonine phosphorylation patterns of thylakoid membrane proteins displayed a few differences between the two species. However, phosphorylation-dependent processes in Lemna such as photosystem II antenna association and the recovery from high-light-induced photoinhibition were not different from responses known from terrestrial plants. We thus hypothesize that molecular differences in Lemna photosynthesis proteins are associated with yet unidentified mechanisms that improve photosynthesis and growth efficiencies. We also developed a high-magnification video imaging approach for Lemna multiplication which is useful to assess the impact of external factors on Lemna photosynthesis and growth.

Identification of autoantigens and their potential post-translational modification in EGPA and severe eosinophilic asthma.

The chronic airway inflammation in severe eosinophilic asthma (SEA) suggests potential autoimmune aetiology with unidentified autoantibodies analogous to myeloperoxidase (MPO) in ANCA-positive EGPA (eosinophilic granulomatosis with polyangiitis). Previous research has shown that oxidative post-translational modification (oxPTM) of proteins is an important mechanism by which autoantibody responses may escape immune tolerance. Autoantibodies to oxPTM autoantigens in SEA have not previously been studied. Patients with EGPA and SEA were recruited as well as healthy control participants. Autoantigen agnostic approach: Participant serum was incubated with slides of unstimulated and PMA-stimulated neutrophils and eosinophils, and autoantibodies to granulocytes were identified by immunofluorescence with anti-human IgG FITC antibody. Target autoantigen approach: Candidate proteins were identified from previous literature and FANTOM5 gene set analysis for eosinophil expressed proteins. Serum IgG autoantibodies to these proteins, in native and oxPTM form, were detected by indirect ELISA. Immunofluorescence studies showed that serum from patients with known ANCA stained for IgG against neutrophils as expected. In addition, serum from 9 of 17 tested SEA patients stained for IgG to PMA-stimulated neutrophils undergoing NETosis. Immunofluorescent staining of eosinophil slides was evident with serum from all participants (healthy and with eosinophilic disease) with diffuse cytoplasmic staining except for one SEA individual in whom subtle nuclear staining was evident. FANTOM5 gene set analysis identified TREM1 (triggering receptor expressed on myeloid cells 1) and IL-1 receptor 2 (IL1R2) as eosinophil-specific targets to test for autoantibody responses in addition to MPO, eosinophil peroxidase (EPX), and Collagen-V identified from previous literature. Indirect ELISAs found high concentrations of serum autoantibodies to Collagen-V, MPO, and TREM1 in a higher proportion of SEA patients than healthy controls. High concentrations of serum autoantibodies to EPX were evident in serum from both healthy and SEA participants. The proportion of patients with positive autoantibody ELISAs was not increased when examining oxPTM compared to native proteins. Although none of the target proteins studied showed high sensitivity for SEA, the high proportion of patients positive for at least one serum autoantibody shows the potential of more research on autoantibody serology to improve diagnostic testing for severe asthma. Lysine Trimethylation in Planktonic and Pellicle Modes of Growth in Acinetobacter baumannii.

Over the past 30 years, Acinetobacter baumannii has been described as an important nosocomial pathogen due to frequent ventilator-associated infections. Many biological processes of A. baumannii remain elusive, such as the formation of an air-liquid biofilm (pellicle). Several studies demonstrated the importance of post-translational modifications (PTMs) in A. baumannii physiology. Here, we investigated K-trimethylation in A. baumannii ATCC 17978 in planktonic and pellicle modes using proteomic analysis. To identify the most high-confidence K-trimethylated peptides, we compared different sample preparation methods (i.e., strong cation exchange, antibody-capture) and processing software (i.e., different database search engines). We identified, for the first time, 84 K-trimethylated proteins, many of which are involved in DNA and protein synthesis (HupB, RplK), transporters (Ata, AdeB), or lipid metabolism processes (FadB, FadD). In comparison with previous studies, several identical lysine residues were observed acetylated or trimethylated, indicating the presence of proteoforms and potential PTM cross-talks. This is the first large-scale proteomic study of trimethylation in A. baumannii and will be an important resource for the scientific community (availability in Pride repository under accession PXD035239).

A38 INVESTIGATION OF POST-TRANSLATIONAL MODIFICATIONS IN SERUM OF CROHN’S DISEASE PATIENTS USING A PROTEOMICS APPROACH

Abstract Background Canada has one of the highest prevalences of Crohn’s disease (CD) worldwide. More specifically, fibrostenotic CD is a phenotype with prolonged chronic inflammation and fibrotic strictures often resistant to anti-inflammatory therapies and characterized by luminal narrowing that ultimately requires surgery. Proteins play an essential role in disease pathogenesis, and post-translational modifications (PTMs) can alter their properties. PTMs have been frequently implicated in human diseases. However, they have yet to be explored in the context of CD, which could lead to new avenues for a better understanding of disease mechanisms and the discovery of biomarkers. Purpose Identify post-translational modifications in serum proteins of CD patients. Method Serum samples from patients with strictures or inflammatory phenotype (without strictures) (n=4 per group), as diagnosed by intestinal ultrasound, were analyzed using a shotgun-proteomics approach. Protein identification and PTM prediction were performed with FragPipe. Identified mass shifts determined by an open search in FragPipe were mapped to possible PTMs and confirmed via unimod.org. Statistical significance analysis was performed with MSstatsPTM. Result(s) The prediction analysis identified 363 potential modification sites, including artifacts and chemical derivatives. The addition of all potential PTMs in the analysis would lead to false positives; therefore, it was selected five of the most abundant mass shifts mapped to true PTMs: cysteine oxidation, serine methylation, and three modifications of the protein n-termini (formaldehyde adduct, carbamylation, and formylation). Standard proteomics analysis identified 3635 unique peptides and 317 unique proteins. The addition of the predicted PTMs increased the number of peptides by 9.8%, reaching 3994 unique sequences. Interestingly, a very subtle increase was observed on the protein level, where only two additional proteins were identified. Of the PTMs identified, methylation of a serine residue on the variable chain of immunoglobulin (IGLV1-47) was statistically enriched in inflammatory samples (5.74 fold change, adj. p-value = 0.041). The variable chain participates in the antigen recognition process, and modification of its amino acids could impact antibody specificity. Additionally, structuring patients showed two modifications on thrombin: oxidation of cysteine and methylation of serine. Thrombin was previously shown to be elevated in CD patients compared to healthy controls. As both modifications were not present in inflammatory patients, they constitute potential biomarkers for specific diagnosis of the structuring disease. Conclusion(s) The observed gain in peptide identification demonstrates the diversification promoted by PTMs and exhibits their importance in proteomics studies. Even though the identified modifications require further validation, they can shed light on new players of CD pathogenesis and suggest novel biomarkers for disease diagnosis. The impact of altered charge on huntingtin aggregation and lipid binding.

Huntington's disease (HD) is a fatal neurodegenerative disease caused by an expansion within the polyglutamine (polyQ) domain of the huntingtin protein (htt), resulting in toxic aggregation. The complex aggregation mechanism is influenced by a variety of factors, including the first 17 amino acids at the N-terminus (Nt17) preceding the polyQ domain and presence of lipid membranes. Nt17 has a propensity to form an amphipathic α-helix which promotes, through intramolecular interactions, the formation of α-helix rich oligomers in which nucleation of fibril formation occurs. The Nt17 amphipathic α-helix also facilitates htt/lipid interactions. Nt17 contains multiple sites of potential post-translational modification. Acetylation occurs at lysine 6, 9, and/or 15 while phosphorylation occurs at threonine 3, serine 13, and/or serine 16. Such modifications affect both aggregation and lipid binding through altering intramolecular interactions (i.e. electrostatics, hydrophobic interactions, and salt-bridges) critical to oligomer formation and stability. A mechanistic understanding of how acetylation and phosphorylation impacts oligomeric intermediates, subsequent aggregation, and lipid interactions can provide critical insights into toxic mechanism and elucidate potential therapeutic targets. The role of intramolecular interactions, most notably electrostatics, in htt interactions with respect to aggregation and lipid binding was measured using a combination of thioflavin-T aggregation assays, colorimetric lipid binding assays, atomic force microscopy, and mass spectrometry. Incubation of free Nt17 peptides (without the polyQ domain) containing point mutations with htt-exon1(46Q) most notably influenced aggregation, with the incorporation of free peptides reducing aggregation relative to htt-exon1(46Q) alone. Oligomers were exposed to lipid vesicles, and those with free Nt17 peptide incorporated minimally impacted interactions relative to those exclusively containing htt-exon1(46Q). Collectively, this suggests that while post-translational modifications impact fibril nucleation within oligomers, charge plays a limited role in facilitating the interaction between htt oligomers and lipid membranes.

AlacatDesigner─Computational Design of Peptide Concatamers for Protein Quantitation.

Protein quantitation via mass spectrometry relies on peptide proxies for the parent protein from which abundances are estimated. Owing to the variability in signal from individual peptides, accurate absolute quantitation usually relies on the addition of an external standard. Typically, this involves stable isotope-labeled peptides, delivered singly or as a concatenated recombinant protein. Consequently, the selection of the most appropriate surrogate peptides and the attendant design in recombinant proteins termed QconCATs are challenges for proteome science. QconCATs can now be built in a "a-la-carte" assembly method using synthetic biology: ALACATs. To assist their design, we present "AlacatDesigner", a tool that supports the peptide selection for recombinant protein standards based on the user's target protein. The user-customizable tool considers existing databases, occurrence in the literature, potential post-translational modifications, predicted miscleavage, predicted divergence of the peptide and protein quantifications, and ionization potential within the mass spectrometer. We show that peptide selections are enriched for good proteotypic and quantotypic candidates compared to empirical data. The software is freely available to use either via a web interface AlacatDesigner, downloaded as a Desktop application or imported as a Python package for the command line interface or in scripts.

Spatially Resolved Top-Down Proteomics of Tissue Sections Based on a Microfluidic Nanodroplet Sample Preparation Platform

Conventional proteomic approaches measure the averaged signal from mixed cell populations or bulk tissues, leading to the dilution of signals arising from subpopulations of cells that might serve as important biomarkers. Recent developments in bottom-up proteomics have enabled spatial mapping of cellular heterogeneity in tissue microenvironments. However, bottom-up proteomics cannot unambiguously define and quantify proteoforms, which are intact (i.e., functional) forms of proteins capturing genetic variations, alternatively spliced transcripts and posttranslational modifications. Herein, we described a spatially resolved top-down proteomics (TDP) platform for proteoform identification and quantitation directly from tissue sections. The spatial TDP platform consisted of a nanodroplet processing in one pot for trace samples–based sample preparation system and an laser capture microdissection–based cell isolation system. We improved the nanodroplet processing in one pot for trace samples sample preparation by adding benzonase in the extraction buffer to enhance the coverage of nucleus proteins. Using ∼200 cultured cells as test samples, this approach increased total proteoform identifications from 493 to 700; with newly identified proteoforms primarily corresponding to nuclear proteins. To demonstrate the spatial TDP platform in tissue samples, we analyzed laser capture microdissection–isolated tissue voxels from rat brain cortex and hypothalamus regions. We quantified 509 proteoforms within the union of top-down mass spectrometry–based proteoform identification and characterization and TDPortal identifications to match with features from protein mass extractor. Several proteoforms corresponding to the same gene exhibited mixed abundance profiles between two tissue regions, suggesting potential posttranslational modification–specific spatial distributions. The spatial TDP workflow has prospects for biomarker discovery at proteoform level from small tissue sections.

From passage to inhibition: Uncovering the structural and physiological inhibitory mechanisms of MCUb in mitochondrial calcium regulation.

Mitochondrial calcium (Ca2+ ) regulation is critically implicated in the regulation of bioenergetics and cell fate. Ca2+ , a universal signaling ion, passively diffuses into the mitochondrial intermembrane space (IMS) through voltage-dependent anion channels (VDAC), where uptake into the matrix is tightly regulated across the inner mitochondrial membrane (IMM) by the mitochondrial Ca2+ uniporter complex (mtCU). In recent years, immense progress has been made in identifying and characterizing distinct structural and physiological mechanisms of mtCU component function. One of the main regulatory components of the Ca2+ selective mtCU channel is the mitochondrial Ca2+ uniporter dominant-negative beta subunit (MCUb). The structural mechanisms underlying the inhibitory effect(s) exerted by MCUb are poorly understood, despite high homology to the main mitochondrial Ca2+ uniporter (MCU) channel-forming subunits. In this review, we provide an overview of the structural differences between MCUb and MCU, believed to contribute to the inhibition of mitochondrial Ca2+ uptake. We highlight the possible structural rationale for the absent interaction between MCUb and the mitochondrial Ca2+ uptake 1 (MICU1) gatekeeping subunit and a potential widening of the pore upon integration of MCUb into the channel. We discuss physiological and pathophysiological information known about MCUb, underscoring implications in cardiac function and arrhythmia as a basis for future therapeutic discovery. Finally, we discuss potential post-translational modifications on MCUb as another layer of important regulation.

In-depth analysis of the Sirtuin 5-regulated mouse brain malonylome and succinylome using library-free data-independent acquisitions.

Post-translational modifications (PTMs) dynamically regulate proteins and biological pathways, typically through the combined effects of multiple PTMs. Lysine residues are targeted for various PTMs, including malonylation and succinylation. However, PTMs offer specific challenges to mass spectrometry-based proteomics during data acquisition and processing. Thus, novel and innovative workflows using data-independent acquisition (DIA) ensure confident PTM identification, precise site localization, and accurate and robust label-free quantification. In this study, we present a powerful approach that combines antibody-based enrichment with comprehensive DIA acquisitions and spectral library-free data processing using directDIA (Spectronaut). Identical DIA data can be used to generate spectral libraries and comprehensively identify and quantify PTMs, reducing the amount of enriched sample and acquisition time needed, while offering a fully automated workflow. We analyzed brains from wild-type and Sirtuin 5 (SIRT5)-knock-out mice, and discovered and quantified 466 malonylated and 2211 succinylated peptides. SIRT5 regulation remodeled the acylomes by targeting 164 malonylated and 578 succinylated sites. Affected pathways included carbohydrate and lipid metabolisms, synaptic vesicle cycle, and neurodegenerative diseases. We found 48 common SIRT5-regulated malonylation and succinylation sites, suggesting potential PTM crosstalk. This innovative and efficient workflow offers deeper insights into the mouse brain lysine malonylome and succinylome.

2D-DIGE Analysis of Liver Disease in Mice.

Hepatocellular carcinoma (HCC) is the major type of primary liver cancer. In this chapter, we describe our routine two-dimensional difference gel electrophoresis (2D-DIGE) workflow for analysis of mouse liver tissue in physiological conditions, as well as of mouse HCC. 2D-DIGE still constitutes a valuable comparative proteomics technique, not only providing information on global protein expression in a sample but also on potential posttranslational protein modifications, occurrence of protein degradation fragments, and the existence of protein isoforms. Thus, 2D-DIGE analysis provides highly complementary data to non-gel-based shotgun mass spectrometry (MS) methods (e.g., liquid chromatography (LC)-MS/MS)-allowing, for example, identification of novel protein biomarkers for HCC or increasing insights into the molecular mechanisms underlying hepatocarcinogenesis.

Abstract P3118: Understanding And Overcoming Doxorubicin-Induced Cardiotoxicity Via Mitochondrial Antioxidants

Chemotherapeutic-induced cardiomyopathies have surpassed cancer as the leading cause of death in patients post-remission. The highly efficacious anti-neoplastic agent, Doxorubicin (DOX), is a major culprit of dose-limiting cardiotoxicity, though the method of insult is not completely understood. While cardiotoxicity is likely multifaceted, a route of interest is the upregulation of reactive oxygen species (ROS) that leads to mitochondrial damage and other cellular complications within cardiomyocytes. Cardiomyocytes are heavily reliant on their mitochondria as the source of cellular energy, as 30% of cell volume is taken up by the organelle. To understand and counter ROS accumulation in the mitochondria with DOX administration, we are investigating the role of mitochondrially targeted antioxidants. We have found that DOX increases cytotoxicity and caspase-3 cleavage in cardiomyoblasts in vitro while inhibiting activation of nuclear factor erythroid 2-related factor 2 (Nrf2) which plays an important role in cellular antioxidant response. We have also found MitoQ, an analog of coenzyme Q, to be protective against DOX cytotoxicity in cell culture. To further evaluate MitoQ ability to mitigate DOX cardiotoxicity, we are investigating the mechanism of action via the Keap1/Nrf2 pathway, interplay with DOX anti-cancer efficacy, and in vivo therapeutic potential. The endogenous mitochondrial peroxiredoxin, Prx3, has been implicated as an important player in both tumor growth and ROS management in disease models, and it has been shown to be upregulated in the hearts of mice as well as in H9C2 cardiomyoblasts after DOX exposure. We aim to understand how the high ROS environment created by DOX-administration leads to potential post-translational modification of Prx3, thus affecting its role as a possible signaling protein. The interactions between MitoQ and Prx3 will also be elucidated. These in vitro studies will guide future in vivo experimentation to further understand DOX cardiotoxicity and evaluate a potential adjuvant therapeutic.

The structural context of posttranslational modifications at a proteome-wide scale.

The recent revolution in computational protein structure prediction provides folding models for entire proteomes, which can now be integrated with large-scale experimental data. Mass spectrometry (MS)-based proteomics has identified and quantified tens of thousands of posttranslational modifications (PTMs), most of them of uncertain functional relevance. In this study, we determine the structural context of these PTMs and investigate how this information can be leveraged to pinpoint potential regulatory sites. Our analysis uncovers global patterns of PTM occurrence across folded and intrinsically disordered regions. We found that this information can help to distinguish regulatory PTMs from those marking improperly folded proteins. Interestingly, the human proteome contains thousands of proteins that have large folded domains linked by short, disordered regions that are strongly enriched in regulatory phosphosites. These include well-known kinase activation loops that induce protein conformational changes upon phosphorylation. This regulatory mechanism appears to be widespread in kinases but also occurs in other protein families such as solute carriers. It is not limited to phosphorylation but includes ubiquitination and acetylation sites as well. Furthermore, we performed three-dimensional proximity analysis, which revealed examples of spatial coregulation of different PTM types and potential PTM crosstalk. To enable the community to build upon these first analyses, we provide tools for 3D visualization of proteomics data and PTMs as well as python libraries for data accession and processing.

A Spin-Tip Enrichment Strategy for Simultaneous Analysis of N-Glycopeptides and Phosphopeptides from Human Pancreatic Tissues.

Mass spectrometry can provide deep coverage of post-translational modifications (PTMs), although enrichment of these modifications from complex biological matrices is often necessary due to their low stoichiometry in comparison to non-modified analytes. Most enrichment workflows of PTMs on peptides in bottom-up proteomics workflows, where proteins are enzymatically digested before the resulting peptides are analyzed, only enrich one type of modification. It is the entire complement of PTMs, however, that leads to biological functions, and enrichment of a single type of PTM may miss such crosstalk of PTMs. PTM crosstalk has been observed between protein glycosylation and phosphorylation, the two most common PTMs in human proteins and also the two most studied PTMs using mass spectrometry workflows. Using the simultaneous enrichment strategy described herein, both PTMs are enriched from post-mortem human pancreatic tissue, a complex biological matrix. Dual-functional Ti(IV)-immobilized metal affinity chromatography is used to separate various forms of glycosylation and phosphorylation simultaneously in multiple fractions in a convenient spin tip-based method, allowing downstream analyses of potential PTM crosstalk interactions. This enrichment workflow for glyco- and phosphopeptides can be applied to various sample types to achieve deep profiling of multiple PTMs and identify potential target molecules for future studies.
