Luminescence dating of Late Pleistocene Sea level change and cryogenesis in the Northern Caspian region (Chernyy Yar section)

During the Quaternary sedimentation in the southern part of the Caspian Lowland was influenced significantly by the Caspian Sea. This is expressed both in accumulation of marine/lagoon sediments as a result of transgressive phases, as well as erosion of sediments, which leads to an incompleteness in the geological record. The most detailed record of Later Quaternary sedimentation is found in the Lower Volga region, where a series of Caspian Sea transgressions, Volga River alluvium and loess-palaeosol series provide an excellent archive of the evolution of the climate and landscapes of the past. We have studied one of the reference sections, at Chernyy Yar, in which a series of major stages of regional sedimentations is recorded. Description of the Late Quaternary sediments and luminescence dating allowed us to obtain, for the first time, a detailed chronostratigraphy for the southern part of the Lower Volga. Our results show that the quartz OSL and feldspar pIRIR50,290 signals were sufficiently bleached before deposition and uncertainties in bleaching have a negligible impact on the reliability of the luminescence ages. The new luminescence chronology described here, based on quartz OSL and K-feldspar pIRIR290 ages, suggests five major stages during the Late Quaternary: (1) a stable alluvial sedimentation of the Volga River between 130 and 105 ka (MIS 5e/d), when the thick Chernyyar alluvial suite formed regionally during the Late Khazarian transgression of the Caspian Sea; (2) a stage when the retreat of the Khazarian transgression formed a very broad floodplain about 85 ka ago, and promoted Volga channel incision. New findings shows that the Atelian regression – a major event in the Late Quaternary of the Caspian Sea – began after ∼60 ka; (3) subaerial sedimentation during MIS 4 with evidence of cryogenic processes at ∼40 ka, reliably dated for the first time in this southern part of the East European Plain; (4) about 24 ka ago, the largest Late Quaternary Khvalynian transgression reached the Chernyy Yar; (5) after the subsequent regression at ∼14-15 ka some part of the marine record was eroded and the Holocene kastanozem soil formed.

Phylogeographic Pattern of the Assassin Bug Sycanus bifidus Inferred from Mitochondrial Genomes and Nuclear Genes.

The assassin bug Sycanus bifidus has a wide distribution across southern China. This study explored its distribution and evolution by analyzing mitochondrial and nuclear ribosomal RNA genes, revealing how Pleistocene climate and geological changes shaped its phylogeography. We identified two main clades, A and B, that diverged in the Middle Pleistocene. Hainan Island's populations form a unique group within Clade A, suggesting that the Qiongzhou Strait served as a dispersal corridor during glaciation. Rising sea levels likely separated the Hainan population afterward. Ecological niche modeling showed that both populations have been viable since the last interglacial period, with demographic analyses indicating possible expansions during the Middle and Late Pleistocene, driven by favorable climates. This study highlights the significant effects of Pleistocene sea-level and climatic changes on the distribution and evolution of S. bifidus in China.

Late Pleistocene sea level change and tectonism control on the formation of the Old Red Sand along the southeastern coast of China

The Zhe-Min Uplift (ZMU) has undergone tectonic subsidence, which has been associated with a notable transgression in the northern marginal seas of China since the middle Pleistocene. However, its uplift history during the late Quaternary is still inadequate. The Old Red Sand (ORS) is a late Pleistocene deposit that is widely distributed along the southeastern coast of China. The ORS consists of partially-cemented fine- to medium-grained sand. In this paper, we focus on mud-rich ORS deposits of the Liushui area, Pingtan Island, Fujian Province, and report optically stimulated luminescence (OSL) ages, and new datasets of grain size, mineralogy (detrital zircon, clay and detrital minerals) and organic carbon and nitrogen isotope profiles to improve understanding of chronology, provenance, palaeoenvironmental evolution and tectonic infuence. Based on the OSL data, we hypothesize that the development of the ORS was associated with lower sea levels, with most deposition occurring within MIS4. Based on comparison of detrital zircon UPb ages, the coarse fraction of the Liushui ORS was mainly derived from the Minjiang River, with modest input from weathering of coastal granites. The East Asian Winter Monsoon contributed some materials from the East China Sea shelf during the last glacial period, as indicated by the fine-grained nature of the Liushui ORS, low K-feldspar/plagioclase ratios, high dolomite content and the frequency of Neoproterozoic and Palaeoproterozoic detrital zircons. The deposition of the ORS was influenced by both the East Asian Winter Monsoon and sea level changes. The clay minerals in the mud layers of the Liushui ORS were dominated by kaolinite and illite, with little chlorite and no smectite, indicating that they originated from the Minjiang River. The TOC/TN ratios of the mud layers, as well as their isotope characteristics, indicate the organic matter was derived from marine sources, presumably during the transgression event in MIS5. The average uplift rate of the ORS was about 0.03 mm/yr. The uplift of the ORS provided new insights into the geological records of the ZMU, which differed from the subsidence observed in the northern region of the Minjiang River during the late Pleistocene.

Phylogenomics of Fresh and Formalin Specimens Resolves the Systematics of Old World Mud Snakes (Serpentes: Homalopsidae) and Expands Biogeographic Inference

Our knowledge of the biodiversity of Asia and Australasia continues to expand with more focused studies on systematics of various groups and their biogeography. Historically, fluctuating sea levels and cyclic connection and separation of now-disjunct landmasses have been invoked to explain the accumulation of biodiversity via species pump mechanisms. However, recent research has shown that geological shifts of the mainland and species dispersal events may be better explanations of the biodiversity in these regions. We investigate these processes using the poorly studied and geographically widespread Mud Snakes (Serpentes: Homalopsidae) using a target capture approach of ~4,800 nuclear loci from fresh tissues and supplemental mitochondrial data from formalin tissues from museum specimens. We use these datasets to reconstruct the first resolved phylogeny of the group, identify their biogeographic origins, and test hypotheses regarding the roles of sea-level change and habitat selection on their diversification. Divergence dating and ancestral range estimation yielded support for an Oligocene origin and diversification from mainland Southeast Asia and Sundaland in the rear-fanged group ~20 million years ago, followed by eastward and westward dispersal. GeoHiSSE models indicate that niche expansion of ancestral, rear-fanged lineages into aquatic environments did not impact their diversification rates. Our results highlight that Pleistocene sea-level changes and habitat specificity did not primarily lead to the extant species richness of Homalopsidae and that, alternatively, geological shifts in mainland Southeast Asia may have been a major driver of diversity in this group. We also emphasize the importance of using fresh and degraded tissues, and both nuclear and mitochondrial DNA, for filling knowledge gaps in poorly known but highly diverse and conceptually important groups. Here, Homalopsidae represents a non-traditional but effective model study system for understanding transitions between terrestrial, marine, and freshwater environments.

Ice Age effects on genetic divergence of the American crocodile (Crocodylus acutus) in Panama: reconstructing limits of gene flow and environmental ranges: a reply to O'Dea et al.

O'Dea et al. (2022) (Pleistocene sea level changes and crocodile population histories on the isthmus of panama: a comment on Avila-Cervantes et al. (2020). Evolution, 76(11), 2778-2783. https://doi.org/10.1111/evo.14610) question our hypothesis that sea-level changes during the past glaciation played a role in restricting gene flow between Pacific and Caribbean Crocodylus acutus in Panama. They argue that an error in sea-level high-stand reconstruction during the last interglacial period (118-130 ka) does not support our hypothesis. Although they are correct in our high-stand reconstruction error, overlooked the point in that we were presenting a model of restricted gene flow across the Panamanian Isthmus during low sea levels. We review the assumptions of gene demographic methods, emphasizing that we were focusing on times of genetic divergence. We expand here why gene flow between these coastal populations could have been restricted during the last glacial maximum (19-26.5 ka) and the 50,000 years preceding it when sea levels were lower than today. O'Dea et al. suggest local climates may have played larger roles than sea levels. We demonstrate that paleoclimate estimates for the past 3.3 Ma in Panama are within the bounds of extant C. acutus. The importance of Ice Age Sea-level dynamics on Neotropical species was likely profound and should be incorporated into evolutionary studies of these taxa.

Fraser Island (K'gari) and initiation of the Great Barrier Reef linked by Middle Pleistocene sea-level change

The eastern Australia coastline is characterized by impressive coastal landforms and an extensive northward-moving longshore drift system that have been influenced by a stable, long-term tectonic history over the Quaternary period. However, the timing and drivers of the formation of two conspicuous landscape features—Fraser Island (K’gari) and the Great Barrier Reef—remain poorly understood. Here we use optically stimulated luminescence and palaeomagnetic dating to constrain the formation of the extensive dunes that make up Fraser Island, the world’s largest sand island, and adjacent Cooloola Sand Mass in southeastern Queensland. We find that both formed between 1.2 Ma and 0.7 Ma, during a global climate reconfiguration across the Middle Pleistocene transition. They formed as a direct result of increased amplitude of sea-level fluctuations associated with increasing global ice volume that redistributed previously stored sediment across the continental shelf. The development of Fraser Island dramatically reduced sediment supply to the continental shelf north of the island. This facilitated widespread coral reef formation in the southern and central Great Barrier Reef and was a necessary precondition for its development. This major reorganization of the coastal sedimentary system is probably not unique to eastern Australia and should be investigated in other passive-margin coastlines.

Can sea snakes slither through seascape structure? Comparative phylogeography and population genetics of Hydrophis group sea snakes in Australia and Southeast Asia

Pleistocene sea level changes substantially shaped the biogeography of northern Australia and the Indo-Malayan Archipelago (IMA). For co-distributed species, their phylogeographic and population genetic patterns are expected to be concomitant with geological transformations of the Pleistocene. However, species-specific ecologies and life history traits may also be influential in generating patterns which depart from simple expectations arising from biogeographic features. Thus, comparative population genetic studies, which use taxa that reduces variation in taxonomy and geography, may refine our understanding of how biogeographic elements shape the populations of co-occurring species. Here, we sampled two sea snake species, Hydrophis curtus and H. elegans, throughout their known ranges in the IMA and northern Australia. These sea snakes have similar life history strategies and ecologies as well as overlapping distributions across the Torres Strait, a well-known biogeographic feature. We analysed two mitochondrial DNA (mtDNA) fragments and 10 microsatellite loci using traditional population genetic approaches and used Bayesian clustering methods to examine species- specific phylogenetic relationships, genetic diversities, and population genetic structures. For both species, we found a consistent lack of significant genetic variation among sampling sites across the Gulf of Carpentaria (GOC) and the Great Barrier Reef (GBR). Similarly, Bayesian clustering showed no to weak genetic partitioning across the historical Torres Strait land bridge. Both species sampled in Australia displayed population expansion signatures in tests using mtDNA and microsatellite markers. We conclude that the phylogeographic and population genetic patterns of these sea snake species do not align with the Torres Strait land bridge. This lack of population genetic structure departs from previous findings on Aipysurus sea snakes and may be linked to the association of Hydrophis species to soft sediment habitats typically found across northern Australia. These divergent patterns between the sea snake groups present the importance of considering taxon-specific attributes in formulating conservation strategies.

Stable isotope geochemistry of Gwebin mammalian fauna with implications for late Neogene paleoenvironmental changes in central Myanmar

To explore the paleoenvironmental changes in SE Asia during the late Neogene, we examined the stable carbon and oxygen isotope compositions of tooth enamel from mammals of the late Pliocene/earliest Pleistocene Gwebin area in central Myanmar and compared the results with those of the latest Miocene Chaingzauk mammals in Myanmar. The stable carbon isotope values (δ13C) of Gwebin mammals indicate that they inhabited mosaic environment ranging from woodland to grassland. The relative abundance of C3-browsing versus C4-grazing bovids as well as other C3-consuming anthracotheriids, porcupine, rhinoceroses, suids, and stegodontids suggest the dominance of wooded environment. In central Myanmar, it is assumed that floral transition from C3 to C4 plants has occurred since the latest Miocene to Early Pliocene relating to the Himalayan Orogeny. However, stable isotope data at present indicate that paleoenvironment of central Myanmar did not change considerably in the Pliocene and served as a refugium for several forest/woodland dwellers at least until the early Pleistocene. The development of the proto-Ayeyarwady and proto-Chindwin drainage systems in the late Neogene of Myanmar induced the riparian environment, probably buffering against the rain shadow effect of the Indo-Myanmar Ranges. The onset of the present day aridification in central Myanmar is probably related to the Middle to Late Pleistocene sea-level changes in SE Asian region, which have had a major impact on climate, vegetation and megafauna of SE Asia.

Evidence on the paleodrainage connectivity during Pleistocene: Phylogeography of a hypoptopomatine endemic to southeastern Brazilian coastal drainages

Abstract The coastal basins of southeastern Brazil are influenced by climatic changes that caused sea-level oscillations during the Pleistocene. These marine transgressions and regressions can generate isolation and connection among coastal rivers. In this region, freshwater fishes are excellent models for phylogeographic studies because their distributions may have been affected by geographical and ecological changes resulting from these processes. Therefore, the main objective of this study was to evaluate the effects of Pleistocene sea-level changes on the genetic structure of the loricariid Hisonotus leucofrenatus throughout its area of occurrence. Two genes were sequenced: Cytochrome Oxidase subunit 1 (mitochondrial gene) and rpS7 ribosomal protein gene intron 1 (nuclear gene) from specimens representing 14 river drainages. The genetic data corroborate a divide for freshwater fish by the Serra do Tabuleiro mountain in Santa Catarina State. This divide determines two main genetic groups in H. leucofrenatus: one group to the south and one to the north of this mountain range. The genetic structure observed coincide with the limits of estimated paleodrainage systems for the region, supporting that marine transgressions and regressions during the Pleistocene influenced the biogeographical history of H. leucofrenatus.

Late Pleistocene sea-level changes and the formation and fill of bent valleys incised into the shelf of the western South China Sea

During times of lowered sea level, Mekong River and Red River incised valleys into the ancient coastal plains of the exposed shelves of the western South China Sea. The deglacial fill history of the incised valley was investigated by seismic surveys and sediment cores. The channels mainly exhibit a low-sinuosity course, but some channel segments are bent. The oldest part of the channel-bend fill exhibits shingled reflectors in Parasound seismic records documenting lateral channel migration typical of meandering rivers. Above, vertically stacked reflectors, which extend from the inner-bend side onto the cut-bank side document that the river-mouth channel turned to a mainly depositional mode. Vertical aggradation started when sea level was ~ 1–2 m below river water-level. During this phase, about two-third of the channel depth was filled by “fluvial-to-estuarine” mud having negative log(Ti/Ca) values as evidenced in XRF core scan data. Typically estuarine conditions developed when river water-level was approximate to sea level. Today channel bends form in estuaries within the zone of bedload convergence. Therefore, it is suggested that the studied channel bends represent antecedent, inherited features that formed during phases of prolonged phases of lowered, but relatively stable sea level to allow bends morphologically to develop. In fact, the bends occur not only in the western South China Sea but also in other areas of the world within a depth range that corresponds to times of retarded sea-level fall during MIS 5b, 5d, 4, and 3.

A new species of Lerista Bell, 1833 (Reptilia: Scincidae) from Cape York Peninsula, Queensland, belonging to the Lerista allanae clade but strongly disjunct from other members of the clade.

A species of the skink genus Lerista is described from Cape York Peninsula in Queensland. The species is biogeographically interesting as it appears to be separated by at least 500 km from its nearest relatives, members of the Lerista allanae clade. The role of Pleistocene sea level changes altering availability of suitable habitat for these sand specialists is discussed as a possible driver of isolation and speciation.

Phylogeography of the Assassin Bug Sphedanolestes impressicollis in East Asia Inferred From Mitochondrial and Nuclear Gene Sequences.

The assassin bug, Sphedanolestes impressicollis (Hemiptera: Reduviidae), is widely distributed in East Asia. It is an ideal model for evaluating the effects of climatic fluctuation and geographical events on the distribution patterns of East Asian reduviids. Here, we used two mitochondrial genes and one nuclear gene to investigate the phylogeographic pattern of the assassin bug based on comprehensive sampling in China, Japan, South Korea, Vietnam, and Laos. High levels of genetic differentiation were detected among the geographic populations classified into the northern and southern groups. A significant correlation was detected between genetic and geographical distances. The East China Sea land bridge served as a “dispersal corridor” during Pleistocene glaciation. The estimated divergence time indicated that the northern group may have separated from the eastern Chinese populations when the sea level rapidly rose during the “Ryukyu Coral Sea Stage” and the East China Sea land bridge was completely submerged. Demographic history and ecological niche modeling suggested that appropriate climatic conditions may have accounted for the rapid spread across the Korean Peninsula and Japan during the late Pleistocene. Our study underscores the pivotal roles of the Pleistocene sea level changes and climatic fluctuations in determining the distribution patterns of East Asian reduviids.

Paleocene–Eocene and Plio–Pleistocene sea-level changes as “species pumps” in Southeast Asia: Evidence from Althepus spiders

Sea-level change has been viewed as a primary driver in the formation of biodiversity. Early studies confirmed that Plio–Pleistocene sea-level changes led to the isolation and subsequent genetic differentiation of Southeast (SE) Asian organisms over short geological timescales. However, long-time consequences of sea-level fluctuations remain unclear. Herein, we analyze the evolutionary history of Althepus (spiders) whose distribution encompasses Indo-Burma and the Sunda shelf islands to understand how sea-level changes over shallow and deep timescales effected their history. Our integrative analyses, including phylogeny, divergence times, ancestral area reconstruction and diversification dynamics, reveal an intricate pattern of diversification, probably triggered by sea-level fluctuations during the Paleocene–Eocene and Plio–Pleistocene. The timing of one early divergence between the Indo-Burmese and Sundaic species coincides with late Paleocene and early Eocene high global sea levels, which induced the formation of inland seaways in the Thai-Malay Peninsula. Subsequent lowered sea levels could have provided a land bridge for its dispersal colonization across the Isthmus of Kra. Analyses suggest that Plio–Pleistocene sea-level rises contributed to recent divergence of many species. Thus, our findings cannot reject the hypothesis that sea-level changes during the Paleocene–Eocene and Plio–Pleistocene played a major role in generating biodiversity in SE Asia; sea-level changes can act as “species pumps”.

Ancient divergence time estimates in Eutropis rugifera support the existence of Pleistocene barriers on the exposed Sunda Shelf.

Episodic sea level changes that repeatedly exposed and inundated the Sunda Shelf characterize the Pleistocene. Available evidence points to a more xeric central Sunda Shelf during periods of low sea levels, and despite the broad land connections that persisted during this time, some organisms are assumed to have faced barriers to dispersal between land-masses on the Sunda Shelf. Eutropis rugifera is a secretive, forest adapted scincid lizard that ranges across the Sunda Shelf. In this study, we sequenced one mitochondrial (ND2) and four nuclear (BRCA1, BRCA2, RAG1, and MC1R) markers and generated a time-calibrated phylogeny in BEAST to test whether divergence times between Sundaic populations of E. rugifera occurred during Pleistocene sea-level changes, or if they predate the Pleistocene. We find that E. rugifera shows pre-Pleistocene divergences between populations on different Sundaic land-masses. The earliest divergence within E. rugifera separates the Philippine samples from the Sundaic samples approximately 16 Ma; the Philippine populations thus cannot be considered conspecific with Sundaic congeners. Sundaic populations diverged approximately 6 Ma, and populations within Borneo from Sabah and Sarawak separated approximately 4.5 Ma in the early Pliocene, followed by further cladogenesis in Sarawak through the Pleistocene. Divergence of peninsular Malaysian populations from the Mentawai Archipelago occurred approximately 5 Ma. Separation among island populations from the Mentawai Archipelago likely dates to the Pliocene/Pleistocene boundary approximately 3.5 Ma, and our samples from peninsular Malaysia appear to coalesce in the middle Pleistocene, about 1 Ma. Coupled with the monophyly of these populations, these divergence times suggest that despite consistent land-connections between these regions throughout the Pleistocene E. rugifera still faced barriers to dispersal, which may be a result of environmental shifts that accompanied the sea-level changes.

Cryptic genetic divergence in Scolopsis taenioptera (Perciformes: Nemipteridae) in the western Pacific Ocean

We studied the phylogeny, population structure, and demographic history of Scolopsis taenioptera in the western Pacific Ocean. Using the 80 samples collected from four locations, we obtained the nucleotide sequences of mitochondrial cytochrome c oxidase subunit I and cytochrome b genes. We identified two distinct lineages showing a clear phylogeographic break that was possibly due to the Pleistocene sea-level change. One lineage was distributed in Iloilo (Philippines) and the other in Terengganu (Malaysia), Rayong (Thailand), and Ha Long Bay (Vietnam). The Terengganu and Rayong populations showed clear signs of demographic expansion; the Iloilo and Ha Long Bay populations were relatively stable or spatially expanded as geographically subdivided populations.

Are coral reefs victims of their own past success?

As one of the most prolific and widespread reef builders, the staghorn coral Acropora holds a disproportionately large role in how coral reefs will respond to accelerating anthropogenic change. We show that although Acropora has a diverse history extended over the past 50 million years, it was not a dominant reef builder until the onset of high-amplitude glacioeustatic sea-level fluctuations 1.8 million years ago. High growth rates and propagation by fragmentation have favored staghorn corals since this time. In contrast, staghorn corals are among the most vulnerable corals to anthropogenic stressors, with marked global loss of abundance worldwide. The continued decline in staghorn coral abundance and the mounting challenges from both local stress and climate change will limit the coral reefs' ability to provide ecosystem services.

Phylogeography of the inshore fish, Bostrychus sinensis, along the Pacific coastline of China

This study assesses the phylogeography of the Chinese four-eyed sleeper (Bostrychus sinensis) with one mitochondrial and one nuclear genes and two morphological characters. Phylogenetic and population genetic analyses of the sequences reveals two phylogeographic lineages from the East and South China Seas, which are corroborated by the morphological data. The vicariance of the two lineages is attributed to the Pleistocene Ice Age exposure of the Taiwan Strait and consequent connection of Taiwan to the mainland, which thereby introduced an ecological barrier to gene flow between populations in the East and South China Seas. The distributions of the two lineages now overlap in the East China Sea and this secondary contact is attributed to biased northward migration along the two main currents of the Taiwan Strait following its interglacial re-flooding. In conclusion, this study reinforces the importance of “vicariance, then secondary contact” due to Late Pliocene and Pleistocene sea-level changes to the phylogeography of marine species. Specifically, it corroborates the importance of Pleistocene sea-level changes in the Taiwan Strait to the phylogeography of Chinese inshore species.

Preliminary analyses reveal strong genetic structure in populations of Leucothoe vulgaris (Crustacea: Amphipoda: Leucothoidae) from Okinawa, Japan

Preliminary phylogenetic analyses of specimens of a leucothoid amphipod, Leucothoe vulgaris, collected from sponges, ascidians, and coral rubble from Okinawa, Japan, were completed using mitochondrial COI and nuclear 18S ribosomal DNA sequences. Analyses of sequences from 83 specimens demonstrate that populations of L. vulgaris likely entail at least two cryptic species, which are reciprocally monophyletic and reproductively isolated. These two potentially cryptic species live in sympatry but are apparently morphologically identical, suggesting a geographically driven divergence process and secondary contact. Within each clade, two major subclades corresponding to the east and west coast of Okinawa Island were present, with divergence times of approximately 1.61–1.83 mya. This last result suggests a role of Pleistocene sea level changes in the current patterns of intra-specific genetic structure and highlights the need for a more comprehensive sampling of L. vulgaris throughout the Indo-west Pacific.

Late Pleistocene sea-level changes recorded in tidal and fluvial deposits from Itaubal Formation, onshore portion of the Foz do Amazonas Basin, Brazil

ABSTRACTThe Pleistocene deposits exposed in the Amapá Coastal Plain (onshore portion of the Foz do Amazonas Basin, northeastern South America) were previously interpreted as Miocene in age. In this work, they were named as "Itaubal Formation" and were included in the quaternary coastal history of Amazonia. The study, through facies and stratigraphic analyses in combination with optically stimulated luminescence (single and multiple aliquot regeneration), allowed interpreting this unit as Late Pleistocene tidal and fluvial deposits. The Itaubal Formation, which unconformably overlies strongly weathered basement rocks of the Guianas Shield, was subdivided into two progradational units, separated by an unconformity related to sea-level fall, here named as Lower and Upper Units. The Lower Unit yielded ages between 120,600 (± 12,000) and 70,850 (± 6,700) years BP and consists of subtidal flat, tide-influenced meandering stream and floodplain deposits, during highstand conditions. The Upper Unit spans between 69,150 (± 7,200) and 58,150 (± 6,800) years BP and is characterized by braided fluvial deposits incised in the Lower Unit, related to base-level fall; lowstand conditions remained until 23,500 (± 3,000) years BP. Species-specific responses to island connectivity cycles: refined models for testing phylogeographic concordance across a Mediterranean Pleistocene Aggregate Island Complex.

The contribution of Pleistocene sea level changes to diversification patterns in archipelagos around the world, and specifically whether the repeated cycles of island connectivity and isolation acted as a 'species pump' is debated. The debate has been perpetuated in part because of the type of evidence used to evaluate the species-pump hypothesis. Specifically, existing tests of the 'Pleistocene Aggregate Island Complex' (PAIC) model of diversification interpret the lack of concordant divergence times among multiple codistributed taxa as a rejection of the PAIC model. However, the null expectation of concordance disregards taxon-specific ecological traits and geographic characteristics that may affect population persistence and gene flow among islands. Here, we study the factors affecting population divergence in thirteen flightless darkling beetle species (Coleoptera: Tenebrionidae) across the PAIC system of the Cycladic plateau in the Aegean archipelago. Based on isolation-by-resistance analyses, hierarchical amova and the degree of genealogical sorting on individual islands, we identify a major effect of bathymetry and habitat stability on the levels of genetic divergence across the PAIC, with island size and body size playing a secondary role as well. We subsequently use bathymetric maps and habitat association to generate predictions about the set of islands and group of taxa expected to show phylogeographic concordance. We test these predictions using hierarchical approximate Bayesian computation and show how our interpretations regarding the role of PAICs as drivers of divergence change when relying on a null expectation of concordance compared to a refined model that takes geography and ecological traits into account.
