Genomic prediction within and across maize landrace derived populations using haplotypes.

Genomic prediction (GP) using haplotypes is considered advantageous compared to GP solely reliant on single nucleotide polymorphisms (SNPs), owing to haplotypes' enhanced ability to capture ancestral information and their higher linkage disequilibrium with quantitative trait loci (QTL). Many empirical studies supported the advantages of haplotype-based GP over SNP-based approaches. Nevertheless, the performance of haplotype-based GP can vary significantly depending on multiple factors, including the traits being studied, the genetic structure of the population under investigation, and the particular method employed for haplotype construction. In this study, we compared haplotype and SNP based prediction accuracies in four populations derived from European maize landraces. Populations comprised either doubled haploid lines (DH) derived directly from landraces, or gamete capture lines (GC) derived from crosses of the landraces with an inbred line. For two different landraces, both types of populations were generated, genotyped with 600k SNPs and phenotyped as lines per se for five traits. Our study explores three prediction scenarios: (i) within each of the four populations, (ii) across DH and GC populations from the same landrace, and (iii) across landraces using either DH or GC populations. Three haplotype construction methods were evaluated: 1. fixed-window blocks (FixedHB), 2. LD-based blocks (HaploView), and 3. IBD-based blocks (HaploBlocker). In within population predictions, FixedHB and HaploView methods performed as well as or slightly better than SNPs for all traits. HaploBlocker improved accuracy for certain traits but exhibited inferior performance for others. In prediction across populations, the parameter setting from HaploBlocker which controls the construction of shared haplotypes between populations played a crucial role for obtaining optimal results. When predicting across landraces, accuracies were low for both, SNP and haplotype approaches, but for specific traits substantial improvement was observed with HaploBlocker. This study provides recommendations for optimal haplotype construction and identifies relevant parameters for constructing haplotypes in the context of genomic prediction.

Genetic parameters and genomic prediction of growth and breast morphological traits in a crossbreed duck population

AbstractGenomic selection (GS) has great potential to increase genetic gain in poultry breeding. However, the performance of genomic prediction in duck growth and breast morphological (BM) traits remains largely unknown. The objective of this study was to evaluate the benefits of genomic prediction for duck growth and BM traits using methods such as GBLUP, single‐step GBLUP, Bayesian models, and different marker densities. This study collected phenotypic data for 14 growth and BM traits in a crossbreed population of 1893 Pekin duck × mallard, which included 941 genotyped ducks. The estimation of genetic parameters indicated high heritabilities for body weight (0.54–0.72), whereas moderate‐to‐high heritabilities for average daily gain (0.21–0.57) traits. The heritabilities of BM traits ranged from low to moderate (0.18–0.39). The prediction ability of GS on growth and BM traits increased by 7.6% on average compared to the pedigree‐based BLUP method. The single‐step GBLUP outperformed GBLUP in most traits with an average of 0.3% higher reliability in our study. Most of the Bayesian models had better performance on predictive reliability, except for BayesR. BayesN emerged as the top‐performing model for genomic prediction of both growth and BM traits, exhibiting an average increase in reliability of 3.0% compared to GBLUP. The permutation studies revealed that 50 K markers had achieved ideal prediction reliability, while 3 K markers still achieved 90.8% predictive capability would further reduce the cost for duck growth and BM traits. This study provides promising evidence for the application of GS in improving duck growth and BM traits. Our findings offer some useful strategies for optimizing the predictive ability of GS in growth and BM traits and provide theoretical foundations for designing a low‐density panel in ducks.

Strategies to improve genomic predictions for 35 duck carcass traits in an F2 population

BackgroundCarcass traits are crucial for broiler ducks, but carcass traits can only be measured postmortem. Genomic selection (GS) is an effective approach in animal breeding to improve selection and reduce costs. However, the performance of genomic prediction in duck carcass traits remains largely unknown.ResultsIn this study, we estimated the genetic parameters, performed GS using different models and marker densities, and compared the estimation performance between GS and conventional BLUP on 35 carcass traits in an F2 population of ducks. Most of the cut weight traits and intestine length traits were estimated to be high and moderate heritabilities, respectively, while the heritabilities of percentage slaughter traits were dynamic. The reliability of genome prediction using GBLUP increased by an average of 0.06 compared to the conventional BLUP method. The Permutation studies revealed that 50K markers had achieved ideal prediction reliability, while 3K markers still achieved 90.7% predictive capability would further reduce the cost for duck carcass traits. The genomic relationship matrix normalized by our true variance method instead of the widely used sum {2p}_{i}(1-{p}_{i}) could achieve an increase in prediction reliability in most traits. We detected most of the bayesian models had a better performance, especially for BayesN. Compared to GBLUP, BayesN can further improve the predictive reliability with an average of 0.06 for duck carcass traits.ConclusionThis study demonstrates genomic selection for duck carcass traits is promising. The genomic prediction can be further improved by modifying the genomic relationship matrix using our proposed true variance method and several Bayesian models. Permutation study provides a theoretical basis for the fact that low-density arrays can be used to reduce genotype costs in duck genome selection.

Genomic prediction of carcass traits using different haplotype block partitioning methods in beef cattle.

Genomic prediction (GP) based on haplotype alleles can capture quantitative trait loci (QTL) effects and increase predictive ability because the haplotypes are expected to be in linkage disequilibrium (LD) with QTL. In this study, we constructed haploblocks using LD-based and the fixed number of single nucleotide polymorphisms (fixed-SNP) methods with Illumina BovineHD chip in beef cattle. To evaluate the performance of different haplotype block partitioning methods, we constructed haploblocks based on LD thresholds (from r 2 > 0.2 to r 2 > 0.8) and the number of fixed-SNPs (5, 10, 20). The performance of predictive methods for three carcass traits including liveweight (LW), dressing percentage (DP), and longissimus dorsi muscle weight (LDMW) was evaluated using three approaches (GBLUP and BayesB model based on the SNP, GHBLUP, and BayesBH models based on the haploblock, and GHBLUP+GBLUP and BayesBH+BayesB models based on the combined haploblock and the nonblocked SNPs, which were located between blocks). In this study, we found the accuracies of LD-based and fixed-SNP haplotype Bayesian methods outperformed the Bayesian models (up to 8.54 ± 7.44% and 5.74 ± 2.95%, respectively). GHBLUP showed a high improvement (up to 11.29 ± 9.87%) compared with GBLUP. The Bayesian models have higher accuracies than BLUP models in most scenarios. The average computing time of the BayesBH+BayesB model can reduce by 29.3% compared with the BayesB model. The prediction accuracies using the LD-based haplotype method showed higher improvements than the fixed-SNP haplotype method. In addition, to avoid the influence of rare haplotypes generated from haplotype construction, we compared the performance of GP by filtering four types of minor haplotype allele frequency (MHAF) (0.01, 0.025, 0.05, and 0.1) under different conditions (LD levels were set at r 2 > 0.3, and the fixed number of SNPs was 5). We found the optimal MHAF threshold for LW was 0.01, and the optimal MHAF threshold for DP and LDMW was 0.025.

An Integrative Genomic Prediction Approach for Predicting Buffalo Milk Traits by Incorporating Related Cattle QTLs.

Background: The 90K Axiom Buffalo SNP Array is expected to improve and speed up various genomic analyses for the buffalo (Bubalus bubalis). Genomic prediction is an effective approach in animal breeding to improve selection and reduce costs. As buffalo genome research is lagging behind that of the cow and production records are also limited, genomic prediction performance will be relatively poor. To improve the genomic prediction in buffalo, we introduced a new approach (pGBLUP) for genomic prediction of six buffalo milk traits by incorporating QTL information from the cattle milk traits in order to help improve the prediction performance for buffalo. Results: In simulations, the pGBLUP could outperform BayesR and the GBLUP if the prior biological information (i.e., the known causal loci) was appropriate; otherwise, it performed slightly worse than BayesR and equal to or better than the GBLUP. In real data, the heritability of the buffalo genomic region corresponding to the cattle milk trait QTLs was enriched (fold of enrichment > 1) in four buffalo milk traits (FY270, MY270, PY270, and PM) when the EBV was used as the response variable. The DEBV as the response variable yielded more reliable genomic predictions than the traditional EBV, as has been shown by previous research. The performance of the three approaches (GBLUP, BayesR, and pGBLUP) did not vary greatly in this study, probably due to the limited sample size, incomplete prior biological information, and less artificial selection in buffalo. Conclusions: To our knowledge, this study is the first to apply genomic prediction to buffalo by incorporating prior biological information. The genomic prediction of buffalo traits can be further improved with a larger sample size, higher-density SNP chips, and more precise prior biological information.

Genomic Prediction Using LD-Based Haplotypes in Combined Pig Populations.

The size of reference population is an important factor affecting genomic prediction. Thus, combining different populations in genomic prediction is an attractive way to improve prediction ability. However, combining multireference population roughly cannot increase the prediction accuracy as well as expected in pig. This may be due to different linkage disequilibrium (LD) pattern differences between population. In this study, we used the imputed whole-genome sequencing (WGS) data to construct LD-based haplotypes for genomic prediction in combined population to explore the impact of different single-nucleotide polymorphism (SNP) densities, variant representation (SNPs or haplotype alleles), and reference population size on the prediction accuracy for reproduction traits. Our results showed that genomic best linear unbiased prediction (GBLUP) using the WGS data can improve prediction accuracy in multi-population but not within-population. Not only the genomic prediction accuracy of the haplotype method using 80 K chip data in multi-population but also GBLUP for the multi-population (3.4–5.9%) was higher than that within-population (1.2–4.3%). More importantly, we have found that using the haplotype method based on the WGS data in multi-population has better genomic prediction performance, and our results showed that building haploblock in this scenario based on low LD threshold (r 2 = 0.2–0.3) produced an optimal set of variables for reproduction traits in Yorkshire pig population. Our results suggested that whether the use of the haplotype method based on the chip data or GBLUP (individual SNP method) based on the WGS data were beneficial for genomic prediction in multi-population, while simultaneously combining the haplotype method and WGS data was a better strategy for multi-population genomic evaluation.

Bayesian genome-wide analysis of cattle traits using variants with functional and evolutionary significance

Context Functional genomics studies have highlighted genomic regions with regulatory and evolutionary significance. Such information independent of association analysis may benefit fine-mapping and genomic selection of economically important traits. However, systematic evaluation of the use of functional information in mapping, and genomic selection of cattle traits, is lacking. Also, single-nucleotide polymorphisms (SNPs) from the high-density (HD) panel are known to tag informative variants, but the performance of genomic prediction using HD SNPs together with variants supported by different functional genomics is unknown. Aims We selected six sets of functionally important variants and modelled each set together with HD SNPs in Bayesian models to map and predict protein, fat and milk yield as well as mastitis, somatic cell count and temperament of dairy cattle. Methods Two models were used, namely (1) BayesR, which includes priors of four distribution of variant effects, and (2) BayesRC, which includes additional priors of different functional classes of variants. Bayesian models were trained in three breeds of 28 000 cows of Holstein, Jersey and Australian Red and predicted into 2600 independent bulls. Key results Adding functionally important variants significantly increased the enrichment of genetic variance explained for mapped variants, suggesting improved genome-wide mapping precision. Such improvement was significantly higher when the same set of variants was modelled by BayesRC than by BayesR. Combining functional variant sets with HD SNPs improves genomic prediction accuracy in the majority of the cases and such improvement was more common and stronger for non-Holstein breeds and traits such as mastitis, somatic cell count and temperament. In contrast, adding a large number of random sequence variants to HD SNPs reduces mapping precision and has a worse or similar prediction accuracy, compared with using HD SNPs alone to map or predict. While BayesRC tended to have better genomic prediction accuracy than did BayesR, the overall difference in prediction accuracy between the two models was insignificant. Conclusions Our findings demonstrated the usefulness of functional data in genomic mapping and prediction. Implications We have highlighted the need for effective tools exploiting complex functional datasets to improve genomic prediction.

Multi-Trait Genomic Prediction of Yield-Related Traits in US Soft Wheat under Variable Water Regimes.

The performance of genomic prediction (GP) on genetically correlated traits can be improved through an interdependence multi-trait model under a multi-environment context. In this study, a panel of 237 soft facultative wheat (Triticum aestivum L.) lines was evaluated to compare single- and multi-trait models for predicting grain yield (GY), harvest index (HI), spike fertility (SF), and thousand grain weight (TGW). The panel was phenotyped in two locations and two years in Florida under drought and moderately drought stress conditions, while the genotyping was performed using 27,957 genotyping-by-sequencing (GBS) single nucleotide polymorphism (SNP) makers. Five predictive models including Multi-environment Genomic Best Linear Unbiased Predictor (MGBLUP), Bayesian Multi-trait Multi-environment (BMTME), Bayesian Multi-output Regressor Stacking (BMORS), Single-trait Multi-environment Deep Learning (SMDL), and Multi-trait Multi-environment Deep Learning (MMDL) were compared. Across environments, the multi-trait statistical model (BMTME) was superior to the multi-trait DL model for prediction accuracy in most scenarios, but the DL models were comparable to the statistical models for response to selection. The multi-trait model also showed 5 to 22% more genetic gain compared to the single-trait model across environment reflected by the response to selection. Overall, these results suggest that multi-trait genomic prediction can be an efficient strategy for economically important yield component related traits in soft wheat.

Optimizing genomic prediction model given causal genes in a dairy cattle population

As genotypic data are moving from SNP chip toward whole-genome sequence, the accuracy of genomic prediction (GP) exhibits a marginal gain, although all genetic variation, including causal genes, are contained in whole-genome sequence data. Meanwhile, genetic analyses on complex traits, such as genome-wide association studies, have identified an increasing number of genomic regions, including potential causal genes, which would be reliable prior knowledge for GP. Many studies have tried to improve the performance of GP by modifying the prediction model to incorporate prior knowledge. Although several plausible results have been obtained from model modification or strategy optimization, most of them were validated in a specific empirical population with a limited variety of genetic architecture for complex traits. An alternative approach is to use simulated genetic architecture with known causal genes (e.g., simulated causative SNP) to evaluate different GP models with given causal genes. Our objectives were to (1) evaluate the performance of GP under a variety of genetic architectures with a subset of known causal genes and (2) compare different GP models modified by highlighting causal genes and different strategies to weight causal genes. In this study, we simulated pseudo-phenotypes under a variety of genetic architectures based on the real genotypes and phenotypes of a dairy cattle population. Besides classical genomic best linear unbiased prediction, we evaluated 3 modified GP models that highlight causal genes as follows: (1) by treating them as fixed effects, (2) by treating them as a separate random component, and (3) by combining them into the genomic relationship matrix as random effects. Our results showed that highlighting the known causal genes, which explained a considerable proportion of genetic variance in the GP models, increased the predictive accuracy. Combining all given causal genes into the genomic relationship matrix was the optimal strategy under all the scenarios validated, and treating causal genes as a separate random component is also recommended, when more than 20% of genetic variance was explained by known causal genes. Moreover, assigning differential weights to each causal gene further improved the predictive accuracy.

Statistical Approach for Improving Genomic Prediction Accuracy through Efficient Diagnostic Measure of Influential Observation

It is expected the predictive performance of genomic prediction methods may be adversely affected in the presence of outliers. In agriculture science an outlier may arise due to wrong data imputation, outlying response, and in a series of trials over the time or location. Although several statistical procedures are already there in literature for identification of outlier but identification of true outlier is still a challenge especially in case of high dimensional genomic data. Here we have proposed an efficient approach for detecting outlier in high dimensional genomic data, our approach is p-value based combination methods to produce single p-value for detecting the outliers. Robustness of our approach has been tested using simulated data through the evaluation measures like precision, recall etc. It has been observed that significant improvement in the performance of genomic prediction has been obtained by detecting the outliers and handling them accordingly through our proposed approach using real data.

Genotype Imputation To Improve the Cost-Efficiency of Genomic Selection in Farmed Atlantic Salmon.

Genomic selection uses genome-wide marker information to predict breeding values for traits of economic interest, and is more accurate than pedigree-based methods. The development of high density SNP arrays for Atlantic salmon has enabled genomic selection in selective breeding programs, alongside high-resolution association mapping of the genetic basis of complex traits. However, in sibling testing schemes typical of salmon breeding programs, trait records are available on many thousands of fish with close relationships to the selection candidates. Therefore, routine high density SNP genotyping may be prohibitively expensive. One means to reducing genotyping cost is the use of genotype imputation, where selected key animals (e.g., breeding program parents) are genotyped at high density, and the majority of individuals (e.g., performance tested fish and selection candidates) are genotyped at much lower density, followed by imputation to high density. The main objectives of the current study were to assess the feasibility and accuracy of genotype imputation in the context of a salmon breeding program. The specific aims were: (i) to measure the accuracy of genotype imputation using medium (25 K) and high (78 K) density mapped SNP panels, by masking varying proportions of the genotypes and assessing the correlation between the imputed genotypes and the true genotypes; and (ii) to assess the efficacy of imputed genotype data in genomic prediction of key performance traits (sea lice resistance and body weight). Imputation accuracies of up to 0.90 were observed using the simple two-generation pedigree dataset, and moderately high accuracy (0.83) was possible even with very low density SNP data (∼250 SNPs). The performance of genomic prediction using imputed genotype data was comparable to using true genotype data, and both were superior to pedigree-based prediction. These results demonstrate that the genotype imputation approach used in this study can provide a cost-effective method for generating robust genome-wide SNP data for genomic prediction in Atlantic salmon. Genotype imputation approaches are likely to form a critical component of cost-efficient genomic selection programs to improve economically important traits in aquaculture.

Performance of genomic prediction within and across generations in maritime pine.

BackgroundGenomic selection (GS) is a promising approach for decreasing breeding cycle length in forest trees. Assessment of progeny performance and of the prediction accuracy of GS models over generations is therefore a key issue.ResultsA reference population of maritime pine (Pinus pinaster) with an estimated effective inbreeding population size (status number) of 25 was first selected with simulated data. This reference population (n = 818) covered three generations (G0, G1 and G2) and was genotyped with 4436 single-nucleotide polymorphism (SNP) markers. We evaluated the effects on prediction accuracy of both the relatedness between the calibration and validation sets and validation on the basis of progeny performance. Pedigree-based (best linear unbiased prediction, ABLUP) and marker-based (genomic BLUP and Bayesian LASSO) models were used to predict breeding values for three different traits: circumference, height and stem straightness. On average, the ABLUP model outperformed genomic prediction models, with a maximum difference in prediction accuracies of 0.12, depending on the trait and the validation method. A mean difference in prediction accuracy of 0.17 was found between validation methods differing in terms of relatedness. Including the progenitors in the calibration set reduced this difference in prediction accuracy to 0.03. When only genotypes from the G0 and G1 generations were used in the calibration set and genotypes from G2 were used in the validation set (progeny validation), prediction accuracies ranged from 0.70 to 0.85.ConclusionsThis study suggests that the training of prediction models on parental populations can predict the genetic merit of the progeny with high accuracy: an encouraging result for the implementation of GS in the maritime pine breeding program.Electronic supplementary materialThe online version of this article (doi:10.1186/s12864-016-2879-8) contains supplementary material, which is available to authorized users.
