New GO-based Measures in Multiple Network Alignment.

Protein-protein interaction (PPI) networks provide valuable insights into the function of biological systems. Aligning multiple PPI networks may expose relationships beyond those observable by pairwise comparisons. However, assessing the biological quality of multiple network alignments is a challenging problem. We propose two new measures to evaluate the quality of multiple network alignments using functional information from Gene Ontology (GO) terms. When aligning multiple real PPI networks across species, we observe that both measures are highly correlated with objective quality indicators, such as common orthologs. Additionally, our measures strongly correlate with an alignment's ability to predict novel GO annotations, which is a unique advantage over existing GO-based measures. DualNetGO: a dual network model for protein function prediction via effective feature selection.

Protein-protein interaction (PPI) networks are crucial for automatically annotating protein functions. As multiple PPI networks exist for the same set of proteins that capture properties from different aspects, it is a challenging task to effectively utilize these heterogeneous networks. Recently, several deep learning models have combined PPI networks from all evidence, or concatenated all graph embeddings for protein function prediction. However, the lack of a judicious selection procedure prevents the effective harness of information from different PPI networks, as these networks vary in densities, structures, and noise levels. Consequently, combining protein features indiscriminately could increase the noise level, leading to decreased model performance. We develop DualNetGO, a dual-network model comprised of a Classifier and a Selector, to predict protein functions by effectively selecting features from different sources including graph embeddings of PPI networks, protein domain, and subcellular location information. Evaluation of DualNetGO on human and mouse datasets in comparison with other network-based models shows at least 4.5%, 6.2%, and 14.2% improvement on Fmax in BP, MF, and CC gene ontology categories, respectively, for human, and 3.3%, 10.6%, and 7.7% improvement on Fmax for mouse. We demonstrate the generalization capability of our model by training and testing on the CAFA3 data, and show its versatility by incorporating Esm2 embeddings. We further show that our model is insensitive to the choice of graph embedding method and is time- and memory-saving. These results demonstrate that combining a subset of features including PPI networks and protein attributes selected by our model is more effective in utilizing PPI network information than only using one kind of or concatenating graph embeddings from all kinds of PPI networks. Identifying Significantly Perturbed Subnetworks in Cancer Using Multiple Protein-Protein Interaction Networks.

The identification of cancer driver genes and key molecular pathways has been the focus of large-scale cancer genome studies. Network-based methods detect significantly perturbed subnetworks as putative cancer pathways by incorporating genomics data with the topological information of PPI networks. However, commonly used PPI networks have distinct topological structures, making the results of the same method vary widely when applied to different networks. Furthermore, emerging context-specific PPI networks often have incomplete topological structures, which pose serious challenges for existing subnetwork detection algorithms. In this paper, we propose a novel method, referred to as MultiFDRnet, to address the above issues. The basic idea is to model a set of PPI networks as a multiplex network to preserve the topological structure of individual networks, while introducing dependencies among them, and, then, to detect significantly perturbed subnetworks on the modeled multiplex network using all the structural information simultaneously. To illustrate the effectiveness of the proposed approach, an extensive benchmark analysis was conducted on both simulated and real cancer data. The experimental results showed that the proposed method is able to detect significantly perturbed subnetworks jointly supported by multiple PPI networks and to identify novel modular structures in context-specific PPI networks.

A partially shared joint clustering framework for detecting protein complexes from multiple state-specific signed interaction networks

Detecting protein complexes is critical for studying cellular organizations and functions. The accumulation of protein–protein interaction (PPI) data enables the identification of protein complexes computationally. Although a great number of computational methods have been proposed to identify protein complexes from PPI networks, most of them ignore the signs of PPIs that reflect the ways proteins interact (activation or inhibition). As not all PPIs imply co-complex relationships, taking into account the signs of PPIs can benefit the identification of protein complexes. Moreover, PPI networks are not static, but vary with the change of cell states or environments. However, existing methods are primarily designed for single-network clustering, and rarely consider joint clustering of multiple PPI networks. In this study, we propose a novel partially shared signed network clustering (PS-SNC) model for identifying protein complexes from multiple state-specific signed PPI networks jointly. PS-SNC can not only consider the signs of PPIs, but also identify the common and unique protein complexes in different states. Experimental results on synthetic and real datasets show that our PS-SNC model can achieve better performance than other state-of-the-art protein complex detection methods. Extensive analysis on real datasets demonstrate the effectiveness of PS-SNC in revealing novel insights about the underlying patterns of different cell lines.

Identification of Human Protein Subcellular Location with Multiple Networks

Background:Protein function is closely related to its location within the cell. Determination of protein subcellular location is helpful in uncovering its functions. However, traditional biological experiments to determine the subcellular location are of high cost and low efficiency, which cannot meet today’s needs. In recent years, many computational models have been set up to identify the subcellular location of proteins. Most models use features derived from protein sequences. Recently, features extracted from the protein-protein interaction (PPI) network have become popular in studying various protein-related problems.Objective:A novel model with features derived from multiple PPI networks was proposed to predict protein subcellular location.Methods:Protein features were obtained by a newly designed network embedding algorithm, Mnode2vec, which is a generalized version of the classic Node2vec algorithm. Two classic classification algorithms: support vector machine and random forest, were employed to build the model.Results:Such model provided good performance and was superior to the model with features extracted by Node2vec. Also, this model outperformed some classic models. Furthermore, Mnode2vec was found to produce powerful features when the path length was small.Conclusion:The proposed model can be a powerful tool to determine protein subcellular location, and Mnode2vec can efficiently extract informative features from multiple networks.

Protein2Vec: Aligning Multiple PPI Networks with Representation Learning.

Research of Protein-Protein Interaction (PPI) Network Alignment is playing an important role in understanding the crucial underlying biological knowledge such as functionally homologous proteins and conserved evolutionary pathways across different species. Existing methods of PPI network alignment often try to improve the coverage ratio of the alignment result by aligning all proteins from different species. However, there is a fundamental biological premise that needs to be considered carefully: not every protein in a species can, nor should, find its homologous proteins in other species. In this work, we propose a novel alignment method to map only those proteins with the most similarity throughout the PPI networks of multiple species. For the similarity features of the protein in the networks, we integrate both topological features with biological characteristics to provide enhanced supports for the alignment procedures. For topological features, we apply a representation learning method on the networks and generate a low dimensional vector embedding with its surrounding structural features for each protein. The topological similarity of proteins from different PPI networks can thus be transferred as the similarity of their corresponding vector representations, which provides a new way to comprehensively quantify the topological similarities between proteins. We also propose a new measure for the topological evaluation of the alignment results which better uncover the structural quality of the alignment across multiple networks. Both biological and topological evaluations on the alignment results of real datasets demonstrate our approach is promising and preferable against previous multiple alignment methods.

A novel network aligner for the analysis of multiple protein-protein interaction networks

The analysis of protein-protein interaction networks can transfer the knowledge of well-studied biological functions to functions that are not yet adequately investigated by constructing networks and extracting similar network structures in different species. Multiple network alignment can be used to find similar regions among multiple networks. In this paper, we introduce Accurate Combined Clustering Multiple Network Alignment (ACCMNA), which is a new and accurate multiple network alignment algorithm. It uses both topology and sequence similarity information. First, the importance of all the nodes is calculated according to the network structures. Second, the seed-and-extend framework is used to conduct an iterative search. In each iteration, a clustering method is combined to generate the alignment. Extensive experimental results show that ACCMNA outperformed the state-of-the-art algorithms in producing functionally consistent and topological conservation alignments within an acceptable running time.

ClusterM: a scalable algorithm for computational prediction of conserved protein complexes across multiple protein interaction networks

BackgroundThe current computational methods on identifying conserved protein complexes across multiple Protein-Protein Interaction (PPI) networks suffer from the lack of explicit modeling of the desired topological properties within conserved protein complexes as well as their scalability.ResultsTo overcome those issues, we propose a scalable algorithm—ClusterM—for identifying conserved protein complexes across multiple PPI networks through the integration of network topology and protein sequence similarity information. ClusterM overcomes the computational barrier that existed in previous methods, where the complexity escalates exponentially when handling an increasing number of PPI networks; and it is able to detect conserved protein complexes with both topological separability and cohesive protein sequence conservation. On two independent compendiums of PPI networks from Saccharomyces cerevisiae (Sce, yeast), Drosophila melanogaster (Dme, fruit fly), Caenorhabditis elegans (Cel, worm), and Homo sapiens (Hsa, human), we demonstrate that ClusterM outperforms other state-of-the-art algorithms by a significant margin and is able to identify de novo conserved protein complexes across four species that are missed by existing algorithms.ConclusionsClusterM can better capture the desired topological property of a typical conserved protein complex, which is densely connected within the complex while being well-separated from the rest of the networks. Furthermore, our experiments have shown that ClusterM is highly scalable and efficient when analyzing multiple PPI networks.

HPOAnnotator: improving large-scale prediction of HPO annotations by low-rank approximation with HPO semantic similarities and multiple PPI networks

BackgroundAs a standardized vocabulary of phenotypic abnormalities associated with human diseases, the Human Phenotype Ontology (HPO) has been widely used by researchers to annotate phenotypes of genes/proteins. For saving the cost and time spent on experiments, many computational approaches have been proposed. They are able to alleviate the problem to some extent, but their performances are still far from satisfactory.MethodFor inferring large-scale protein-phenotype associations, we propose HPOAnnotator that incorporates multiple Protein-Protein Interaction (PPI) information and the hierarchical structure of HPO. Specifically, we use a dual graph to regularize Non-negative Matrix Factorization (NMF) in a way that the information from different sources can be seamlessly integrated. In essence, HPOAnnotator solves the sparsity problem of a protein-phenotype association matrix by using a low-rank approximation.ResultsBy combining the hierarchical structure of HPO and co-annotations of proteins, our model can well capture the HPO semantic similarities. Moreover, graph Laplacian regularizations are imposed in the latent space so as to utilize multiple PPI networks. The performance of HPOAnnotator has been validated under cross-validation and independent test. Experimental results have shown that HPOAnnotator outperforms the competing methods significantly.ConclusionsThrough extensive comparisons with the state-of-the-art methods, we conclude that the proposed HPOAnnotator is able to achieve the superior performance as a result of using a low-rank approximation with a graph regularization. It is promising in that our approach can be considered as a starting point to study more efficient matrix factorization-based algorithms.

Detection of protein complexes from multiple protein interaction networks using graph embedding.

Cellular processes are typically carried out by protein complexes rather than individual proteins. Identifying protein complexes is one of the keys to understanding principles of cellular organization and function. Also, protein complexes are a group of interacting genes underlying similar diseases, which points out the therapeutic importance of protein complexes. With the development of life science and computing science, an increasing amount of protein-protein interaction (PPI) data becomes available, which makes it possible to predict protein complexes from PPI networks. However, most PPI data produced by high-throughput experiments often has many false positive interactions and false negative edge loss, which makes it difficult to predict complexes accurately. In this paper, we present a new method, named as MEMO (Multiple network Embedding for coMplex detectiOn), to detect protein complexes. MEMO integrates multiple PPI datasets from different species into a single PPI network by using functional orthology information across multiple species and then uses a graph embedding technology to embed protein nodes of the network into continuous vector spaces, so as to quantify the relationships between nodes and better guild the protein complex detection process. Finally, it utilizes a seed-and-extend strategy to identify protein complexes from multiple PPI networks based on the similarities of their corresponding protein representations. As part of our approach, we also define a new quality measure which combines the cluster cohesiveness and cluster density to measure the likelihood of a detected protein complex being a real protein complex. Extensive experimental results demonstrate the proposed method outperforms state-of-the-art complex detection techniques.

WebNetCoffee: a web-based application to identify functionally conserved proteins from Multiple PPI networks

BackgroundThe discovery of functionally conserved proteins is a tough and important task in system biology. Global network alignment provides a systematic framework to search for these proteins from multiple protein-protein interaction (PPI) networks. Although there exist many web servers for network alignment, no one allows to perform global multiple network alignment tasks on users’ test datasets.ResultsHere, we developed a web server WebNetcoffee based on the algorithm of NetCoffee to search for a global network alignment from multiple networks. To build a series of online test datasets, we manually collected 218,339 proteins, 4,009,541 interactions and many other associated protein annotations from several public databases. All these datasets and alignment results are available for download, which can support users to perform algorithm comparison and downstream analyses.ConclusionWebNetCoffee provides a versatile, interactive and user-friendly interface for easily running alignment tasks on both online datasets and users’ test datasets, managing submitted jobs and visualizing the alignment results through a web browser. Additionally, our web server also facilitates graphical visualization of induced subnetworks for a given protein and its neighborhood. ConnectedAlign: a PPI network alignment method for identifying conserved protein complexes across multiple species

BackgroundIn bioinformatics, network alignment algorithms have been applied to protein-protein interaction (PPI) networks to discover evolutionary conserved substructures at the system level. However, most previous methods aim to maximize the similarity of aligned proteins in pairwise networks, while concerning little about the feature of connectivity in these substructures, such as the protein complexes.ResultsIn this paper, we identify the problem of finding conserved protein complexes, which requires the aligned proteins in a PPI network to form a connected subnetwork. By taking the feature of connectivity into consideration, we propose ConnectedAlign, an efficient method to find conserved protein complexes from multiple PPI networks. The proposed method improves the coverage significantly without compromising of the consistency in the aligned results. In this way, the knowledge of protein complexes in well-studied species can be extended to that of poor-studied species.ConclusionsWe conducted extensive experiments on real PPI networks of four species, including human, yeast, fruit fly and worm. The experimental results demonstrate dominant benefits of the proposed method in finding protein complexes across multiple species.

A Novel Computational Approach for Global Alignment for Multiple Biological Networks.

Due to the rapid progress of biological networks for modeling biological systems, a lot of biomolecular networks have been producing more and more protein-protein interaction (PPI) data. Analyzing protein-protein interaction networks aims to find regions of topological and functional (dis)similarities between molecular networks of different species. The study of PPI networks has the potential to teach us as much about life process and diseases at the molecular level. Although few methods have been developed for multiple PPI network alignment and thus, new network alignment methods are of a compelling need. In this paper, we propose a novel algorithm for a global alignment of multiple protein-protein interaction networks called MAPPIN. The latter relies on information available for the proteins in the networks, such as sequence, function, and network topology. Our algorithm is perfectly designed to exploit current multi-core CPU architectures, and has been extensively tested on a real data (eight species). Our experimental results show that MAPPIN significantly outperforms NetCoffee in terms of coverage. Nevertheless, MAPPIN is handicapped by the time required to load the gene annotation file. An extensive comparison versus the pioneering PPI methods also show that MAPPIN is often efficient in terms of coverage, mean entropy, or mean normalized.

BalanceAli: Multiple PPI Network Alignment With Balanced High Coverage and Consistency.

Coverage and consistency are two most considered metrics to evaluate the effectiveness of network alignment. But they are a pair of contradictory evaluation metrics in protein-protein interaction (PPI) network alignment. It is difficult, if not impossible, to achieve high coverage and consistency simultaneously. Furthermore, existing methods of multiple PPI network alignment mostly ignore k-coverage or k-consistency, where k indicates the number of aligned species. In this paper, we propose BalanceAli, a novel approach for global alignment of multiple PPI networks that achieves high k-coverage and k-consistency simultaneously. With six data sets consisting of various numbers of PPI networks from five species, we evaluate the experimental results using different k values. The performance evaluations of our approach against other three state-of-the-art methods demonstrate the preferable comprehensive strength of our approach.

Incorporating topological information for predicting robust cancer subnetwork markers in human protein-protein interaction network.

BackgroundDiscovering robust markers for cancer prognosis based on gene expression data is an important yet challenging problem in translational bioinformatics. By integrating additional information in biological pathways or a protein-protein interaction (PPI) network, we can find better biomarkers that lead to more accurate and reproducible prognostic predictions. In fact, recent studies have shown that, “modular markers,” that integrate multiple genes with potential interactions can improve disease classification and also provide better understanding of the disease mechanisms.ResultsIn this work, we propose a novel algorithm for finding robust and effective subnetwork markers that can accurately predict cancer prognosis. To simultaneously discover multiple synergistic subnetwork markers in a human PPI network, we build on our previous work that uses affinity propagation, an efficient clustering algorithm based on a message-passing scheme. Using affinity propagation, we identify potential subnetwork markers that consist of discriminative genes that display coherent expression patterns and whose protein products are closely located on the PPI network. Furthermore, we incorporate the topological information from the PPI network to evaluate the potential of a given set of proteins to be involved in a functional module. Primarily, we adopt widely made assumptions that densely connected subnetworks may likely be potential functional modules and that proteins that are not directly connected but interact with similar sets of other proteins may share similar functionalities.ConclusionsIncorporating topological attributes based on these assumptions can enhance the prediction of potential subnetwork markers. We evaluate the performance of the proposed subnetwork marker identification method by performing classification experiments using multiple independent breast cancer gene expression datasets and PPI networks. Effective comparative analysis of protein-protein interaction networks by measuring the steady-state network flow using a Markov model.

BackgroundComparative analysis of protein-protein interaction (PPI) networks provides an effective means of detecting conserved functional network modules across different species. Such modules typically consist of orthologous proteins with conserved interactions, which can be exploited to computationally predict the modules through network comparison.ResultsIn this work, we propose a novel probabilistic framework for comparing PPI networks and effectively predicting the correspondence between proteins, represented as network nodes, that belong to conserved functional modules across the given PPI networks. The basic idea is to estimate the steady-state network flow between nodes that belong to different PPI networks based on a Markov random walk model. The random walker is designed to make random moves to adjacent nodes within a PPI network as well as cross-network moves between potential orthologous nodes with high sequence similarity. Based on this Markov random walk model, we estimate the steady-state network flow – or the long-term relative frequency of the transitions that the random walker makes – between nodes in different PPI networks, which can be used as a probabilistic score measuring their potential correspondence. Subsequently, the estimated scores can be used for detecting orthologous proteins in conserved functional modules through network alignment.ConclusionsThrough evaluations based on multiple real PPI networks, we demonstrate that the proposed scheme leads to improved alignment results that are biologically more meaningful at reduced computational cost, outperforming the current state-of-the-art algorithms. Joint Alignment of Multiple Protein–Protein Interaction Networks via Convex Optimization

High-throughput experimental techniques have been producing more and more protein-protein interaction (PPI) data. The PPI network alignment greatly benefits the understanding of evolutionary relationship among species, helps identify conserved subnetworks, and provides extra information for functional annotations. Although a few methods have been developed for multiple PPI network alignment, the alignment quality is still far from perfect, and thus, new network alignment methods are needed. In this article, we present a novel method, denoted as ConvexAlign, for joint alignment of multiple PPI networks by convex optimization of a scoring function composed of sequence similarity, topological score, and interaction conservation score. In contrast to existing methods that generate multiple alignments in a greedy or progressive manner, our convex method optimizes alignments globally and enforces consistency among all pairwise alignments, resulting in much better alignment quality. Tested on both synthetic and real data, our experimental results show that ConvexAlign outperforms several popular methods in producing functionally coherent alignments. ConvexAlign even has a larger advantage over the others in aligning real PPI networks. ConvexAlign also finds a few conserved complexes, which cannot be detected by the other methods.

Global multiple protein-protein interaction network alignment by combining pairwise network alignments.

BackgroundA wealth of protein interaction data has become available in recent years, creating an urgent need for powerful analysis techniques. In this context, the problem of finding biologically meaningful correspondences between different protein-protein interaction networks (PPIN) is of particular interest. The PPIN of a species can be compared with that of other species through the process of PPIN alignment. Such an alignment can provide insight into basic problems like species evolution and network component function determination, as well as translational problems such as target identification and elucidation of mechanisms of disease spread. Furthermore, multiple PPINs can be aligned simultaneously, expanding the analytical implications of the result. While there are several pairwise network alignment algorithms, few methods are capable of multiple network alignment.ResultsWe propose SMAL, a MNA algorithm based on the philosophy of scaffold-based alignment. SMAL is capable of converting results from any global pairwise alignment algorithms into a MNA in linear time. Using this method, we have built multiple network alignments based on combining pairwise alignments from a number of publicly available (pairwise) network aligners. We tested SMAL using PPINs of eight species derived from the IntAct repository and employed a number of measures to evaluate performance. Additionally, as part of our experimental investigations, we compared the effectiveness of SMAL while aligning up to eight input PPINs, and examined the effect of scaffold network choice on the alignments.ConclusionsA key advantage of SMAL lies in its ability to create MNAs through the use of pairwise network aligners for which native MNA implementations do not exist. Experiments indicate that the performance of SMAL was comparable to that of the native MNA implementation of established methods such as IsoRankN and SMETANA. However, in terms of computational time, SMAL was significantly faster. SMAL was also able to retain many important characteristics of the native pairwise alignments, such as the number of aligned nodes and edges, as well as the functional and homologene similarity of aligned nodes. The speed, flexibility and the ability to retain prior correspondences as new networks are aligned, makes SMAL a compelling choice for alignment of multiple large networks.

A generative model of identifying informative proteins from dynamic PPI networks.

Informative proteins are the proteins that play critical functional roles inside cells. They are the fundamental knowledge of translating bioinformatics into clinical practices. Many methods of identifying informative biomarkers have been developed which are heuristic and arbitrary, without considering the dynamics characteristics of biological processes. In this paper, we present a generative model of identifying the informative proteins by systematically analyzing the topological variety of dynamic protein-protein interaction networks (PPINs). In this model, the common representation of multiple PPINs is learned using a deep feature generation model, based on which the original PPINs are rebuilt and the reconstruction errors are analyzed to locate the informative proteins. Experiments were implemented on data of yeast cell cycles and different prostate cancer stages. We analyze the effectiveness of reconstruction by comparing different methods, and the ranking results of informative proteins were also compared with the results from the baseline methods. Our method is able to reveal the critical members in the dynamic progresses which can be further studied to testify the possibilities for biomarker research.

DualAligner: a dual alignment-based strategy to align protein interaction networks.

Given the growth of large-scale protein-protein interaction (PPI) networks obtained across multiple species and conditions, network alignment is now an important research problem. Network alignment performs comparative analysis across multiple PPI networks to understand their connections and relationships. However, PPI data in high-throughput experiments still suffer from significant false-positive and false-negatives rates. Consequently, high-confidence network alignment across entire PPI networks is not possible. At best, local network alignment attempts to alleviate this problem by completely ignoring low-confidence mappings; global network alignment, on the other hand, pairs all proteins regardless. To this end, we propose an alternative strategy: instead of full alignment across the entire network or completely ignoring low-confidence regions, we aim to perform highly specific protein-to-protein alignments where data confidence is high, and fall back on broader functional region-to-region alignment where detailed protein-protein alignment cannot be ascertained. The basic idea is to provide an alignment of multiple granularities to allow biological predictions at varying specificity. DualAligner performs dual network alignment, in which both region-to-region alignment, where whole subgraph of one network is aligned to subgraph of another, and protein-to-protein alignment, where individual proteins in networks are aligned to one another, are performed to achieve higher accuracy network alignments. Dual network alignment is achieved in DualAligner via background information provided by a combination of Gene Ontology annotation information and protein interaction network data. We tested DualAligner on the global networks from IntAct and demonstrated the superiority of our approach compared with state-of-the-art network alignment methods. We studied the effects of parameters in DualAligner in controlling the quality of the alignment.
