Exploring haplotype block structure, runs of homozygosity, and effective population size among dairy cattle breeds of India

The present study aimed to explore haplotype structure, runs of homozygosity (ROH), effective population size and persistence of gametic phase among three indigenous dairy cattle breeds, viz., Sahiwal (n = 19), Tharparkar (n = 17), and Gir (n = 16) by using BovineHD single nucleotide polymorphism (SNP) genotyping assay. The filtered SNPs after quality control ranged from 44% in Sahiwal to 53% in Gir. The highest number of haplotype blocks was observed in Tharparkar (15,640) and the lowest in Sahiwal (8027) spanning 17.3% and 7.8% of genome, respectively. The average block length was found close to 26kb which suggests that multiple recombination events fragmented the ancestral haplotypes into smaller sizes. Gir cattle had the largest number of runs of homozygosity (ROH) regions (1762) followed by Tharparkar (1528) and Sahiwal (1138). Without pedigree information, inbreeding coefficients estimated from ROH (FROH) revealed that Gir had the highest FROH (0.099) proposing more inbreeding rate in this population. Effective population size (Ne) decreased slowly over the last 60 generations and at 13 generations ago; Ne was estimated as 70 for all the three dairy breeds. The highest gametic phase correlation (r = 0.78) was observed for Sahiwal and Tharparkar breed pair suggesting formulation of multi-breed reference population for successful implementation of genomic selection among dairy breeds. The decline in effective population size among native Indian cattle breeds may help in formulating strategies for conservation and genetic improvement of native germplasm for future use.

Whole-genome sequence association study identifies cyclin dependent kinase 8 as a key gene for the number of mummified piglets.

Pigs, an ideal biomedical model for human diseases, suffer from about 50% early embryonic and fetal death, a major cause of fertility loss worldwide. However, identifying the causal variant remains a huge challenge. This study aimed to detect single nucleotide polymorphisms (SNPs) and candidate genes for the number of mummified (NM) piglets using the imputed whole-genome sequence (WGS) and validate the potential candidate genes. The imputed WGS was introduced from genotyping-by-sequencing (GBS) using a multi-breed reference population. We performed genome-wide association studies (GWAS) for NM piglets at birth from a Landrace pig populatiGWAS peak located on SSC11: 0.10 to 7.11 Mbp (Top SNP, SSC11:1,889,658 bp; p = 9.98E-13) was identified in cyclin dependent kinase on. A total of 300 Landrace pigs were genotyped by GBS. The whole-genome variants were imputed, and 4,252,858 SNPs were obtained. Various molecular experiments were conducted to determine how the genes affected NM in pigs. A strong GWAS peak located on SSC11: 0.10 to 7.11 Mbp (Top SNP, SSC11:1,889,658 bp; p = 9.98E-13) was identified in cyclin dependent kinase 8 (CDK8) gene, which plays a crucial role in embryonic retardation and lethality. Based on the molecular experiments, we found that Y-box binding protein 1 (YBX1) was a crucial transcription factor for CDK8, which mediated the effect of CDK8 in the proliferation of porcine ovarian granulosa cells via transforming growth factor beta/small mother against decapentaplegic signaling pathway, and, as a consequence, affected embryo quality, indicating that this pathway may be contributing to mummified fetal in pigs. A powerful imputation-based association study was performed to identify genes associated with NM in pigs. CDK8 was suggested as a functional gene for the proliferation of porcine ovarian granulosa cells, but further studies are required to determine causative mutations and the effect of loci on NM in pigs.

A comprehensive evaluation of factors affecting the accuracy of pig genotype imputation using a single or multi-breed reference population

Genotype imputation has become an indispensable part of genomic data analysis. In recent years, imputation based on a multi-breed reference population has received more attention, but the relevant studies are scarce in pigs. In this study, we used the Illumina PorcineSNP50 Bead Chip to investigate the variations of imputation accuracy with various influencing factors and compared the imputation performance of four commonly used imputation software programs. The results indicated that imputation accuracy increased as either the validation population marker density, reference population sample size, or minor allele frequency (MAF) increased. However, the imputation accuracy would have a certain extent of decrease when the pig reference population was a mixed group of multiple breeds or lines. Considering both imputation accuracy and running time, Beagle 4.1 and FImpute are excellent choices among the four software packages tested. This work visually presents the impacts of these influencing factors on imputation and provides a reference for formulating reasonable imputation strategies in actual pig breeding.

Genomic prediction using a reference population of multiple pure breeds and admixed individuals

BackgroundIn dairy cattle populations in which crossbreeding has been used, animals show some level of diversity in their origins. In rotational crossbreeding, for instance, crossbred dams are mated with purebred sires from different pure breeds, and the genetic composition of crossbred animals is an admixture of the breeds included in the rotation. How to use the data of such individuals in genomic evaluations is still an open question. In this study, we aimed at providing methodologies for the use of data from crossbred individuals with an admixed genetic background together with data from multiple pure breeds, for the purpose of genomic evaluations for both purebred and crossbred animals. A three-breed rotational crossbreeding system was mimicked using simulations based on animals genotyped with the 50 K single nucleotide polymorphism (SNP) chip.ResultsFor purebred populations, within-breed genomic predictions generally led to higher accuracies than those from multi-breed predictions using combined data of pure breeds. Adding admixed population’s (MIX) data to the combined pure breed data considering MIX as a different breed led to higher accuracies. When prediction models were able to account for breed origin of alleles, accuracies were generally higher than those from combining all available data, depending on the correlation of quantitative trait loci (QTL) effects between the breeds. Accuracies varied when using SNP effects from any of the pure breeds to predict the breeding values of MIX. Using those breed-specific SNP effects that were estimated separately in each pure breed, while accounting for breed origin of alleles for the selection candidates of MIX, generally improved the accuracies. Models that are able to accommodate MIX data with the breed origin of alleles approach generally led to higher accuracies than models without breed origin of alleles, depending on the correlation of QTL effects between the breeds.ConclusionsCombining all available data, pure breeds’ and admixed population’s data, in a multi-breed reference population is beneficial for the estimation of breeding values for pure breeds with a small reference population. For MIX, such an approach can lead to higher accuracies than considering breed origin of alleles for the selection candidates, and using breed-specific SNP effects estimated separately in each pure breed. Including MIX data in the reference population of multiple breeds by considering the breed origin of alleles, accuracies can be further improved. Our findings are relevant for breeding programs in which crossbreeding is systematically applied, and also for populations that involve different subpopulations and between which exchange of genetic material is routine practice.

Relatedness between numerically small Dutch Red dairy cattle populations and possibilities for multibreed genomic prediction

Red dairy breeds are a valuable cultural and historical asset, and often a source of unique genetic diversity. However, they have difficulties competing with other, more productive, dairy breeds. Improving competitiveness of Red dairy breeds, by accelerating their genetic improvement using genomic selection, may be a promising strategy to secure their long-term future. For many Red dairy breeds, establishing a sufficiently large breed-specific reference population for genomic prediction is often not possible, but may be overcome by adding individuals from another breed. Relatedness between breeds strongly decides the benefit of adding another breed to the reference population. To prioritize among available breeds, the effective number of chromosome segments (Me) can be used as an indicator of relatedness between individuals from different breeds. The Me is also an important parameter in determining the accuracy of genomic prediction. The Me can be estimated both within a population and between 2 populations or breeds, as the reciprocal of the variance of genomic relationships. We investigated relatedness between 6 Dutch Red cattle breeds, Groningen White Headed (GWH), Dutch Friesian (DF), Meuse-Rhine-Yssel (MRY), Dutch Belted (DB), Deep Red (DR), and Improved Red (IR), focusing primarily on the Me, to predict which of those breeds may benefit from including reference animals of the other breeds. All of these breeds, except MRY, are under high risk of extinction. Our results indicated high variability of Me, especially between Me ranging from ∼3,500 to ∼17,400, indicating different levels of relatedness between the breeds. Two clusters are especially important, one formed by MRY, DR, and IR, and the other comprising DF and DB. Although relatedness between breeds within each of these 2 clusters is high, across-breed genomic prediction is still limited by the current number of genotyped individuals, which for many breeds is low. However, adding MRY individuals would increase the reference population of DR substantially. We estimated that between 11 and 133 individuals from other breeds are needed to achieve accuracy of genomic prediction equivalent to using one additional individual from the same breed. Given the variation in size of the breeds in this study, the benefit of a multibreed reference population is expected to be lower for larger breeds than for the smaller ones.

Accounting for differences in linkage disequilibrium in multi-breed genomic prediction

The lack of improvement in prediction accuracy in multi-breed genomic evaluation can be due to the (a) inconsistency in allele substitution effects across breeds, (b) the absence of close family relationships between breeds and (c) between-breed differences in linkage disequilibrium (LD) between single nucleotide polymorphisms (SNPs) and quantitative trait loci that influence a trait across breeds. The objective of this study was to investigate the possibility of improvement in prediction accuracy by accounting for the LD phase differences in a multi-breed reference population. Prediction accuracy was compared in three different scenarios. Scenarios had separate or combined reference population. In the proposed method, when reference population of two breeds were combined, subset of common SNPs between two breeds with high and similar LD phases were identified. Then, A Bayesian Ridge regression model was used to estimated effects for two set of SNPs, SNPs with similar LD phase in both breeds and the remaining SNPs. Results showed that simple pooling of two reference population into a single reference population did not improve prediction accuracy compared to a separate reference population of each breed. However, accounting for LD phase differences in two breeds, improved prediction accuracy compared to separate training and simple pooling of reference populations. This can be appealing for small populations (e.g., beef) that often have relatively small reference population and a combined genetic evaluation is usually performed on multiple breeds.

Optimizing genomic prediction for Australian Red dairy cattle

The reliability of genomic prediction is influenced by several factors, including the size of the reference population, which makes genomic prediction for breeds with a relatively small population size challenging, such as Australian Red dairy cattle. Including other breeds in the reference population may help to increase the size of the reference population, but the reliability of genomic prediction is also influenced by the relatedness between the reference and validation population. Our objective was to optimize the reference population for genomic prediction of Australian Red dairy cattle. A reference population comprising up to 3,248 Holstein bulls, 48,386 Holstein cows, 807 Jersey bulls, 8,734 Jersey cows, and 3,041 Australian Red cows and a validation population with between 208 and 224 Australian Red Bulls were used, with records for milk, fat, and protein yield, somatic cell count, fertility, and survival. Three different analyses were implemented: single-trait genomic best linear unbiased predictor (GBLUP), multi-trait GBLUP, and single-trait Bayes R, using 2 different medium-density SNP panels: the standard 50K chip and a custom array of variants that were expected to be enriched for causative mutations. Various reference populations were constructed containing the Australian Red cows and all Holstein and Jersey bulls and cows, all Holstein and Jersey bulls, all Holstein bulls and cows, all Holstein bulls, and a subset of the Holstein individuals varying the relatedness between Holsteins and Australian Reds and the number of Holsteins. Varying the relatedness between reference and validation populations only led to small changes in reliability. Whereas adding a limited number of closely related Holsteins increased reliabilities compared with within-breed prediction, increasing the number of Holsteins decreased the reliability. The multi-trait GBLUP, which considered the same trait in different breeds as correlated traits, yielded higher reliabilities than the single-trait GBLUP. Bayes R yielded lower reliabilities than multi-trait GBLUP and outperformed single-trait GBLUP for larger reference populations. Our results show that increasing the size of a multi-breed reference population may result in a reference population dominated by one breed and reduce the reliability to predict in other breeds.

Predicting the effect of reference population on the accuracy of within, across, and multibreed genomic prediction

Genomic prediction is widely used to select candidates for breeding. Size and composition of the reference population are important factors influencing prediction accuracy. In Holstein dairy cattle, large reference populations are used, but this is difficult to achieve in numerically small breeds and for traits that are not routinely recorded. The prediction accuracy is usually estimated using cross-validation, requiring the full data set. It would be useful to have a method to predict the benefit of multibreed reference populations that does not require the availability of the full data set. Our objective was to study the effect of the size and breed composition of the reference population on the accuracy of genomic prediction using genomic BLUP and Bayes R. We also examined the effect of trait heritability and validation breed on prediction accuracy. Using these empirical results, we investigated the use of a formula to predict the effect of the size and composition of the reference population on the accuracy of genomic prediction. Phenotypes were simulated in a data set containing real genotypes of imputed sequence variants for 22,752 dairy bulls and cows, including Holstein, Jersey, Red Holstein, and Australian Red cattle. Different reference populations were constructed, varying in size and composition, to study within-breed, multibreed, and across-breed prediction. Phenotypes were simulated varying in heritability, number of chromosomes, and number of quantitative trait loci. Genomic prediction was carried out using genomic BLUP and Bayes R. We used either the genomic relationship matrix (GRM) to estimate the number of independent chromosomal segments and subsequently to predict accuracy, or the accuracies obtained from single-breed reference populations to predict the accuracies of larger or multibreed reference populations. Using the GRM overestimated the accuracy; this overestimation was likely due to close relationships among some of the reference animals. Consequently, the GRM could not be used to predict the accuracy of genomic prediction reliably. However, a method using the prediction accuracies obtained by cross-validation using a small, single-breed reference population predicted the accuracy using a multibreed reference population well and slightly overestimated the accuracy for a larger reference population of the same breed, but gave a reasonably close estimate of the accuracy for a multibreed reference population. This method could be useful for making decisions regarding the size and composition of the reference population.

High imputation accuracy from informative low-to-medium density single nucleotide polymorphism genotypes is achievable in sheep1.

The objective of the present study was to quantify the accuracy of imputing medium-density single nucleotide polymorphism (SNP) genotypes from lower-density panels (384 to 12,000 SNPs) derived using alternative selection methods to select the most informative SNPs. Four different selection methods were used to select SNPs based on genomic characteristics (i.e., minor allele frequency (MAF) and linkage disequilibrium (LD)) within five sheep breeds (642 Belclare, 645 Charollais, 715 Suffolk, 440 Texel, and 620 Vendeen) separately. Selection methods evaluated included (i) random, (ii) splitting the genome into blocks of equal length and selecting SNPs within block based on MAF and LD patterns, (iii) equidistant location while optimizing MAF, (iv) a combination of MAF, distance from already selected SNPs, and weak LD with the SNP(s) already selected. All animals were genotyped on the Illumina OvineSNP50 Beadchip containing 51,135 SNPs of which 44,040 remained after edits. Within each breed separately, the youngest 100 animals were assumed to represent the validation population; the remaining animals represented the reference population. Imputation was undertaken under three different conditions: (i) SNPs were selected within a given breed and imputed for all breeds individually, (ii) all breeds were collectively used to select SNPs and were included as the reference population, and (iii) the SNPs were selected for each breed separately and imputation was undertaken for all breeds but excluding from the reference population, the breed from which the SNPs were selected. Regardless of SNP selection method, mean animal allele concordance rate improved at a diminishing rate while the variability in mean animal allele concordance rate reduced as the panel density increased. The SNP selection method impacted the accuracy of imputation although the effect reduced as the density of the panel increased. Overall, the most accurate SNP selection method for panels with <9,000 SNPs was that based on MAF and LD pattern within genomic blocks. The mean animal allele concordance rate varied from 0.89 in Texel to 0.97 in Vendeen. Greater imputation accuracy was achieved when SNPs were selected and imputed within each breed individually compared with when SNPs were selected across all breeds and imputed using a multi-breed reference population. In all, results indicate that accurate genotype imputation to medium density is achievable with low-density genotype panels with at least 6,000 SNPs.

Genomic prediction of bull fertility in US Jersey dairy cattle

Service sire has a major effect on reproductive success in dairy cattle. Recent studies have reported accurate predictions for Holstein bull fertility using genomic data. The objective of this study was to assess the feasibility of genomic prediction of sire conception rate (SCR) in US Jersey cattle using alternative predictive models. Data set consisted of 1.5k Jersey bulls with SCR records and 95k SNP covering the entire genome. The analyses included the use of linear and Gaussian kernel-based models fitting either all the SNP or subsets of markers with presumed functional roles, such as SNP significantly associated with SCR or SNP located within or close to annotated genes. Model predictive ability was evaluated using 5-fold cross-validation with 10 replicates. The entire SNP set exhibited predictive correlations around 0.30. Interestingly, either SNP marginally associated with SCR or genic SNP achieved higher predictive abilities than their counterparts using random sets of SNP. Among alternative SNP subsets, Gaussian kernel models fitting significant SNP achieved the best performance with increases in predictive correlation up to 7% compared with the standard whole-genome approach. Notably, the use of a multi-breed reference population including the entire US Holstein SCR data set (11.5k bulls) allowed us to achieve predictive correlations up to 0.315, gaining 8% in accuracy compared with the standard model fitting a pure Jersey reference set. Overall, our findings indicate that genomic prediction of Jersey bull fertility is feasible. The use of Gaussian kernels fitting markers with relevant roles and the inclusion of Holstein records in the training set seem to be promising alternatives to the standard whole-genome approach. These results have the potential to help the dairy industry improve US Jersey sire fertility through accurate genome-guided decisions.

Accuracy of imputation to whole-genome sequence in sheep

BackgroundThe use of whole-genome sequence (WGS) data for genomic prediction and association studies is highly desirable because the causal mutations should be present in the data. The sequencing of 935 sheep from a range of breeds provides the opportunity to impute sheep genotyped with single nucleotide polymorphism (SNP) arrays to WGS. This study evaluated the accuracy of imputation from SNP genotypes to WGS using this reference population of 935 sequenced sheep.ResultsThe accuracy of imputation from the Ovine Infinium® HD BeadChip SNP (~ 500 k) to WGS was assessed for three target breeds: Merino, Poll Dorset and F1 Border Leicester × Merino. Imputation accuracy was highest for the Poll Dorset breed, although there were more Merino individuals in the sequenced reference population than Poll Dorset individuals. In addition, empirical imputation accuracies were higher (by up to 1.7%) when using larger multi-breed reference populations compared to using a smaller single-breed reference population. The mean accuracy of imputation across target breeds using the Minimac3 or the FImpute software was 0.94. The empirical imputation accuracy varied considerably across the genome; six chromosomes carried regions of one or more Mb with a mean imputation accuracy of < 0.7. Imputation accuracy in five variant annotation classes ranged from 0.87 (missense) up to 0.94 (intronic variants), where lower accuracy corresponded to higher proportions of rare alleles. The imputation quality statistic reported from Minimac3 (R2) had a clear positive relationship with the empirical imputation accuracy. Therefore, by first discarding imputed variants with an R2 below 0.4, the mean empirical accuracy across target breeds increased to 0.97. Although accuracy of genomic prediction was less affected by filtering on R2 in a multi-breed population of sheep with imputed WGS, the genomic heritability clearly tended to be lower when using variants with an R2 ≤ 0.4.ConclusionsThe mean imputation accuracy was high for all target breeds and was increased by combining smaller breed sets into a multi-breed reference. We found that the Minimac3 software imputation quality statistic (R2) was a useful indicator of empirical imputation accuracy, enabling removal of very poorly imputed variants before downstream analyses.

Towards multi-breed genomic evaluations for female fertility of tropical beef cattle.

Developing accurate genomic evaluations of fertility for tropical beef cattle must deal with at least two major challenges (i) recording cow fertility traits in extensive production systems on large numbers of cows and (ii) the genomic evaluations should work across the breeds, crossbreds, and composites used in tropical beef production. Here, we assess accuracy of genomic evaluations for a trait which can be collected on a large scale in extensive conditions, corpus luteum score (CLscore), which is 1 if ovarian scanning indicates a heifer has cycled by 600 d and 0 if not, in a multi-breed population. A total of 3,696 heifers, including 979 Brahmans, 914 Droughtmasters, and 1,803 Santa Gertrudis in seven herds across 3-yr cohorts with CLscores, were genotyped for 24,211 SNPs. Genotypes were imputed to 728,785 SNPs. GBLUP and BayesR were used to predict GEBV. Accuracy of GEBV was evaluated with two validation strategies. In the first strategy, the last year cohort of heifers from each herd was used for validation, such that every herd had heifers in both reference and validation populations. In the second validation strategy, each herd in turn was removed in its entirety from the reference population, and was used for validation. For both validation strategies, accuracy of GEBV for single breed and multi-breed reference populations was assessed. For the first validation strategy, accuracy of GEBV ranged from 0.2 for Brahmans to 0.4 for Droughtmasters. Increasing marker density from 24K SNPs to 728K SNPs resulted in a small increase in accuracy, and including multiple-breeds in the reference did not help improve accuracy. These results suggest that provided a herd has animals in the reference population, the accuracy of the GEBV is largely determined by within herd (linkage) information. The situation was very different when entire herds were predicted in the second validation. In this case accuracy of GEBV using only 24K SNPs and only a within breed reference was close to zero for all breeds. Accuracy increased substantially when 728K SNPs, BayesR, and a multi-breed reference were used, from 0.15 for Brahmans to 0.35 for Santa Gertrudis. Given the second validation strategy is more likely to reflect the situation for many herds in tropical beef production (no animals in the reference), genomic evaluations for fertility in tropical beef cattle should be based on high-density markers (728K SNPs) and should be multi-breed.

Meta-analysis of sequence-based association studies across three cattle breeds reveals 25 QTL for fat and protein percentages in milk at nucleotide resolution

BackgroundGenotyping and whole-genome sequencing data have been generated for hundreds of thousands of cattle. International consortia used these data to compile imputation reference panels that facilitate the imputation of sequence variant genotypes for animals that have been genotyped using dense microarrays. Association studies with imputed sequence variant genotypes allow for the characterization of quantitative trait loci (QTL) at nucleotide resolution particularly when individuals from several breeds are included in the mapping populations.ResultsWe imputed genotypes for 28 million sequence variants in 17,229 cattle of the Braunvieh, Fleckvieh and Holstein breeds in order to compile large mapping populations that provide high power to identify QTL for milk production traits. Association tests between imputed sequence variant genotypes and fat and protein percentages in milk uncovered between six and thirteen QTL (P < 1e-8) per breed. Eight of the detected QTL were significant in more than one breed. We combined the results across breeds using meta-analysis and identified a total of 25 QTL including six that were not significant in the within-breed association studies. Two missense mutations in the ABCG2 (p.Y581S, rs43702337, P = 4.3e-34) and GHR (p.F279Y, rs385640152, P = 1.6e-74) genes were the top variants at QTL on chromosomes 6 and 20. Another known causal missense mutation in the DGAT1 gene (p.A232K, rs109326954, P = 8.4e-1436) was the second top variant at a QTL on chromosome 14 but its allelic substitution effects were inconsistent across breeds. It turned out that the conflicting allelic substitution effects resulted from flaws in the imputed genotypes due to the use of a multi-breed reference population for genotype imputation.ConclusionsMany QTL for milk production traits segregate across breeds and across-breed meta-analysis has greater power to detect such QTL than within-breed association testing. Association testing between imputed sequence variant genotypes and phenotypes of interest facilitates identifying causal mutations provided the accuracy of imputation is high. However, true causal mutations may remain undetected when the imputed sequence variant genotypes contain flaws. It is highly recommended to validate the effect of known causal variants in order to assess the ability to detect true causal mutations in association studies with imputed sequence variants.

Evaluation of the accuracy of imputed sequence variant genotypes and their utility for causal variant detection in cattle

BackgroundThe availability of dense genotypes and whole-genome sequence variants from various sources offers the opportunity to compile large datasets consisting of tens of thousands of individuals with genotypes at millions of polymorphic sites that may enhance the power of genomic analyses. The imputation of missing genotypes ensures that all individuals have genotypes for a shared set of variants.ResultsWe evaluated the accuracy of imputation from dense genotypes to whole-genome sequence variants in 249 Fleckvieh and 450 Holstein cattle using Minimac and FImpute. The sequence variants of a subset of the animals were reduced to the variants that were included on the Illumina BovineHD genotyping array and subsequently inferred in silico using either within- or multi-breed reference populations. The accuracy of imputation varied considerably across chromosomes and dropped at regions where the bovine genome contains segmental duplications. Depending on the imputation strategy, the correlation between imputed and true genotypes ranged from 0.898 to 0.952. The accuracy of imputation was higher with Minimac than FImpute particularly for variants with a low minor allele frequency. Using a multi-breed reference population increased the accuracy of imputation, particularly when FImpute was used to infer genotypes. When the sequence variants were imputed using Minimac, the true genotypes were more correlated to predicted allele dosages than best-guess genotypes. The computing costs to impute 23,256,743 sequence variants in 6958 animals were ten-fold higher with Minimac than FImpute. Association studies with imputed sequence variants revealed seven quantitative trait loci (QTL) for milk fat percentage. Two causal mutations in the DGAT1 and GHR genes were the most significantly associated variants at two QTL on chromosomes 14 and 20 when Minimac was used to infer genotypes.ConclusionsThe population-based imputation of millions of sequence variants in large cohorts is computationally feasible and provides accurate genotypes. However, the accuracy of imputation is low in regions where the genome contains large segmental duplications or the coverage with array-derived single nucleotide polymorphisms is poor. Using a reference population that includes individuals from many breeds increases the accuracy of imputation particularly at low-frequency variants. Considering allele dosages rather than best-guess genotypes as explanatory variables is advantageous to detect causal mutations in association studies with imputed sequence variants.

Genomic selection in multi-breed dairy cattle populations

Genomic selection has been a valuable tool for increasing the rate of genetic improvement in purebred dairy cattle populations. However, there also are many large populations of crossbred dairy cattle in the world, and multi-breed genomic evaluations may be a valuable tool for improving rates of genetic gain in those populations. Multi-breed models are an extension of single-breed genomic models in which a genomic relationship matrix is used to account for the breed origin of alleles in the population, as well as allele frequency differences between breeds. Most studies have found little benefit from multi-breed evaluations for pure breeds that have large reference populations. However, breeds with small reference populations may benefit from inclusion in a multi-breed evaluation without adversely affecting evaluations for purebred performance. Most research has been conducted in taurine breeds, so additional research is needed to determine the value of multi-breed reference populations for composite and synthetic breeds that include both indicine and taurine cattle adapted to tropical climates.

Within- and across-breed genomic prediction using whole-genome sequence and single nucleotide polymorphism panels.

BackgroundCurrently, genomic prediction in cattle is largely based on panels of about 54k single nucleotide polymorphisms (SNPs). However with the decreasing costs of and current advances in next-generation sequencing technologies, whole-genome sequence (WGS) data on large numbers of individuals is within reach. Availability of such data provides new opportunities for genomic selection, which need to be explored.MethodsThis simulation study investigated how much predictive ability is gained by using WGS data under scenarios with QTL (quantitative trait loci) densities ranging from 45 to 132 QTL/Morgan and heritabilities ranging from 0.07 to 0.30, compared to different SNP densities, with emphasis on divergent dairy cattle breeds with small populations. The relative performances of best linear unbiased prediction (SNP-BLUP) and of a variable selection method with a mixture of two normal distributions (MixP) were also evaluated. Genomic predictions were based on within-population, across-population, and multi-breed reference populations.ResultsThe use of WGS data for within-population predictions resulted in small to large increases in accuracy for low to moderately heritable traits. Depending on heritability of the trait, and on SNP and QTL densities, accuracy increased by up to 31 %. The advantage of WGS data was more pronounced (7 to 92 % increase in accuracy depending on trait heritability, SNP and QTL densities, and time of divergence between populations) with a combined reference population and when using MixP. While MixP outperformed SNP-BLUP at 45 QTL/Morgan, SNP-BLUP was as good as MixP when QTL density increased to 132 QTL/Morgan.ConclusionsOur results show that, genomic predictions in numerically small cattle populations would benefit from a combination of WGS data, a multi-breed reference population, and a variable selection method.

Can multi-subpopulation reference sets improve the genomic predictive ability for pigs?

In most countries and for most livestock species, genomic evaluations are obtained from within-breed analyses. To achieve reliable breeding values, however, a sufficient reference sample size is essential. To increase this size, the use of multibreed reference populations for small populations is considered a suitable option in other species. Over decades, the separate breeding work of different pig breeding organizations in Germany has led to stratified subpopulations in the breed German Large White. Due to this fact and the limited number of Large White animals available in each organization, there was a pressing need for ascertaining if multi-subpopulation genomic prediction is superior compared with within-subpopulation prediction in pigs. Direct genomic breeding values were estimated with genomic BLUP for the trait "number of piglets born alive" using genotype data (Illumina Porcine 60K SNP BeadChip) from 2,053 German Large White animals from five different commercial pig breeding companies. To assess the prediction accuracy of within- and multi-subpopulation reference sets, a random 5-fold cross-validation with 20 replications was performed. The five subpopulations considered were only slightly differentiated from each other. However, the prediction accuracy of the multi-subpopulations approach was not better than that of the within-subpopulation evaluation, for which the predictive ability was already high. Reference sets composed of closely related multi-subpopulation sets performed better than sets of distantly related subpopulations but not better than the within-subpopulation approach. Despite the low differentiation of the five subpopulations, the genetic connectedness between these different subpopulations seems to be too small to improve the prediction accuracy by applying multi-subpopulation reference sets. Consequently, resources should be used for enlarging the reference population within subpopulation, for example, by adding genotyped females.

Estimation of genomic breeding values for residual feed intake in a multibreed cattle population.

Residual feed intake (RFI) is a measure of the efficiency of animals in feed utilization. The accuracies of GEBV for RFI could be improved by increasing the size of the reference population. Combining RFI records of different breeds is a way to do that. The aims of this study were to 1) develop a method for calculating GEBV in a multibreed population and 2) improve the accuracies of GEBV by using SNP associated with RFI. An alternative method for calculating accuracies of GEBV using genomic BLUP (GBLUP) equations is also described and compared to cross-validation tests. The dataset included RFI records and 606,096 SNP genotypes for 5,614 Bos taurus animals including 842 Holstein heifers and 2,009 Australian and 2,763 Canadian beef cattle. A range of models were tested for combining genotype and phenotype information from different breeds and the best model included an overall effect of each SNP, an effect of each SNP specific to a breed, and a small residual polygenic effect defined by the pedigree. In this model, the Holsteins and some Angus cattle were combined into 1 "breed class" because they were the only cattle measured for RFI at an early age (6-9 mo of age) and were fed a similar diet. The average empirical accuracy (0.31), estimated by calculating the correlation between GEBV and actual phenotypes divided by the square root of estimated heritability in 5-fold cross-validation tests, was near to that expected using the GBLUP equations (0.34). The average empirical and expected accuracies were 0.30 and 0.31, respectively, when the GEBV were estimated for each breed separately. Therefore, the across-breed reference population increased the accuracy of GEBV slightly, although the gain was greater for breeds with smaller number of individuals in the reference population (0.08 in Murray Grey and 0.11 in Hereford for empirical accuracy). In a second approach, SNP that were significantly (P < 0.001) associated with RFI in the beef cattle genomewide association studies were used to create an auxiliary genomic relationship matrix for estimating GEBV in Holstein heifers. The empirical (and expected) accuracy of GEBV within Holsteins increased from 0.33 (0.35) to 0.39 (0.36) and improved even more to 0.43 (0.50) when using a multibreed reference population. Therefore, a multibreed reference population is a useful resource to find SNP with a greater than average association with RFI in 1 breed and use them to estimate GEBV in another breed.

Genomic evaluation of cattle in a multi-breed context

In order to obtain accurate genomic breeding values a large number of reference animals with both phenotype and genotype data are needed. This poses a challenge for breeds with small reference populations. One option to overcome this obstacle is to use a multi-breed reference population. However, combining populations across breeds is not straightforward due to differences in linkage disequilibrium structure and weak relationships between breeds. This study offers a review of the available literature on the use of reference populations compiled from different cattle breeds. Results show that the effect of multi-breed reference populations on the accuracy of genomic prediction is highly affected by the genetic distance between breeds. When combining populations of the same breeds from different countries, large increases in accuracy are seen, whereas for admixed populations with some exchange of sires, substantial but smaller gains are found. Little or no benefit is found when combining distantly related breeds such as Holstein and Jersey and using the widely used genomic BLUP model. By using more sophisticated Bayesian variable selection models that put more focus on genomic markers in strong linkage disequilibrium with causative variants in combination with denser markers sets or functional subsets of markers, it is however possible to utilize information across distantly related breeds to increase the accuracy of genomic prediction. The further development of multi-breed genomic prediction models offers not only increases in the accuracy of genomic breeding values for small breeds, but will also give a stronger persistence of the accuracy over generations within larger breeds.
