Soil microeukaryotic communities and phosphorus-cycling microorganisms respond to chloropicrin fumigation and azoxystrobin application

Fumigants and fungicides are effective at controlling soil-borne pathogens but might also adversely affect soil beneficial microbes, such as soil phosphorus (P) solubilizing microbes, further altering nutrient cycling processes. Therefore, this study investigated the effects of the fumigant chloropicrin (CP) and the fungicide azoxystrobin (AZO) on soil microeukaryotes and P-cycling related soil bacteria through a greenhouse experiment. Soil microeukaryotic communities and bacterial communities containing two phosphomonoesterase encoding genes (phoC and phoD) were analysed using high-throughput sequencing methods. Results showed that, when applied at the field recommended application dosage, the fungicide AZO had no significant influence on the community structure of soil microeukaryotes and phoD-containing bacteria. However, in CP-fumigated soils, the soil microeukaryotic community composition changed from fungi-dominated to protist-dominated. CP fumigation significantly decreased the total phoC/phoD gene copy number but increased the relative abundance of some phoC/phoD-containing bacteria (such as Sinorhizobium and Streptomyces), which are significantly positively correlated to available P compositions in soil. The structural equation model (SEM) confirmed that CP fumigation could affect soil available P content directly by altering phoC-/phoD-containing bacteria, or indirectly by affecting phoC/phoD gene abundance and acid/alkaline phosphatases activity in soil. The inconsistent changes in phoC/phoD-containing bacteria, phoC/phoD gene number, and the phosphomonoesterase activities indicated that enzyme secretion may not be the only way for P solubilizing soil microorganisms to regulate P availability after soil fumigation. The outcome of this study can provide theoretical support for the design of soil beneficial microorganism recovery strategies and the regulation of phosphate fertilizer after soil fumigation.

Spatiotemporal variation of microeukaryotic biodiversity and biotic condition associated with disinfectants after the COVID-19 lockdown in Wuhan, China

Intensive application of chlorine-based disinfectants driven by the COVID-19 pandemic was suspected to be detrimental to receiving water ecosystems, but with little field evidence. We characterized the occurrences of typical disinfectants and microeukaryotic communities in surface waters associated with three wastewater treatment plants (WWTP)-river systems one year after the lockdown in Wuhan, China. Trihalomethanes (THMs) declined from summer 2020 (0.01–1.82 ​μg/L) to summer 2021 (0.01–0.95 ​μg/L), whereas quaternary ammonium salts (QAs) increased from summer 2020 (0.53–6.35 ​ng/L) to summer 2021 (8.49–191 ​ng/L). Biodiversity monitoring with environmental DNA (eDNA) revealed significant temporal variation in microeukaryotic community composition. The monitored disinfectants were correlated with some eukaryotic communities as demonstrated by redundancy analysis. For example, QAs were positively related to Cryptophyta relative abundance, but negatively related to Rotifera relative abundance. A microeukaryote-based multimetric index indicated ecological impairment near the Han River WWTP outlet in 2020. Our findings indicate the influence of heavily used disinfectants on river microeukaryotic communities, and the usefulness of assessing mid-term ecological risks from disinfectants in the post COVID-19 era.

Effect of an organophosphorus insecticide, soil texture and earthworm species on the turnover of soil, gut and cast microbiota during the earthworm's gut transit

The growing usage of plant protection products in agroecosystems questions their unintentional deleterious effects on non-target organisms such as earthworms and their related ecological function. The aim of this study was to investigate the turnover of soil microbiota during the gut transit of two endogeic earthworms (Aporrectodea caliginosa and Allolobophora chlorotica) and how it is possibly affected by the organophosphorus insecticide ethyl-parathion (Pt). We measured prokaryotic and micro-eukaryotic community composition and abundances using two different soil types in the continuum of bulk soil, gut and casts samples collected during and after one week exposure to Pt. The presence of earthworm and Pt had limited effects on the soil microbiota, although Pt altered temporarily soil microbial abundances in the presence of earthworms, not in their absence. The earthworms’ gut harbored a remarkably low prokaryotic diversity, dominated by two molecular Operational Taxonomic Units (mOTUs) affiliated to Rhodococcus and Pseudarthrobacter. Contrastingly, gut micro-eukaryotic communities were maintained at diversity levels similar to that of the soil, yet Pt augmented their diversity and changed their composition. Fresh casts collected out of the soil revealed evident variation of abundance, diversity and community composition according to the soil origin and the earthworm species. In particular, following gut transit casts were enriched with Bacteroidia and γ-Proteobacteria while depleted of Acidobacteria. Exposure to Pt increased the diversity and relative abundance of depleted mOTUs, which paves the way for future investigations on the role of Pt in rising microbial consumption due to an over-excitation of gastrointestinal motility.

Exploring Microeukaryote Community Characteristics and Niche Differentiation in Arid Farmland Soil at the Northeastern Edge of the Tibetan Plateau.

The northeastern edge of the Tibetan Plateau exhibits diverse climate and landform variations, and has experienced substantial recent environmental changes, which may significantly impact local agricultural practices. Understanding the microeukaryote community structure within agricultural soils is crucial for finding out the biological responses to such changes and may guide future agricultural practices. In this study, we employed high-throughput amplicon sequencing to examine 29 agricultural soil samples from seven research areas around the northeastern edge of the Tibetan Plateau. The findings revealed that the predominant biological communities in these soils were characterized by a high abundance of Alveolata, Amoebozoa, and Rhizaria. Ascomycota displayed the highest relative abundance among fungal communities. Moreover, notable distinctions in microeukaryote community composition were observed among the study sites. Co-occurrence network analysis highlighted interactions between the biological communities. Furthermore, our results elucidated that deterministic and stochastic processes exerted diverse influences on the distribution of protozoan and fungal communities. This study provides valuable insight into the microeukaryote structure in the agricultural soils of the northeastern edge of the Tibetan Plateau, shedding light on the intricate relationships between environmental factors, microeukaryote communities, and agricultural productivity.

Relic DNA obscures DNA-based profiling of multiple microbial taxonomic groups in a river-reservoir ecosystem.

Numerous studies have investigated the spatiotemporal variability in water microbial communities, yet the effects of relic DNA on microbial community profiles, especially microeukaryotes, remain far from fully understood. Here, total and active bacterial and microeukaryotic community compositions were characterized using propidium monoazide (PMA) treatment coupled with high-throughput sequencing in a river-reservoir ecosystem. Beta diversity analysis showed a significant difference in community composition between both the PMA untreated and treated bacteria and microeukaryotes; however, the differentiating effect was much stronger for microeukaryotes. Relic DNA only resulted in underestimation of the relative abundances of Bacteroidota and Nitrospirota, while other bacterial taxa exhibited no significant changes. As for microeukaryotes, the relative abundances of some phytoplankton (e.g. Chlorophyta, Dinoflagellata and Ochrophyta) and fungi were greater after relic DNA removal, whereas Cercozoa and Ciliophora showed the opposite trend. Moreover, relic DNA removal weakened the size and complexity of cross-trophic microbial networks and significantly changed the relationships between environmental factors and microeukaryotic community composition. However, there was no significant difference in the rates of temporal community turnover between the PMA untreated and treated samples for either bacteria or microeukaryotes. Overall, our results imply that the presence of relic DNA in waters can give misleading information of the active microbial community composition, co-occurrence networks and their relationships with environmental conditions. More studies of the abundance, decay rate and functioning of nonviable DNA in freshwater ecosystems are highly recommended in the future.

Lemur Gut Microeukaryotic Community Variation Is Not Associated with Host Phylogeny, Diet, or Habitat.

Identifying the major forces driving variation in gut microbiomes enhances our understanding of how and why symbioses between hosts and microbes evolved. Gut prokaryotic community variation is often closely associated with host evolutionary and ecological variables. Whether these same factors drive variation in other microbial taxa occupying the animal gut remains largely untested. Here, we present a one-to-one comparison of gut prokaryotic (16S rRNA metabarcoding) and microeukaryotic (18S rRNA metabarcoding) community patterning among 12 species of wild lemurs. Lemurs were sampled from dry forests and rainforests of southeastern Madagascar and display a range of phylogenetic and ecological niche diversity. We found that while lemur gut prokaryotic community diversity and composition vary with host taxonomy, diet, and habitat, gut microeukaryotic communities have no detectable association with any of these factors. We conclude that gut microeukaryotic community composition is largely random, while gut prokaryotic communities are conserved among host species. It is likely that a greater proportion of gut microeukaryotic communities comprise taxa with commensal, transient, and/or parasitic symbioses compared with gut prokaryotes, many of which form long-term relationships with the host and perform important biological functions. Our study highlights the importance of greater specificity in microbiome research; the gut microbiome contains many "omes" (e.g., prokaryome, eukaryome), each comprising different microbial taxa shaped by unique selective pressures.

Soil pH Determines the Spatial Distribution, Assembly Processes, and Co-existence Networks of Microeukaryotic Community in Wheat Fields of the North China Plain.

Soil microeukaryotes play a pivotal role in soil nutrient cycling and crop growth in agroecosystems. However, knowledge of microeukaryotic community distribution patterns, assembly processes, and co-existence networks is greatly limited. Here, microbial eukaryotes in bulk and rhizosphere soils of the North China Plain were investigated. The results showed that soil pH was the driving factor for the microeukaryotic community composition in the bulk and rhizosphere soils. The soil microeukaryotic community could significantly differ between alkaline and acidic soils. The results indicated that the soil pH had a stronger effect than niche differences on community composition. Partial Mantel tests showed that soil pH and spatial distance had similar effects on the microeukaryotic community composition in the bulk soil. However, in the rhizosphere soil, spatial distance had a stronger effect than soil pH. Infer Community Assembly Mechanisms by Phylogenetic bin-based null model (iCAMP) analysis revealed that drift was the most important process driving microeukaryotic community assembly, with an average relative importance of 37.4–71.1%. Dispersal limitation displayed slightly greater importance in alkaline rhizosphere than in alkaline bulk soils. Meanwhile, the opposite trend was observed in acidic soils. In addition, the contribution of each assembly process to each iCAMP lineage “bin” varied according to the acidic or alkaline conditions of the soil and the niche environment. High proportions of positive links were found within the four ecological networks. Alkaline soil networks, especially the alkaline bulk soil network, showed greater complexity than the acidic soil networks. Natural connectivity analysis revealed that the rhizosphere community had a greater stability than the bulk soil community in alkaline soil. This study provides a foundation for understanding the potential roles of microbial eukaryotes in agricultural soil ecosystem functioning.

Effects of operational taxonomic unit inference methods on soil microeukaryote community analysis using long-read metabarcoding.

Long amplicon metabarcoding has opened the door for phylogenetic analysis of the largely unknown communities of microeukaryotes in soil. Here, we amplified and sequenced the ITS and LSU regions of the rDNA operon (around 1500 bp) from grassland soils using PacBio SMRT sequencing. We tested how three different methods for generation of operational taxonomic units (OTUs) effected estimated richness and identified taxa, and how well large‐scale ecological patterns associated with shifting environmental conditions were recovered in data from the three methods. The field site at Kungsängen Nature Reserve has drawn frequent visitors since Linnaeus's time, and its species rich vegetation includes the largest population of Fritillaria meleagris in Sweden. To test the effect of different OTU generation methods, we sampled soils across an abrupt moisture transition that divides the meadow community into a Carex acuta dominated plant community with low species richness in the wetter part, which is visually distinct from the mesic‐dry part that has a species rich grass‐dominated plant community including a high frequency of F. meleagris. We used the moisture and plant community transition as a framework to investigate how detected belowground microeukaryotic community composition was influenced by OTU generation methods. Soil communities in both moisture regimes were dominated by protists, a large fraction of which were taxonomically assigned to Ciliophora (Alveolata) while 30%–40% of all reads were assigned to kingdom Fungi. Ecological patterns were consistently recovered irrespective of OTU generation method used. However, different methods strongly affect richness estimates and the taxonomic and phylogenetic resolution of the characterized community with implications for how well members of the microeukaryotic communities can be recognized in the data.

Transformations from specialists to generalists cause bacterial communities are more stable than micro-eukaryotic communities under anthropogenic activity disturbance

Different microbial components have different responses to environmental disturbances. Here, we found that the planktonic bacterial and micro-eukaryotic communities had different responses to anthropogenic activity disturbance in a subtropical river, because they had different survival strategies (generalist and specialist). We used nutrients (nitrogen and phosphorus) as indicators of anthropogenic activities. We found that river stretch 1 showed low nutrient concentrations from October 2018 to September 2019. However, a nutrient disturbance was observed in river stretch 2. The nutrient concentrations increased largely in December and January but recovered to low values in June. Bacterial communities had higher resilience under this disturbance than micro-eukaryotic communities in river stretch 2. The bacterial community composition were quite different between the two river stretches in December and January but were similar in June and July. However, the differences of micro-eukaryotic community composition between the two river stretches were always high during the study period. The bacterial communities in river stretch 2 contained more generalists and nutrient tolerant specialists. The bacterial nutrient tolerant specialists rapidly decreased in the low nutrient months and were replaced by the generalists. Bacteria which were involved in this shifts accounted for 29.3% of the total abundance. However, the micro-eukaryotic communities in river stretch 2 contained more moderate generalists. These moderate generalists were insensitive to the variation of nutrients and only 19.56% of the micro-eukaryotes had significant responses to the disturbance. The survival strategies caused bacterial communities had higher adaptability than eukaryotes to environmental fluctuation.

Rapid Changes in Microbial Community Structures along a Meandering River.

Streams and rivers convey freshwater from lands to the oceans, transporting various organic particles, minerals, and living organisms. Microbial communities are key components of freshwater food webs and take up, utilize, and transform this material. However, there are still important gaps in our understanding of the dynamic of these organisms along the river channels. Using high-throughput 16S and 18S rRNA gene sequencing and quantitative PCR on a 11-km long transect of the Saint-Charles River (Quebec, CA), starting from its main source, the Saint-Charles Lake, we show that bacterial and protist community structures in the river drifted quickly but progressively downstream of its source. The dominant Operational Taxonomic Units (OTUs) of the lake, notably related to Cyanobacteria, decreased in proportions, whereas relative proportions of other OTUs, such as a Pseudarcicella OTU, increased along the river course, becoming quickly predominant in the river system. Both prokaryotic and protist communities changed along the river transect, suggesting a strong impact of the shift from a stratified lake ecosystem to a continuously mixed river environment. This might reflect the cumulative effects of the increasing water turbulence, fluctuations of physicochemical conditions, differential predation pressure in the river, especially in the lake outlet by benthic filter feeders, or the relocation of microorganisms, through flocculation, sedimentation, resuspension, or inoculation from the watershed. Our study reveals that the transit of water in a river system can greatly impact both bacterial and micro-eukaryotic community composition, even over a short distance, and, potentially, the transformation of materials in the water column.

Local factors drive bacterial and microeukaryotic community composition in lake surface sediment collected across an altitudinal gradient.

Lake surface sediments are dominated by microorganisms that play significant roles in biogeochemical cycling within lakes. There is limited knowledge on the relative importance of local environmental factors and altitude on bacterial and microeukaryotic community richness and composition in lake sediments. In the present study, surface sediment samples were collected from 40 lakes along an altitude gradient (2-1215m). Microbial communities were characterized using 16S (bacteria) and 18S (microeukaryotes) rRNA gene metabarcoding. Bacterial and microeukaryotic richness were not correlated with altitude but instead to environmental variables (e.g. area of water in the catchment (bacteria: R = -0.43). For both bacteria and microeukaryotes, dissimilarity in the community structure had a higher correlation to combined environmental variables (without altitude) (bacteria: R = 0.53; microeukaryotes: R = 0.55) than altitude alone (bacteria: R = 0.34; microeukaryotes: R = 0.47). Sediment sulfur and productive grassland were important variables in determining the relative abundance of sulfate reducing bacteria. Nitrospira, was positively related to altitude but negatively to water column total organic carbon and the proportion of productive grassland in the catchment. Little overlap in amplicon sequence variants was shown amongst lakes. This has important considerations for management decisions, suggesting that to protect biodiversity, conservation of numerous lakes and lake types is required.

Water mass–driven spatial effects and environmental heterogeneity shape microeukaryote biogeography in a subtropical, hydrographically complex ocean system - A case study of ciliates

The relative importance of geographic distance and depth in shaping microeukaryote community composition on a regional scale remains unclear, especially how that composition is related to the movement of water masses. Here, we collected 156 water samples across the Taiwan Strait, which is characterized by complex topography and dynamic circulation, to investigate the composition of the ciliate community with high-throughput sequencing of the 18S rRNA gene transcript. Ciliate alpha diversity exhibited strong correlations with water chemistry, food abundance, and geographic distance; approximately 50% of the variance of the diversity could be explained by dissolved oxygen concentrations, chlorophyll a concentrations, bacterial abundance, and latitude. The sampling sites could be divided into three provinces based on the compositions of the ciliate communities, which exhibited a distinctly nonuniform spatial distribution pattern on a regional scale (587 km). Geographic distance, environmental conditions, and depth were identified as principal determinants of the ciliate community within the Strait. Geographic distance was the most influential factor. The effect of geographic distance seems to mainly reflect the movement of water masses that strongly constrain dispersal and contribute to environmental heterogeneity that accounts for 86.0% and 5.5%, respectively, of community variance across the Strait. Overall, this study revealed that ciliate biogeography as a function of depth and environmental gradients is linked on a regional scale to the water masses that the ciliates inhabit. This result expands our knowledge of the drivers of microeukaryote community composition across regions within which there are water mass movements and strong spatial and environmental gradients.

Home chemical and microbial transitions across urbanization.

Urbanization represents a profound shift in human behavior, with significant cultural and health-associated consequences2,3. Here we investigate chemical and microbial characteristics of houses and their human occupants across an urbanization gradient in the Amazon rainforest, from a remote Peruvian Amerindian village to the Brazilian city of Manaus. Urbanization was associated with reduced microbial outdoor exposure, increased contact with housing materials, antimicrobials, and cleaning products, and increased exposure to chemical diversity. Urbanization degree correlated with changes in house bacterial and micro-eukaryotic community composition, increased house and skin fungal diversity, and increased relative abundance of human skin-associated fungi and bacteria in houses. Overall, our results indicate large-scale effects of urbanization on chemical and microbial exposures and on the human microbiota.

A comparison of microeukaryote communities inhabiting sponges and seawater in a Taiwanese coral reef system

Assess microeukaryote community composition in seawater and sponge samples from Taiwanese coral reefs. In the present study, we used Illumina sequencing to explore the microeukaryote communities of seven biotopes (six sponge species and seawater) sampled in the Penghu archipelago of Taiwan. Microeukaryote communities were dominated by Dinoflagellates with Dinophyceae and Syndiniales well represented in all biotopes. Other abundant taxa included metazoa, red and green algae and Radiolaria. The only significant differences were a significantly higher relative abundance of Picobiliphyta and Stramenopiles_X in seawater and Metamonada in the sponge Acanthostylotella cornuta. There was also a significant difference in composition among biotopes with samples from sponges and seawater forming distinct clusters. There was, however, no congruence between prokaryote and microeukaryote community composition. After removing all OTUs 99.5% of sequences were shared between sponge and seawater samples. This data in the present study would appear to suggest that marine microeukaryote communities in sponges are largely derived from the surrounding seawater. Abundant OTUs were also related to organisms previously retrieved from seawater. A number of these OTUs though had relatively low sequence similarity to organisms in GenBank suggesting that more research of the microeukaryote communities in the Penghu archipelago may yield novel organisms in this relatively unexplored area.

Microeukaryotic biogeography in the typical subtropical coastal waters with multiple environmental gradients

The determinants of microeukaryotic biogeography in coastal waters at a regional scale remain largely unclear. The coastal northern Zhejiang (in the East China Sea) is a typical subtropical marine ecosystem with multiple environmental gradients that has been extensively perturbed by anthropogenic activities. Thus, it is a valuable region to investigate the key drivers that shape microbial biogeography. We investigated microeukaryotic communities in surface waters from 115 stations in this region using 18S ribosomal RNA gene amplicon sequencing. The microeukaryotic communities were mainly comprised of Dinoflagellata, Ciliophora, Protalveolata, Rhizaria, Stramenopiles and Cryptophyceae. The top abundant operational taxonomic units (OTUs) were highly specific for distinct habitat types, exhibiting significant environment-conditioned features; however, the cosmopolitan OTUs were not strongly correlated with the measured environmental variables. Total phosphorus and suspended particles were major environmental determinants of microeukaryotic α-diversity. Environmental variables, particularly temperature, salinity, pH and silicate concentration, were strongly associated with the microeukaryotic community composition. Overall, environmental and spatial factors explained 55.92% of community variation in total with 34.03% of the variation shared, suggesting that spatially structured environmental variations mainly conditioned the microeukaryotic biogeography in this region. Additionally, dispersal limitation, as indicated by the great pure spatial effect and distance-decay pattern, was another important factor. In summary, our results reveal that spatially structured environmental variation and dispersal limitation mainly conditioned the microeukaryotic biogeography. The results may provide useful distribution patterns of microeukaryotes to determine sources of microbes from marine ecosystems that may facilitate the utilization of coastal resources.

The heterogeneity of composition and assembly processes of the microbial community between different nutrient loading lake zones in Taihu Lake.

To investigate the differences in the microbial community composition and assembly process in two lake zones (Meiliang Bay (MLB) and Xukou Bay (XKB) in Taihu Lake, China) with different nutrient loadings, water samples were collected. Both the 16S ribosomal RNA (rRNA) gene for the bacterial community and the 18S rRNA gene for the microeukaryote community were investigated using the Illumina second-generation sequencing platform (2×250 paired-end). The results indicated that both the bacterioplankton and microeukaryote community composition derived from the two lake zones were significantly different. Significantly higher operational taxonomic unit (OTU) richness (P<0.01) and phylogenetic diversity (P<0.05) were found for the bacterioplankton community of MLB. However, a comparable alpha diversity was found between the microeukaryote communities of MLB and XKB (P>0.05). Environmental factors significantly affected the community compositions in XKB for both the bacterioplankton and microeukaryotes. However, they did not significantly influence the microbial community composition in MLB, except for a weak correlation between dissolved organic carbon (DOC) and the microeukaryote community. The microbial communities tended to be more phylogenetically clustered than expected by chance in the two lake zones. Moreover, the results of the phylogenetic structure suggest that deterministic processes played overwhelming roles in driving the assembly of both the bacterioplankton and microeukaryote community in XKB.

Colonization and Succession within the Human Gut Microbiome by Archaea, Bacteria, and Microeukaryotes during the First Year of Life.

Perturbations to the colonization process of the human gastrointestinal tract have been suggested to result in adverse health effects later in life. Although much research has been performed on bacterial colonization and succession, much less is known about the other two domains of life, archaea, and eukaryotes. Here we describe colonization and succession by bacteria, archaea and microeukaryotes during the first year of life (samples collected around days 1, 3, 5, 28, 150, and 365) within the gastrointestinal tract of infants delivered either vaginally or by cesarean section and using a combination of quantitative real-time PCR as well as 16S and 18S rRNA gene amplicon sequencing. Sequences from organisms belonging to all three domains of life were detectable in all of the collected meconium samples. The microeukaryotic community composition fluctuated strongly over time and early diversification was delayed in infants receiving formula milk. Cesarean section-delivered (CSD) infants experienced a delay in colonization and succession, which was observed for all three domains of life. Shifts in prokaryotic succession in CSD infants compared to vaginally delivered (VD) infants were apparent as early as days 3 and 5, which were characterized by increased relative abundances of the genera Streptococcus and Staphylococcus, and a decrease in relative abundance for the genera Bifidobacterium and Bacteroides. Generally, a depletion in Bacteroidetes was detected as early as day 5 postpartum in CSD infants, causing a significantly increased Firmicutes/Bacteroidetes ratio between days 5 and 150 when compared to VD infants. Although the delivery mode appeared to have the strongest influence on differences between the infants, other factors such as a younger gestational age or maternal antibiotics intake likely contributed to the observed patterns as well. Our findings complement previous observations of a delay in colonization and succession of CSD infants, which affects not only bacteria but also archaea and microeukaryotes. This further highlights the need for resolving bacterial, archaeal, and microeukaryotic dynamics in future longitudinal studies of microbial colonization and succession within the neonatal gastrointestinal tract.

Changes in activity and structure of the soil microbial community after application of azoxystrobin or pirimicarb and an organic amendment to an agricultural soil

Pesticides and organic amendments are widely used in agricultural soils, the former for pest control and to improve crop yield, and the latter to maintain soil quality and to mitigate pesticide leaching. Both amendments and pesticides can affect soil microbial communities, which may impact crop fitness. Therefore, the objective of the current study was to investigate the changes that occur to soil microbial communities following use of the low-cost organic residue spent mushroom substrate (SMS) (2% and 5% on a dry weight basis) as an amendment to an agricultural soil in combination with the widely used pesticides azoxystrobin or pirimicarb (at 2 and 25mgkg−1 rates). Dissipation experiments showed that azoxystrobin was more persistent than pirimicarb over the incubation time (90days). The half-life (DT50) values of azoxystrobin (2mgkg−1) and pirimicarb (2 and 25mgkg−1) decreased, while DT50 values of azoxystrobin (25mgkg−1) increased when SMS was applied to soil. Broad-scale methods such as soil dehydrogenase activity (DHA) and soil respiration showed that SMS rate, pesticide dose and incubation time all affected microbial community metabolism. DHA increased in SMS-amended soils and increased (azoxystrobin) or decreased (pirimicarb) over incubation time. Respiration increased in the soils when the concentration of the pesticide increased and decreased with increasing incubation time. Illumina MiSeq analysis of 18S rRNA genes demonstrated a strong effect of the SMS and incubation time, but not the pesticides, on micro-eukaryote community composition.

Impact of long-term fertilizer treatment on the microeukaryotic community structure of a rice field soil

Microeukaryotes play many different functional roles in soil ecosystems, but the environmental factors that shape their community composition are poorly understood. Here we studied the impact of chemical and organic fertilizers on the microeukaryotic soil communities of rice field plots under long-term (82 years) fertilizer management. Terminal restriction fragment polymorphism (T-RFLP) and clone library analyses of 18S rRNA genes and their transcripts obtained from soils subjected to five different fertilizer treatments showed that fertilizer management strongly influenced microeukaryotic community composition in the soils and that its impact was greater than that of water management or seasonality. Among the different chemical fertilizers, the effects of phosphorus fertilizer on community composition were more pronounced than those of either nitrogen or potassium. Soils without phosphorus fertilizer were characterized by a high relative abundance of diatoms and algivorous nematodes whereas in phosphorus-fertilized soils green algae predominated. Different rates of organic fertilizer (rice straw compost) application had distinctive effects on the DNA-based microeukaryotic community, especially its algal composition. Thus, protistan grazers were the largest group in the potentially active community from soils with a higher amount of organic fertilizer application. Our findings provide evidence that long-term fertilization shapes the microeukaryotic community composition of rice field soils. The results imply that fertilizer management of rice field soils is an important determinant of the structure and function of the microbial food web.

Aboveground Vegetation Influences Belowground Microeukaryotic Community in a Mangrove Nature Reserve

Over the last decades, invasion by the exotic cordgrass (Spartina alterniflora) has become one of the most serious and challenging environmental issues threatening mangrove wetland ecosystems in China. The purpose of the study was to investigate the microeukaryotic diversity and community composition after S. alterniflora invasion in a mangrove nature reserve and to elucidate the factors that are driving succession or shifts in microeukaryotic communities. In this study, the spatiotemporal distributions of microeukaryotic communities in coastal wetland sediments of the Jiulong River Estuary, southeast China were investigated. The microeukaryotic communities from the wetland were distributed within six major groups (i.e. Alveolata, Stramenopiles, Rhizaria, Viridiplantae, Fungi and Metazoa). Our results indicated that vegetation changes were the primary factor driving the shift in microeukaryotic community composition, rather than seasonal separation. Total nitrogen (TN) and oxidized nitrogen (nitrite and nitrate) were significant environmental factors in explaining the largest portion of the variation in microeukaryotic composition. The exotic cordgrass invasions affected the microeukaryotic communities and played a key role in shaping community structure. It appears that microeukaryotic community could be used as a bioindicator in assessing the recovery process of mangrove ecosystems.
