Conversion of boreal forests to agricultural systems: soil microbial responses along a land-conversion chronosequence

BackgroundBoreal regions are warming at more than double the global average, creating opportunities for the northward expansion of agriculture. Expanding agricultural production in these regions will involve the conversion of boreal forests to agricultural fields, with cumulative impacts on soil microbial communities and associated biogeochemical cycling processes. Understanding the magnitude or rate of change that will occur with these biological processes will provide information that will enable these regions to be developed in a more sustainable manner, including managing carbon and nitrogen losses. This study, based in the southern boreal region of Canada where agricultural expansion has been occurring for decades, used a paired forest-adjacent agricultural field approach to quantify how soil microbial communities and functions were altered at three different stages post-conversion (< 10, > 10 and < 50, and > 50 years). Soil microbial functional capacity was assessed by quantitative PCR of genes associated with carbon (C), nitrogen, and phosphorous (P) cycling; microbial taxonomic diversity and community structure was assessed by amplicon sequencing.ResultsFungal alpha diversity did not change, but communities shifted from Basidiomycota to Ascomycota dominant within the first decade. Bacterial alpha diversity increased, with Gemmatimonadota groups generally increasing and Actinomycetota groups generally decreasing in agricultural soils. These altered communities led to altered functional capacity. Functional genes associated with nitrification and low molecular weight C cycling potential increased after conversion, while those associated with organic P mineralization potential decreased. Stable increases in most N cycling functions occurred within the first decade, but C cycling functions were still changing 50 years post conversion.ConclusionsMicrobial communities underwent a rapid shift in the first decade, followed by several decades of slower transition until stabilizing 50 years post conversion. Understanding how the microbial communities respond at different stages post-conversion improves our ability to predict C and N losses from emerging boreal agricultural systems, and provides insight into how best to manage these soils in a way that is sustainable at the local level and within a global context.

Effects of sustainable agricultural practices on soil microbial diversity, composition, and functions

Soil microorganisms can provide multiple benefits to agroecosystems, which are assumed to be promoted by sustainable agricultural practices. However, the mechanisms that explain this relationship have not been clearly elucidated. Although studies have reported that sustainable agricultural practices promote microbial biomass, the broader implications for soil microbial composition and functions remain uncertain. Accordingly, we searched field experiments worldwide contrasting soil microbial communities under conventional and sustainable agricultural practices. We analysed 924 results of relative abundance of bacteria or fungi (using 16 S and ITS rRNA amplicon sequencing, respectively) at the Family taxonomic level obtained from 46 articles. We found higher soil bacterial richness and higher abundance of copiotrophic bacteria under sustainable agricultural practices. Organic fertilisation promoted the abundance of bacteria involved in C and N cycling, while conservation tillage decreased those involved in the decomposition of plant residue. While sustainable agricultural practices had a minor effect on the overall fungal structure, they led to increases in symbiotic fungi abundance (e.g., Geoglossaceae). Additionally, we observed a slight increase in arbuscular mycorrhizal fungi and a slight reduction in pathogenic fungi associated with plant disease (e.g., Botryosphaeriaceae). Higher soil microbial taxonomic diversity did not lead to increased soil multifunctionality; however, it could safeguard resilience for soil functions via the diversity insurance effect. This study establishes that sustainable agricultural practices can significantly influence microbial communities, leading to compositional and structural changes, as well as promoting relevant functions for agroecosystems. Altogether, these results highlight the importance of integrating concepts of community ecology into agricultural management practices for reaching sustainable agricultural systems.

Land conversion to agriculture induces taxonomic homogenization of soil microbial communities globally

Agriculture contributes to a decline in local species diversity and to above- and below-ground biotic homogenization. Here, we conduct a continental survey using 1185 soil samples and compare microbial communities from natural ecosystems (forest, grassland, and wetland) with converted agricultural land. We combine our continental survey results with a global meta-analysis of available sequencing data that cover more than 2400 samples across six continents. Our combined results demonstrate that land conversion to agricultural land results in taxonomic and functional homogenization of soil bacteria, mainly driven by the increase in the geographic ranges of taxa in croplands. We find that 20% of phylotypes are decreased and 23% are increased by land conversion, with croplands enriched in Chloroflexi, Gemmatimonadota, Planctomycetota, Myxcoccota and Latescibacterota. Although there is no significant difference in functional composition between natural ecosystems and agricultural land, functional genes involved in nitrogen fixation, phosphorus mineralization and transportation are depleted in cropland. Our results provide a global insight into the consequences of land-use change on soil microbial taxonomic and functional diversity.

Gut microbial ecology and exposome of a healthy Pakistani cohort.

Pakistan is a multi-ethnic society where there is a disparity between dietary habits, genetic composition, and environmental exposures. The microbial ecology of healthy Pakistani gut in the context of anthropometric, sociodemographic, and dietary patterns holds interest by virtue of it being one of the most populous countries, and also being a Lower Middle Income Country (LMIC). 16S rRNA profiling of healthy gut microbiome of normo-weight healthy Pakistani individuals from different regions of residence is performed with additional meta-data collected through filled questionnaires. The current health status is then linked to dietary patterns through [Formula: see text] test of independence and Generalized Linear Latent Variable Model (GLLVM) where distribution of individual microbes is regressed against all recorded sources of variability. To identify the core microbiome signature, a dynamic approach is used that considers into account species occupancy as well as consistency across assumed grouping of samples including organization by gender and province of residence. Fitting neutral modeling then revealed core microbiome that is selected by the environment. A strong determinant of disparity is by province of residence. It is also established that the male microbiome is better adapted to the local niche than the female microbiome, and that there is microbial taxonomic and functional diversity in different ethnicities, dietary patterns and lifestyle habits. Some microbial genera, such as, Megamonas, Porphyromonas, Haemophilus, Klebsiella and Finegoldia showed significant associations with consumption of pickle, fresh fruits, rice, and cheese. Our analyses suggest current health status being associated with the diet, sleeping patterns, employment status, and the medical history. This study provides a snapshot of the healthy core Pakistani gut microbiome by focusing on the most populous provinces and ethnic groups residing in predominantly urban areas. The study serves a reference dataset for exploring variations in disease status and designing personalized dietary and lifestyle interventions to promote gut health, particularly in LMICs settings.

Microbial functional heterogeneity induced in a petroleum-polluted soil profile

Microbial taxonomic diversity declines with increasing stress caused by petroleum pollution. However, few studies have tested whether functional diversities vary similarly to taxonomic diversity along the stress gradient. Here, we investigated soil microbial communities in a petrochemically polluted site in China. Total petroleum hydrocarbon (TPH) concentrations were higher in the middle (2–3 m) and deep soil layer (3–5 m) than in the surface soil layer (0–2 m). Accordingly, microbial taxonomic α-diversity was decreased by 44% (p < 0.001) in the middle and deep soil layers, compared to the surface soil layer. In contrast, functional α-diversity decreased by 3% (p < 0.001), showing a much better buffering capacity to environmental stress. Differences in microbial taxonomic and functional β-diversities were enlarged in the middle and deep soil layers, extending the Anna Karenina Principle (AKP) that a community adapts to stressful environments in its own way. Consistent with the stress gradient hypothesis, we revealed a higher degree of network connectivity among microbial species and genes in the middle and deep soil layers compared to the surface soil layer. Together, we demonstrate that microbial functionality is more tolerant to stress than taxonomy, both of which were amenable to AKP and the stress gradient hypothesis.

Climate and local environment co-mediate the taxonomic and functional diversity of bacteria and archaea in the Qinghai-Tibet Plateau rivers

Understanding the environmental response patterns of riverine microbiota is essential for predicting the potential impact of future environmental change on river ecosystems. Vulnerable plateau ecosystems are particularly sensitive to climate and local environmental changes, however, the environmental response patterns of the taxonomic and functional diversity of riverine microbiota remain unclear. Here, we conducted a systematic investigation of the taxonomic and functional diversity of bacteria and archaea from riparian soils, sediments, and water across the elevation of 1800– 4800 m in the Qinghai-Tibet Plateau rivers. We found that within the elevation range of 1800 to 3800 m, riparian soils and sediments exhibited similarities and stabilities in microbial taxonomic and functional diversity, and water microbiomes were more sensitive with great fluctuations in microbial diversity. Beyond the elevation of 3800 m, microbial diversity declined across all riverine matrixes. Local environmental conditions can influence the sensitivity of microbiomes to climate change. The combination of critical climate and local environmental factors, including total nitrogen, total organic carbon, as well as climate variables associated with temperature and precipitation, provided better explanations for microbial diversity than single-factor analyses. Under the extremely adverse scenario of high greenhouse gas emission concentrations (SSP585), we anticipate that by the end of this century, the bacterial, archaeal, and microbial functional diversity across the river network of the Yangtze and Yellow source basin would potentially change by −16.9– 5.2 %, −16.1– 5.7 %, and −9.3– 6.4 %, respectively. Overall, climate and local environments jointly shaped the microbial diversity in plateau river ecosystems, and water microbiomes would provide early signs of environmental changes. Our study provides effective theoretical foundations for the conservation of river biodiversity and functional stability under environmental changes.

Dryland nitrogen deposition induces microbiome‐driven increases in biocrust respiration and losses of soil carbon

AbstractBiocrusts are a dominant component in drylands worldwide and play critical roles in supporting soil microbial diversity and carbon (C) stocks. Nitrogen (N) fertilization associated with human activities threatens drylands, which are often considered N‐limited ecosystems. Here, we conducted a field experiment in two contrasting soil types (loess vs. sand) to investigate the impacts of low (30 kg N ha−1 year−1) and high (90 kg N ha−1 year−1) fertilization on moss‐biocrust dominated traits, soil nutrients, microbial taxonomic richness, soil C stocks and respiration rates (Rs). We showed that 5 months of N addition resulted in reductions in soil organic C content by 91% and increased both soil microbial richness and diversity. Our results further showed that relative to controls, low levels of N addition increased biocrust Rs by 52% through increased moss biomass and density (38% and 73%) and microbial taxonomic richness and diversity (18% and 23%), while no significant changes in biocrust Rs were observed after high levels of N addition. Considering multiple environmental factors simultaneously, we show that N fertilization indirectly promoted soil respiration and C losses via increases in microbial richness and diversity, which are critical drivers of soil function. Our work provides solid evidence that N deposition, even at low levels of N addition, can result in rapid losses of C in dryland soils. Our findings suggest that to maintain healthy dryland ecosystems and promote C, we must mitigate future land degradation and minimize anthropogenic N deposition.

Characterization of the upper respiratory tract microbiota in Chilean asthmatic children reveals compositional, functional, and structural differences.

Around 155 million people worldwide suffer from asthma. In Chile, the prevalence of this disease in children is around 15% and has a high impact in the health system. Studies suggest that asthma is caused by multiple factors, including host genetics, antibiotic use, and the development of the airway microbiota. Here, we used 16S rRNA high-throughput sequencing to characterize the nasal and oral mucosae of 63 asthmatic and 89 healthy children (152 samples) from Santiago, Chile. We found that the nasal mucosa was dominated by a high abundance of Moraxella, Dolosigranulum, Haemophilus, Corynebacterium, Streptococcus, and Staphylococcus. In turn, the oral mucosa was characterized by a high abundance of Streptococcus, Haemophilus, Gemella, Veillonella, Neisseria, and Porphyromonas. Our results showed significantly (P < 0.001) lower alpha diversity and an over-abundance of Streptococcus (P < 0.01) in nasal samples from asthmatics compared to samples from healthy subjects. Community structure, as revealed by co-occurrence networks, showed different microbial interactions in asthmatic and healthy subjects, particularly in the nasal microbiota. The networks revealed keystone genera in each body site, including Prevotella, Leptotrichia, and Porphyromonas in the nasal microbiota, and Streptococcus, Granulicatella, and Veillonella in the oral microbiota. We also detected 51 functional pathways differentially abundant on the nasal mucosa of asthmatic subjects, although only 13 pathways were overrepresented in the asthmatic subjects (P < 0.05). We did not find any significant differences in microbial taxonomic (composition and structure) and functional diversity between the oral mucosa of asthmatic and healthy subjects. This study explores for the first time the relationships between the upper respiratory airways bacteriome and asthma in Chile. It demonstrates that the nasal cavity of children from Santiago harbors unique bacterial communities and identifies potential taxonomic and functional biomarkers of pediatric asthma.

Eighteen‐year nitrogen addition does not increase plant phosphorus demand in a nitrogen‐saturated tropical forest

Abstract Nitrogen (N) deposition usually increases plant tissue N concentrations and thus phosphorus (P) demand in young and/or N‐limited forests, but the N deposition effect on plant P demand has rarely been assessed in N‐saturated forests. Impacts of 18‐year external N additions (Control: 0, Low N: 50, Moderate N:100 and High N: 150 kg N ha−1 year−1) on leaf P of four plant life‐forms (tree, shrub, herb and liana), P fractions of bulk and rhizosphere soils were examined in a N‐saturated mature tropical forest in southern China. Leaf N, P and N: P ratios of all plant life‐forms remained stable under three N additions. Among soil P fractions, moderate labile organic P increased by 25%–33% across three N additions; and soil total P was increased by 11.76% under Low N, and 8.87% under High N, compared with the control. The PLS‐PM results showed that path coefficient of microbial community to available P significantly increased and of inorganic P to available P significantly decreased under N additions than control. N additions improved soil P availability through microbe‐mediated P transformation: Low N significantly increased soil microbial taxonomic diversity, and a higher microbial diversity could enlarge the sources of nutrient acquisition and stimulate decomposition of recalcitrant organic matters; while High N significantly decreased soil microbial taxonomic diversity, the remaining microorganisms that were screened by N‐rich environments had the characteristics of resisting the N addition effects and maintained efficient P acquisition. Synthesis. Our findings provide a novel line of evidence that long‐term N deposition did not increase plant P demand in a N‐saturated mature tropical forest. The underlying mechanism is that plants did not increase N uptakes therefore nor increase P uptakes (a stable leaf N: P stoichiometry) in an already N‐saturated ecosystem. Different N addition rates regulated soil P transformation via microbial community transition. These findings help improve the understanding of plant P acquisition and modelling of biogeochemical N–P cycling and vegetation productivity in N‐rich forest ecosystems, particularly considering the fact that chronic N deposition may likely lead to soil N richness and even saturation of many forests in the future.

Taxonomical and functional responses of microbial communities from forest soils of differing tree species diversity to drying-rewetting cycles

The predicted increases in drought in many forest ecosystems may alter soil microbial community diversity and activity, which may further depend on tree species richness. Shifts in microbial community composition and activity could engender changes in ecosystem function, notably, in soil greenhouse gas emissions and C storage. Using soils from mono-specific and mixed three-species forest stands from across Europe, we performed a microcosm experiment to test how soil microbial taxonomic and catabolic diversity are affected by repeated drying-rewetting (DRW) cycles and tree species mixing. We used Illumina sequencing and MicroResp™ analyses to explore community-level changes between microbial functional groups. DRW decreased bacterial richness and carbon substrate use diversity and increased fungal Shannon diversity. Additionally, microbial communities exposed to DRW changed their consumption of 11 out of 15 substrates significantly, suggesting microbial functional shifts. The legacy effect of tree species mixing influenced the structure of the microbial communities (i.e. taxonomic differential abundance) although, community weighted mean (CWM) values of absorptive root traits appeared to affect more strongly microbial richness, relative abundance, and Shannon diversity. No significant tree species mixing:DRW interaction was found for most microbial variables, except for the use of certain substrates and potentially differential abundance. Our data from a laboratory experiment with soils from different forest ecosystems underline that drought may cause shifts in microbial taxonomic and catabolic diversity, while tree species influences primarily taxonomic diversity through root traits.

Virulence Factors of the Gut Microbiome Are Associated with BMI and Metabolic Blood Parameters in Children with Obesity.

The development of metabolic diseases is linked to the gut microbiota. A cross-sectional study involving 45 children (6 to 12 years old) was conducted to investigate the relationship between gut microbiota and childhood obesity. Anthropometric and metabolic measurements, food-frequency questionnaires (FFQs), and feces samples were obtained. Using the body mass index (BMI) z-score, we categorized each participant as normal weight (NW), or overweight and obese (OWOB). We determined 2 dietary profiles: one with complex carbohydrates and proteins (pattern 1), and the other with saturated fat and simple carbohydrates (pattern 2). The microbial taxonomic diversity and metabolic capacity were determined using shotgun metagenomics. We found differences between both BMI groups diversity. Taxa contributing to this difference, included Eubacterium sp., Faecalibacterium prausnitzii, Dialister, Monoglobus pectinilyticus, Bifidobacterium pseudocatenulatum, Intestinibacter bartlettii, Bacteroides intestinalis, Bacteroides uniformis, and Methanobrevibacter smithii. Metabolic capacity differences found between NW and OWOB, included the amino acid biosynthesis pathway, the cofactor, carrier, and vitamin biosynthesis pathway, the nucleoside and nucleotide biosynthesis and degradation pathways, the carbohydrate-sugar degradation pathway, and the amine and polyamine biosynthesis pathway. We found significant associations between taxa such as Ruminococcus, Mitsuokella multacida, Klebsiella variicola, and Citrobacter spp., metabolic pathways with the anthropometric, metabolic, and dietary data. We also found the microbiome's lipooligosaccharide (LOS) category as differentially abundant between BMI groups. Metabolic variations emerge during childhood as a result of complex nutritional and microbial interactions, which should be explained in order to prevent metabolic illnesses in adolescence and maturity. IMPORTANCE The alteration of gut microbiome composition has been commonly observed in diseases involving inflammation, such as obesity and metabolic impairment. Inflammatory host response in the gut can be a consequence of dietary driven dysbiosis. This response is conducive to blooms of particular bacterial species, adequate to survive in an inflammatory environment by means of genetical capability of utilizing alternative nutrients. Understanding the genomic and metabolic contribution of microbiota to inflammation, including virulence factor prevalence and functional potential, will contribute to identifying modifiable early life exposures and preventive strategies associated with obesity risk in childhood.

Combined Effects of Polystyrene Nanoplastics and Enrofloxacin on the Life Histories and Gut Microbiota of Daphnia magna

The effect of nanoplastics (NPs) has been shown to interact with the effect of pollutants, including antibiotics. However, little is known about studies performed on freshwater organisms. In this study, we aimed to test the hypothesis that both NPs and antibiotics affect the life history traits of freshwater planktonic Daphnia magna, a model organism in ecotoxicological research, as well as the metabolic and taxonomic fingerprint of their gut microbiota, and whether there is an interaction in the effect of both stressors. To assess this, we experimented with the effect of different spherical polystyrene nanoplastic concentrations and antibiotic enrofloxacin measured through (i) the Daphnia body size and their selected reproductive parameters (the clutch size, egg volume, and total reproductive investment), (ii) the metabolomic diversity of gut microbiota (the respiration rate and the relative use of different carbon sources), and (iii) the microbial taxonomic diversity in the Daphnia intestine. Our results supported the hypothesis as each of the stressors on its own significantly influenced most of the measured parameters, and because there was a significant interaction in the effect of both stressors on all of the measured parameters. Therefore, the results suggest an interactive negative effect of the stressors and a possible link between the observed effects at the different levels of a biological organisation.

Long-term partial substitution of chemical fertilizer by organic amendments influences soil microbial functional diversity of phosphorus cycling and improves phosphorus availability in greenhouse vegetable production

Substitution of chemical fertilizers with organic amendments is an important practice for promoting soil phosphorus (P) transformation and alleviating excessive P accumulation in greenhouse vegetable production, yet little research has comprehensively investigated the effects on functional traits of P cycling microorganisms. Here, we integrated metagenomics and genome binning to explore 24 soil microbial P cycling traits in a 10-year field experiment including four treatments (equal NPK input): chemical fertilizer (CC), half of chemical N substituted with manure (CM), straw (CS), or manure plus straw (CMS). Compared with the CC treatment, organic substitution fertilization (CM, CS, and CMS) increased microbial taxonomic and functional diversity. Among P cycling-related genes, organic substitution fertilization significantly reduced the relative abundance of the phoU and increased the absolute abundance of gcd, ppx, and phoD (fluorescence quantitative PCR). Among microbial taxa containing gcd and phoD genes, organic substitution fertilization significantly increased the abundance of Alphaproteobacteria and Gammaproteobacteria, which were the most important predictors of soil Olsen P. Long-term organic substitution fertilization increased the microbial P solubilization and mineralization capacity by increasing soil C:P and N:P ratios and decreasing the pH. The gcd, ppx and phoD genes were positively correlated with labile P and Olsen P. The 12 reconstructed bacterial genomes harbored P solubilization genes, and the abundances of most genomes were higher under organic substitution fertilization than under CC treatment. Overall, organic substitution fertilization mainly increased the microbial P solubilization and mineralization capacity for P availability and also promoted microbial P immobilization, reducing losses to the environment in greenhouse vegetable production.

Temporal evolution of surface and sub-surface geochemistry and microbial communities of Pb-rich mine tailings during phytostabilization: A one-year pilot-scale study.

Old mine waste repositories can present health and/or environmental issues linked to their erosion, inducing dissemination of metals and metalloids in air and water that can be attenuated through phytostabilization. Here, the effect of this widespread phytomanagement option on the biogeochemistry of a Pb-rich mine waste was evaluated with a laboratory pilot-scale experiment giving access to the non-saturated and saturated zones below the rhizosphere compartment. Amendment of the tailings surface with biochar, manure and iron-oxide-rich ochre promoted growth of the seeded Agrostis capillaris plants. These events were accompanied by an increase of pH and a decrease of Pb concentration in pore water of the surface layer, and by a transient increase of Pb, Zn, and Ba concentrations in the deeper saturated levels. Macroscopic and microscopic observations (SEM) suggest that Pb was immobilized in A. capillaris rhizosphere through mechanical entrapment of tailing particles. Microbial taxonomic and metabolic diversities increased in the amended phytostabilized surface levels, with a rise of the proportion of heterotrophic micro-organisms. Below the surface, a transient modification of microbial communities was observed in the non-saturated and saturated levels, however 11 months after seeding, the prokaryotic community of the deepest saturated zone was close to that of the initial tailings. pH and water saturation seemed to be the main parameters driving prokaryotic communities' structures. Results obtained at pilot-scale will help to precisely evaluate the impacts of phytostabilization on the temporal evolution of reactions driving the fate of pollutants inside the tailings dumps.

Gut microbiome reflect adaptation of earthworms to cave and surface environments

BackgroundCaves are special natural laboratories for most biota and the cave communities are unique. Establishing population in cave is accompanied with modifications in adaptability for most animals. To date, little is known about the survival mechanisms of soil animals in cave environments, albeit they play vital roles in most terrestrial ecosystems. Here, we investigated whether and how gut microbes would contribute to the adaptation of earthworms by comparing the gut microbiome of two earthworm species from the surface and caves.ResultsTwo dominant earthworm species inhabited caves, i.e., Allolobophora chlorotica and Aporrectodea rosea. Compared with the counterparts on the surface, A. rosea significantly decreased population in the cave, while A. chlorotica didn’t change. Microbial taxonomic and phylogenetic diversities between the earthworm gut and soil environment were asynchronic with functional diversity, with functional gene diversity been always higher in earthworm gut than in soil, but species richness and phylogenetic diversity lower. In addition, earthworm gut microbiome were characterized by higher rrn operon numbers and lower network complexity than soil microbiota.ConclusionsDifferent fitness of the two earthworm species in cave is likely to coincide with gut microbiota, suggesting interactions between host and gut microbiome are essential for soil animals in adapting to new environments. The functional gene diversity provided by gut microbiome is more important than taxonomic or phylogenetic diversity in regulating host adaptability. A stable and high-efficient gut microbiome, including microbiota and metabolism genes, encoded potential functions required by the animal hosts during the processes of adapting to and establishing in the cave environments. Our study also demonstrates how the applications of microbial functional traits analysis may advance our understanding of animal-microbe interactions that may aid animals to survive in extreme ecosystems.

Changes in Lake Sturgeon Gut Microbiomes Relative to Founding Origin and in Response to Chemotherapeutant Treatments

Antibiotics, drugs, and chemicals (collectively referred to as chemotherapeutants) are widely embraced in fish aquaculture as important tools to control or prevent disease outbreaks. Potential negative effects include changes in microbial community composition and diversity during early life stages, which can reverse the beneficial roles of gut microbiota for the maintenance of host physiological processes and homeostatic regulation. We characterized the gut microbial community composition and diversity of an ecologically and economically important fish species, the lake sturgeon (Acipenser fulvescens), during the early larval period in response to weekly treatments using chemotherapeutants commonly used in aquaculture (chloramine-T, hydrogen peroxide, and NaCl2 followed by hydrogen peroxide) relative to untreated controls. The effects of founding microbial community origin (wild stream vs. hatchery water) were also evaluated. Gut communities were quantified using massively parallel next generation sequencing based on the V4 region of the 16S rRNA gene. Members of the phylum Firmicutes (principally unclassified Clostridiales and Clostridium_sensu_stricto) and Proteobacteria were the dominant taxa in all gut samples regardless of treatment. The egg incubation environment (origin) and its interaction with chemotherapeutant treatment were significantly associated with indices of microbial taxonomic diversity. We observed large variation in the beta diversity of lake sturgeon gut microbiota between larvae from eggs incubated in hatchery and wild (stream) origins based on nonmetric dimensional scaling (NMDS). Permutational ANOVA indicated the effects of chemotherapeutic treatments on gut microbial community composition were dependent on the initial source of the founding microbial community. Influences of microbiota colonization during early ontogenetic stages and the resilience of gut microbiota to topical chemotherapeutic treatments are discussed.

Deep mining decreases the microbial taxonomic and functional diversity of subsurface oil reservoirs

Microbes in subsurface oil reservoirs play important roles in elemental cycles and biogeochemical processes. However, the community assembly pattern of indigenous microbiome and their succession under long-term human activity remain poorly understood. Here we studied the microbial community assembly in underground sandstone cores from 190 to 2050 m in northeast China and their response to long-term oil recovery (10–50 years). Indigenous microbiome in subsurface petroleum reservoirs were dominated by Gammaproteobacteria, Firmicutes, Alphaproteobacteria, Bacteroidetes, and Actinobacteria, which exhibited a higher contribution of homogenizing dispersal assembly and different taxonomy distinct ecological modules when compared with perturbed samples. Specifically, the long-term oil recovery reduced the bacterial taxonomic- and functional-diversity, and increased the community co-occurrence associations in subsurface oil reservoirs. Moreover, distinguished from the perturbed samples, both variation partition analysis and structural equation model revealed that the contents of quartz, NO3− and Cl− significantly structured the α- and β-diversity in indigenous subsurface bacterial communities. These findings first provide the holistic picture of microbiome in the deep oil reservoirs, which demonstrate the significant impact of human activity on microbiome in deep continental subsurface.

Metagenomic Insights into the Structure of Microbial Communities Involved in Nitrogen Cycling in Two Integrated Multitrophic Aquaculture (IMTA) Ponds

The microbial structure and metabolic potential, particularly with regard to nitrogen (N) cycling, in integrated multitrophic aquaculture (IMTA) ponds with shrimp remain unclear. In this study, an analysis of microbial community taxonomic diversity and a metagenomic analysis of N-related genes were performed in a shrimp-crab pond (Penaeus japonicus-Portunus trituberculatus, SC) and a shrimp-crab-clam pond (P. japonicus-P. trituberculatus-Sinonovacula constricta, SCC) to evaluate microbial structure and N transformation capacities in these two shrimp IMTA ponds. The composition of the microbial communities was similar between SC and SCC, but the water and sediments shared few common members in either pond. The relative abundances of N cycling genes were significantly higher in sediment than in water in both SC and SCC, except for assimilatory nitrate reduction genes. The main drivers of the differences in the relative abundances of N cycling genes in SC and SCC were salinity and pH in water and the NO2− and NH4+ contents of pore water in sediment. These results indicate that the coculture of S. constricta in a shrimp-crab pond may result in decreased N cycling in sediment. The reduced N flux in the shrimp IMTA ponds primarily originates within the sediment, except for assimilatory nitrate reduction.

Alterations of the Gut Microbiome Associated to Methane Metabolism in Mexican Children with Obesity.

Gut microbiota is associated with the development of metabolic disorders. To study its association with childhood obesity, we performed a cross-sectional study with 46 children (6–12 years old). We collected fecal samples, food-frequency questionnaires (FFQs), and anthropometric measurements. Shotgun metagenomics were used to obtain the microbial taxonomic diversity and metabolic potential. We identified two dietary profiles characterized by complex carbohydrates and proteins (pattern 1) and saturated fat and simple carbohydrates (pattern 2). We classified each participant into normal weight (NW) or overweight and obese (OWOB) using their body mass index (BMI) z-score. The ratio of Firmicutes/Bacteroidetes and alpha diversity were not different between the BMI groups. Genera contributing to beta diversity between NW and OWOB groups included Bacteroides rodentium, B. intestinalis, B. eggerthii, Methanobrevibacter smithii, Eubacterium sp., and Roseburia sp. B. rodentium was associated with lower BMI and dietary pattern 1 intake. Eubacterium sp. and Roseburia sp. were associated with BMI increments and high consumption of dietary pattern 2. Methane and energy metabolism were found enriched in under-represented KEGG pathways of NW group compared to OWOB. Complex dietary and microbiome interaction leads to metabolic differences during childhood, which should be elucidated to prevent metabolic diseases in adolescence and adulthood.

Autism-related dietary preferences mediate autism-gut microbiome associations

There is increasing interest in the potential contribution of the gut microbiome to autism spectrum disorder (ASD). However, previous studies have been underpowered and have not been designed to address potential confounding factors in a comprehensive way. We performed a large autism stool metagenomics study (n= 247) based on participants from the Australian Autism Biobank and the Queensland Twin Adolescent Brain project. We found negligible direct associations between ASD diagnosis and the gut microbiome. Instead, our data support a model whereby ASD-related restricted interests are associated with less-diverse diet, and in turn reduced microbial taxonomic diversity and looser stool consistency. In contrast to ASD diagnosis, our dataset was well powered to detect microbiome associations with traits such as age, dietary intake, and stool consistency. Overall, microbiome differences in ASD may reflect dietary preferences that relate to diagnostic features, and we caution against claims that the microbiome has a driving role in ASD.
