Protein-Protein Interaction Prediction Model Based on ProtBert-BiGRU-Attention.

The physiological activities within cells are mainly regulated through protein-protein interactions (PPI). Therefore, studying protein interactions has become an essential part of researching protein function and mechanisms. Traditional biological experiments required for PPI prediction are expensive and time consuming. For this reason, many methods based on predicting PPI from protein sequences have been proposed in recent years. However, existing computational methods usually require the combination of evolutionary feature information of proteins to predict PPI docking situations. Because different relevant features of selected proteins are chosen, there may be differences in the predicted results for PPI. This article proposes a PPI prediction method based on the pretrained protein sequence model ProtBert, combined with the Bidirectional Gated Recurrent Unit (BiGRU) and attention mechanism. Only using protein sequence information and leveraging ProtBert's powerful ability to capture amino acid feature information, BiGRU is used for further feature extraction of the amino acid vectors output by ProtBert. The attention mechanism is then applied to enhance the focus on different amino acid features and improve the expression ability of protein sequence features, ultimately obtaining binary classification results for protein interactions. Experimental results show that our proposed ProtBert-BiGRU-Attention model has good predictive performance for PPI. Through relevant comparative experiments, it has been proven that our model performs well in protein binary prediction. Furthermore, through the ablation experiment of the model, different deep learning modules' contributions to the prediction have been demonstrated.

MGPPI: multiscale graph neural networks for explainable protein-protein interaction prediction.

Protein-Protein Interactions (PPIs) involves in various biological processes, which are of significant importance in cancer diagnosis and drug development. Computational based PPI prediction methods are more preferred due to their low cost and high accuracy. However, existing protein structure based methods are insufficient in the extraction of protein structural information. Furthermore, most methods are less interpretable, which hinder their practical application in the biomedical field. In this paper, we propose MGPPI, which is a Multiscale graph convolutional neural network model for PPI prediction. By incorporating multiscale module into the Graph Neural Network (GNN) and constructing multi convolutional layers, MGPPI can effectively capture both local and global protein structure information. For model interpretability, we introduce a novel visual explanation method named Gradient Weighted interaction Activation Mapping (Grad-WAM), which can highlight key binding residue sites. We evaluate the performance of MGPPI by comparing with state-of-the-arts methods on various datasets. Results shows that MGPPI outperforms other methods significantly and exhibits strong generalization capabilities on the multi-species dataset. As a practical case study, we predicted the binding affinity between the spike (S) protein of SARS-COV-2 and the human ACE2 receptor protein, and successfully identified key binding sites with known binding functions. Key binding sites mutation in PPIs can affect cancer patient survival statues. Therefore, we further verified Grad-WAM highlighted residue sites in separating patients survival groups in several different cancer type datasets. According to our results, some of the highlighted residues can be used as biomarkers in predicting patients survival probability. All these results together demonstrate the high accuracy and practical application value of MGPPI. Our method not only addresses the limitations of existing approaches but also can assists researchers in identifying crucial drug targets and help guide personalized cancer treatment.

Improving protein-protein interaction prediction using protein language model and protein network features

Interactions between proteins are ubiquitous in a wide variety of biological processes. Accurately identifying the protein-protein interaction (PPI) is of significant importance for understanding the mechanisms of protein functions and facilitating drug discovery. Although the wet-lab technological methods are the best way to identify PPI, their major constraints are their time-consuming nature, high cost, and labor-intensiveness. Hence, lots of efforts have been made towards developing computational methods to improve the performance of PPI prediction. In this study, we propose a novel hybrid computational method (called KSGPPI) that aims at improving the prediction performance of PPI via extracting the discriminative information from protein sequences and interaction networks. The KSGPPI model comprises two feature extraction modules. In the first feature extraction module, a large protein language model, ESM-2, is employed to exploit the global complex patterns concealed within protein sequences. Subsequently, feature representations are further extracted through CKSAAP, and a two-dimensional convolutional neural network (CNN) is utilized to capture local information. In the second feature extraction module, the query protein acquires its similar protein from the STRING database via the sequence alignment tool NW-align and then captures the graph embedding feature for the query protein in the protein interaction network of the similar protein using the algorithm of Node2vec. Finally, the features of these two feature extraction modules are efficiently fused; the fused features are then fed into the multilayer perceptron to predict PPI. The results of five-fold cross-validation on the used benchmarked datasets demonstrate that KSGPPI achieves an average prediction accuracy of 88.96 %. Additionally, the average Matthews correlation coefficient value (0.781) of KSGPPI is significantly higher than that of those state-of-the-art PPI prediction methods. SpatialPPI: Three-dimensional space protein-protein interaction prediction with AlphaFold Multimer

Rapid advancements in protein sequencing technology have resulted in gaps between proteins with identified sequences and those with mapped structures. Although sequence-based predictions offer insights, they can be incomplete due to the absence of structural details. Conversely, structure-based methods face challenges with respect to newly sequenced proteins. The AlphaFold Multimer has remarkable accuracy in predicting the structure of protein complexes. However, it cannot distinguish whether the input protein sequences can interact. Nonetheless, by analyzing the information in the models predicted by the AlphaFold Multimer, we propose a highly accurate method for predicting protein interactions. This study focuses on the use of deep neural networks, specifically to analyze protein complex structures predicted by the AlphaFold Multimer. By transforming atomic coordinates and utilizing sophisticated image-processing techniques, vital 3D structural details were extracted from protein complexes. Recognizing the significance of evaluating residue distances in protein interactions, this study leveraged image recognition approaches by integrating Densely Connected Convolutional Networks (DenseNet) and Deep Residual Network (ResNet) within 3D convolutional networks for protein 3D structure analysis. When benchmarked against leading protein-protein interaction prediction methods, such as SpeedPPI, D-script, DeepTrio, and PEPPI, our proposed method, named SpatialPPI, exhibited notable efficacy, emphasizing the promising role of 3D spatial processing in advancing the realm of structural biology. DeepSG2PPI: A Protein-Protein Interaction Prediction Method Based on Deep Learning.

Protein-protein interaction (PPI) plays an important role in almost all life activities. Many protein interaction sites have been confirmed by biological experiments, but these PPI site identification methods are time-consuming and expensive. In this study, a deep learning-based PPI prediction method, named DeepSG2PPI, is developed. Firstly, the protein sequence information is retrieved and the local context information of each amino acid residue is calculated. A two-dimensional convolutional neural network (2D-CNN) model is employed to extract features from a two-channel coding structure, in which an attention mechanism is embedded to assign higher weights to key features. Secondly, the global statistical information of each amino acid residue and the relationship graph between the protein and GO (Gene Ontology) function annotation are built, and the graph embedding vector is constructed to represent the biological features of the protein. Finally, a 2D-CNN model and two 1D-CNN models are combined for PPI prediction. The comparison analysis with existing algorithms shows that the DeepSG2PPI method has better performance. It provides more accurate and effective PPI site prediction, which will be helpful in reducing the cost and failure rate of biological experiments.

3D genome assisted protein–protein interaction prediction

Protein–protein interactions (PPIs) play key roles in the biological system, making revealing protein interactome critical. A large portion of the protein interactome however, are yet to be revealed. Dozens of computational methods have been proposed to predict PPIs, but none of the existing method considers the DNA origin the interacting proteins in the perspective of 3D genome. In this work, we project the interacting proteins into the corresponding 3D genome loci and discovered that for the interacting protein pairs, their corresponding gene pairs are more likely to be proximate in chromatin 3D conformation. By incorporating 3D genome information, as well as adopting heterogeneous protein sequence encoding schemes, existing PPI prediction methods can be significantly improved in terms of accuracy and AUC. Combining our previous discoveries, we conjecture the existence of 3D genome driven cellular compartmentalization, which leads to an important principle that co-localized DNA elements can lead to increased probability of the co-localization of their downstream RNA and protein elements, thus facilitating the efficiency of the biological system.

Deep Learning-Powered Prediction of Human-Virus Protein-Protein Interactions.

Identifying human-virus protein-protein interactions (PPIs) is an essential step for understanding viral infection mechanisms and antiviral response of the human host. Recent advances in high-throughput experimental techniques enable the significant accumulation of human-virus PPI data, which have further fueled the development of machine learning-based human-virus PPI prediction methods. Emerging as a very promising method to predict human-virus PPIs, deep learning shows the powerful ability to integrate large-scale datasets, learn complex sequence-structure relationships of proteins and convert the learned patterns into final prediction models with high accuracy. Focusing on the recent progresses of deep learning-powered human-virus PPI predictions, we review technical details of these newly developed methods, including dataset preparation, deep learning architectures, feature engineering, and performance assessment. Moreover, we discuss the current challenges and potential solutions and provide future perspectives of human-virus PPI prediction in the coming post-AlphaFold2 era.

Computational Network Inference for Bacterial Interactomics.

ABSTRACTSince the large-scale experimental characterization of protein–protein interactions (PPIs) is not possible for all species, several computational PPI prediction methods have been developed that harness existing data from other species. While PPI network prediction has been extensively used in eukaryotes, microbial network inference has lagged behind. However, bacterial interactomes can be built using the same principles and techniques; in fact, several methods are better suited to bacterial genomes. These predicted networks allow systems-level analyses in species that lack experimental interaction data. This review describes the current network inference and analysis techniques and summarizes the use of computationally-predicted microbial interactomes to date.

An Approach for Predicting Protein-Protein Interactions using Supervised Autoencoders

Identifying protein-protein interactions (PPIs) represents a challenging research problem in computational biology. Even though machine learning methods have significantly advanced the research in this field, current approaches struggle to accurately predict interactions for previously unseen proteins. Supervised autoencoders, which are neural networks trained to simultaneously predict labels and reconstruct their inputs, have been proved to offer generalization guarantees in the linear case. Moreover, the addition of a reconstruction branch was empirically shown to improve the performance of standard neural networks classifiers on several tasks. In this paper, we introduce a two-stage sequence-based PPI prediction method based on supervised autoencoders. The proposed approach consists of initially training a denoising autoencoder on protein sequences, followed by a supervised training stage in which the model learns to both predict whether two proteins interact and to reconstruct the two proteins in the pair. An experimental analysis was performed on two public PPI data sets containing testing pairs formed using both seen and unseen protein sequences. The results show that our approach surpasses, on the two data sets, multiple machine learning classifiers proposed in the literature.

Network-based protein-protein interaction prediction method maps perturbations of cancer interactome

The perturbations of protein-protein interactions (PPIs) were found to be the main cause of cancer. Previous PPI prediction methods which were trained with non-disease general PPI data were not compatible to map the PPI network in cancer. Therefore, we established a novel cancer specific PPI prediction method dubbed NECARE, which was based on relational graph convolutional network (R-GCN) with knowledge-based features. It achieved the best performance with a Matthews correlation coefficient (MCC) = 0.84±0.03 and an F1 = 91±2% compared with other methods. With NECARE, we mapped the cancer interactome atlas and revealed that the perturbations of PPIs were enriched on 1362 genes, which were named cancer hub genes. Those genes were found to over-represent with mutations occurring at protein-macromolecules binding interfaces. Furthermore, over 56% of cancer treatment-related genes belonged to hub genes and they were significantly related to the prognosis of 32 types of cancers. Finally, by coimmunoprecipitation, we confirmed that the NECARE prediction method was highly reliable with a 90% accuracy. Overall, we provided the novel network-based cancer protein-protein interaction prediction method and mapped the perturbation of cancer interactome. Hardware Acceleration of the STRIKE String Kernel Algorithm for Estimating Protein to Protein Interactions

Protein-protein interaction (PPI) is an important field in bioinformatics which helps in understanding diseases and devising therapy. PPI aims at estimating the similarity of protein sequences and their common regions. STRIKE was introduced as a PPI algorithm which was able to achieve reasonable improvement over existing PPI prediction methods. Although it consumes a lower execution time than most of other state-of the-art PPI prediction methods, its compute-intensive nature and the large volume of protein sequences in protein databases necessitate further time acceleration. In this paper, we develop hardware accelerator designs for the STRIKE algorithm. Results indicate that the weighted STRIKE accelerator execution times are about 10x longer than the unweighted STRIKE accelerator execution times. To further accelerate the performance of the weighted STRIKE, a parallel module accelerator organization duplicating the weighted STRIKE modules is introduced, achieving near linear speedups for long sequences of 100 or more characters. As demonstrated by Verilog simulations and FPGA runs, the weighted STRIKE module accelerator exhibits three orders of magnitude speed improvement over multi-core and cluster computers. Much higher speedups are possible with the parallel module accelerator.

Prediction of protein–protein interactions based on elastic net and deep forest

Prediction of protein–protein interactions (PPIs) helps to grasp molecular roots of disease. However, web-lab experiments to predict PPIs are limited and costly. Using machine-learning-based frameworks can not only automatically identify PPIs, but also provide new ideas for drug research and development from a promising alternative. We present a novel deep-forest-based method for PPIs prediction. Firstly, pseudo amino acid composition (PAAC), autocorrelation descriptor (Auto), multivariate mutual information (MMI), composition-transition-distribution (CTD), amino acid composition position-specific scoring matrix (AAC-PSSM), and dipeptide composition PSSM (DPC-PSSM) are adopted to extract and construct the pattern of PPIs. Secondly, elastic net is utilized to optimize the initial feature vectors and boost the predictive performance. Finally, we ensemble XGBoost, random forest, and extremely randomized trees to construct deep forest model via cascade architecture for PPIs prediction (GcForest-PPI). Benchmark experiments reveal that the proposed approach outperforms other state-of-the-art predictors on Saccharomyces cerevisiae and Helicobacter pylori. We also apply GcForest-PPI on independent test sets, CD9-core network, crossover network, and cancer-specific network. The evaluation shows that GcForest-PPI can boost the prediction accuracy, complement experiments and improve drug discovery.

Using Deep Neural Networks to Improve the Performance of Protein–Protein Interactions Prediction

Protein–protein interactions (PPIs) help to elucidate the molecular mechanisms of life activities and have a certain role in promoting disease treatment and new drug development. With the advent of the proteomics era, some PPIs prediction methods have emerged. However, the performances of these PPIs prediction methods still need to be optimized and improved. In order to optimize the performance of the PPIs prediction methods, we used the dropout method to reduce over-fitting by deep neural networks (DNNs), and combined with three types of feature extraction methods, conjoint triad (CT), auto covariance (AC) and local descriptor (LD), to build DNN models based on amino acid sequences. The results showed that the accuracy of the CT, AC and LD increased from 97.11% to 98.12%, 96.84% to 98.17%, and 95.30% to 95.60%, respectively. The loss values of the CT, AC and LD decreased from 27.47% to 14.96%, 65.91% to 17.82% and 36.23% to 15.34%, respectively. Experimental results show that dropout can optimize the performances of the DNN models. The results can provide a resource for scholars in future studies involving the prediction of PPIs. Prediction of human-virus protein-protein interactions through a sequence embedding-based machine learning method

The identification of human-virus protein-protein interactions (PPIs) is an essential and challenging research topic, potentially providing a mechanistic understanding of viral infection. Given that the experimental determination of human-virus PPIs is time-consuming and labor-intensive, computational methods are playing an important role in providing testable hypotheses, complementing the determination of large-scale interactome between species. In this work, we applied an unsupervised sequence embedding technique (doc2vec) to represent protein sequences as rich feature vectors of low dimensionality. Training a Random Forest (RF) classifier through a training dataset that covers known PPIs between human and all viruses, we obtained excellent predictive accuracy outperforming various combinations of machine learning algorithms and commonly-used sequence encoding schemes. Rigorous comparison with three existing human-virus PPI prediction methods, our proposed computational framework further provided very competitive and promising performance, suggesting that the doc2vec encoding scheme effectively captures context information of protein sequences, pertaining to corresponding protein-protein interactions. Taken together, we hope the current work not only contributes a useful predictor to accelerate the exploration of human-virus PPIs, but also provides some meaningful insights into human-virus relationships.

Prediction of Protein-Protein Interactions Based on Domain.

Protein-protein interactions (PPIs) play a crucial role in various biological processes. To better comprehend the pathogenesis and treatments of various diseases, it is necessary to learn the detail of these interactions. However, the current experimental method still has many false-positive and false-negative problems. Computational prediction of protein-protein interaction has become a more important prediction method which can overcome the obstacles of the experimental method. In this work, we proposed a novel computational domain-based method for PPI prediction, and an SVM model for the prediction was built based on the physicochemical property of the domain. The outcomes of SVM and the domain-domain score were used to construct the prediction model for protein-protein interaction. The predicted results demonstrated the domain-based research can enhance the ability to predict protein interactions.

Computational identification of protein-protein interactions in model plant proteomes

Protein-protein interactions (PPIs) play essential roles in many biological processes. A PPI network provides crucial information on how biological pathways are structured and coordinated from individual protein functions. In the past two decades, large-scale PPI networks of a handful of organisms were determined by experimental techniques. However, these experimental methods are time-consuming, expensive, and are not easy to perform on new target organisms. Large-scale PPI data is particularly sparse in plant organisms. Here, we developed a computational approach for detecting PPIs trained and tested on known PPIs of Arabidopsis thaliana and applied to three plants, Arabidopsis thaliana, Glycine max (soybean), and Zea mays (maize) to discover new PPIs on a genome-scale. Our method considers a variety of features including protein sequences, gene co-expression, functional association, and phylogenetic profiles. This is the first work where a PPI prediction method was developed for is the first PPI prediction method applied on benchmark datasets of Arabidopsis. The method showed a high prediction accuracy of over 90% and very high precision of close to 1.0. We predicted 50,220 PPIs in Arabidopsis thaliana, 13,175,414 PPIs in corn, and 13,527,834 PPIs in soybean. Newly predicted PPIs were classified into three confidence levels according to the availability of existing supporting evidence and discussed. Predicted PPIs in the three plant genomes are made available for future reference.

LightGBM-PPI: Predicting protein-protein interactions through LightGBM with multi-information fusion

Protein-protein interactions (PPIs) play an important role in cell life activities such as transcriptional regulation, signal transduction and drug signal transduction. The study of PPIs has become a research hotspot in bioinformatics. However, the identification of PPIs using experimental methods is time-consuming and costly. PPIs prediction based on machine learning is very important. This paper proposes a new protein-protein interactions prediction method called LightGBM-PPI. First, pseudo amino acid composition, autocorrelation descriptor, local descriptor, conjoint triad are employed to extract feature information. Secondly, we use the elastic net to select the optimal feature subset and eliminate redundant features. Finally, the LightGBM is employed as the classifier to predict PPIs and the LightGBM-PPI model is built up. Five-fold cross-validation shows that the prediction accuracy of the Helicobacter pylori and Saccharomyces cerevisiae datasets are 89.03% and 95.07%, respectively. The prediction accuracy of Caenorhabditis elegans, Escherichia coli, Homo sapiens and Mus musculus are 90.16%, 92.16%, 94.83% and 94.57%, respectively, which are superior to the state-of-the-art prediction methods. To further evaluate the advantages and disadvantages of the model, we use one-core network and the crossover network for the Wnt-related pathway to predict PPIs, which can provide new ideas for drug design and disease prevention. A novel matrix of sequence descriptors for predicting protein-protein interactions from amino acid sequences.

Protein-protein interactions (PPIs) play an important role in the life activities of organisms. With the availability of large amounts of protein sequence data, PPIs prediction methods have attracted increasing attention. A variety of protein sequence coding methods have emerged, but the training of these methods is particularly time consuming. To solve this issue, we have proposed a novel matrix sequence coding method. Based on deep neural network (DNN) and a novel matrix protein sequence descriptor, we constructed a protein interaction prediction model for predicting PPIs. When performed on human PPIs data, the method achieved an accuracy of 94.34%, a recall of 98.28%, an area under the curve (AUC) of 97.79% and a loss of 23.25%. A non-redundant dataset was used to evaluate this prediction model, and the prediction accuracy is 88.29%. These results indicate that the matrix of sequence (MOS) descriptor can enhance the predictive power of PPIs and reduce training time, which can be a useful complement for future proteomics research. Reciprocal Perspective for Improved Protein-Protein Interaction Prediction

All protein-protein interaction (PPI) predictors require the determination of an operational decision threshold when differentiating positive PPIs from negatives. Historically, a single global threshold, typically optimized via cross-validation testing, is applied to all protein pairs. However, we here use data visualization techniques to show that no single decision threshold is suitable for all protein pairs, given the inherent diversity of protein interaction profiles. The recent development of high throughput PPI predictors has enabled the comprehensive scoring of all possible protein-protein pairs. This, in turn, has given rise to context, enabling us now to evaluate a PPI within the context of all possible predictions. Leveraging this context, we introduce a novel modeling framework called Reciprocal Perspective (RP), which estimates a localized threshold on a per-protein basis using several rank order metrics. By considering a putative PPI from the perspective of each of the proteins within the pair, RP rescores the predicted PPI and applies a cascaded Random Forest classifier leading to improvements in recall and precision. We here validate RP using two state-of-the-art PPI predictors, the Protein-protein Interaction Prediction Engine and the Scoring PRotein INTeractions methods, over five organisms: Homo sapiens, Saccharomyces cerevisiae, Arabidopsis thaliana, Caenorhabditis elegans, and Mus musculus. Results demonstrate the application of a post hoc RP rescoring layer significantly improves classification (p < 0.001) in all cases over all organisms and this new rescoring approach can apply to any PPI prediction method.

ProfPPIdb: Pairs of physical protein-protein interactions predicted for entire proteomes.

MotivationProtein-protein interactions (PPIs) play a key role in many cellular processes. Most annotations of PPIs mix experimental and computational data. The mix optimizes coverage, but obfuscates the annotation origin. Some resources excel at focusing on reliable experimental data. Here, we focused on new pairs of interacting proteins for several model organisms based solely on sequence-based prediction methods.ResultsWe extracted reliable experimental data about which proteins interact (binary) for eight diverse model organisms from public databases, namely from Escherichia coli, Schizosaccharomyces pombe, Plasmodium falciparum, Drosophila melanogaster, Caenorhabditis elegans, Mus musculus, Rattus norvegicus, Arabidopsis thaliana, and for the previously used Homo sapiens and Saccharomyces cerevisiae. Those data were the base to develop a PPI prediction method for each model organism. The method used evolutionary information through a profile-kernel Support Vector Machine (SVM). With the resulting eight models, we predicted all possible protein pairs in each organism and made the top predictions available through a web application. Almost all of the PPIs made available were predicted between proteins that have not been observed in any interaction, in particular for less well-studied organisms. Thus, our work complements existing resources and is particularly helpful for designing experiments because of its uniqueness. Experimental annotations and computational predictions are strongly influenced by the fact that some proteins have many partners and others few. To optimize machine learning, recent methods explicitly ignored such a network-structure and rely either on domain knowledge or sequence-only methods.
