Simulation Modeling to Assess Line Transect Distance Sampling Under a Range of Translocation Scenarios

Abstract The accuracy of posttranslocation population monitoring methods is critical to assessing long-term success in translocation programs. Translocation can produce unique challenges to monitoring efforts; therefore, it is important to understand the flexibility and robustness of commonly used monitoring methods. In Florida, USA, thousands of gopher tortoises Gopherus polyphemus have been, and continue to be, translocated from development sites to permitted recipient sites. These recipient sites create a broad range of potential monitoring scenarios due to variability in soft-release strategies, habitat conditions, and population demographics. Line transect distance sampling is an effective method for monitoring natural tortoise populations, but it is currently untested for translocated populations. We therefore produced 3,024 individual-based, spatially explicit scenarios of translocated tortoise populations that differed in recipient site and tortoise population properties, based on real-world examples, literature review, and expert opinion. We virtually sampled simulated tortoise populations by using line transect distance sampling methods and built a Bayesian hierarchical model to estimate the population density for each simulation, which incorporated individual-level covariates (i.e., burrow width and burrow occupancy). Line transect distance sampling was largely appropriate for the conditions that typify gopher tortoise recipient sites, particularly when detection probability on the transect lines was greater than or equal to 0.85. Designing the layout of transects relative to the orientation of soft-release pens, to avoid possible sampling biases that lead to extreme outliers in estimates of tortoise densities, resulted in more accurate population estimates. We also suggest that use of individual-level covariates, applied using a Bayesian framework as demonstrated in our study, may improve the applicability of line transect distance sampling surveys in a variety of contexts and that simulation can be a powerful tool for assessing survey design in complex sampling situations.

Size and structure of the southernmost population of the Endangered Barbary macaque Macaca sylvanus in the western Moroccan High Atlas

AbstractThe Barbary macaque Macaca sylvanus is imperiled throughout its distribution range in north-west Africa. In the summers of 2009 and 2013 we used the piecewise line-transect distance sampling method to study the southernmost population in the High Ourika valley, in the western High Atlas of Morocco. This rugged mountainous area is dominated by degraded fruit-poor environments, mostly holm oak Quercus rotundifolia forest patches. We located four and two groups in 2009 and 2013, respectively, and estimated population sizes of 122 and 84 individuals. The mean group size was 12 individuals in 2009 and 46 in 2013. The estimated mean density (individuals per km2) varied among groups (10–171), with a mean of 27. The population structure varied significantly among groups and years. Our records comprised 24.8 and 20% adult males, 24.8 and 22% adult females, 11 and 13% subadults, 13 and 17% juveniles and 26.4 and 26.3% infants in 2009 and 2013, respectively. In both years 50–56% of the population consisted of young individuals (subadults excluded). The mean sex ratio among adults was 1 : 1. The apparent fecundity rate was 1.06 infants per adult female. We propose conservation actions to protect this peripheral population of Barbary macaques.

The number and distribution of polar bears in the western Barents Sea

ABSTRACTPolar bears have experienced a rapid loss of sea-ice habitat in the Barents Sea. Monitoring this subpopulation focuses on the effects on polar bear demography. In August 2015, we conducted a survey in the Norwegian Arctic to estimate polar bear numbers and reveal population substructure. DNA profiles from biopsy samples and ear tags identified on photographs revealed that about half of the bears in Svalbard, compared to only 4.5% in the pack ice north of the archipelago, were recognized recaptures. The recaptured bears had originally been marked in Svalbard, mostly in spring. The existence of a local Svalbard stock, and another ecotype of bears using the pack ice in autumn with low likelihood of visiting Svalbard, support separate population size estimation for the two areas. Spatial and dietary overlap between blackbuck (Antilope cervicapra) and feral horse (Equus caballus) at Point Calimere Wildlife Sanctuary, Southern India: Competition between native versus introduced species

Overgrazing by livestock is a serious threat to the biodiversity in the tropical forests of Asia. Feral horse, an introduced species at Point Calimere Wildlife Sanctuary, is a grazer and overlaps extensively in space and food resources with blackbuck, a native species, and thus could be a potential competitor. We have assessed, between December 2012 and June 2013, if the ecological conditions in the study site favour competition between these two species by assessing their spatial distribution pattern, population density, and dietary overlap. Spatial distribution pattern on direct sighting of both the species across habitats revealed that feral horses ranged mostly in the southern and southeastern parts of the sanctuary, in areas mostly with open grasslands, overlapping extensively in space with blackbuck, a grassland habitat specialist of the sanctuary. Population density estimated using line-transect distance sampling method showed 50 (95% CI 41.6–60.6) blackbucks and 21 (15.2–30.0) feral horses per km2 of the sanctuary. Dietary overlap assessed through site examination of feeding trails revealed that out of 14 plant species identified from blackbuck diet during the study period, 12 (86%) were also consumed by feral horses. Similarly, food plants such as Cloris parpata, a grass species, and herb Desmodiam dryflorae, the principal food of blackbuck, were also the major food plants of feral horses. Further, estimation of food consumption rate showed that feral horse consumed significantly more food per unit time (2.8±0.08g/min) than blackbuck (1.7±0.07g/min). Dietary overlap estimated using Schoener’s Index showed a significant overlap between the two species (overall 89% and habitat-wise 85–90%). An analysis of food preference using Jacob’s Preference Index revealed that all the preferred food plants of the blackbuck were equally preferred by feral horses indicating significant overlap in the diet species composition. Although the density estimate revealed a lesser number of feral horses per capita than blackbuck, the higher food consumption rate of the former coupled with larger body mass, could outweigh the higher density of blackbuck and the same is discussed as an effective ecological competitor. Based on the findings appropriate recommendations are made for the management of blackbuck in the sanctuary.

A comparison of line-transect distance sampling methods for estimating gopher tortoise population densities

Line-transect distance sampling (LTDS) is increasingly used to estimate gopher tortoise (Gopherus polyphemus) densities. The process requires detecting tortoise burrows, and then determining occupancy. We compared 3 LTDS approaches that differ in how burrow detection and occupancy data are integrated, and 2 search strategies. Surveys were conducted at Avon Park Air Force Range in South-central Florida, USA, from April through October 2009. These include 1) LTDS using data from occupied burrows only; 2) LTDS with burrows treated as “clusters” of size 1 or 0 depending on occupancy; 3) LTDS to estimate burrow densities, with occupancy modeling to estimate occupancy rates; and 4) 2 search strategies: standard versus expanded searches. The LTDS method produced reliable burrow density estimates, and tortoise densities were estimated most precisely and with least effort using data from occupied burrows only. However, any method could be biased if burrow occupancy is uncertain. Indeed, in the Florida scrub and pine flatwoods habitats, video-camera scoping was hindered by groundwater or obstructions, resulting in undetermined occupancy for 45% of burrows. Improving scope technologies and surveying during the dry season has improved subsequent results for xeric habitats; however, research is needed to improve detectability of tortoises in mesic habitats with flooded burrows. If occupancy is uncertain, we recommend collecting data on all burrows, irrespective of occupancy, so that burrow densities can be estimated even if occupancy cannot. We do not recommend expanding the search area with sigmoid search paths adjacent to transects owing to potential violations of assumptions, nor use of occupancy modeling, because model requirements may lead to unacceptable exclusion of data. © 2015 The Wildlife Society.

Line transect estimates of Irrawaddy dolphin abundance along the eastern Gulf Coast of Thailand

Effective conservation of coastal marine mammals is largely dependent on reliable knowledge of their abundance, as well as the ecological and human factors driving their distribution. In developing countries, lack of resources and capacity frequently impedes research needed to estimate abundance and to determine the ecological requirements of coastal marine mammals and the impact of threats related to coastal development and fisheries. Over the course of five years, we developed practical research methods and trained local scientists in Thailand to use accepted line transect distance sampling methods for abundance assessment. The study focused on a little-known coastal and freshwater species found throughout Southeast Asia, namely the Irrawaddy dolphin, which has been sighted regularly along the coast of the eastern Gulf of Thailand. During five years of line transect boat surveys in Trat Province, the eastern-most province in Thailand, we found an average of 423 dolphins distributed within 12km of the coast. Compared to other abundance estimates of coastal Irrawaddy dolphins in Southeast Asia, this is a relatively large number. This population could extend into the northern coast of Cambodia, where surveys are currently being planned. The Thai government has begun talks with Cambodia about a transboundary marine protected area that would include areas in both countries where coastal Irrawaddy dolphins are found. Other analyses include photo-identification, modeling environmental factors that determine presence, determination of fresh vs. salt water foraging using stable isotopes, and an assessment of threats. Collaboration between scientists in Thailand, Cambodia and Vietnam is further needed to determine dolphin movement and habitat use across borders.

Improved abundance and trend estimates for sperm whales in the eastern North Pacific from Bayesian hierarchical modeling

Population abundance and trends are informative metrics for assessing population status and basing management decisions, but it can be challenging to estimate these metrics for species that are difficult to detect. We used a Bayesian hierarchical approach to improve estimates of abundance and trends for sperm whales Physeter macrocephalus in the California Current based on 6 surveys conducted from 1991 to 2008. The method consists either of a regression trend or Markov process model for true abundance in the study area and an observation model used to estimate detection probability (in our case, based on line-transect distance sampling methods). Our approach improves upon models that we have applied to other cetacean species by incorpo- rating direct estimates of sampling variance in the number of groups encountered (to reduce esti- mates of process variance) and by using an alternative to the commonly used Horvitz-Thompson- like estimator to better deal with covariate-dependent detection probability estimation when sample sizes are small. Our abundance estimates were much less variable through time than pre- viously published estimates; this has important implications for management under the US Marine Mammal Protection Act. We were unable to precisely estimate overall abundance trends for sperm whales in the study area, but we estimated a high probability that small-group abundance, likely representing adult male abundance, has increased.

Line Transects by Design: The Influence of Study Design, Spatial Distribution and Density of Objects on Estimates of Abundance

The line transect distance sampling method provides unbiased estimates of abundance when organisms are distributed randomly or line transects are laid out randomly, sample sizes are large and other assumptions of the method are met; such, however, is rarely the case in real life. We conducted a simulation study to investigate how spatial distribution and density of objects, and total length, layout and number of transects influence bias, precision, and accuracy of estimates of abundance obtained by distance sampling along line transects. Overall, density estimated using the distance sampling method was within 4.9% of the true density, but it varied substantially depending upon spatial distribution of objects. Of the three spatial distribution patterns considered, estimates of density were least biased, and most precise and accurate when objects were distributed randomly; they were most biased, and least precise and accurate when objects followed a clumped distribution. The estimated bias (% difference between true density and estimated density) for clumped, random and uniform distribution was 13.1%, -0.4%, and 2.1%, respectively; precision (% coefficient of variation, CV( ˆ D )) was 13.7%, 9.1%, and 9.2%; and accuracy (root mean-squared error, RMSE) was 27.9%, 7.4%, and 11.7% for clumped, random, and uniform distribution, respectively. Increasing total transect length and using several short transects (as opposed to few long transects) generally reduced bias, and increased accuracy and precision of estimates of abundance. A systematic layout of transects worked as well as, or better than, random layout, except when objects were distributed uniformly in space. This study advances the utility of the line transect method by providing information both on how study design affects accuracy and precision of abundance estimates, and how it can be improved when assumptions of the method are not strictly met based on a priori knowledge of the spatial distribution and presumed density of the target organism through appropriate changes in the study design.

The Influence of Habitat, Season, and Detectability on Abundance Estimates across an Amazonian Parrot Assemblage

The Amazon basin holds very high parrot species richness but almost nothing is known of parrot population densities in the region or how these vary between species, habitats, sites, and seasons. Such data are becoming important as humans impact on increasing areas of the region. Seventeen parrot species were surveyed using a line transect distance sampling method over 3 yr in floodplain and terra firme forests at two sites in the Tambopata region of southeast Peru. Density estimates for most species were in the range of 3.3–7.8/km 2 , with Brotogeris cyanoptera and Amazona farinosa reaching densities of 22 and 23/km 2 in floodplain forest during the dry season. Parrot densities were higher in floodplain forest than in terra firme forest at both sites. The parrot communities of terra firme forests were similar across sites and seasons, but those in floodplain forests differed widely across sites and across seasons. Upper canopy birds are notoriously difficult to survey. We introduce a procedure to correct for the likely violation of the assumption that all birds on the transect line are detected (distance sampling assumption g(0) = 1). We correct g(0) based on calling rates of birds using a cue-counting technique. Multipliers for g(0) differ across species and site, but not season. This method yielded density estimates on average 22 percent higher (6–40% higher in individual species) than those from the standard method.
