Integrative analysis of multi-omics and imaging data with incorporation of biological information via structural Bayesian factor analysis.

With the rapid development of modern technologies, massive data are available for the systematic study of Alzheimer's disease (AD). Though many existing AD studies mainly focus on single-modality omics data, multi-omics datasets can provide a more comprehensive understanding of AD. To bridge this gap, we proposed a novel structural Bayesian factor analysis framework (SBFA) to extract the information shared by multi-omics data through the aggregation of genotyping data, gene expression data, neuroimaging phenotypes and prior biological network knowledge. Our approach can extract common information shared by different modalities and encourage biologically related features to be selected, guiding future AD research in a biologically meaningful way. Our SBFA model decomposes the mean parameters of the data into a sparse factor loading matrix and a factor matrix, where the factor matrix represents the common information extracted from multi-omics and imaging data. Our framework is designed to incorporate prior biological network information. Our simulation study demonstrated that our proposed SBFA framework could achieve the best performance compared with the other state-of-the-art factor-analysis-based integrative analysis methods. We apply our proposed SBFA model together with several state-of-the-art factor analysis models to extract the latent common information from genotyping, gene expression and brain imaging data simultaneously from the ADNI biobank database. The latent information is then used to predict the functional activities questionnaire score, an important measurement for diagnosis of AD quantifying subjects' abilities in daily life. ChemBioSim: Enhancing Conformal Prediction of In Vivo Toxicity by Use of Predicted Bioactivities.

Computational methods such as machine learning approaches have a strong track record of success in predicting the outcomes of in vitro assays. In contrast, their ability to predict in vivo endpoints is more limited due to the high number of parameters and processes that may influence the outcome. Recent studies have shown that the combination of chemical and biological data can yield better models for in vivo endpoints. The ChemBioSim approach presented in this work aims to enhance the performance of conformal prediction models for in vivo endpoints by combining chemical information with (predicted) bioactivity assay outcomes. Three in vivo toxicological endpoints, capturing genotoxic (MNT), hepatic (DILI), and cardiological (DICC) issues, were selected for this study due to their high relevance for the registration and authorization of new compounds. Since the sparsity of available biological assay data is challenging for predictive modeling, predicted bioactivity descriptors were introduced instead. Thus, a machine learning model for each of the 373 collected biological assays was trained and applied on the compounds of the in vivo toxicity data sets. Besides the chemical descriptors (molecular fingerprints and physicochemical properties), these predicted bioactivities served as descriptors for the models of the three in vivo endpoints. For this study, a workflow based on a conformal prediction framework (a method for confidence estimation) built on random forest models was developed. Furthermore, the most relevant chemical and bioactivity descriptors for each in vivo endpoint were preselected with lasso models. The incorporation of bioactivity descriptors increased the mean F1 scores of the MNT model from 0.61 to 0.70 and for the DICC model from 0.72 to 0.82 while the mean efficiencies increased by roughly 0.10 for both endpoints. In contrast, for the DILI endpoint, no significant improvement in model performance was observed. Besides pure performance improvements, an analysis of the most important bioactivity features allowed detection of novel and less intuitive relationships between the predicted biological assay outcomes used as descriptors and the in vivo endpoints. This study presents how the prediction of in vivo toxicity endpoints can be improved by the incorporation of biological information—which is not necessarily captured by chemical descriptors—in an automated workflow without the need for adding experimental workload for the generation of bioactivity descriptors as predicted outcomes of bioactivity assays were utilized. Pathway analysis of rare variants for the clustered phenotypes by using hierarchical structured components analysis

BackgroundsRecent large-scale genetic studies often involve clustered phenotypes such as repeated measurements. Compared to a series of univariate analyses of single phenotypes, an analysis of clustered phenotypes can be useful for substantially increasing statistical power to detect more genetic associations. Moreover, for the analysis of rare variants, incorporation of biological information can boost weak effects of the rare variants.ResultsThrough simulation studies, we showed that the proposed method outperforms other method currently available for pathway-level analysis of clustered phenotypes. Moreover, a real data analysis using a large-scale whole exome sequencing dataset of 995 samples with metabolic syndrome-related phenotypes successfully identified the glyoxylate and dicarboxylate metabolism pathway that could not be identified by the univariate analyses of single phenotypes and other existing method.ConclusionIn this paper, we introduced a novel pathway-level association test by combining hierarchical structured components analysis and penalized generalized estimating equations. The proposed method analyzes all pathways in a single unified model while considering their correlations. Modeling correlated marker effects in genome-wide prediction via Gaussian concentration graph models

In genome-wide prediction, independence of marker allele substitution effects is typically assumed; however, since early stages in the evolution of this technology it has been known that nature points to correlated effects. In statistics, graphical models have been identified as a useful and powerful tool for covariance estimation in high dimensional problems and it is an area that has recently experienced a great expansion. In particular, Gaussian concentration graph models (GCGM) have been widely studied. These are models in which the distribution of a set of random variables, the marker effects in this case, is assumed to be Markov with respect to an undirected graph G. In this paper, Bayesian (Bayes G and Bayes G-D) and frequentist (GML-BLUP) methods adapting the theory of GCGM to genome-wide prediction were developed. Different approaches to define the graph G based on domain-specific knowledge were proposed, and two propositions and a corollary establishing conditions to find decomposable graphs were proven. These methods were implemented in small simulated and real datasets. In our simulations, scenarios where correlations among allelic substitution effects were expected to arise due to various causes were considered, and graphs were defined on the basis of physical marker positions. Results showed improvements in correlation between phenotypes and predicted additive genetic values and accuracies of predicted additive genetic values when accounting for partially correlated allele substitution effects. Extensions to the multiallelic loci case were described and some possible refinements incorporating more flexible priors in the Bayesian setting were discussed. Our models are promising because they allow incorporation of biological information in the prediction process, and because they are more flexible and general than other models accounting for correlated marker effects that have been proposed previously.

Gaussian covariance graph models accounting for correlated marker effects in genome-wide prediction.

Several statistical models used in genome-wide prediction assume uncorrelated marker allele substitution effects, but it is known that these effects may be correlated. In statistics, graphical models have been identified as a useful tool for covariance estimation in high-dimensional problems and it is an area that has recently experienced a great expansion. In Gaussian covariance graph models (GCovGM), the joint distribution of a set of random variables is assumed to be Gaussian and the pattern of zeros of the covariance matrix is encoded in terms of an undirected graph G. In this study, methods adapting the theory of GCovGM to genome-wide prediction were developed (Bayes GCov, Bayes GCov-KR and Bayes GCov-H). In simulated data sets, improvements in correlation between phenotypes and predicted breeding values and accuracies of predicted breeding values were found. Our models account for correlation of marker effects and permit to accommodate general structures as opposed to models proposed in previous studies, which consider spatial correlation only. In addition, they allow incorporation of biological information in the prediction process through its use when constructing graph G, and their extension to the multi-allelic loci case is straightforward.

Integrative analysis of transcriptomic and metabolomic data via sparse canonical correlation analysis with incorporation of biological information.

Integrative analysis of high dimensional omics data is becoming increasingly popular. At the same time, incorporating known functional relationships among variables in analysis of omics data has been shown to help elucidate underlying mechanisms for complex diseases. In this article, our goal is to assess association between transcriptomic and metabolomic data from a Predictive Health Institute (PHI) study that includes healthy adults at a high risk of developing cardiovascular diseases. Adopting a strategy that is both data-driven and knowledge-based, we develop statistical methods for sparse canonical correlation analysis (CCA) with incorporation of known biological information. Our proposed methods use prior network structural information among genes and among metabolites to guide selection of relevant genes and metabolites in sparse CCA, providing insight on the molecular underpinning of cardiovascular disease. Our simulations demonstrate that the structured sparse CCA methods outperform several existing sparse CCA methods in selecting relevant genes and metabolites when structural information is informative and are robust to mis-specified structural information. Our analysis of the PHI study reveals that a number of gene and metabolic pathways including some known to be associated with cardiovascular diseases are enriched in the set of genes and metabolites selected by our proposed approach.

On biological validity indices for soft clustering algorithms for gene expression data

Unsupervised clustering methods such as K-means, hierarchical clustering and fuzzy c-means have been widely applied to the analysis of gene expression data to identify biologically relevant groups of genes. Recent studies have suggested that the incorporation of biological information into validation methods to assess the quality of clustering results might be useful in facilitating biological and biomedical knowledge discoveries. In this study, we generalize two bio-validity indices, the biological homogeneity index and the biological stability index, to quantify the abilities of soft clustering algorithms such as fuzzy c-means and model-based clustering. The results of an evaluation of several existing soft clustering algorithms using simulated and real data sets indicate that the soft versions of the indices provide both better precision and better accuracy than the classical ones. The significance of the proposed indices is also discussed.

Challenges for Risk Assessors

At the early part of the 21st century, occupational safety and health risk assessors face a variety of challenges. In addition to technical issues, the challenges for risk assessors include: assessment of risks of mixtures/and synergistic effects; incorporation of biological information into risk assessments; development of different ways of presenting risk information to better inform policy makers and the public; better expressions of uncertainty and assumptions; and harmonization of assessments across agencies and countries. All of these challenges will occur against a background of unfolding understanding of human and other genomes. Risk assessors will be motivated and pressured to use genomic and related technologies, but ethical, social, and technical issues need to be addressed before widespread use.

Incorporation of biological information in water quality planning

Progress toward the goal of restoring integrity to the waters in the United States has been difficult to assess. This difficulty may arise from the type of regulatory policy that has been traditionally used. With the advent of widespread wastewater treatment, the use of a planning approach employing receiving water impact standards may offer a more practical and direct means of defining and assessing integrity. Biological community response is shown to offer an integrated approach to implementing and evaluating water quality management policy. The state of Maine (USA) has revised its water quality law by utilizing biological community response to assess integrity. This law is presented as a model that employs impact measures and a planning approach for the implementation of water quality management policy.
