Identification and Validation of Quantitative Trait Loci Associated with Fruit Puffiness in a Processing Tomato Population

Physiological disorders impact the yield and quality of marketable fruit in tomato. Puffy fruit caused by cavities inside the locule can be problematic for processing and fresh market quality. In this paper, we used a recombinant inbred line (RIL) and three derived processing tomato populations to map and validate quantitative trait loci (QTLs) for fruit puffiness across environments. Binary interval mapping was used for mapping the incidence of fruit puffiness, and non-parametric interval mapping and parametric composite interval mapping were used for mapping severity. Marker–trait regressions were carried out to validate putative QTLs in subsequent crosses. QTLs were detected on chromosome (Chr) 1, 2, and 4. Only the QTL on Chr 1 was validated in progeny from subsequent crosses. This QTL explained up to 22.5% of the variance in the percentage of puffy fruit, with a significant interaction between loci on Chr 2 and 4, increasing the percentage of puffy fruit by an additional 15%. The allele responsible for puffy fruit on Chr 1 was inherited from parent FG02-188 and was dominant towards increased incidence and severity. Marker-assisted selection (MAS) for the QTL on Chr 1 was as efficient as genomic selection (GS) in reducing the incidence and severity of puffy fruit, despite the potential contribution of other loci.

Identification and characterization of whole blood gene expression and splicing quantitative trait loci during early to mid-lactation of dairy cattle

BackgroundCharacterization of regulatory variants (e.g., gene expression quantitative trait loci, eQTL; gene splicing QTL, sQTL) is crucial for biologically interpreting molecular mechanisms underlying loci associated with complex traits. However, regulatory variants in dairy cattle, particularly in specific biological contexts (e.g., distinct lactation stages), remain largely unknown. In this study, we explored regulatory variants in whole blood samples collected during early to mid-lactation (22–150 days after calving) of 101 Holstein cows and analyzed them to decipher the regulatory mechanisms underlying complex traits in dairy cattle.ResultsWe identified 14,303 genes and 227,705 intron clusters expressed in the white blood cells of 101 cattle. The average heritability of gene expression and intron excision ratio explained by cis-SNPs is 0.28 ± 0.13 and 0.25 ± 0.13, respectively. We identified 23,485 SNP-gene expression pairs and 18,166 SNP-intron cluster pairs in dairy cattle during early to mid-lactation. Compared with the 2,380,457 cis-eQTLs reported to be present in blood in the Cattle Genotype-Tissue Expression atlas (CattleGTEx), only 6,114 cis-eQTLs (P < 0.05) were detected in the present study. By conducting colocalization analysis between cis-e/sQTL and the results of genome-wide association studies (GWAS) from four traits, we identified a cis-e/sQTL (rs109421300) of the DGAT1 gene that might be a key marker in early to mid-lactation for milk yield, fat yield, protein yield, and somatic cell score (PP4 > 0.6). Finally, transcriptome-wide association studies (TWAS) revealed certain genes (e.g., FAM83H and TBC1D17) whose expression in white blood cells was significantly (P < 0.05) associated with complex traits.ConclusionsThis study investigated the genetic regulation of gene expression and alternative splicing in dairy cows during early to mid-lactation and provided new insights into the regulatory mechanisms underlying complex traits of economic importance.

Identification of Quantitative Trait Loci Associated with Seed Quality Traits in Two Early-Maturing Soybean Populations

In Canada, soybean (Glycine max (L.) Merr.) is primarily cultivated in three provinces (Ontario, Quebec, and Manitoba). Canadian breeders want to expand the current cultivation range to more northern agro-environments by developing early-maturing elite lines while maintaining good seed quality traits. To examine quantitative trait loci (QTL) involved in 100-seed weight and seed protein, oil, and fatty acid (oleic, linolenic, and linoleic acids) contents, we generated an early-maturing recombinant inbred line population (QS15544RIL) and an F2:F3 (QS15524F2:F3) population adapted to cultivation zones MGs 00 and 000, and phenotyped them for three and one years, respectively. Using two mapping algorithms (Inclusive composite interval mapping and Genome-wide composite interval mapping), we identified a total of 12 major regions that were either associated with QS15544RIL (five loci), QS15524F2:F3 (four loci), or both (three loci) populations. Of the 12 identified regions, three (RIL_GM12, RIL_GM16, and F2_GM04.2) were not previously identified and might respectively serve as novel sources of regulation for oil content, seed weight, and oleic acid. For the RIL_GM05 locus, we identified two novel variants in Glyma.05G244100/MOTHER OF FT AND TFL1, a gene with a confirmed role in the regulation of oleic and linoleic acid contents. Two of the major loci (RIL_GM04 and RIL_GM16) associated with the 100-seed weight trait and one locus (F2_GM04.2) associated with oleic acid were found to be overlapping three loci (E8-r1, GM16:5,680,173-5,730,237, and E8-r2) involved in early-maturity and/or shorter pod-filling that were previously identified by our group, suggesting possible breeding bottlenecks due to linkage drag or pleiotropic effects.

Analyzing genetic diversity in luffa and developing a Fusarium wilt-susceptible linked SNP marker through a single plant genome-wide association (sp-GWAS) study

BackgroundLuffa (Luffa spp.) is an economically important crop of the Cucurbitaceae family, commonly known as sponge gourd or vegetable gourd. It is an annual cross-pollinated crop primarily found in the subtropical and tropical regions of Asia, Australia, Africa, and the Americas. Luffa serves not only as a vegetable but also exhibits medicinal properties, including anti-inflammatory, antidiabetic, and anticancer effects. Moreover, the fiber derived from luffa finds extensive applications in various fields such as biotechnology and construction. However, luffa Fusarium wilt poses a severe threat to its production, and existing control methods have proven ineffective in terms of cost-effectiveness and environmental considerations. Therefore, there is an urgent need to develop luffa varieties resistant to Fusarium wilt. Single-plant GWAS (sp-GWAS) has been demonstrated as a promising tool for the rapid and efficient identification of quantitative trait loci (QTLs) associated with target traits, as well as closely linked molecular markers.ResultsIn this study, a collection of 97 individuals from 73 luffa accessions including two major luffa species underwent single-plant GWAS to investigate luffa Fusarium wilt resistance. Utilizing the double digest restriction site associated DNA (ddRAD) method, a total of 8,919 high-quality single nucleotide polymorphisms (SNPs) were identified. The analysis revealed the potential for Fusarium wilt resistance in accessions from both luffa species. There are 6 QTLs identified from 3 traits, including the area under the disease progress curve (AUDPC), a putative disease-resistant QTL, was identified on the second chromosome of luffa. Within the region of linkage disequilibrium, a candidate gene homologous to LOC111009722, which encodes peroxidase 40 and is associated with disease resistance in Cucumis melo, was identified. Furthermore, to validate the applicability of the marker associated with resistance from sp-GWAS, an additional set of 21 individual luffa plants were tested, exhibiting 93.75% accuracy in detecting susceptible of luffa species L. aegyptiaca Mill.ConclusionIn summary, these findings give a hint of genome position that may contribute to luffa wild resistance to Fusarium and can be utilized in the future luffa wilt resistant breeding programs aimed at developing wilt-resistant varieties by using the susceptible-linked SNP marker.

Identification of quantitative trait loci associated with leaf rust resistance in rye by precision mapping

BackgroundLeaf rust (LR) is among the most destructive fungal diseases of rye (Secale cereale L.). Despite intensive research using various analytical and methodological approaches, such as quantitative trait locus (QTL) mapping, candidate gene expression analysis, and transcriptome sequencing, the genetic basis of the rye immune response to LR remains unclear.ResultsA genome-wide association study was employed to detect QTLs controlling the immune response to LR of rye. A mapping population, G38A, was constructed by crossing two inbred lines: 723 (susceptible to LR) and JKI-NIL-Pr3 (a donor of the LR resistance gene Pr3). For genotyping, SNP-DArT and silico-DArT markers were used. Resistance phenotyping was conducted by visual assessment of the infection severity in detached leaf segments inoculated with two isolates of Puccinia recondita f. sp. secalis, namely, 60/17/2.1 (isolate S) in the main experiment and 86/n/2.1_5x (isolate N) in the validation experiment, at 10 and 17 days post-infection (dpi), respectively.In total, 42,773 SNP-DArT and 105,866 silico-DArT markers were included in the main analysis including isolate S, of which 129 and 140 SNP-DArTs and 767 and 776 silico-DArTs were significantly associated (p ≤ 0.001; − log10(p) ≥ 3.0) with the immune response to LR at 10 and 17 dpi, respectively. Most significant markers were mapped to chromosome 1R. The number of common markers from both systems and at both time points occupying common chromosomal positions was 37, of which 21 were positioned in genes, comprising 18 markers located in exons and three in introns. This gene pool included genes encoding proteins with a known function in response to LR (e.g., a NBS-LRR disease resistance protein-like protein and carboxyl-terminal peptidase).ConclusionThis study has expanded and supplemented existing knowledge of the genetic basis of rye resistance to LR by (1) detecting two QTLs associated with the LR immune response of rye, of which one located on the long arm of chromosome 1R is newly detected, (2) assigning hundreds of markers significantly associated with the immune response to LR to genes in the ‘Lo7’ genome, and (3) predicting the potential translational effects of polymorphisms of SNP-DArT markers located within protein-coding genes.

Flavour improvement in early generations of fresh market tomatoes (Solanum lycopersicum): I. Identification of QTL for sensory attributes, physicochemical measurements and volatile compounds

AbstractHuman sensory analysis is the most appropriate method for assessing the flavour of fresh market tomatoes, but it is very labour and time consuming. Therefore, sensory attributes are often neglected in early generations of breeding programmes and genetic studies, although there is a demand for tomatoes with improved flavour. In this study, the recently developed Breeders' Sensory Test was applied to an F2 mapping population derived from two parents with superior flavour. Sensory attributes, physicochemical measurements, volatiles and fruit weight were assessed in organic low‐input and hydroponic cultivation. A linkage map spanning 1070 cM was developed. In total, 71 quantitative trait loci (QTL) were detected for the means of both cultivation systems, 61 for organic and 46 for hydroponic cultivation. A proportion of 27% of the loci were co‐localized between both cultivation systems. Nine distinct QTL clusters for flavour‐related traits were identified, including a large cluster on chromosome 6 comprising five sensory and nine volatile QTL. The sensory QTL on chromosomes 2, 5, 6, 10 and 11, partly within clusters, are recommended for marker‐assisted selection.

Yield-related quantitative trait loci identification and lint percentage hereditary dissection under salt stress in upland cotton.

Salinity is frequently mentioned as a major constraint in worldwide agricultural production. Lint percentage (LP) is a crucial yield-component in cotton lint production. While the genetic factors affect cotton yield in saline soils are still unclear. Here, we employed a recombinant inbred line population in upland cotton (Gossypium hirsutum L.) and investigated the effects of salt stress on five yield and yield component traits, including seed cotton yield per plant, lint yield per plant, boll number per plant, boll weight, and LP. Between three datasets of salt stress (E1), normal growth (E2), and the difference values dataset of salt stress and normal conditions (D-value), 87, 82, and 55 quantitative trait loci (QTL) were detectable, respectively. In total, five QTL (qLY-Chr6-2, qBNP-Chr4-1, qBNP-Chr12-1, qBNP-Chr15-5, qLP-Chr19-2) detected in both in E1 and D-value were salt related QTL, and three stable QTL (qLP-Chr5-3, qLP-Chr13-1, qBW-Chr5-5) were detected both in E1 and E2 across 3 years. Silencing of nine genes within a stable QTL (qLP-Chr5-3) highly expressed in fiber developmental stages increased LP and decreased fiber length (FL), indicating that multiple minor-effect genes clustered on Chromosome 5 regulate LP and FL. Additionally, the difference in LP caused by Gh_A05G3226 is mainly in transcription level rather than in the sequence difference. Moreover, silencing of salt related gene (GhDAAT) within qBNP-Chr4-1 decreased salt tolerance in cotton. Our findings shed light on the regulatory mechanisms underlining cotton salt tolerance and fiber initiation.

Genome-wide association mapping in rice MAGIC indica panel detects QTLs and genes for broad-spectrum resistance breeding against African bacterial blight

Rice (Oryza sativa) bacterial blight (BB) is a direct threat to production in Africa. The extent of damage on the continent is not known. We conducted a genome-wide association study (GWAS) to seek out Quantitative trait loci (QTL) that confer the broad-spectrum resistance (BSR) to rice Xanthomonas oryzae pv. oryzae in the rice Multiparent advanced generation intercross (MAGIC) population. The diverse genetic composition and high levels of recombination, are potential resources for the identification of QTL for BSR. Dealing with the ever-evolving Xoo requires identification of novel R gene and resistance quantitative trait loci (QTL). We conducted a genome-wide association study (GWAS) using 250 rice MAGIC indica panel to evaluate for resistance to three Xoo strains from Cote D'Ivoire, namely XooCIkor, XooCIgag and XooCIcii2 which are prevalent highly virulent pathotypes. Using the 3 K RG 4.8mio filtered SNP Dataset, a total of 3 QTL associated with BB resistance on chromosome 9, 6 and 5 were identified. The results of the GWAS identified novel loci that gives useful insight for more investigation and also validated known genes underlying resistance to virulent African strains of BB. Genetic donors identified in this will help plant breeders in improving and broadening resistance to BB.

Identification and validation of major and stable quantitative trait locus for falling number in common wheat (Triticum aestivum L.).

A major and stable QTL, QFn.sau-1B.2, which can explain 13.6% of the PVE in FN and has a positive effect on resistance in SGR, was mapped and validated. The falling number (FN) is considered one of the most important quality traits of wheat grain and is the most important quality evaluation index for wheat trade worldwide. The quantitative trait loci (QTLs) for FN were mapped in three years of experiments. 23, 30, and 58 QTLs were identified using the ICIM-BIP, ICIM-MET, and ICIM-EPI methods, respectively. Among them, seven QTLs were considered stable. QFn.sau-1B.2, which was mapped to the 1BL chromosome, can explain 13.6% of the phenotypic variation on average and is considered a major and stable QTL for FN. This QTL was mapped in a 1cM interval and is flanked by the markers AX-110409346 and AX-108743901. Epistatic analysis indicated that QFN.sau-1B.2 has a strong influence on FN through both additive and epistatic effects. The Kompetitive Allele-Specific PCR marker KASP-AX-108743901, which is closely linked to QFn.sau-1B.2, was designed. The genetic effect of QFn.sau-1B.2 on FN was successfully confirmed in Chuannong18 × T1208 and CN17 × CN11 populations. Moreover, the results of the additive effects of favorable alleles for FN showed that the QTLs for FN had significant effects not only on FN but also on the resistance to spike germination. Within the interval of QFn.sau-1B.2, 147 high-confidence genes were found. According to the gene annotation and the transcriptome data, four genes might be associated with FN. QFn.sau-1B.2 may provide a new resource for the high-quality breeding of wheat in the future.

Identification of additional body weight QTLs in the Berlin Fat Mouse BFMI861 lines using time series data

The Berlin Fat Mouse Inbred line (BFMI) is a model for obesity and metabolic syndrome. The sublines BFMI861-S1 and BFMI861-S2 differ in weight despite high genetic similarity and a shared obesity-related locus. This study focused on identifying additional body weight quantitative trait loci (QTLs) by analyzing weekly weight measurements in a male population of the advanced intercross line BFMI861-S1 x BFMI861-S2. QTL analysis, utilizing 200 selectively genotyped mice (GigaMUGA) and 197 males genotyped for top SNPs, revealed a genome-wide significant QTL on Chr 15 (68.46 to 81.40 Mb) for body weight between weeks 9 to 20. Notably, this QTL disappeared (weeks 21 to 23) and reappeared (weeks 24 and 25) coinciding with a diet change. Additionally, a significant body weight QTL on Chr 16 (3.89 to 22.79 Mb) was identified from weeks 6 to 25. Candidate genes, including Gpt, Cbx6, Apol6, Apol8, Sun2 (Chr 15) and Trap1, Rrn3, Mapk1 (Chr 16), were prioritized. This study unveiled two additional body weight QTLs, one of which is novel and responsive to diet changes. These findings illuminate genomic regions influencing weight in BFMI and emphasize the utility of time series data in uncovering novel genetic factors.

QTL Mapping and Data Mining to Identify Genes Associated with Soybean Epicotyl Length Using Cultivated Soybean and Wild Soybean.

Soybean (Glycine max) plants first emerged in China, and they have since been established as an economically important oil crop and a major source of daily protein for individuals throughout the world. Seed emergence height is the first factor that ensures seedling adaptability to field management practices, and it is closely related to epicotyl length. In the present study, the Suinong 14 and ZYD00006 soybean lines were used as parents to construct chromosome segment substitution lines (CSSLs) for quantitative trait loci (QTL) identification. Seven QTLs were identified using two years of epicotyl length measurement data. The insertion region of the ZYD00006 fragment was identified through whole genome resequencing, with candidate gene screening and validation being performed through RNA-Seq and qPCR, and Glyma.08G142400 was ultimately selected as an epicotyl length-related gene. Through combined analyses of phenotypic data from the study population, Glyma.08G142400 expression was found to be elevated in those varieties exhibiting longer epicotyl length. Haplotype data analyses revealed that epicotyl data were consistent with haplotype typing. In summary, the QTLs found to be associated with the epicotyl length identified herein provide a valuable foundation for future molecular marker-assisted breeding efforts aimed at improving soybean emergence height in the field, with the Glyma.08G142400 gene serving as a regulator of epicotyl length, offering new insight into the mechanisms that govern epicotyl development.

Development of Genome-Wide Intron Length Polymorphism (ILP) Markers in Tea Plant (Camellia sinensis) and Related Applications for Genetics Research.

The market value of tea is largely dependent on the tea species and cultivar. Therefore, it is important to develop efficient molecular markers covering the entire tea genome that can be used for the identification of tea varieties, marker-assisted breeding, and mapping important quantitative trait loci for beneficial traits. In this study, genome-wide molecular markers based on intron length polymorphism (ILP) were developed for tea trees. A total of 479, 1393, and 1342 tea ILP markers were identified using the PCR method in silico from the 'Shuchazao' scaffold genome, the chromosome-level genome of 'Longjing 43', and the ancient tea DASZ chromosome-level genome, respectively. A total of 230 tea ILP markers were used to amplify six tea tree species. Among these, 213 pairs of primers successfully characterize products in all six species, with 112 primer pairs exhibiting polymorphism. The polymorphism rate of primer pairs increased with the improvement in reference genome assembly quality level. The cross-species transferability analysis of 35 primer pairs of tea ILP markers showed an average amplification rate of 85.17% through 11 species in 6 families, with high transferability in Camellia reticulata and tobacco. We also used 40 pairs of tea ILP primers to evaluate the genetic diversity and population structure of C. tetracocca with 176 plants from Puan County, Guizhou Province, China. These genome-wide markers will be a valuable resource for genetic diversity analysis, marker-assisted breeding, and variety identification in tea, providing important information for the tea industry.

A high-density genetic linkage map and QTL identification for growth traits in dusky kob (Argyrosomus japonicus)

High-density genetic linkage maps provide a foundational genomic resource for quantitative trait locus (QTL) mapping, candidate gene localisation, and comparative genomic analysis. Data from such studies, in turn, can be incorporated into marker or genomics assisted selective breeding strategies for increased efficiency of aquaculture production. This study aimed to construct the first high-density genetic linkage map for dusky kob (Argyrosomus japonicus) a commercially important marine finfish in Asia, Australia, and South Africa. Using 2b-restriction site-associated DNA (2b-RAD) sequencing for genome-wide single nucleotide polymorphism (SNP) genotyping, in three full-sib F1 families (Family 1, n = 69 offspring; Family 2, n = 73 offspring; and Family 3, n = 70 offspring), led to the discovery and genotyping of 22,789 SNPs. Among these, 3992 quality filtered and informative SNPs were mapped to 24 linkage groups (LGs), aligning with the species' proposed haploid chromosome number. The total integrated genetic map spanned a length of 2550 cM with an average marker spacing of 0.68 cM, achieving a genome coverage of 98.61%. Male and female specific maps highlighted differential map lengths and recombination rates between the sexes, with the female map slightly longer and a lower recombination frequency than for the male. QTL analysis for growth-related traits, weight (W), standard length (sL), and Fulton's condition factor (K), identified a total of 25 QTLs of which five QTLs were found to be consistently shared across the traits. Collectively, these shared QTLs explained a substantial proportion of the phenotypic variance, accounting for between 9.30 and 19.30% of the observed variation, suggesting potential major genes for growth. These QTL regions led to the discovery of 65 potential candidate genes, including 11 genes that were specifically located within the shared QTLs. These genes were linked to essential biological processes, including metabolism, immunity, stress response, development, and vascular function. The establishment of this high-density genetic linkage map represents an important genomic resource for comprehending the genetic determinants of economically important traits in A. japonicus, with implications for advancing and optimising ongoing marker-assisted selection (MAS) initiatives in the species.

Identification of QTLs and validation of molecular markers associated with reaction to Fusarium wilt in the common bean cultivar BRS FP403

AbstractFusarium wilt, caused by the fungus Fusarium oxysporum f. sp. phaseoli, is one of the most prevalent diseases in the common bean crop (Phaseolus vulgaris). However, there is little information regarding the genetics of reaction to this disease. Thus, the aims of this study were to estimate genetic parameters, identify quantitative trait loci (QTLs) associated with reaction to Fusarium wilt, and validate the markers identified. A total of 165 progenies of the population BRS FP403 × BRS Horizonte were evaluated. Evaluation was made in 2016 and 2017 in field trials in an area infested with the pathogen in Santo Antônio de Goiás, Brazil. Genotyping of single nucleotide polymorphism and SilicoDArT, where DArT is Diversity Arrays Technology, markers using the DArTseq technology was performed in the F2 generation. Analyses of the phenotypic data indicated the presence of variability among the progenies and the possibility of success from selection, with high estimates of heritability (90%) and gain from selection (37%). A genetic map was obtained with 702 markers and spanned 3069 cM. Five QTLs associated with reaction to Fusarium wilt were identified on five chromosomes. There was interaction between the QTLs and years. Through joint analysis, four QTLs were identified on chromosomes Pv01, Pv02, Pv03, and Pv04, explaining 5.8%–40.5% of the variation. The QTL FOP2.3403H explained 40.5% of phenotypic variation and was stable over the 2 years. From this QTL, two hydrolysis probes were developed for genotyping in a panel of lines for validation. Selection efficiency was over 92%, indicating considerable potential for use in marker‐assisted selection.

Identification of QTLs associated with seed protein concentration in two diverse recombinant inbred line populations of pea.

Improving the seed protein concentration (SPC) of pea (Pisum sativum L.) has turned into an important breeding objective because of the consumer demand for plant-based protein and demand from protein fractionation industries. To support the marker-assisted selection (MAS) of SPC towards accelerated breeding of improved cultivars, we have explored two diverse recombinant inbred line (RIL) populations to identify the quantitative trait loci (QTLs) associated with SPC. The two RIL populations, MP 1918 × P0540-91 (PR-30) and Ballet × Cameor (PR-31), were derived from crosses between moderate SPC × high SPC accessions. A total of 166 and 159 RILs of PR-30 and PR-31, respectively, were genotyped using an Axiom® 90K SNP array and 13.2K SNP arrays, respectively. The RILs were phenotyped in replicated trials in two and three locations of Saskatchewan, Canada in 2020 and 2021, respectively, for agronomic assessment and SPC. Using composite interval mapping, we identified three QTLs associated with SPC in PR-30 and five QTLs in PR-31, with the LOD value ranging from 3.0 to 11.0. A majority of these QTLs were unique to these populations compared to the previously known QTLs for SPC. The QTL SPC-Ps-5.1 overlapped with the earlier reported SPC associated QTL PC-QTL-3. Three QTLs, SPC-Ps-4.2, SPC-Ps-5.1, and SPC-Ps-7.2 with LOD scores of 7.2, 7.9, and 11.3, and which explained 14.5%, 11.6%, and 11.3% of the phenotypic variance, respectively, can be used for marker-assisted breeding to increase SPC in peas. Eight QTLs associated with the grain yield were identified with LOD scores ranging from 3.1 to 8.2. Two sets of QTLs, SPC-Ps-2.1 and GY-Ps-2.1, and SPC-Ps-5.1 and GY-Ps-5.3, shared the QTL/peak regions. Each set of QTLs contributed to either SPC or grain yield depending on which parent the QTL region is derived from, thus confirming that breeding for SPC should take into consideration the effects on grain yield.

Genome-wide association study for identification of marker-trait association conferring resistance to scald from globally collected barley germplasm.

Scald is one of the major economically important foliar diseases in barley, causing susceptible varieties up to 40% of yield loss. The identification of quantitative trait loci (QTL) and elite alleles that confer resistance to scald is imperative in reducing the threats to barley production. In this study, genome-wide association studies (GWAS) were conducted using a panel of 697 barley genotypes to identify QTL for scald resistance. Field experiments were conducted over three consecutive years. Among different models used for GWAS analysis, FarmCPU was shown to be the best-suited model. Nineteen significant marker-trait associations (MTAs) related to scald resistance were identified across six different chromosomes. Eleven of these MTAs correspond to previously reported scald resistance genes Rrs1, Rrs4, and Rrs2, respectively. Eight novel MTAs were identified in this study with the candidate genes encoding a diverse class of proteins including region leucine-rich repeats (LRR), AP2/ERF transcription factor, homeodomain-leucine zipper, and protein kinases family proteins. The combination of identified superior alleles significantly reduces disease severity scores. The results will be valuable for marker-assisted breeding for developing scald-resistant varieties.

Fhb9, a major QTL for Fusarium head blight resistance improvement in wheat

Fusarium head blight (FHB), mainly caused by Fusarium graminearum, is one of the most devastating diseases of wheat worldwide. Identification and validation of major quantitative trait loci (QTLs) for FHB resistance without negative effects on agronomic traits is critical to success in breeding FHB-resistant cultivars. In this study, a stable major QTL on chromosome arm 2DL was identified by evaluating a recombinant inbred line (RIL) population derived from Shi4185×Shijiazhuang 8 in both field and greenhouse experiments. QTL mapping and pedigree analyses indicated that the 2DL QTL is the same QTL as QFhb-2DL previously identified in Ji5265, therefore, designated Fhb9. Four kompetitive amplicon sequence polymorphism (KASP) markers were developed based on exome capture sequencing data to enhance marker density in the Fhb9 region, and it was delimited to an interval between single nucleotide polymorphism (SNP) markers KASP-12056 (533.8) and KASP-525 (525.9 Mb) explained 26.0-30.1% of the phenotypic variation. Analysis of the geographic distribution of the Fhb9 resistance allele suggested that it originated from Huang-Huai winter wheat region in China, and very low frequency of Fhb9 in modern Chinese cultivars reveals that it has not been widely deployed in breeding programs. Field and greenhouse evaluation of yield-related traits of near-isogenic lines (NILs) contrasting in Fhb9 alleles indicated that Fhb9 resistance allele did not show any adverse effects on those traits. Fhb9 showed an additive effect on enhancing FHB resistance with Fhb1. Therefore, Fhb9 is a valuable major QTL for improving FHB resistance in wheat and the near-diagnostic markers developed in this study will facilitate its deployment in wheat breeding programs.

Identification of Quantitative Trait Loci (QTL) for Sucrose and Protein Content in Soybean Seed.

Protein and sugar content are important seed quality traits in soybean because they improve the value and sustainability of soy food and feed products. Thus, identifying Quantitative Trait Loci (QTL) for soybean seed protein and sugar content can benefit plant breeders and the soybean market by accelerating the breeding process via marker-assisted selection. For this study, a population of recombinant inbred lines (RILs) was developed from a cross between R08-3221 (high protein and low sucrose) and R07-2000 (high sucrose and low protein). Phenotypic data for protein content were taken from the F2:4 and F2:5 generations. The DA7250 NIR analyzer and HPLC instruments were used to analyze total seed protein and sucrose content. Genotypic data were generated using analysis via the SoySNP6k chip. A total of four QTLs were identified in this study. Two QTLs for protein content were located on chromosomes 11 and 20, and two QTLs associated with sucrose content were located on chromosomes 14 and. 11, the latter of which co-localized with detected QTLs for protein, explaining 10% of the phenotypic variation for protein and sucrose content in soybean seed within the study population. Soybean breeding programs can use the results to improve soybean seed quality.

Identification of quantitative trait loci (QTLs) regulating leaf SPAD value and trichome density in mungbean (Vigna radiata L.) using genotyping-by-sequencing (GBS) approach.

Quantitative trait loci (QTL) mapping is used for the precise localization of genomic regions regulating various traits in plants. Two major QTLs regulating Soil Plant Analysis Development (SPAD) value (qSPAD-7-1) and trichome density (qTric-7-2) in mungbean were identified using recombinant inbred line (RIL) populations (PMR-1×Pusa Baisakhi) on chromosome 7. Functional analysis of QTL region identified 35 candidate genes for SPAD value (16 No) and trichome (19 No) traits. The candidate genes regulating trichome density on the dorsal leaf surface of the mungbean include VRADI07G24840, VRADI07G17780, and VRADI07G15650, which encodes for ZFP6, TFs bHLH DNA-binding superfamily protein, and MYB102, respectively. Also, candidate genes having vital roles in chlorophyll biosynthesis are VRADIO7G29860, VRADIO7G29450, and VRADIO7G28520, which encodes for s-adenosyl-L-methionine, FTSHI1 protein, and CRS2-associated factor, respectively. The findings unfolded the opportunity for the development of customized genotypes having high SPAD value and high trichome density having a possible role in yield and mungbean yellow vein mosaic India virus (MYMIV) resistance in mungbean.

Identification of a major QTL and candidate genes analysis for branch angle in rapeseed (Brassica napus L.) using QTL-seq and RNA-seq.

Branching angle is an essential trait in determining the planting density of rapeseed (Brassica napus L.) and hence the yield per unit area. However, the mechanism of branching angle formation in rapeseed is not well understood. In this study, two rapeseed germplasm with extreme branching angles were used to construct an F2 segregating population; then bulked segregant analysis sequencing (BSA-seq) and quantitative trait loci (QTL) mapping were utilized to localize branching anglerelated loci and combined with transcriptome sequencing (RNA-seq) and quantitative real-time PCR (qPCR) for candidate gene mining. A branching angle-associated quantitative trait loci (QTL) was mapped on chromosome C3 (C3: 1.54-2.65 Mb) by combining BSA-seq as well as traditional QTL mapping. A total of 54 genes had SNP/Indel variants within the QTL interval were identified. Further, RNA-seq of the two parents revealed that 12 of the 54 genes were differentially expressed between the two parents. Finally, we further validated the differentially expressed genes using qPCR and found that six of them presented consistent differential expression in all small branching angle samples and large branching angles, and thus were considered as candidate genes related to branching angles in rapeseed. Our results introduce new candidate genes for the regulation of branching angle formation in rapeseed, and provide an important reference for the subsequent exploration of its formation mechanism.
