An improved preprocessing algorithm for haplotype inference by pure parsimony.

The identification of haplotypes, which encode SNPs in a single chromosome, makes it possible to perform a haplotype-based association test with disease. Given a set of genotypes from a population, the process of recovering the haplotypes, which explain the genotypes, is called haplotype inference (HI). We propose an improved preprocessing method for solving the haplotype inference by pure parsimony (HIPP), which excludes a large amount of redundant haplotypes by detecting some groups of haplotypes that are dispensable for optimal solutions. The method uses only inclusion relations between groups of haplotypes but dramatically reduces the number of candidate haplotypes; therefore, it causes the computational time and memory reduction of real HIPP solvers. The proposed method can be easily coupled with a wide range of optimization methods which consider a set of candidate haplotypes explicitly. For the simulated and well-known benchmark datasets, the experimental results show that our method coupled with a classical exact HIPP solver run much faster than the state-of-the-art solver and can solve a large number of instances that were so far unaffordable in a reasonable time.

Haplotype inference using a novel binary particle swarm optimization algorithm

The knowledge of haplotypes allows researchers to identify the genetic variation affecting phenotypic such as health, disease and response to drugs. However, getting haplotype data by experimental methods is both time-consuming and expensive. Haplotype inference (HI) from the genotypes is a challenging problem in the genetics domain. There are several models for inferring haplotypes from genotypes, and one of the models is known as haplotype inference by pure parsimony (HIPP) which aims to minimize the number of distinct haplotypes used. The HIPP was proved to be an NP-hard problem. In this paper, a novel binary particle swarm optimization (BPSO) is proposed to solve the HIPP problem. The algorithm was tested on variety of simulated and real data sets, and compared with some current methods. The results showed that the method proposed in this paper can obtain the optimal solutions in most of the cases, i.e., it is a potentially powerful method for HIPP.

Haplotype Inference by Pure Parsimony: A Survey

Given a set of genotypes from a population, the process of recovering the haplotypes that explain the genotypes is called haplotype inference. The haplotype inference problem under the assumption of pure parsimony consists in finding the smallest number of haplotypes that explain a given set of genotypes. This problem is NP-hard. The original formulations for solving the Haplotype Inference by Pure Parsimony (HIPP) problem were based on integer linear programming and branch-and-bound techniques. More recently, solutions based on Boolean satisfiability, pseudo-Boolean optimization, and answer set programming have been shown to be remarkably more efficient. HIPP can now be regarded as a feasible approach for haplotype inference, which can be competitive with other different approaches. This article provides an overview of the methods for solving the HIPP problem, including preprocessing, bounding techniques, and heuristic approaches. The article also presents an empirical evaluation of exact HIPP solvers on a comprehensive set of synthetic and real problem instances. Moreover, the bounding techniques to the exact problem are evaluated. The final section compares and discusses the HIPP approach with a well-established statistical method that represents the reference algorithm for this problem.

Haplotype inference with pseudo-Boolean optimization

The fast development of sequencing techniques in the recent past has required an urgent development of efficient and accurate haplotype inference tools. Besides being a crucial issue in genetics, haplotype inference is also a challenging computational problem. Among others, pure parsimony is a viable modeling approach to solve the problem of haplotype inference and also an interesting NP-hard problem in itself. Recently, the introduction of SAT-based methods, including pseudo-Boolean optimization (PBO) methods, has produced very efficient solvers. This paper provides a detailed description of RPoly, a PBO approach for the haplotype inference by pure parsimony (HIPP) problem. Moreover, an extensive evaluation of existent HIPP solvers, on a comprehensive set of instances, confirms that RPoly is currently the most efficient and robust HIPP approach.

HAPLOTYPE INFERENCE WITH BOOLEAN SATISFIABILITY

Mutation in DNA is the principal cause for differences among human beings, and Single Nucleotide Polymorphisms (SNPs) are the most common mutations. Hence, a fundamental task is to complete a map of haplotypes (which identify SNPs) in the human population. Associated with this effort, a key computational problem is the inference of haplotype data from genotype data, since in practice genotype data rather than haplotype data is usually obtained. Different haplotype inference approaches have been proposed, including the utilization of statistical methods and the utilization of the pure parsimony criterion. The problem of haplotype inference by pure parsimony (HIPP) is interesting not only because of its application to haplotype inference, but also because it is a challenging NP-hard problem, being APX-hard. Recent work has shown that a SAT-based approach is the most efficient approach for the problem of haplotype inference by pure parsimony (HIPP), being several orders of magnitude faster than existing integer linear programming and branch and bound solutions. This paper provides a detailed description of SHIPs, a SAT-based approach for the HIPP problem, and presents comprehensive experimental results comparing SHIPs with all other exact approaches for the HIPP problem. These results confirm that SHIPs is currently the most effective approach for the HIPP problem.

Boosting Haplotype Inference with Local Search

A very challenging problem in the genetics domain is to infer haplotypes from genotypes. This process is expected to identify genes affecting health, disease and response to drugs. One of the approaches to haplotype inference aims to minimise the number of different haplotypes used, and is known as haplotype inference by pure parsimony (HIPP). The HIPP problem is computationally difficult, being NP-hard. Recently, a SAT-based method (SHIPs) has been proposed to solve the HIPP problem. This method iteratively considers an increasing number of haplotypes, starting from an initial lower bound. Hence, one important aspect of SHIPs is the lower bounding procedure, which reduces the number of iterations of the basic algorithm, and also indirectly simplifies the resulting SAT model. This paper describes the use of local search to improve existing lower bounding procedures. The new lower bounding procedure is guaranteed to be as tight as the existing procedures. In practice the new procedure is in most cases considerably tighter, allowing significant improvement of performance on challenging problem instances.

Integer Programming Approaches to Haplotype Inference by Pure Parsimony

In 2003, Gusfield introduced the Haplotype Inference by Pure Parsimony (HIPP) problem and presented an integer program (IP) that quickly solved many simulated instances of the problem. Although it solved well on small instances, Gusfield's IP can be of exponential size in the worst case. Several authors have presented polynomial-sized IPs for the problem. In this paper, we further the work on IP approaches to HIPP. We extend the existing polynomial-sized IPs by introducing several classes of valid cuts for the IP. We also present a new polynomial-sized IP formulation that is a hybrid between two existing IP formulations and inherits many of the strengths of both. Many problems that are too complex for the exponential-sized formulations can still be solved in our new formulation in a reasonable amount of time. We provide a detailed empirical comparison of these IP formulations on both simulated and real genotype sequences. Our formulation can also be extended in a variety of ways to allow errors in the input or model the structure of the population under consideration.
