Spectral analysis of transient amplifiers for death\u2013birth updating constructed from regular graphs

A central question of evolutionary dynamics on graphs is whether or not a mutation introduced in a population of residents survives and eventually even spreads to the whole population, or becomes extinct. The outcome naturally depends on the fitness of the mutant and the rules by which mutants and residents may propagate on the network, but arguably the most determining factor is the network structure. Some structured networks are transient amplifiers. They increase for a certain fitness range the fixation probability of beneficial mutations as compared to a well-mixed population. We study a perturbation method for identifying transient amplifiers for death–birth updating. The method involves calculating the coalescence times of random walks on graphs and finding the vertex with the largest remeeting time. If the graph is perturbed by removing an edge from this vertex, there is a certain likelihood that the resulting perturbed graph is a transient amplifier. We test all pairwise nonisomorphic regular graphs up to a certain order and thus cover the whole structural range expressible by these graphs. For cubic and quartic regular graphs we find a sufficiently large number of transient amplifiers. For these networks we carry out a spectral analysis and show that the graphs from which transient amplifiers can be constructed share certain structural properties. Identifying spectral and structural properties may promote finding and designing such networks.

Fixation probabilities in graph-structured populations under weak selection.

A population’s spatial structure affects the rate of genetic change and the outcome of natural selection. These effects can be modeled mathematically using the Birth-death process on graphs. Individuals occupy the vertices of a weighted graph, and reproduce into neighboring vertices based on fitness. A key quantity is the probability that a mutant type will sweep to fixation, as a function of the mutant’s fitness. Graphs that increase the fixation probability of beneficial mutations, and decrease that of deleterious mutations, are said to amplify selection. However, fixation probabilities are difficult to compute for an arbitrary graph. Here we derive an expression for the fixation probability, of a weakly-selected mutation, in terms of the time for two lineages to coalesce. This expression enables weak-selection fixation probabilities to be computed, for an arbitrary weighted graph, in polynomial time. Applying this method, we explore the range of possible effects of graph structure on natural selection, genetic drift, and the balance between the two. Using exhaustive analysis of small graphs and a genetic search algorithm, we identify families of graphs with striking effects on fixation probability, and we analyze these families mathematically. Our work reveals the nuanced effects of graph structure on natural selection and neutral drift. In particular, we show how these notions depend critically on the process by which mutations arise.

The Effect of Post-Reproductive Lifespan on the Fixation Probability of Beneficial Mutations.

Post-reproductive lifespan is a common trait among mammals and is usually considered to be neutral; i.e. with no influence on population dynamics. Here, we explore the role of post-reproductive lifespan in the fixation probability of beneficial genetic variation. We compare two separate, stationary populations living in a constant environment that are equivalent except for the average time their respective members spend in the post-reproductive stage of life. Using a recently derived approximation, we show that fixation of a beneficial mutation is more likely in the population with greater post-reproductive longevity. This finding is surprising, as the population with more prolonged post-reproductive lifespan has smaller effective size and the classic population-genetic model would suggest that decreasing effective size reduces fixation chances of beneficial mutations. Yet, as we explain, in the age-structured case, when effective size gets smaller because of longer post-reproductive lifespan but census size is kept equal, a beneficial mutation has a higher likelihood to get fixed because it finds itself at higher initial frequency.

The effect of population bottlenecks on mutation rate evolution in asexual populations

In the absence of recombination, a mutator allele can spread through a population by hitchhiking with beneficial mutations that appear in its genetic background. Theoretical studies over the past decade have shown that the survival and fixation probability of beneficial mutations can be severely reduced by population size bottlenecks. Here, we use computational modelling and evolution experiments with the yeast S.cerevisiae to examine whether population bottlenecks can affect mutator dynamics in adapting asexual populations. In simulation, we show that population bottlenecks can inhibit mutator hitchhiking with beneficial mutations and are most effective at lower beneficial mutation supply rates. We then subjected experimental populations of yeast propagated at the same effective population size to three different bottleneck regimes and observed that the speed of mutator hitchhiking was significantly slower at smaller bottlenecks, consistent with our theoretical expectations. Our results, thus, suggest that bottlenecks can be an important factor in mutation rate evolution and can in certain circumstances act to stabilize or, at least, delay the progressive elevation of mutation rates in asexual populations. Additionally, our findings provide the first experimental support for the theoretically postulated effect of population bottlenecks on beneficial mutations and demonstrate the usefulness of studying mutator frequency dynamics for understanding the underlying dynamics of fitness-affecting mutations.

The effect of population structure on the rate of evolution

Ecological factors exert a range of effects on the dynamics of the evolutionary process. A particularly marked effect comes from population structure, which can affect the probability that new mutations reach fixation. Our interest is in population structures, such as those depicted by 'star graphs', that amplify the effects of selection by further increasing the fixation probability of advantageous mutants and decreasing the fixation probability of disadvantageous mutants. The fact that star graphs increase the fixation probability of beneficial mutations has lead to the conclusion that evolution proceeds more rapidly in star-structured populations, compared with mixed (unstructured) populations. Here, we show that the effects of population structure on the rate of evolution are more complex and subtle than previously recognized and draw attention to the importance of fixation time. By comparing population structures that amplify selection with other population structures, both analytically and numerically, we show that evolution can slow down substantially even in populations where selection is amplified.

Adaptation of asexual populations in correlated environments

We introduce two computational models of subdivided populations of asexual organisms which present variability in selection pressure. In both models one can handle the level of environmental correlation among the subpopulations (demes), which is dependent on the length of the shortest path between the demes. This work mainly addresses how environmental heterogeneity can affect the rate at beneficial mutations fixes in a structured population, and the conditions under which clonal interference becomes significant. Although the fixation probability of beneficial mutations is roughly the same as in a panmitic population and so does not depend on the level of correlation among the demes, the simulation results show that fixation rates may be strongly influenced by environmental variability. Based on our simulations we conclude that an increased variability in selection leads to a smaller fixation rate. The effect of environmental heterogeneity on the adaptive process is enhanced as the flow of organisms between subpopulations is reduced. In extreme scenarios, the fixation rate decreases as the rate of beneficial mutations rises.

Fixation probability of beneficial mutations in a fluctuating population

We compute an accurate approximation to the probability of fixation for a beneficial mutation in a population fluctuating with a stationary distribution of population size. The population dynamics are described by the theta-logistic model with environmental variance, assuming that the population size is large enough to ignore demographic variance. We show that stochastic fluctuations of population size reduce the probability of fixation. However, it is not the magnitude of the population fluctuations per se that creates this reduction. Only the environmental variance has a substantial effect on the probability of fixation. The strength of density dependence (or expected return time to equilibrium) and the functional form of density-regulation, given by the parameter theta in the theta-logistic model, have little effect on the fixation probability. Effective population size based on harmonic mean population size will therefore underestimate the expected fixation rate of beneficial mutations in fluctuating populations.

The fixation probability of beneficial mutations.

The fixation probability, the probability that the frequency of a particular allele in a population will ultimately reach unity, is one of the cornerstones of population genetics. In this review, we give a brief historical overview of mathematical approaches used to estimate the fixation probability of beneficial alleles. We then focus on more recent work that has relaxed some of the key assumptions in these early papers, providing estimates that have wider applicability to both natural and laboratory settings. In the final section, we address the possibility of future work that might bridge the gap between theoretical results to date and results that might realistically be applied to the experimental evolution of microbial populations. Our aim is to highlight the concrete, testable predictions that have arisen from the theoretical literature, with the intention of further motivating the invaluable interplay between theory and experiment.

Pattern of nucleotide substitution and divergence of prophenoloxidase in decapods

Despite the unprecedented development in identification and characterization of prophenoloxidase (proPO) in commercially important decapods, little is known about the evolutionary relationship, rate of amino acid replacement and differential selection pressures operating on proPO of different species of decapods. Here we report the evolutionary relationship among these nine decapod species based on proPO gene and types of selective pressures operating on proPO codon sites. Our analyses revealed that all the nine decapod species shared a common ancestor. The mean percentage sequence divergence at proPO gene was 34.4 ± 0.6%. Pairwise estimates of nonsynonymous to synonymous ratio ( ω) for Homarus americanus–H. gammarus is greater than one, therefore indicating adaptive evolution (functional diversification) of proPO in these two species. In contrast, strong purifying selection ( ω < 1) was observed in all other species pairs. However, phylogenetically closely related decapods revealed relatively higher ω value ( ω = 0.15 ± 0.3) than the distantly related species pairs ( ω = 0.0075 ± 0.005). These discrepancies could be due to higher fixation probability of beneficial mutation in closely related species. Maximum likelihood-based codon substitution analyses revealed a strong purifying selection operating on most of the codon sites, therefore suggesting proPO is functionally constrained (purifying selection). Codon substitution analyses have also revealed the evidence of strong purifying selection in haemocyanin subunits of decapods.

The evolution of recombination: removing the limits to natural selection.

One of the oldest hypotheses for the advantage of recombination is that recombination allows beneficial mutations that arise in different individuals to be placed together on the same chromosome. Unless recombination occurs, one of the beneficial alleles is doomed to extinction, slowing the rate at which adaptive mutations are incorporated within a population. We model the effects of a modifier of recombination on the fixation probability of beneficial mutations when beneficial alleles are segregating at other loci. We find that modifier alleles that increase recombination do increase the fixation probability of beneficial mutants and subsequently hitchhike along as the mutants rise in frequency. The strength of selection favoring a modifier that increases recombination is proportional to lambda(2)S delta r/r when linkage is tight and lambda(2)S3 delta r/N when linkage is loose, where lambda is the beneficial mutation rate per genome per generation throughout a population of size N, S is the average mutant effect, r is the average recombination rate, and delta r is the amount that recombination is modified. We conclude that selection for recombination will be substantial only if there is tight linkage within the genome or if many loci are subject to directional selection as during periods of rapid evolutionary change.
