Drugs Form Ternary Complexes with Human Liver Fatty Acid Binding Protein 1 (FABP1) and FABP1 Binding Alters Drug Metabolism.

Liver fatty acid binding protein 1 (FABP1) binds diverse endogenous lipids and is highly expressed in the human liver. Binding to FABP1 alters the metabolism and homeostasis of endogenous lipids in the liver. Drugs have also been shown to bind to rat FABP1, but limited data are available for human FABP1 (hFABP1). FABP1 has a large binding pocket, and up to two fatty acids can bind to FABP1 simultaneously. We hypothesized that drug binding to hFABP1 results in formation of ternary complexes and that FABP1 binding alters drug metabolism. To test these hypotheses, native protein mass spectrometry (MS) and fluorescent 11-(dansylamino)undecanoic acid (DAUDA) displacement assays were used to characterize drug binding to hFABP1, and diclofenac oxidation by cytochrome P450 2C9 (CYP2C9) was studied in the presence and absence of hFABP1. DAUDA binding to hFABP1 involved high (Kd,1 = 0.2 μM) and low (Kd,2 > 10 μM) affinity binding sites. Nine drugs bound to hFABP1 with equilibrium dissociation constant (Kd) values ranging from 1 to 20 μM. None of the tested drugs completely displaced DAUDA from hFABP1, and fluorescence spectra showed evidence of ternary complex formation. Formation of DAUDA-hFABP1-diclofenac ternary complex was verified with native MS. Docking predicted diclofenac binding in the portal region of FABP1 with DAUDA in the binding cavity. The catalytic rate constant of diclofenac hydroxylation by CYP2C9 was decreased by ∼50% (P < 0.01) in the presence of FABP1. Together, these results suggest that drugs form ternary complexes with hFABP1 and that hFABP1 binding in the liver will alter drug metabolism and clearance. SIGNIFICANCE STATEMENT: Many commonly prescribed drugs bind fatty acid binding protein 1 (FABP1), forming ternary complexes with FABP1 and the fluorescent fatty acid 11-(dansylamino)undecanoic acid. These findings suggest that drugs will bind to apo-FABP1 and fatty acid-bound FABP1 in the human liver. The high expression of FABP1 in the liver, together with drug binding to FABP1, may alter drug disposition processes in vivo.

Characterization of the Kinetic Mechanism of Human Protein Arginine Methyltransferase 5.

Protein arginine methyltransferases (PRMTs) are of great interest for the development of therapeutics due to their involvement in a number of malignancies, such as lung and colon cancer. PRMT5 catalyzes the formation of symmetrical dimethylarginine of a wide variety of substrates and is responsible for the majority of this mark within cells. To gain insight into the mechanism of PRMT5 inhibition, we co-expressed the human PRMT5:MEP50 complex (hPRMT5:MEP50) in insect cells for a detailed mechanistic study. In this report, we carry out steady state, product, and dead-end inhibitor studies that show hPRMT5:MEP50 uses a rapid equilibrium random order mechanism with EAP and EBQ dead-end complexes. We also provide evidence of ternary complex formation in solution using hydrogen/deuterium exchange mass spectrometry. Isotope exchange and intact protein mass spectrometry further rule out ping-pong as a potential enzyme mechanism, and finally, we show that PRMT5 exhibits a pre-steady state burst that corresponds to an initial slow turnover with all four active sites of the hetero-octamer being catalytically active.

Impact of natural organic matter on arsenic removal by modified granular natural siderite: Evidence of ternary complex formation by HPSEC-UV-ICP-MS

High arsenic (As) groundwater usually has high concentrations of natural organic matter (NOM). Effects of NOM on arsenic adsorption were investigated to evaluate the efficiency of modified granular natural siderite (MGNS) as an adsorbent for groundwater arsenic remediation. Humic and fulvic acids (HA/FA) were selected as model NOM compounds. In batch tests, HA or FA was either first adsorbed onto the MGNS, or applied together with dissolved arsenic to investigate effects of both adsorbed and dissolved NOM on arsenic removal. The kinetic data showed no significant effects of both adsorbed and dissolved HA/FA on As(III) adsorption. However, As(V) removal was inhibited, whereby the adsorbed NOM compounds had greater inhibitory effect. The inhibitory effect on As(V) removal increased with increasing NOM concentrations. FA exhibited higher inhibitory effect than HA at the same concentration. Steric Exclusion Chromatography-HPLC (SEC-HPLC), and High-Performance Size Exclusion Chromatography-UV-Inductively Coupled Plasma Mass Spectrometry (HPSEC-UV-ICP-MS) revealed that As(V) removal was mostly achieved by the oxyanion adsorption and adversely affected by dissolved FA via competitive adsorption for surface sites. In addition to oxyanion adsorption, removal of As(V) was related to scavenging of ternary HA-As-Fe complexes, which led to the less inhibitory effect of dissolved HA on As(V) removal than dissolved FA via competitive adsorption.

Arsenite Binding to Natural Organic Matter: Spectroscopic Evidence for Ligand Exchange and Ternary Complex Formation

The speciation of As in wetlands is often controlled by natural organic matter (NOM), which can form strong complexes with Fe(III). Here, we elucidated the molecular-scale interaction of arsenite (As(III)) with Fe(III)-NOM complexes under reducing conditions. We reacted peat (40-250 μm size fraction, 1.0 g Fe/kg) with 0-15 g Fe/kg at pH <2, removed nonreacted Fe, and subsequently equilibrated the Fe(III) complexes formed with 900 mg As/kg peat at pH 7.0, 8.4, and 8.8. The solid-phase speciation of Fe and As was studied by electron paramagnetic resonance (Fe) and X-ray absorption spectroscopy (As, Fe). Our results show that the majority of Fe in the peat was present as mononuclear Fe(III) species (RFe-C = 2.82-2.88 Å), probably accompanied by small Fe(III) clusters of low nuclearity (RFe-Fe = 3.25-3.46 Å) at high pH and elevated Fe contents. The amount of As(III) retained by the original peat was 161 mg As/kg, which increased by up to 250% at pH 8.8 and an Fe loading of 7.3 g/kg. With increasing Fe content of peat, As(III) increasingly formed bidentate mononuclear (RAs-Fe = 2.88-2.94 Å) and monodentate binuclear (RAs-Fe = 3.35-3.41 Å) complexes with Fe, thus yielding direct evidence of ternary complex formation. The ternary complex formation went along with a ligand exchange reaction between As(III) and hydroxylic/phenolic groups of the peat (RAs-C = 2.70-2.77 Å). Our findings thus provide spectroscopic evidence for two yet unconfirmed As(III)-NOM interaction mechanisms, which may play a vital role in the cycling of As in sub- and anoxic NOM-rich environments such as peatlands, peaty sediments, swamps, or rice paddies.

Spectroscopic Evidence for Ternary Complex Formation between Arsenate and Ferric Iron Complexes of Humic Substances

Formation of ternary complexes between arsenic (As) oxyanions and ferric iron (Fe) complexes of humic substances (HS) is often hypothesized to represent a major mechanism for As-HS interactions under oxic conditions. However, direct evidence for this potentially important binding mechanism is still lacking. To investigate the molecular-scale interaction between arsenate, As(V), and HS in the presence of Fe(III), we reacted fulvic and humic acids with Fe(III) (1 wt %) and equilibrated the Fe(III)-HS complexes formed with As(V) at pH 7 (molar Fe/As ~10). The local (<5 Å) coordination environments of As and Fe were subsequently studied by means of X-ray absorption spectroscopy. Our results show that 4.5-12.5 μmol As(V)/g HS (25-70% of total As) was associated with Fe(III). At least 70% of this As pool was bound to Fe(III)-HS complexes via inner-sphere complexation. Results obtained from shell fits of As K-edge extended X-ray absorption fine structure (EXAFS) spectra were consistent with a monodentate binuclear ((2)C) and monodentate mononuclear ((1)V) complex stabilized by H-bonds (R(As-Fe) = 3.30 Å). The analysis of Fe K-edge EXAFS spectra revealed that Fe in Fe(III)-HS complexes was predominantly present as oligomeric Fe(III) clusters at neutral pH. Shell-fit results complied with a structural motif in which three corner-sharing Fe(O,OH)(6) octahedra linked by a single μ(3)-O bridge form a planar Fe trimer. In these complexes, the average Fe-C and Fe-Fe bond distances were 2.95 Å and 3.47 Å, respectively. Our study provides the first spectroscopic evidence for ternary complex formation between As(V) and Fe(III)-HS complexes, suggesting that this binding mechanism is of fundamental importance for the cycling of oxyanions such as As(V) in organic-rich, oxic soils and sediments.

Capillary electrophoresis study of iron(II) and iron(III) polyaminocarboxylate complex speciation

Environmental contextMethods for determining iron species are integral to investigations of iron cycling processes in the environment. Capillary electrophoresis is an effective tool for determining the concentrations of various iron species in solution, but the separations are highly dependent on the electrolyte composition. This study reports the use of capillary electrophoresis to separate and quantify distinct FeII and FeIII complexes with polyaminocarboxylates. AbstractThe purpose of this study was to use capillary electrophoresis to (i) separate and quantify distinct FeII and FeIII complexes with polyaminocarboxylates and (ii) develop new methods for distinguishing between FeII and FeIII in aqueous media. A 25 mM phosphate and a 50 mM 3-(N-morpholino)propanesulfonic acid (MOPS) background electrolyte (BGE), both buffered at pH 7.1, were each tested with 6 polyaminocarboxylate complexes with FeII and FeIII. Adequate separation of all FeIII-chelating agent complexes was observed with the MOPS BGE. With the phosphate BGE, sharp peaks were obtained for FeIII complexes with EDTA, HEDTA, DTPA and CDTA, however FeIII–EGTA showed excessive peak broadening, and FeIII–TMDTA showed no discernable peak. Mobilities of FeIII–EGTA, FeIII–EDTA and FeIII–HEDTA were much larger when the phosphate BGE was employed, providing evidence for ternary complex formation with phosphate during electromigration. For FeII, complexes with TMDTA and EGTA were adequately separated with either BGE, but separations of the other chelating agents resulted in their corresponding FeIII complexes due to rapid oxidation by molecular oxygen. These chelating agents may be used as preservatives and derivatising agents for the analysis of ferrous and ferric iron in environmental samples.

A Molecular Mechanism for the Heparan Sulfate Dependence of Slit-Robo Signaling

Slit is a large secreted protein that provides important guidance cues in the developing nervous system and in other organs. Signaling by Slit requires two receptors, Robo transmembrane proteins and heparan sulfate (HS) proteoglycans. How HS controls Slit-Robo signaling is unclear. Here we show that the second leucine-rich repeat domain (D2) of Slit, which mediates binding to Robo receptors, also contains a functionally important binding site for heparin, a highly sulfated variant of HS. Heparin markedly enhances the affinity of the Slit-Robo interaction in a solid-phase binding assay. Analytical gel filtration chromatography demonstrates that Slit D2 associates with a soluble Robo fragment and a heparin-derived oligosaccharide to form a ternary complex. Retinal growth cone collapse triggered by Slit D2 requires cell surface HS or exogenously added heparin. Mutation of conserved basic residues in the C-terminal cap region of Slit D2 reduces heparin binding and abolishes biological activity. We conclude that heparin/HS is an integral component of the minimal Slit-Robo signaling complex and serves to stabilize the relatively weak Slit-Robo interaction.

Interactions of the two heads of scallop (Argopecten irradians) heavy meromyosin with actin: influence of calcium and nucleotides.

We recently proposed a co-operative model for the influence of calcium and ADP on scallop ( Argopecten irradians ) muscle heavy meromyosin (scHMM), in which scHMM exists in two conformations (designated 'off' and 'on'), and calcium and ADP are allosteric effectors of the equilibrium between the off and on conformations [Nyitrai, Szent-Gyorgyi and Geeves (2002) Biochem. J. 365, 19-30]. Here we examine the influence of actin on scHMM. In the absence of nucleotide, both heads of scHMM bind very tightly to actin, independent of the presence of calcium. In the absence of calcium, ADP dissociates scHMM from actin completely, and little evidence of ternary complex formation can be found (actin affinity >20 microM). The off state of scHMM therefore does not interact with actin. In the presence of calcium, ADP and actin lower each other's affinity for scHMM by 30-50-fold, although both heads remain strongly attached to actin (actin affinity 0.17 microM). Detailed analysis suggests that the second head contributes far more to the overall binding energy than is the case for mammalian skeletal muscle HMM. This is consistent with a different stereochemical relationship between the two heads in scallop and mammalian HMM molecules.

Interaction of Cortactin and N-WASp with Arp2/3 Complex

Background: Dynamic actin assembly is required for diverse cellular processes and often involves activation of Arp2/3 complex. Cortactin and N-WASp activate Arp2/3 complex, alone or in concert. Both cortactin and N-WASp contain an acidic (A) domain that is required for Arp2/3 complex binding.Results: We investigated how cortactin and the constitutively active VCA domain of N-WASp interact with Arp2/3 complex. Structural studies showed that cortactin is a thin, elongated monomer. Chemical crosslinking studies demonstrated selective interaction of the Arp2/3 binding NTA domain of cortactin (cortactin NTA) with the Arp3 subunit and VCA with Arp3, Arp2, and ARPC1/p40. Cortactin NTA and VCA crosslinking to the Arp3 subunit were mutually exclusive; however, cortactin NTA did not inhibit VCA crosslinking to Arp2 or ARPC1/p40, nor did it inhibit activation of Arp2/3 complex by VCA. We conducted an experiment in which a saturating concentration of cortactin NTA modestly lowered the binding affinity of VCA for Arp2/3; the results of this experiment provided further evidence for ternary complex formation. Consistent with a common binding site on Arp3, a saturating concentration of VCA abolished binding of cortactin to Arp2/3 complex.Conclusions: Under certain circumstances, cortactin and N-WASp can bind simultaneously to Arp2/3 complex, accounting for their synergy in activation of actin assembly. The interaction of cortactin NTA with Arp2/3 complex does not inhibit Arp2/3 activation by N-WASp, despite competition for a common binding site located on the Arp3 subunit. These results suggest a model in which cortactin may bridge Arp2/3 complex to actin filaments via Arp3 and N-WASp activates Arp2/3 complex by binding Arp2 and/or ARPC1/p40.

Characterization of microtubule-phosphofructokinase complex: specific effects of MgATP and vinblastine.

Phosphofructokinase interacts with both microtubules and microtubules containing microtubule-associated proteins to produce bundling and periodical cross-bridging of tubules. Immunoelectron microscopy using anti-phosphofructokinase antibodies provided direct evidence that the kinase molecules are responsible for the cross-bridging of microtubules. Limited proteolysis by subtilisin, a procedure that cleaves the N-terminal segment of the free enzyme as well as the C-terminal "tails" of tubulin subunits exposed on microtubules, showed that while phosphofructokinase becomes resistant, tubulin retains sensitivity against proteolysis within the heterologous complex. These data suggest that the N-terminal segment of the enzyme, but not the C-terminal "tail" of tubulin subunits, is involved in the interaction between the microtubule and the kinase. The phosphorylation of phosphofructokinase or microtubules containing microtubule-associated proteins by the cAMP-dependent protein kinase did not interfere with the heterologous complex formation. MgATP prevents phosphofructokinase binding to the microtubules, and it can displace the enzyme from the single microtubules. However, the bundled microtubules are apparently resistant to the MgATP dissociation effect. Modelling of the assembly process suggests that the tubulin-kinase complex is able to polymerize as the free tubulin. Vinblastine, an anti-mitotic agent, inhibits tubulin assembly; however, its inhibitory effect is partially suppressed in the presence of phosphofructokinase. Fluorescence anisotropy measurements indicated that kinase and vinblastine compete for tubulin binding with no evidence for ternary complex formation. This competitive mechanism and the ability of the tubulin-enzyme complex to polymerize into microtubules may result in the resistance of the tubulin-enzyme complex against the inhibition of assembly induced by vinblastine. Microtubules formed in the presence of vinblastine plus phosphofructokinase can be visualized by electron microscopy. A molecular model is suggested that summarizes the effects of MgATP and vinblastine on the multiple equilibria in the tubulin/microtubules/phosphofructokinase system.

Evidence for ternary complex formation by histone H1, DNA, and liposomes.

Using three different donor-acceptor pairs for resonance energy transfer, interactions in systems composed of histone H1, liposomes, and DNA were investigated. While weak attachment of H1 to phosphatidylcholine (PC) liposomes was observed, the inclusion of phosphatidylserine (PS), phosphatidylglycerol (PG), or phosphatidic acid (PA) strongly enhanced the membrane association of H1, the extent of binding increasing with the content of the acidic lipid. Increasing the content of the negatively charged lipid also made the membrane attachment of H1 less susceptible to dissociation by NaCl, thus indicating, in keeping with our previous studies, that protonation of the acidic lipid is an important factor. Whereas DNA binds to sphingosine-containing cationic liposomes, these vesicles did not bind H1. Instead, H1 effectively competed with sphingosine for binding with DNA. In systems comprising DNA, liposomes, and H1, the interactions were clearly dependent on the liposome composition. While moderately acidic liposomes (PS content < 30 mol%) seemed to form ternary complexes with DNA and H1, strongly acidic liposomes (PS content > 30 mol %) competed with DNA for binding H1, partly removing the histone from the nucleic acid. The tendency to form ternary complexes also seemed to depend on the type of the acidic lipid. Possible physiological consequences of the interactions detected in these simple model systems are discussed.

Nucleic acid-binding properties of the Xenopus oocyte Y box protein mRNP3+4.

Y box proteins contain the conserved cold shock domain (CSD) and several basic/aromatic (B/A) islands that are rich in arginine and aromatic residues. The binding of purified Xenopus oocyte 6S Y box protein, mRNP3+4, to Y box RNA, single-stranded (ss) DNA, and double-stranded (ds) DNA was studied by gel mobility shift and nitrocellulose filter binding assays. mRNP3+4 specifically bound Y box ssDNA or RNA, while binding of dsDNA was not detected. Y box ssDNA and RNA did not efficiently cross-compete for mRNP3+4 binding, and no evidence for ternary complex formation was detected. However, Y box ssDNA binding was competed by high concentrations of Y box RNA or nonspecific RNA competitors, indicating that the ssDNA-binding site has a lower affinity for RNA. mRNP3+4 demonstrated similar affinity for either Y box RNA or ssDNA. However, at elevated ionic strength RNA binding was markedly greater than ssDNA binding, indicating that RNA binding involves nonionic interactions that are not utilized for ssDNA binding. Recombinant polypeptides containing B/A islands bound Y box RNA exclusively, but inclusion of the CSD led to preferential ssDNA binding. The results demonstrate that the B/A islands are exclusively RNA-binding, while the CSD exhibits preferential binding of ssDNA. The inability of Y box RNA and ssDNA to efficiently cross-compete for mRNP3+4 binding suggests that isoforms exhibit preferential ssDNA or RNA binding.

31P nuclear magnetic resonance spectroscopic evidence for ternary complex formation of fetal dentin phosphoprotein with calcium and inorganic orthophosphate ions.

The single phosphoprotein of fetal calf dentin, having a molecular weight of approximately 94,000 and a phosphorus content of 8% (w/w), was examined by 31P NMR spectroscopy. The single resonance at 3.7 ppm at pH 10 and its chemical shift during acid titration established the phosphomonoester nature of the organic phosphorus moiety. During titration of the phosphoprotein with CaCl2 in the presence of inorganic orthophosphate ions, line broadening for the orthophosphate resonance was both phosphoprotein- and calcium-dependent, indicating ternary complex formation. The data indicate that the phosphoprotein of fetal calf dentin binds both calcium and inorganic orthophosphate ions and therefore has the requisite physical chemical properties necessary for it to facilitate the heterogeneous nucleation of a Ca-PO4 solid phase from solution during tissue mineralization.

The use of MnII as a paramagnetic relaxation probe in n.m.r. analysis of mixed-ligand solutions has been examined. Evidence for ternary complex formation has been made possible by means of various experimental devices. The analysis of nuclear relaxation rates of both ligand and solvent molecules has been performed, suggesting an emphasis on relaxation reagents as far as biological inferences are concerned.

A magnetic resonance study on the citrate lyase of Streptococcus diacetilactis

By the use of pulsed nuclear magnetic resonance techniques, the dissociation constant of Mn 2+ -citrate lyase (citrate oxaloacetate-lyase, EC 4.1.3.6) has been determined to be 0.4 · 10 −4 M. This value is in agreement with the kinetically determined value. No evidence for ternary complex formation was found. The reaction would seem to be one that involves a metal-enzyme acting upon citrate (or acetate and oxaloacetate) rather than an enzyme acting upon a metal-citrate complex.
