Unfolding/refolding of single polyproteins held under constant tension: Effect of monovalent salts on folding/unfolding rates

Protein elasticity is a fundamental physical characteristic and, in some cases, a key functional property of proteins. Many proteins consist of tandem repeats of identical or similar domains and display an elasticity that is dependent on the folding/unfolding of their individual domains. These proteins allow for extreme extensions beyond their resting length with distinct, stepped increases/decreases in length when held under ramped or constant tensions. Here we present the extension of a poly-protein consisting of 8 tandem repeats of Protein L held under constant tension utilizing a magnetic tweezers technique. We present a model of the observed results employing a simple two-state model for the unfolding of each domain. The model includes the polymer elasticity of the entire chain and incorporates the indistinguishability of the Protein L domains. From this model, we have estimated the change in energy for the unfolding of a single Protein L as 6.5 kT. Further, we explored the dependency of folding/unfolding rates under tension on environmental salt concentration. We have found that increases in NaCl concentration tend to increase the transition rates between states of unfolding without much perturbation to the probability of being in a given unfolded state, implying a lowering of the barrier to protein folding/unfolding in protein L due to excess environmental salts.

Comprehensive Analysis of SnRK Gene Family and their Responses to Salt Stress in Eucalyptus grandis.

The sucrose non-fermentation-related protein kinase (SnRK) is a kind of Ser/Thr protein kinase, which plays a crucial role in plant stress response by phosphorylating the target protein to regulate the interconnection of various signaling pathways. However, little is known about the SnRK family in Eucalyptus grandis. Thirty-four putative SnRK sequences were identified in E. grandis and divided into three subgroups (SnRK1, SnRK2 and SnRK3) based on phylogenetic analysis and the type of domain. Chromosome localization showed that SnRK family members are unevenly distributed in the remaining 10 chromosomes, with the notable exception of chromosome 11. Gene structure analysis reveal that 10 of the 24 SnRK3 genes contained no introns. Moreover, conserved motif analyses showed that SnRK sequences belonged to the same subgroup that contained the same motif type of motif. The Ka/Ks ratio of 17 paralogues suggested that the EgrSnRK gene family underwent a purifying selection. The upstream region of EgrSnRK genes enriched with different type and numbers of cis-elements indicated that EgrSnRK genes are likely to play a role in the response to diverse stresses. Quantitative real-time PCR showed that the majority of the SnRK genes were induced by salt treatment. Genome-wide analyses and expression pattern analyses provided further understanding on the function of the SnRK family in the stress response to different environmental salt concentrations.

Effect of environmental salt concentration on the Helicobacter pylori exoproteome

Helicobacter pylori infection and a high salt diet are each risk factors for gastric cancer. In this study, we tested the hypothesis that environmental salt concentration influences the composition of the H. pylori exoproteome. H. pylori was cultured in media containing varying concentrations of sodium chloride, and aliquots were fractionated and analyzed by liquid chromatography-tandem mass spectrometry (LC-MS/MS). We identified proteins that were selectively released into the extracellular space, and we identified selectively released proteins that were differentially abundant in culture supernatants, depending on the environmental salt concentration. We also used RNA-seq analysis to identify genes that were differentially expressed in response to environmental salt concentration. The salt-responsive proteins identified by proteomic analysis and salt-responsive genes identified by RNA-seq analysis were mostly non-concordant, but the secreted toxin VacA was salt-responsive in both analyses. Western blot analysis confirmed that VacA levels in the culture supernatant were increased in response to high salt conditions, and quantitative RT-qPCR experiments confirmed that vacA transcription was upregulated in response to high salt conditions. These results indicate that environmental salt concentration influences the composition of the H. pylori exoproteome, which could contribute to the increased risk of gastric cancer associated with a high salt diet. SignificanceHelicobacter pylori-induced alterations in the gastric mucosa have been attributed, at least in part, to the actions of secreted H. pylori proteins. In this study, we show that H. pylori growth in high salt concentrations leads to increased levels of a secreted VacA toxin. Salt-induced alterations in the composition of the H. pylori exoproteome is relevant to the increased risk of gastric cancer associated with consumption of a high salt diet.

Position-, disorder-, and salt-dependent diffusion in binding-coupled-folding of intrinsically disordered proteins.

Successful extensions of protein-folding energy landscape theory to intrinsically disordered proteins' (IDPs') binding-coupled-folding transition can enormously simplify this biomolecular process into diffusion along a limited number of reaction coordinates, and the dynamics subsequently is described by Kramers' rate theory. As the critical pre-factor, the diffusion coefficient D has direct implications on the binding kinetics. Here, we employ a structure-based model (SBM) to calculate D in the binding-folding of an IDP prototype. We identify a strong position-dependent D during binding by applying a reaction coordinate that directly measures the fluctuations in a Cartesian configuration space. Using the malleability of the SBM, we modulate the degree of conformational disorder in an isolated IDP and determine complex effects of intrinsic disorder on D varying for different binding stages. Here, D tends to increase with disorder during initial binding but shows a non-monotonic relationship with disorder in terms of a decrease-followed-by-increase in D during the late binding stage. The salt concentration, which correlates with electrostatic interactions via Debye-Hückel theory in our SBM, also modulates D in a stepwise way. The speeding up of diffusion by electrostatic interactions is observed during the formation of the encounter complex at the beginning of binding, while the last diffusive binding dynamics is hindered by non-native salt bridges. Because D describes the diffusive speed locally, which implicitly reflects the roughness of the energy landscape, we are eventually able to portray the binding energy landscape, including that from IDPs' binding, then to binding with partial folding, and finally to rigid docking, as well as that under different environmental salt concentrations. Our theoretical results provide key mechanistic insights into IDPs' binding-folding, which is internally conformation- and externally salt-controlled with respect to diffusion.

Effects of salt- and oxygen-coupled stimuli on the reactive behaviors of hemoglobin-loaded polymeric membranes

A high-performance polymeric membrane is usually associated with excellent electrochemical and mechanical behaviors. Thereby, this paper examines the effects of salt- and oxygen-coupled stimuli on reactive behaviors of hemoglobin-loaded polymeric membranes with varying initial fixed charge densities. For capturing the coupled chemo-electro-mechanical responses of the membrane, a multiphysics model is mathematically formulated and then experimentally validated. The numerical finding unveils that the Donnan potential strength of polyacidic membrane decreases with increase of ambient oxygen level, whereas the Donnan potential of present polyampholytic membrane, at neutral pH conditions, is almost invariant towards changes of environmental salt concentration. When the environmental salt concentration is smaller than the initial fixed charge concentration of the membrane, the surface conductivity of the system is enhanced bi-linearly with increase of the salt concentration due to weakened Donnan potential strength acting over the polymer-solution, while the ion transport in the system is dominantly diffusion-governed if environmental salt concentration is greater than the initial fixed charge concentration of the membrane. Ultimately, these findings can be employed to systematically design and optimize the dual salt-oxygen reactive hemoglobin-loaded polymeric membrane.

Molecular adaptation and salt stress response of Halobacterium salinarum cells revealed by neutron spectroscopy.

Halobacterium salinarum is an extreme halophile archaeon with an absolute requirement for a multimolar salt environment. It accumulates molar concentrations of KCl in the cytosol to counterbalance the external osmotic pressure imposed by the molar NaCl. As a consequence, cytosolic proteins are permanently exposed to low water activity and highly ionic conditions. In non-adapted systems, such conditions would promote protein aggregation, precipitation, and denaturation. In contrast, in vitro studies showed that proteins from extreme halophilic cells are themselves obligate halophiles. In this paper, adaptation via dynamics to low-salt stress in H. salinarum cells was measured by neutron scattering experiments coupled with microbiological characterization. The molecular dynamic properties of a proteome represent a good indicator for environmental adaptation and the neutron/microbiology approach has been shown to be well tailored to characterize these modifications. In their natural setting, halophilic organisms often have to face important variations in environmental salt concentration. The results showed deleterious effects already occur in the H. salinarum proteome, even when the external salt concentration is still relatively high, suggesting the onset of survival mechanisms quite early when the environmental salt concentration decreases.

Alteration of the Helicobacter pylori membrane proteome in response to changes in environmental salt concentration.

Helicobacter pylori infection and a high dietary salt intake are each risk factors for the development of gastric cancer. We hypothesize that changes in environmental salt concentrations lead to alterations in the H. pylori membrane proteome. Label-free and iTRAQ methods were used to identify H. pylori proteins that change in abundance in response to alterations in environmental salt concentrations. In addition, we biotinylated intact bacteria that were grown under high- or low-salt conditions, and thereby analyzed salt-induced changes in the abundance of surface-exposed proteins. Proteins with increased abundance in response to high salt conditions included CagA, the outer membrane protein HopQ, and fibronectin domain-containing protein HP0746. Proteins with increased abundance in response to low salt conditions included VacA, two VacA-like proteins (ImaA and FaaA), outer-membrane iron transporter FecA3, and several proteins involved in flagellar activity. Consistent with the proteomic data, bacteria grown in high salt conditions exhibited decreased motility compared to bacteria grown in lower salt conditions. Alterations in the H. pylori membrane proteome in response to high salt conditions may contribute to the increased risk of gastric cancer associated with a high salt diet.

Expression of the Helicobacter pylori virulence factor vacuolating cytotoxin A (vacA) is influenced by a potential stem-loop structure in the 5' untranslated region of the transcript.

SummaryThe vacuolating cytotoxin, VacA, is an important virulence factor secreted by the gastric pathogen H elicobacter pylori. Certain vac A genotypes are strongly associated with disease risk, but the association is not absolute. The factors determining vac A gene expression are not fully understood, and the mechanisms of its regulation are elusive. We have identified a potential mRNA stem‐loop forming structure in the 5′ untranslated region (UTR) of the vac A transcript. Using site‐directed mutagenesis, we found that disruption of the stem‐loop structure reduced steady‐state mRNA levels between two‐ and sixfold (P = 0.0005) and decreased mRNA half‐life compared with wild type (P = 0.03). This led to a marked reduction in VacA protein levels and overall toxin activity. Additionally, during stressful environmental conditions of acid pH or high environmental salt concentrations, when general transcription of vac A was decreased or increased respectively, the stabilising effects of the stem‐loop were even more pronounced. Our results suggest that the stem‐loop structure in the vac A 5′ UTR is an important determinant of vac A expression through stabilisation of the vac A mRNA transcript and that the stabilising effect is of particular importance during conditions of environmental stress.

Concentration memory-dependent synaptic plasticity of a taste circuit regulates salt concentration chemotaxis in Caenorhabditis elegans

It is poorly understood how sensory systems memorize the intensity of sensory stimulus, compare it with a newly sensed stimulus, and regulate the orientation behaviour based on the memory. Here we report that Caenorhabditis elegans memorizes the environmental salt concentration during cultivation and exhibits a strong behavioural preference for this concentration. The right-sided amphid gustatory neuron known as ASER, senses decreases in salt concentration, and this information is transmitted to the postsynaptic AIB interneurons only in the salt concentration range lower than the cultivation concentration. In this range, animals migrate towards higher concentration by promoting turning behaviour upon decreases in salt concentration. These observations provide a mechanism for adjusting the orientation behaviour based on the memory of sensory stimulus using a simple neural circuit.

PH-Controlled Nanoaggregation in Amphiphilic Polymer Co-networks

Domain formation and control in pH-responsive amphiphilic polymer co-networks are studied theoretically. Two different molecular architectures of the polymer network are considered, depending on whether the pH-sensitive motif is borne by the hydrophobic or the hydrophilic monomer. When the hydrophobic polymer contains acidic groups, such chains form nanometric aggregates at acidic conditions, but they are found in a swollen state at alkaline pH. At intermediate pH, the nanoaggregation behavior of the hydrophobic polymer depends critically on the environment salt concentration. Moreover, our results indicate the presence of microphase separation into domains of swollen and aggregated hydrophobic chains. If the hydrophilic polymer is the ionizable component of the network, the nanoaggregation of hydrophobic monomers is weakly dependent on the pH and salt concentration, and except at very low volume fraction, the aggregate is the most probable conformation of the network in the entire range of pH and salt concentration studied. The two different hydrogels display quantitatively similar swelling transition and apparent pKa, but at the nanoscale, their behavior is qualitatively different. The spatial distribution of electric charge on the network as well as the local density of the different chemical species within the hydrogel can be controlled, as a function of pH and salt concentration, by the molecular architecture of the polymer network. These findings have relevance for applications in biomaterials and nanotechnology, in particular, in the design of oral delivery devices for the administration of hydrophobic drugs.

Survival mechanisms of <i>Mycobacterium avium</i> subspecies <i>paratuberculosis</i> within host species and in the environment—A review

Mycobacterium avium subsp. paratuberculosis causes chronic inflammation of the intestine known as Johne’s disease (JD) in domestic and wild ruminants including primates. MAP has also been associated with inflammatory bowel disease (IBD) so called Crohn’s disease (CD) of human beings, which is incurable even after surgery. By virtue of the pasteurization resistant power, high endemicity of the infection in animals continues to be the permanent source of infection to human population. High bio-burden of MAP in wide range of biotic (animal hosts including human beings) and abiotic environment in each and every country where it has been investigated, serves a reminder about the survival abilities of the MAP in diverse range of environmental conditions. Ability of the MAP to evade immune system of the host and the temporal events during infection of the macro-phages, is an area of major concern and research activities as the pattern of distribution are quiet different from those of other pathogenic intracellular organisms. Moreover, the organism can survive over a wide range of environmental conditions such as high and low environmental temperatures, pasteurization, low pH, and high salt concentration etc. This superior survival efficiency from environmental degradation and dormancy within host allows the pathogen to be available for causing disease and pathogenicity in animals and human beings, when conditions are favorable. Perusal of literature reveal that, despite the availability of whole genome sequence of MAP, a very little is known about the replication, persistence and survival mechanisms of this pathogen. Therefore, this review tries to address the survival mechanisms of Mycobacterium avium subspecies paratuberculosis in the different host species and adverse environmental conditions in order to allow designing of more rational diagnostic and control procedures.

Director Configuration Transitions of Polyelectrolyte Coated Liquid-Crystal Droplets

Liquid-crystal droplets are of great interest because of their large surface areas, rich phases, and tunable optical properties. The director configuration of liquid-crystal droplets provides a unique optical sign to detect the events occurring at the droplet surface. In this article, we report the alternating bipolar/radial configuration transitions of 4-n-pentyl-4'-cyanobiphenyl (5CB) droplets triggered by the layer-by-layer coating of negatively charged poly(styrenesulfonate sodium (PSS) and positively charged poly(diallyldimethylammonium chloride) (PDADMAC) on the droplet surface. The alternating configuration transitions are due to the interactions of the 5CB with polar versus nonpolar PDADMAC/PSS multilayer coatings. Furthermore, we find that the coating of PDADMAC/PSS multilayers makes the director configuration of the 5CB in the droplets sensitive to environmental salt concentrations.

Interaction of silver nanoparticles (SNPs) with bacterial extracellular proteins (ECPs) and its adsorption isotherms and kinetics

Indiscriminate and increased use of silver nanoparticles (SNPs) in consumer products leads to the release of it into the environment. The fate and transport of SNPs in environment remains unknown. We have studied the interaction of SNPs with extracellular protein (ECP) produced by two environmental bacterial species and the adsorption behavior in aqueous solutions. The effect of pH and salt concentrations on the adsorption was also investigated. The adsorption process was found to be dependent on surface charge (zeta potential). The capping of SNPs by ECP was confirmed by Fourier transform infrared spectroscopy and X-ray diffraction. The adsorption of ECP on SNPs was analyzed by Langmuir and Freundlich models, suggesting that the equilibrium adsorption data fitted well with Freundlich model. The equilibrium adsorption data were modeled using the pseudo-first-order and pseudo-second-order kinetic equations. The results indicated that pseudo-second-order kinetic equation would better describe the adsorption kinetics. The capping was stable at environmental pH and salt concentration. The destabilization of nanoparticles was observed at alkaline pH. The study suggests that the stabilization of nanoparticles in the environment might lead to the accumulation and transport of nanomaterials in the environment, and ultimately destabilizes the functioning of the ecosystem.

Tensile Properties of Human Collagen Fibrils and Fascicles Are Insensitive to Environmental Salts

To carry out realistic in vitro mechanical testing on anatomical tissue, a choice has to be made regarding the buffering environment. Therefore, it is important to understand how the environment may influence the measurement to ensure the highest level of accuracy. The most physiologically relevant loading direction of tendon is along its longitudinal axis. Thus, in this study, we focus on the tensile mechanical properties of two hierarchical levels from human patellar tendon, namely: individual collagen fibrils and fascicles. Investigations on collagen fibrils and fascicles were made at pH 7.4 in solutions of phosphate-buffered saline at three different concentrations as well as two HEPES buffered solutions containing NaCl or NaCl + CaCl 2. An atomic force microscope technique was used for tensile testing of individual collagen fibrils. Only a slight increase in relative energy dissipation was observed at the highest phosphate-buffered saline concentration for both the fibrils and fascicles, indicating a stabilizing effect of ionic screening, but changes were much less than reported for radial compression. Due to the small magnitude of the effects, the tensile mechanical properties of collagen fibrils and fascicles from the patellar tendon of mature humans are essentially insensitive to environmental salt concentration and composition at physiological pH.

Permeability properties and occludin expression in a primary cultured model gill epithelium from the stenohaline freshwater goldfish

Techniques for the primary culture of fish gill epithelia on permeable supports have provided 'reconstructed' gill models appropriate for the study of gill permeability characteristics in vitro. Models developed thus far have been derived from euryhaline fish species that can tolerate a wide range of environmental salinity. This study reports on procedures for the primary culture of a model gill epithelium derived from goldfish, a stenohaline freshwater (FW) fish that cannot tolerate high environmental salt concentrations. The reconstructed goldfish gill epithelium was cultured on permeable filter inserts and using electron microscopy and immunocytochemical techniques, was determined to be composed exclusively of gill pavement cells. When cultured under symmetrical conditions (i.e. with culture medium bathing both apical and basolateral surfaces), epithelial preparations generated appreciable transepithelial resistance (TER) (e.g. 1,150 ± 46 Ωcm(2)) within 36-42 h post-seeding in inserts. When apical medium was replaced with FW (asymmetrical conditions to mimic conditions that occur in vivo), epithelia exhibited increased TER and elevated paracellular permeability. Changes in permeability occurred in association with altered occludin-immunoreactive band position by western blot and no change in occludin mRNA abundance. We contend that the goldfish gill model will provide a useful in vitro tool for examining the molecular components of a stenohaline fish gill epithelium that participate in the regulation of gill permeability. The model will allow molecular observations to be made together with assessment of changing physiological properties that relate to permeability. Together, this will allow further insight into mechanisms that regulate gill permeability in fishes.

Characterization of the Ebola virus nucleoprotein-RNA complex

When Ebola virus nucleoprotein (NP) is expressed in mammalian cells, it assembles into helical structures. Here, the recombinant NP helix purified from cells expressing NP was characterized biochemically and morphologically. We found that the recombinant NP helix is associated with non-viral RNA, which is not protected from RNase digestion and that the morphology of the helix changes depending on the environmental salt concentration. The N-terminal 450 aa residues of NP are sufficient for these properties. However, digestion of the NP-associated RNA eliminates the plasticity of the helix, suggesting that this RNA is an essential structural component of the helix, binding to individual NP molecules via the N-terminal 450 aa. These findings enhance our knowledge of Ebola virus assembly and understanding of the Ebola virus life cycle.

Occludin and hydromineral balance inXenopus laevis

To investigate the response of the tight junction (TJ) protein occludin to environmental change in an anuran amphibian, we examined occludin tissue distribution, immunolocalization and alterations in mRNA expression in African clawed frogs (Xenopus laevis) acclimated to brackish water (BW) conditions (from freshwater to 2 per thousand, 5 per thousand or 10 per thousand salt water). Occludin mRNA is widely expressed in Xenopus and is abundant in tissues involved in regulating salt and water balance, such as the gastrointestinal (GI) tract, kidney and urinary bladder. Immunohistochemical analyses revealed strong occludin immunolabelling in the apicolateral region of epithelia lining the GI tract and mRNA expression increased along the longitudinal axis of the gut. In kidney tissue, occludin was differentially expressed on the luminal side of the nephron tubule, appearing in the distal tubules and collecting ducts only. In response to BW acclimation, Xenopus exhibited a significant loss of tissue water as well as salinity-dependent elevations in serum osmolality as a result of increased urea levels followed by elevated serum Na(+) and Cl(-) levels. Tissue-specific alterations in the ionomotive enzyme Na(+),K(+)-ATPase were also observed in Xenopus in response to BW acclimation. Most notably, Na(+),K(+)-ATPase activity in the rectum increased in response to elevated environmental salt concentrations while renal activity decreased. Furthermore, acclimation to BW caused tissue-specific and salinity-dependent alterations in occludin mRNA expression within select Xenopus osmoregulatory organs. Taken together, these studies suggest that alterations in occludin, in conjunction with active transport processes, may contribute to amphibian hydromineral homeostasis during environmental change.

An empirical model to simulate sodium absorption in roses growing in a hydroponic system

Modelling nutrient absorption can contribute to the management of hi-tech cultivation systems in greenhouse horticultural production. Nevertheless, previous studies to understand the kinetics of nutrient absorption, rarely take into consideration the accumulation of salt ions in the nutrient solution. In this project we develop and validate an empirical model for sodium uptake concentration in hydroponic rose ( Rosa spp. cv. Kardinal) production. Model development and validation was conducted using a series of experiments in both greenhouse and growth chamber conditions. The model framework takes into account plant developmental stage and external sodium concentration. While model calibration data were collected at levels of sodium up to 40 mol m 3 NaCl as root environment salt concentration, model validation was carried out at lower ranges. The proposed model not only shows a high predictive capability, but also provides useful output parameters such as electrical conductivity, which is the main parameter currently monitored for managing nutrient solution in greenhouse cultivation. Incorporated as part of a larger DSS, our model can be used to improve nutrient solution management in production regions that do not have economically valid alternatives other than the use of poor quality (saline) irrigation water.

OmpW and OmpV Are Required for NaCl Regulation in Photobacterium damsela

Photobacterium damsela is a marine pathogen to both fish and human beings. The bacterium can shift between the ambient seawater and hosts, suggesting the existence of proteins rapidly responding to salt concentration. In the current study, proteomic methodologies were applied to screen the outer membrane proteins (OMPs) related to salt stress. OmpW and OmpV were determined in the response in this bacterium as OmpC and OmpF did in E. coli. Furthermore, the two genes were overexpressed in E. coli Top10F and complemented in V. paraheamolyticus mutants. The ability in salt-tolerance was elevated in the E. coli overexpressed OmpW and reduced in the cells overexpressed OmpV. These V. paraheamolyticus mutants could recover their response to environmental salt concentration when they were complemented by P. damsela OmpW and OmpV. These findings indicate that OmpW and OmpV are required for environmental salt regulation in P. damsela, in which OmpW and OmpV, respectively, elevate and reduce the ability in salinity-tolerance.
