Genome-wide association study identifies a novel candidate gene for egg production traits in chickens.

Qingyuan partridge chicken is a renowned indigenous yellow broiler breed in China. Egg production traits are important economic traits for chickens. With the decreasing cost of whole genome resequencing, identifying candidate genes with more precision has become possible. In order to identify molecular markers and candidate genes associated with egg production traits, we conducted genome-wide association studies based on the resequencing data of 287 female Qingyuan partridge chickens. For each hen, age at first egg and egg laying rate were recorded and calculated, respectively. With a univariate linear mixed model, we detected one genome-wide significant single nucleotide polymorphism (SNP) and three chromosome-wide significant SNPs associated with egg laying rate. MTA2 is highly likely to be a functional gene for egg laying rate. Our study identifies MTA2 as the first time to be associated with egg laying rate. Findings in our study will advance our understanding of the genetic basis of egg production and have the potential to improve the efficiency of genomic selection in chickens.

Genome-Wide Association Study of Egg Production Traits in Shuanglian Chickens Using Whole Genome Sequencing.

Egg production is the most important economic trait in laying hens. To identify molecular markers and candidate genes associated with egg production traits, such as age at first egg (AFE), weight at first egg (WFE), egg weight (EW), egg number (EN), and maximum consecutive egg laying days (MCD), a genome-wide analysis by whole genome sequencing was performed in Shuanglian chickens. Through whole genome sequencing and quality control, a total of 11,006,178 SNPs were obtained for further analysis. Heritability estimates ranged from moderate to high for EW (0.897) and MCD (0.632), and from low to moderate (0.193~0.379) for AFE, WFE, and EN. The GWAS results showed 11 genome-wide significant SNPs and 23 suggestive significant SNPs were identified to be associated with EN, MCD, WFE, and EW. Linkage disequilibrium analysis revealed twenty-seven SNPs associated with EN were located in a 0.57 Mb region on GGA10, and clustered into five blocks. Through functional annotation, three candidate genes NEO1, ADPGK, and CYP11A1, were identified to be associated with EN, while the S1PR4, LDB2, and GRM8 genes was linked to MCD, WFE, and EW, respectively. These findings may help us to better understand the molecular mechanisms underlying egg production traits in chickens and contribute to genetic improvement of these traits.

Associations of CALM1 and DRD1 polymorphisms, and their expression levels, with Taihang chicken egg-production traits

Egg production by hens is an important reproductive performance index in the poultry industry. To investigate the effects of the CALM1 and DRD1 genes on egg production in chicken, their mRNA expression and single nucleotide polymorphisms (SNP) levels were investigated, and bioinformatics and egg-production association analyses were performed. Three SNPs (g.44069941G > A and g.44069889A > G in CALM1 and g.10742639C > T in DRD1) were detected in the exons and introns of CALM1 and DRD1 in 400 Taihang chickens. Among them, g.44069941G > A was significantly associated with Taihang chicken egg production on the 500th day (p < 0.05), whereas g.10742639C > T was significantly associated with the 300th day (p < 0.05). The expression levels of CALM1 and DRD1 in ovarian tissues of a high-yielding Taihang group were greater than in a low-yielding group (p < 0.05). The bioinformatics analysis revealed that the mutations influenced the mRNA secondary structures of CALM1 and DRD1. This study provides new insights into the potential effects of CALM1 and DRD1 polymorphisms on chicken egg production. The two SNPs g.44069941G > A and g.10742639C > T are potential molecular markers for improving the reproductive traits of Taihang chicken.

Genetic parameters for egg production traits in crosses between local and exotic chickens estimated by Bayesian inference

Estimates of genetic parameters for economic traits are important to enable the breeder estimate the breeding value of individuals available for selection. Thus, this study was carried out to estimate genetic parameters namely heritability and genetic correlations among egg production traits in two strain crosses using bivariate animal model in Bayesian (MCMC) method. The egg production data were obtained from four generations which comprised the base population of two commercial egg strains and the local chicken, the inbred population derived from the base population, the F1 crossbred population obtained from the crossing of the local and exotic inbred chickens and the backcross population obtained from the backcrossing of the crossbred to their parents. A total number of 1,138 daughters of 62 sires and 620 dams were used for the study. The autocorrelations among samples in the MCMC chain were less than 0.1 for all lag values indicating that all samples of the posterior distribution were independent. The estimated heritability for age at first egg, body weight at first egg, hen day egg number, weight of first egg, egg weight at thirty week and egg weight at forty week were 0.62, 0.48, 0.47, 0.53, 0.54 and 0.56 for strain 1 crosses and 0.43, 0.48, 0.49, 0.52, 0.52 and 0.53 for strain 2 crosses. The corresponding highest posterior density interval ranged from 0.22 to 0.91 for strain 1 crosses and 0.07 to 0.83 for strain 2 crosses. The genetic correlations among egg production traits ranged from 0.06 to 1.97 in strain 1 and 0.06 to 2.59 in strain 2 crosses. The estimates were within the range reported in literature for egg production traits in chicken and imply that appreciable amount of additive genes exist in the strain crosses which could be used for the selection of superior birds. The magnitude of genetic correlations implies that selection of one trait could lead to correlated response to the other traits.

Crossing effect for improving egg production traits in chickens involving local and commercial strains

Aim:This study aimed to contribute to the productivity improvement of the local chickens by enhancing their egg production traits using a crossbreeding program between Alexandria (local strain) and Lohmann White (commercial strain).Materials and Methods:One thousand two-hundred and eighty-five 4-week-old chicks from two strains: Alexandria local strain (AA) and Lohmann White commercial strain (LL) and their reciprocal crosses obtained from 16 males and 160 females, were used to produce four genetic groups (AA, LL, AL, and LA). Differences among genotypes, direct additive, heterosis, and reciprocal effects were investigated regarding the following traits: Body weight at 4 and 8 weeks and at the age of sexual maturity, age at sexual maturity, egg production, average egg weight, and egg mass during the first 90 days of laying.Results:Statistically significant effects of the genotypes were observed on traits studied. Analysis of direct additive effects showed that AA was superior as a sire strain for improving body weight at early age. For egg traits (age at sexual maturity, egg production, average egg weight, and egg mass), LL was better as a sire strain to improve these traits. Significant positive heterosis percentages were observed for body weight. The crosses (AL and reciprocal) were significantly superior in egg traits (egg production, average egg weight, and egg mass) compared to the local strain. The cross (LA) laid significantly earlier than the local strain. Analysis of reciprocal effects cleared that the local strain could be used as a strain of dam to improve body weight and egg traits.Conclusion:Crossing improved egg production, egg weight, and egg mass in hybrids compared to the local strain.

Prolaction gene association with chicken egg production traits

In this study, using the direct sequencing technology, 6 SNPs were identified in PRL gene, among which, 3 SNPs were present in coding region and 3 in 3’UTR. Mutations in coding region did not change the protein sequences. SNPs g.4603, g.8823 and g.8885 were utilized for association test with AFE, EN 300 and EN 500. SNP g.4603 was associated with EN 300, whereas the SNP g.8823 was significantly associated with EN 300. These two SNPs in PRL gene could be used as the potential molecular markers for egg production traits selection in Taihang chicken.

Variants of pri-miR-26a-5p polymorphisms are associated with values for chicken egg production variables and affects abundance of mature miRNA

MicroRNAs (miRNAs) are a class of endogenous non-coding RNAs that have an important role in post-transcriptional regulation. Previous analysis of the chicken ovary transcriptome indicated there was a differential abundance of miR-26a-5p in sexually mature and immature hens. In this study, ten single nucleotide polymorphism (SNP) sites in miR-26a-5p primary transcripts (pri-miR-26a-5p) were identified using Sanger sequencing on PCR products in three chicken breeds, among which, the rs316365438(C > T)SNP was associated with age at first egg (AFE) and total number of eggs at 32 weeks (E32). The hens with the TT genotype of the rs316365438(C > T)SNP had an earlier AFE and greater E32 than those with CC and CT genotypes. Due to the presence of linkage disequilibrium (LD) in SNPs, there were only two dominant haplotypes. The two dominant haplotypes with different free-energy and secondary structure were identified and the overexpression vectors were constructed. Overexpression of mature miR-26a-5p from TCTACGCACG haplotype was greater than that from the TTTATATACA haplotype. In summary, the polymorphisms of pri-miR-26a-5p are associated with chicken egg production traits and affect the transcript abundance of the mature miR-26a-5p.

Polymorphism of Prolactin Gene and Its Association with Egg Production Trait in Four Commercial Chicken Lines

Broodiness is a behavioral trait observed in most common breeds of domestic fowl and due to its fundamental role in avian reproduction, it has been of great interest to poultry scientists, breeders and producers of hatching eggs. Prolactin gene (PRL) is generally accepted as crucial to the onset and maintenance of broodiness in birds and thus plays a crucial role in egg production. Therefore, the present study aimed to screen the Single Nucleotides Polymorphisms (SNPs) of prolactin gene in four commercial chicken lines namely Hubbard F15, Lohmann, Cobb500, and Avian48 using PCR and direct sequencing. A total number of forty chickens (ten females from each of the four commercial chicken lines) were used. Blood samples were collected aseptically from brachial (wing) vein of the chickens for genomic DNA extraction. PCR reaction was done using five pairs of primers, one sense (F) and one antisense (R) primer for each of the five exons of prolactin gene. Finally, DNA sequencing and Single Nucleotide Polymorphisms (SNPs) analysis was done using Laser gene Megalign program. The results showed three SNPs in Hubbard F15 chicken line; one synonymous SNP at the position 3838 bp (ACC/ACT-transition) in exon 2 while in exon 5, two SNPs were detected; one non-synonymous single nucleotide polymorphism at the position 7921bp (CCT/TCT-transition) which results in amino acid changes at codon positions 169 (P/S), and one synonymous single nucleotide polymorphism at the position 8187 bp T/ C. The study concluded that this SNP in PRL gene could be used as the potential molecular markers for egg production traits in chicken.

Identification and association of single-nucleotide polymorphisms in gonadotropin-inhibitory hormone (GnIH) gene with egg production traits in Erlang mountainous chickens.

Gonadotropin-inhibitory hormone (GnIH) gene is an important gene in reproduction. In this study, we screened single-nucleotide polymorphisms (SNPs) in the chicken GnIH gene among 204 individuals in Erlang mountainous chickens. We then analyzed the associations between polymorphisms of the GnIH gene and 5 egg production traits in chickens. Five SNPs (T3305C, T3310C, G3403C, G3411A, and T3591C) were detected. Associations between polymorphic loci and age at first egg, body weight at first egg, weight at first egg, egg weight in 300 days, and egg production in 300 days were analyzed using analysis of covariance. The results showed that SNP1, SNP3, and SNP4 had large effects on age at first egg, while SNP5 had a large effect on body weight at first egg; of the effect of the TT genotype was significantly higher than that of CT (P < 0.01). Further analysis show that the highest frequency (0.2353) haplotype H1H1 was associated with the latest age at first egg. The H4H5 haplotype had a positive effect on egg production in 300 days and a negative effect on weight at first egg. We observed no association between the H3H3 haplotype and body weight at first egg.

Expression Profiles of Cellular Retinol-binding Protein, Type II (CRBP II) in Erlang Mountainous Chickens.

Cellular retinol-binding protein II (CRBP II) belongs to the family of cellular retinol-binding proteins and plays a major role in absorption, transport, and metabolism of vitamin A. In addition, because vitamin A is correlated with reproductive performance, we measured CRBP II mRNA abundance in erlang mountainous chickens by real-time PCR using the relative quantification method. The expression of CRBP II showed a tissue-specific pattern and egg production rate-dependent changes. The expression was very high (p<0.05) in jejunum and liver, intermediate in kidney, ovary, and oviduct, and lowest (p<0.05) in heart, hypothalamus, and pituitary. In the hypothalamus, oviduct, ovary, and pituitary, CRBP II mRNA abundance were correlated to egg production rate, which increased from 12 wk to 32 wk, peaked at 32 wk relative to the other time points, and then decreased from 32 wk to 45 wk. In contrast, the expression of CRBP II mRNA in heart, jejunum, kidney, and liver was not different at any of the ages evaluated in this study. These data may help to understand the genetic basis of vitamin A metabolism, and suggest that CRBP II may be a candidate gene to affect egg production traits in chickens.

Association of chicken growth hormone polymorphisms with egg production.

Growth hormone (GH) has diverse functions in animals, together with other hormones from the somatotropic axis. Here, chicken GH (cGH) was investigated in recessive white chickens and Qingyuan partridge chickens as a candidate gene affecting egg production traits. Chicken egg production traits were studied in association with 4 selected single nucleotide polymorphisms (T185G, G662A, T3094C, and C3199T). Genotyping was performed by the polymerase chain reaction-ligase detection reaction method. T185G was significantly associated with the egg production traits of body weight at first egg (BW), egg weight at first egg (EW), and the total egg production of 300-day old birds (EN 300). T3094C was also significantly associated with certain egg production traits; however, it affected the 2 breeds differently. Haplotypes of the 4 single nucleotide polymorphisms were also significantly associated with egg production traits of chicken age at first egg laying, BW, EW, and EN 300. H1H6 was the most advantageous diplotype for egg production. We putatively concluded that polymorphisms in the cGH gene and its haplotypes could be used as potential molecular markers for egg production traits to enhance the breeding programs of indigenous chickens.

Analysis of the genetic effects of prolactin gene polymorphisms on chicken egg production

Chicken prolactin (PRL) is a physiological candidate gene for egg production. Variations of T8052C and G8113C in exon 5 of PRL gene may associate with chicken egg production. The objective of the study was to investigate the association of these two single nucleotide polymorphisms in PRL gene with egg production of Recessive White chickens and Qingyuan Partridge chickens. Genotyping was performed by polymerase chain reaction-ligase detection reaction (PCR-LDR) method. The T8052C and G8113C of PRL were significantly associated with age at first egg (AFE) and total egg number at 300 days of age (EN 300). A significant association was also found between T8052C-G8113C haplotypes and AFE as well as EN300, the H2H3 was the most advantageous diplotype for egg production. We putatively drew the conclusion that these two SNPs in PRL gene as well as their haplotypes could be used as the potential molecular markers for egg production traits in chicken.

Genetic effect of the prolactin receptor gene on egg production traits in chickens

The identification and utilization of potential candidate genes with significant effects on economically important traits have become increasingly important in poultry breeding programs. The prolactin (PRLR) receptor is a specific receptor for prolactin, which is an anterior pituitary peptide hormone involved in various physiological activities and is essential for reproductive success. In chickens, the PRLR gene resides on the Z chromosome. We used a pooled DNA sequencing approach for identifying SNPs of the PRLR gene. Three hundred and nine-six Erlang Mountainous chicken hens were genotyped for six SNPs using PCR-SSCP and PCR-sequencing methods; the association with chicken egg production traits was studied using general linear model procedures. Three linked SNPs (G14952A, A14969C and G14984A) at the P1 locus, two linked SNPs (G17560A and T17626A) at the P2 locus, and one SNP (T20868C) at the P3 locus were identified. Eight haplotypes were reconstructed on the basis of the six SNPs. The general linear model analysis indicated that there were significant associations of certain genotypes and haplotypes with some egg production traits. We conclude that chicken PRLR gene polymorphisms are associated with egg production traits and have potential as molecular markers for chicken breeding.

Cloning and Characterization of Chicken CRBP2 Gene and Comparison with other Vertebrates

Cellular retinol-binding protein 2 (CRBP2), a vitamin A binding protein expressed specifically in small intestinal villus absorptive cells, plays a pivotal role in the intestinal vitamin A absorption, transport, and metabolism pathways. In this study, we cloned the entire coding region of chicken CRBP2 gene. The amplified fragment contains entire coding region sequence with 408 nucleotides, which putatively codes 135 AA. By comparing nine vertebrates, the homology of nucleotide sequences is from 52.3% to 99.8%, while the similarity of AA sequence ranged from 72.4% to 99.3%. Results showed that the CRBP2 gene was conservative among different animal species. This work constructed the basis for further research on the molecular nature and genetic markers of CRBP2 for improving egg production traits in chicken.

Quantitative trait loci segregating in crosses between New Hampshire and White Leghorn chicken lines: I. egg production traits

A genome scan was performed to detect chromosomal regions that affect egg production traits in reciprocal crosses between two genetically and phenotypically extreme chicken lines: the partially inbred line New Hampshire (NHI) and the inbred line White Leghorn (WL77). The NHI line had been selected for high growth and WL77 for low egg weight before inbreeding. The result showed a highly significant region on chromosome 4 with multiple QTL for egg production traits between 19.2 and 82.1 Mb. This QTL region explained 4.3 and 16.1% of the phenotypic variance for number of eggs and egg weight in the F(2) population, respectively. The egg weight QTL effects are dependent on the direction of the cross. In addition, genome-wide suggestive QTL for egg weight were found on chromosomes 1, 5, and 9, and for number of eggs on chromosomes 5 and 7. A genome-wide significant QTL affecting age at first egg was mapped on chromosome 1. The difference between the parental lines and the highly significant QTL effects on chromosome 4 will further support fine mapping and candidate gene identification for egg production traits in chicken.

Association of Cellular Retinol-binding Protein 2 (CRBP2) Gene Polymorphism with Egg Production in Erlang Mountainous Chicken

Cellular retinol-binding protein 2 (CRBP2), a vitamin A binding protein that is expressed specifically in small intestinal villus absorptive cells, plays a pivotal role in the vitamin A absorption, transport, and metabolism. Considering the fact that egg weight and egg quality were largely affected by the vitamin A levels in chicken, we investigated the genetic polymorphism of CRBP2 gene and the association with egg production traits among 349 Erlang Mountainous Chickens in this study. In the coding sequence (408bp) of four exons, we only detected one nucleotide substitution (c.349T>C) in the third exon, which caused amino acid change (p.117Y>H). The frequencies of three genotypes were 52.43% (TT), 42.41% (TC), and 5.16% (CC), respectively. Among the six studied traits, the age at first egg (AFE), total number of eggs with 300 age (EN), and average egg-laying interval (AEI) differed significantly among genotypes. The CC genotype would be genetically advantageous to improve egg production traits in Erlang Mountainous Chicken. The evolutionary conservation analysis revealed that the p.117Y>H site was high conservative in mammals, which potentially confirm the important biological function of this mutation. To our knowledge, this is first report to study the genetic polymorphism of CRBP2 gene and association with egg production traits in chicken.

Variability of Microsatellites and their Association with Egg Production Traits in Chicken

The present study was conducted on six crossbred chicken populations of White Leghorn to estimate variability of microsatellit es and their association with egg production traits. Five microsatellite markers located on chromosome 1, 2, 5 and 30 were explored and the association study was performed employing least square-maximum likelihood method. All the microsatellites were found to be polymorphic showing three to six alleles in the population. Genotype and allelic frequency was estimated showing a large variability in different microsatellites. The association study of microsatellite variability with egg production traits showed that only ADL023 microsatellite was significantly associated with egg production upto 64 and 72 weeks and egg weight at 28 weeks of age. Genotype 11, 12, 13 and 23 produced more number of eggs at 64 and 72 weeks of age than the genotype 22. Egg weight was higher in genotype 12, 13 and 23 and lower with genotype 11 and 22.

Restriction Fragment Length and Single Strand Conformational Polymorphisms in Chicken Mitochondrial Phosphoenol-Pyruate Carboxykinase Gene and its Association with Egg Production

This study analysed mitochondrial phosphoenol-pyruate carboxykinase (PEPCK-M) gene as a candidate QTL for egg production traits in chickens. Single Strand Conformational Polymorphism (SSCP) of a 300 bp DNA fragment, from exon 9 of samples from an egg laying North American commercial White Leghorn stock, revealed a total of 6 different single strand conformers, indicative of 3 alleles. Subsequent DNA sequencing found a total of 4 base changes in this fragment between these alleles (called A1, A2 and A3) when compared to the reference sequence published online. The A1 allele had one transition mutation of T to C at position 1700. The A2 allele had accumulated three transition mutations: T to C at position 1578, A to G at position 1647 and T to C at position 1650. Transition mutation of T to C at position 1578 of the A2 allele results in the loss of an AccI site, hence, producing a de novo RFLP. Analysis of 358 female individuals from this strain showed that the population is highly polymorphic at this site. The effect of PEPCK-M genotypes at this site, namely AccI -/-, AccI +/- and AccI +/+, was tested on three traits, age at first egg, egg production rate and egg number. Least square analysis showed that exon 9 RFLP significantly affects age at first egg (p < 0.05). Egg production rate and egg number traits were not affected by different genotypes at this position. The data also indicates an over-dominance effect for the associated trait.
