Genotype of pioneer plant Miscanthus is not a key factor in the structure of rhizosphere bacterial community in heavy metal polluted sites

Miscanthus is a common pioneer plant with abundant genetic variation in abandoned mines in southern China. However, the extent to which genetic differentiation among species modulates rhizosphere bacterial communities remains unclear. Miscanthus samples were collected from 26 typical abandoned heavy-metal mines with different soil types in southern China, tested using 14 pairs of simple sequence repeats (SSR) primers, and classified into two genotypes based on Nei’s genetic distance. The structure and diversity of rhizosphere bacterial communities were examined using 16S rRNA sequencing. The results showed that among the factors affecting the rhizosphere bacterial community structure of Miscanthus samples, the role of genotype was not significant, and geographical conditions were the most important factors, followed by pH and total organic carbon (TOC). The process of rhizospheric community assembly varied among different genotypes; however, the recruited species and their abundances were similar. Collectively, we provided an approach based on genetic differentiation to quantify the relative contribution of genotypes to the rhizosphere bacterial community, demonstrating that genotypes contribute less than soil conditions. Our findings provide new insights into the role of host genetics in the ecological processes of plant rhizosphere bacterial communities in abandoned mines and provide theoretical support for microbe-assisted phytoremediation.

Changes in Soil Chemical Properties and Rhizosphere Bacterial Community Induced by Soil Amendments Associated with Reduction in Cadmium Accumulation by Rice

Soil amendments have been extensively employed for the purpose of remediating soils contaminated with cadmium (Cd). However, the potential impacts of soil amendments on soil chemical properties, soil Cd bioavailability, total Cd accumulation by rice, and rhizosphere bacterial community in Cd-contaminated paddy fields located in a tropical region is still at its infancy. In this study, a commercial MgO-CaO-SiO2 conditioner (A), biochar (B), and a combination of the commercial MgO-CaO-SiO2 conditioner and biochar with a ratio of 1:1 (C) were applied at two different doses [2250 kg ha−1 (A150, B150, C150), 4500 kg ha−1 (A300, B300, C300)] to investigate their impacts on soil Cd stabilization and total Cd uptake of rice straw and grain in a Cd-contaminated remediation field experiment. Rhizosphere bacterial community diversity and composition were also assessed using high-throughput sequencing based on 16S rRNA genes. Compared with non-amendment treatment (CK), soil pH, cation exchange capacity (CEC), organic matter (OM), total nitrogen (TN), available nitrogen (AN), and nitrate (NO3−) concentrations were significantly elevated, whereas ammonium (NH4+) and soil available Cd concentrations were reduced by soil amendment treatments. Meanwhile, soil amendments significantly decreased concentrations of total Cd in both rice straw and grain, with the lowest Cd concentration in the C300 treatment. Soil pH and CEC were significantly and negatively associated with soil Cd availability and rice straw and grain Cd concentrations, while NH4+ concentration was positively correlated with soil available Cd concentration, and OM, TN, and NO3− concentrations were positively linked with rice grain Cd concentration. Soil amendments significantly increased bacterial Chao 1 and Shannon indexes and altered bacterial community composition in rhizosphere soil, due to changes in the composition of the community primarily influenced by variations in soil pH, CEC, and soil available Cd, NH4+, available phosphorous (AP) and available Potassium (AK) concentrations. Furthermore, the abundant bacterial species (Pseudomonas) and rare bacterial species (Bacillus, Candidatus_Solibacter and Streptomyces) have been up-regulated by different soil amendments, which might be in favour of soil Cd immobilization. A structural equation model also showed that soil amendments could improve bacterial diversity and change soil pH and CEC, which were conducive to hindering the removal and conversion of Cd. Overall, these results indicate that biochar-(MgO-CaO-SiO2) mixed amendments at high dosage exerted better performance compared with single application soil amendment A and B. The changes in soil chemical properties, available Cd content, and rhizosphere bacterial community assembly induced by soil amendments are closely correlated with the decrease in rice’s ability to accumulate Cd.

Effects of NaHCO3 Stress on Black Locust (Robinia pseudoacacia L.) Physiology, Biochemistry, and Rhizosphere Bacterial Communities.

Soil salinization has become an ecological and environmental problem that cannot be ignored. Tetraploid black locust (Robinia pseudoacacia L.) is a leguminous tree with characteristics of drought and saline-alkali tolerance. Rhizosphere bacteria are the primary functional microorganisms within the plant root system, and they play a crucial role in regulating plant growth and enhancing stress tolerance. However, there is still a lack of research on the effect of saline-alkali stress on the bacterial community structure in the rhizosphere of black locusts. In this study, we applied 0, 50, 100, and 150 mM NaHCO3 stress to diploid (2×) and tetraploid (4×) black locusts for 16 days. We used 16S rDNA sequencing to investigate the changes in the rhizosphere bacterial communities. Furthermore, we evaluated soil enzyme activity and plant physiological characteristics to explore the response of rhizosphere bacteria to NaHCO3 stress. The results demonstrated that the 4× plant exhibited superior alkali resistance compared to its 2× plant counterpart under NaHCO3 stress. Simultaneously, it was observed that low concentrations of NaHCO3 stress notably increased the abundance of rhizosphere bacteria in both plant types, while reducing their diversity. The impact of stress on the rhizosphere bacterial community weakened as the stress concentration increased. The application of NaHCO3 stress caused a significant change in the composition of the bacterial community in the rhizosphere. Additionally, alkaline salt stress influences the diversity of rhizosphere bacterial communities, which are linked to soil enzyme activities. These data will help us better understand the relationship between the dominant rhizosphere bacterial community and black locust. They will also provide a reference for further improving the alkali resistance of black locust by enhancing the soil bacterial community.

Alternate intercropping of cotton and peanut increases productivity by increasing canopy photosynthesis and nutrient uptake under the influence of rhizobacteria

ContextAlternate intercropping of cotton and peanut is an emerging cropping practice that involves the intercropping of two crops in a wide strip, with annual switching of planting positions. The productivity achieved through alternate intercropping, which combines intercropping and rotation, surpasses that of either mode used alone. However, the underlying mechanisms responsible for the observed increase in crop productivity remain elusive. We put forth the hypothesis that alternate intercropping enhances productivity by promoting canopy photosynthesis and nutrient uptake, facilitated by the influence of rhizosphere bacteria. MethodsA two-year field experiment was conducted employing a randomized block design to investigate the effects of monoculture, traditional intercropping, and alternate intercropping on yield, yield components, canopy photosynthesis, 13C photoassimilate partitioning, uptake of major nutrients, and diversity of rhizosphere bacterial communities. ResultsAlternate intercropping increased biological by 9.3% and seed cotton yield by 20.0% compared to monocultures without sacrificing peanut yields. In comparison to traditional intercropping, alternate intercropping also increased seed cotton yield by 3.9%, peanut pod yield by 6.7%, and total productivity by 10.6%. The cotton harvest index in alternate intercropping was similar to that in traditional intercropping but 9.9% higher than in monoculture. However, the peanut harvest index did not differ between alternate intercropping, traditional intercropping, and monoculture. Net ecosystem CO2 exchange (NEE) under alternate intercropping was higher in cotton than that under traditional intercropping and monoculture, and 13C partitioning to reproductive organs in cotton was higher in alternate intercropping than in monoculture, although there was no difference between alternate and traditional intercropping. In peanut, NEE was higher under alternate intercropping than under traditional intercropping at all stages. At peak pod setting, 13C partitioning to reproductive organs was higher under both alternate intercropping and monoculture than under traditional intercropping. Alternate intercropping resulted in a 7.2% increase in cotton nitrogen uptake compared to traditional intercropping, and a 8.8% increase in nitrogen uptake, 10.9% increase in phosphorus uptake, and 8.5% increase in potassium uptake compared to monoculture cotton. Peanut uptake of nitrogen, phosphorus, and potassium was greater in alternate intercropping than in traditional intercropping and was approximately the same as that in monoculture. Alternate intercropping increased the relative abundances of plant growth promoting rhizobacteria (PGPR). Significant correlations were detected between NEE and biological yield, 13C partitioning and harvest index, as well as the relative abundance of PGPR and uptake of major nutrients. ConclusionThe enhanced crop productivity observed in alternate intercropping can be attributed to improved shoot-root coordination, as evidenced by the increased canopy photosynthesis and nutrient uptake associated with altered rhizosphere bacterial communities.

Response characteristics of rhizosphere microbial community and metabolites of Iris tectorum to Cr stress

Chromium (Cr) is a toxic heavy element that interferes with plant metabolite biosynthesis and modifies the plant rhizosphere microenvironment, affecting plant growth. However, the interactions and response mechanisms between plants and rhizosphere bacteria under Cr stress still need to be fully understood. In this study, we used Iris tectorum as a research target and combined physiology, metabolomics, and microbiology to reveal the stress response mechanism of I. tectorum under heavy metal chromium stress. The results showed that Cr stress-induced oxidative stress inhibited plant growth and development and increased malondialdehyde and oxygen free radicals content. Also, it increased ascorbate peroxidase, peroxidase activity, and superoxide dismutase activity, as well as glutathione and soluble sugar content. Microbiome analysis showed that Cr stress changed the rhizosphere bacterial community diversity index by 33.56%. Proteobacteria, Actinobacteriota, and Chloroflexi together accounting for 71.21% of the total sequences. Meanwhile, the abundance of rhizosphere dominant and plant-promoting bacteria increased significantly with increasing time of Cr stress. The improvement of the soil microenvironment and the recruitment of bacteria by I. tectorum root secretions were significantly enhanced. By metabolomic analysis, five vital metabolic pathways were identified, involving 89 differentially expressed metabolites, divided into 15 major categories. In summary, a multi-omics approach was used in this study to reveal the interaction and stress response mechanisms between I. tectorum and rhizosphere bacterial communities under Cr stress, which provided theoretical basis for plant-microbial bioremediation of Cr-contaminated soils in constructed wetlands. This may provide more valuable information for wetland remediation of heavy metal pollution.

Integrated Microbiome and Metabolomic Analysis Reveal Responses of Rhizosphere Bacterial Communities and Root exudate Composition to Drought and Genotype in Rice (Oryza sativa L.)

BackgroundAs climate change events become more frequent, drought is an increasing threat to agricultural production and food security. Crop rhizosphere microbiome and root exudates are critical regulators for drought adaptation, yet our understanding on the rhizosphere bacterial communities and root exudate composition as affected by drought stress is far from complete. In this study, we performed 16S rRNA gene amplicon sequencing and widely targeted metabolomic analysis of rhizosphere soil and root exudates from two contrasting rice genotypes (Nipponbare and Luodao 998) exposed to drought stress.ResultsA reduction in plant phenotypes was observed under drought, and the inhibition was greater for roots than for shoots. Additionally, drought exerted a negligible effect on the alpha diversity of rhizosphere bacterial communities, but obviously altered their composition. In particular, drought led to a significant enrichment of Actinobacteria but a decrease in Firmicutes. We also found that abscisic acid in root exudates was clearly higher under drought, whereas lower jasmonic acid and L-cystine concentrations. As for plant genotypes, variations in plant traits of the drought-tolerant genotype Luodao 998 after drought were smaller than those of Nipponbare. Interestingly, drought triggered an increase in Bacillus, as well as an upregulation of most organic acids and a downregulation of all amino acids in Luodao 998. Notably, both Procrustes analysis and Mantel test demonstrated that rhizosphere microbiome and root exudate metabolomic profiles were highly correlated. A number of differentially abundant genera responded to drought and genotype, including Streptomyces, Bacillus and some members of Actinobacteria, were significantly associated with organic acid and amino acid contents in root exudates. Further soil incubation experiments showed that Streptomyces was regulated by abscisic acid and jasmonic acid under drought.ConclusionsOur results reveal that both drought and genotype drive changes in the compositions of rice rhizosphere bacterial communities and root exudates under the greenhouse condition, and that organic acid exudation and suppression of amino acid exudation to select specific rhizosphere bacterial communities may be an important strategy for rice to cope with drought. These findings have important implications for improving the adaptability of rice to drought from the perspective of plant–microbe interactions.

Effects of Cr Stress on Bacterial Community Structure and Composition in Rhizosphere Soil of Iris tectorum under Different Cultivation Modes

With the rapid development of industry, Cr has become one of the major heavy metal pollutants in soil, severely impacting soil microecology, among which rhizosphere microorganisms can improve the soil microenvironment to promote plant growth. However, how rhizosphere bacterial communities respond to Cr stress under different cultivation modes remains to be further studied. Therefore, in this study, a greenhouse pot experiment combined with 16S rRNA high-throughput sequencing technology was used to study the effects of Cr stress at 200 mg kg−1 on the bacterial community structure and diversity in the rhizosphere soil of Iris tectorum under different cultivation modes. The results showed that the rhizosphere bacterial community diversity index (Shannon and Simpson) and abundance index (Ace and Chao) increased significantly with wetland plant diversity under Cr stress. Moreover, the bacterial community changed by 20.1% due to the addition of Cr, further leading to a 15.9% decrease in the common species of the bacterial community, among which Proteobacteria, Actinobacteria, Chloroflexi, and Acidobacteriota accounted for more than 74.8% of the total sequence. However, with the increase in plant diversity, the abundance of rhizosphere-dominant bacteria and plant growth-promoting bacteria communities increased significantly. Meanwhile, the symbiotic network analysis found that under the two cultivation modes, the synergistic effect between the dominant bacteria was significantly enhanced, and the soil microenvironment was improved. In addition, through redundancy analysis, it was found that C, N, and P nutrients in uncontaminated soil were the main driving factors of bacterial community succession in the rhizosphere of I. tectorum, and Cr content in contaminated soil was the main driving factor of bacterial community succession in I. tectorum rhizosphere. In summary, the results of this study will provide a basis for the response of the rhizosphere bacterial community to Cr and the interaction between wetland plants and rhizosphere bacteria in the heavy metal restoration of wetland plants under different cultivation modes.

Rotations improve the diversity of rhizosphere soil bacterial communities, enzyme activities and tomato yield.

The use of rotations is an effective strategy to control crop diseases and improve plant health. The soil bacterial communities in the rhizosphere are highly important for maintaining soil productivity. However, the composition and structure of soil bacterial communities in the rotations of vegetable crops remain unclear. In this study, we explored the bacterial diversity and community structure of the tomato rhizosphere, including enzyme activities, yield, and fruit quality, under three different cropping systems: tomato-tomato (Solanum lycopersicum) continuous cropping (TY1), eggplant (Solanum melongena)-tomato rotation (TY2) and arrowhead (Sagittaria trifolia)-tomato rotation (TY3). The composition and diversity of the rhizosphere bacterial communities differed significantly. The diversity was more in the TY2 and TY3 treatments than those in the TY1 treatment. Chujaibacter and Rhodanobacter were two predominant and unique strains detected only in TY1, while the relative abundances of Curvibacter and Luteimonas were the highest in TY2 and TY3, respectively. Moreover, Lysobacter was a relatively abundant type of biocontrol bacterium found only in the TY3 treatment, which could contribute to alleviating the obstacle of tomato continuous cropping. Compared with the TY1 treatment, the activities of catalase were significantly higher in the TY2 and TY3 treatments. In addition, compared with TY1, the TY2 and TY3 plots increased the following parameters: tomato yields by 24-46%, total soluble solids by 37-93%, total organic acid by 10-15.7% and soluble protein by 10-21%, while the content of nitrate was significantly reduced by 23%. Altogether, compared with the tomato monoculture, the rotations of tomato with eggplant and arrowhead shifted the rhizosphere bacterial communities and improved the yield and quality of the tomato. Moreover, a tomato rotation, particularly with arrowhead, was an effective way to alleviate the obstacles of continuous cropping.

Diversity and Structure of Vegetation Rhizosphere Bacterial Community in Various Habitats of Liaohekou Coastal Wetlands

Coastal wetlands are a type of unique ecosystem, in which rhizosphere microorganisms of vegetation play a significant role in the overall ecology. Rhizosphere soil samples from the vegetation of Liaohekou Coastal Wetlands, Northeast China (40°54′44″ N, 121°47′51″ E), were collected in seven habitats (Suaeda and Phragmites community in different coverage, aquaculture ponds and farmland biotopes) to evaluate the diversity and structure of bacterial community using high throughput sequencing. Soil physicochemical characteristics and bacterial communities were found to be affected by vegetation coverage by ANOVA tests. As and Ni were the main heavy metal variables affecting the bacterial communities as demonstrated by RDA tests, while NO3−-N were important variables in nutrient factors. Proteobacteria was the predominant phylum in all soils. Gillisia and Woeseia were the two most dominant genera peculiarly in Suaeda and Phragmites community. Meanwhile SparCC showed that Woeseia play a dominant role in wetland rhizosphere bacterial communities. The Chemoheterotrophic function was dominant in all communities with FAPROTAX results, while in wetland the cycle of Sulfur and Nitrogen were significantly affected by vegetation type and coverage. In conclusion, this study revealed the structural composition and diversity of rhizosphere bacterial communities under different vegetation types and coverage. This research could help deepen our understanding of the microbial ecology on the wetlands and provide information on bacterial communities in various habitats.

The diversity of rhizospheric bacterial communities associated with Trichoderma-treated rice fields.

Microbial-based fertilizer has been widely used as a healthier and better alternative to agrochemical products. However, the effects of biofertilizers on the rhizospheric microbiota has rarely been investigated. Thus, the aim of this study was to investigate the effects of symbiotic fungus Trichoderma asperellum SL2-based inoculant on the soil bacterial population through next generation sequencing using a metabarcoding approach. The treatment plots were treated with T. asperellum SL2 spore suspension, while the control plots were treated with sterilized distilled water. The results showed similar bacterial microbiome profiles in the soil of control and T. asperellum SL2-treated plots. In conclusion, the application of the T. asperellum SL2 inoculant had not exerted a negative impact towards the bacterial population as similar observation was reflected in control plots. Nonetheless, future research should be conducted to investigate the effects of repeated application of T. asperellum SL2 over a longer period on the rice microbiota communities.

Analysis of microbial diversity and community structure of rhizosphere soil of Cistanche salsa from different host plants.

Host plants influence rhizosphere microorganism composition through root secretions, and rhizosphere associated microorganisms influence Cistanche seeds germination. At present, little is known about effects of different host plants on soil bacteria and fungi in the rhizosphere of Cistanche salsa. High-throughput sequencing was used here to reveal the similarities and differences in the structural composition of the soil microbial community of C. salsa from six host plants (i.e., Halocnemum strobilaceum, Atriplex patens, Kalidium foliatum, Caroxylon passerinum, Anabasis aphylla, Krascheninnikovia ceratoides). We discovered that Krascheninnikovia ceratoides-parasitizing C. salsa (YRCR6) had the highest diversity of rhizosphere bacterial communities, and Anabasis aphylla -parasitizing C. salsa (YRCR5) had the highest diversity of rhizosphere fungal communities. Fungal communities were more influenced by the host plant than bacterial communities. In addition, we discovered certain rhizosphere microorganisms that may be associated with Cistanche seeds germination, including Mortierella, Aspergillus alliaceus, and Cladosporium, which are account for a relatively high proportion in Halocnemum strobilaceum, Atriplex patens and Anabasis aphylla -parasitizing C. salsa. Redundancy analysis results also revealed that AP, HCO3–, pH, Ca2+, SO42–, and K+ had a highly significant impact on the bacterial community structure (P < 0.01), while pH and SO42– had a significant impact on the fungal community structure (P < 0.05). Conclusively, differences were noted in the structure of rhizosphere bacterial and fungal communities of C. salsa parasitizing different plants in the same habit and the difference may be related to the host plant. This result can provide a new ideas for the selection of host plants and the cultivation of C. salsa.

Application of Organic Fertilizer Changes the Rhizosphere Microbial Communities of a Gramineous Grass on Qinghai-Tibet Plateau.

The effects of organic fertilizer application on the soil microbial community in grassland systems have been extensively studied. However, the effects of organic fertilizers on the structure of rhizosphere microbial communities are still limited. In this study, the diversity and composition of rhizosphere microbial communities of a gramineous grass Elymus nutans under organic fertilizer treatment were studied in an artificial pasture on Qinghai–Tibet Plateau. After a growing season, the application of organic fertilizer not only increased the height and biomass of Elymus nutans, but also changed the rhizosphere microbial compositions. In particular, organic fertilizer increased the diversity of rhizosphere bacterial community and inhibited the growth of pathogenic bacteria such as Acinetobacter, but the opposite trend was observed for the diversity of fungal community. The assembly process of fungal community was changed from a stochastic process to a deterministic process, indicating that selection was strengthened. Additionally, both the infection rate of arbuscular mycorrhizal fungi (AMF) toward host plants and the development of AMF-related structures were significantly increased after the application of organic fertilizer. Our study demonstrated that the addition of organic fertilizer to artificial pasture could improve the growth of grass through the alteration of the rhizosphere microbial communities. Organic fertilizer had a greater selectivity for the bacterial and the fungal communities that enhanced the niche filtration in this community, further benefiting the yield of forages.

Increased Diversity of Rhizosphere Bacterial Community Confers Adaptability to Coastal Environment for Sapium sebiferum Trees

Sapium sebiferum (L.) Roxb. is an economically important tree in eastern Asia, and it exhibits many traits associated with good forestation species in coastal land. However, scarce research has been conducted to elucidate the effects of rhizosphere bacterial diversity on the adaptability and viability of S. sebiferum trees grown in the coastal environment. Field trials were conducted, and rhizosphere soil samples were collected from typical coastal and forestry nursery environments. Rhizosphere bacterial communities were evaluated using 16S rRNA pyrosequencing. A total of 43 bacterial phyla were detected in all the coastal and nursery rhizospheric soil samples. Relatively higher rhizosphere community diversity was found in coastal field-grown trees. Proteobacteria, Acidobacteriota, Bacteroidota, Chloroflex, and Gemmatimonadota were dominant bacterial phyla in rhizosphere communities of tallow trees. However, the rare groups in the coastal rhizosphere soils, with a relative abundance lower than 1%, including Latescibacterota, Methylomirabilota, NB1-j, and Nitrospirota, were largely absent in the nursery field-grown tree’s rhizosphere soils. LEfSe analysis identified a total of 43 bacterial groups that were more significantly abundant in the coastal rhizosphere environment than in that of forestry nursery grown trees. Further, our cladogram analysis identified Nitrospirota, Methylomirabilota, NB1-j, and Latescibacterota as biomarkers for the coastal environment at the phylum taxonomic level. These results suggested that the adaptability of S. sebiferum trees in coastal environment might be promoted by rhizosphere microbial interactions. Complex tree–microbe interactions might enhance the resistance of the trees to coastal environment, partially by recruiting certain bacterial microbiome species, which is of high saline-alkali resistance.

Comprehensive effects of salt stress and peanut cultivars on the rhizosphere bacterial community diversity of peanut.

Plant rhizosphere bacterial communities are central to plant growth and stress tolerance, which differ across cultivars and external environments. The goal of this study was to assess the comprehensive effects of salt stress and peanut cultivars on rhizosphere bacterial community diversity. In this study, we investigated the effects of salt stress on peanut morphology and pod yield and the associated rhizosphere bacterial diversity using statistical analysis and 16S rRNA gene sequencing, respectively. Statistical analysis exhibited that salt stress indeed affected peanut growth and pod yield, and various peanut cultivars showed divergences. Taxonomic analysis showed that the bacterial community predominantly consisted of phyla Actinobacteria, Proteobacteria, Chloroflexi, Acidobacteria, and Cyanobacteria in peanut rhizosphere soils. Among these bacteria, numbers of beneficial bacteria Cyanobacteria and Proteobacteria increased, especially in the salt-resistant cultivars, while that of Acidobacteria decreased after salt treatment. Nitrogen-fixing bacterium Rhizobium closely related to peanut nodulation was significantly improved in rhizosphere soils of salt-resistant cultivars after salt treatment. Metabolic function prediction showed that the percentages of reads categorized to signaling transduction and inorganic ion transport and metabolism were higher in the salt-treated soils, which may be conducive to peanut survival and salt tolerance to some extent. The study is, therefore, crucially important to develop the foundation for improving the salt tolerance of various peanut cultivars via modifying the soil bacterial community.

Differential Assembly and Shifts of the Rhizosphere Bacterial Community by a Dual Transgenic Glyphosate-Tolerant Soybean Line with and without Glyphosate Application

Modern agriculture has gained significant economic benefits worldwide with the use of genetically modified (GM) technologies. While GM crops provide convenience to humans, their biosafety has attracted increasing concern. In this study, the Illumina MiSeq was used to perform a high-throughput sequencing of the V3-V4 hypervariable regions of 16S rRNA gene (16S rDNA) amplicons to compare the rhizosphere bacterial communities of the EPSPS/GAT dual transgenic glyphosate-tolerant soybean line Z106, its recipient variety ZH10, and Z106 with glyphosate application (Z106G) during flowering, seed filling, and maturing stages under field settings. At each of the three stages, the alpha and beta diversity of rhizosphere bacterial communities revealed no significant differences between ZH10, Z106, and Z106G. However, some bacterial taxa demonstrated a greater proportional contribution, particularly the nitrogen-fixing rhizobium Ensifer fredii, in the rhizospheric soil of Z106 at the seed filling and maturing stages, when compared to ZH10 and Z106G. The present study therefore suggests that the EPSPS/GAT dual transgenic line Z106 and exogenous glyphosate application have a minimal effect on the composition of the soybean rhizosphere bacterial community but have no impact on the structure of the rhizosphere microbial community during a single planting season.

Rhizosphere Microbial Communities Are Significantly Affected by Optimized Phosphorus Management in a Slope Farming System.

Soil rhizosphere microorganisms play crucial roles in promoting plant nutrient absorption and maintaining soil health. However, the effects of different phosphorus (P) managements on soil microbial communities in a slope farming system are poorly understood. Here, rhizosphere microbial communities under two P fertilization levels—conventional (125 kg P2O5 ha–1, P125) and optimal (90 kg P2O5 ha–1, P90)—were compared at four growth stages of maize in a typical sloped farming system. The richness and diversity of rhizosphere bacterial communities showed significant dynamic changes throughout the growth period of maize, while different results were observed in fungal communities. However, both the P fertilization levels and the growth stages influenced the structure and composition of the maize rhizosphere microbiota. Notably, compared to P125, Pseudomonas, Conexibacter, Mycobacterium, Acidothermus, Glomeromycota, and Talaromyces were significantly enriched in the different growth stages of maize under P90, while the relative abundance of Fusarium was significantly decreased during maize harvest. Soil total nitrogen (TN) and pH are the first environmental drivers of change in bacterial and fungal community structures, respectively. The abundance of Gemmatimonadota, Proteobacteria, and Cyanobacteria showed significant correlations with soil TN, while that of Basidiomycota and Mortierellomycota was significantly related to pH. Additionally, P90 strengthened the connection between bacteria, but reduced the links between fungi at the genus level. Our work helps in understanding the role of P fertilization levels in shaping the rhizosphere microbiota and may manipulate beneficial microorganisms for better P use efficiency.

Silicon Application Modulates the Growth, Rhizosphere Soil Characteristics, and Bacterial Community Structure in Sugarcane

Silicon (Si) deficiency, caused by acidic soil and rainy climate, is a major constraint for sugarcane production in southern China. Si application generally improves sugarcane growth; however, there are few studies on the relationships between enhanced plant growth, changes in rhizosphere soil, and bacterial communities. A field experiment was conducted to measure sugarcane agronomic traits, plant nutrient contents, rhizosphere soil enzyme activities and chemical properties, and the rhizosphere bacterial community diversity and structure of three predominant sugarcane varieties under two Si treatments, i.e., 0 and 200 kg of silicon dioxide (SiO2) ha−1 regarded as Si0 and Si200, respectively. Results showed that Si application substantially improved the sugarcane stalk fresh weight and Si, phosphorus (P), and potassium (K) contents comparing to Si0, and had an obvious impact on rhizosphere soil pH, available Si (ASi), available P (AP), available K (AK), total phosphorus (TP), and the activity of acid phosphatase. Furthermore, the relative abundances of Proteobacteria showed a remarkable increase in Si200, which may be the dominant group in sugarcane growth under Si application. Interestingly, the AP was noticed as a major factor that caused bacterial community structure differences between the two Si treatments according to canonical correspondence analysis (CCA). In addition, the association network analysis indicated that Si application enriched the rhizosphere bacterial network, which could be beneficial to sugarcane growth. Overall, appropriate Si application, i.e., 200 kg SiO2 ha−1 promoted sugarcane growth, changed rhizosphere soil enzyme activities and chemical properties, and bacterial community structures.

Effects of Nitrogen Application Rate on Rhizosphere Microbial Diversity in Oilseed Rape (Brassica napus L.)

Nitrogen is one of the essential nutrients for rape growth and development, of which the demand is large. In order to reveal the response of rhizosphere microbial diversity on oilseed rape to the nitrogen fertilizer, four nitrogen application rates of N (170 kgN/hm2), N50% (85 kgN/hm2), N70% (119 kgN/hm2) and N150% (255 kgN/hm2) were set. The diversity and community structure of soil bacteria and fungi in seedling, flowering and mature stages of oilseed rape were analyzed based on the high-throughput sequencing technology. The results of rhizosphere soil microbial analysis showed that the dominant bacteria phyla were Proteobacteria, Actinobacteria, Acidobacteria, Bacteroidetes and Cyanobacteria. The dominant fungi phyla were Ascomycota, Olpidiomycota and Basidiomycota. NMDS analysis showed that the community structure of soil bacteria and fungi changed significantly under nitrogen treatment. Cluster analysis showed that the bacteria at seedling and flowering stage had little effect under the condition of less nitrogen application, while the fungi had little effect on the rhizosphere soil microbial flora at flowering stage. At seedling stage, the diversity and richness of bacterial community in the rhizosphere of oilseed rape were lower under low nitrogen application (85 kgN/hm2). Bacteria and fungi in the rhizosphere soil of flowering oilseed rape maintained a higher community diversity under the condition of high nitrogen (255 kgN/hm2). The diversity of rhizosphere bacterial community was higher under conventional N application than under other N application.

Combined foliar and soil selenium fertilizer improves selenium transport and the diversity of rhizosphere bacterial community in oats.

Agronomic selenium (Se) biofortification of grain crops is considered the best method for increasing human Se intake, which may help people alleviate Se-deficiency. To investigate the efficiency of agronomic Se biofortification of oat, four Se fertilizer application treatments were tested: topsoil (T), foliar (S), the combination of T and S (TS), and control without Se application (CK). Compared with CK, TS significantly increased the 1000-grain weight, grain yield, Se contents in all parts of oats, contents of soil available N, K, and organic matter by 18%, 8.70%, 19.7-60.2%, 6.00%, 8.02%, and 17.95%, respectively. Leaves, roots, and ears had the highest conversion rate of exogenous Se in S (644.63%), T (416.00%), and TS (273.20%), respectively. TS also increased the activities of soil urease, alkaline phosphatase, and sucrose and the diversity of soil bacterial communities. TS and T increased the relative abundance of bacteria involved in the decomposition of organic matter, such as Actinobacteria, Gemmatimonadetes, Chloroflexi, and Bacteroidetes positively correlated with soil nutrients and enzyme activities, and reduced Proteobacteria and Firmicutes negatively correlated with them, Granulicella, Bacillus, Raoultella, Lactococcus, Klebsiella, and Pseudomonas. Furthermore, TS significantly increased the relative abundance of Planctomycetes, Chlorobi, Nitrospinae, Nitrospirae, Aciditeromonas, Gemmatimonas, Geobacter, and Thiobacter. T significantly increased the abundance of Lysobacter, Holophaga, Candidatus-Koribacter, Povalibacter, and Pyrinomonas. S did not significantly change the bacterial communities. Thus, a combined foliar and soil Se fertilizer proved conducive for achieving higher yield, grain Se content, and improving Se transport, the diversity of rhizosphere bacterial community, and bacterial functions in oats.

Bacterial composition, function and the enrichment of plant growth promoting rhizobacteria (PGPR) in differential rhizosphere compartments of Al-tolerant soybean in acidic soil.

Low pH with aluminum (Al) toxicity are the main limiting factors affecting crop production in acidic soil. Selection of legume crops with acid tolerance and nitrogen-fixation ability should be one of the effective measures to improve soil quality and promote agricultural production. The role of the rhizosphere microorganisms in this process has raised concerns among the research community. In this study, BX10 (Al-tolerant soybean) and BD2 (Al-sensitive soybean) were selected as plant materials. Acidic soil was used as growth medium. The soil layers from the outside to the inside of the root are bulk soil (BS), rhizosphere soil at two sides (SRH), rhizosphere soil after brushing (BRH) and rhizosphere soil after washing (WRH), respectively. High-throughput sequencing of 16S rDNA amplicons of the V4 region using the Illumina MiSeq platform was performed to compare the differences of structure, function and molecular genetic diversity of rhizosphere bacterial community of different genotypes of soybean. The results showed that there was no significant difference in alpha diversity and beta diversity in rhizosphere bacterial community among the treatments. PCA and PCoA analysis showed that BRH and WRH had similar species composition, while BS and SRH also had similar species composition, which indicated that plant mainly affected the rhizosphere bacterial community on sampling compartments BRH and WRH. The composition and abundance of rhizosphere bacterial community among the treatments were then compared at different taxonomic levels. The ternary diagram of phylum level showed that Cyanobacteria were enriched in WRH. Statistical analysis showed that the roots of Al-tolerant soybean BX10 had an enrichment effect on plant growth promoting rhizobacteria (PGPR), which included Cyanobacteria, Bacteroides, Proteobacteria and some genera and species related to the function of nitrogen fixation and aluminum tolerance. The rhizosphere bacterial community from different sampling compartments of the same genotype soybean also were selectively enriched in different PGPR. In addition, the functional prediction analysis showed that there was no significant difference in the classification and abundance of COG (clusters of orthologous groups of proteins) function among different treatments. Several COGs might be directly related to nitrogen fixation, including COG0347, COG1348, COG1433, COG2710, COG3870, COG4656, COG5420, COG5456 and COG5554. Al-sensitive soybean BD2 was more likely to be enriched in these COGs than BX10 in BRH and WRH, and the possible reason remains to be further investigated in the future.
